Background: Systems biology research typically involves the integration and analysis of heterogeneous data types in order to model and predict biological processes. Researchers therefore require tools and resources to facilitate the sharing and integration of data, and for linking of data to systems biology models. There are a large number of public repositories for storing biological data of a particular type, for example transcriptomics or proteomics, and there are several model repositories. However, this silo-type storage of data and models is not conducive to systems biology investigations. Interdependencies between multiple omics datasets and between datasets and models are essential. Researchers require an environment that will allow the management and sharing of heterogeneous data and models in the context of the experiments which created them. Results: The SEEK is a suite of tools to support the management, sharing and exploration of data and models in systems biology. The SEEK platform provides an access-controlled, web-based environment for scientists to share and exchange data and models for day-to-day collaboration and for public dissemination. A plug-in architecture allows the linking of experiments, their protocols, data, models and results in a configurable system that is available 'off the shelf'. Tools to run model simulations, plot experimental data and assist with data annotation and standardisation combine to produce a collection of resources that support analysis as well as sharing. Underlying semantic web resources additionally extract and serve SEEK metadata in RDF (Resource Description Format). SEEK RDF enables rich semantic queries, both within SEEK and between related resources in the web of Linked Open Data. Conclusion: The SEEK platform has been adopted by many systems biology consortia across Europe. It is a data management environment that has a low barrier of uptake and provides rich resources for collaboration. This paper provides an update on the functions and features of the SEEK software, and describes the use of the SEEK in the SysMO consortium (Systems biology for Micro-organisms), and the VLN (virtual Liver Network), two large systems biology initiatives with different research aims and different scientific communities.

We present the Dutch Ships and Sailors Linked Data Cloud. This heterogeneous dataset brings together four curated datasets on Dutch Maritime history as five-star linked data. The individual datasets use separate datamodels, designed in close collaboration with maritime historical researchers. The individual models are mapped to a common interoperability layer, allowing for analysis of the data on the general level. We present the datasets, modeling decisions, internal links and links to external data sources. We show ways of accessing the data and present a number of examples of how the dataset can be used for historical research. The Dutch Ships and Sailors Linked Data Cloud is a potential hub dataset for digital history research and a prime example of the benefits of Linked Data for this field.

The provenance of a data product contains information about how the product was derived, and is crucial for enabling scientists to easily understand, reproduce, and verify scientific results. Currently, most provenance models are designed to capture the provenance related to a single run, and mostly executed by a single user. However, a scientific discovery is often the result of methodical execution of many scientific workflows with many datasets produced at different times by one or more users. Further, to promote and facilitate exchange of information between multiple workflow systems supporting provenance, the Open Provenance Model (OPM) has been proposed by the scientific workflow community. In this paper, we describe a new query model that captures implicit user collaborations. We show how this model maps to OPM and helps to answer collaborative queries, e.g., identifying combined workflows and contributions of users collaborating on a project based on the records of previous workflow executions. We also adopt and extend the high-level Query Language for Provenance (QLP) with additional constructs, and show how these extensions allow non-expert users to express collaborative provenance queries against this model easily and concisely. Furthermore, we adopt the Provenance Challenge 3 (PC3) workflows as a collaborative and interoperable usecase scenario, where different stages of the workflow are executed in three different workflow environments - Kepler, Taverna, and WSVLAM. Through this usecase, we demonstrate how we can establish and understand collaborative studies through interoperable workflow provenance.

Despite the growing volumes of proteomic data, integration of the underlying results remains problematic owing to differences in formats, data captured, protein accessions and services available from the individual repositories. To address this, we present the ISPIDER Central Proteomic Database search (http://www.ispider.manchester.ac.uk/cgi-bin/ProteomicSearch.pl), an integration service offering novel search capabilities over leading, mature, proteomic repositories including PRoteomics IDEntifications database (PRIDE), PepSeeker, PeptideAtlas and the Global Proteome Machine. It enables users to search for proteins and peptides that have been characterised in mass spectrometry-based proteomics experiments from different groups, stored in different databases, and view the collated results with specialist viewers/clients. In order to overcome limitations imposed by the great variability in protein accessions used by individual laboratories, the European Bioinformatics Institute's Protein Identifier Cross-Reference (PICR) service is used to resolve accessions from different sequence repositories. Custom-built clients allow users to view peptide/protein identifications in different contexts from multiple experiments and repositories, as well as integration with the Dasty2 client supporting any annotations available from Distributed Annotation System servers. Further information on the protein hits may also be added via external web services able to take a protein as input. This web server offers the first truly integrated access to proteomics repositories and provides a unique service to biologists interested in mass spectrometry-based proteomics.

Currently, there is an increasing effort to provide various personalized services on museum web sites. This paper presents an approach for determining user interests in a museum collection with the help of an interactive dialog. It uses a semantically annotated collection of the Rijksmuseum Amsterdam to elicit specific user's interests in artists, periods, genres and themes and uses these values to recommend relevant artefacts and related concepts from the museum collection. In the presented prototype, we show how constructing a user profile and applying recommender strategies in this way enable dynamical generation personalized museum tours for different users.
