Abstract

International audience; In long-lasting scientific workflow executions in HPC machines, computational scientists (the users in this work) often need to fine-tune several workflow parameters. These tunings are done through user steering actions that may significantly improve performance (e.g., reduce execution time) or improve the overall results. However, in executions that last for weeks, users can lose track of what has been adapted if the tunings are not properly registered. In this work, we build on provenance data management to address the problem of tracking online parameter fine-tuning in dynamic workflows steered by users. We propose a lightweight solution to capture and manage provenance of the steering actions online with negligible overhead. The resulting provenance database relates tuning data with data for domain, dataflow provenance, execution, and performance, and is available for analysis at runtime. We show how users may get a detailed view of the execution, providing insights to determine when and how to tune. We discuss the applicability of our solution in different domains and validate its ability to allow for online capture and analyses of parameter fine-tunings in a real workflow in the Oil and Gas industry. In this experiment, the user could determine which tuned parameters influenced simulation accuracy and performance. The observed overhead for keeping track of user steering actions at runtime is less than 1% of total execution time.

Abstract

Background Diagnostic ionizing radiation is a risk factor for breast cancer (BC). BC risk increases with increased dose to the chest and decreases with increased age at exposure, with possible effect modification related to familial or genetic predisposition. While chest X-rays increase the BC risk of BRCA1/2 mutation carriers compared to non-carriers, little is known for women with a hereditary predisposition to BC but who tested negative for a BRCA1 or BRCA2 (BRCA1/2) mutation. Methods We evaluated the effect of chest X-rays from diagnostic medical procedures in a dataset composed of 1552 BC cases identified through French family cancer clinics and 1363 unrelated controls. Participants reported their history of X-ray exposures in a detailed questionnaire and were tested for 113 DNA repair genes. Logistic regression and multinomial logistic regression models were used to assess the association with BC. Results Chest X-ray exposure doubled BC risk. A 3% increased BC risk per additional exposure was observed. Being 20 years old or younger at first exposure or being exposed before first full-term pregnancy did not seem to modify this risk. Birth after 1960 or carrying a rare likely deleterious coding variant in a DNA repair gene other than BRCA1/2 modified the effect of chest X-ray exposure. Conclusion Ever/never chest X-ray exposure increases BC risk 2-fold regardless of age at first exposure and, by up to 5-fold when carrying 3 or more rare variants in a DNA repair gene. Further studies are needed to evaluate other DNA repair genes or variants to identify those which could modify radiation sensitivity. Identification of subpopulations that are more or less susceptible to ionizing radiation is important and potentially clinically relevant.

Abstract

International audience; Macrophyte detritus is one of the main sources of organic carbon (OC) in inland waters, and it is potentially available for methane (CH4) production in anoxic bottom waters and sediments. However, the transformation of macrophyte‐derived OC into CH4 has not been studied systematically, thus its extent and relationship with macrophyte characteristics remains uncertain. We performed decomposition experiments of macrophyte detritus from 10 different species at anoxic conditions, in presence and absence of a freshwater sediment, in order to relate the extent and rate of CH4 production to the detritus water content, C/N and C/P ratios. A significant fraction of the macrophyte OC was transformed to CH4 (mean = 7.9%; range = 0–15.0%) during the 59‐d incubation, and the mean total C loss to CO2 and CH4 was 17.3% (range = 1.3–32.7%). The transformation efficiency of macrophyte OC to CH4 was significantly and positively related to the macrophyte water content, and negatively to its C/N and C/P ratios. The presence of sediment increased the transformation efficiency to CH4 from an average of 4.0% (without sediment) to 11.8%, possibly due to physicochemical conditions favorable for CH4 production (low redox potential, buffered pH) or because sediment particles facilitate biofilm formation. The relationship between macrophyte characteristics and CH4 production can be used by future studies to model CH4 emission in systems colonized by macrophytes. Furthermore, this study highlights that the extent to which macrophyte detritus is mixed with sediment also affects CH4 production.

Abstract

According to clinical guidelines, the occurrence of very early-onset breast cancer (VEO-BC) (diagnosed ≤ age 30 years) or VEO ovarian cancer (VEO-OC) (diagnosed ≤ age 40 years) in families with BRCA1 or BRCA2 mutation (BRCAm) prompts advancing the age of risk-reducing strategies in relatives. This study aimed to assess the relation between the occurrence of VEO-BC or VEO-OC in families with BRCAm and age at BC or OC diagnosis in relatives. We conducted a retrospective multicenter study of 448 consecutive families with BRCAm from 2003 to 2018. Mean age and 5-year–span distribution of age at BC or OC in relatives were compared in families with or without VEO-BC or VEO-OC. Conditional probability calculation and Cochran–Mantel–Haenszel chi-square tests were used to investigate early-onset cancer occurrence in relatives of VEO-BC and VEO-OC cases. Overall, 15% (19/245) of families with BRCA1m and 9% (19/203) with BRCA2m featured at least one case of VEO-BC, 8% (37/245) and 2% (2/203) featured at least one case of VEO-OC, respectively. The cumulative prevalence of VEO-BC was 5.1% (95% CI 3.6–6.6) and 2.5% (95% CI 1.4–3.6) for families with BRCA1m and BRCA2m, respectively. The distribution of age and mean age at BC diagnosis in relatives did not differ by occurrence of VEO-BC for families with BRCA1m or BRCA2m. Conditional probability calculations did not show an increase of early-onset BC in VEO-BC families with BRCA1m or BRCA2m. Conversely, the probability of VEO-BC was not increased in families with early-onset BC. VEO-BC or VEO-OC occurrence may not be related to young age at BC or OC onset in relatives in families with BRCAm. This finding—together with a relatively high VEO-BC risk for women with BRCAm—advocates for MRI breast screening from age 25 regardless of family history.

Abstract

Curcumin is a natural polyphenol that has strong antioxidant, anti-inflammatory and anti-carcinogenic properties, however, it is sensitive to light, oxygen and heat, and also presents very low solubility in water. Several studies have focused on curcumin preservation and bioavailability due to its health importance, especially by encapsulation. Milk may constitute a good matrix for the encapsulation of curcumin, because it contains a significant proportion of casein micelles which are amphiphilic and porous, making them suitable for carrying hydrophobic substances such as curcumin. This work aims at evaluating the efficiency of milk for encapsulating curcumin, releasing it in an aqueous medium during powder reconstitution, and improving its preservation during storage. Curcumin was encapsulated by spray-drying at pilot scale, extracted by different solvents, and quantified by UV/Vis. spectrophotometry. Physicochemical characteristics (particle size distribution, water content, water activity, and color) and rehydration properties (wettability, dispersibility, and solubility indices) of curcumin-loaded milk powder were characterized. A powder storage study was also conducted to evaluate the stability of curcumin over time at different temperatures (10, 25 and 50 °C). Drying conditions were set to obtain a product of water activity close to 0.2. A method for curcumin extraction and dosage was also validated using diethyl ether as extraction solvent. Milk powder loaded with curcumin showed no significant differences in most characteristics compared to raw milk powder, except that its wettability was decreased by the presence of curcumin. Moreover, the good encapsulation yields and the stability of curcumin antioxidant activity during storage showed the suitability of skim milk for curcumin encapsulation.

Abstract

Aims This study was focused on evaluating the persistency of antimicrobial resistance (AR) genes and putative pathogenic bacteria in an anaerobic digesters operating at mesophilic ambient temperature, in two different year seasons: summer and winter. Methods and Results Abundance and dynamic of AR genes encoding resistance to macrolides (ermB), aminoglycosides (aphA2) and beta-lactams (blaTEM-1) and persistency of potentially pathogenic bacteria in pilot-scale anaerobic digesters were investigated. AR genes were determined in the influent and effluent in both conditions. Overall, after 60 days, reduction was observed for all evaluated genes. However, during the summer, anaerobic digestion was more related to the gene reduction as compared to winter. Persistency of potentially pathogenic bacteria was also evaluated by metagenomic analyses compared to an in-house created database. Clostridium, Acinetobacter and Stenotrophomonas were the most identified. Conclusions Overall, considering the mesophilic ambient temperature during anaerobic digestion (summer and winter), a decrease in pathogenic bacteria detection through metagenomic analysis and AR genes is reported. Although the mesophilic anaerobic digestion has been efficient, the results may suggest medically important bacteria and AR genes persistency during the process. Significance and Impact of the Study This is the first report to show AR gene dynamics and persistency of potentially pathogenic bacteria through metagenomic approach in cattle manure ambient temperature anaerobic digestion.

Abstract

16th Asian Regional Conference on Soil Mechanics and Geotechnical Engineering, ARC 2019, Taipei, TAIWAN, 14-/10/2019 - 18/10/2019; The large diameter monopile is a commonly used foundation concept for offshore wind turbines. The advantages of geometrical simplicity and reliable performance make it often the most attractive solution. Despite the concept's high popularity, optimisation of the current design models can still be made. To address fundamental understanding of modelling effects in centrifuge testing of laterally loaded monopiles in sand, a large coordinated centrifuge-testing program across 11 different centrifuge centres worldwide is ongoing. This extended abstract presents the initial results of global benchmark testing.
