1. Structure-Activity Relationship Studies of the Peptide Antibiotic Clovibactin.

Abstract

Our laboratory reported the chemical synthesis and stereochemical assignment of the recently discovered peptide antibiotic clovibactin. The current paper reports an improved, gram-scale synthesis of the amino acid building block Fmoc-(2R,3R)-3-hydroxyasparagine-OH that enables structure-activity relationship studies of clovibactin. An alanine scan reveals that residues Phe1, d-Leu2, Ser4, Leu7, and Leu8 are important for antibiotic activity. The side-chain amide group of the rare d-Hyn5 residue is not essential to activity and can be replaced with a methyl group with a moderate loss of activity. An acyclic clovibactin analogue reveals that the macrolactone ring is essential to antibiotic activity. The enantiomer of clovibactin is active, albeit somewhat less so than clovibactin. A conformationally constrained clovibactin analogue retains moderate antibiotic activity, while a backbone N-methylated analogue is almost completely inactive. X-ray crystallography of these two analogues reveals that the macrolactone ring adopts a crown-like conformation that binds anions.

Abstract

Chapter one is a meta-ethnographic systematic review which critically evaluates and consolidates qualitative research exploring adults' experience of receiving Acceptance and Commitment Therapy (ACT) for the treatment of chronic pain. Following a systematic database search, 15 studies were identified for inclusion in the review. A meta-ethnographic synthesis was conducted and two meta-themes were identified. These themes illustrate how an ACT intervention facilitated the start of a journey of acceptance and change for people living with chronic pain. The findings also highlight how relationships with clinicians and other group members were an invaluable part of clients' experience. Clinical implications which include ensuring that ACT group interventions provide a balance between helping clients learn specific techniques and encourage participant interaction are discussed. Limitations and future research recommendations are also highlighted. Chapter two is a qualitative research study exploring the elite/professional athletes' experiences of psychological distress and help-seeking during the transition back to sport following a long-term injury. Eight current or former professional athletes took part in individual semi-structured interviews. Utilising interpretative phenomenological analysis (IPA), two superordinate themes were identified which highlighted the different emotions that athletes experience when returning to sport as well as the challenges they face seeking support for their emotional difficulties. The results suggest that providing mental health training to people within athletes' support network such as friends, family and coaching staff is required. Limitations and future research recommendations are also discussed. Chapter three is a reflective account which describes the researcher's experience of undertaking the research project. The chapter reflects on a number of areas including the researcher's initial motivations for conducting research within sport, the demands of being a therapist, researcher and colleague as well as the challenges navigating the 'partial' insider position. Finally, the account explores some of the difficult internal emotions that arose for the researcher throughout the research process.

33. Supramolecular Antibiotics Inspired by Teixobactin and Leveraging Undergraduate Learning Assistants When Implementing New Laboratory Curricula

Abstract

Chapter I is a literature review of cyclodepsipeptide natural products containing 13-membered macrolactone rings. “Depsipeptide” refers to any polypeptide containing an ester linkage, and “cyclodespsipeptide” refers to any depsipeptide containing a macrocycle. Cyclodepsipeptide natural products are commonly non-ribosomally synthesized peptides derived from bacteria. For the purposes of this review, I focus on cyclodepsipeptide natural products containing macrolactone rings. The 13-membered macrolactone ring motif in specific is noteworthy due to its biosynthetic origin, in which the β-hydroxyl of the amino acid at the n-3 position forms a macrocyclic ester with the C-terminus. This review provides context for the studies of teixobactin and teixobactin-like peptides in later chapters of the dissertation.Chapter II describes PEGylated teixobactin analogues. At the time of its discovery, teixobactin showed poor solubility in aqueous conditions. I proposed PEGylation, or polyethyleneglycol (PEG) functionalization, of teixobactin as a way to improve its solubility. The syntheses of teixobactin and PEGylated teixobactin analogues, antibacterial efficacy assays, and solubility assays are described. Unexpectedly, PEGylated teixobactins simultaneously show no improvement in solubility and a decrease in antibiotic efficacy. These results lead directly into Chapter III.Chapter III describes “supramolecular antibiotics,” or teixobactin-like antibiotic peptides designed to assemble in a fashion similar to wild type teixobactin. Following the discovery that supramolecular assembly of teixobactin, while imparting poor solubility, is a necessary component of its mechanism of action, I sought to design de novo antibiotics using our structural understanding of wild type teixobactin. These include “chimeras” of teixobactin and an assembly-prone peptide sequence, as well as “swapmers,” which are teixobactin analogues designed with modified tail stereochemistry in order to promote antiparallel β sheet formation. Design, syntheses, and antibacterial efficacy assays of these peptides are described.Chapter IV describes an alanine scan and additional SAR studies of clovibactin, a related antibiotic peptide to teixobactin. Clovibactin contains the unnatural β-hydroxylated amino acid (2R,3R)-3-hydroxyasparagine at the depsicycle position 5. A successful synthesis of Fmoc-protected (2R,3R)-3-hydroxyasparagine by other members of the group enabled an alanine scan, as well as other SAR analogues, of clovibactin. Design, syntheses, antibacterial efficacy assays, and X-ray crystallography of these peptides are described.Chapter V describes a chemistry education research project designed and conducted with Dr. Renée Link, Professor of Teaching. Beginning in 2020, in-person undergraduate general and organic chemistry laboratory courses at UC Irvine were converted to remote delivery in response to the COVID-19 pandemic. When in-person organic chemistry laboratories resumed in 2021, the incoming cohort of students did not have typical hands-on laboratory experience, as they took the prerequisite general chemistry laboratories online. To alleviate this transition from online to in-person labs, we simultaneously (1) developed new, remedial laboratory curricula for the organic laboratory series and (2) introduced a Learning Assistant program for in-person organic chemistry laboratories for non-chemistry majors for the first time at UC Irvine. The initial cohort of Learning Assistants also lacked in-person laboratory experience, so they were trained while beta testing the remedial laboratory curricula. We use coded survey responses to categorize the benefits perceived by students and Learning Assistants in response to the creation of this new program.

34. Facilitating the design of data-informed andragogic tools to promote hypercognition for UK access to higher education learners

Abstract

Access to Higher Education courses in the UK serve the purpose of providing a route to Higher Education level study for those without the requisite qualifications to do so. However, students on these courses tend to be disproportionately from groups underrepresented in education compared with those on equivalent routes to HE study such as A levels (QAA, 2016). Therefore, developing an understanding of how this understudied group of AHE students experience their education has potential to promote equality through the development of assistive tools and techniques. With recent advances in data science and Hypercognitive Theory (Demetriou et. al., 1993), a model of intellectual development which has explanatory power over andragogic learning , the potential for new tools to provide learning aid to AHE students is great and as such this thesis explores the AHE learning experience and develops Design Principles upon which Data-Informed Andragogic tools can be developed. In order to investigate the AHE learning experience amid a dearth of consistent data collection on the topic, an exploratory approach to design principle development was required. This began with an autoethnographic analysis that identified areas of focus for exploration by means of a topic set. This was then used by groups of AHE students to explore their experience in focus group settings. The data from these discussions was used in two ways, firstly to inform co-design activity, and secondly to provide data for codification and analysis using a Grounded Theory approach. By means of a Participatory Workshop method (Mor et. al. 2015), Co-design activity over the course of ten months saw students develop twenty-eight practice narratives, which they and the researcher grouped and abstracted to eight more generalised practice patterns. From these, four design principles emerged: 'Design for the Social', 'Design with Andragogic Intent' and 'Make Thinking Visible'. From codification of focus group discussion, a grounded theory was identified: 'Reciprocal Equilibria Theory'.Conclusions drawn from this work are that an approach which focusses on the learning of the individual student fails to capture the mechanism or effect of AHE learning, that in this context, there is value in learning being viewed in the context of a co-dependent social network. In addition, data-analytic tools being developed for use with these students need to be designed for them explicitly rather than taking a broader 'one for all' approach to Further Education. Finally, in order to be successful at hypercognitive processing, skill development opportunities need to be exposed for explicit learner consideration.

Abstract

We define a class of probability distributions that we call simplicial mixture models, inspired by simplicial complexes from algebraic topology. The parameters of these distributions represent their topology and we show that it is possible and feasible to fit topological structure to data using a maximum-likelihood approach. We prove under reasonable assumptions that with a fixed number of vertices a distribution can be approximated arbitrarily closely by a simplicial mixture model when using enough simplices. Even if the topology is not of primary interest, when using a model that takes the topology of the data into account the vertex positions are good candidates for archetype/endmember vectors in unmixing problems., Comment: 21 pages, 4 figures, 1 table

Moment evaluations are important for the study of non-classical orthogonal polynomial systems for which explicit representations are not known. In this paper we compute, in terms of the hypergeometric function, the moments associated with a generalized ultraspherical weight on a collection of intervals with two symmetric gaps. These moments, parametrized by the endpoints of the gaps, are identified as a one parameter deformation between the full range ultraspherical moments and the half range ultraspherical moments., Comment: 15 pages, 3 figures

42. Taking the blinkers off : developing pre-service primary teachers' scientific literacy through a case-based reasoning approach to socio-scientific discussion

Abstract

Aim: This research aims to explore how pre-service primary teachers develop Scientific Literacy through case-based reasoning of a controversial socio-scientific issue in the classroom. Methods: This research utilises a small-scale, case study approach to investigate how pre-service primary teachers negotiate a socio-scientific issue about Embryonic Stem Cell research using case-based reasoning. Twenty-eight pre-service primary teachers studying a second-year module entitled Science in Society as part of their initial teacher education consented to participate in the study. The module was designed to support pre-service primary teachers development as Scientifically Literate citizens. Data were gathered using observation and semi-structured interviews. The semi-structured interviews were audiotaped and transcribed for analysis. A non-linear iterative process of coding, comparing, and refining was employed (Braun & Clarke, 2006). Findings: Findings suggest that pre-service primary teachers lack epistemic fluency and tend to privilege evidence aligned with their epistemic understanding when negotiating a discussion of an socio-scientific issue. Findings suggest that the conflict between professional identity and citizen identity centre around how the pre-service primary teachers perceive scientific knowledge: either as legitimised fact or evidence to support a claim. Findings suggest that pre-service primary teachers adopted parsimonious behaviour to pass the module, leading them to problematize the socio-scientific issues as a tame problem and rely on surface learning. Original Contribution to Knowledge: In this thesis, I demonstrate how I have added to the literature on how Scientific Literacy is developed through a case-based reasoning approach to socio-scientific discussion, particularly when a Vision II approach is taken - and the role the pre-service status and identity plays in how they negotiate the discussion. Since, it could bethese teachers who will be tasked with enacting the reformed curriculum and laying the foundation of primary children’s Scientific Literacy. Conclusion: Pre-service primary teachers need to problematize socio-scientific issues as a super wicked problem and use appropriate inquiry skills to support their engagement with such issues. Pre-service primary teachers need affordances for communication and argumentation when developing their Scientific Literacy alongside their professional teaching identity, as pre-service primary teachers experience an epistemic shift from Vision I to Vision II perception of scientific knowledge when they explore their different perspectives of scientific knowledge.

44. Human-Animal Interaction Research in School Settings: Current Knowledge and Future Directions

Abstract

The involvement of animals is almost commonplace in many schools, although actual data documenting the extent and nature of human-animal interaction (HAI) in these settings are sparse. We provide an overview of the existing research and argue that the inclusion of animals in classroom settings can have an indirect effect on learning by directly affecting motivation, engagement, self-regulation, and human social interaction through those activities in which the interaction with animals is embedded. We support this theory with examples from the growing body of work indicating that, under specific conditions, with proper safeguards, HAI activities can benefit both typically developing children and those with developmental disabilities by reducing stress and anxiety and improving social interactions and by enhancing motivation, engagement, and learning. Nonetheless, a more comprehensive evidence base is needed to support this theory and to inform policies and practices for HAI in education settings, activities, and interventions.

Abstract

Atomically precise bottom-up synthesized graphene nanoribbons (GNRs) are promising candidates for next-generation electronic materials. The incorporation of these highly tunable semiconductors into complex device architectures requires the development of synthetic tools that provide control over the absolute length, the sequence, and the end groups of GNRs. Here, we report the living chain-growth synthesis of chevron-type GNRs (cGNRs) templated by a poly-(arylene ethynylene) precursor prepared through ring-opening alkyne metathesis polymerization (ROAMP). The strained triple bonds of a macrocyclic monomer serve both as the site of polymerization and the reaction center for an annulation reaction that laterally extends the conjugated backbone to give cGNRs with predetermined lengths and end groups. The structural control provided by a living polymer-templated synthesis of GNRs paves the way for their future integration into hierarchical assemblies, sequence-defined heterojunctions, and well-defined single-GNR transistors via block copolymer templates.
