11. Stable carbon isotope composition and intrinsic water use efficiency in plants along an altitudinal gradient on the eastern slope of Yulong Snow Mountain, China

Abstract

Abstract Background Stable carbon isotope composition (δ13Cp) can be used to estimate the changes in intrinsic water use efficiency (iWUE) in plants, which helps us to better understand plants’ response strategies to climate change. This study focused on the variations in δ13Cp and iWUE for the different life-form plants (i.e., herbs, shrubs, and trees) along an altitudinal gradient (3300, 3600, 3900, 4100, 4300, and 4500 m) on the eastern slope of Yulong Snow Mountain, southeastern margin of the Qinghai-Tibet Plateau. The response mechanisms of δ13Cp and iWUE for different life-form plants to altitude were thoroughly analyzed in this mountain ecosystem. Results The δ13Cp values of plants on the eastern slopes of Yulong Snow Mountain ranged from − 30.4‰ to − 26.55‰, with a mean of − 28.02‰, indicating a dominance of C3 plants. The δ13Cp and iWUE values varied among different life-form plants in the order of herbs > shrubs > trees, particularly in 3600, 3900, and 4300 m. The δ13Cp and iWUE values for herbs and shrubs increased with altitude and were mainly controlled by air temperature. The two parameters for trees exhibited a trend of initial decrease followed by an increase with altitude. Below 3900 m, the δ13Cp and iWUE values decreased with altitude, influenced by soil moisture. However, above 3900 m, the two parameters increased with altitude, mainly regulated by air temperature. In addition, iWUE was positively correlated with leaf P content but negatively correlated with leaf N:P ratio, especially for herbs and trees, suggesting that P plays a key role in modulating iWUE in this region. Conclusions The differentiated responses of water availability for different life-form plants to a higher altitudinal gradient are regulated by air temperature, soil moisture, and leaf P content in the Yulong Snow Mountain. These results provide valuable insights into understanding the water–carbon relationships in high-altitude ecosystems.

Abstract

In the genome biology research, regulatory genome modeling is an important topic for many regulatory downstream tasks, such as promoter classification, transaction factor binding sites prediction. The core problem is to model how regulatory elements interact with each other and its variability across different cell types. However, current deep learning methods often focus on modeling genome sequences of a fixed set of cell types and do not account for the interaction between multiple regulatory elements, making them only perform well on the cell types in the training set and lack the generalizability required in biological applications. In this work, we propose a simple yet effective approach for pre-training genome data in a multi-modal and self-supervised manner, which we call GeneBERT. Specifically, we simultaneously take the 1d sequence of genome data and a 2d matrix of (transcription factors x regions) as the input, where three pre-training tasks are proposed to improve the robustness and generalizability of our model. We pre-train our model on the ATAC-seq dataset with 17 million genome sequences. We evaluate our GeneBERT on regulatory downstream tasks across different cell types, including promoter classification, transaction factor binding sites prediction, disease risk estimation, and splicing sites prediction. Extensive experiments demonstrate the effectiveness of multi-modal and self-supervised pre-training for large-scale regulatory genomics data.

Abstract

Indoor microbial diversity and composition are suggested to affect the prevalence and severity of asthma. In this study, we collected floor dust and environmental characteristics from 21 classrooms, and health data related to asthma symptoms from 309 students, in junior high schools in Johor Bahru, Malaysia. Bacterial and fungal composition was characterized by sequencing 16s rRNA gene and internal transcribed spacer (ITS) region, and the absolute microbial concentration was quantified by qPCR. In total, 326 bacterial and 255 fungal genera were characterized. Five bacterial (Sphingobium, Rhodomicrobium, Shimwellia, Solirubrobacter, Pleurocapsa) and two fungal (Torulaspora and Leptosphaeriaceae) taxa were protective for asthma severity. Two bacterial taxa, Izhakiella and Robinsoniella, were positively associated with asthma severity. Several protective bacterial taxa including Rhodomicrobium, Shimwellia and Sphingobium has been reported as protective microbes in previous studies, whereas other taxa were first time reported. Environmental characteristics, such as age of building, size of textile curtain per room volume, occurrence of cockroaches, concentration of house dust mite allergens transferred from homes by the occupants, were involved in shaping the overall microbial community but not asthma-associated taxa; whereas visible dampness and mold, which did not change the overall microbial community for floor dust, decreased the concentration of protective bacteria Rhodomicrobium (\b{eta}=-2.86, p=0.021) of asthma, indicating complex interactions between microbes, environmental characteristics and asthma symptoms. 47. Effect of shrub encroachment on leaf nutrient resorption in temperate wetlands in the Sanjiang Plain of Northeast China

Abstract

Abstract Background Nutrient resorption is an important plant nutrient conservation strategy in wetlands. However, how shrub encroachment alters plant nutrient resorption processes is unclear in temperate wetlands. Here, we collected green and senesced leaves of common sedge, grass, and shrub species in wetlands with high (50–65%) and low (20–35%) shrub covers in the Sanjiang Plain of Northeast China, and assessed the impact of shrub encroachment on leaf nitrogen (N) and phosphorus (P) resorption efficiency and proficiency at both plant growth form and community levels. Results The effects of shrub cover on leaf nutrient resorption efficiency and proficiency were identical among shrubs, grasses, and sedges. Irrespective of plant growth forms, increased shrub cover reduced leaf N resorption efficiency and proficiency, but did not alter leaf P resorption efficiency and proficiency. However, the effect of shrub cover on leaf nutrient resorption efficiency and proficiency differed between plant growth form and community levels. At the community level, leaf N and P resorption efficiency decreased with increasing shrub cover because of increased dominance of shrubs with lower leaf nutrient resorption efficiency over grasses and sedges. Accordingly, community-level senesced leaf N and P concentrations increased with elevating shrub cover, showing a decline in leaf N and P resorption proficiency. Moreover, the significant relationships between leaf nutrient resorption efficiency and proficiency indicate that shrub encroachment increased senesced leaf nutrient concentrations by decreasing nutrient resorption efficiency. Conclusions These observations suggest that shrub encroachment reduces community-level leaf nutrient resorption efficiency and proficiency and highlight that the effect of altered plant composition on leaf nutrient resorption should be assessed at the community level in temperate wetlands.
