1. The CHRONOS mission: Capability for sub-hourly synoptic observations of carbon monoxide and methane to quantify emissions and transport of air pollution

The CHRONOS space mission concept provides time-resolved abundance for emissions and transport studies of the highly variable and highly uncertain air pollutants carbon monoxide and methane, with sub-hourly revisit rate at fine (-4 km) horizontal spatial resolution across a North American domain. CHRONOS can provide complete synoptic air pollution maps ("snapshots") of the continental domain with less than 10 min of observations. This rapid mapping enables visualization of air pollution transport simultaneously across the entire continent and enables a sentinel-like capability for monitoring evolving, or unanticipated, air pollution sources in multiple locations at the same time with high temporal resolution. CHRONOS uses a compact imaging gas filter correlation radiometer for these observations, with heritage from more than 17 years of scientific data and algorithm advances by the science teams for the Measurements of Pollution in the Troposphere (MOPITT) instrument on NASA's Terra spacecraft in low Earth orbit. To achieve continental-scale sub-hourly sampling, the CHRONOS mission would be conducted from geostationary orbit, with the instrument hosted on a communications or meteorological platform. CHRONOS observations would contribute to an integrated observing system for atmospheric composition using surface, suborbital and satellite data with atmospheric chemistry models, as defined by the Committee on Earth Observing Satellites. Addressing the U.S. National Academy's 2007 decadal survey direction to characterize diurnal changes in tropospheric composition, CHRONOS observations would find direct societal applications for air quality management and forecasting to protect public health.

Understanding changes in the burden and growth rate of atmospheric methane (CH4) has been the focus of several recent studies but still lacks scientific consensus. Here we investigate the role of decreasing anthropogenic carbon monoxide (CO) emissions since 2002 on hydroxyl radical (OH) sinks and tropospheric CH4 loss. We quantify this impact by contrasting two model simulations for 2002–2013: (1) a Measurement of the Pollution in the Troposphere (MOPITT) CO reanalysis and (2) a Control-Run without CO assimilation. These simulations are performed with the Community Atmosphere Model with Chemistry of the Community Earth System Model fully coupled chemistry climate model with prescribed CH4 surface concentrations. The assimilation of MOPITT observations constrains the global CO burden, which significantly decreased over this period by ~20%. We find that this decrease results to (a) increase in CO chemical production, (b) higher CH4 oxidation by OH, and (c) ~8% shorter CH4 lifetime. We elucidate this coupling by a surrogate mechanism for CO-OH-CH4 that is quantified from the full chemistry simulations.

Abstract

TEMPO was selected in 2012 by NASA as the first Earth Venture Instrument, for launch between 2018 and 2021. It will measure atmospheric pollution for greater North America from space using ultraviolet and visible spectroscopy. TEMPO observes from Mexico City, Cuba, and the Bahamas to the Canadian oil sands, and from the Atlantic to the Pacific, hourly and at high spatial resolution (~2.1 km N/S×4.4 km E/W at 36.5°N, 100°W). TEMPO provides a tropospheric measurement suite that includes the key elements of tropospheric air pollution chemistry, as well as contributing to carbon cycle knowledge. Measurements are made hourly from geostationary (GEO) orbit, to capture the high variability present in the diurnal cycle of emissions and chemistry that are unobservable from current low-Earth orbit (LEO) satellites that measure once per day. The small product spatial footprint resolves pollution sources at sub-urban scale. Together, this temporal and spatial resolution improves emission inventories, monitors population exposure, and enables effective emission-control strategies. TEMPO takes advantage of a commercial GEO host spacecraft to provide a modest cost mission that measures the spectra required to retrieve ozone (O3), nitrogen dioxide (NO2), sulfur dioxide (SO2), formaldehyde (H2CO), glyoxal (C2H2O2), bromine monoxide (BrO), IO (iodine monoxide),water vapor, aerosols, cloud parameters, ultraviolet radiation, and foliage properties. TEMPO thus measures the major elements, directly or by proxy, in the tropospheric O3 chemistry cycle. Multi-spectral observations provide sensitivity to O3 in the lowermost troposphere, substantially reducing uncertainty in air quality predictions. TEMPO quantifies and tracks the evolution of aerosol loading. It provides these near-real-time air quality products that will be made publicly available. TEMPO will launch at a prime time to be the North American component of the global geostationary constellation of pollution monitoring together with the European Sentinel-4 (S4) and Korean Geostationary Environment Monitoring Spectrometer (GEMS) instruments.

Abstract

We examine in detail a 1 year global reanalysis of carbon monoxide (CO) that is based on joint assimilation of conventional meteorological observations and Measurement of Pollution in The Troposphere (MOPITT) multispectral CO retrievals in the Community Earth System Model (CESM). Our focus is to assess the impact to the chemical system when CO distribution is constrained in a coupled full chemistry-climate model like CESM. To do this, we first evaluate the joint reanalysis (MOPITT Reanalysis) against four sets of independent observations and compare its performance against a reanalysis with no MOPITT assimilation (Control Run). We then investigate the CO burden and chemical response with the aid of tagged sectoral CO tracers.We estimate the total tropospheric CO burden in 2002 (from ensemble mean and spread) to be 371 ± 12%Tg for MOPITT Reanalysis and 291 ± 9%Tg for Control Run. Our multispecies analysis of this difference suggests that (a) direct emissions of CO and hydrocarbons are too low in the inventory used in this study and (b) chemical oxidation, transport, and deposition processes are not accurately and consistently represented in the model. Increases in CO led to net reduction of OH and subsequent longer lifetime of CH4 (Control Run: 8.7 years versus MOPITT Reanalysis: 9.3 years). Yet at the same time, this increase led to 5-10% enhancement of Northern Hemisphere O3 and overall photochemical activity via HOx recycling. Such nonlinear effects further complicate the attribution to uncertainties in direct emissions alone. This has implications to chemistry-climate modeling and inversion studies of longer-lived species.

5. Assimilating compact phase space retrievals of atmospheric composition with WRF-Chem/DART: A regional chemical transport/ensemble Kalman filter data assimilation system

Abstract

This paper introduces the Weather Research and Forecasting Model with chemistry/Data Assimilation Research Testbed (WRF-Chem/DART) chemical transport forecasting/data assimilation system together with the assimilation of compact phase space retrievals of satellite-derived atmospheric composition products. WRF-Chem is a state-of-the-art chemical transport model. DART is a flexible software environment for researching ensemble data assimilation with different assimilation and forecast model options. DART's primary assimilation tool is the ensemble adjustment Kalman filter. WRF-Chem/DART is applied to the assimilation of Terra/Measurement of Pollution in the Troposphere (MOPITT) carbon monoxide (CO) trace gas retrieval profiles. Those CO observations are first assimilated as quasi-optimal retrievals (QORs). Our results show that assimilation of the CO retrievals (i) reduced WRF-Chem's CO bias in retrieval and state space, and (ii) improved the CO forecast skill by reducing the Root Mean Square Error (RMSE) and increasing the Coefficient of Determination (R2). Those CO forecast improvements were significant at the 95 % level. Trace gas retrieval data sets contain (i) large amounts of data with limited information content per observation, (ii) error covariance cross-correlations, and (iii) contributions from the retrieval prior profile that should be removed before assimilation. Those characteristics present challenges to the assimilation of retrievals. This paper addresses those challenges by introducing the assimilation of compact phase space retrievals (CPSRs). CPSRs are obtained by preprocessing retrieval data sets with an algorithm that (i) compresses the retrieval data, (ii) diagonalizes the error covariance, and (iii) removes the retrieval prior profile contribution. Most modern ensemble assimilation algorithms can efficiently assimilate CPSRs. Our results show that assimilation of MOPITT CO CPSRs reduced the number of observations (and assimilation computation costs) by g 1/4 g ¯35 %, while providing CO forecast improvements comparable to or better than with the assimilation of MOPITT CO QORs.

The Concise Guide to PHARMACOLOGY 2015/16 provides concise overviews of the key properties of over 1750 human drug targets with their pharmacology, plus links to an open access knowledgebase of drug targets and their ligands (www.guidetopharmacology.org), which provides more detailed views of target and ligand properties. The full contents can be found at http://onlinelibrary.wiley.com/doi/10.1111/bph.13347/full. This compilation of the major pharmacological targets is divided into eight areas of focus: G protein-coupled receptors, ligand-gated ion channels, voltage-gated ion channels, other ion channels, nuclear hormone receptors, catalytic receptors, enzymes and transporters. These are presented with nomenclature guidance and summary information on the best available pharmacological tools, alongside key references and suggestions for further reading. The Concise Guide is published in landscape format in order to facilitate comparison of related targets. It is a condensed version of material contemporary to late 2015, which is presented in greater detail and constantly updated on the website www.guidetopharmacology.org, superseding data presented in the previous Guides to Receptors & Channels and the Concise Guide to PHARMACOLOGY 2013/14. It is produced in conjunction with NC-IUPHAR and provides the official IUPHAR classification and nomenclature for human drug targets, where appropriate. It consolidates information previously curated and displayed separately in IUPHAR-DB and GRAC and provides a permanent, citable, point-in-time record that will survive database updates.

7. Large estragole fluxes from oil palms in Borneo

Abstract

During two field campaigns (OP3 and ACES), which ran in Borneo in 2008, we measured large emissions of estragole (methyl chavicol; IUPAC systematic name 1-allyl-4-methoxybenzene; CAS number 140-67-0) in ambient air above oil palm canopies (0.81 mgm-2 h-1 and 3.2 ppbv for mean midday fluxes and mixing ratios respectively) and subsequently from flower enclosures. However, we did not detect this compound at a nearby rainforest. Estragole is a known attractant of the African oil palm weevil (Elaeidobius kamerunicus), which pollinates oil palms (Elaeis guineensis). There has been recent interest in the biogenic emissions of estragole but it is normally not included in atmospheric models of biogenic emissions and atmospheric chemistry despite its relatively high potential for secondary organic aerosol formation from photooxidation and high reactivity with OH radical. We report the first direct canopy-scale measurements of estragole fluxes from tropical oil palms by the virtual disjunct eddy covariance technique and compare them with previously reported data for estragole emissions from Ponderosa pine. Flowers, rather than leaves, appear to be the main source of estragole from oil palms; we derive a global estimate of estragole emissions from oil palm plantations of ∼0.5 Tg y-1. The observed ecosystem mean fluxes (0.44 mgm-2 h-1) and mean ambient volume mixing ratios (3.0 ppbv) of estragole are the highest reported so far. The value for midday mixing ratios is not much different from the total average as, unlike other VOCs (e.g. isoprene), the main peak occurred in the evening rather than in the middle of the day. Despite this, we show that the estragole flux can be parameterised using a modified G06 algorithm for emission. However, the model underestimates the afternoon peak even though a similar approach works well for isoprene. Our measurements suggest that this biogenic compound may have an impact on regional atmospheric chemistry that previously has not been accounted for in models and could become more important in the future due to expansion of the areas of oil palm plantation. © 2010 Author(s).

Abstract

Measurements of carbon monoxide (CO) made as part of three aircraft experiments during the summer of 2004 over North America have been used for the continued validation of the CO retrievals from the Measurements of Pollution in the Troposphere (MOPITT) instrument on board the Terra satellite. Vertical profile measured during the NASA INTEX-A campaign, designed to be coincident with MOPITT overpasses, as well as measurements made during the COBRA-2004 and MOZAIC experiments, provided valuable validation comparisons. On average, the MOPITT CO retrievals are biased slightly high for these North America locations. While the mean bias differs between the different aircraft experiments (e.g., 7.0 ppbv for MOZAIC to 18.4 ppbv for COBRA at 700 hPa), the standard deviations are quite large, so the results for the three data sets can be considered consistent. On average, it is estimayed that MOPITT is 7-14% high at 700 hPa and ∼3% high at 350 hPa. These results are consistent with the validation results for the Carr, Colorado, Harvard Forest, Massachusetts, and Poker Flats, Alaska, aircraft profiles for "phase 2" presented by Emmons et al. (2004) and are generally within the design criteria of 10% accuracy. Copyright 2007 by the American Geophysical Union.

16. Incorporating intraspecific trait variation into functional diversity: Impacts of selective logging on birds in Borneo

Abstract

1. As conservation increasingly recognises the importance of species’ functional roles in ecosystem processes, studies are shifting away from measuring species richness towards measures that account for the functional differences between species in a community. These functional diversity (FD) indices have received much recent attention and refinement, but their greatest limitation remains their inability to incorporate information about intraspecific trait variation (ITV). 2. We use an individual-based model to account for ITV when calculating the functional diversity of two avian communities in Borneo; one in primary (unlogged) forest and one in selectively logged forest. We deal with the scarcity of trait data for individual species by developing a simulation approach, taking data from the literature where necessary. Using a bootstrapping procedure, we produce a range of ecologically feasible FD values taking account of ITV for five commonly-used FD indices, and we quantify the confidence that can be placed in these values using a newly-developed bootstrapping method: btFD. 3. We found that incorporating ITV significantly altered the FD values of all indices used in our models. The rank order of FD for the two communities, indicating whether diversity was higher in primary or selectively logged forest, was largely unchanged by the inclusion of ITV. However, by accounting for ITV, we were able to reveal previously unrecognized impacts of selective logging on avian functional diversity through a narrower dispersion of individuals in functional trait space in logged forest. 4. Our results highlight the importance of incorporating ITV into measures of functional diversity, whilst our simulation approach addresses the frequently encountered difficulty of working with sparse trait data and quantifies the confidence that should be placed in such findings.

19. Increasing human dominance of tropical forests

Abstract

Tropical forests house over half of Earth’s biodiversity and are an important influence on the climate system. These forests are experiencing escalating human influence, altering their health and the provision of important ecosystem functions and services. Impacts started with hunting and millennia-old megafaunal extinctions (Phase I), continuing via low-intensity shifting cultivation (Phase II), to today’s global integration (Phase III), dominated by intensive permanent agriculture, industrial logging, and attendant fires and fragmentation. Such ongoing pressures together with an intensification of global environmental change may severely degrade forests in the future (Phase IV, global simplification) unless new ‘development without destruction’ pathways are established alongside climate change resilient landscape designs.

20. Impacts of selective logging on insectivorous birds in Borneo: The importance of trophic position, body size and foraging height

Abstract

Habitat destruction and degradation are major drivers of biodiversity loss and attention is increasingly focused on how different traits of species affect their vulnerability. Dietary traits are critical in this respect, and are typically examined by assigning species to different feeding and foraging guilds. However, such guilds may mask large variation in species' trophic interactions, limiting our understanding of species' responses. Here we use stable isotopes to quantify trophic positions within a Family of insectivorous understory birds, the Timaliidae (babblers), within Bornean rainforests. We then relate changes in species' abundances following intensive selective logging of forest to their trophic positions, body sizes and foraging heights. We found that trophic positions within this single feeding guild spanned more than an entire trophic level. Moreover, changes in abundance following logging were significantly and independently related to mean trophic position in primary forest, body size and foraging height: large ground-feeding species occupying high trophic positions were more adversely affected than small understory-feeders with lower trophic positions. These three variables together explained 81% of the variance in species' responses to logging. The single most important predictor, however, was a species' mean trophic position. Species recorded in both habitats also had significantly higher trophic positions in logged forest. These data provide critical new understanding of species' responses to disturbance. They also indicate previously unrecognised functional changes to species assemblages following logging, highlighting the importance of numerical assessments of trophic position within individual feeding guilds.

22. Selective-logging and oil palm: Multitaxon impacts, biodiversity indicators, and trade-offs for conservation planning

Abstract

Strong global demand for tropical timber and agricultural products has driven large-scale logging and subsequent conversion of tropical forests. Given that the majority of tropical landscapes have been or will likely be logged, the protection of biodiversity within tropical forests thus depends on whether species can persist in these economically exploited lands, and if species cannot persist, whether we can protect enough primary forest from logging and conversion. However, our knowledge of the impact of logging and conversion on biodiversity is limited to a few taxa, often sampled in different locations with complex land-use histories, hampering attempts to plan cost-effective conservation strategies and to draw conclusions across taxa. Spanning a land-use gradient of primary forest, once- and twice-logged forests, and oil palm plantations, we used traditional sampling and DNA metabarcoding to compile an extensive data set in Sabah, Malaysian Borneo for nine vertebrate and invertebrate taxa to quantify the biological impacts of logging and oil palm, develop cost-effective methods of protecting biodiversity, and examine whether there is congruence in response among taxa. Logged forests retained high species richness, including, on average, 70% of species found in primary forest. In contrast, conversion to oil palm dramatically reduces species richness, with significantly fewer primary-forest species than found on logged forest transects for seven taxa.Using a systematic conservation planning analysis, we show that efficient protection of primary-forest species is achieved with land portfolios that include a large proportion of logged-forest plots. Protecting logged forests is thus a cost-effective method of protecting an ecologically and taxonomically diverse range of species, particularly when conservation budgets are limited. Six indicator groups (birds, leaf-litter ants, beetles, aerial hymenopterans, flies, and true bugs) proved to be consistently good predictors of the response of the other taxa to logging and oil palm. Our results confidently establish the high conservation value of logged forests and the low value of oil palm. Cross-taxon congruence in responses to disturbance also suggests that the practice of focusing on key indicator taxa yields important information of general biodiversity in studies of logging and oil palm.

The Concise Guide to PHARMACOLOGY 2015/16 provides concise overviews of the key properties of over 1750 human drug targets with their pharmacology, plus links to an open access knowledgebase of drug targets and their ligands (www.guidetopharmacology.org), which provides more detailed views of target and ligand properties. The full contents can be found at http://onlinelibrary.wiley.com/doi/10.1111/bph.13355/full. G protein-coupled receptors are one of the eight major pharmacological targets into which the Guide is divided, with the others being: G protein-coupled receptors, ligand-gated ion channels, voltage-gated ion channels, other ion channels, nuclear hormone receptors, catalytic receptors and transporters. These are presented with nomenclature guidance and summary information on the best available pharmacological tools, alongside key references and suggestions for further reading. The Concise Guide is published in landscape format in order to facilitate comparison of related targets. It is a condensed version of material contemporary to late 2015, which is presented in greater detail and constantly updated on the website www.guidetopharmacology.org, superseding data presented in the previous Guides to Receptors & Channels and the Concise Guide to PHARMACOLOGY 2013/14. It is produced in conjunction with NC-IUPHAR and provides the official IUPHAR classification and nomenclature for human drug targets, where appropriate. It consolidates information previously curated and displayed separately in IUPHAR-DB and GRAC and provides a permanent, citable, point-in-time record that will survive database updates.

Abstract

The Concise Guide to PHARMACOLOGY 2015/16 provides concise overviews of the key properties of over 1750 human drug targets with their pharmacology, plus links to an open access knowledgebase of drug targets and their ligands (www.guidetopharmacology.org), which provides more detailed views of target and ligand properties. The full contents can be found at http://onlinelibrary.wiley.com/doi/10.1111/bph.13352/full. Nuclear hormone receptors are one of the eight major pharmacological targets into which the Guide is divided, with the others being: G protein-coupled receptors, ligand-gated ion channels, voltage-gated ion channels, other ion channels, catalytic receptors, enzymes and transporters. These are presented with nomenclature guidance and summary information on the best available pharmacological tools, alongside key references and suggestions for further reading. The Concise Guide is published in landscape format in order to facilitate comparison of related targets. It is a condensed version of material contemporary to late 2015, which is presented in greater detail and constantly updated on the website www.guidetopharmacology.org, superseding data presented in the previous Guides to Receptors & Channels and the Concise Guide to PHARMACOLOGY 2013/14. It is produced in conjunction with NC-IUPHAR and provides the official IUPHAR classification and nomenclature for human drug targets, where appropriate. It consolidates information previously curated and displayed separately in IUPHAR-DB and GRAC and provides a permanent, citable, point-in-time record that will survive database updates.

Abstract

The Concise Guide to PHARMACOLOGY 2015/16 provides concise overviews of the key properties of over 1750 human drug targets with their pharmacology, plus links to an open access knowledgebase of drug targets and their ligands (www.guidetopharmacology.org), which provides more detailed views of target and ligand properties. The full contents can be found at http://onlinelibrary.wiley.com/doi/10.1111/bph.13353/full. G protein-coupled receptors are one of the eight major pharmacological targets into which the Guide is divided, with the others being: G protein-coupled receptors, ligand-gated ion channels, voltage-gated ion channels, other ion channels, nuclear hormone receptors, enzymes and transporters. These are presented with nomenclature guidance and summary information on the best available pharmacological tools, alongside key references and suggestions for further reading. The Concise Guide is published in landscape format in order to facilitate comparison of related targets. It is a condensed version of material contemporary to late 2015, which is presented in greater detail and constantly updated on the website www.guidetopharmacology.org, superseding data presented in the previous Guides to Receptors & Channels and the Concise Guide to PHARMACOLOGY 2013/14. It is produced in conjunction with NC-IUPHAR and provides the official IUPHAR classification and nomenclature for human drug targets, where appropriate. It consolidates information previously curated and displayed separately in IUPHAR-DB and GRAC and provides a permanent, citable, point-in-time record that will survive database updates.

The Concise Guide to PHARMACOLOGY 2015/16 provides concise overviews of the key properties of over 1750 human drug targets with their pharmacology, plus links to an open access knowledgebase of drug targets and their ligands (www.guidetopharmacology.org), which provides more detailed views of target and ligand properties. The full contents can be found at http://onlinelibrary.wiley.com/doi/10.1111/bph.13350/full. Voltage-gated ion channels are one of the eight major pharmacological targets into which the Guide is divided, with the others being: G protein-coupled receptors, ligand-gated ion channels, other ion channels, nuclear hormone receptors, catalytic receptors, enzymes and transporters. These are presented with nomenclature guidance and summary information on the best available pharmacological tools, alongside key references and suggestions for further reading. The Concise Guide is published in landscape format in order to facilitate comparison of related targets. It is a condensed version of material contemporary to late 2015, which is presented in greater detail and constantly updated on the website www.guidetopharmacology.org, superseding data presented in the previous Guides to Receptors & Channels and the Concise Guide to PHARMACOLOGY 2013/14. It is produced in conjunction with NC-IUPHAR and provides the official IUPHAR classification and nomenclature for human drug targets, where appropriate. It consolidates information previously curated and displayed separately in IUPHAR-DB and GRAC and provides a permanent, citable, point-in-time record that will survive database updates.

Abstract

Context: Only 1% to 8% of adults with out-of-hospital cardiac arrest survive to hospital discharge.Objective: To compare resuscitation outcomes before and after an urban emergency medical services (EMS) system switched from manual cardiopulmonary resuscitation (CPR) to load-distributing band (LDB) CPR.Design, Setting, and Patients: A phased, observational cohort evaluation with intention-to-treat analysis of 783 adults with out-of-hospital, nontraumatic cardiac arrest. A total of 499 patients were included in the manual CPR phase (January 1, 2001, to March 31, 2003) and 284 patients in the LDB-CPR phase (December 20, 2003, to March 31, 2005); of these patients, the LDB device was applied in 210 patients.Intervention: Urban EMS system change from manual CPR to LDB-CPR.Main Outcome Measures: Return of spontaneous circulation (ROSC), with secondary outcome measures of survival to hospital admission and hospital discharge, and neurological outcome at discharge.Results: Patients in the manual CPR and LDB-CPR phases were comparable except for a faster response time interval (mean difference, 26 seconds) and more EMS-witnessed arrests (18.7% vs 12.6%) with LDB. Rates for ROSC and survival were increased with LDB-CPR compared with manual CPR (for ROSC, 34.5%; 95% confidence interval [CI], 29.2%-40.3% vs 20.2%; 95% CI, 16.9%-24.0%; adjusted odds ratio [OR], 1.94; 95% CI, 1.38-2.72; for survival to hospital admission, 20.9%; 95% CI, 16.6%-26.1% vs 11.1%; 95% CI, 8.6%-14.2%; adjusted OR, 1.88; 95% CI, 1.23-2.86; and for survival to hospital discharge, 9.7%; 95% CI, 6.7%-13.8% vs 2.9%; 95% CI, 1.7%-4.8%; adjusted OR, 2.27; 95% CI, 1.11-4.77). In secondary analysis of the 210 patients in whom the LDB device was applied, 38 patients (18.1%) survived to hospital admission (95% CI, 13.4%-23.9%) and 12 patients (5.7%) survived to hospital discharge (95% CI, 3.0%-9.3%). Among patients in the manual CPR and LDB-CPR groups who survived to hospital discharge, there was no significant difference between groups in Cerebral Performance Category (P = .36) or Overall Performance Category (P = .40). The number needed to treat for the adjusted outcome survival to discharge was 15 (95% CI, 9-33).Conclusion: Compared with resuscitation using manual CPR, a resuscitation strategy using LDB-CPR on EMS ambulances is associated with improved survival to hospital discharge in adults with out-of-hospital nontraumatic cardiac arrest. Abstract

1. Conversion of forest to oil palm agriculture is a significant and continuing threat to tropical biodiversity. Despite this, little is known about the value of riparian reserves in oil palm and how these conservation set-asides might best be managed to maintain biodiversity.\ud \ud 2. We quantified bird community structure of 20 sites in an oil palm-forest mosaic in Sabah, Malaysia using 6104 detections from 867 point counts. Sites included oil palm riparian reserves of various vegetation quality and reserve widths, which were compared to oil palm streams without a riparian reserve, riparian areas in continuous logged forest and non-riparian logged forest control sites.\ud \ud 3. Riparian reserves, oil palm waterways, continuous riparian forest and non-riparian control forest sites supported distinct avifaunal communities. Generalised linear models showed riparian reserve width, forest quality and the amount of surrounding forest cover to be the strongest predictors of bird species richness. For forest dependent species, each of these predictors had stronger effect size when compared with all species. On average, reserves held 31% of all species and 30% of forest specialists, whereas continuous riparian forests averaged 32% of all species but 38% of forest species.\ud \ud 4. Riparian reserves with >40 m of natural vegetation on each bank supported similar bird diversity to riparian habitats found in continuous forest. However, to support equivalent numbers of forest-dependent species and species of conservation concern, reserves would need to be at least 100 m wide on each bank. The highest numbers of species were found in riparian forest with above-ground carbon densities exceeding 75 tC ha-1, indicating the importance of habitat quality, as well as width, in supporting riparian bird communities.\ud \ud 5. Synthesis and applications. If designed and protected appropriately, riparian reserves support diverse bird communities including many species of conservation concern in oil palm estates. This can be achieved by designating large reserves (80-200 m total width), but to maximize species numbers forest disturbance should also be minimised prior to conversion as well as during plantation operations.

41. A Pantropical Analysis of Fire Impacts and Post-Fire Species Recovery of Plant Life Forms.

Abstract

Fires are a key environmental driver that modify ecosystems and global biodiversity. Fires can negatively and positively impact biodiversity and ecosystem functioning, depending on how frequently fire occurs in the focal ecosystem, but factors influencing biodiversity responses to fire are inadequately understood. We conduct a pan-tropical analysis of systematically collated data spanning 5257 observations of 1705 plant species (trees and shrubs, forbs, graminoids and climbers) in burnt and unburnt plots from 28 studies. We use model averaging of mixed effect models assessing how plant species richness and turnover (comparing burnt and unburnt communities) vary with time since fire, fire type, protected area status and biome type (fire sensitive or fire adaptive). Our analyses bring three key findings. First, prescribed and non-prescribed burns have contrasting impacts on plant species richness (trees/shrubs and climbers); prescribed fire favours increased species richness compared to non-prescribed burns. Second, the effect of time since fire on the recovery of species composition varies across all life form groups; forb's species composition recovered faster over all life forms. Third, protection status alters fire impacts on the species richness of trees/shrubs and climbers and species recovery of graminoids. Non-protected areas exhibit higher species richness compared to protected areas in trees/shrubs, and climbers. Graminoid species composition recovered quicker in protected sites compared to unprotected ones. Abstract

Defaunation of tropical forests, particularly from unsustainable hunting, has diminished populations of key seed dispersers for many tree species, driving shifts in forest community composition toward small-fruited or wind-dispersed trees with low wood density. Such shifts can reduce aboveground biomass, prompting calls for overexploitation to be included in bioeconomic policy, but a synthesis of existing literature for wildlife impacts on carbon stores is lacking. We evaluated the role of wildlife in tropical forest tree recruitment and found that it was critical to tropical forest carbon dynamics. The emerging financial value of ecosystem services provided by tropical forest fauna highlights the need for carbon-based payments for ecosystem services schemes to include wildlife protection. We argue for three cost-effective actions within carbon finance schemes that can facilitate wildlife protection: support land security opportunities for Indigenous peoples and local communities; provide support for local people to protect forest fauna from overexploitation; and focus on natural regeneration in restoration projects. Incorporating defaunation in carbon-financing schemes more broadly requires an increased duration of carbon projects and an improved understanding of defaunation impacts on carbon stores and ecosystem-level models. Without urgent action to halt wildlife losses and prevent empty forest syndrome, the crucial role of tropical forests in tackling climate change may be in jeopardy., (© 2024 The Author(s). 43. Global dynamics of functional composition in CITES-traded reptiles.

Abstract

Global wildlife trade is a billion-dollar industry, with millions of individuals traded annually from a diversity of taxa, many of which are directly threatened by trade. Reptiles exhibiting desirable life-history or aesthetic traits, such as large body sizes or colorful morphologies, are traded preferentially. A key issue is understanding geographic and temporal variation between desirable species traits and their trade. Poor understanding of this can generalize patterns of consumer trait preferences and conceal functional consequences of wild harvest in ecosystems. Using records of legal, international trade in Convention on International Trade in Endangered Species (CITES)-listed reptiles between 2000 and 2020, we examine geographic and temporal variation in the functional composition of traded assemblages, both captive- and wild-sourced, identifying key hotspots and routes of functional diversity in trade. We also identify associations between functional traits and species presence in trade. We find that functionally diverse trade assemblages are exported primarily from the tropics, with hotspots in sub-Saharan Africa, and imported across Asia, Europe, and North America. Patterns of functional composition in trade remained broadly stable from 2000 to 2020. Globally, the species most likely to be traded were large, fecund, generalists. Sustained wild harvest of functionally diverse reptilian assemblages in trade hotspots, such as Madagascar and Indonesia, places substantial pressure on large-bodied reptiles that fulfill important ecological functions, including population control and nutrient cycling, while also endangering harvest-vulnerable species with slow life histories. Despite limited species-specific descriptions of reptilian ecological functions, management in harvest hotspots can safeguard ecosystem functioning by prioritizing protection for threatened species that contribute disproportionately to local and regional functional diversity., (© 2024 The Author(s). Quotas are a common trade management tool and specify an annual number of individuals to be exported, yet at present there is no global assessment of quota coverage and compliance. Using over 7,000 country-year specific reptile quotas established under the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES) covering 343 species, we quantify quota coverage, compliance, trade trends pre-quota and post-quota setting and whether quotas likely represent adaptive management. Quotas predominantly concerned live wild-sourced reptiles, with only 6.6% of live non-zero quotas exceeded and 4.5% of zero quotas subverted. For 62.3% of species, quotas were established higher than pre-quota trade, with traded volumes post-quota mainly unchanged or higher than pre-quota establishment, thus potentially facilitating sustainable trade. Over 38% of quota series of species remained at the same level each year, with the longest-running quotas proportionately updated the least, indicating that many quotas do not change adaptively in response to changing threats to species through time. Greater specificity in exactly what quotas cover, justification for unchanged quotas and transparency over quota determination are needed to ensure that high compliance equates to sustainable use., (© 2024. Abstract

The progesterone receptor (PR) is a steroid-responsive nuclear receptor with two isoforms: PR-A and PR-B. Disruption of PR-A:PR-B signaling is associated with breast cancer through interactions with oncogenic co-regulatory proteins (CoRs). However, molecular details of isoform-specific PR-CoR interactions remain poorly understood. Using structural mass spectrometry, we investigate the sequential binding mechanism of purified full-length PR and intact CoRs, steroid receptor coactivator 3 (SRC3) and p300, as complexes on target DNA. Our findings reveal selective CoR NR-box binding by PR and unique interaction surfaces between PR and CoRs during complex assembly, providing a structural basis for CoR sequential binding on PR. Antagonist-bound PR showed persistent CoR interactions, challenging the classical model of nuclear receptor activation and repression. Collectively, we offer a peptide-level perspective on the organization of the PR transcriptional complex and infer the mechanisms behind the interactions of these proteins, both in active and inactive conformations.

Abstract

Mining is a key driver of land-use change and environmental degradation globally, with the variety of mineral extraction methods used impacting biodiversity across scales. We use IUCN Red List threat assessments of all vertebrates to quantify the current biodiversity threat from mineral extraction, map the global hotspots of threatened biodiversity, and investigate the links between species' habitat use and life-history traits and threat from mineral extraction. Nearly 8% (4,642) of vertebrates are assessed as threatened by mineral extraction, especially mining and quarrying, with fish at particularly high risk. The hotspots of mineral extraction-induced threat are pantropical, as well as a large proportion of regional diversity threatened in northern South America, West Africa, and the Arctic. Species using freshwater habitats are particularly at risk, while the effects of other ecological traits vary between taxa. Abstract

Logged and disturbed forests are often viewed as degraded and depauperate environments compared with primary forest. However, they are dynamic ecosystems 1 that provide refugia for large amounts of biodiversity 2,3 , so we cannot afford to underestimate their conservation value 4 . Here we present empirically defined thresholds for categorizing the conservation value of logged forests, using one of the most comprehensive assessments of taxon responses to habitat degradation in any tropical forest environment. We analysed the impact of logging intensity on the individual occurrence patterns of 1,681 taxa belonging to 86 taxonomic orders and 126 functional groups in Sabah, Malaysia. Our results demonstrate the existence of two conservation-relevant thresholds. First, lightly logged forests (<29% biomass removal) retain high conservation value and a largely intact functional composition, and are therefore likely to recover their pre-logging values if allowed to undergo natural regeneration. Second, the most extreme impacts occur in heavily degraded forests with more than two-thirds (>68%) of their biomass removed, and these are likely to require more expensive measures to recover their biodiversity value. Overall, our data confirm that primary forests are irreplaceable 5 , but they also reinforce the message that logged forests retain considerable conservation value that should not be overlooked., (© 2024. Abstract

The global restoration agenda can help solve the biodiversity extinction crisis by regenerating biodiversity-rich ecosystems, maximising conservation benefits using natural regeneration. Yet, conservation is rarely the core objective of restoration, and biodiversity is often neglected in restoration projects targeted towards carbon sequestration or enhancing ecosystem services for improved local livelihoods. Here, we synthesise evidence to show that promoting biodiversity in restoration planning and delivery is integral to delivering other long-term restoration aims, such as carbon sequestration, timber production, enhanced local farm yields, reduced soil erosion, recovered hydrological services and improved human health. For each of these restoration goals, biodiversity must be a keystone objective to the entire process. Biodiversity integration requires improved evidence and action, delivered via a socio-ecological process operating at landscape scales and backed by supportive regulations and finance.
