IntroductionYam is an important crop for food security in East and West Africa due to its high market value and customer demand. High tuber quality with yield and disease resistance are the main traits for acceptability of yam cultivars across the tropical zone. There has been limited progress in enhancing the production and quality traits of yams, despite the significant socio-economic significance of this crop.MethodTo expedite the development of high-quality yam cultivars in Uganda, traits association study was conducted to identify genomic regions associated with key traits such as disease resistance, high yields, and dry matter content. The association mapping was conducted with multi-random mixed linear model (mrMLM) to compute the associations using five genetic models.ResultsA total of 16 significant single nucleotide polymorphisms (SNPs) markers were identified to be associated with the traits studied. Gene identification analysis revealed the presence of key putative genes such as Vicilin-like seed storage protein At2g28490 (ARATH)and Growth-regulating factor 1 involved in a variety of functions ranging from storage and gene regulation for disease resistance.DiscussionThe results obtained from this work have significant implications for the in-depth analysis of the genetic structure underlying key traits in yam. Additionally, this study emphasizes the identification of SNP variants and genes that may be utilized for genomic-informed selection in order to enhance yield and disease resistance in yams.

Sesame (Sesamum indicum L.) plays a crucial role in Ethiopian agriculture, serving both subsistence and commercial purposes. However, our understanding of the extensive genetic diversity and population structure of Ethiopian sesame remains limited. To address this knowledge gap, we genotyped 368 Ethiopian sesame germplasms, categorizing into four distinct breeding groups: Accessions, landraces, improved varieties, and wild types, using a comprehensive set of 28 polymorphic markers, including 23 simple sequence repeat (SSR) and five Insertion-Deletion (InDel) markers. These markers ensured robust genomic representation, with at least two markers per linkage group. Our results unveiled substantial genetic diversity, identifying a total of 535 alleles across all accessions. On average, each locus displayed 8.83 alleles, with observed and expected heterozygosity values of 0.30 and 0.36, respectively. Gene Diversity and Polymorphic Information Content (PIC) were recorded at 0.37 and 0.35. The percentage of polymorphic loci varied significantly among breeding groups, ranging from 8.00% to 82.40%, indicating high diversity in accessions (82.4%), moderate diversity in improved varieties (31.20%) and landraces (29.60%), and limited diversity in wild types (8.00). Assessing the genetic diversity of yam germplasm from different geographical origins for cultivation and breeding purposes is an essential step for crop genetic resource conservation and genetic improvement, especially where the crop faces minimal attention. This study aimed to classify the population structure, and assess the extent of genetic diversity in 207 Dioscorea rotundata genotypes sourced from three different geographical origins. A total of 4,957 (16.2%) single nucleotide polymorphism markers were used to assess genetic diversity. The SNP markers were informative, with polymorphic information content ranging from 0.238 to 0.288 and a mean of 0.260 across all the genotypes. The observed and expected heterozygosity was 0.12 and 0.23, respectively while the minor allele frequency ranged from 0.093 to 0.124 with a mean of 0.109. The principal coordinate analysis, model-based structure and discriminant analysis of principal components, and the Euclidean distance matrix method grouped 207 yam genotypes into three main clusters. Genotypes from West Africa (Ghana and Nigeria) had significant similarities with those from Uganda. Analysis of molecular variance revealed that within-population variation across three different geographical origins accounted for 93% of the observed variation. This study, therefore, showed that yam improvement in Uganda is possible, and the outcome will constitute a foundation for the genetic improvement of yams in Uganda.

Shea tree (Vitellaria paradoxa) is an important fruit tree crop because of its oil used for cooking and the industrial manufacture of cosmetics. Despite its essential benefits, quantitative trait loci linked to the economic traits have not yet been studied. In this study, we performed association mapping on a panel of 374 shea tree accessions using 7530 Single-Nucleotide Polymorphisms (SNPs) markers for oil yield and seed-related traits. Twenty-three SNP markers significantly (−log10 (p) = 4.87) associated with kernel oil content, kernel length, width, and weight were identified. The kernel oil content and kernel width had the most significant marker–trait associations (MTAs) on chromosomes 1 and 8, respectively. Sixteen candidate genes identified were linked to early induction of flower buds and somatic embryos, seed growth and development, substrate binding, transport, lipid biosynthesis, metabolic processes during seed germination, and disease resistance and abiotic stress adaptation. The presence of these genes suggests their role in promoting bioactive functions that condition high oil synthesis in shea seeds. This study provides insights into the important marker-linked seed traits and the genes controlling them, useful for molecular breeding for improving oil yield in the species.

A proper understanding of the diversity of the available germplasm is an initial step for the genetic improvement of a crop through breeding. However, there is limited information on the diversity of Uganda’s yam germplasm. The study sought to characterize the diversity of yam germplasm utilized for decades in Uganda together with germplasm recently introduced from West Africa using phenotypic traits. A germplasm collection of 291 genotypes was characterized using 28 phenotypic traits. Data were subjected to multivariate analysis using principal component analysis and cluster analysis. The traits assessed were informative and discriminating, with 62% of the total variation explained among the first six principal components. Results showed that the important phenotypic traits contributing to most of the variability among the genotypes were leaves, flowering, and tuber traits. Ugandan genotypes were identified with amorphous tuber shapes compared to West African genotypes. The study has shown that there is ample phenotypic variability within the major yam genotypes in Uganda yam germplasm that can be used for genetic improvement. More in-depth molecular and biochemical studies to further understand the diversity are recommended. Often, yam cultivars grown in different agro-ecologies show differential responses across production environments, a term known as genotype-by-environment interaction. Such genotype-by-environment interaction makes selection of the best genotypes under varied production environments more complex. This study evaluated twenty yam genotypes in six test environments to assess genotype, environment, and their interaction effects on tuber yield, response to yam mosaic virus, and dry matter content. The experiments were conducted over two seasons across three locations in Uganda, using a randomized complete block design with three replications. There were significant effects (p ≤ 0.001) for genotype (G), environment (E), and genotype-by-environment interaction for all key traits assessed. Serere (2021) and Namulonge (2021) were identified as the most discriminating and representative environments for testing responses to yam mosaic virus, respectively. Serere (2021) was recognized as the most discriminating environment, whereas Arua (2021) emerged closest to an ideal environment for assessing yam tuber yield. The tested genotypes also exhibited resistance to yam mosaic virus disease, had high tuber yields and dry matter content. Genotypes UGY16020, UGY16034, UGY16042, and UGY16080 demonstrated highest resistance to yam mosaic virus disease, along with high yield and dry matter content, and are thus potential parents for yam genetic improvement. Further evaluation of the four genotypes should be carried out within farmers’ production systems for selection, improvement and release as new yam varieties for Uganda.
