A variety of hierarchical gene flow models have been proposed to explain the distribution of genetic variation in aquatic environments. These models, including the Stream Hierarchy (SH), Death Valley (DV), Headwater (HW), and Widespread Gene flow (WG) models, provide testable hypotheses that focus on the degree of within-basin or within-stream network connectivity and an organism's dispersal abilities. We tested these models using Tlaloc hildebrandi (Profundulidae, Cyprinodontiformes), a freshwater fish endemic to the highlands of the Grijalva and Usumacinta River basins in southern Mexico. Data from ultraconserved elements (UCEs) showed that although T. hildebrandi was recovered as monophyletic, the sub-basins were not. We generated single nucleotide polymorphisms from the UCEs to analyse the data in a population genetic framework. These results differed between analyses such that two (STRUCTURE analysis) or three (DAPC analysis) genetic groupings were recovered. Overall, the results of this study provide support for the SH model. Some individuals from the Jataté sub-basin, however, conformed to the HW model, due to historical connections among headwater streams and rivers of the Jataté and Amarillo–Chenalhó clades/clusters. The greatest degree of gene flow has occurred from the Grijlava to the Usumacinta basins, two geographically proximate basins that have been hypothesized to have had previous connections. Rocio is a small genus of Neotropical freshwater fishes that is distributed in Atlantic drainages of northern Middle America. Two species of Rocio, R. spinosissima and R. octofasciata, exhibit sympatry in the Río Dulce basin in eastern Guatemala. Rocio spinosissima is endemic to the Río Dulce basin, while R. octofasciata has a larger geographic range that includes this area. Our goal was to explore the ecological and morphological variation shown by these two closely related species and determine their differences. A combination of field work, analysis of museum specimens, and ecological niche modelling helped to better understand the differences in habitat and environmental characteristics, along with the body shape variation. Local‐scale environmental data suggest that both species inhabit lentic environments, with R. spinosissima using narrower and low canopy‐covered habitats and R. octofasciata inhabiting areas with a larger range of environmental characteristics. Ecological Niche Models indicated that land cover, soil, precipitation, and temperature largely define the distribution of both species. Body shape differs between species, with R. spinosissima exhibiting a rounder and deeper body while R. octofasciata is more elongated. Specimens of R. octofasciata across its distribution also show variation in head shape, mouth position, fin, and caudal peduncle characteristics, possibly as a response to trophic strategies that reduce competition. Similarities in their environments and morphologies allow us to identify broadly overlapping niches in the two species of Rocio, while the fine scale differences documented between species will have conservation implications for the endemic R. spinosissima. Diadromous fishes can exhibit interesting evolutionary and population‐level patterns given their use of freshwater and marine environments as part of their life histories. The River goby genus Awaous are prominent members of riverine ichthyofaunas and occur throughout Atlantic and Pacific slopes of the Americas from the southern United States to Ecuador and Brazil. Here we study the widespread and polymorphic Awaous banana complex to assess phylogeographic patterns and test previous hypotheses that all populations of this species in the Americas belong to the same species. Analysis of sequence data based on the mitochondrial cytochrome oxidase I gene shows multiple clades within the Atlantic and Pacific basins, which correspond to previously described species. Additionally, haplotype analysis demonstrates unique and unconnected networks between these species. Within these clades we document biogeographic patterns that are congruent with results of other co‐occurring diadromous species, as well as a novel biogeographic pattern for the region. Our results support the recognition of distinct species of Awaous in the Atlantic (A. banana and A. tajasica) and Pacific (A. transandeanus) basins. These results are concordant with previously established morphological characters permitting the separation of these species. [ABSTRACT FROM AUTHOR]
