Simple Summary: This study provides full-coverage maps of the habitats and biotopes in the German Baltic Sea at an unprecedented level of resolution. We combined geological and biological surveys to map the seabed and collected extensive data to classify different habitats and their inhabitants. Using newly established national guidelines and modelling, we produced highly accurate maps. These maps are of practical use in meeting national and regional reporting requirements, facilitating management decisions, supporting marine spatial planning, and answering research questions. To maintain or enhance biodiversity and sea floor integrity, mapping benthic habitats is a mandatory requirement in compliance with the Marine Strategy Framework Directive (MSFD). The EU Commission Decision distinguishes between Broad Habitat Types (BHTs) and Other Habitat Types (OHTs). At the regional level, biotopes in the Baltic Sea region are classified according to the HELCOM underwater biotope and habitat classification (HUB). In this study, the habitats and their benthic communities were mapped for the entire German Baltic Sea at a high spatial resolution of 1 km. In two nature conservation areas of the Exclusive Economic Zone (EEZ) as well as selected focus areas in the coastal waters, the resolution we provide is even more detailed at 50 × 50 m. Hydroacoustic data recording and benthological surveys (using bottom grabs, underwater towing camera technology, and diver sampling) helped identify biotopes in high resolution. Based on these data, together with additional data acquired since 2010 (a total of over 7000 stations and transect sections), we were able to spatially delineate benthic biotopes and their communities via predictive habitat modelling. The results are provided as full-coverage maps each for BHT, OHT, and HUB (9 classes of BHTs, 5 classes of OHTs, and 84 classes of HUB) with a level of spatial detail that does not yet exist for the Baltic Sea, and they form an essential basis for future monitoring, status assessments, and protection and management measures. • Bent incised valleys formed at times of relatively stable, but lowered sea level. • Bent-incised valley-infill deposits display distinct fill architecture. • Fluvial, estuarine and marine conditions differ in depositional style. • Vertically stacked aggrading strata record pronounced sea-level rise. During times of lowered sea level, Mekong River and Red River incised valleys into the ancient coastal plains of the exposed shelves of the western South China Sea. The deglacial fill history of the incised valley was investigated by seismic surveys and sediment cores. The channels mainly exhibit a low-sinuosity course, but some channel segments are bent. The oldest part of the channel-bend fill exhibits shingled reflectors in Parasound seismic records documenting lateral channel migration typical of meandering rivers. Above, vertically stacked reflectors, which extend from the inner-bend side onto the cut-bank side document that the river-mouth channel turned to a mainly depositional mode. Vertical aggradation started when sea level was ~ 1–2 m below river water-level. During this phase, about two-third of the channel depth was filled by "fluvial-to-estuarine" mud having negative log(Ti/Ca) values as evidenced in XRF core scan data. Typically estuarine conditions developed when river water-level was approximate to sea level. Today channel bends form in estuaries within the zone of bedload convergence. Therefore, it is suggested that the studied channel bends represent antecedent, inherited features that formed during phases of prolonged phases of lowered, but relatively stable sea level to allow bends morphologically to develop. In fact, the bends occur not only in the western South China Sea but also in other areas of the world within a depth range that corresponds to times of retarded sea-level fall during MIS 5b, 5d, 4, and 3. Boulders provide ecologically important hard grounds in shelf seas, and form protected habitats under the European Habitats Directive. Boulders on the seafloor can usually be recognized in backscatter mosaics due to a characteristic pattern of high backscatter intensity followed by an acoustic shadow. The manual identification of boulders on mosaics is tedious and subjective, and thus could benefit from automation. In this study, we train an object detection framework, RetinaNet, based on a neural network backbone, ResNet, to detect boulders in backscatter mosaics derived from a sidescan-sonar operating at 384 kHz. A training dataset comprising 4617 boulders and 2005 negative examples similar to boulders was used to train RetinaNet. The trained model was applied to a test area located in the Kriegers Flak area (Baltic Sea), and the results compared to mosaic interpretation by expert analysis. Some misclassification of water column noise and boundaries of artificial plough marks occurs, but the results of the trained model are comparable to the human interpretation. While the trained model correctly identified a higher number of boulders, the human interpreter had an advantage at recognizing smaller objects comprising a bounding box of less than 7 × 7 pixels. Almost identical performance between the best model and expert analysis was found when classifying boulder density into three classes (0, 1–5, more than 5) over 10,000 m2 areas, with the best performing model reaching an agreement with the human interpretation of 90%.
