1. Systematic surveillance tools to reduce rodent pests in disadvantaged urban areas can empower communities and improve public health

Abstract: Abstract Rodents are notorious pests, known for transmitting major public health diseases and causing agricultural and economic losses. The lack of site-specific and national standardised rodent surveillance in several disadvantaged communities has rendered interventions targeted towards rodent control as often ineffective. Here, by using the example from a pilot case-study in the Bahamas, we present a unique experience wherein, through multidisciplinary and community engagement, we simultaneously developed a standardised national surveillance protocol, and performed two parallel but integrated activities: (1) eight days of theoretical and practical training of selected participants; and (2) a three-month post-training pilot rodent surveillance in the urban community of Over-the-Hill, Nassau, The Bahamas. To account for social and environmental conditions influencing rodent proliferation in the Bahamas, we engaged selected influential community members through a semi-structured interview and gathered additional site-specific information using a modified Centers for Diseases Control and Prevention (CDC) exterior and interior rodent evaluation form, along with other validated instruments such as tracking plates and snap trapping, to test and establish a standardised site-specific rodent surveillance protocol tailored for the Bahamas. Our engagement with community members highlighted poor disposal of animal and human food, irregular garbage collection, unapproved refuse storage, lack of accessible dumpsters, poor bulk waste management, ownership problems and structural deficiencies as major factors fuelling rodent proliferation in the study areas. Accordingly, results from our pilot survey using active rodent signs (that is, the presence of rodent runs, burrows, faecal material or gnawed material) as a proxy of rodent infestation in a generalized linear model confirmed that the variables earlier identified during the community engagement program as significantly correlated with rodent activities (and capturing) across the study areas. The successful implementation of the novel site-specific protocol by trained participants, along with the correlation of their findings with those recorded during the community engagement program, underscores its suitability and applicability in disadvantaged urban settings. This experience should serve as a reference for promoting a standardised protocol for monitoring rodent activities in many disadvantaged urban settings of the Global South, while also fostering a holistic understanding of rodent proliferation. Through this pilot case-study, we advocate for the feasibility of developing sustainable rodent control interventions that are acceptable to both local communities and public authorities, particularly through the involvement of a multidisciplinary team of professionals and community members.

2. Seroprevalence and renal carriage of pathogenic Leptospira in livestock in Cotonou, Benin

Abstract: Abstract Background Leptospirosis is a zoonotic disease. It is particularly prevalent in tropical countries and has major consequences for human and animal health. In Benin, the disease's epidemiology remains poorly understood, especially in livestock, for which data are lacking. Objectives To characterise Leptospira seroprevalence and locally circulating serogroups in livestock from Cotonou and to estimate the prevalence of Leptospira renal carriage in cattle. Methods We conducted a cross‐sectional study in February 2020 during which livestock were sampled at an abattoir and in an impoverished city district. We analysed blood samples from 279 livestock animals (i.e. cattle, sheep, goats and pigs) using the microscopic agglutination test. Additionally, samples of renal tissue from 100 cattle underwent 16s rRNA (rrs) real‐time PCR analysis. Results For the 131 cattle, 85 sheep, and 50 goats tested, seroprevalence was 18% (95% confidence interval [CI] [12%, 26%]), 9% (95% CI [4%, 17%] and 2% (95% CI [0%, 9%]), respectively, and most of the seropositive animals were associated with 1:100 titres. All 13 pigs were seronegative. Leptospira DNA was found in the renal tissue of 10% (95% CI [5%, 18%]) of the cattle tested (n = 100). Leptospira borgpetersenii was the main species present (n = 7), but Leptospira interrogans (n = 2) and Leptospira kirschneri (n = 1) were also detected. Various serogroups (Canicola, Grippotyphosa, Sejroe, Icterohaemorrhagiae, Pomona, Pyrogenes, Australis and Autumnalis) were detected using microscopic agglutination test without a clear predominance of any of them. Conclusions These results suggest that abattoir workers and people living in close contact with livestock in poor urban areas are exposed to the risk of Leptospira infection.

Abstract: Seoul orthohantavirus (SEOV) is not considered a major public health threat on the continent of Africa. However, Africa is exposed to rodentborne SEOV introduction events through maritime traffic after exponential growth of trade with the rest of the world. Serologic studies have already detected hantavirus antibodies in human populations, and recent investigations have confirmed circulation of hantavirus, including SEOV, in rat populations. Thus, SEOV is a possible emerging zoonotic risk in Africa. Moreover, the range of SEOV could rapidly expand, and transmission to humans could increase because of host switching from the usual brown rat (Rattus norvegicus) species, which is currently invading Africa, to the more widely installed black rat (R. rattus) species. Because of rapid economic development, environmental and climatic changes, and increased international trade, strengthened surveillance is urgently needed to prevent SEOV dissemination among humans in Africa.

4. Economic costs of invasive rodents worldwide: the tip of the iceberg

Abstract: Background Rodents are among the most notorious invasive alien species worldwide. These invaders have substantially impacted native ecosystems, food production and storage, local infrastructures, human health and well-being. However, the lack of standardized and understandable estimation of their impacts is a serious barrier to raising societal awareness, and hampers effective management interventions at relevant scales. Methods Here, we assessed the economic costs of invasive alien rodents globally in order to help overcome these obstacles. For this purpose, we combined and analysed economic cost data from the InvaCost database—the most up-to-date and comprehensive synthesis of reported invasion costs—and specific complementary searches within and beyond the published literature. Results Our conservative analysis showed that reported costs of rodent invasions reached a conservative total of US$ 3.6 billion between 1930 and 2022 (annually US$ 87.5 million between 1980 and 2022), and were significantly increasing through time. The highest cost reported was for muskrat Ondatra zibethicus (US$ 377.5 million), then unspecified Rattus spp. (US$ 327.8 million), followed by Rattus norvegicus specifically (US$ 156.6 million) and Castor canadensis (US$ 150.4 million). Of the total costs, 87% were damage-related, principally impacting agriculture and predominantly reported in Asia (60%), Europe (19%) and North America (9%). Our study evidenced obvious cost underreporting with only 99 documents gathered globally, clear taxonomic gaps, reliability issues for cost assessment, and skewed breakdowns of costs among regions, sectors and contexts. As a consequence, these reported costs represent only a very small fraction of the expected true cost of rodent invasions (e.g., using a less conservative analytic approach would have led to a global amount more than 80-times higher than estimated here). Conclusions These findings strongly suggest that available information represents a substantial underestimation of the global costs incurred. We offer recommendations for improving estimates of costs to fill these knowledge gaps including: systematic distinction between native and invasive rodents’ impacts; monetizing indirect impacts on human health; and greater integrative and concerted research effort between scientists and stakeholders. Finally, we discuss why and how this approach will stimulate and provide support for proactive and sustainable management strategies in the context of alien rodent invasions, for which biosecurity measures should be amplified globally.

Abstract: Biological invasions can dramatically impact natural ecosystems and human societies. However, although knowledge of the economic impacts of biological invasions provides crucial insights for efficient management and policy, reliable syntheses are still lacking. This is particularly true for low income countries where economic resources are insufficient to control the effects of invasions. In this study, we relied on the recently developed "InvaCost" database – the most comprehensive repository on the monetised impacts of invasive alien species worldwide – to produce the first synthesis of economic costs of biological invasions on the African continent. We found that the reported costs of invasions ranged between US$ 18.2 billion and US$ 78.9 billion between 1970 and 2020. This represents a massive, yet highly underestimated economic burden for African countries. More alarmingly, these costs are exponentially increasing over time, without any signs of abatement in the near future. The reported costs were mostly driven by damage caused by invaders rather than expenses incurred for management. This trend was highly skewed towards a few regions (i.e. Southern and Eastern Africa) and activity sectors (i.e. agriculture) and incurred by a small number of invasive taxa (i.e. mainly three insect pests: Chilo partellus, Tuta absoluta, Spodoptera frugiperda). We also highlight crucial, large gaps in current knowledge on the economic costs of invasions that still need to be bridged with more widespread research effort and management actions across the continent. Finally, our study provides support for developing and implementing preventive measures as well as integrated post-invasion management actions at both national and regional levels. Considering the complex societal and economic realities in African countries, the currently neglected problem of biological invasions should become a priority for sustainable development.

Abstract: Description of the subject. Rodents may be major pests to crops and stored food, thus threatening food security. Among them, invasive species such as rats and mice are of particular concern since they are disseminated globally following international trade. We investigated the small mammal assemblage within the international seaport of Cotonou, Benin, in order to determine the relative importance and distribution of native vs invasive rodent species, as well as to evaluate the amount and associated costs of rodent-induced damages on imported/exported stored goods (here, rice). Objectives. Description of rodent assemblages within an African seaport, and evaluation of the associated damages on stored food stocks. Method. Rodent communities were described following trapping results while associated damages and costs were evaluated following a 25 days long monitoring campaign and subsequent economic estimation of loss. Results. Our results show that invasive mice and rats are, from far, the most impacting rodents in the storage warehouses, and that the associated economic losses are quite large. Moreover, we point towards a few environmental management procedures that may greatly reduce the impact of rodents on stored goods. Conclusions. Damages and costs due to invasive rodents within the Cotonou Harbor are so that they justify financial investment in rodent population control.

8. Physicochemical Drivers of Zooplankton Seasonal Variability in a West African Lagoon (Nokoué Lagoon, Benin)

Abstract: This study aimed to investigate the seasonal variation of zooplankton diversity and abundance in the Nokoué Lagoon in southern Benin. Through extensive sampling, a total of 109 zooplanktonic taxa were identified and quantified. The average zooplankton abundance was found to be 60 individuals per liter, with copepods and rotifers being the most dominant groups, comprising 68.1% and 29.1% of the total abundance, respectively. The key factor identified as driving the structure of the zooplanktonic assemblages was salinity, which showed significant seasonal variation. The results revealed that during the high water period, when the lagoon was filled with fresh water, rotifers were dominant, zooplanktonic diversity was highest, and abundances were quite high. Conversely, during the low water period, when the lagoon was characterized by brackish water, diversity was minimal, and abundance decreased slightly. The study also found that some areas of the lagoon showed high abundances independent of salinity levels, suggesting that other factors such as riverine inputs or the presence of acadjas (home-made brush parks used as fish traps) may also have notable effects on the zooplankton community. Overall, the findings of this study provide valuable insights into the functioning of one of the most biologically productive lagoons in West Africa.

Abstract: Through international trades, Europe, Africa and South America share a long history of exchanges, potentially of pathogens. We used the worldwide parasite Toxoplasma gondii to test the hypothesis of a historical influence on pathogen genetic diversity in Benin, a West African country with a longstanding sea trade history. In Africa, T. gondii spatial structure is still non-uniformly studied and very few articles have reported strain genetic diversity in fauna and clinical forms of human toxoplasmosis so far, even in African diaspora. Sera from 758 domestic animals (mainly poultry) in two coastal areas (Cotonou and Ouidah) and two inland areas (Parakou and Natitingou) were tested for T. gondii antibodies using a Modified Agglutination Test (MAT). The hearts and brains of 69 seropositive animals were collected for parasite isolation in a mouse bioassay. Forty-five strains were obtained and 39 genotypes could be described via 15-microsatellite genotyping, with a predominance of the autochthonous African lineage Africa 1 (36/39). The remaining genotypes were Africa 4 variant TUB2 (1/39) and two identical isolates (clone) of Type III (2/39). No difference in terms of genotype distribution between inland and coastal sampling sites was found. In particular, contrarily to what has been described in Senegal, no type II (mostly present in Europe) was isolated in poultry from coastal cities. This result seems to refute a possible role of European maritime trade in Benin despite it was one of the most important hubs during the slave trade period. However, the presence of the Africa 1 genotype in Brazil, predominant in Benin, and genetic analyses suggest that the triangular trade was a route for the intercontinental dissemination of genetic strains from Africa to South America. This supports the possibility of contamination in humans and animals with potentially imported virulent strains.

10. Pathogenic Leptospira in Commensal Small Mammals from the Extensively Urbanized Coastal Benin

Abstract: Leptospirosis is caused by spirochete bacteria of the genus Leptospira that affect one million and kill 60,000 persons annually in the world, who get infected through environmental mammal-excreted (notably rodent) pathogens. Using qPCR and DNA sequencing approaches, we here examine Leptospira occurrence and diversity in 971 commensal small mammals in urban and peri-urban habitats from south Benin, where socio-environmental conditions are favorable for human contamination. Prevalence reached 12.9% on average, but showed very important variations in both space and time, thus pointing toward a role of local processes in the maintenance and circulation of rodent-borne leptospires in the area. Prevalence peaks may occur during or one month after moderate (100−200 mm) monthly rainfall, suggesting that rodent-borne leptospires may be more prevalent when standing waters are present, but not at their highest levels (i.e., floods). However, this pattern will have to be confirmed through proper diachronic analysis. Finally, an incomplete but significant host-specificity was observed, with L. kirschneri retrieved only in African shrews, and the invasive Rattus norvegicus and the native Mastomys natalensis preferentially infected by L. interrogans and L. borgpeterseni, respectively. Our study highlights the urgent need for investigations on human leptospirosis in the extensively urbanized Abidjan−Lagos corridor.

11. Urban Landscape Structure of a Fast-Growing African City: The Case of Niamey (Niger)

Abstract: Combining multivariable statistics and geostatistics with landscape metrics, we attempted to quantify the spatial pattern of urbanization in the city of Niamey, Niger. Landscape metrics provided local quantification of both landscape composition and physiognomy while the Principal Component Analysis (PCA) yielded a multivariable summary of the main source of landscape metrics variation across the city. We used the variogram (geostatistics) to analyze the spatial pattern of the PCA outcomes and to characterize the associated spatial scales of variation. In Niamey, the main urban structure corresponded to a gradient ranging from highly diversified, fragmented, and both wooded and built-up areas in the city center and along the Niger River, to less green zones gathering steel-roofed houses whose density diminished towards the periphery. This concentric structure centered on the Niger River clearly reflected the history of Niamey. PCA and geostatistics provided appealing quantitative estimates of spatial patterns, scales, anisotropy and intensity of urban structures. Although these different tools are known in landscape ecology, they are rarely used together. The present paper illustrates how they allow characterizing the marked spatial variation of the urban landscape of the fast-growing African city of Niamey (Niger). Such a quantification of the urban landscapes may be extremely useful for future correlative investigations in various fields of research and planning.

12. Toxoplasmosis seroprevalence in urban rodents: a survey in Niamey, Niger

Abstract: A serological survey of Toxoplasma gondii was conducted on 766 domestic and peridomestic rodents from 46 trapping sites throughout the city of Niamey, Niger. A low seroprevalence was found over the whole town with only 1.96% of the rodents found seropositive. However, differences between species were important, ranging from less than 2% in truly commensal Mastomys natalensis, Rattus rattus and Mus musculus, while garden-associated Arvicanthis niloticus displayed 9.1% of seropositive individuals. This is in line with previous studies on tropical rodents - that we reviewed here - which altogether show that Toxoplasma seroprevalence in rodent is highly variable, depending on many factors such as locality and/or species. Moreover, although we were not able to decipher statistically between habitat or species effect, such a contrast between Nile grass rats and the other rodent species points towards a potentially important role of environmental toxoplasmic infection. This would deserve to be further scrutinised since intra-city irrigated cultures are extending in Niamey, thus potentially increasing Toxoplasma circulation in this yet semi-arid region. As far as we are aware of, our study is one of the rare surveys of its kind performed in Sub-Saharan Africa and the first one ever conducted in the Sahel.

Abstract: Leptospirosis affects 1 million and kills 60,000 people annually, but it remains poorly documented in Africa. We aim to describe the large West African Conurbation Corridor where the omnipresence of slums, water and close animal/human interactions may result in high leptospiral risk. Though scarce, data from this region point towards the wide circulation of pathogenic leptospires in the urban environment as well as in humans. However, because of the absence of reliable surveillance systems together with lack of awareness, the absence of reference laboratory and/or a high number of infected people showing only mild manifestations, it is likely that the burden is much higher. We believe raising awareness of leptospirosis may have a positive impact on many vulnerable African city dwellers, as the disease is a preventable and treatable.

14. Urban Market Gardening and Rodent-Borne Pathogenic Leptospira in Arid Zones: A Case Study in Niamey, Niger.

Abstract: Leptospirosis essentially affects human following contact with rodent urine-contaminated water. As such, it was mainly found associated with rice culture, recreational activities and flooding. This is also the reason why it has mainly been investigated in temperate as well as warm and humid regions, while arid zones have been only very occasionally monitored for this disease. In particular, data for West African countries are extremely scarce. Here, we took advantage of an extensive survey of urban rodents in Niamey, Niger, in order to look for rodent-borne pathogenic Leptospira species presence and distribution across the city. To do so, we used high throughput bacterial 16S-based metabarcoding, lipL32 gene-targeting RT-PCR, rrs gene sequencing and VNTR typing as well as GIS-based multivariate spatial analysis. Our results show that leptospires seem absent from the core city where usual Leptospira reservoir rodent species (namely R. rattus and M. natalensis) are yet abundant. On the contrary, L. kirschneri was detected in Arvicanthis niloticus and Cricetomys gambianus, two rodent species that are restricted to irrigated cultures within the city. Moreover, the VNTR profiles showed that rodent-borne leptospires in Niamey belong to previously undescribed serovars. Altogether, our study points towards the importance of market gardening in maintain and circulation of leptospirosis within Sahelian cities. In Africa, irrigated urban agriculture constitutes a pivotal source of food supply, especially in the context of the ongoing extensive urbanization of the continent. With this in mind, we speculate that leptospirosis may represent a zoonotic disease of concern also in arid regions that would deserve to be more rigorously surveyed, especially in urban agricultural settings.

Abstract: Invasive rodents have been responsible for the diffusion worldwide of many zoonotic agents, thus representing major threats for public health. Cities are important hubs for people and goods exchange and are thus expected to play a pivotal role in invasive commensal rodent dissemination. Yet, data about urban rodents' ecology, especially invasive vs. native species interactions, are dramatically scarce. Here, we provide results of an extensive survey of urban rodents conducted in Niamey, Niger, depicting the early stages of rodent bioinvasions within a city. We explore the species-specific spatial distributions throughout the city using contrasted approaches, namely field sampling, co-occurrence analysis, occupancy modelling and indicator geostatistics. We show that (i) two species (i.e. rural-like vs. truly commensal) assemblages can be identified, and that (ii) within commensal rodents, invasive (Rattus rattus and Mus musculus) and native (Mastomys natalensis) species are spatially segregated. Moreover, several pieces of arguments tend to suggest that these exclusive distributions reflect an ongoing native-to-invasive species turn over. The underlying processes as well as the possible consequences for humans are discussed.

Abstract: A phylogeographic study was conducted on the Nile grass rat, Arvicanthis niloticus, a rodent species that is tightly associated with open grasslands from the Sudano-Sahelian regions. Using one mitochondrial (cytochrome b) and one nuclear (intron 7 of Beta Fibrinogen) gene, robust patterns were retrieved that clearly show that (i) the species originated in East Africa concomitantly with expanding grasslands some 2 Ma, and (ii) four parapatric and genetically well-defined lineages differentiated essentially from East to West following Pleistocene bioclimatic cycles. This strongly points towards allopatric genetic divergence within savannah refuges during humid episodes, then dispersal during arid ones; secondary contact zones would have then stabilized around geographic barriers, namely, Niger River and Lake Chad basins. Our results pertinently add to those obtained for several other African rodent as well as non-rodent species that inhabit forests, humid zones, savannahs and deserts, all studies that now allow one to depict a more comprehensive picture of the Pleistocene history of the continent south of the Sahara. In particular, although their precise location remains to be determined, at least three Pleistocene refuges are identified within the West and Central African savannah biome.

18. Evolutionary history of LINE-1 in the major clades of placental mammals.

Abstract: LINE-1 constitutes an important component of mammalian genomes. It has a dynamic evolutionary history characterized by the rise, fall and replacement of subfamilies. Most data concerning LINE-1 biology and evolution are derived from the human and mouse genomes and are often assumed to hold for all placentals.To examine LINE-1 relationships, sequences from the 3' region of the reverse transcriptase from 21 species (representing 13 orders across Afrotheria, Xenarthra, Supraprimates and Laurasiatheria) were obtained from whole genome sequence assemblies, or by PCR with degenerate primers. These sequences were aligned and analysed.Our analysis reflects accepted placental relationships suggesting mostly lineage-specific LINE-1 families. The data provide clear support for several clades including Glires, Supraprimates, Laurasiatheria, Boreoeutheria, Xenarthra and Afrotheria. Within the afrotherian LINE-1 (AfroLINE) clade, our tree supports Paenungulata, Afroinsectivora and Afroinsectiphillia. Xenarthran LINE-1 (XenaLINE) falls sister to AfroLINE, providing some support for the Atlantogenata (Xenarthra+Afrotheria) hypothesis.LINEs and SINEs make up approximately half of all placental genomes, so understanding their dynamics is an essential aspect of comparative genomics. Importantly, a tree of LINE-1 offers a different view of the root, as long edges (branches) such as that to marsupials are shortened and/or broken up. Additionally, a robust phylogeny of diverse LINE-1 is essential in testing that site-specific LINE-1 insertions, often regarded as homoplasy-free phylogenetic markers, are indeed unique and not convergent.

19. Lessons from a Rodent Surveillance Training: A Standardized Way to Evaluate Rodent Proliferation towards a Sustainable Intervention

Abstract: Rodents have been reported to be associated with the transmission of major public health diseases as well as agricultural and economic losses. The lack of site-specific and national standardized rodent surveillance in several disadvantaged communities has rendered interventions targeted towards rodent control as often ineffective. Here, by using the example from a study in The Bahamas, we present a unique experience in which through multidisciplinary and community engagement, we simultaneously developed a standardized national surveillance protocol, and performed two parallel but integrated activities: 1) eight days of theoretical and practical training of selected participants with an additional one-day experts meeting; and 2) a three-month post-training pilot rodent surveillance in the community of Over-the-Hill, Nassau, The Bahamas. For practical training and survey purposes that accounted for cultural and environmental conditions in The Bahamas’, we modified the Centers for Diseases Control and Prevention (CDC) exterior and interior rodent evaluation form and other instruments that have been previously validated for evaluating rodent infestation (tracking plates and snap trapping) to train and obtain a standardized site-specific rodent surveillance protocol for The Bahamas. Our engagement with local communities and international experts showed that ownership problems, unapproved refuse storage, exposed garbage, sources of animal food, poor bulk wastes management and structural deficiencies considerably contributed towards the proliferation of rodents in The Bahamas. Interestingly, results from our pilot survey using a generalized linear model with a logistic link and binomially distributed error structure confirmed that these variables are significantly correlated with the rodent activities reported across the study area. The results of our experience should encourage a standardized protocol for monitoring rodent activities in many localities, while also aiding the holistic understanding of rodent proliferation. Through the involvement of a multidisciplinary team of professionals and community members, we show that sustainable rodent control interventions can be developed that are acceptable by local communities and public authorities.

In this paper, which is a second part of a diptych, we advocate for better control of the use of synthetic chemical rodenticides in urban and agricultural settings in sub-Saharan Africa, as well as a shift towards more sustainable and environment-friendly rodent management approaches, such as the Ecologically-Based Rodent Management (EBRM), as a realistic alternative to synthetic rodenticides. The EBRM approach relies on a solid knowledge of pest rodent biology, ecology and behavior as well as the use of a pool of rodent management actions implemented through community-based interventions to ensure sustained reduction of rodent pest populations down to economically and sanitary acceptable levels. EBRM is expected not only to ensure reducing the social impacts of pest rodents in cost-beneficial ways, but also the risks of rodents and synthetic rodenticides to human health and the environment.

Abstract: Black rat (Rattus rattus), brown rat (Rattus norvegicus), and house mouse (Mus musculus) are known to be among the most common anthropophilic rodent species in cities worldwide. These species are responsible for the destruction of domestic and industrial materials, considerable damage to food stocks as well as zoonotic pathogens circulation and transmission to humans and animals. These invasive species have disseminated in all continents following human-mediated exchanges, especially maritime transports. In particular, seaports appear as privileged rats and mice’s entry points into new regions, thus making them international regulations’ priorities for rodent surveillance and management. Yet, studies on seaport rodents are rare; in particular, investigations on their genetic structure are almost inexistent, thus precluding science-guided interventions. In order to fill such a gap, our study focused on the population genetics of R. rattus, R. norvegicus and M. musculus in the Autonomous Port of Cotonou, Benin. Nine different sites were surveyed for three years. In total, 366 R. rattus, 188 R. norvegicus and 244 M. musculus were genotyped using 18 microsatellites, 16 microsatellites and 17 microsatellites, respectively. Our results show very well-structured genetic clusters in all three species as well as limited impacts of rodent control campaigns. Using comparisons with genotypes from other European, Asian and African countries, we suggest for the first time that settlement of newly introduced individuals may be a rare event. Implications in terms of management units and control and monitoring are discussed.

Abstract: International audience; Biological invasions can dramatically impact natural ecosystems and human societies. However, although knowledge of the economic impacts of biological invasions provides crucial insights for efficient management and policy, reliable syntheses are still lacking. This is particularly true for low income countries where economic resources are insufficient to control the effects of invasions. In this study, we relied on the recently developed "InvaCost" database – the most comprehensive repository on the monetised impacts of invasive alien species worldwide – to produce the first synthesis of economic costs of biological invasions on the African continent. We found that the reported costs of invasions ranged between US$ 18.2 billion and US$ 78.9 billion between 1970 and 2020. This represents a massive, yet highly underestimated economic burden for African countries. More alarmingly, these costs are exponentially increasing over time, without any signs of abatement in the near future. The reported costs were mostly driven by damage caused by invaders rather than expenses incurred for management. This trend was highly skewed towards a few regions (i.e. Southern and Eastern Africa) and activity sectors (i.e. agriculture) and incurred by a small number of invasive taxa (i.e. mainly three insect pests: Chilo partellus , Tuta absoluta , Spodoptera frugiperda ). We also highlight crucial, large gaps in current knowledge on the economic costs of invasions that still need to be bridged with more widespread research effort and management actions across the continent. Finally, our study provides support for developing and implementing preventive measures as well as integrated post-invasion management actions at both national and regional levels. Considering the complex societal and economic realities in African countries, the currently neglected problem of biological invasions should become a priority for sustainable development.; Les invasions biologiques peuvent avoir un impact considérable sur les écosystèmes naturels et les sociétés humaines. Cependant, bien que les connaissances sur les impacts économiques des invasions biologiques fournissent des informations cruciales en termes de gestion, des synthèses récentes et fiables font encore défaut. Dans cette étude, nous nous sommes appuyés sur la base de données "InvaCost" développée récemment - le référentiel le plus complet sur les impacts monétaires des espèces exotiques envahissantes dans le monde - pour produire la première synthèse des coûts économiques des invasions biologiques sur le continent africain. Nous avons constaté que les coûts déclarés des invasions varient entre 18,2 milliards de dollars américains (USD) et 78,9 milliards USD entre 1970 et 2020. Cela représente une charge économique énorme, mais encore très sous-estimée, pour les pays africains. Enfin, notre travail souligne la nécessité de l’élaboration et la mise en œuvre de mesures préventives pour empêcher l’introduction des espèces envahissantes, ainsi que l’intégration des actions de gestion aux niveaux national et régional. Compte tenu des réalités sociétales et économiques complexes des pays africains, le problème actuellement négligé des invasions biologiques devrait être une priorité pour le développement durable.

Abstract: This study is part of a long-term partnership between Cotonou Autonomous Seaport, the Polytechnic School of Abomey-Calavi, the French Institute of Research for Sustainable Development, and the Tropical Neurology Institute (Inserm U1094, IRD U270 EpiMaCT, University of Limoges). We are grateful to Ladji, Agla and Saint-Jean authorities as well as inhabitants who kindly authorized us to access their households for trapping and interview purposes. We thank the Autonomous Port of Cotonou authorities and staff who facilitated our access to their infrastructures. We also thank the CBGP Small Mammal Collection (Centre de Biologie pour la Gestion des Populations, 2018, “CBGP – Small mammal Collection”, https://doi.org/10.15454/WWNUPO) for the conservation of samples from Benin.; International audience; Toxoplasmosis, one of the most prevalent parasitic infections in humans and animals, is caused by the intracellular protozoan parasite Toxoplasma gondii. Small mammals play a key role as intermediate reservoir hosts in the maintenance of the T. gondii life cycle. In this study, we estimated the molecular prevalence and provide genetic diversity data for T. gondii in 632 small mammals sampled in four areas of Cotonou city, Benin. Both the brain and heart of each individual were screened through T. gondii-targeting qPCR, and positive samples were then genotyped using a set of 15 T. gondii-specific microsatellites. Prevalence data were statistically analyzed in order to assess the relative impact of individual host characteristics, spatial distribution, composition of small mammal community, and urban landscape features. An overall T. gondii molecular prevalence of 15.2% was found and seven genotypes, all belonging to the Africa 1 lineage, could be retrieved from the invasive black rat Rattus rattus and the native African giant shrew Crocidura olivieri. Statistical analyses did not suggest any significant influence of the environmental parameters used in this study. Rather, depending on the local context, T. gondii prevalence appeared to be associated either with black rat, shrew, or mouse abundance or with the trapping period. Overall, our results highlight the intricate relationships between biotic and abiotic factors involved in T. gondii epidemiology and suggest that R. rattus and C. olivieri are two competent reservoirs for the Africa 1 lineage, a widespread lineage in tropical Africa and the predominant lineage in Benin.; La toxoplasmose, l’une des infections parasitaires les plus répandues chez l’homme et les animaux, est causée par le parasite protozoaire intracellulaire Toxoplasma gondii. Une prévalence moléculaire globale de T. gondii de 15,2 % a été estimée et sept génotypes, tous appartenant à la lignée Africa 1, ont pu être extraits du rat noir Rattus rattus, espèce envahissante, et de la musaraigne Crocidura olivieri, espèce indigène. Les analyses statistiques n’ont pas suggéré d’influence significative des paramètres environnementaux utilisés dans cette étude. Au contraire, selon le contexte local, la prévalence de T. gondii semble être associée à l’abondance de rats noirs, de musaraignes ou de souris ainsi qu’à la période de piégeage. Dans l’ensemble, nos résultats mettent en évidence les relations complexes entre les facteurs biotiques et abiotiques impliqués dans l’épidémiologie de T. gondii et suggèrent que R. rattus et C. olivieri sont deux réservoirs compétents pour la lignée Africa 1, une lignée répandue en Afrique tropicale et prédominante au Bénin.

It shares the same hosts and flea vector of other medically relevant pathogenic agents as Yersinia pestis, the agent of plague. Increasing knowledge on the population structure (reproductive mode, population size, dispersal) of this parasite thus represents a challenging but important issue. The use of polymorphic genetic markers, together with suitable population genetics tools, is a convenient way to achieve such objectives. To date, the population biology of T. lewisi is poorly known and, to our knowledge, no population genetics studies have ever been conducted. Here, we present the development of nine microsatellite markers of this species. We investigated their polymorphism in different countries from Africa and South-East Asia from DNAs extracted from the spleen of their rodent reservoirs (essentially rat species). Several amplification problems arose, especially with South-East Asian individuals. This led to retain only those individuals with complete genotypes (most of them originating from West Africa, notably Cotonou, Benin) to ensure an optimal estimate of heterozygosity. Our results pointed towards a mainly (at least 95-99%) clonal mode of propagation, a strong subdivision at the smallest scale available (i.e., urban neighborhoods, i.e. 0.250 km²), and a generation time most probably shorter than 4 months. In future studies, more extensive sampling at smaller geographic scales (i.e., households), within a one- or two-months window and with improved amplification conditions, should lead to a more precise picture of the fine population structure of this parasite.

Abstract: International audience; Leptospirosis is a zoonotic disease that is caused by spirochete bacteria of the genus Leptospira. Around the world, one million people each year are infected, leading to 60,000 deaths. Infection occurs through contact with environmental pathogens excreted by mammals (notably rodents). Data on Leptospira and leptospirosis in Africa are rather scarce, especially in urban habitats though these appear to be favourable environments for the pathogen circulation and human contamination. Using qPCR, DNA sequencing as well as MST/VNTR approaches, we examined Leptospira occurrence and genetic diversity in 779 commensal small mammals that were sampled over 2 years in the city centre of Cotonou, Benin, from three neighbourhoods with contrasting socio-environmental conditions. Overall prevalence reached 9.1%. However, very marked variations in both space and time were observed, with local peaks of high prevalence but no clear seasonal pattern. In most sites that could be regularly sampled, Leptospira-positive rodents were found at least once, thus confirming the widespread circulation of the pathogen within small mammal communities of Cotonou. Interestingly, an unusual diversity of small mammal-borne Leptospira species and genotypes was retrieved, with up to four species and three different genovars within the same neighbourhood, and even instances of two species and two genovars identified simultaneously within the same household. To our knowledge, such a high genetic diversity has never been described at such a fine scale, a fortiori in Africa and, more generally, within an urban environment. Altogether, our results underline that much remains unknown about leptospirosis as well as the associated infectious risk in African cities where the disease may be massively over-looked.

28. Fine-scale Landscape Variability of Cotonou City, Benin: Insights From Three Contrasted Urban Neighborhoods

Abstract: Urbanization consist in a complex and deep human-driven environmental change that strongly impacts the ecology and evolution of living organisms, including pathogens, reservoir and vector species hence human health. Quantitative proxies of urban landscapes may be very useful to sum-up such a complexity and to guide fundamental and applied research as well as urban planning programs. Geographic Information Systems (GIS) provide landscape and uses metrics which can be investigated through multivariate analyses, thus providing pertinent synthetic landscape descriptors. As such, our study describes the fine-scale modelling of three urban neighborhoods of Cotonou city, Benin, using GIS, landscape metrics and Principal Component Analysis (PCA). Spatial variability between and within neighborhoods revealed different levels of variability, with elements differentiating the three areas from each other, while local neighbourhood-specific variations were also evidenced. We found that Cotonou landscapes are strongly influenced by their history, the natural environment in which they develop as well as the urban planning trajectories. This case study shows that PCA-analyzed of GIS-based metrics may be very relevant to describe and understand the variability of urban landscapes at different scales, thus constituting a valuable tool for urban management of African cities.

Abstract: Field and laboratory work was conducted under the research agreement between the Republic of Benin and the French Institute of Research for Sustainable Development (September 30, 2010) and the Scientific and Technical Cooperation Agreement (July 3, 2019) between the University of Abomey-Calavi and the Institut de Recherche et de Développement. The collection and use of tissue samples (spleen, lung, kidney, brain, dried blood spots) and genetic data was authorized under the Access and Benefit Sharing, Nagoya protocol (permit no. 608/DGEFC/DCPRNF/PF-APA/SA) (December 2019).; International audience; Seoul virus is a zoonotic pathogen carried by the brown rat Rattus norvegicus. Information on its circulation in Africa is limited. In this study, the virus was detected in 37.5% of brown rats captured in the Autonomous Port of Cotonou, Benin. Phylogenetic analyses place this virus in Seoul virus lineage 7.

30. A hotspot of Toxoplasma gondii Africa 1 lineage in Benin: How new genotypes from West Africa contribute to understand the parasite genetic diversity worldwide

Abstract: Through international trades, Europe, Africa and South America share a long history of exchanges, potentially of pathogens. We used the worldwide parasite Toxoplasma gondii to test the hypothesis of a historical influence on pathogen genetic diversity in Benin, a West African country with a longstanding sea trade history. In Africa, T. gondii spatial structure is still non-uniformly studied and very few articles have reported strain genetic diversity in fauna and clinical forms of human toxoplasmosis so far, even in African diaspora. Sera from 758 domestic animals (mainly poultry) in two coastal areas (Cotonou and Ouidah) and two inland areas (Parakou and Natitingou) were tested for T. gondii antibodies using a Modified Agglutination Test (MAT). The hearts and brains of 69 seropositive animals were collected for parasite isolation in a mouse bioassay. Forty-five strains were obtained and 39 genotypes could be described via 15-microsatellite genotyping, with a predominance of the autochthonous African lineage Africa 1 (36/39). The remaining genotypes were Africa 4 variant TUB2 (1/39) and two identical isolates (clone) of Type III (2/39). No difference in terms of genotype distribution between inland and coastal sampling sites was found. In particular, contrarily to what has been described in Senegal, no type II (mostly present in Europe) was isolated in poultry from coastal cities. This result seems to refute a possible role of European maritime trade in Benin despite it was one of the most important hubs during the slave trade period. However, the presence of the Africa 1 genotype in Brazil, predominant in Benin, and genetic analyses suggest that the triangular trade was a route for the intercontinental dissemination of genetic strains from Africa to South America. This supports the possibility of contamination in humans and animals with potentially imported virulent strains., Author summary The parasite Toxoplasma gondii is a worldwide-distributed pathogen, able to infect all warm-blooded animals. There are important differences in the clinical expression of the infection in direct relation with the parasite genetic profile. In some regions, the geographical structuration of its genetic diversity points towards a crucial role of human activities in some lineages introduction or sorting. Benin is a West African country with a history of extensive transcontinental exchanges. Our genetic study of Toxoplasma in Benin shows a surprisingly homogeneous and autochthonous diversity, which contrasts with previous studies from other West and Central African countries. In Benin, the absence of European Toxoplasma lineages may be explained by the extreme rarity of the house mouse (Mus musculus), a host species that was previously described as highly susceptible to the mouse-virulent African strains. Might Benin be the origin region for the Africa 1 lineage, our results suggest that Guinean Gulf coasts may be a starting point of this lineage towards South America, especially Brazil, during the slave trade. As a whole, the present study provides further insights into the recent evolutionary history of Toxoplasma gondii and its consequences on human and animal health.

Abstract: International audience; Leptospirosis is a waterborne zoonosis (60,000 infections and 1 million deaths annually). Knowledge about the disease in the urban context is surprisingly rare, especially in Africa. Here, we provide the first study of leptospires in waters within an African city. A simple centrifugation-based method was developed to screen waterborne leptospires from remote or poorly areas. Major ions, trace elements, stable isotopes and pathogenic Leptospira were then seasonally investigated in 193 water samples from three neighborhoods of Cotonou (Benin) with different socio-environmental and hydrographic characteristics. Firstly, no leptospire was detected in tap waters. Secondly, although surface contamination cannot be excluded, one groundwater well was found leptospire positive. Thirdly, pathogenic Leptospira mainly contaminated surface waters of temporary and permanent ponds (9.5% and 27.3% of total prevalence, respectively). Isotopic signatures suggest that leptospires occurred in pond waters formed at the beginning of the rainy season following low to moderate rainfall events. Nevertheless, Leptospira-containing waters possess physico-chemical characteristics that are similar to the spectrum of waters sampled throughout the three sites, thus suggesting that Cotonou waters are widely compatible with Leptospira survival. The frequent contact with water exposes Cotonou inhabitants to the risk of leptospirosis which deserves more attention from public health authorities.

Abstract: Cercarial emission of schistosomes is a determinant in the transmission to the definitive host and constitutes a good marker to identify which definitive host is responsible for transmission, mainly in introgressive hybridization situations. Our goal was to test the hypothesis that micro-mammals play a role inSchistosoma haematobium,S.bovis, and/orS.haematobiumxS.bovistransmission. Small mammal sampling was conducted in seven semi-lacustrine villages of southern Benin. Among the 62 animals trapped, 50 individuals were investigated forSchistosomaadults and eggs: 37Rattus rattus, 3Rattus norvegicus, 9Mastomys natalensis, and 1Crocidura olivieri.Schistosomaadults were found in fourR. rattusand twoM. natalensis, with a local prevalence reaching 80% and 50%, respectively.Two cercarial chronotypes were found fromBulinus globosusexperimentally infected with miracidia extracted from naturally infectedM. natalensis: a late diurnal and nocturnal chronotype, and an early diurnal, late diurnal, and nocturnal chronotype. The cytochrome C oxidase subunit I mtDNA gene of the collected schistosomes (adults, miracidia, and cercariae) belonged to theS.bovisclade. Eleven internal transcribed spacer rDNA profiles were found; four belonged toS.bovisand seven toS.haematobiumxS.bovis. These molecular results together with the observed multi-peak chronotypes addM. natalensisas a new host implicated inS.haematobiumxS.bovistransmission. We discuss the origin of the new chronotypes which have become more complex with the appearance of several peaks in a 24-h day. We also discuss how the new populations of offspring may optimize intra-host ecological niche, host spectrum, and transmission time period.

Abstract: Black rats (Rattus rattus) are native to the Indian subcontinent but have now colonized most continents and islands following human movements and international trade. They are involved in the circulation and transmission to humans of many zoonotic agents as well as in massive damage to food stocks and native biodiversity in the regions they have settled. This study investigates the genetic diversity and possible origins of black rats from Benin, West Africa. We sequenced the complete mitochondrial cytochrome b gene in 90 individuals from nine localities in Benin. These sequences were subsequently compared to 390 other cytochrome b haplotypes from individuals from various European, Asian, American and African localities. Nucleotide polymorphism analysis, haplotype network and maximum likelihood phylogenetic tree reconstructions showed low mitochondrial diversity in black rats from Benin. Our results also suggest at least two distinct introduction events: one introduction probably occurred during the spice trade (15th-17th century) through the Indies Road connecting Europe to Asia. Other introduction events could have occurred more recently following the intensification of globalized trade from the eighteenth century, and onwards.

Abstract: International audience; Highlights• Predominant drivers of the unregulated shallow aquifer degradation in Cotonou were analysed using major ions, Cl/Br molar ratios and stables isotopes as environmental tracers. Vulnerability of this unofficial groundwater resource is due to either salinization or sewage leakage, which is temporally and spatially variable.• Increasing risks from sewage and septic tank leakage during the wet season in neighbourhoods located in discharge areas compared with increasing risk during the dry season in the recharge area.• Mixing with pond water and saline Lake Nokoué water highlight increased risks of shallow groundwater salinization during the dry and small wet seasons in discharge areas.AbstractIn Cotonou, as in many expanding West African cities, major population growth and infrastructural development has not kept up with informal settlement development onto floodable plains and marshes. The population of the slum, which makes up about 60% of the city's inhabitants, is highly disadvantaged and vulnerable to rising sea levels, flooding, sanitation and waste management issues. However, the risks associated with the use of contaminated shallow groundwater for domestic purposes are less recognised. Our study demonstrates that, in many instances, the cheaper option of the use of shallow groundwater from the coastal Quaternary aquifer for domestic purposes represents a significant risk for the poorer residents of Cotonou through the voluntary (drinking) or non-volontary (dish washing, cooking) consumption of this unmonitored and untreated water resource. In the 3 neighbourhoods surveyed, environmental tracers (major ions, Cl/Br molar ratios and stables isotopes) showed that this shallow aquifer is degraded by seawater intrusion as well as septic and sewerage contamination. In particular, the higher NOx concentrations correspond to ranges associated with sewerage and septic tank effluent pollution and the major ion concentrations and delta H-2-delta O-18 signatures showed that high salinity values are where groundwater mixes with saline Lake Nokoue water. The population using this resource from local wells should be made aware of seasonal changes in groundwater contamination and potential health risks associated with sewerage and septic tank contamination.

Abstract: The murid rodent Praomys daltoni is widespread in Sudanian savanna and woodlands of West Africa, and previous study of mitochondrial DNA variability suggested that it encompasses the phenotypically (small, grey-bellied) and ecologically (commensal) distinct form, Praomys derooi. Here, we comprehensively examined the genetic and morphological diversity within the complex. Six mitochondrial lineages showed a fine-scale phylogeographical pattern, whereas delimitation based on nuclear loci pooled four of them into a single widespread unit. A newly discovered lineage from southern Mauritania stands apart from the rest of the complex and might represent an unrecognized species. At the same time, the internal position of P. derooi (C2 mitochondrial lineage) was confirmed by the multilocus analysis. The magnitude of genetic distances between major phylogeographical lineages was typical for interspecific divergence in other clades of Praomys, despite the little differences among them in morphology (skull and upper molar row shapes). The most pronounced morphological shift was associated with a transition to commensalism, especially in P. derooi, but also in other lineages. This makes the whole complex a suitable model for the study of phenotypic novelty, the evolution of commensalism and conditions for ecological speciation.

36. Native and Invasive Small Mammals in Urban Habitats along the Commercial Axis Connecting Benin and Niger, West Africa

Abstract: Based on compiled small mammal trapping data collected over 12 years from Benin and Niger (3701 individual records from 66 sampling sites), located in mainland Africa, we here describe the small mammal community assemblage in urban habitats along the commercial axis connecting the two countries, from the seaport of Cotonou to the Sahelian hinterland, with a particular focus on invasive species. In doing so, we document extant species distributions, which highlight the risks of continuing the range expansion of three synanthropic invasive rodent species, namely black rats (Rattus rattus), brown rats (R. norvegicus), and house mice (Mus musculus). Using various diversity estimates and community ecology approaches, we detect a latitudinal gradient of species richness that significantly decreased Northward. We show that shrews (Crocidura) represent a very important component of micro-mammal fauna in West African towns and villages, especially at lower latitudes. We also demonstrate that invasive and native synanthropic rodents do not distribute randomly in West Africa, which suggests that invasive species dynamics and history differ markedly, and that they involve gradual, as well as human-mediated, long distance dispersal. Patterns of segregation are also observed between native Mastomys natalensis and invasive rats R. rattus and R. norvegicus, suggesting potential native-to-invasive species turn over. Consequences of such processes, especially in terms of public health, are discussed.

Abstract: The systematics of the arid-adapted Old World Gerbillus rodent genus has always been challenging, with many different taxonomic arrangements proposed. Beyond such taxonomic aspects, the timing and geographical pattern of the evolutionary history of this group remains largely unknown. Based on mitochondrial (cytochrome b) and nuclear (interphotoreceptor retinoid-binding protein) sequences obtained from the specimens of 21 species, we conducted a phylogenetic analysis of the group, estimated the ages and putative ancestral ranges of its major lineages. Four major clades were clearly retrieved within Gerbillus, for which we propose a subgenus rank. We showed that the emergence of the genus dates back to the end of the Miocene, which corresponds to a period of aridification and C4 vegetation expansion in open habitats, while the four sublineages originated at the end of the Pliocene. Most subsequent diversification events occurred during the Pleistocene, a period characterized by recurrent climatic/environmental shifts with increasing aridification during the last two millions of years. Finally, we suggested that most of the Gerbillus evolutionary history took place in Africa. Only in a few instances did dispersal events from Africa to Asia give birth to extant Asian lineages, a pattern that contrasts with what has been found in many animal groups.

Abstract: International audience; Murid rodents (Rodentia: Muridae) represent the most diverse and abundant mammalian family. In this study, we provide a refined set of fossil calibrations which is used to reconstruct a dated phylogeny of the family using a multilocus dataset (six nuclear and nine mitochondrial gene fragments) encompassing 161 species representing 82 murid genera from four extant subfamilies (Deomyinae, Gerbillinae, Lophiomyinae and Murinae). In comparison with previous studies on murid or muroid rodents, our work stands out for the implementation of nine robust fossil constraints within the Muridae thanks to a thorough review of the fossil record. Before being assigned to specific nodes of the phylogeny, all potential fossil constraints were carefully assessed; they were also subjected to several cross-validation analyses. The resulting phylogeny is consistent with previous phylogenetic studies on murids, and recovers the monophyly of all sampled murid subfamilies and tribes. Based on nine controlled fossil calibrations, our inferred temporal timeframe indicates that the murid family likely originated in the course of the Early Miocene, 22.0-17.0 million years ago (Ma), and that most major lineages (i.e. tribes) started diversifying ca. 10 Ma. Historical biogeography analyses support the tropical origin for the family, with an initial internal split (vicariance event) between Afrotropical and Oriental (Indomalaya and Philippines) lineages. During the course of their diversification, the biogeographic pattern of murids is marked by several dispersal events toward the Australasian and the Palearctic regions. The Afrotropical region was also secondarily colonized a least three times from the Indomalaya, indicating that the latter region has acted as a major centre of diversification for the family.

Abstract: Although chromosome rearrangements (CRs) are central to studies of genome evolution, our understanding of the evolutionary consequences of the early stages of karyotypic differentiation (i.e. polymorphism), especially the non-meiotic impacts, is surprisingly limited. We review the available data on chromosomal polymorphisms in mammals so as to identify taxa that hold promise for developing a more comprehensive understanding of chromosomal change. In doing so, we address several key questions: (i) to what extent are mammalian karyotypes polymorphic, and what types of rearrangements are principally involved? (ii) Are some mammalian lineages more prone to chromosomal polymorphism than others? More specifically, do (karyotypically) polymorphic mammalian species belong to lineages that are also characterized by past, extensive karyotype repatterning? (iii) How long can chromosomal polymorphisms persist in mammals? We discuss the evolutionary implications of these questions and propose several research avenues that may shed light on the role of chromosome change in the diversification of mammalian populations and species.

Abstract: International audience; Leptospirosis affects 1 million and kills 60,000 people annually, but it remains poorly documented in Africa. We aim to describe the large West African Conurbation Corridor where the omnipresence of slums, water and close animal/human interactions may result in high leptospiral risk. Though scarce, data from this region point towards the wide circulation of pathogenic leptospires in the urban environment as well as in humans. However, because of the absence of reliable surveillance systems together with lack of awareness, the absence of reference laboratory and/or a high number of infected people showing only mild manifestations, it is likely that the burden is much higher. We believe raising awareness of leptospirosis may have a positive impact on many vulnerable African city dwellers, as the disease is a preventable and treatable.

Abstract: International audience; Trypanosomes are protozoan parasites found worldwide, infecting humans and animals. In the past decade, the number of reports on atypical human cases due to Trypanosoma lewisi or T. lewisi-like has increased urging to investigate the multiple factors driving the disease dynamics, particularly in cities where rodents and humans co-exist at high densities. In the present survey, we used a species distribution model, Maxent, to assess the spatial pattern of Trypanosoma-positive rodents in the city of Niamey. The explanatory variables were landscape metrics describing urban landscape composition and physiognomy computed from 8 land-cover classes. We computed the metrics around each data location using a set of circular buffers of increasing radii (20 m, 40 m, 60 m, 80 m and 100 m). For each spatial resolution, we determined the optimal combination of feature class and regularization multipliers by fitting Maxent with the full dataset. Since our dataset was small (114 occurrences) we expected an important uncertainty associated to data partitioning into calibration and evaluation datasets. We thus performed 350 independent model runs with a training dataset representing a random subset of 80% of the occurrences and the optimal Maxent parameters. Each model yielded a map of habitat suitability over Niamey, which was transformed into a binary map implementing a threshold maximizing the sensitivity and the specificity. The resulting binary maps were combined to display the proportion of models that indicated a good environmental suitability for Trypanosoma-positive rodents. Maxent performed better with landscape metrics derived from buffers of 80 m. Habitat suitability for Trypanosoma-positive rodents exhibited large patches linked to urban features such as patch richness and the proportion of landscape covered by concrete or tarred areas. Such inferences could be helpful in assessing areas at risk, setting of monitoring programs, public and medical staff awareness or even vaccination campaigns.

Abstract: Although they are known to sometimes infect humans, atypical trypanosomes are very poorly documented, especially in Africa where one lethal case has yet been described. Here we conducted a survey of rodent-borne Trypanosoma in 19 towns and villages of Niger and Nigeria, with a special emphasis on Niamey, the capital city of Niger. The 1298 rodents that were captured yielded 189 qPCR-positive animals from 14 localities, thus corresponding to a 14.6% overall prevalence. Rats, especially black rats, displayed particularly elevated prevalence (27.4%), with some well sampled sites showing 40–50% and up to 68.8% of Trypanosoma -carrying individuals. Rattus were also characterized by significantly lower Ct values than in the other non- Rattus species. DNA sequences could be obtained for 43 rodent-borne Trypanosoma and corresponded to 41 T. lewisi (all from Rattus ) and 2 T. microti (from Cricetomys gambianus ). These results, together with data compiled from the available literature, suggest that Rattus may play a particular role for the maintaining and circulation of Trypanosoma , especially T. lewisi , in Africa. Taken into account its strong abilities to invade coastal and inland regions of the continent, we believe that this genus deserves a particular attention in regards to potentially under-looked but emerging atypical trypanosome-related diseases.

Abstract: In order to evaluate the contribution of geological, environmental, and climatic changes to the spatial distribution of genetic variation of Mastomys natalensis, we analysed cytochrome b sequences from the whole distribution area of the species to infer its phylogeographic structure and historical demography. Six well-supported phylogroups, differentiated during the Pleistocene, were evidenced. No signiﬁcant correlation between genetic and geographic distances was found at the continental scale, and the geographic distributions of the observed phylogroups have resulted from extensive periods of isolation caused by the presence of putative geographic and ecological barriers. The diversiﬁcation events were probably inﬂuenced by habitat contraction/expansion cycles that may have complemented topographic barriers to induce genetic drift and lineage sorting.According to our results, we propose a scenario where climate-driven processes may have played a primary role in the differentiation among phylogroups.

Abstract: We report on the construction of a comparative chromosome map between the emblematic laboratory rat, Rattus norvegicus (RNO), and Delacour’s Marmoset rat, Hapalomys delacouri (HDE), based on cross-species fluorescence in situ hybridization with R. norvegicus painting probes. Sixteen R. norvegicus chromosomes (RNO 3–6, 8, 10–15, 17–20, and X) were retained in their entirety (as a conserved block or as a single chromosome) in the H. delacouri genome. The remaining 5 R. norvegicus chromosomes (RNO 1, 2, 7, 9, and 16) produced 2 signals in the H. delacouri karyotype. Our analysis allowed the detection of an X-autosome translocation between RNO X and 11 that occurred convergently in an unrelated species, Bandicota savilei, and a single B chromosome that accounts for the 2n = 48 karyotype observed in this specimen. In total, the rat chromosome paints revealed 27 segments of conserved synteny in H. delacouri. The analysis showed 7 NOR bearing pairs in H. delacouri (HDE 1, 3, 6, 7, 8, 10, and 13) and the occurrence of an interstitial telomeric signal at the centromeric regions of 8 H. delacouri chromosomes (HDE 3, 10, 11, 12, 13, 16, 19, and 22). These data, together with published comparative maps, enabled a revision of the previously postulated murine ancestral condition suggesting that it probably comprised a wholly acrocentric karyotype with 2n = 46–50.

Abstract: E-mail Addresses: brouat@mpl.ird.fr; International audience; Aim : To investigate the phylogeographical structure of the Guinea multimammate mouse, Mastomys erythroleucus (Temminck, 1853), a widespread murid rodent in sub-Saharan (Sahel and Sudan) savannas, for a better understanding of the impacts of geographical and historical factors on the evolutionary history of this species, in the context of the growing database of phylogeographical studies of African savanna mammal species. Location Sahel and Sudan savannas, Africa. Methods : We sequenced the whole cytochrome b gene in 211 individuals from 59 localities distributed from Senegal to Ethiopia. Sequence data were analysed using both phylogenetic (several rooted tree-construction methods, median-joining networks) and population genetic methods (spatial analyses of molecular variance, mismatch distributions). Results : Haplotypes were distributed into four major monophyletic groups corresponding to distinct geographical regions across a west-east axis. Diversification events were estimated to have occurred between 1.16 and 0.18 Ma. Main conclusions : Vicariance events related to the fragmentation of savanna habitats during the Pleistocene era may explain the phylogeographical patterns observed. Genetic structure was consistent with a role of major Sahelian rivers as significant barriers to west-east dispersal. Recent demographic expansions probably occurred during arid phases of the Holocene with the southward expansion of savannas

50. Phylogeography of spiny mice (genus Acomys, Rodentia: Muridae) from the south-western margin of the Sahara with taxonomic implications

Abstract: The present study aims to depict the overall pattern of Acomys history in south-western Sahara. We tested the specific predictions that: (1) several mitochondrial clades can be identified and that they coincide with the described species; (2) successive phases of desert expansion and contraction during the last 3 Myr have resulted in several phases of demographic expansion and population fragmentation in Acomys; and (3) isolation-by-distance occurs. The extent of phylogeographic patterns and molecular genetic diversity (cytochrome b gene and D-loop) were addressed in a survey of 90 individuals of Acomys from 38 localities. Our phylogeographical analyses show a strong genetic structure within western Saharan Acomys, with several phylogroups displaying non-overlapping geographic distributions. Restricted gene flow with isolation-by-distance was recorded and a signal of population expansion was detected within several clades. We suggest that during arid or semi-arid paleoclimatic periods, when large sandy areas were present, Acomys was restricted to rocky massifs, whereas, in more humid periods, when savannah and/or steppe habitat prevailed, this species was able to disperse and to survive outside rocky areas because food resources were abundant. Based on a comprehensive sampling and the use of an integrative approach (i.e. combining cytogenetic, molecular and morphological data), we firmly propose that Acomys airensis should be considered as a junior synonym of Acomys chudeaui. © 2009 The Linnean Society of London, Biological Journal of the Linnean Society, 2009, 98, 29-46.
