1. ROSA: An Andean Network of Social–Ecological Observatories.

Abstract

We present the Andean Social–Ecological Observatory Network (ROSA, for Red de Observatorios Socioecológicos Andinos), a continent-wide monitoring initiative established to address major challenges in the management of knowledge on social–ecological systems (SES) in the Andes. The Andes, the longest mountain chain in the world, provide key ecosystem services for human wellbeing across the continent. However, the region faces multiple impacts associated with climate change and land-use change related to demographic transitions, and thus long-term monitoring is key for developing adaptation strategies to this environmental change. ROSA constitutes a bottom-up initiative to systematize and integrate social and ecological monitoring efforts into observatories, and to do so under a coproduced framework that fosters science–policy dialogue and promotes sustainable land management. The main research questions addressed by these social–ecological observatories include understanding how distant and proximate drivers of change interact with local social, cultural, economic, and environmental contexts to influence the functioning of different SES in the Andes at multiple spatial and temporal scales. We describe the origins, structure, objectives, and strategies of ROSA and key challenges faced by different monitoring networks working in the region with regard to data generation and knowledge transfer. Currently, ROSA consists of 8 nodal observatories, comprising more than 50 monitoring initiatives focused on hydroclimate, ecological, and land-use dimensions. The bottom-up structure of ROSA is founded on proven expertise in long-term data gathering and analyses and on the strong commitment of nodal monitoring groups. Effective codesign and participatory monitoring are being developed so that ROSA can contribute to knowledge coproduction for sustainable land management. [ABSTRACT FROM AUTHOR]

8. Combining chronosequences and multi‐census approaches to understand patterns of succession in subtropical montane forests of NW Argentina.

Abstract

Question: How does the diversity of successional forests evolve with stand age, and to what extent do permanent plots validate the previously studied successional patterns of tree diversity and composition observed through chronosequences? To evaluate the role of successional forests as reservoirs for many species, it is essential to examine how biodiversity recovers with the age of the stand. We studied patterns of taxonomic and functional diversity, as well as species composition during forest succession, by combining chronosequences and permanent plot monitoring. Location: Subtropical montane forests in NW Argentina. Methods: We used data from two chronosequences of plots monitored for 30 years in lower and upper montane forests dominated by native trees (LMF‐Native and UMF‐Native), and one chronosequence of plots dominated by the exotic tree Ligustrum lucidum, monitored for 10 years in low montane forests (LMF‐Invaded). We analyzed changes in taxonomic (species richness, Shannon diversity, Simpson diversity) and functional diversity, as well as composition with forest age. Results: Taxonomic and functional diversity increased between 30 and 70 years of succession in LMF‐Native and UMF‐Native. Successional LMF‐Native forests reached the diversity of mature forests earlier than UMF‐Native. In LMF‐Invaded, taxonomic and functional diversity decreased in the same period because of the increasing dominance of the exotic species Ligustrum lucidum. In non‐invaded chronosequences (LMF‐Native and UMF‐Native) we observed a convergence towards the composition of mature forests; however, each successional forest kept its identity for 30 years. Conclusions: Diversity and composition followed different successional trajectories depending on the type of forest. We found that successional patterns, such as changes in taxonomic and functional diversity, predicted with the chronosequence approach, were confirmed with data from plot monitoring. The effects of pre‐abandonment conditions persist in the diversity and composition of successional forests monitored between 10 and 30 years. [ABSTRACT FROM AUTHOR]

9. An algebraic hypothesis about the primeval genetic code

Abstract

A plausible architecture of an ancient genetic code is derived from an extended base triplet vector space over the Galois field of the extended base alphabet {D, G, A, U, C}, where the letter D represents one or more hypothetical bases with unspecific pairing. We hypothesized that the high degeneration of a primeval genetic code with five bases and the gradual origin and improvements of a primitive DNA repair system could make possible the transition from the ancient to the modern genetic code. Our results suggest that the Watson-Crick base pairing and the non-specific base pairing of the hypothetical ancestral base D used to define the sum and product operations are enough features to determine the coding constraints of the primeval and the modern genetic code, as well as, the transition from the former to the later. Geometrical and algebraic properties of this vector space reveal that the present codon assignment of the standard genetic code could be induced from a primeval codon assignment.Besides, the Fourier spectrum of the extended DNA genome sequences derived from the multiple sequence alignment suggests that the called period-3 property of the present coding DNA sequences could also exist in the ancient coding DNA sequences., Comment: A part of this article was presented in the Second international workshop IWOBI 08 (ISBN 978-959-250-394-6) at the Universidad Central de Las Villas, Santa Clara, Cuba. 25 pages, 2 figure and 3 Tables

10. Abelian Finite Group of DNA Genomic Sequences

Abstract

The Z_64-algebra of the genetic code and DNA sequences of length N was recently stated. In order to beat the limits of this structure such as the impossibility of non-coding region analysis in genomes and the impossibility of the insertions and deletions analysis (indel mutations), we have develop a cycle group structure over the of extended base triplets of DNA X_1X_2X_3, X_i belong to {O, A, C, G, U}, where the letter O denote the base omission (deletion) in the codon. The obtained group is isomorphic to the abelian 5-group Z_125 of integer module 125. Next, it is defined the abelian finite group S over a set of DNA alignment sequences of length N. The group S could be represented as the direct sum of homocyclic groups: 2-group and 5-group. In particular, DNA subsequences without indel mutation could be considered building block of genes represented by homocyclic 2-groups (described in the previous Z_64-algebra). While those DNA subsequences affected by indel mutations are described by means of homocyclic 5-groups. This representation suggests identify genome block structures by way of a regular grammar capable of recognize it. In addition, this novel structure allows us a general analysis of the mutational pathways follow by genes and isofunctional genome regions by means of the automorphism group on S., Comment: 6 pages 1 figure. By considering the energy cost of messages carried by proteins as proportional to their information content we found experimental proof that proteins from all living organisms tend to have their estimated semantic content of information per unit mass, statistically, close to a constant. Thus, in the message carried by proteins -to achieve minimum energy waste- the rate of information content per unit mass tends to be optimized in living organisms. The experimental evidence of this new information law resembles a marathon where highly optimized proteins correspond to advanced runners followed by a main bunch and the stragglers -lowly optimized proteins. A new N-dimensional vector space of DNA sequences over the Galois field of the 64 codons (GF(64)) was recently presented. Now, in order to include deletions and insertions (indel mutations), we have defined a new Galois field over the set of elements X1X2X3 (C125), where Xi belong to {O, A, C, G, C}. We have called this set, the extended triplet set and the elements X1X2X3, the extended triplets. The order of the bases is derived from the Z64-algebra of the genetic code -recently published-. Starting from the natural bijection phi: GF(5^3)-> C125 between the polynomial representation of elements from GF(5^3) and the elements X1X2X3, a novel Galois field over the set of elements X1X2X3 is defined. Taking the polynomial coefficients a0, a1, a2 belong to GF(5) and the bijective function f: GF(5) ->{O, A, C, G, C}, where f(0) = O, f(1) = A, f(2) = C, f(3) = G, f(4) = U, bijection phi is induced such that phi(a0 + a1x + a2x^2) = (f(a1), f(a2), f(a0)) = (X1X2X3). Next, by means of the bijection phi we define sum "+" and product "*" operations in the set of codons C125, in such a way that the resultant field (C125, +, *) turns isomorphic to the Galois Field GF(5^3). This field allows the definition of a novel N-dimensional vector space (S) over the field GF (5^3) on the set of all 125^N sequences of extended triplets in which all possible DNA sequence alignments of length N are included. Here the "classical gap" produced by alignment algorithms corresponds to the neutral element "O". By starting from the four DNA bases order in the Boolean lattice, a novel Lie Algebra of the genetic code is proposed. Here, the principal partitions of the genetic code table were obtained as equivalent classes of quotient subspaces of the genetic code vector space over the Galois field of the four DNA bases. The new algebraic structure shows strong connections among algebraic relationships, codon assignment and physicochemical properties of amino acids. Moreover, a distance function defined between codons in the Lie algebra was demonstrated to have a linear behavior respect to physical variables such as the mean of amino acids energy in proteins. It was also noticed that the distance between wild type and mutant codons approach smaller values in mutational variants of four genes, i.e, human phenylalanine hydroxylase, human beta-globin, HIV-1 protease and HIV-1 reverse transcriptase. The biological distinction between the base positions in the codon, the chemical types of bases (purine and pyrimidine) and their hydrogen bond number have been the most relevant codon properties used in the genetic code analysis. Now, these properties have allowed us to build a Genetic Code ring isomorphic to the ring (Z64, +,*) of the integer module 64. On the Z64-algebra of the set of 64^N codon sequences of length N, gene mutations are described by means of endomorphisms F: (Z64)^N->(Z64)^N. Endomorphisms and automorphisms helped us describe the gene mutation pathways. For instance, 77.7% mutations in 749 HIV protease gene sequences correspond to unique diagonal endomorphisms of the wild type strain HXB2. In particular, most of the reported mutations that confer drug resistance to the HIV protease gene correspond to diagonal automorphisms of the wild type. What is more, in the human beta-globin gene a similar situation appears where most of the single codon mutations correspond to automorphisms. Abstract

The algebraic structures of the genetic code are most important to obtain additional information about the semantic code and its applications. In this paper we define two dual Boolean codon lattices of the genetic code using hydrogen bond numbers and the chemical types of bases: purines and pyrimidines. The Boolean lattices reflect the role of hydrophobicity in the distribution of codon assignments to each amino acid. Particularly, the symmetric images of codons with adenine as second base coding to hydrophilic amino acids are always codons with uracil as second base coding to hydrophobic amino acids as they represented in the Hasse diagrams. The Hamming distance between two codons in the Hasse diagram reflects the different hydrophobicities between their respective coded amino acids. Our experiments have demonstrated a small Hamming distance to the wild type HXB2 of almost all the drug-resistant reported mutations in HIV protease gene. The human beta-globin mutant genes have also exhibited similar results. In particular, the set of translations that preserve the chemical type of the third base position in the codon is a subgroup which describes the most frequent mutations observed in mutational variants of four genes: human phenylalanine hydroxylase (PAH), human beta globin (HBG), HIV-1 Protease (HIVP) and HIV-1 Reverse transcriptase (HIVRT). Furthermore, an inner pseudo-product defined between codons tends to have a positive value when the codons code to similar amino acids and a negative value when the codons code to amino acids with extreme hydrophobic properties. Abstract

Background: Our objective is to describe a minimally invasive endoscopic surgical technique for performing lateral lumbar interbody fusion (LLIF). LLIF is a common approach to lumbar fusion in cases of degenerative lumbar disease; however, complications associated with psoas and lumbar plexus injury sometimes arise. The endoscopic modification presented here diminishes the requirement for sustained muscle retraction, minimizing complication risk while allowing for adequate decompression in select cases. Methods: Endoscopic LLIF (ELLIF) was performed in 3 patients from 2019 to 2021. Surgeries were performed in the lateral position under general anesthesia with neurophysiological monitoring. Discectomy, endplate preparation, and harvesting of iliac crest bone were performed through a working channel endoscope. The introduction of an interbody cage (Joimax EndoLIF) was performed over a nitinol blunt-tip wire (Joimax). No expandable blade retractors were required. Results: At 2-year follow-up of these 3 patients, the mean visual analog scale (VAS) score for leg pain improved from 9.3 to 1.7, and the mean Oswestry Disability Index (ODI) score improved from 40 to 8.3. There were no complications, readmissions, or recurrence of symptoms during the 2-year follow-up period. Patients spent an average of 36 hours in the hospital postoperatively and returned to normal daily activities after an average of 48 days. Conclusions: A minimally invasive modification to the LLIF procedure is presented that offers several potential advantages due to the application of endoscopic techniques: reduced muscle retraction, smaller incision, and the opportunity to perform both indirect decompression and endoscopically visualized discectomy in the same fusion procedure. Clinical Relevance: The proposed endoscopic lateral lumbar interbody fusion and decompression is a minimally invasive technique that may provide patients with minimal complications, quick recovery, and good functional recovery. Abstract

Humans place strong pressure on land and have modified around 75% of Earth's terrestrial surface. In this context, ecoregions and biomes, merely defined on the basis of their biophysical features, are incomplete characterizations of the territory. Land system science requires classification schemes that incorporate both social and biophysical dimensions. In this study, we generated spatially explicit social-ecological land system (SELS) typologies for South America with a hybrid methodology that combined data-driven spatial analysis with a knowledge-based evaluation by an interdisciplinary group of regional specialists. Our approach embraced a holistic consideration of the social-ecological land systems, gathering a dataset of 26 variables spanning across 7 dimensions: physical, biological, land cover, economic, demographic, political, and cultural. We identified 13 SELS nested in 5 larger social-ecological regions (SER). Each SELS was discussed and described by specific groups of specialists. Although 4 environmental and 1 socioeconomic variable explained most of the distribution of the coarse SER classification, a diversity of 15 other variables were shown to be essential for defining several SELS, highlighting specific features that differentiate them. The SELS spatial classification presented is a systematic and operative characterization of South American social-ecological land systems. We propose its use can contribute as a reference framework for a wide range of applications such as analyzing observations within larger contexts, designing system-specific solutions for sustainable development, and structuring hypothesis testing and comparisons across space. While better understanding of these forests is critical for our collective future, until quite recently efforts to measure and monitor them have been largely disconnected. Networking is essential to discover the answers to questions that transcend borders and the horizons of funding agencies. Here we show how a global community is responding to the challenges of tropical ecosystem research with diverse teams measuring forests tree-by-tree in thousands of long-term plots. We review the major scientific discoveries of this work and show how this process is changing tropical forest science. Our core approach involves linking long-term grassroots initiatives with standardized protocols and data management to generate robust scaled-up results. By connecting tropical researchers and elevating their status, our Social Research Network model recognises the key role of the data originator in scientific discovery. Conceived in 1999 with RAINFOR (South America), our permanent plot networks have been adapted to Africa (AfriTRON) and Southeast Asia (T-FORCES) and widely emulated worldwide. Now these multiple initiatives are integrated via ForestPlots.net cyber-infrastructure, linking colleagues from 54 countries across 24 plot networks. Collectively these are transforming understanding of tropical forests and their biospheric role. Together we have discovered how, where and why forest carbon and biodiversity are responding to climate change, and how they feedback on it. This long-term pan-tropical collaboration has revealed a large long-term carbon sink and its trends, as well as making clear which drivers are most important, which forest processes are affected, where they are changing, what the lags are, and the likely future responses of tropical forests as the climate continues to change. By leveraging a remarkably old technology, plot networks are sparking a very modern revolution in tropical forest science. In the future, humanity can benefit greatly by nurturing the grassroots communities now collectively capable of generating unique, long-term understanding of Earth's most precious forests. Resumen: Los bosques tropicales son los ecosistemas más diversos y productivos del mundo y entender su funcionamiento es crítico para nuestro futuro colectivo. Sin embargo, hasta hace muy poco, los esfuerzos para medirlos y monitorearlos han estado muy desconectados. El trabajo en redes es esencial para descubrir las respuestas a preguntas que trascienden las fronteras y los plazos de las agencias de financiamiento. Colectivamente, estas redes están transformando nuestro conocimiento sobre los bosques tropicales y el rol de éstos en la biósfera. Juntos hemos descubierto cómo, dónde y porqué el carbono y la biodiversidad de los bosques tropicales está respondiendo al cambio climático y cómo se retroalimentan. Esta colaboración pan-tropical de largo plazo ha expuesto un gran sumidero de carbono y sus tendencias, mostrando claramente cuáles son los factores más importantes, qué procesos se ven afectados, dónde ocurren los cambios, los tiempos de reacción y las probables respuestas futuras mientras el clima continúa cambiando. Embora uma boa compreensão destas florestas seja crucial para o nosso futuro coletivo, até muito recentemente os esforços de medições e monitoramento foram amplamente desconexos. É essencial formarmos redes para obtermos respostas que transcendem fronteiras e horizontes de agências financiadoras. Neste estudo nós mostramos como uma comunidade global está respondendo aos desafios da pesquisa de ecossistemas tropicais, com equipes diversas medindo florestas, árvore por árvore, em milhares de parcelas monitoradas à longo prazo. Si une meilleure compréhension de ces forêts est essentielle pour notre avenir collectif, jusqu'à tout récemment, les efforts déployés pour les mesurer et les surveiller ont été largement déconnectés. La mise en réseau est essentielle pour découvrir les réponses à des questions qui dépassent les frontières et les horizons des organismes de financement. Nous montrons ici comment une communauté mondiale relève les défis de la recherche sur les écosystèmes tropicaux avec diverses équipes qui mesurent les forêts arbre après arbre dans de milliers de parcelles permanentes. Walaupun pemahaman mengenai hutan tropika amat penting untuk masa depan kita, usaha-usaha untuk mengkaji dan mengawas hutah-hutan tersebut baru sekarang menjadi lebih diperhubungkan.
