Soil health indicators based on microbial biodiversity are increasingly used in agricultural sustainability assessments. However, little is known about how microbial communities vary within micro-environmental gradients across different land uses, which is crucial for designing field sampling and monitoring protocols. Our objective was to assess how soil microbial communities changed with soil depth and spatial distance across land-use types. We sampled soils in four spatial distances (within 0.1–70 m) and four depths (within 0–40 cm) in forests, grasslands, and horticultural lands, and combined 16S rRNA gene sequencing, DNA quantification and soil chemical characterization to explore micro-environmental variation in microbial biomass, α-β-diversity, and communities' assembly processes. Depth and spatial distance had differential effects on microbial biodiversity within different land uses. Microbial biomass was most sensitive to depth, α-diversity to spatial distance, and β-diversity to both depth and spatial distance. Deterministic processes dominate microbial communities' assembly along depth in all land uses, which is a promising result for developing soil quality indicators based on microbial biodiversity. Overall, our results suggest that collecting soil samples separated by at least 12 m is adequate to capture biodiversity changes across land uses. However, collecting randomly within the first 10 cm is recommended for native forests, while systematic sampling within the first 20 cm is advised for grasslands and horticultural lands. Summary: Sexual selection can directly contribute to reproductive isolation and is an important mechanism that can lead to speciation. Lek-mating is one of the most extreme forms of sexual selection, but surprisingly does not seem to preclude occasional hybridization in nature. However, hybridization among lekking species may still be trivial if selection against offspring with intermediate phenotypes prohibits introgression. Here we investigate this further by sequencing the genomes of nearly all bird-of-paradise (Paradisaeidae) species and 10 museum specimens of putative hybrid origin. We find that intergeneric hybridization indeed still takes place despite extreme differentiation in form, plumage, and behavior. In parallel, the genomes of contemporary species contain widespread signatures of past introgression, demonstrating that hybridization has repeatedly resulted in shared genetic variation despite strong sexual isolation. Our study raises important questions about extrinsic factors that modulate hybridization probability and the evolutionary consequences of introgressive hybridization between lekking species.

Summary: Evolvability is an emergent hallmark of cancer that depends on intra-tumor heterogeneity and genetic variation. Mutations generated by APOBEC3 contribute to genetic variation and tumor evolvability. However, the influence of APOBEC3 on the evolvability of the genome and its differential impact on cancer genes versus non-cancer genes remains unclear. Analyzing over 40,000 human protein-coding transcripts, we identified distinct distribution patterns of APOBEC3A/B TC motifs between cancer and non-cancer genes, suggesting unique associations with cancer. Studying a bat species with numerous APOBEC3 genes, we found distinct motif patterns in orthologs of cancer genes compared to non-cancer genes, as in humans, suggesting APOBEC3 evolution to reduce impacts on the genome rather than the converse. Simulations confirmed that APOBEC3-induced heterogeneity enhances cancer evolution through bimodal patterns of mutations in certain classes of genes. Our results suggest the bimodal distribution of APOBEC-induced mutations can significantly increase cancer heterogeneity.

Scaling laws are ubiquitous in modern biological systems. However, whether such patterns existed in deep-time biological systems is less investigated; the best-known example is the scaling law between the frequency and size of extinction events. Here, I show that the variation rates of biodiversity, origination intensity, extinction intensity, and body size of marine animals during the last 540 million years exhibited scaling laws. I then derive a general form of these scaling laws from a conceptual model with some principles of thermodynamics and assumptions about the global biological system. The results in this study suggest that the scaling laws systematically appearing in the biological metrics characterizing different aspects of the evolutionary processes of marine animals likely belong to the same universality class and probably derived from a set of common factors.

The emergence of Homo sapiens in Pleistocene Africa is associated with a profound reconfiguration of technology. Symbolic expression and personal ornamentation, new tool forms, and regional technological traditions are widely recognized as the earliest indicators of complex culture and cognition in humans. Here we describe a bone tool tradition from Contrebandiers Cave on the Atlantic coast of Morocco, dated between 120,000-90,000 years ago. The bone tools were produced for different activities, including likely leather and fur working, and were found in association with carnivore remains that were possibly skinned for fur. A cetacean tooth tip bears what is likely a combination of anthropogenic and non-anthropogenic modification and shows the use of a marine mammal tooth by early humans. The evidence from Contrebandiers Cave demonstrates that the pan-African emergence of complex culture included the use of multiple and diverse materials for specialized tool manufacture.

Summary: A critical component of language is the ability to recombine sounds into larger structures. Although animals also reuse sound elements across call combinations to generate meaning, examples are generally limited to pairs of distinct elements, even when repertoires contain sufficient sounds to generate hundreds of combinations. This combinatoriality might be constrained by the perceptual-cognitive demands of disambiguating between complex sound sequences that share elements. We test this hypothesis by probing the capacity of chestnut-crowned babblers to process combinations of two versus three distinct acoustic elements. We found babblers responded quicker and for longer toward playbacks of recombined versus familiar bi-element sequences, but no evidence of differential responses toward playbacks of recombined versus familiar tri-element sequences, suggesting a cognitively prohibitive jump in processing demands. We propose that overcoming constraints in the ability to process increasingly complex combinatorial signals was necessary for the productive combinatoriality that is characteristic of language to emerge.

Summary: Evolutionary Game Theory (EGT) provides an important framework to study collective behavior. It combines ideas from evolutionary biology and population dynamics with the game theoretical modeling of strategic interactions. Its importance is highlighted by the numerous high level publications that have enriched different fields, ranging from biology to social sciences, in many decades. Nevertheless, there has been no open source library that provided easy, and efficient, access to these methods and models. Here, we introduce EGTtools, an efficient hybrid C++/Python library which provides fast implementations of both analytical and numerical EGT methods. EGTtools is able to analytically evaluate a system based on the replicator dynamics. It is also able to evaluate any EGT problem resorting to finite populations and large-scale Markov processes. Finally, it resorts to C++ and MonteCarlo simulations to estimate many important indicators, such as stationary or strategy distributions. We illustrate all these methodologies with concrete examples and analysis.

Simple Summary: In this paper we studied the body and colour features of the endemic amphibian Salamandrina across its range. Using a multimodel approach and machine learning clustering, we found much difference relative to body size and shape, as well as colour, among populations and between the habitats in which the individuals dwell, while differences between the two species of Salamandrina genus are lower. We suppose that selective pressures are more similar across species' ranges than within them. Taking into account also previous knowledge on this genus, here we point out that different traits of an organism could result from different evolutionary routes, something not unexpected but often neglected. Species delimitation is often based on a single or very few genetic or phenetic traits, something which leads to misinterpretations and often does not provide information about evolutionary processes. Here, we investigated the diversity pattern of multiple phenetic traits of the two extant species of Salamandrina, a genus split only after molecular traits had been studied but the two species of which are phenetically very similar. The phenetic traits we studied are size, external body shape and head colour pattern, in a model comparison framework using non-linear mixed models and unsupervised and supervised clustering. Overall, we found high levels of intra-specific variability for body size and shape, depending on population belonging and habitat, while differences between species were generally lower. The habitat the salamanders dwell in also seems important for colour pattern. Basing on our findings, from the methodological point of view, we suggest (i) to take into account the variability at population level when testing for higher level variability, and (ii) a semi-supervised learning approach to high dimensional data. We also showed that different phenotypic traits of the same organism could result from different evolutionary routes. Local adaptation is likely responsible for body size and shape variability, with selective pressures more similar across species than within them. Summary: Corumbella is a terminal Ediacaran tubular, benthic fossil of debated morphology, composition, and biological affinity. Here, we show that Corumbella had a biomineralized skeleton, with a bilayered construction of imbricated calcareous plates and rings (sclerites) yielding a cataphract organization, that enhanced flexibility. Each sclerite likely possessed a laminar microfabric with consistent crystallographic orientation, within an organic matrix. Original aragonitic mineralogy is supported by relict aragonite and elevated Sr (mean = ca. 11,800 ppm in central parts of sclerites). In sum, the presence of a polarisation axis, sclerites with a laminar microfabric, and a cataphract skeletal organization reminiscent of early Cambrian taxa, are all consistent with, but not necessarily indicative of, a bilaterian affinity. A cataphract skeleton with an inferred complex microstructure confirms the presence of controlled biomineralization in metazoans by the terminal Ediacaran, and offers insights into the evolution of development and ecology at the root of the ‘Cambrian radiation’.

Metabolomes, as chemical phenotypes of organisms, are likely not only shaped by the environment but also by common ancestry. If this is the case, we expect that closely related species of pines will tend to reach similar metabolomic solutions to the same environmental stressors. We examined the metabolomes of two sympatric subspecies of Pinus sylvestris in Sierra Nevada (southern Iberian Peninsula), in summer and winter and exposed to folivory by the pine processionary moth. The overall metabolomes differed between the subspecies but both tended to respond more similarly to folivory. The metabolomes of the subspecies were more dissimilar in summer than in winter, and iberica trees had higher concentrations of metabolites directly related to drought stress. Our results are consistent with the notion that certain plant metabolic responses associated with folivory have been phylogenetically conserved. The larger divergence between subspecies metabolomes in summer is likely due to the warmer and drier conditions that the northern iberica subspecies experience in Sierra Nevada. Our results provide crucial insights into how iberica populations would respond to the predicted conditions of climate change under an increased defoliation in the Mediterranean Basin.

Summary: The G protein-coupled receptor 84 (GPR84) is found in immune cells and its expression is increased under inflammatory conditions. Activation of GPR84 by medium-chain fatty acids results in pro-inflammatory responses. Here, we screened available vertebrate genome data and found that GPR84 is present in vertebrates for more than 500 million years but absent in birds and a pseudogene in bats. Cloning and functional characterization of several mammalian GPR84 orthologs in combination with evolutionary and model-based structural analyses revealed evidence for positive selection of bear GPR84 orthologs. Naturally occurring human GPR84 variants are most frequent in Asian populations causing a loss of function. Further, we identified cis- and trans-2-decenoic acid, both known to mediate bacterial communication, as evolutionary highly conserved ligands. Our integrated set of approaches contributes to a comprehensive understanding of GPR84 in terms of evolutionary and structural aspects, highlighting GPR84 as a conserved immune cell receptor for bacteria-derived molecules.

Summary: Understanding the evolutionary history of the highly diverse ray-finned fishes has been challenging, and the development of more universal primers for phylogenetic analyses may help overcoming these challenges. We developed FishPIE, a nested PCR primer set of 82 phylogenetically informative exon markers, and tested it on 203 species from 31 orders of Actinopterygii. We combined orthologous sequences of the FishPIE markers obtained from published genomes and transcriptomes and constructed the phylogeny of 710 species belonging to 190 families and 60 orders. The resulting phylogenies had topologies comparable to previous phylogenomic studies. We demonstrated that the FishPIE markers could address phylogenetic questions across broad taxonomic levels. By incorporating the newly sequenced taxa, we were able to shed new light on the phylogeny of the highly diverse Cypriniformes. Thus, FishPIE holds great promise for generating genetic data for broad taxonomic groups and accelerating our understanding of the fish tree of life.

Estimating the consequences of environmental changes, specifically in a global change context, is essential for conservation issues. In the case of pollutants, the interest in using an evolutionary approach to investigate their consequences has been emphasized since the 2000s, but these studies remain rare compared to the characterization of direct effects on individual features. We focused on the study case of anthropogenic ionizing radiation because, despite its potential strong impact on evolution, the scarcity of evolutionary approaches to study the biological consequences of this stressor is particularly true. In this study, by investigating some particular features of the biological effects of this stressor, and by reviewing existing studies on evolution under ionizing radiation, we suggest that evolutionary approach may help provide an integrative view on the biological consequences of ionizing radiation. We focused on three topics: (i) the mutagenic properties of ionizing radiation and its disruption of evolutionary processes, (ii) exposures at different time scales, leading to an interaction between past and contemporary evolution, and (iii) the special features of contaminated areas called exclusion zones and how evolution could match field and laboratory observed effects. This approach can contribute to answering several key issues in radioecology: to explain species differences in the sensitivity to ionizing radiation, to improve our estimation of the impacts of ionizing radiation on populations, and to help identify the environmental features impacting organisms (e.g., interaction with other pollution, migration of populations, anthropogenic environmental changes). Evolutionary approach would benefit from being integrated to the ecological risk assessment process. Aim: How tree taxonomic and phylogenetic diversity vary with elevation at multiple spatial scales may provide new insights into the ecological and evolutionary processes influencing biogeographical patterns. The effect of water‐ and energy‐related climatic variables on forests diversity across elevations, as well as how clades have evolved on and established across mountain regions lack consensus. Here, we tested whether changes in biodiversity with elevation are consistent with one of, or multiple, competing hypotheses: the water–energy dynamics (WED), species–energy relationship (SER), Tropical Niche Conservatism (TNC) and Out of The Tropics hypothesis (OTT). Location: Patia watershed, Colombia Taxon Seed plants (trees) Methods: We used a large dataset of 490 0.1 ha forest plots in nine elevational belts (545–3410 m a.s.l) that correspond to three different life zones, and quantified alpha and gamma scales using taxonomic and phylogenetic diversity indices. We fitted linear mixed‐effects models to evaluate how taxonomic and phylogenetic alpha diversity changed with elevation, precipitation and aboveground biomass. We assessed taxonomic and phylogenetic beta diversity using the Sørensen index and its spatial turnover and nestedness components. Results: Taxonomic and phylogenetic alpha diversity decrease with elevation. Yet, at the gamma scale, taxonomic and phylogenetic diversity predominantly increased with elevation. Taxonomic and phylogenetic beta diversity were strongly influenced by species turnover, and followed a hump‐shaped pattern with elevation. Main conclusions: Overall, diversity shows a decreasing trend at the local scale, while coarse‐scale gamma diversity followed a pattern of nonlinear increases for both taxonomic and phylogenetic diversity. Evidence supports the influence of SER and WED on diversity patterns across elevations, yet neither evolutionary hypotheses had sufficient empirical support to be conclusive. [ABSTRACT FROM AUTHOR]

Echocardiography plays a vital role in the diagnosis and management of cardiovascular conditions. Echocardiography use is progressively increasing nowadays, and this is correlated to the evolving echo indications, to the relatively new available echocardiography modes (tissue Doppler imaging, speckle tracking imaging, three-dimensional mode, etc.) and modalities (transthoracic, transesophageal, and intracardiac) along with the various available clinical approaches (point of care echo, portable echo, etc.). Quality assurance in echocardiography is correlated to appropriate use criteria, adequate equipment, standardization of performance and reporting, along with timely storage and archiving. Quality improvement plan must target strategic planning, with metrics and timeline for assessment and re-assessment of results. Improvement project aims to ensure and enhance conformity with appropriate use criteria and standardization, timely completion of exams and reports, detection of discrepancies, and continuous improvement of knowledge and skills. Strategic planning is essential in this context in order to develop organizational and managerial processes, with regular auditing for a highly professional and advanced level of echocardiography, while ensuring teamwork and standards of ethical values.

Summary: Despite the discovery of many dinosaur eggs and nests over the past 100 years, articulated in-ovo embryos are remarkably rare. Here we report an exceptionally preserved, articulated oviraptorid embryo inside an elongatoolithid egg, from the Late Cretaceous Hekou Formation of southern China. The head lies ventral to the body, with the feet on either side, and the back curled along the blunt pole of the egg, in a posture previously unrecognized in a non-avian dinosaur, but reminiscent of a late-stage modern bird embryo. Comparison to other late-stage oviraptorid embryos suggests that prehatch oviraptorids developed avian-like postures late in incubation, which in modern birds are related to coordinated embryonic movements associated with tucking — a behavior controlled by the central nervous system, critical for hatching success. We propose that such pre-hatching behavior, previously considered unique to birds, may have originated among non-avian theropods, which can be further investigated with additional discoveries of embryo fossils.

SARS-CoV-2 infection is associated with a spectrum of acute neurological syndromes. A subset of these syndromes promotes higher in-hospital mortality than is predicted by traditional parameters defining critical care illness. This suggests that deregulation of components of the central and peripheral nervous systems compromises the interplay with systemic cellular, tissue and organ interfaces to mediate numerous atypical manifestations of COVID-19 through impairments in organismal homeostasis. This unique dyshomeostasis syndrome involves components of the ACE-2/1 lifecycles, renin-angiotensin system regulatory axes, integrated nervous system functional interactions and brain regions differentially sculpted by accelerated evolutionary processes and more primordial homeostatic functions. These biological contingencies suggest a mechanistic blueprint to define long-term neurological sequelae and systemic manifestations such as premature aging phenotypes, including organ fibrosis, tissue degeneration and cancer. Therapeutic initiatives must therefore encompass innovative combinatorial agents, including repurposing FDA-approved drugs targeting components of the autonomic nervous system and recently identified products of SARS-CoV-2-host interactions. Summary: In an attempt to explore the role of the gut microbiome during recent canine evolutionary history, we sequenced the metagenome of 13 canine coprolites dated ca. 3,600–3,450 years ago from the Bronze Age archaeological site of Solarolo (Italy), which housed a complex farming community. The microbiome structure of Solarolo dogs revealed continuity with that of modern dogs, but it also shared some features with the wild wolf microbiome, as a kind of transitional state between them. The dietary niche, as also inferred from the microbiome composition, was omnivorous, with evidence of consumption of starchy agricultural foods. Of interest, the Solarolo dog microbiome was particularly enriched in sequences encoding alpha-amylases and complemented a low copy number of the host amylase gene. These findings suggest that Neolithic dogs could have responded to the transition to a starch-rich diet by expanding microbial functionalities devoted to starch catabolism, thus compensating for delayed host response.

Summary: Highly mutable viruses evolve to evade host immunity that exerts selective pressure and adapts to viral dynamics. Here, we provide a framework for identifying key determinants of the mode and fate of viral-immune coevolution by linking molecular recognition and eco-evolutionary dynamics. We find that conservation level and initial diversity of antigen jointly determine the timing and efficacy of narrow and broad antibody responses, which in turn control the transition between viral persistence, clearance, and rebound. In particular, clearance of structurally complex antigens relies on antibody evolution in a larger antigenic space than where selection directly acts; viral rebound manifests binding-mediated feedback between ecology and rapid evolution. Finally, immune compartmentalization can slow viral escape but also delay clearance. This work suggests that flexible molecular binding allows a plastic phenotype that exploits potentiating neutral variations outside direct contact, opening new and shorter paths toward highly adaptable states.

Real time series sometimes exhibit various types of "irregularities": missing observations, observations collected not regularly over time for practical reasons, observation times driven by the series itself, or outlying observations. However, the vast majority of methods of time series analysis are designed for regular time series only. A particular case of irregularly spaced time series is that in which the sampling procedure over time depends also on the observed values. In such situations, there is stochastic dependence between the process being modelled and the times of the observations. In this work, we propose a model in which the sampling design depends on all past history of the observed processes. Taking into account the natural temporal order underlying available data represented by a time series, then a modelling approach based on evolutionary processes seems a natural choice. We consider maximum likelihood estimation of the model parameters. Numerical studies with simulated and real data sets are performed to illustrate the benefits of this model-based approach. The global and seemingly unstoppable spread of invasive alien plants emerges as one of the main topics of current science. This is due to the multiple repercussions of invasive plants on biodiversity and ecosystem functioning, plus huge consequences on human existence. In freshwaters, lots of invaders are extremely competitive by virtue of their idiosyncratic reproductive and adaptive strategies. As "inland islands", freshwaters seem particularly prone to changes when invaded, such as reorganisation of food webs and biotic interactions. Together, these events are self-reinforcing, implying hardly reversible hysteric phenomena. The intention of this paper is to point out: invasion pathways, driving factors, invasion mechanisms, and noticeable effects mediated by plant invaders in freshwaters through an extensive knowledge review. The growing evidence suggests the dawn of a new epochal phase: a globally alien-dominated "bio-historical horizon", tentatively called "Exocene", where invaders play predominant roles that drive freshwaters functioning and successional unexpected stages. In the context of invasion science, Exocene reinforces the need for an ecosystem-based perspective to properly understand the implications of plant invaders in freshwaters. Abstract Background Taxus spp. produces the anticancer drug, taxol, and hence is planted as an industrial crop in China. APETALA2/ethylene response element binding proteins (AP2/EREBPs) are the key regulators of plant development, growth, and stress responses. Several homologues control taxol biosynthesis. Identifying the AP2/EREBP proteins from Taxus is important to increase breeding and production and clarify their evolutionary processes. Results Among the 90 genes from multi Taxus chinensis transcriptome datasets, 81 encoded full-length AP2-containing proteins. A domain structure highly similar to that of angiosperm AP2/EREBPs was found in 2 AP2, 2 ANT, 1 RAV, 28 dehydration-responsive element-binding proteins, and 47 ethylene-responsive factors contained, indicating that they have extremely conservative evolution processes. A new subgroup protein, TcA3Bz1, contains three conserved AP2 domains and, a new domain structure of AP2/EREBPs that is different from that of known proteins. The new subtype AP2 proteins were also present in several gymnosperms (Gingko biloba) and bryophytes (Marchantia polymorpha). However, no homologue was found in Selaginella moellendorffii, indicating unknown evolutionary processes accompanying this plant’s evolution. Moreover, the structures of the new subgroup AP2/EREBPs have different conserved domains, such as B3, zf-C3Hc3H, and agent domains, indicating their divergent evolution in bryophytes and gymnosperms. Interestingly, three repeats of AP2 domains have separately evolved from mosses to gymnosperms for most of the new proteins, but the AP2 domain of Gb_11937 has been replicated. Conclusion The new subtype AP2/EREBPs have different origins and would enrich our knowledge of the molecular structure, origin, and evolutionary processes of AP2/EREBP transcription factors in plants.

Summary: The availability of complete sets of genes from many organisms makes it possible to identify genes unique to (or lost from) certain clades. This information is used to reconstruct phylogenetic trees; identify genes involved in the evolution of clade specific novelties; and for phylostratigraphy—identifying ages of genes in a given species. These investigations rely on accurately predicted orthologs. Here we use simulation to produce sets of orthologs that experience no gains or losses. We show that errors in identifying orthologs increase with higher rates of evolution. We use the predicted sets of orthologs, with errors, to reconstruct phylogenetic trees; to count gains and losses; and for phylostratigraphy. Our simulated data, containing information only from errors in orthology prediction, closely recapitulate findings from empirical data. We suggest published downstream analyses must be informed to a large extent by errors in orthology prediction that mimic expected patterns of gene evolution.

Protected‐area systems should conserve intraspecific genetic diversity. Because genetic data require resources to obtain, several approaches have been proposed for generating plans for protected‐area systems (prioritizations) when genetic data are not available. Yet such surrogate‐based approaches remain poorly tested. We evaluated the effectiveness of potential surrogate‐based approaches based on microsatellite genetic data collected across the Iberian Peninsula for 7 amphibian and 3 reptilian species. Long‐term environmental suitability did not effectively represent sites containing high genetic diversity (allelic richness). Prioritizations based on long‐term environmental suitability had similar performance to random prioritizations. Geographic distances and resistance distances based on contemporary environmental suitability were not always effective surrogates for identification of combinations of sites that contain individuals with different genetic compositions. Our results demonstrate that population genetic data based on commonly used neutral markers can inform prioritizations, and we could not find an adequate substitute. Conservation planners need to weigh the potential benefits of genetic data against their acquisition costs. Summary: The multiple mating type system of the Ciliate Tetrahymena thermophila is a self/non-self recognition system, whose specificity resides in a head-to-head, functionally distinct pair of genes, MTA and MTB. We have now sequenced and analyzed these mating type genes in nine additional Tetrahymena species. We conclude that MTA and MTB are derived from a common ancestral gene and have co-evolved for at least ∼150 Myr. We show that T. shanghaiensis, a perpetual selfer (unisexual) species, has a single mating type gene pair, whose MTA and MTB genes likely have different mating type specificity. We document the recent replacement of a complete different set of mating type specificities for another, illustrating how quickly this can happen. We discuss how varying conditions of reproductive stress could result in evolutionary co-adaptations of MTA and MTB genes and changes in mating type determination mechanisms.

Summary: We resolve debate over the evolution of vertebrate hypermineralized tissues through analyses of matrix protein-encoding secretory calcium-binding phosphoprotein (SCPP) genes and phylogenetic inference of hypermineralized tissues. Among these genes, AMBN and ENAM are found in both sarcopterygians and actinopterygians, whereas AMEL and SCPP5 are found only in sarcopterygians and actinopterygians, respectively. Actinopterygian AMBN, ENAM, and SCPP5 are expressed during the formation of hypermineralized tissues on scales and teeth: ganoin, acrodin, and collar enamel in gar, and acrodin and collar enameloid in zebrafish. Our phylogenetic analyses indicate the emergence of an ancestral enamel in stem-osteichthyans, whereas ganoin emerged in stem-actinopterygians and true enamel in stem-sarcopterygians. Thus, AMBN and ENAM originated in concert with ancestral enamel, SCPP5 evolved in association with ganoin, and AMEL evolved with true enamel. Shifts in gene expression domain and timing explain the evolution of different hypermineralized tissues. We propose that hypermineralized tissues in osteichthyans coevolved with matrix SCPP genes.

Summary: Thresholds are widespread in origin of life scenarios, from the emergence of chirality, to the appearance of vesicles, of autocatalysis, all the way up to Darwinian evolution. Here, we analyze the “error threshold,” which poses a condition for sustaining polymer replication, and generalize the threshold approach to other properties of prebiotic systems. Thresholds provide theoretical predictions, prescribe experimental tests, and integrate interdisciplinary knowledge. The coupling between systems and their environment determines how thresholds can be crossed, leading to different categories of prebiotic transitions. Articulating multiple thresholds reveals evolutionary properties in prebiotic scenarios. Overall, thresholds indicate how to assess, revise, and compare origin of life scenarios.

Echocardiography plays a vital role in the diagnosis and management of cardiovascular conditions. Echocardiography use is progressively increasing nowadays, and this is correlated to the evolving echo indications, to the relatively new available echocardiography modes (tissue Doppler imaging, speckle tracking imaging, three-dimensional mode, etc.) and modalities (transthoracic, transesophageal, and intracardiac) along with the various available clinical approaches (point of care echo, portable echo, etc.). Quality assurance in echocardiography is correlated to appropriate use criteria, adequate equipment, standardization of performance and reporting, along with timely storage and archiving. Quality improvement plan must target strategic planning, with metrics and timeline for assessment and re-assessment of results. Improvement project aims to ensure and enhance conformity with appropriate use criteria and standardization, timely completion of exams and reports, detection of discrepancies, and continuous improvement of knowledge and skills. Strategic planning is essential in this context in order to develop organizational and managerial processes, with regular auditing for a highly professional and advanced level of echocardiography, while ensuring teamwork and standards of ethical values. In the face of unprecedented global transformations, unraveling the intricate mechanisms governing biodiversity patterns is imperative for predicting and interpreting species responses. An important element in this interplay is fragmentation and the spatial mosaic or arrangement of suitable sites within the landscape. Beyond its well-documented impact on biodiversity loss, fragmented landscapes also influence the origin of biodiversity, by influencing speciation dynamics. This research employs a model that integrates spatial configuration and dispersal abilities of individuals to investigate the impact of landscape configuration on species' evolutionary trajectories. Specifically, we propose a microevolutionary model where individuals are characterized by their dispersal ability and a genome, allowing population evolution and diversification. Space is explicitly characterized by suitable and unsuitable sites that define fragmented landscapes. Our model demonstrates how intermediate dispersal abilities enhance diversification. However, simulations of more fragmented landscapes result in a lower total number of individuals and a lower percentage of occupied sites by individuals, particularly when species have limited dispersal abilities. Furthermore, we have found that intermediate levels of fragmentation can stimulate greater species richness, while higher levels of speciation and extinction events tend to occur under higher fragmentations. Our results also show a non-monotonic dependence of richness on dispersal, supporting the intermediate dispersal hypothesis as promotor of diversification, demonstrating the synergistic effects of landscape configuration and species dispersal ability in the processes of speciation, extinction, and diversification. Evolvability is an emergent hallmark of cancer that depends on intra-tumor heterogeneity and genetic variation. Mutations generated by APOBEC3 contribute to genetic variation and tumor evolvability. However, the influence of APOBEC3 on the evolvability of the genome and its differential impact on cancer genes versus non-cancer genes remains unclear. Analyzing over 40,000 human protein-coding transcripts, we identified distinct distribution patterns of APOBEC3A/B TC motifs between cancer and non-cancer genes, suggesting unique associations with cancer. Studying a bat species with numerous APOBEC3 genes, we found distinct motif patterns in orthologs of cancer genes compared to non-cancer genes, as in humans, suggesting APOBEC3 evolution to reduce impacts on the genome rather than the converse. Simulations confirmed that APOBEC3-induced heterogeneity enhances cancer evolution through bimodal patterns of mutations in certain classes of genes. Summary: The diversity of the dolphin family was established during a short window of time. We investigated delphinid skull shape evolution, mapping shapes on an up-to-date nuclear phylogeny. In this model, the common ancestor was similar to Lagenorhynchus albirostris. Initial diversification occurred in three directions: toward specialized raptorial feeders of small prey with longer, narrower beaks, e.g., Delphinus; toward wider skulls with downward-oriented rostra and reduced temporal fossae, exemplified by suction feeders, e.g., Globicephala; and toward shorter and wider skulls/rostra and enlarged temporal fossae, e.g., Orcinus. Skull shape diversity was established early, the greatest later developments being adaptation of Steno to raptorial feeding on large prey and the convergence of Pseudorca toward Orcinus, related to handling large prey. Delphinid skull shapes are related to feeding mode and prey size, whereas adaptation to habitat is not marked. Over a short period, delphinid skulls have evolved a diversity eclipsing other extant odontocete clades.

Glacier is the dominant cold habitat in terrestrial environments, providing a model ecosystem to explore extremophilic strategies and study early lives on Earth. The dominant form of life in glaciers is bacteria. However, little is known about past evolutionary processes that bacteria underwent during adaptation to the cryosphere and the connection of their genomic traits to environmental stressors. Aiming to test the hypothesis that bacterial genomic content and dynamics are driven by glacial environmental stressors, we compared genomes of 21 psychrophilic Cryobacterium strains, including 14 that we isolated from three Tibetan ice cores, to their mesophilic counterparts from the same family Microbacteriaceae of Actinobacteria. The results show that psychrophilic Cryobacterium underwent more dynamic changes in genome content, and their genomes have a significantly higher number of genes involved in stress response, motility, and chemotaxis than their mesophilic counterparts (P < 0.05). The phylogenetic birth-and-death model imposed on the phylogenomic tree indicates a vast surge in recent common ancestor of psychrophilic Cryobacterium (gained the greatest number of genes by 1,168) after the division of the mesophilic strain Cryobacterium mesophilum. The expansion in genome content brought in key genes primarily of the categories “cofactors, vitamins, prosthetic groups, pigments,” “monosaccharides metabolism,” and “membrane transport.” The amino acid substitution rates of psychrophilic Cryobacterium strains are two orders of magnitude lower than those in mesophilic strains. However, no significantly higher number of cold shock genes was found in psychrophilic Cryobacterium strains, indicating that multi-copy is not a key factor for cold adaptation in the family Microbacteriaceae, although cold shock genes are indispensable for psychrophiles. Extensive gene acquisition and low amino acid substitution rate might be the strategies of psychrophilic Cryobacterium to resist low temperature, oligotrophy, and high UV radiation on glaciers. The exploration of genome evolution and survival strategies of psychrophilic Cryobacterium deepens our understanding of bacterial cold adaptation.

How a native gecko manages to coexist with an alien rodent in the Mediterranean since thousands of years? What kind of eco-ethological adaptations or evolutionary adjustments enables this gecko to persist? The present study explores the interaction between the endemic European Leaf-toed gecko (Euleptes europaea) and the alien Black rat (Rattus rattus). In the last 30 years, we compared 26 populations inhabiting “rat” and “rat-free” islands and islets in Tunisia, Sardinia, Corsica and Southern France. Geckos’ populations can persist despite the occurrence of rats. In the presence of rats: 1) geckos’ average body size tends to decrease towards medium-sized individuals; 2) geckos shift their spatial behaviour avoiding to forage “in the open”; 3) geckos’ body condition is not affected by the presence of rats. Moreover, shortly after rats’ eradication, geckos’ population structure seems to change and larger sized geckos prevail while the spatial behaviour is much more conservative. The mechanisms driving the interactions between the two species still need to be explained. Rats could represent a stressor for geckos, compete for space, be pest vectors and even predators. Coexistence of natives and aliens requires adaptive plasticity and evolutionary adjustments. In contexts where the risk of reinvasion is high, eradication programs need to be carefully evaluated, since the arrival of “new rats” on an island could have much more damaging effects on the insular biota than those caused by the eradicated population.
