1. An Interpretable Deep Learning Approach for Morphological Script Type Analysis

Abstract: Defining script types and establishing classification criteria for medieval handwriting is a central aspect of palaeographical analysis. However, existing typologies often encounter methodological challenges, such as descriptive limitations and subjective criteria. We propose an interpretable deep learning-based approach to morphological script type analysis, which enables systematic and objective analysis and contributes to bridging the gap between qualitative observations and quantitative measurements. More precisely, we adapt a deep instance segmentation method to learn comparable character prototypes, representative of letter morphology, and provide qualitative and quantitative tools for their comparison and analysis. We demonstrate our approach by applying it to the Textualis Formata script type and its two subtypes formalized by A. 2. Evolving Dark Energy or Supernovae Systematics?

Abstract: Recent results from the Dark Energy Spectroscopic Instrument (DESI) collaboration have been interpreted as evidence for evolving dark energy. However, this interpretation is strongly dependent on which Type Ia supernova (SN) sample is combined with DESI measurements of baryon acoustic oscillations (BAO) and observations of the cosmic microwave background (CMB) radiation. The strength of the evidence for evolving dark energy ranges from ~3.9 sigma for the Dark Energy 5 year (DES5Y) SN sample to ~ 2.5 sigma for the Pantheon+ sample. Here I compare SN common to both the DES5Y and Pantheon+ compilations finding evidence for an offset of ~0.04 mag. between low and high redshifts. Correcting for this offset brings the DES5Y sample into very good agreement with the Planck LCDM cosmology. Given that most of the parameter range favoured by the uncorrected DES5Y sample is discrepant with many other cosmological datasets, I conclude that the evidence for evolving dark energy is most likely a result of systematics in the DES5Y sample., Comment: 6 pages 6 figures

4. SMART: spectral energy distributions Markov chain analysis with radiative transfer models

Abstract: In this paper we present the publicly available open-source spectral energy distribution (SED) fitting code SMART (Spectral energy distributions Markov chain Analysis with Radiative Transfer models). Implementing a Bayesian Markov chain Monte Carlo (MCMC) method, SMART fits the ultraviolet to millimetre SEDs of galaxies exclusively with radiative transfer models that currently constitute four types of pre-computed libraries, which describe the starburst, active galactic nucleus (AGN) torus, host galaxy and polar dust components. An important novelty of SMART is that, although it fits SEDs exclusively with radiative transfer models, it takes comparable time to popular energy balance methods to run. Here we describe the key features of SMART and test it by fitting the multi-wavelength SEDs of the 42 local ultraluminous infrared galaxies (ULIRGs) that constitute the HERschel Ultraluminous Infrared Galaxy Survey (HERUS) sample. The Spitzer spectroscopy data of the HERUS ULIRGs are included in the fitting at a spectral resolution, which is matched to that of the radiative transfer models. We also present other results that highlight the performance and versatility of SMART. SMART promises to be a useful tool for studying galaxy evolution in the JWST era. 5. Reconstructing the mid-infrared spectra of galaxies using ultraviolet to submillimeter photometry and Deep Generative Networks

Abstract: The mid-infrared spectra of galaxies are rich in features such as the Polycyclic Aromatic Hydrocarbon (PAH) and silicate dust features which give valuable information about the physics of galaxies and their evolution. For example they can provide information about the relative contribution of star formation and accretion from a supermassive black hole to the power output of galaxies. However, the mid-infrared spectra are currently available for a very small fraction of galaxies that have been detected in deep multi-wavelength surveys of the sky. In this paper we explore whether Deep Generative Network methods can be used to reconstruct mid-infrared spectra in the 5-35{\mu}m range using the limited multi-wavelength photometry in ~20 bands from the ultraviolet to the submillimeter which is typically available in extragalactic surveys. For this purpose we use simulated spectra computed with a combination of radiative transfer models for starbursts, active galactic nucleus (AGN) tori and host galaxies. We find that our method using Deep Generative Networks, namely Generative Adversarial Networks and Generative Latent Optimization models, can efficiently produce high quality reconstructions of mid-infrared spectra in ~70% of the cases., Comment: Published in Astronomy and Computing (Volume 47, April 2024, 100823)

6. Reconstructing the matter power spectrum with future cosmic shear surveys

Abstract: Analyses of cosmic shear typically condense weak lensing information over a range of scales to a single cosmological parameter, $S_8$. This paper presents a method to extract more information from Stage-IV cosmic shear measurements by directly reconstructing the matter power spectrum from linear to non-linear scales. We demonstrate that cosmic shear surveys will be sensitive to the shape of the matter power spectrum on non-linear scales. We show that it should be possible to distinguish between different models of baryonic feedback and we investigate the impact of intrinsic alignments and observational systematics on forecasted constraints. In addition to providing important information on galaxy formation, power spectrum reconstruction should provide a definitive answer to the question of whether weak lensing measurements of $S_8$ on linear scales are consistent with the $\textit{Planck}$ $\Lambda$CDM cosmology. 7. Structures Of Dust and gAs (SODA): Constraining the innermost dust properties of II Zw96 with JWST observations of H$_2$O and CO

Abstract: We analyze JWST NIRSpec$+$MIRI/MRS observations of the infrared (IR) gas-phase molecular bands of the most enshrouded source (D1) within the interacting system and luminous IR galaxy II Zw 096. We report the detection of rovibrational lines of H$_2$O $\nu_2$=1-0 ($\sim$5.3-7.2 $\mu$m) and $^{12}$CO $\nu$=1-0 ($\sim$4.45-4.95 $\mu$m) in D1. The CO band shows the R- and P-branches in emission and the spectrum of the H$_2$O band shows the P-branch in emission and the R-branch in absorption. The H$_2$O R-branch in absorption unveils an IR-bright embedded compact source in D1 and the CO broad component features a highly turbulent environment. From both bands, we also identified extended intense star-forming (SF) activity associated with circumnuclear photodissociation regions (PDRs), consistent with the strong emission of the ionised 7.7 $\mu$m polycyclic aromatic hydrocarbon band in this source. By including the 4.5-7.0 $\mu$m continuum information derived from the H$_2$O and CO analysis, we modelled the IR emission of D1 with a dusty torus and SF component. The torus is very compact (diameter of $\sim$3 pc at 5 $\mu$m) and characterised by warm dust ($\sim$ 370 K), giving an IR surface brightness of $\sim$3.6$\times$10$^{8}$ L$_{\rm sun}$/pc$^2$. This result suggests the presence of a dust-obscured active galactic nucleus (AGN) in D1, which has an exceptionally high covering factor that prevents the direct detection of AGN emission. 10. Improved Planck constraints on axion-like early dark energy as a resolution of the Hubble tension

Abstract: Axion-like early dark energy (EDE) as an extension to $\Lambda$CDM has been proposed as a possible solution to the 'Hubble tension'. We revisit this model using a new cosmic microwave background (CMB) temperature and polarization likelihood constructed from the {\it Planck} NPIPE data release. In a Bayesian analysis, we find that the maximum fractional contribution of EDE to the total energy density is $f_{\rm EDE} < 0.061$ (without SH0ES) over the redshift range $z\in[10^3,10^4]$ and that the Hubble constant is constrained to lie within the range $ 66.9 < H_0 < 69.5$ km/s/Mpc (both at 95 \% C.L.). The data therefore favour a model close to $\Lambda$CDM, leaving a residual tension of $3.7\sigma$ with the SH$0$ES Cepheid-based measurement of $H_0$. A comparison with the likelihood profile shows that our conclusions are robust to prior-volume effects. Abstract: We use JWST/MIRI MRS spectroscopy of a sample of six local obscured type 1.9/2 active galactic nuclei (AGN) to compare their nuclear mid-IR absorption bands with the level of nuclear obscuration traced by X-rays. This study is the first to use sub-arcsecond angular resolution data of local obscured AGN to investigate the nuclear mid-IR absorption bands with a wide wavelength coverage (4.9-28.1 $\mu$m). All the nuclei show the 9.7 $\mu$m silicate band in absorption. We compare the strength of the 9.7 and 18 $\mu$m silicate features with torus model predictions. The observed silicate features are generally well explained by clumpy and smooth torus models. We report the detection of the 6 $\mu$m dirty water ice band (i.e., a mix of water and other molecules such as CO and CO$_2$) at sub-arcsecond scales ($\sim$0.26 arcsec at 6 $\mu$m; inner $\sim$50 pc) in a sample of local AGN with different levels of nuclear obscuration in the range log N$_{\rm H}^{\rm X-Ray}$(cm$^{-2}$)$\sim22-25$. We find a good correlation between the 6 $\mu$m water ice optical depths and N$_{\rm H}^{\rm X-Ray}$. This result indicates that the water ice absorption might be a reliable tracer of the nuclear intrinsic obscuration in AGN. The weak water ice absorption in less obscured AGN (log N$_H^{X-ray}$ (cm$^{-2}$)$\lesssim$23.0 cm$^{-2}$) might be related to the hotter dust temperature ($>$T$_{sub}^{H_2O}\sim$110 K) expected to be reached in the outer layers of the torus due to their more inhomogeneous medium. Our results suggest it might be necessary to include the molecular content, such as, H$_2$O, aliphatic hydrocarbons (CH-) and more complex PAH molecules in torus models to better constrain key parameters such as the torus covering factor (i.e. nuclear obscuration)., Comment: Accepted for publication in A&A. 13 pages, 12 Figures

Abstract: We present a methodological framework for studying galaxy evolution by utilizing Graph Theory and network analysis tools. We study the evolutionary processes of local ultraluminous infrared galaxies (ULIRGs) and quasars and the underlying physical processes, such as star formation and active galactic nucleus (AGN) activity, through the application of Graph Theoretical analysis tools. We extract, process and analyse mid-infrared spectra of local (z < 0.4) ULIRGs and quasars between 5-38 microns through internally developed Python routines, in order to generate similarity graphs, with the nodes representing ULIRGs being grouped together based on the similarity of their spectra. Additionally, we extract and compare physical features from the mid-IR spectra, such as the polycyclic aromatic hydrocarbons (PAHs) emission and silicate depth absorption features, as indicators of the presence of star-forming regions and obscuring dust, in order to understand the underlying physical mechanisms of each evolutionary stage of ULIRGs. Our analysis identifies five groups of local ULIRGs based on their mid-IR spectra, which is quite consistent with the well established fork classification diagram by providing a higher level classification. We demonstrate how graph clustering algorithms and network analysis tools can be utilized as unsupervised learning techniques for revealing direct or indirect relations between various galaxy properties and evolutionary stages, which provides an alternative methodology to previous works for classification in galaxy evolution. Abstract: With the growth of artificial intelligence (AI), there has been an increase in the adoption of computer vision and deep learning (DL) techniques for the evaluation of microscopy images and movies. This adoption has not only addressed hurdles in quantitative analysis of dynamic cell biological processes, but it has also started supporting advances in drug development, precision medicine and genome-phenome mapping. Here we survey existing AI-based techniques and tools, and open-source datasets, with a specific focus on the computational tasks of segmentation, classification, and tracking of cellular and subcellular structures and dynamics. We summarise long-standing challenges in microscopy video analysis from the computational perspective and review emerging research frontiers and innovative applications for deep learning-guided automation for cell dynamics research.

Abstract: PURPOSE: The surrogacy of biochemical recurrence (BCR) for overall survival (OS) in localized prostate cancer remains controversial. Herein, we evaluate the surrogacy of BCR using different surrogacy analytic methods. MATERIALS AND METHODS: Individual patient data from 11 trials evaluating radiotherapy dose escalation, androgen deprivation therapy (ADT) use, and ADT prolongation were obtained. Surrogate candidacy was assessed using the Prentice criteria (including landmark analyses) and the two-stage meta-analytic approach (estimating Kendalls tau and the R2). Biochemical recurrence-free survival (BCRFS, time from random assignment to BCR or any death) and time to BCR (TTBCR, time from random assignment to BCR or cancer-specific deaths censoring for noncancer-related deaths) were assessed. RESULTS: Overall, 10,741 patients were included. Dose escalation, addition of short-term ADT, and prolongation of ADT duration significantly improved BCR (hazard ratio [HR], 0.71 [95% CI, 0.63 to 0.79]; HR, 0.53 [95% CI, 0.48 to 0.59]; and HR, 0.54 [95% CI, 0.48 to 0.61], respectively). Adding short-term ADT (HR, 0.91 [95% CI, 0.84 to 0.99]) and prolonging ADT (HR, 0.86 [95% CI, 0.78 to 0.94]) significantly improved OS, whereas dose escalation did not (HR, 0.98 [95% CI, 0.87 to 1.11]). BCR at 48 months was associated with inferior OS in all three groups (HR, 2.46 [95% CI, 2.08 to 2.92]; HR, 1.51 [95% CI, 1.35 to 1.70]; and HR, 2.31 [95% CI, 2.04 to 2.61], respectively). However, after adjusting for BCR at 48 months, there was no significant treatment effect on OS (HR, 1.10 [95% CI, 0.96 to 1.27]; HR, 0.96 [95% CI, 0.87 to 1.06] and 1.00 [95% CI, 0.90 to 1.12], respectively). The patient-level correlation (Kendalls tau) for BCRFS and OS ranged between 0.59 and 0.69, and that for TTBCR and OS ranged between 0.23 and 0.41. The R2 values for trial-level correlation of the treatment effect on BCRFS and TTBCR with that on OS were 0.563 and 0.160, respectively. CONCLUSION: BCRFS and TTBCR are prognostic but failed to satisfy all surrogacy criteria. Strength of correlation was greater when noncancer-related deaths were considered events.

Abstract: Abstract Background Deaths in paediatric intensive care units (PICUs) are not uncommon. End-of-life care in PICUs is generally considered more challenging than other settings since it is framed within a context where care is focused on curative or life-sustaining treatments for children who are seriously ill. This review aimed to identify and synthesise literature related to the essential elements in the provision of end-of-life care in the PICU from the perspectives of both healthcare professionals (HCPs) and families. Methods A systematic integrative review was conducted by searching EMBASE, CINAHL, MEDLINE, Nursing and Allied Health Database, PsycINFO, Scopus, Web of Science, and Google Scholar databases. Grey literature was searched via Electronic Theses Online Service (EthOS), OpenGrey, Grey literature report. Additionally, hand searches were performed by checking the reference lists of all included papers. Inclusion and exclusion criteria were used to screen retrieved papers by two reviewers independently. The findings were analysed using a constant comparative method. Results Twenty-one studies met the inclusion criteria. Three elements in end-of-life care provision for children in the PICUs were identified: 1) Assessment of entering the end-of-life stage; 2) Discussion with parents and decision making; 3) End of life care processes, including care provided during the dying phase, care provided at the time of death, and care provided after death. Conclusion The focus of end-of-life care in PICUs varies depending on HCPs’ and families’ preferences, at different stages such as during the dying phase, at the time of death, and after the child died. Tailoring end-of-life care to families’ beliefs and rituals was acknowledged as important by PICU HCPs. This review also emphasises the importance of HCPs collaborating to provide the optimum end-of-life care in the PICU and involving a palliative care team in end-of-life care.

20. A non-linear solution to the $S_8$ tension II: Analysis of DES Year 3 cosmic shear

Abstract: Weak galaxy lensing surveys have consistently reported low values of the $S_8$ parameter compared to the $\textit{Planck}\ \Lambda\rm{CDM}$ cosmology. Amon & Efstathiou (2022) used KiDS-1000 cosmic shear measurements to propose that this tension can be reconciled if the matter fluctuation spectrum is suppressed more strongly on non-linear scales than assumed in state-of-the-art hydrodynamical simulations. In this paper, we investigate cosmic shear data from the Dark Energy Survey (DES) Year 3. The non-linear suppression of the matter power spectrum required to resolve the $S_8$ tension between DES and the $\textit{Planck}\ \Lambda\rm{CDM}$ model is not as strong as inferred using KiDS data, but is still more extreme than predictions from recent numerical simulations. An alternative possibility is that non-standard dark matter contributes to the required suppression. We investigate the redshift and scale dependence of the suppression of the matter power spectrum. If our proposed explanation of the $S_8$ tension is correct, the required suppression must extend into the mildly non-linear regime to wavenumbers $k\sim 0.2 h {\rm Mpc}^{-1}$. In addition, all measures of $S_8$ using linear scales should agree with the $\textit{Planck}\ \Lambda\rm{CDM}$ cosmology, an expectation that will be testable to high precision in the near future., Comment: 12 pages, 9 figures

Abstract: The assembly of stellar and supermassive black hole (SMBH) mass in elliptical galaxies since $z\sim1$ can help to diagnose the origins of locally-observed correlations between SMBH mass and stellar mass. We therefore construct three samples of elliptical galaxies, one at $z\sim0$ and two at $0.7\lesssim z \lesssim2.5$, and quantify their relative positions in the $M_{BH}-M_*$ plane. Using a Bayesian analysis framework, we find evidence for translational offsets in both stellar mass and SMBH mass between the local sample and both higher redshift samples. The offsets in stellar mass are small, and consistent with measurement bias, but the offsets in SMBH mass are much larger, reaching a factor of seven between $z\sim1$ and $z\sim0$. The magnitude of the SMBH offset may also depend on redshift, reaching a factor of $\sim20$ at $z\sim 2$. The result is robust against variation in the high and low redshift samples and changes in the analysis approach. The magnitude and redshift evolution of the offset are challenging to explain in terms of selection and measurement biases. 27. Can resistance training improve throwing performance in handball players? A Systematic review and meta-analysis

Abstract: Abstract Background Throwing is one of the most important movement in handball. Throwing performance is crucial for success in handball. Objective Τo investigate the level of evidence for the effect of resistance training (RT) on throwing performance in handball players. Methods Systematic searches of Pubmed, Medline complete, Cinahl, Sport Discus and Scopus were undertaken for peer reviewed articles published between 18 March 1995 to 18 March 2023. Randomized, controlled, clinical studies, written in English, aiming to investigate the effect at least one modality of RT on throwing performance (velocity or/and accuracy) in handball players were considered for inclusion in the study. The eligible studies were assessed for methodological quality using the Physical Therapy Evidence Database (PEDRO) scale. The Best Evidence Synthesis (BES) approach was used for synthesizing and reporting the results. Furthermore, the random-effects model was used for the meta-analysis and the Q-statistic was used to test the null hypothesis that all studies in the analysis share a common effect size. Results One hundred ninety-eight studies were identified, of which 30 were included. A total of 727 handball players (males = 388, females = 292) were included. 28 of the 30 studies were rated as high methodological quality studies (PEDRO score > 70%) while the rest of the studies were rated as moderate methodological quality studies (PEDRO score ≤ 60%). The mean effect size for the effectiveness of resistance training (RT) in improving jumping throw, running throw, and standing throw velocity were 1.128 (95% CI 0.457 – 1.798), 1.756 (95% CI 1.111 – 2.400), and 1.098 (95% CI 0.689 – 1.507) correspondingly. Traditional weight training using barbells in mostly compound lifts yielded the most significant and robust results. Other RT modalities such as elastic bands, medicine balls, core training and ballistic training showed no significant results or positive effects due to the limited number of the studies. Conclusion Strong evidence exists only for the effectiveness of RT using barbells in increasing throwing velocity. In contrast, the remaining RT modalities, while yielding positive results, have limited support due to limited number of studies and the high heterogeneity between studies. Furthermore, there is insufficient evidence to support various forms of RT in increasing throw distance. Finally, medicine ball training and elastic band training demonstrated no benefits in improving throwing accuracy. Trial registration PROSPERO ID: CRD42023393574.

Abstract: Remotely sensed data play a crucial role in monitoring the El Niño/La Niña Southern Oscillation (ENSO), which is an oceanic-atmospheric phenomenon occurring quasi-periodically with several impacts worldwide, such as specific biological and global climate responses. Since 1980, Earth has witnessed three strong ENSO events (1982–1983, 1997–1998, 2015–2016). In September 2022, La Niña entered its third year and was unlikely to continue through 2024. Instead, since 2022, forecasts have pointed to a transition from La Niña to a Neutral phase in the summer or late 2023. The onset of El Niño occurred around April 2023, and it is anticipated by sophisticated models to be a strong event through the Northern Hemisphere winter (December 2023–February 2024). The aim of this study is to demonstrate the ability of the combination of two new methods to improve the accuracy of the above claim because El Niño apart from climate anomalies, significantly impacts Earth’s ecosystems and human societies, regulating the spread of diseases by insects (e.g., malaria and dengue fever), and influencing nutrients, phytoplankton biomass, and primary productivity. This is done by exploring first the previous major El Niño events in the period January 1876–July 2023. Our calculations show that the ongoing 2023–2024 El Niño will not be the strongest.

30. Classification of local ultraluminous infrared galaxies and quasars with kernel principal component analysis

Abstract: We present a new diagnostic diagram for local ultraluminous infrared galaxies (ULIRGs) and quasars, analysing particularly the Spitzer Space Telescope's Infrared Spectrograph (IRS) spectra of 102 local ULIRGs and 37 Palomar Green quasars. Our diagram is based on a special non-linear mapping of these data, employing the Kernel Principal Component Analysis method. The novelty of this map lies in the fact that it distributes the galaxies under study on the surface of a well-defined ellipsoid, which, in turn, links basic concepts from geometry to physical properties of the galaxies. Particularly, we have found that the equatorial direction of the ellipsoid corresponds to the evolution of the power source of ULIRGs, starting from the pre-merger phase, moving through the starburst-dominated coalescing stage towards the active galactic nucleus (AGN)-dominated phase, and finally terminating with the post-merger quasar phase. On the other hand, the meridian directions distinguish deeply obscured power sources of the galaxies from unobscured ones. These observations have also been verified by comparison with simulated ULIRGs and quasars using radiative transfer models. The diagram correctly identifies unique galaxies with extreme features that lie distinctly away from the main distribution of the galaxies. Furthermore, special two-dimensional projections of the ellipsoid recover almost monotonic variations of the two main physical properties of the galaxies, the silicate and PAH features. This suggests that our diagram naturally extends the well-known Spoon diagram and it can serve as a diagnostic tool for existing and future infrared spectroscopic data, such as those provided by the James Webb Space Telescope., Comment: Published in Monthly Notices of the Royal Astronomical Society

31. Quality of Life Gain Following Treatment Among Breast Cancer Survivors With and Without HIV

Abstract: PURPOSEWomen living with HIV (WLWH) experience decreased breast cancer survival. We sought to determine whether WLWH surviving breast cancer also experienced different quality of life (QOL) gain.METHODSWomen who enrolled in the Thabatse Cancer Cohort across oncology centers in Botswana for the initial treatment of stage I-III breast cancer from October 2010 to February 2022 were included. Exclusion criteria were no documented definitive therapy and incomplete data at treatment end or 24 ± 3 months after treatment. QOL was measured quarterly using the SF-8 questionnaire. G methods using weighted exposure and outcome modules were used to mitigate potential bias from imbalances in demographic and cancer characteristics by HIV status. Primary analysis was change in physical component summary (PCS) and mental component summary (MCS) from treatment end to 24 months after treatment for WLWH compared with women without HIV.RESULTSOf 603 women enrolled, the final analysis included 298, comprising 85 WLWH and 213 women without HIV. Most common reasons for exclusion were no documented definitive treatment (n = 114) and death before 21 months after treatment (n = 137). WLWH were younger, were less wealthy, and had more estrogen receptor/progesterone receptor positive tumors. Overall, PCS and MCS significantly increased from treatment end to 24 months after treatment, from 50.8 to 52.8 and 51.8 to 53.7, respectively. There was no difference in the change of the PCS or MCS with HIV infection, 2.2 (95% CI, –0.4 to 4.9) and 0.6 (95% CI, –1.7 to 2.9), respectively.CONCLUSIONHIV infection did not impede QOL gain at 24 months after treatment in women surviving breast cancer. Further work is needed to clarify the role of HIV on specific treatment-related morbidities and in other malignancies.

Abstract: In this study, the effects of isoquinoline alkaloids (IQs) on various parameters of rainbow trout (Oncorhynchus mykiss) were investigated. Three different treatments were administered to 300 sub-adult trouts, with four replicates each. The Control group received a basal diet, while the other two groups were fed diets supplemented with an IQs preparation (Sangrovit® Feed Aqua) at 500 and 1000 g/t of feed, respectively. The results demonstrated that the Sang1000 group exhibited significantly higher body weight (BW) and specific growth rate (SGR), but lower feed conversion rate (FCR) and mortality compared to the other groups (P < 0.001). Furthermore, the oxidative status assessment revealed that IQs positively influenced the oxidative status of the fillet but did not impact the oxidative profile of the blood serum. Additionally, the histomorphometry analysis of the intestine and skin indicated that the Sang1000 group had the highest number of goblet cells per villi in the anterior intestine, along with the largest mucoid cell size. Also, gene expression analysis indicated that IQs positively supported growth in trouts. To summarize, the supplementation of fish diets with IQs resulted in improved growth performance, reduced oxidative stress in fillet, and enhanced intestinal histomorphometry in rainbow trouts.

33. Respiratory syncytial virus NS1 inhibits anti-viral Interferon-α-induced JAK/STAT signaling, by limiting the nuclear translocation of STAT1

Abstract: Human respiratory viruses are the most prevalent cause of disease in humans, with the highly infectious RSV being the leading cause of infant bronchiolitis and viral pneumonia. Responses to type I IFNs are the primary defense against viral infection. However, RSV proteins have been shown to antagonize type I IFN-mediated antiviral innate immunity, specifically dampening intracellular IFN signaling. Respiratory epithelial cells are the main target for RSV infection. In this study, we found RSV-NS1 interfered with the IFN-α JAK/STAT signaling pathway of epithelial cells. RSV-NS1 expression significantly enhanced IFN-α-mediated phosphorylation of STAT1, but not pSTAT2; and neither STAT1 nor STAT2 total protein levels were affected by RSV-NS1. However, expression of RSV-NS1 significantly reduced ISRE and GAS promoter activity and anti-viral IRG expression. Further mechanistic studies demonstrated RSV-NS1 bound STAT1, with protein modeling indicating a possible interaction site between STAT1 and RSV-NS1. Nuclear translocation of STAT1 was reduced in the presence of RSV-NS1. Additionally, STAT1’s interaction with the nuclear transport adapter protein, KPNA1, was also reduced, suggesting a mechanism by which RSV blocks STAT1 nuclear translocation. Indeed, reducing STAT1’s access to the nucleus may explain RSV’s suppression of IFN JAK/STAT promoter activation and antiviral gene induction. Taken together these results describe a novel mechanism by which RSV controls antiviral IFN-α JAK/STAT responses, which enhances our understanding of RSV’s respiratory disease progression.

Abstract: Climate change, food and water security and ecosystem sustainable management are tightly interlinked and require holistic approaches to achieve solutions that do not impact adversely one-another. The objective of this work was to conduct studies, collect data and assess the Water-Ecosystem-Food (WEF) nexus in avocado plantations in the Mediterranean region systematically to minimize the environmental footprint while maximizing the benefits for the farmer and the environment. The study includes two distinct experiments; the first addresses the impact of soil organic amendments addition to optimize the WEF nexus and the second monitors experimentally crop water needs and thus illustrates how irrigation practices aided by technology can reduce substantially water consumption. The results showed that organic amendments addition improves fertility, nutrient sequestration and structure but only had a weak effect on biodiversity by increasing the number of unique species. For the development of an efficient irrigation system it is necessary to determine the radius around the tree, the depth of the roots and the time required for the water to reach the active root zone to determine the amount and duration of irrigation. In this way sufficient water will be added to replenish the soil moisture deficit created due to the evapotranspiration. HYDRUS-1D model was used to simulate soil moisture and the hydrologic budget of an avocado tree located in Koiliaris river basin and confirm the percolation losses to groundwater. The results of this study showed that the actual irrigation needs of avocados in the Mediterranean is less than 2,000 m3/ha which is 75% less than what is recommended and could become the primary measure for the mitigation of climate change impacts especially in semi-arid regions such as the Mediterranean.

Abstract: The water ecosystem food (WEF) nexus duly acknowledges the complex interdependencies among water, ecosystems, and food production, underscoring nature based solutions (NBS) as an efficacious strategy for navigating these interconnections. In this research, four different NBS (terraces, riparian forest, livestock management and agro ecological practices) were assessed in terms of their impact to WEF nexus. The Karst-SWAT and the one-dimensional integrated critical zone (1D-ICZ) models were used to simulate the impact of NBS on water quantity and quality as well as on soil ecosystem services of Koiliaris River Basin, which serves as an illustrative example of a basin that has experienced severe soil and biodiversity degradation. The Karst-SWAT model showed that a combination of NBS of terraces and riparian forest can reduce soil erosion and the sediment load by 97%. The 1D-ICZ model successfully simulated the soil-plant-water system and showed that agro ecological practices affect biomass production, carbon and nutrient sequestration, soil structure and geochemistry.

Abstract: PurposeThe sequencing of androgen-deprivation therapy (ADT) with radiotherapy (RT) may affect outcomes for prostate cancer in an RT-field size-dependent manner. Herein, we investigate the impact of ADT sequencing for men receiving ADT with prostate-only RT (PORT) or whole-pelvis RT (WPRT).Materials and methodsIndividual patient data from 12 randomized trials that included patients receiving neoadjuvant/concurrent or concurrent/adjuvant short-term ADT (4-6 months) with RT for localized disease were obtained from the Meta-Analysis of Randomized trials in Cancer of the Prostate consortium. Inverse probability of treatment weighting (IPTW) was performed with propensity scores derived from age, initial prostate-specific antigen, Gleason score, T stage, RT dose, and mid-trial enrollment year. Metastasis-free survival (primary end point) and overall survival (OS) were assessed by IPTW-adjusted Cox regression models, analyzed independently for men receiving PORT versus WPRT. IPTW-adjusted Fine and Gray competing risk models were built to evaluate distant metastasis (DM) and prostate cancer-specific mortality.ResultsOverall, 7,409 patients were included (6,325 neoadjuvant/concurrent and 1,084 concurrent/adjuvant) with a median follow-up of 10.2 years (interquartile range, 7.2-14.9 years). A significant interaction between ADT sequencing and RT field size was observed for all end points (P interaction < .02 for all) except OS. With PORT (n = 4,355), compared with neoadjuvant/concurrent ADT, concurrent/adjuvant ADT was associated with improved metastasis-free survival (10-year benefit 8.0%, hazard ratio [HR], 0.65; 95% CI, 0.54 to 0.79; P < .0001), DM (subdistribution HR, 0.52; 95% CI, 0.33 to 0.82; P = .0046), prostate cancer-specific mortality (subdistribution HR, 0.30; 95% CI, 0.16 to 0.54; P < .0001), and OS (HR, 0.69; 95% CI, 0.57 to 0.83; P = .0001). However, in patients receiving WPRT (n = 3,049), no significant difference in any end point was observed in regard to ADT sequencing except for worse DM (HR, 1.57; 95% CI, 1.20 to 2.05; P = .0009) with concurrent/adjuvant ADT.ConclusionADT sequencing exhibits a significant impact on clinical outcomes with a significant interaction with field size. Concurrent/adjuvant ADT should be the standard of care where short-term ADT is indicated in combination with PORT.

Abstract: In this paper we explore the use of spatial clustering algorithms as a new computational approach for modeling the cosmic web. We demonstrate that such algorithms are efficient in terms of computing time needed. We explore three distinct spatial methods which we suitably adjust for (i) detecting the topology of the cosmic web and (ii) categorizing various cosmic structures as voids, walls, clusters and superclusters based on a variety of topological and physical criteria such as the physical distance between objects, their masses and local densities. The methods explored are (1) a new spatial method called Gravity Lattice ; (2) a modified version of another spatial clustering algorithm, the ABACUS; and (3) the well known spatial clustering algorithm HDBSCAN. We utilize HDBSCAN in order to detect cosmic structures and categorize them using their overdensity. We demonstrate that the ABACUS method can be combined with the classic DTFE method to obtain similar results in terms of the achieved accuracy with about an order of magnitude less computation time. To further solidify our claims, we draw insights from the computer science domain and compare the quality of the results with and without the application of our method. Abstract: In this paper we consider the Maslov S^{1}bundles of a symplectic manifold (M,\omega), which refer to both the determinant bundle (denoted by \Gamma_{J}) of the unitary frame bundle and the bundle \Gamma_{J}^{2}=\Gamma_{J}\big/\{\pm1\}. The sympletic action of a compact Lie group G on M can be lifted to group actions on the principal S^{1} bundles \Gamma_{J} and \Gamma_{J}^{2}. In this work we study the interplay between the geometry of the Maslov S^{1} bundles and the dynamics of the group action on M. We show that when M is a homogeneous G-space and the first real Chern class c_{\Gamma} is nonvanishing, \Gamma_{J} and \Gamma_{J}^{2} are also homogeneous G-spaces. We also show that when [\omega]=r\cdot c_{\Gamma} for some real number r, then the G action is Hamiltonian and the Hamiltonians assume particular forms. In the end, we study a function called the \beta-Maslov data of a symplectic S^{1} action with respect to a connection 1-form \beta on \Gamma_{J}^{2}, which serves as the nonintegrable version of the notion of Maslov indices when \Gamma_{J}^{2} is not a trivial bundle.

39. B-mode constraints from Planck low multipole polarisation data

Abstract: We present constraints on primordial B modes from large angular scale cosmic microwave background polarisation anisotropies measured with the Planck satellite. To remove Galactic polarised foregrounds, we use a Bayesian parametric component separation method, modelling synchrotron radiation as a power law and thermal dust emission as a modified blackbody. This method propagates uncertainties from the foreground cleaning into the noise covariance matrices of the maps. We construct two likelihoods: (i) a semi-analytical cross-spectrum-based likelihood-approximation scheme (momento) and (ii) an exact polarisation-only pixel-based likelihood (pixlike). Since momento is based on cross-spectra it is statistically less powerful than pixlike, but is less sensitive to systematic errors correlated across frequencies. Both likelihoods give a tensor-to-scalar ratio, r, that is consistent with zero from low multipole (2 <= ell < 30) Planck polarisation data. From full-mission maps we obtain r_0.05<0.274, at 95 per cent confidence, at a pivot scale of k = 0.05 Mpc^-1, using pixlike. momento gives a qualitatively similar but weaker 95 per cent confidence limit of r_0.05<0.408., Comment: 10 pages, 7 figures

40. Topological bias: How haloes trace structural patterns in the cosmic web

Abstract: We trace the connectivity of the cosmic web as defined by haloes in the Planck-Millennium simulation using a persistence and Betti curve analysis. We normalise clustering up to the second-order correlation function, and use our systematic topological analysis to correlate local information and properties of haloes with their multi-scale geometrical environment of the cosmic web (elongated filamentary bridges and sheetlike walls). We capture the multi-scale topology traced by the halo distribution through filtrations of the corresponding Delaunay tessellation. The resulting nested $\textit{alpha shapes}$ are sensitive to the local density, perfectly outline the local geometry, and contain the complete information on the multi-scale topology. We find a remarkable linear relationship between halo masses and topology: haloes of different mass trace environments with different topological signature. This is $\textit{topological bias}$, an environmental structure bias independent of the halo clustering bias associated with the two-point correlation function. This mass-dependent linear scaling relation allows us to take clustering into account and determine the overall connectivity from a limited sample of galaxies. The presence of topological bias has major implications for the study of voids and filaments in the observed distribution of galaxies. The (infra)structure and shape of these key cosmic web components will strongly depend on the underlying galaxy sample. Their use as cosmological probes, with their properties influenced by cosmological parameters, will have to account for the subtleties of topological bias. 41. A non-linear solution to the $S_8$ tension?

Abstract: Weak galaxy lensing surveys have consistently reported a lower amplitude for the matter fluctuation spectrum, as measured by the $S_8$ parameter, than expected in the $\Lambda{\rm CDM}$ cosmology favoured by $Planck$. However, the expansion history follows the predictions of the $Planck$ $\Lambda{\rm CDM}$ cosmology to high accuracy, as do measurements of lensing of the cosmic microwave background anisotropies. Redshift space distortion measurements also appear to be consistent with $Planck$ $\Lambda{\rm CDM}$. In this paper, we argue that these observations can be reconciled with the $Planck$ $\Lambda{\rm CDM}$ cosmology if the matter power spectrum is suppressed more strongly on non-linear scales than assumed in analyses of weak galaxy lensing. We demonstrate this point by fitting a one-parameter model, characterising a suppression of the non-linear power spectrum, to the KiDS-1000 weak lensing measurements. Such a suppression could be attributed to new properties of the dark matter that affect non-linear scales, or to a response of the matter fluctuations to baryonic feedback processes that are stronger than expected from recent cosmological simulations. Our proposed explanation can be tested using measurements of the amplitude of the matter fluctuation spectrum on linear scales, in particular via high precision redshift space distortion measurements from forthcoming galaxy and quasar redshift surveys., Comment: 13 pages, 8 figures

42. Testing for spectral index variations in polarised CMB foregrounds

Abstract: We present a Bayesian parametric component separation method for polarised microwave sky maps. We solve jointly for the primary cosmic microwave background (CMB) signal and the main Galactic polarised foreground components. For the latter, we consider electron-synchrotron radiation and thermal dust emission, modelled in frequency as a power law and a modified blackbody respectively. We account for inter-pixel correlations in the noise covariance matrices of the input maps and introduce a spatial correlation length in the prior matrices for the spectral indices beta. We apply our method to low-resolution polarised Planck 2018 Low and High Frequency Instrument (LFI/HFI) data, including the SRoll2 re-processing of HFI data. We find evidence for spatial variation of the synchrotron spectral index, and no evidence for depolarisation of dust. Using the HFI SRoll2 maps, and applying wide priors on the spectral indices, we find a mean polarised synchrotron spectral index over the unmasked sky of beta-sync = -2.833 +- 0.620. For polarised dust emission, we obtain beta-dust = 1.429 +- 0.236. Our method returns correlated uncertainties for all components of the sky model. Using our recovered CMB maps and associated uncertainties, we constrain the optical depth to reionization, tau, using a cross-spectrum-based likelihood-approximation scheme (momento) to be tau = 0.0598 +- 0.0059. We confirm our findings using a pixel-based likelihood (pixlike). In both cases, we obtain a result that is consistent with, albeit a fraction of a sigma higher than, that found by subtracting spatially uniform foreground templates. While the latter method is sufficient for current polarisation data from Planck, next-generation space-borne CMB experiments will need more powerful schemes such as the one presented here., Comment: 12 pages, 11 figures

43. CMB power spectra and cosmological parameters from Planck PR4 with CamSpec

Abstract: We present angular power spectra and cosmological parameter constraints derived from the Planck PR4 (NPIPE) maps of the Cosmic Microwave Background. NPIPE, released by the Planck Collaboration in 2020, is a new processing pipeline for producing calibrated frequency maps from Planck data. We have created new versions of the CamSpec likelihood using these maps and applied them to constrain LCDM and single-parameter extensions. We find excellent consistency between NPIPE and the Planck 2018 maps at the parameter level, showing that the Planck cosmology is robust to substantial changes in the mapmaking. Abstract: We study stellar and black hole mass assembly in a sample of 42 infrared-luminous galaxy mergers at z<0.3 by combining results from radiative transfer modelling with archival measures of molecular gas and black hole mass. The ratios of stellar mass, molecular gas mass, and black hole mass to each other are consistent with those of massive gas-rich galaxies at z<0.3. The advanced mergers may show increased black hole mass to stellar mass ratios, consistent with the transition from AGN to ellipticals and implying substantial black hole mass growth over the course of the merger. Star formation rates are enhanced relative to the local main sequence, by factors of ~100 in the starburst and ~1.8 in the host. The starburst star formation rates appear distinct to star formation in the main sequence at all redshifts up to at least z~5. Starbursts may prefer late-stage mergers, but are observed at any merger stage. We do not find evidence that the starbursts in these low-redshift systems substantially increase the total stellar mass, with a soft upper limit on the stellar mass increase from starburst activity of about a factor of two. In contrast, 12 objects show evidence for super-Eddington accretion, associated with late-stage mergers, suggesting that many AGN in infrared-luminous mergers go through a super-Eddington phase. The super-Eddington phase may increase black hole mass by up to an order of magnitude at an accretion efficiency of 42+/-33% over a period of 44+/-22Myr. Abstract: We present the ultraviolet to submillimetre spectral energy distributions (SEDs) of the HERschel Ultra Luminous Infrared Galaxy Survey (HERUS) sample of 42 local ultraluminous infrared galaxies (ULIRGs) and fit them with a Markov chain Monte Carlo (MCMC) code using the CYprus models for Galaxies and their NUclear Spectra (CYGNUS) radiative transfer models for starbursts, active galactic nucleus (AGN) tori and host galaxy. The Spitzer IRS spectroscopy data are included in the fitting. Our bayesian SED fitting method takes comparable time to popular energy balance methods but it is more physically motivated and versatile. All HERUS galaxies harbor high rates of star formation but we also find bolometrically significant AGN in all of the galaxies of the sample. We estimate the correction of the luminosities of the AGN in the ULIRGs due to the anisotropic emission of the torus and find that it could be up to a factor of $\sim10$ for nearly edge-on tori. We present a comparison of our results with the smooth torus model of Fritz et al. and the two-phase models of Siebenmorgen et al. and SKIRTOR. We find that the CYGNUS AGN torus models fit significantly better the SEDs of our sample compared to all other models. We find no evidence that strong AGN appear either at the beginning or end of a starburst episode or that starbursts and AGN affect each other. 46. A technique to select the most obscured galaxy nuclei

Abstract: Compact obscured nuclei (CONs) are mainly found in local U/LIRGs. In the local Universe, these sources are generally selected through the detection of the HCN-vib (3-2) emission line at submillimetre wavelengths. In this work, we present a diagnostic method to select deeply buried nuclei based on mid-infrared (mid-IR) polycyclic aromatic hydrocarbons (PAHs) and continuum ratios. Using Spitzer/IRS spectra of a representative sample of local ULIRGs (z<0.27), we examine their PAH and underlying continuum emission ratios. For deeply embedded sources, we find that the 9.7 micron silicate absorption band has a particularly pronounced effect on the 11.3 micron PAH feature. The low flux level in the nuclear silicate absorption band enhances the 11.3 micron PAH feature contrast (high PAH equivalent width) compared to that of the other PAH features. The technique has been extended to include the use of the continuum ratios. However, the latter are affected both by the extinction coming from the host galaxy as well as the nuclear region, whereas the foreground extinction is cancelled out when using the PAH equivalent width ratios. We apply our method to the HERUS and GOALS samples and classify as CON candidates 14 ULIRGs and 10 LIRGs, corresponding to 30% of ULIRGs and 7% of LIRGs from these samples. We find that the observed continuum ratios of CON-dominated sources can be explained by assuming torus models with a tapered disk geometry and a smooth dust distribution. This suggests that the nuclear dusty structure of CONs has an extremely high dust coverage. We also demonstrate that the use of mid-IR color-color diagrams is an effective way to select CON-dominated sources at different redshifts. In particular, the combination of filters of the JWST/MIRI will enable the selection of CONs out to z~1.5. Abstract: Single-cell RNA sequencing studies have suggested that total mRNA content correlates with tumor phenotypes. Technical and analytical challenges, however, have so far impeded at-scale pan-cancer examination of total mRNA content. Here we present a method to quantify tumor-specific total mRNA expression (TmS) from bulk sequencing data, taking into account tumor transcript proportion, purity and ploidy, which are estimated through transcriptomic/genomic deconvolution. We estimate and validate TmS in 6,590 patient tumors across 15 cancer types, identifying significant inter-tumor variability. Across cancers, high TmS is associated with increased risk of disease progression and death. TmS is influenced by cancer-specific patterns of gene alteration and intra-tumor genetic heterogeneity as well as by pan-cancer trends in metabolic dysregulation. Taken together, our results indicate that measuring cell-type-specific total mRNA expression in tumor cells predicts tumor phenotypes and clinical outcomes.

Abstract: Background Pre-existing cardiovascular disease (CVD) or cardiovascular risk factors have been associated with an increased risk of complications following hospitalisation with COVID-19, but their impact on the rate of recovery following discharge is not known.Objectives To determine whether the rate of patient-perceived recovery following hospitalisation with COVID-19 was affected by the presence of CVD or cardiovascular risk factors.Methods In a multicentre prospective cohort study, patients were recruited following discharge from the hospital with COVID-19 undertaking two comprehensive assessments at 5 months and 12 months. Patients were stratified by the presence of either CVD or cardiovascular risk factors prior to hospitalisation with COVID-19 and compared with controls with neither. Full recovery was determined by the response to a patient-perceived evaluation of full recovery from COVID-19 in the context of physical, physiological and cognitive determinants of health.Results From a total population of 2545 patients (38.8% women), 472 (18.5%) and 1355 (53.2%) had CVD or cardiovascular risk factors, respectively. Compared with controls (n=718), patients with CVD and cardiovascular risk factors were older and more likely to have had severe COVID-19. Full recovery was significantly lower at 12 months in patients with CVD (adjusted OR (aOR) 0.62, 95% CI 0.43 to 0.89) and cardiovascular risk factors (aOR 0.66, 95% CI 0.50 to 0.86).Conclusion Patients with CVD or cardiovascular risk factors had a delayed recovery at 12 months following hospitalisation with COVID-19. Targeted interventions to reduce the impact of COVID-19 in patients with cardiovascular disease remain an unmet need.Trail registration number ISRCTN10980107.
