Abstract

BackgroundGlobally, nearly 250 million children (43% of all children under 5 years of age) are at risk of compromised neurodevelopment due to poverty, stunting, and lack of stimulation. We tested the independent and combined effects of improved water, sanitation, and hygiene (WASH) and improved infant and young child feeding (IYCF) on early child development (ECD) among children enrolled in the Sanitation Hygiene Infant Nutrition Efficacy (SHINE) trial in rural Zimbabwe.Methods and findingsSHINE was a cluster-randomized community-based 2×2 factorial trial. A total of 5,280 pregnant women were enrolled from 211 clusters (defined as the catchment area of 1-4 village health workers [VHWs] employed by the Zimbabwean Ministry of Health and Child Care). Clusters were randomly allocated to standard of care, IYCF (20 g of small-quantity lipid-based nutrient supplement per day from age 6 to 18 months plus complementary feeding counseling), WASH (ventilated improved pit latrine, handwashing stations, chlorine, liquid soap, and play yard), and WASH + IYCF. Primary outcomes were child length-for-age Z-score and hemoglobin concentration at 18 months of age. Children who completed the 18-month visit and turned 2 years (102-112 weeks) between March 1, 2016, and April 30, 2017, were eligible for the ECD substudy. We prespecified that primary inferences would be drawn from findings of children born to HIV-negative mothers; these results are presented in this paper. A total of 1,655 HIV-unexposed children (64% of those eligible) were recruited into the ECD substudy from 206 clusters and evaluated for ECD at 2 years of age using the Malawi Developmental Assessment Tool (MDAT) to assess gross motor, fine motor, language, and social skills; the MacArthur-Bates Communicative Development Inventories (CDI) to assess vocabulary and grammar; the A-not-B test to assess object permanence; and a self-control task. Outcomes were analyzed in the intention-to-treat population. For all ECD outcomes, there was not a statistical interaction between the IYCF and WASH interventions, so we estimated the effects of the interventions by comparing the 2 IYCF groups with the 2 non-IYCF groups and the 2 WASH groups with the 2 non-WASH groups. The mean (95% CI) total MDAT score was modestly higher in the IYCF groups compared to the non-IYCF groups in unadjusted analysis: 1.35 (0.24, 2.46; p = 0.017); this difference did not persist in adjusted analysis: 0.79 (-0.22, 1.68; p = 0.057). There was no evidence of impact of the IYCF intervention on the CDI, A-not-B, or self-control tests. Among children in the WASH groups compared to those in the non-WASH groups, mean scores were not different for the MDAT, A-not-B, or self-control tests; mean CDI score was not different in unadjusted analysis (0.99 [95% CI -1.18, 3.17]) but was higher in children in the WASH groups in adjusted analysis (1.81 [0.01, 3.61]). The main limitation of the study was the specific time window for substudy recruitment, meaning not all children from the main trial were enrolled.ConclusionsWe found little evidence that the IYCF and WASH interventions implemented in SHINE caused clinically important improvements in child development at 2 years of age. Interventions that directly target neurodevelopment (e.g., early stimulation) or that more comprehensively address the multifactorial nature of neurodevelopment may be required to support healthy development of vulnerable children.Trial registrationClinicalTrials.gov NCT01824940.

Abstract

Using the Cap Analysis of Gene Expression (CAGE) technology, the FANTOM5 consortium provided one of the most comprehensive maps of transcription start sites (TSSs) in several species. Strikingly, ~72% of them could not be assigned to a specific gene and initiate at unconventional regions, outside promoters or enhancers. Here, we probe these unassigned TSSs and show that, in all species studied, a significant fraction of CAGE peaks initiate at microsatellites, also called short tandem repeats (STRs). To confirm this transcription, we develop Cap Trap RNA-seq, a technology which combines cap trapping and long read MinION sequencing. We train sequence-based deep learning models able to predict CAGE signal at STRs with high accuracy. These models unveil the importance of STR surrounding sequences not only to distinguish STR classes, but also to predict the level of transcription initiation. Importantly, genetic variants linked to human diseases are preferentially found at STRs with high transcription initiation level, supporting the biological and clinical relevance of transcription initiation at STRs. 25. Nitrogen uptake and macronutrients distribution in mango trees (cv. Keitt) under three N fertigation treatments

Abstract

We assessed the effects of N concentration in the irrigation water on nutrient uptake and distribution in leaves and fruit of mango cv. Keitt grown in a lysimeter for four years. We applied three treatments: N1 – no N fertilization (less than 2 mg/L in the tap water); N2 – 10 mg/L N; N3 – 20 mg/L N.Deficient N conditions (N1) generated low vegetative yield, high fruit:leaf ratio, high photosynthetic activity, high leaf P and K concentrations, and high sugar content along with low acidity in the fruit. Excess N concentration (N3) induced vegetative growth, and reduced fruit yield and gas-exchange characteristics. The calculated annual nitrogen uptake heavily depended on the nitrogen supply (N1-26 g/tree; N2-196 g/tree; N3- 185 g/tree).Fruits were the major N sink being 0.82, 0.26 and 0.05 from the total annual N supplied. The N quantities accumulated in N1 fruits during the reproductive season (May-August), were above the N quantities supplied via fertigation, suggesting that N reserve in the vegetative tissues supplied the fruit’s high N demand.The finding shows the importance of adequate nitrogen supply to mango trees and the dangers of excessive fertilization.

Abstract

In March 2021, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by four families (Aliusviridae, Crepuscuviridae, Myriaviridae, and Natareviridae), three subfamilies (Alpharhabdovirinae, Betarhabdovirinae, and Gammarhabdovirinae), 42 genera, and 200 species. Thirty-nine species were renamed and/or moved and seven species were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Contains fulltext : 244283.pdf (Publisher’s version ) (Open Access), Since 1992 PredictProtein (https://predictprotein.org) is a one-stop online resource for protein sequence analysis with its main site hosted at the Luxembourg Centre for Systems Biomedicine (LCSB) and queried monthly by over 3,000 users in 2020. PredictProtein was the first Internet server for protein predictions. It pioneered combining evolutionary information and machine learning. Given a protein sequence as input, the server outputs multiple sequence alignments, predictions of protein structure in 1D and 2D (secondary structure, solvent accessibility, transmembrane segments, disordered regions, protein flexibility, and disulfide bridges) and predictions of protein function (functional effects of sequence variation or point mutations, Gene Ontology (GO) terms, subcellular localization, and protein-, RNA-, and DNA binding). PredictProtein's infrastructure has moved to the LCSB increasing throughput; the use of MMseqs2 sequence search reduced runtime five-fold (apparently without lowering performance of prediction methods); user interface elements improved usability, and new prediction methods were added. PredictProtein recently included predictions from deep learning embeddings (GO and secondary structure) and a method for the prediction of proteins and residues binding DNA, RNA, or other proteins. PredictProtein.org aspires to provide reliable predictions to computational and experimental biologists alike. All scripts and methods are freely available for offline execution in high-throughput settings.

30. Suitability of calibrated X-ray fluorescence core scanning for environmental geochemical characterisation of heterogeneous sediment cores

Abstract

Multi-element analysis of discrete samples via X-Ray fluorescence or inductively coupled plasma spectrometry is commonly used to characterise the composition of solid geo-materials for environmental geochemical characterisation. Conventional geochemical analysis of individual samples is time consuming and costly, which often results in low-resolution sampling with the danger of missing crucial information. X-ray fluorescence Core Scanning (XCS) provides an alternative method to obtain elemental information, which can be potentially used quantitatively when combined with the Multivariate Log-ratio Calibration (MLC) approach. The suitability of the XCS-MLC method was tested for environmental geochemical characterisation on four terrestrial Holocene-Pleistocene sediment cores that have a variable lithology (clay, sand, peat, with variable calcareous content), were stored at ambient room conditions and scanned post sampling. Element contents based on XCS-MLC and conventional geochemical analysis proved to be comparable (R2 > 0.5) for Al, Ca, Cr, Fe, K, Sr, Mn, Ni, Pb, Rb, S, Si, Ti, Zn, Zr, and also for Br as proxy for organicmatter. For As, Cu and Ba the correlations were less satisfactory (R 2 < 0.4) partially due to the low concentration ranges present in these sediments. For some samples aberrant high values for Ca, Fe, S, and Zn were introduced by application of the MLC method due to extrapolation outside the MLC-calibrated range. Similar to the conventional element analyses the XCS-MLC approach has the ability to retrieve quantitative element contents and enable the calculation of mineral phases such as calcium carbonate and reactive iron species. Both conventional and XCS-MLC methods reproduced the average contents per sediment layer and mostly their ranges. Abstract

Beryllium (Be) is known to be one of the most toxic elements but at the same time exerts a stimulating effect on plant growth. Despite this contradiction, little is known about the Be metabolism in living organisms, partially because of the low amounts present and because the analysis of Be in plants by ICP‐MS remains challenging. The challenges arise from the complex organic matrix, the low abundance of Be relative to the other plant essential elements, and the matrix effects resulting thereof in the plasma. To address these challenges, we developed and evaluated a new method for Be concentration analysis in plant material. Key is the quantitative separation of Be from the other matrix elements by cation‐exchange chromatography. The new method was verified by processing seven reference materials representing different plant matrices yielding a long‐term reproducibility of 16% (RSD). Applying the method, Be concentrations in tree, shrub, bush, and grass samples grown in non‐polluted ecosystems from four temperate forests and a tropical rainforest were measured. The Be concentrations in different plant organs range from 0.01 to 63 ng/g that suggest a natural baseline for Be concentrations of 52 ng/g (95 percentile of non‐woody tissue) that may serve as bioindicator for Be pollution in the environment. Comparison of Be concentrations in plants with the soil's biologically available fraction revealed that Be is discriminated from uptake into shoots and thus can be considered as non‐essential.

Abstract

After a discussion of the rationale behind teaching controversial issues and the differences between historical controversies and social issues, this chapter turns to the practice of teaching controversial historical issues. We discuss various types of controversy and the specific aspects of historical understanding they address, difficulties that may arise when teaching multiple perspectives on a controversial issue, and several solutions to these problems. Finally, we emphasize the importance of context when teaching controversial historical issues. We consider the ways in which perhaps daunting contexts, such as global society, diverse classrooms, and museums and heritage institutions, may enable the meeting of conflicting narratives and stimulate the teaching of controversial historical issues.
