1. Protein-DNA interactions: statistical analysis of interatomic contacts in major and minor grooves

Abstract

The interactions between protein and DNA in essence underlie all processes in a living cell. Understanding the principles of specific recognition of DNA sites will open the way to understand how these processes are controlled and to interfere in their operation. In the paper we studied contacts between the protein and DNA at the atomic level in the structures of all the 3 518 protein­DNA complexes available in PDB by the Voronoi–Delaunay tessellation method. The method unambiguously defines contacts between atoms without any parameters, and characterizes each contact by the distance between atoms and the contact area, which is determined by the corresponding face of the Voronoi polyhedron. It was shown that most contacts are formed between the protein atoms and the sugarphosphate backbone of the DNA (72.9 %). The contact with the atoms of the nucleic bases emerging into the grooves of DNA is 17.0 % for a major groove and 10.1 % for all atomic contacts for a minor groove. Totally, the interaction between protein atoms and nucleic base atoms accounts for 27.1 % of all contacts. Analysis of the accessible surface area of atoms in the major and the minor grooves showed a correlation with the number of contacts (coefficient of linear correlation 0.94 and 0.93, respectively), however, nucleic acid atoms forming hydrogen bonds make contacts more often than may be expected from statistical considerations. It was shown that conformationally stable peptides occur sometimes in the binding regions with DNA. Analysis of the residues in a predefined conformation in 3 518 protein­DNA complexes revealed 159 amino acid residues in a predefined β­bend type I conformation, 15 residues in the conformation of β­bend type I’, and 6 residues in the conformation of β­bend type II. No residues in the conformation of β­bend type II’ were found. Analysis of contacts showed that such residues virtually do not form contacts with DNA. Contacts with nucleic base atoms are found only in the two homologous structures 3qea and 3qe9, where threonine atoms form contacts with atoms of nucleotide bases of the AT­pair.

Abstract

In this work we investigated contacts between proteins and nucleic acids by Voronoi-Delaunay tessellation. About one third of all contacts are contacts between nucleotides and positively charged residues Arg and Lys, 32,3 %. Ser and Thr together take part in 15 % of contacts. Asn forms 6 % of contacts, as well as Gly. Contribution of each other residue type does not exceed 5 %. Statistically significant are contacts Asp-G, Trp-C, Glu-C, Asp-C and His-T. General mechanism of charged residues participation in specific protein-DNA interac-tions is suggested.

Abstract

Galactic cosmic rays consist of protons, electrons and ions, most of which are believed to be accelerated to relativistic speeds in supernova remnants. All components of the cosmic rays show an intensity that decreases as a power law with increasing energy (for example as E(-2.7)). Electrons in particular lose energy rapidly through synchrotron and inverse Compton processes, resulting in a relatively short lifetime (about 10(5) years) and a rapidly falling intensity, which raises the possibility of seeing the contribution from individual nearby sources (less than one kiloparsec away). Here we report an excess of galactic cosmic-ray electrons at energies of approximately 300-800 GeV, which indicates a nearby source of energetic electrons. Such a source could be an unseen astrophysical object (such as a pulsar or micro-quasar) that accelerates electrons to those energies, or the electrons could arise from the annihilation of dark matter particles (such as a Kaluza-Klein particle with a mass of about 620 GeV).

Abstract

The measurement of nuclear fragmentation cross-sections requires the detection and identification of individual projectile fragments. If light and heavy fragments are recorded in the same detector, it may be impossible to distinguish the signal from the light fragment. To overcome this problem, we have developed the Zero-degree Detector System (ZDDS). The ZDDS enables the measurement of cross-sections for light fragment production by using pixelated detectors to separately measure the signals of each fragment. The system has been used to measure the fragmentation of beams as heavy as Fe at the NASA Space Radiation Laboratory at Brookhaven National Laboratory and the Heavy Ion Medical Accelerator in Chiba, Japan.

Abstract

A procedure for the experimental investigation of an active transducer of the parameters of electrical circuits, based on a two-channel amplifier with additive correction is described, and results are presented. The possibility of reducing the errors of converting capacitance into voltage to 0.2% in the 10–50 kHz range for a cable capacitance of up to 1000 pF is confirmed.

12. Myopic choroidal neovascularization: management issues remain

Abstract

In the modern world, myopia continues to be one of the most common refractive errors and is considered a socially signifi cant problem, since it is a common cause of decreased vision. In connection with the growth of myopia, the risk of developing complications in the fundus increases, leading to the development of degenerative changes in the retina and an irreversible decrease in visual functions in young and middle-aged people. One of these complications is myopic choroidal neovascularization, which leads to a progressive, irreversible decrease in visual acuity and poor prognosis, and the process is often bilateral in nature. The tactics of managing patients with such complications has been determined: antiangiogenic therapy is used – intravitreal therapy with anti-VEGF drugs, which is currently the fi rst choice therapy for this pathology. But in some cases, antiangiogenic therapy is contraindicated, and the question arises about the tactics of managing such patients. The aim: to study treatment options for myopic choroidal neovascularization in patients with myopia in different situations.Material and methods. The paper presents two clinical observations of patients with mChNV, considers the tactics of their management. The patients underwent standard ophthalmological examination, optical coherence tomography (OCT) and OCT-Angio (OPTOPOL Technology, Poland).Conclusions. Women with myopia planning pregnancy need a thorough examination not only by a clinician, but also by an ophthalmologist, since it is necessary to take into account not only the degree of myopia and choose the optimal delivery method, but also to study the state of the retina for the timely diagnosis of degenerative changes in the fundus.

The results of investigations on the creation of a setup for measuring relative resistance differences with an rms deviation of 3×10−8 are described. The measuring circuit, conversion function, analysis of error structure, requirements for assemblies and units of setup, and results of experimental studies confirming the possibility of obtaining readouts with an rms deviation of 5×10−8 in the range of 100 Ω-1 kΩ and 3×10−8 in the range of 1–10 kΩ are presented.

Abstract

Building on the analytical results presented in Part I, the issue of multiple singularity is explored. The attained understanding is applied to the analysis and synthesis of compound infinitesimal mechanisms illustrated in several examples. Employing power expansion techniques, higher-order mechanisms are investigated, revealing, in particular, the existence of even-order mechanisms and their peculiar nature. The equivalence condition is established between prestressability and kinematic immobility of underconstrained structural systems with one singularity. A previously unidentified class of systems—unprestressable infinitesimal mechanisms—is revealed. It complements the conventional source of infinitesimally mobile systems associated with a strict constrained extremum and the resulting feature of prestressability.

Abstract

Structural and mechanical assemblies with infinitesimal mobility are studied by means of analytical statics, elaborating and capitalizing on the conceptual difference between virtual and kinematic displacements. The analysis is based on the resolution of a given load into two mutually orthogonal components, which allows the introduction of a statical-kinematic stiffness matrix. The issue of statical-kinematic duality is explored and extended to second-order analysis. It leads to the complementary exclusion condition between kinematic mobility and statical possibility of stable self-stress, and the ensuing statical criterion of immobility. A computationally efficient matrix method for detecting simple first-order mechanisms is presented and compared to an existing method based on the analysis of a certain reduced quadratic form.

Abstract

The results of 24-hour blood pressure monitoring (BPM) help to divide patients into therapeutic groups according to the leading hemodynamic mechanism offorming essential arterial hypertension (EAH). In patients with a mean day heart rate ofor =73 bpm antihypertensive therapy should begin with beta1-adrenoblockers when not contraindicated. In patients with a mean day heart rate ofor =73 bpm antihypertensive therapy may be started with preparations of other pharmaceutical groups. In this study, Plendil or Concor was administered as a chronotherapy; later their combination was used, and diuretics or ACE inhibitors were added when necessary. At any stage of the study, starting from the second week of therapy, if blood pressure (BP) was normal and there were ischemic episodes according to matched 24-hour BPM and ECG, Cardiket and, when not contraindicated, Aspirin, were added. The offered algorithm of choice of therapy made it possible to achieve a good antihypertensive effect in 84% of patients and a satisfactory effect in 7% of patients, which was accompanied by a tendency towards the shortening of total ischemia duration and lowering the frequency of myocardial hypokinesia. The effect of the therapy was poor only in 9% of patients, 2% of whom one left the study due to adverse reactions before BP was normalized. BP was normalized on the 8th week of treatment in 75% of patients. It is appropriate to include matched 24-hour BPM and ECG in the follow-up of patients with EAH and coronary artery disease upon discharge under the conditions of routine physical load. According to 24-hour BPM, mean day heart rate and total length of ischemia grow during this period due to an increase in physical and emotional load, which requires correction of the therapy.

Abstract

A fully compensating uranium—scintillator calorimeter was constructed for the ZEUS detector at HERA. Several of the barrel calorimeter modules were subjected to beam tests at Fermilab before shipping them to DESY for installation. The calibrations of the modules used beams of electrons and hadrons, measuring the uniformity of the response, and checking the resolution. The runs also provided opportunity to test a large fraction of the actual ZEUS calorimeter readout system in an integrated beam environment more than one year before HERA turn on. The experiment utilized two computer controlled mechanical structures, one of which was capable of holding up to four modules in order to study shower containment, and a magnetic spectrometer with a high resolution beam tracking system. During two running periods, beams of 6 to 110 GeV containing e, μ, π, and p were used. The results show energy resolutions of 35%/ E for hadrons and 19%/ E for electrons, uniformities at the 1% level, energy nonlinearity less than 1%, and equal response for electrons and hadrons.

21. [Use of biologically active food additive cardiohels in the treatment of patients with ischemic heart disease]

Abstract

Biologically active food additive (Inrich production) cardiohels was added to the diet of ischemic heart disease patients with hypertension and chronic heart failure stage IIB receiving basic medication with hypotensive, coronarolytic drugs and cardiac glycosides. As shown by control 24-h blood pressure and ECG monitoring, echocardiography, cardiohels has a mild hypotensive effect, improves coronary circulation and microcirculation, myocardial contractility. Mechanism of these positive effects are discussed. Cardiohels is recommended for patients with ischemic heart disease as it allows to reduce the dose of hypotensive and coronarolytic drugs by 35% and cardiac glycosides by 25%, thus lowering the risk of relevand side effects.

Abstract

New approach to the inverse protein folding problem has been developed. It is helpful for search amino acid sequences of proteins having certain tertiary structure. Also it looks for the best three dimensional structure among known ones for a given amino acid sequence. We introduced new parameters for delineating geometry and physical properties of protein tertiary structure and new evaluation function to distinguish between correct fold and large number of misfolds. The method can be used for checking de novo constructed proteins and for creating enlarged bank of three dimensional protein structures on the basis of known primary protein structures.

Abstract

Mobility, either virtual or kinematic, is a definitive feature of underconstrained structural systems. The two types of mobility are intricately intertwined. For instance, when a quasi-variant system (type III) made of a real, flexible material is subjected to a perturbation load, it undergoes displacements and constraint variations bringing it out of its singular configuration. As a result, the system acquires kinematic mobility, i.e., the possibility of finite displacements without any additional constraint variations. Under the same conditions, a quasi-invariant system (type II) behaves differently: in a new configuration it loses even its virtual mobility and becomes capable of supporting an arbitrary load.

Abstract

A cable is the simplest continuous underconstrained structural system. Its analytical model is a flexible wire, or a fiber, i.e., a perfectly flexible structural element capable of resisting only one type of force, axial tension. A cable is a variant system, with the exception of a rectilinear configuration with both ends fixed, when it is quasi-variant. The role of the cable as a structural component in engineering applications is diverse and growing. One of the reasons is the very logic of technical progress, resulting in an ever-increasing materials strength. As a matter of principle, tension is the only type of stress fully capitalizing on this trend. The cable also serves as an analytical model for a membrane in a uniaxial stress state. This can be either a wrinkling membrane or a membrane in a state of plane strain, like a membrane trough under a hydrostatic load considered in Section 1.

Abstract

A unilateral constraint is an idealized model of a structural component that limits some linear or angular distance to values either no greater than, or no less than, a certain magnitude. Unlike bilateral constraints, unilateral constraints are binding in only one sense of direction. Some structural components modeled as unilateral constraints in tension are wires, cables, flexible bands, membranes, fabrics, and rectilinear pin-bar chains. Situations giving rise to unilateral constraints in compression include contact problems, stacks of building blocks, springs with collapsed coils, components made of brittle, low-tensile strength materials with no reinforcement, and all kinds of liquid and granular media. Typical examples of angular, or bending, unilateral constraints are a door hinge, a spherical hinge with restraints, and a concrete beam with only a bottom reinforcement. The three most common types of unilateral constraints are shown schematically in Fig. 1.

Abstract

For a structural engineer, infinitesimal mobility has traditionally been an obscure side issue. In a typical text on structural analysis, systems with infinitesimal mobility are discussed very briefly, labeled geometrically unstable, hence unsuitable for practical applications, and abandoned from further consideration. For a mechanical engineer, infinitesimal mechanisms have been even less interesting, as they lack the quintessential feature of mobility. One of very few applications of such systems has been their use as a “force amplifier”.

Statical-kinematic analysis is employed to provide a new perspective on the structural behavior of membrane shells and the related limitations of the linear membrane theory. The obtained results include a resolution of an apparent paradox in the statics of membranes, a description and explanation of the peculiar behavior of toroidal membranes with an arbitrary cross-section, and a stronger version of a central theorem in the membrane theory.

Abstract

A 3-net is a system formed by three intersecting arrays of linear flexible members such that every intersection involves one member of each array. The subject of this study is an axisymmetric 3-net where the first array is meridional and the other two are inclined to a meridian at equal but opposite angles. If the net intersections are not fixed the system is underconstrained and, generally, does not possess a unique configuration. However, such systems allow exceptional configurations in which they lack kinematic mobility and admit prestress. Pertinent equations governing the intricately interrelated statics and geometry of axisymmetric 3-nets are developed and some closed-form solutions are obtained. On this basis, two particular classes of immobile (static) 3-nets are synthesized and two corresponding sets of feasible geometric shapes are investigated.

Abstract

In the equations of the general theory of shells, the nonlinear terms accounting for membrane strains are accompanied by large coefficients (describing the extensional stiffness of the shell). Although formally infinitesimals of the second order, in the case of small but finite displacements these terms can be commensurate with, or even exceed in magnitude, the first-order terms. Disregarding such nonlinear terms can be debilitating to the linearized theory. For example, it will not reflect the fact that a plate or shell in bending prefers a deflection mode not accompanied by midsurface stretching (so-called isometric bending) and can switch to such a mode more or less abruptly, exhibiting the phenomenon of bending instability In this study, bending instability and vibration of plates and shallow shells are investigated by simple analytical and numerical means, having in mind certain types of layered, sandwich, and truss-like structures.

Abstract

Intricately interrelated external loads, internal forces and equilibrium shapes of axisymmetric nets are studied. After developing the basic equations in a generic form, the most important particular types of nets are investigated—geodesic, Chebyshev, and orthogonal nets. Closed-form statical-geometric relations are obtained for each type of net and, as a by-product, for a wrinkling axisymmetric membrane. These allow a comprehensive investigation into the equilibrium configurations of the above systems and their evolution in the course of loading. Load combinations studied involved edge loads and normal surface loads such as net-solid contact pressure, pneumatic pressure or pressure induced by an axial gas flow.

It is shown that as the GFR declines to 60 ml \ min the diuresis and % of the discharged liquid increases from 176 ml and 46.1% to 213 ml and 59.5%, while the relative density of urine and osmolality, conversely, decreases. A direct relationship was observed between diuresis and excretion of osmotically active substances (correlation coefficient 0.76 - 0.91), between excretion of osmotically active substances and % of the discharged liquid (0.8 - 0.91), between the relative density and urine osmolality (0.85 - 0.9), between excretion of osmotically active substances (OAS) and glycosuria: thus, maximum excretion of OAS of 224.1 and 345 mOsmol \ hour was combined with glycosuria of 210 and 220 mmol/l. In most of cases (96.4%), glomerular filtration rate averagely increased 2-fold in patients with diabetes 1 type under water - salt stress, rising from 36.9 to 322.5 ml \ min, and renal functional reserve ranged from 36.9 to 439.6%. However, a direct relationship between the RFR and urine osmolality, as well as with an osmotically active substances excretion, was not found. Thus, in type 1 diabetes osmoregulatory renal disorders depend both on the reduction in GFR to 60 ml \ min and on changes in the functional capacity of nephron`s tubules. Резюме В условиях водно- солевой нагрузки с 0,5 % NaCl изучено состояние осморегулирующей функции почек у 28 больных с сахарным диабетом 1 типа. Показано, что по мере снижения СКФ до 60 мл\мин, диурез и % выделенной жидкости возрастали с 176 мл и 46,1 % до 213 мл и 59,5 % , при этом относительная плотность мочи и осмоляльность, наоборот, снижались. Прямая взаимосвязь наблюдалась между диурезом и экскрецией осмотически активных веществ (коэффициент корреляции 0,76 - 0.91), между экскрецией осмотически активных веществ и % выделенной жидкости (0.8 - 0,91), между относительной плотностью и осмоляльностью мочи (0.85 до 0,9) и между экскрецией осмотически активных веществ и глюкозурией: так, максимальная экскреция ОАВ 224,1 и 345 мосмоль\час наблюдалась при глюкозурии 210 и 220 ммоль\л. В большинстве случаев (96,4 %) скорость клубочковой фильтрации у больных с СД 1типа в условиях водно-солевой нагрузки возрастала, в среднем в 2 раза, повышаясь от 36,9 до 322,5 мл\мин, а функциональный почечный резерв находился в пределах от 36,9 до 439,6 %. Однако прямой взаимосвязи между величиной ФПР и осмоляльностью мочи, так же как и с экскрецией осмотически активных веществ не было. Таким образом, при сахарном диабете 1 типа появляются нарушения осморегулирующей функции почек, которые возникают как по мере уменьшения СКФ до 60 мл\мин, так и при изменении функциональной способности канальцев нефронов. Abstract

In the uniaxial bending of an elastic plate, a boundary layer develops along each free edge in the form of a small ripple in the deformed midsurface. The layer provides a smooth transition from the zero transverse bending moment at the edge to the required value in the plate interior. For an inextensible plate, the formation of this type of a boundary layer is impossible. An alternative mechanism for providng this transition is identified and investigated.

The jamb frame is one of the major structural elements of a coke-oven end-closure system. The structural behavior of the jamb interacting with other end-closure elements determines the sealing performance of the system as a whole. One of the main causes of poor sealing is the accumulation of reversible and/or irreversible jamb distortions. In particular, the jamb frame often deforms in its plane so that the posts deflect towards each other--a deformation called hourglassing.

Abstract

A statical-geometric analysis of axisymmetric wrinkling membranes is presented. The major premise of the underlying theory is preservation of one array of geodesics. It is found that the spatial shape of a wrinkled membrane is defined solely by the type of load and is independent of the original membrane geometry. The extent of the wrinkled zone is controlled by the invariant lengths of the preserving geodesics. The obtained closed form first integral reduces the analysis to forward integration or, in certain cases, to equations in elliptic integrals.
