We propose a new algorithm for non-equilibrium molecular dynamics simulations of thermal gradients. The algorithm is an extension of the heat exchange algorithm developed by Hafskjold and co-workers [Mol. Phys. 80, 1389 (1993); Mol. Phys. 81, 251 (1994)], in which a certain amount of heat is added to one region and removed from another by rescaling velocities appropriately. Since the amount of added and removed heat is the same and the dynamics between velocity rescaling steps is Hamiltonian, the heat exchange algorithm is expected to conserve the energy. However, it has been reported previously that the original version of the heat exchange algorithm exhibits a pronounced drift in the total energy, the exact cause of which remained hitherto unclear. Here, we show that the energy drift is due to the truncation error arising from the operator splitting and suggest an additional coordinate integration step as a remedy. The new algorithm retains all the advantages of the original one whilst exhibiting excellent energy conservation as illustrated for a Lennard-Jones liquid and SPC/E water., Comment: 8 pages, 6 figures

Recent studies aimed at investigating artificial analogs of bacterial colonies have shown that low-density suspensions of self-propelled particles confined in two dimensions can assemble into finite aggregates that merge and split, but have a typical size that remains constant (living clusters). In this Letter we address the problem of the formation of living clusters and crystals of active particles in three dimensions. We study two systems: self-propelled particles interacting via a generic attractive potential and colloids that can move towards each other as a result of active agents (e.g. by molecular motors). In both cases fluid-like `living' clusters form. We explain this general feature in terms of the balance between active forces and regression to thermodynamic equilibrium. This balance can be quantified in terms of a dimensionless number that allows us to collapse the observed clustering behaviour onto a universal curve. We propose a new strategy to improve the self-assembly properties of DNA-functionalised colloids. The problem that we address is that DNA-functionalised colloids typically crystallize in a narrow temperature window, if at all. The underlying reason is the extreme sensitivity of DNA-mediated interactions to temperature or other physical control parameters. We propose to widen the window for colloidal crystallization by exploiting the competition between DNA linkages with different nucleotide sequences, which results in a temperature-dependent switching of the dominant bond type. Following such a strategy, we can decrease the temperature dependence of DNA-mediated self assembly to make systems that can crystallize in a wider temperature window than is possible with existing systems of DNA functionalised colloids. We report Monte Carlo simulations that show that the proposed strategy can indeed work in practice for real systems and specific, designable DNA sequences. Depending on the length ratio of the different DNA constructs, we find that the bond switching is either energetically driven (equal length or `symmetric' DNA) or controlled by a combinatorial entropy gain (`asymmetric' DNA), which results from the large number of possible binding partners for each DNA strand. We provide specific suggestions for the DNA sequences with which these effects can be achieved experimentally.

In this Letter we report a simulation study in which we compare the solid-liquid interfacial free energy of NaCl at coexistence, with the value that follows from the height of the homogeneous nucleation barrier. We find that the two estimates differ by more than 100%. Similar, although smaller discrepancies are found for crystals of hard-sphere colloids and of Lennard-Jones ("argon") particles. We consider a variety of possible causes for this discrepancy and are forced to conclude that it is due to a finite-size effect that cannot be corrected for by any simple thermodynamic procedure. Importantly, we find that the surface free energies that follow from real nucleation experiments should be subject to large finite size effects. Taking this in to account, we obtain quantitative agreement between the simulation data and the surface free energy of NaCl that follows from nucleation experiments. Our finding suggests that most published solid-liquid surface free energies derived from nucleation experiments will have to be revised.

Diamonds melt at temperatures above 4000 K. There are no measurements of the steady-state rate of the reverse process: diamond nucleation from the melt, because experiments are difficult at these extreme temperatures and pressures. Using numerical simulations, we estimate the diamond nucleation rate and find that it increases by many orders of magnitude when the pressure is increased at constant supersaturation. The reason is that an increase in pressure changes the local coordination of carbon atoms from three-fold to four-fold. It turns out to be much easier to nucleate diamond in a four-fold coordinated liquid than in a liquid with three-fold coordination, because in the latter case the free-energy cost to create a diamond-liquid interface is higher. We speculate that this mechanism for nucleation control is relevant for crystallization in many network-forming liquids. On the basis of our calculations, we conclude that homogeneous diamond nucleation is likely in carbon-rich stars and unlikely in gaseous planets.

We report a numerical simulation of the rate of crystal nucleation of sodium chloride from its melt at moderate supercooling. In this regime nucleation is too slow to be studied with "brute-force" Molecular Dynamics simulations. The melting temperature of ("Tosi-Fumi") NaCl is $\sim 1060$K. We studied crystal nucleation at $T$=800K and 825K. We observe that the critical nucleus formed during the nucleation process has the crystal structure of bulk NaCl. Interestingly, the critical nucleus is clearly faceted: the nuclei have a cubical shape. We have computed the crystal-nucleation rate using two completely different approaches, one based on an estimate of the rate of diffusive crossing of the nucleation barrier, the other based on the Forward Flux Sampling and Transition Interface Sampling (FFS-TIS) methods. We find that the two methods yield the same result to within an order of magnitude. However, when we compare the extrapolated simulation data with the only available experimental results for NaCl nucleation, we observe a discrepancy of nearly 5 orders of magnitude. We discuss the possible causes for this discrepancy.

The smallest maximum kissing-number Voronoi polyhedron of 3d spheres is the icosahedron and the tetrahedron is the smallest volume that can show up in Delaunay tessalation. No periodic lattice is consistent with either and hence these dense packings are geometrically frustrated. Because icosahedra can be assembled from almost perfect tetrahedra, the terms "icosahedral" and "polytetrahedral" packing are often used interchangeably, which leaves the true origin of geometric frustration unclear. Here we report a computational study of freezing of 4d hard spheres, where the densest Voronoi cluster is compatible with the symmetry of the densest crystal, while polytetrahedral order is not. We observe that, under otherwise comparable conditions, crystal nucleation in 4d is less facile than in 3d. This suggest that it is the geometrical frustration of polytetrahedral structures that inhibits crystallization., Comment: 4 pages, 3 figures; revised interpretation

We review recent developments in the modelling of the phase diagram and the kinetics of crystallization of carbon. In particular, we show that a particular class of bond-order potentials (the so-called LCBOP models) account well for many of the known structural and thermodynamic properties of carbon at high pressures and temperatures. We discuss the LCBOP models in some detail. In addition, we briefly review the ``history'' of experimental and theoretical studies of the phase behaviour of carbon. Using a well-tested version of the LCBOP model (viz. LCBOPI+) we address some of the more controversial hypotheses concerning the phase behaviour of carbon, in particular: the suggestion that liquid carbon can exist in two phases separated by a first-order phase transition and the conjecture that diamonds could have formed by homogeneous nucleation in Uranus and Neptune., Comment: 28 pages, 15 figures. We discuss an implementation of molecular dynamics (MD) simulations on a graphic processing unit (GPU) in the NVIDIA CUDA language. We tested our code on a modern GPU, the NVIDIA GeForce 8800 GTX. Results for two MD algorithms suitable for short-ranged and long-ranged interactions, and a congruential shift random number generator are presented. The performance of the GPU's is compared to their main processor counterpart. We achieve speedups of up to 80, 40 and 150 fold, respectively. We report extensive simulations of the relaxation dynamics of a self-avoiding polymer confined inside a cylindrical pore. In particular, we concentrate on examining how confinement influences the scaling behavior of the global relaxation time of the chain, t, with the chain length N and pore diameter D. An earlier scaling analysis based on the de Gennes blob picture led to t ~ N^2D^(1/3). Our numerical effort that combines molecular dynamics and Monte Carlo simulations, however, consistently produces different t-results for N up to 2000. We argue that the previous scaling prediction is only asymptotically valid in the limit N >> D^(5/3) >> 1, which is currently inaccessible to computer simulations and, more interestingly, is also difficult to reach in experiments. The phase behavior of the Baxter adhesive hard sphere fluid has been determined using specialized Monte Carlo simulations. We give a detailed account of the techniques used and present data for the fluid-fluid coexistence curve as well as parametrized fits for the supercritical equation of state and the percolation threshold. We introduce a dissipative particle dynamics scheme for the dynamics of non-ideal fluids. Given a free-energy density that determines the thermodynamics of the system, we derive consistent conservative forces. The use of these effective, density dependent forces reduces the local structure as compared to previously proposed models. This is an important feature in mesoscopic modeling, since it ensures a realistic length and time scale separation in coarse-grained models. We consider in detail the behavior of a van der Waals fluid and a binary mixture with a miscibility gap. There is increasing evidence that entropy can induce microphase separation in binary fluid mixtures interacting through hard particle potentials. One such phase consists of alternating two dimensional liquid-like layers of rods and spheres. We study the transition from a uniform miscible state to this ordered state using computer simulations and compare results to experiments and theory. We conclude that (1) there is stable entropy driven microphase separation in mixtures of parallel rods and spheres, (2) adding spheres smaller then the rod length decreases the total volume fraction needed for the formation of a layered phase, therefore small spheres effectively stabilize the layered phase; the opposite is true for large spheres and (3) the degree of this stabilization increases with increasing rod length., Comment: 11 pages, 9 figures. The phase behavior of colloid-polymer mixtures, and of solutions of globular proteins, is often interpreted in terms of a simple model of hard spheres with short-ranged attraction. While such a model yields a qualitative understanding of the generic phase diagrams of both colloids and proteins, it fails to capture one important difference: the model predicts fluid-fluid phase separation in the metastable regime below the freezing curve. Such demixing has been observed for globular proteins, but for colloids it appears to be pre-empted by the appearance of a gel. In this paper, we study the effect of additional long-range attractions on the phase behavior of spheres with short-ranged attraction. We find that such attractions can shift the (metastable) fluid-fluid critical point out of the gel region. As this metastable critical point may be important for crystal nucleation, our results suggest that long-ranged attractive forces may play an important role in the crystallization of globular proteins. However, in colloids, where refractive index matching is often used to switch off long-ranged dispersion forces, gelation is likely to inhibit phase separation., Comment: EURO-LATEX, 6 pages, 2 figures

We analyse the finite-size corrections to the free energy of crystals with a fixed center of mass. When we explicitly correct for the leading ($\ln N/N$) corrections, the remaining free energy is found to depend linearly on 1/N. Extrapolating to the thermodynamic limit ($N\to\infty$), we estimate the free energy of a defect free crystal of particles interacting through an $r^{-12}$-potential. We also estimate the free energy of perfect hard-sphere crystal near coexistence: at $\rho \sigma^{3}$=1.0409, the excess free energy of a defect-free hard-sphere crystal is $5.91889(4)kT$ per particle. This, however, is not the free energy of an equilibrium hard-sphere crystal. The presence of an finite concentration of vacancies results in a reduction of the free energy that is some two orders of magnitude larger than the present error estimate., Comment: 4 pages, 2 figures

We present a new Monte Carlo scheme for the efficient simulation of multi-polymer systems. The method permits chains to be inserted into the system using a biased growth technique. The growth proceeds via the use of a retractable feeler, which probes possible pathways ahead of the growing chain. By recoiling from traps and excessively dense regions, the growth process yields high success rates for both chain construction and acceptance. Extensive tests of the method using self-avoiding walks on a cubic lattice show that for long chains and at high densities it is considerably more efficient than Configurational Bias Monte Carlo, of which it may be considered a generalisation., Comment: 15 pages, 10 figures.
