Abstract

The scrutiny over the carbon footprint of research and higher education has increased rapidly in the last few years. This has resulted in a series of publications providing various estimates of the carbon footprint of one or several research activities, principally at the scale of a university or a research center or, more recently, a field of research. The variety of tools or methodologies on which these estimates rely unfortunately prevents any aggregation or direct comparison. This is because carbon footprint assessments are very sensitive to key parameters (e.g., emission factors) or hypotheses (e.g., scopes). Hence, it is impossible to address fundamental questions such as: is the carbon footprint of research structurally different between disciplines? Are plane trips a major source of carbon emissions in academic research? Massive collection and curation of carbon footprint data, across a large array of research situations and disciplines, is hence an important, timely and necessary challenge to answer these questions. This paper presents a framework to collect and analyse large amounts of homogeneous research carbon emission data in a network of research entities at the national scale. It relies on an open-source web application, GES 1point5 , designed to estimate the carbon footprint of a department, research lab or team in any country of the world. Importantly, GES 1point5 is also designed to aggregate all input data and corresponding GHG emissions estimates into a comprehensive database. GES 1point5 therefore enables (i) the identification of robust local or national determinants of the carbon footprint of research and (ii) the estimation of the carbon footprint of the entire research sector at national scale. A preliminary analysis of the carbon footprint of more than one hundred laboratories in France is presented to illustrate the potential of the framework. It shows that the average emissions are 479 t CO _2 e for a research lab and 3.6 t CO _2 e for an average lab member (respectively 404 and 3.1 t CO _2 e without accounting for the indirect radiative effects of aviation), with the current scope of GES 1point5 . 2. Prediction of SARS-CoV-2 Variant Lineages Using the S1-Encoding Region Sequence Obtained by PacBio Single-Molecule Real-Time Sequencing

Abstract

The severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), is the causal agent of the COVID-19 pandemic that emerged in late 2019. The outbreak of variants with mutations in the region encoding the spike protein S1 sub-unit that can make them more resistant to neutralizing or monoclonal antibodies is the main point of the current monitoring. This study examines the feasibility of predicting the variant lineage and monitoring the appearance of reported mutations by sequencing only the region encoding the S1 domain by Pacific Bioscience Single Molecule Real-Time sequencing (PacBio SMRT). Using the PacBio SMRT system, we successfully sequenced 186 of the 200 samples previously sequenced with the Illumina COVIDSeq (whole genome) system. PacBio SMRT detected mutations in the S1 domain that were missed by the COVIDseq system in 27/186 samples (14.5%), due to amplification failure. These missing positions included mutations that are decisive for lineage assignation, such as G142D (n = 11), N501Y (n = 6), or E484K (n = 2). The lineage of 172/186 (92.5%) samples was accurately determined by analyzing the region encoding the S1 domain with a pipeline that uses key positions in S1. Thus, the PacBio SMRT protocol is appropriate for determining virus lineages and detecting key mutations.

3. Genome-Wide Study of Structural Variants in Bovine Holstein, Montbéliarde and Normande Dairy Breeds.

Abstract

High-throughput sequencing technologies have offered in recent years new opportunities to study genome variations. These studies have mostly focused on single nucleotide polymorphisms, small insertions or deletions and on copy number variants. Other structural variants, such as large insertions or deletions, tandem duplications, translocations, and inversions are less well-studied, despite that some have an important impact on phenotypes. In the present study, we performed a large-scale survey of structural variants in cattle. We report the identification of 6,426 putative structural variants in cattle extracted from whole-genome sequence data of 62 bulls representing the three major French dairy breeds. These genomic variants affect DNA segments greater than 50 base pairs and correspond to deletions, inversions and tandem duplications. Out of these, we identified a total of 547 deletions and 410 tandem duplications which could potentially code for CNVs. Experimental validation was carried out on 331 structural variants using a novel high-throughput genotyping method. Out of these, 255 structural variants (77%) generated good quality genotypes and 191 (75%) of them were validated. Gene content analyses in structural variant regions revealed 941 large deletions removing completely one or several genes, including 10 single-copy genes. In addition, some of the structural variants are located within quantitative trait loci for dairy traits. This study is a pan-genome assessment of genomic variations in cattle and may provide a new glimpse into the bovine genome architecture. Our results may also help to study the effects of structural variants on gene expression and consequently their effect on certain phenotypes of interest.

Abstract

Polled and Multisystemic Syndrome (PMS) is a novel developmental disorder occurring in the progeny of a single bull. Its clinical spectrum includes polledness (complete agenesis of horns), facial dysmorphism, growth delay, chronic diarrhea, premature ovarian failure, and variable neurological and cardiac anomalies. PMS is also characterized by a deviation of the sex-ratio, suggesting male lethality during pregnancy. Using Mendelian error mapping and whole-genome sequencing, we identified a 3.7 Mb deletion on the paternal bovine chromosome 2 encompassing ARHGAP15, GTDC1 and ZEB2 genes. We then produced control and affected 90-day old fetuses to characterize this syndrome by histological and expression analyses. Compared to wild type individuals, affected animals showed a decreased expression of the three deleted genes. Based on a comparison with human Mowat-Wilson syndrome, we suggest that deletion of ZEB2, is responsible for most of the effects of the mutation. Finally sperm-FISH, embryo genotyping and analysis of reproduction records confirmed somatic mosaicism in the founder bull and male-specific lethality during the first third of gestation. In conclusion, we identified a novel locus involved in bovid horn ontogenesis and suggest that epithelial-to-mesenchymal transition plays a critical role in horn bud differentiation. We also provide new insights into the pathogenicity of ZEB2 loss of heterozygosity in bovine and humans and describe the first case of male-specific lethality associated with an autosomal locus in a non-murine mammalian species. This result sets PMS as a unique model to study sex-specific gene expression/regulation.

Fast, accurate sequencing methods are needed to identify new variants and genetic mutations of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) genome. Single-molecule real-time (SMRT) Pacific Biosciences (PacBio) provides long, highly accurate sequences by circular consensus reads. This study compares the performance of a target capture SMRT PacBio protocol for whole-genome sequencing (WGS) of SARS-CoV-2 to that of an amplicon PacBio SMRT sequencing protocol. The median genome coverage was higher (p 0.05) with the target capture protocol (99.3% [interquartile range, IQR: 96.3-99.5]) than with the amplicon protocol (99.3% [IQR: 69.9-99.3]). Abstract

The scrutiny over the carbon footprint of academics has increased rapidly in the last few years. This has resulted in a series of publications providing various estimates of the carbon footprint of one or several research activities, principally at the scale of a university or a research center or, more recently, a field of research. The variety of tools or methodologies - on which these estimates rely - unfortunately prevents from any direct comparison because of the sensitivity of carbon footprint assessments to variations in the scope and to key parameters such as emission factors. In an effort to enabling a robust comparison of research carbon footprints across institutions, contexts or disciplines, we present an open-source web application, GES 1point5 designed to estimate the carbon footprint of a department, research lab or team in any country of the world with a transparent and common methodology. The current version of GES 1point5, open-source and freely available, takes into account the most common and often predominant emission sources in research labs: buildings, digital devices, commuting, and professional travel. GES 1point5 is developed by an interdisciplinary team of scientists from several public research institutions in France as part of the Labos 1point5 project. GES 1point5 is therefore presently tailored for the French context but can be adjusted to any national contexts by adjusting the values of emission factors. The versatility and usability of the software have been empirically validated by its adoption by several hundred research labs in France over the last 18 months. In addition to enabling the estimation and monitoring of greenhouse gas (GHG) emissions at the scale of a research lab, GES 1point5 is designed to aggregate the data entered by the labs and the corresponding GHG emissions estimates into a comprehensive database. GES 1point5 can therefore allow to (i) identify robust determinants of the carbon footprint of research activities across a network of research labs (ii) estimate the carbon footprint of research at the national scale. A preliminary analysis of the carbon footprint of more than one hundred laboratories is presented to illustrate the potential of the approach. While assessments of carbon footprints are often externalized onto extension services and proprietary softwares, GES 1point5 is designed as a hands-on, pedagogic and transparent tool for research labs to monitor and reduce their own carbon footprint. This internalization has strong positive co-benefits for academics in terms of awareness and empowerment. We further expect that international dissemination of GES 1point5 will contribute to establishing a global understanding of the drivers of the research carbon footprint worldwide and an identification of the levers to decrease it.Availability and implementationGES 1point5 is available online at http://labos1point5.org/ges-1point5 and its source code can be downloaded from the GitLab platform at https://framagit.org/labos1point5/l1p5-vuejs.
