VirB is a transcriptional activator of virulence in the gram-negative bacterium Shigella flexneri encoded by the large invasion plasmid, pINV. It counteracts the transcriptional silencing by the nucleoid structuring protein, H-NS. Mutations in virB lead to loss of virulence. Studies suggested that VirB binds to specific DNA sequences, remodels the H-NS nucleoprotein complexes, and changes DNA supercoiling. VirB belongs to the superfamily of ParB proteins which are involved in plasmid and chromosome partitioning often as part of a ParABS system. Like ParB, VirB forms discrete foci in Shigella flexneri cells harbouring pINV. Our results reveal that purified preparations of VirB specifically bind the ribonucleotide CTP and slowly but detectably hydrolyse it with mild stimulation by the virS targeting sequences found on pINV. We show that formation of VirB foci in cells requires a virS site and CTP binding residues in VirB. Curiously, DNA stimulation of clamp closure appears efficient even without a virS sequence in vitro. Specificity for entrapment of virS DNA is however evident at elevated salt concentrations. These findings suggest that VirB acts as a CTP-dependent DNA clamp and indicate that the cellular microenvironment contributes to the accumulation of VirB specifically at virS sites. This study sheds light on the mechanism of transcription activation by which VirB, a virulence transcription activator in Shigella flexneri, the causative agent of the diarrheal disease shigellosis, uses the ribonucleotide CTP as a cofactor to load at specific DNA sites. Purpose: Developmental dyslexia in alphabetic languages (DD) is characterized by a phonological deficit. Since logographic scripts rely predominantly on visual and morphological processing, reading performance in DD can be assumed to be less impaired when reading logographic scripts. Methods: 40 German-speaking children (18 with DD, 22 not reading-impaired—group C; 9–11 years) received Chinese lessons. Eye movements (EM) were recorded during naming single alphabetic words, pictures (confrontational) and Chinese characters to be named in German and Chinese. The main outcome variables were: Articulation latency, numbers and durations of fixations. Quality of life (QoL) was assessed by questionnaires. Results: While reading alphabetic words, articulation latencies and numbers of fixations were significantly higher for group DD than for group C (AL-DD = 1.13, AL-C = 0.84, p<.001; FN-DD = 3.50; FN-C = 2.00, p<.001). For naming pictures and Chinese characters in German and in Chinese, no significant group differences were found for any of the EM variables. The percentage of correct answers was high for German naming (DD = 86.67%, C = 95.24%; p =.015) and lower for Chinese naming in both groups, but significantly lower in group DD, especially for Chinese naming (DD = 56.67%, C: 83.77%; p =.003). QoL differed between groups from the children's perspective only at posttest. Parents of group DD perceived their children's QoL to be lower compared with parents of group C at pre- and posttest. Conclusions: Children with dyslexia performed as well as group C during naming Chinese characters in German and in Chinese regarding their EM variables, presumably because they processed Chinese characters by the visuo-spatial pathway with direct access to the semantic system. However, the significantly lower percentage of correct answers especially during Chinese naming showed that group DD had more difficulties naming Chinese characters than group C, which could be attributed to their phonological deficit, among other factors. In understanding these processes, the temperature of the soil is used as a proxy to represent the partitioning of soil ice and water content via a soil freezing characteristic curve (SFCC). This mathematical construct relates the soil ice content to a specific temperature for a particular soil. SFCCs depend on many factors, including soil properties (e.g., porosity and composition), soil pore water pressure, dissolved salts, (hysteresis in) freezing/thawing point depression, and the degree of saturation, all of which can be site-specific and time-varying characteristics. SFCCs have been measured using various methods for diverse soils since 1921, but, to date, these data have not been broadly compared. This is in part because they had not previously been compiled in a single dataset. The dataset presented in this publication includes SFCC data digitized or received from authors, and it includes both historic and modern studies. The data are stored in an open-source repository, and an R package is available to facilitate their use. Aggregating the data has pointed out some data gaps, namely that there are few studies on coarse soils and comparably few in situ measurements of SFCCs in mountainous environments. Analysis and prediction of permafrost change are hampered by lack of observational data. We implement a permafrost data management system to support multi-variable permafrost observation networks. It addresses five key challenges we identified for permafrost data management and publication: (1) existing data management strategies do not scale well, (2) data users have different skills and needs, (3) permafrost data are varied, (4) resources for permafrost data management are limited, and (5) existing permafrost data sources are difficult to integrate. This prototype system supports a workflow from observation to the distribution of interoperable data. It comprises a database with auxiliary software, a set of practices, and an ERDDAP server. We find the system simplifies data publication, hurdles in adapting CF conventions and ERDDAP for permafrost data remain, and technology cannot replace good practice. Our learning can inform organizations who collect, manage, or distribute permafrost data or those who manage large observation networks. The accurate simulation of heat transfer with phase change is a central problem in cryosphere studies. This is because the non-linear behaviour of enthalpy as function of temperature can prevent thermal models of snow, ice, and frozen soil from converging to the correct solution. Existing numerical techniques rely on increased temporal resolution in trying to keep corresponding errors within acceptable bounds. Here, we propose an algorithm, originally applied to solve water flow in soils, as a method to solve these integration issues with guaranteed convergence and conservation of energy for any time step size. We review common modelling approaches, focusing on the fixed-grid method and on frozen soil. Based on this, we develop a conservative formulation of the governing equation and outline problems of alternative formulations in discretized form. Then, we apply the nested Newton–Casulli–Zanolli (NCZ) algorithm to a one-dimensional finite-volume discretization of the energy–enthalpy formulation. Model performance is demonstrated against the Neumann and Lunardini analytical solutions and by comparing results from numerical experiments with integration time steps of 1 h, 1 d, and 10 d. Using our formulation and the NCZ algorithm, the convergence of the solver is guaranteed for any time step size. ERA5-Land (ERA5L) is a reanalysis product derived by running the land component of ERA5 at increased resolution. This study evaluates ERA5L soil temperature in permafrost regions based on observations and published permafrost products. We find that ERA5L overestimates soil temperature in northern Canada and Alaska but underestimates it in mid–low latitudes, leading to an average bias of -0.08 ∘ C. The warm bias of ERA5L soil is stronger in winter than in other seasons. As calculated from its soil temperature, ERA5L overestimates active-layer thickness and underestimates near-surface (<1.89 m) permafrost area. This is thought to be due in part to the shallow soil column and coarse vertical discretization of the land surface model and to warmer simulated soil. The soil temperature bias in permafrost regions correlates well with the bias in air temperature and with maximum snow height. A review of the ERA5L snow parameterization and a simulation example both point to a low bias in ERA5L snow density as a possible cause for the warm bias in soil temperature. The apparent disagreement of station-based and areal evaluation techniques highlights challenges in our ability to test permafrost simulation models. While global reanalyses are important drivers for permafrost simulation, we conclude that ERA5L soil data are not well suited for informing permafrost research and decision making directly. Heave and subsidence of the ground surface can offer insight into processes of heat and mass transfer in freezing and thawing soils. Additionally, subsidence is an important metric for monitoring and understanding the transformation of permafrost landscapes under climate change. Corresponding ground observations, however, are sparse and episodic. A simple tilt-arm apparatus with logging inclinometer has been developed to measure heave and subsidence of the ground surface with hourly resolution and millimeter accuracy. This contribution reports data from the first two winters and the first full summer, measured at three sites with contrasting organic and frost-susceptible soils in warm permafrost. The patterns of surface movement differ significantly between sites and from a prediction based on the Stefan equation and observed ground temperature. The data are rich in features of heave and subsidence that are several days to several weeks long and that may help elucidate processes in the ground. For example, late-winter heave followed by thawing and subsidence, as reported in earlier literature and hypothesized to be caused by infiltration and refreezing of water into permeable frozen ground, has been detected. An early-winter peak in heave, followed by brief subsidence, is discernible in a previous publication but so far has not been interpreted. An effect of precipitation on changes in surface elevation can be inferred with confidence. These results highlight the potential of ground-based observation of subsidence and heave as an enabler of progress in process understanding, modeling and interpretation of remotely sensed data. Three hypotheses exist to explain how meteorological variables drive the amount and concentration of solute-enriched water from rock glaciers: (1) Warm periods cause increased subsurface ice melt, which releases solutes; (2) rain periods and the melt of long-lasting snow enhance dilution of rock-glacier outflows; and (3) percolation of rain through rock glaciers facilitates the export of solutes, causing an opposite effect as that described in hypothesis (2). This lack of detailed understanding likely exists because suitable studies of meteorological variables, hydrologic processes and chemical characteristics of water bodies downstream from rock glaciers are unavailable. In this study, a rock-glacier pond in the North-Western Italian Alps was studied on a weekly basis for the ice-free seasons 2014 and 2015 by observing the meteorological variables (air temperature, snowmelt, rainfall) assumed to drive the export of solute-enriched waters from the rock glacier and the hydrochemical response of the pond (water temperature as a proxy of rock-glacier discharge, stable water isotopes, major ions and selected trace elements). An intra-seasonal pattern of increasing solute export associated with higher rock-glacier discharge was found. Specifically, rainfall, after the winter snowpack depletion and prolonged periods of atmospheric temperature above 0 °C, was found to be the primary driver of solute export from the rock glacier during the ice-free season. This occurs likely through the flushing of isotopically- and geochemically-enriched icemelt, causing concomitant increases in the rock-glacier discharge and the solute export (SO 4 2− , Mg 2+ , Ca 2+ , Ni, Mn, Co). Bacterial cells require DNA segregation machinery to properly distribute a genome to both daughter cells upon division. The most common system involved in chromosome and plasmid segregation in bacteria is the ParABS system. A core protein of this system - partition protein B (ParB) - regulates chromosome organization and chromosome segregation during the bacterial cell cycle. Over the past decades, research has greatly advanced our knowledge of the ParABS system. However, many intricate details of the mechanism of ParB proteins were only recently uncovered using in vitro single-molecule techniques. These approaches allowed the exploration of ParB proteins in precisely controlled environments, free from the complexities of the cellular milieu. This review covers the early developments of this field but emphasizes recent advances in our knowledge of the mechanistic understanding of ParB proteins as revealed by in vitro single-molecule methods. Bacteria transcribe, duplicate and segregate their genomes all at once. Conflicts between DNA replication and active transcription are a major source of DNA damage and jeopardize genome integrity and cell survival. Co-orientation of replication forks and transcription units is thought to reduce the impact of such conflicts. Like transcription and replication, chromosome segregation relies on the translocation of multi-subunit protein complexes along DNA. Here, I highlight recent advances in our understanding of two major classes of structural maintenance of chromosomes (SMC) complexes in bacteria: Smc-ScpAB, whose DNA translocation is co-oriented with DNA replication by specific start sites, and MukBEF, which apparently lacks such co-ordination. In mountain areas, the use of coarse-grid reanalysis data for driving fine-scale models requires downscaling of near-surface (e.g., 2m high) air temperature. Existing approaches describe lapse rates well but differ in how they include surface effects, i.e., the difference between the simulated 2m and upper-air temperatures. We show that different treatment of surface effects result in some methods making better predictions in valleys while others are better in summit areas. We propose the downscaling method REDCAPP (REanalysis Downscaling Cold Air Pooling Parameterization) with a spatially variable magnitude of surface effects. Results are evaluated with observations (395 stations) from two mountain regions and compared with three reference methods. Our findings suggest that the difference between near-surface air temperature and pressure-level temperature (ΔT) is a good proxy of surface effects. It can be used with a spatially variable land-surface correction factor (LSCF) for improving downscaling results, especially in valleys with strong surface effects and cold air pooling during winter. SMC and SMC-like complexes promote chromosome folding and genome maintenance in all domains of life. Recently, they were also recognized as factors in cellular immunity against foreign DNA. In bacteria and archaea, Wadjet and Lamassu are anti-plasmid/ phage defence systems, while Smc5/6 and Rad50 complexes play a role in anti-viral immunity in humans. This raises an intriguing paradox — how can the same, or closely related, complexes on one hand secure the integrity and maintenance of chromosomal DNA, while on the other recognize and restrict extrachromosomal DNA? In this minireview, we will briefly describe the latest understanding of each of these complexes in immunity including speculations on how principles of SMC(-like) function may explain how the systems recognize linear or circular forms of invading DNA. SMC proteins organize chromosomes to coordinate essential nuclear processes such as gene expression and DNA recombination as well as to segregate chromosomes during cell division. SMC mediated DNA bridging keeps sister chromatids aligned for much of the cell cycle, while the active extrusion of DNA loops by SMC presumably compacts chromosomes. Chromosome superstructure is thus given by the number of DNA linkages and the size of chromosomal DNA loops, which in turn depend on the dynamics of SMC loading and unloading. The latter is regulated by the intrinsic SMC ATPase activity, multiple external factors and post-translational modification. The cryosphere reacts sensitively to climate change, as evidenced by the widespread retreat of mountain glaciers. Subsurface ice contained in permafrost is similarly affected by climate change, causing persistent impacts on natural and human systems. In contrast to glaciers, permafrost is not observable spatially and therefore its presence and possible changes are frequently overlooked. Correspondingly, little is known about permafrost in the mountains of the Hindu Kush Himalaya (HKH) region, despite permafrost area exceeding that of glaciers in nearly all countries. Based on evidence and insight gained mostly in other permafrost areas globally, this review provides a synopsis on what is known or can be inferred about permafrost in the mountains of the HKH region. Given the extreme nature of the environment concerned, it is to be expected that the diversity of conditions and phenomena encountered in permafrost exceed what has previously been described and investigated. We further argue that climate change in concert with increasing development will bring about diverse permafrost-related impacts on vegetation, water quality, geohazards, and livelihoods. To better anticipate and mitigate these effects, a deepened understanding of high-elevation permafrost in subtropical latitudes as well as the pathways interconnecting environmental changes and human livelihoods are needed. SMC/kleisin complexes form elongated annular structures, which are critical for chromosome segregation, genome maintenance, and the regulation of gene expression. We describe marked structural similarities between bacterial and eukaryotic SMC/kleisin partner proteins (designated here as “kite” proteins for k leisin i nteracting t andem winged-helix (WH) e lements of SMC complexes). Kite proteins are integral parts of all prokaryotic SMC complexes and Smc5/6 but not cohesin and condensin. They are made up of tandem WH domains, form homo- or heterodimers via their amino-terminal WH domain, and they associate with the central part of a kleisin subunit. In placental mammals, the kite subunit NSE3 gave rise to several (>60) kite-related proteins, named MAGE, many of which encode tumor- and testis-specific antigens. Based on architectural rather than sequence similarity, we propose an adapted model for the evolution of the SMC protein complexes and discuss potential functional similarities between bacterial Smc/ScpAB and eukaryotic Smc5/6. Despite the rising interest in mountain permafrost due to climatic changes and a noticed increase of registered rockfall events in the European Alps and other mountain ranges, little is known about transient thermal conditions in the detachment areas of rockfalls. Temperature conditions prior to the rockfall events of 144 past events in the European Alpswere modelled with a physically based ground temperature model. To minimise the impact that uncertainty has on interpretations, only relative values were used, that is, percentiles obtained from cumulative distribution functions of the modelled ground surface temperatures from the beginning of the meteorological measurement series up to the event dates. Our results suggest that small and midsized rockfalls (volumes up to 100 000 m3) from high elevation occurred mainly during short-term periods of unusually high temperatures. This was neither found to be a result of the seasonal distribution (most analysed events in higher elevations occurred from July to September) nor of the longer-term temporal distribution (most analysed events occurred after 2000) only. Plausible explanations are either a destabilisation related to advective thaw or failure due to stress redistribution caused by large temperature variations. Objectives: Our aim was to develop a partial volume (PV) correction method of choline (Cho) signals detected by breast 3D-magnetic resonance spectroscopic imaging (3D-MRSI), using information from water/fat-Dixon MRI. Methods: Following institutional review board approval, five breast cancer patients were measured at 3 T. 3D-MRSI (1 cm resolution, duration ~11 min) and Dixon MRI (1 mm, ~2 min) were measured in vivo and in phantoms. Glandular/lesion tissue was segmented from water/fat-Dixon MRI and transformed to match the resolution of 3D-MRSI. The resulting PV values were used to correct Cho signals. Our method was validated on a two-compartment phantom (choline/water and oil). PV values were correlated with the spectroscopic water signal. Cho signal variability, caused by partial-water/fat content, was tested in 3D-MRSI voxels located in/near malignant lesions. Results: Phantom measurements showed good correlation ( r = 0.99) with quantified 3D-MRSI water signals, and better homogeneity after correction. The dependence of the quantified Cho signal on the water/fat voxel composition was significantly ( p < 0.05) reduced using Dixon MRI-based PV correction, compared to the original uncorrected data (1.60-fold to 3.12-fold) in patients. Conclusions: The proposed method allows quantification of the Cho signal in glandular/lesion tissue independent of water/fat composition in breast 3D-MRSI. This can improve the reproducibility of breast 3D-MRSI, particularly important for therapy monitoring. All living cells have to master the extraordinarily extended and tangly nature of genomic DNA molecules — in particular during cell division when sister chromosomes are resolved from one another and confined to opposite halves of a cell. Bacteria have evolved diverse sets of proteins, which collectively ensure the formation of compact and yet highly dynamic nucleoids. Some of these players act locally by changing the path of DNA through the bending of its double helical backbone. Other proteins have wider or even global impact on chromosome organization, for example by interconnecting two distant segments of chromosomal DNA or by actively relocating DNA within a cell. Here, I highlight different modes of chromosome organization in bacteria and on this basis consider models for the function of SMC protein complexes, whose mechanism of action is only poorly understood so far. Summary: Condensin—an SMC-kleisin complex—is essential for efficient segregation of sister chromatids in eukaryotes [1–4]. In Escherichia coli and Bacillus subtilis, deletion of condensin subunits results in severe growth phenotypes and the accumulation of cells lacking nucleoids [5, 6]. In many other bacteria and under slow growth conditions, however, the reported phenotypes are much milder or virtually absent [7–10]. This raises the question of what role prokaryotic condensin might play during chromosome segregation under various growth conditions. In B. subtilis and Streptococcus pneumoniae, condensin complexes are enriched on the circular chromosome near the single origin of replication by ParB proteins bound to parS sequences [11, 12]. Using conditional alleles of condensin in B. subtilis, we demonstrate that depletion of its activity results in an immediate and severe defect in the partitioning of replication origins. Multiple copies of the chromosome remain unsegregated at or near the origin of replication. Surprisingly, the growth and chromosome segregation defects in rich medium are suppressed by a reduction of replication fork velocity but not by partial inhibition of translation or transcription. Estimates of the past thermal state of the land surface are crucial to assess the magnitude of current anthropogenic climate change as well as to assess the ability of Earth System Models (ESMs) to forecast the evolution of the climate near the ground, which is not included in standard meteorological records. Subsurface temperature reacts to long-term changes in surface energy balance – from decadal to millennial time scales – thus constituting an important record of the dynamics of the climate system that contributes, with low-frequency information, to proxy-based paleoclimatic reconstructions. Broadly used techniques to retrieve past temperature and heat flux histories from subsurface temperature profiles based on a singular value decomposition (SVD) algorithm were able to provide robust global estimates for the last millennium, but the approaches used to derive the corresponding 95 % confidence interval were wrong from a statistical point of view in addition to being difficult to interpret. To alleviate the lack of a meaningful framework for estimating uncertainties in past temperature and heat flux histories at regional and global scales, we combine a new bootstrapping sampling strategy with the broadly used SVD algorithm and assess its performance against the original SVD technique and another technique based on generating perturbed parameter ensembles of inversions. The new bootstrap approach is able to reproduce the prescribed surface temperature series used to derive an artificial profile. Bootstrap results are also in agreement with the global mean surface temperature history and the global mean heat flux history retrieved in previous studies. Furthermore, the new bootstrap technique provides a meaningful uncertainty range for the inversion of large sets of subsurface temperature profiles. We suggest the use of this new approach particularly for aggregating results from a number of individual profiles, and to this end, we release the programs used to derive all inversions in this study as a suite of codes labeled CIBOR v1: Codes for Inverting BORholes, version 1. Summary Smc-ScpAB complexes, also called bacterial condensin, are comprised of highly conserved proteins present in a wide variety of bacteria and archaea. They facilitate bacterial chromosome segregation probably by organizing and/or compacting nascent sister chromosomes. In some γ-proteobacteria however the Smc-ScpAB complex appears to have been replaced by a different SMC complex, called MukBEF. ) now show in this issue of Molecular Microbiology that distantly related homologues of MukBEF, called MksBEF, can be found in the genomes of many more species of bacteria (such as Pseudomonas aeruginosa and Bacillus cereus) that seem to be scattered over the phylogenetic tree. The newly identified MksBEF proteins are organized in operons like MukBEF and occur in combination with Smc-ScpAB and/or MukBEF. Mutations in mksBEF in P. aeruginosa result in the formation of anucleate cells whereas its mild overexpression can suppress the accumulation of anucleate cells in smc null mutants. These findings suggest that MksBEF and Smc-ScpAB share their duties in chromosome partitioning in P. aeruginosa and possibly in other bacteria too. Thus, chromosome organization and segregation in bacteria appear to be governed by up to three distinct condensin complexes, indicating that this process could be much more sophisticated than previously appreciated. Summary: Proper segregation of DNA replication products is essential in all cells. In Bacillus subtilis, two protein complexes have been implicated in this process: the ParAB homologs, Soj and Spo0J, and the bacterial Smc/ScpAB complex, also called condensin. Here we demonstrate that Smc is highly enriched in the region around the origin of replication, specifically near parS sites to which Spo0J binds and at highly transcribed genes. Furthermore, we find that efficient recruitment of Smc to a large region around the origin of replication depends on the presence of Spo0J. We show that Spo0J performs two independent functions: regulation of initiation of DNA replication via Soj and promotion of chromosome segregation by Smc recruitment. Our results demonstrate a direct functional interaction between two widely conserved systems involved in chromosome replication and segregation. [Copyright &y& Elsevier]

The article reports that two studies using chromosome conformation capture (3C) analyses in the gram-positive bacterium Bacillus subtilis have revealed a global pattern of chromosome organization, which originates from loading sites of the Smc-ScpAB complex. Loading Smc-ScpAB at a single genomic location is enough to promote genome-wide folding of DNA into a defined structure.

Abstract: Gaucher disease type 1 (GD1) is an autosomal recessive lysosomal storage disorder, characterised by accumulation of glycosphingolipids in visceral organs. Although considered non-neuronopathic neurological involvement has been reported in single cases. The aim of our study was to investigate central and peripheral nervous system involvement in patients with GD1. We investigated nine unrelated patients with GD1 by three-dimensional cerebral 1H-magnetic resonance spectroscopic imaging and clinical and neurophysiological tests. We found an increased choline level on MRS in four patients. One of these patients had mixed axonal neuropathy and subclinical involvement of the central somatosensory tract as well as monoclonal gammopathy. One patient with normal cerebral choline levels had evidence of bilateral carpal tunnel syndrome upon neurophysiological exam. The N370S mutation was found in 11 out of 18 alleles. Three patients were compound heterozygous for the L444P mutation. There was no correlation between increased cerebral choline levels and type of mutations. MRS findings suggest that in patients with classical non-neuronopathic GD1, the brain is involved at a subclinical level in some patients. [Copyright &y& Elsevier]

Summary: Cohesin is a multisubunit complex that mediates sister-chromatid cohesion. Its Smc1 and Smc3 subunits possess ABC-like ATPases at one end of 50 nm long coiled coils. At the other ends are pseudosymmetrical hinge domains that interact to create V-shaped Smc1/Smc3 heterodimers. N- and C-terminal domains within cohesin''s kleisin subunit Scc1 bind to Smc3 and Smc1 ATPase heads respectively, thereby creating a huge tripartite ring. It has been suggested that cohesin associates with chromosomes by trapping DNA within its ring. Opening of the ring due to cleavage of Scc1 by separase destroys sister-chromatid cohesion and triggers anaphase. We show that cohesin''s hinges are not merely dimerization domains. They are essential for cohesin''s association with chromosomes, which is blocked by artificially holding hinge domains together but not by preventing Scc1''s dissociation from SMC ATPase heads. Our results suggest that entry of DNA into cohesin''s ring requires transient dissociation of Smc1 and Smc3 hinge domains. [Copyright &y& Elsevier]

Quality of digital elevation models (DEMs) and DEM-derived products directly affects the quality of terrain analysis applications. The objective of this work was to review and systematise methods to improve geomorphic plausibility of DEMs and minimise artefacts and outliers in terrain parameters. Three approaches to the reduction of errors in DEM and DEM-derived products are described: (a) by using empirical knowledge, e.g. to adjust elevations using medial axes or stream networks; (b) by applying filtering operations and (c) by averaging terrain parameters derived from multiple realisations of DEM, i.e. using error propagation technique. The methods were tested using a 3.8×3.8 km sample area covering two distinct landscapes: hilland and plain with terraces. The DEM was produced by linear interpolation of contour data. The proportion of artefacts (padi terraces) in the unfiltered DEM was 17.3%. After the addition of medial axes, filtering of outliers and adjustment of elevation for streams, the proportion of padi terraces was reduced to 2.2%. Remaining errors in terrain parameters such as undefined pixels and local outliers were reduced using repeated filtering (with iterations). All terrain parameters were also calculated by averaging multiple realisations. Both the filtering approach and averaging multiple realisations give somewhat smoother maps of terrain parameters. The advantage of filtering of outliers is that it employs the spatial autocorrelation structure. The advantage of averaging multiple realisations is that it can be easier automated. The reduction of errors improved the mapping of landform facets (classification) and solum thickness (regression). The classification accuracy increased from 51.3 to 72% and the R2 of the regression model for the prediction of the solum thickness increased from 0.27 to 0.40. These methods can be used to filter DEMs derived from contour data and terrain parameters, but also to reduce errors in other types of gridded DEMs and DEM-derived products. [Copyright &y& Elsevier]

Background: A multi-subunit protein complex called cohesin is involved in holding sister chromatids together after DNA replication. Cohesin contains four core subunits: Smc1, Smc3, Scc1, and Scc3. Biochemical studies suggest that Smc1 and Smc3 each form 50 nm-long antiparallel coiled coils (arms) and bind to each other to form V-shaped heterodimers with globular ABC-like ATPases (created by the juxtaposition of N- and C-terminal domains) at their apices. These Smc “heads” are connected by Scc1, creating a tripartite proteinaceous ring.Results: To investigate the role of Smc1 and Smc3''s ATPase domains, we engineered smc1 and smc3 mutations predicted to abolish either ATP binding or hydrolysis. All mutations abolished Smc protein function. The binding of ATP to Smc1, but not Smc3, was essential for Scc1''s association with Smc1/3 heterodimers. In contrast, mutations predicted to prevent hydrolysis of ATP bound to either head abolished cohesin''s association with chromatin but not Scc1''s ability to connect Smc1''s head with that of Smc3. Inactivation of the Scc2/4 complex had a similar if not identical effect; namely, the production of tripartite cohesin rings that cannot associate with chromosomes.Conclusions: Cohesin complexes whose heads have been connected by Scc1 must hydrolyze ATP in order to associate stably with chromosomes. If chromosomal association is mediated by the topological entrapment of DNA inside cohesin''s ring, then ATP hydrolysis may be responsible for creating a gate through which DNA can enter. We suggest that ATP hydrolysis drives the temporary disconnection of Scc1 from Smc heads that are needed for DNA entrapment and that this process is promoted by Scc2/4. [Copyright &y& Elsevier]

The cohesin complex is essential for sister chromatid cohesion during mitosis. Its Smc1 and Smc3 subunits are rod-shaped molecules with globular ABC-like ATPases at one end and dimerization domains at the other connected by long coiled coils. Smc1 and Smc3 associate to form V-shaped heterodimers. Their ATPase heads are thought to be bridged by a third subunit, Scc1, creating a huge triangular ring that could trap sister DNA molecules. We address here whether cohesin forms such rings in vivo. Proteolytic cleavage of Scc1 by separase at the onset of anaphase triggers its dissociation from chromosomes. We show that N- and C-terminal Scc1 cleavage fragments remain connected due to their association with different heads of a single Smc1/Smc3 heterodimer. Cleavage of the Smc3 coiled coil is sufficient to trigger cohesin release from chromosomes and loss of sister cohesion, consistent with a topological association with chromatin. The correction provides the correct version of Table 2, which presents the results of a study comparing the use of 3T and 7T MRI in various neurological conditions. Estimates of the past thermal state of the land surface are crucial to assess the magnitude of current anthropogenic climate change, as well as to assess the ability of Earth System Models to forecast the evolution of the climate near the ground, not included in standard meteorological records. Subsurface temperature data are able to retrieve long-term changes in surface energy balance -from decadal to millennial time scales, thus constituting an important record of the dynamics of the climate system that contributes low-frequency information to proxy-based paleoclimatic reconstructions. A broadly used technique to retrieve past temperature and heat flux histories from subsurface temperature profiles based on a Singular Value Decomposition (SVD) algorithm was able to take into account a limited number of sources of uncertainty, with recent works attempting to increase the number of factors considered in uncertainty estimates. Nevertheless, the SVD methodology did not define a statistical framework for aggregating inversions of individual profiles to derive global results, which lead to estimates of global and regional uncertainties that are difficult to interpret. To alleviate the lack of a conceptual framework for estimating uncertainties in past temperature and heat flux histories at regional and global scales, we combine a new bootstrapping sampling strategy with the broadly used SVD algorithm, and assess its performance against the original SVD technique and another technique based on generating perturbed parameter ensembles of inversions. The new bootstrap approach is able to reproduce the prescribed surface temperature series used to derive an artificial profile. Bootstrap results are also in agreement with the global mean surface temperature history and the global mean heat flux history retrieved in previous studies. Furthermore, the new bootstrap technique provides with a meaningful uncertainty range for the inversion of large sets of subsurface temperature profiles. We suggest the use of this new approach particularly for aggregating results from a number of individual profiles, and to this end, we release the programs used to derive all inversions in this study as a suite of codes labelled CIBOR 1.0: Codes for Inverting BORholes, version 1.0. Objective: Recently, the 7 Tesla (7 T) Epilepsy Task Force published recommendations for 7 T magnetic resonance imaging (MRI) in patients with pharmaco-resistant focal epilepsy in pre-surgical evaluation. The objective of this study was to implement and evaluate this consensus protocol with respect to both its practicability and its diagnostic value/potential lesion delineation surplus effect over 3 T MRI in the pre-surgical work-up of patients with pharmaco-resistant focal onset epilepsy. Methods: The 7 T MRI protocol consisted of T1-weighted, T2-weighted, high-resolution-coronal T2-weighted, fluid-suppressed, fluid-and-white-matter-suppressed, and susceptibility-weighted imaging, with an overall duration of 50 min. Two neuroradiologists independently evaluated the ability of lesion identification, the detection confidence for these identified lesions, and the lesion border delineation at 7 T compared to 3 T MRI. Results: Of 41 recruited patients > 12 years of age, 38 were successfully measured and analyzed. Mean detection confidence scores were non-significantly higher at 7 T (1.95 ± 0.84 out of 3 versus 1.64 ± 1.19 out of 3 at 3 T, p = 0.050). In 50% of epilepsy patients measured at 7 T, additional findings compared to 3 T MRI were observed. Furthermore, we found improved border delineation at 7 T in 88% of patients with 3 T-visible lesions. In 19% of 3 T MR-negative cases a new potential epileptogenic lesion was detected at 7 T. Conclusions: The diagnostic yield was beneficial, but with 19% new 7 T over 3 T findings, not major. Our evaluation revealed epilepsy outcomes worse than ILAE Class 1 in two out of the four operated cases with new 7 T findings. [ABSTRACT FROM AUTHOR]

The central Slave Geological Province is situated 450–650 km from the presumed spreading centre of the Keewatin Dome of the Laurentide Ice Sheet, and it differs from the western Canadian Arctic, where recent thaw-induced landscape changes in Laurentide ice-marginal environments are already abundant. Although much of the terrain in the central Slave Geological Province is mapped as predominantly bedrock and ice-poor, glacial deposits of varying thickness occupy significant portions of the landscape in some areas, creating a mosaic of permafrost conditions. Limited evidence of ice-rich ground, a key determinant of thaw-induced landscape change, exists. Carbon and soluble cation contents in permafrost are largely unknown in the area. Twenty-four boreholes with depths up to 10 m were drilled in tundra north of Lac de Gras to address these regional gaps in knowledge and to better inform projections and generalizations at a coarser scale. Excess-ice contents of 20 %–60 %, likely remnant Laurentide basal ice, are found in upland till, suggesting that thaw subsidence of metres to more than 10 m is possible if permafrost were to thaw completely. Beneath organic terrain and in fluvially reworked sediment, aggradational ice is found. The variability in abundance of ground ice poses long-term challenges for engineering, and it makes the area susceptible to thaw-induced landscape change and mobilization of sediment, solutes and carbon several metres deep. The nature and spatial patterns of landscape changes, however, are expected to differ from ice-marginal landscapes of western Arctic Canada, for example, based on greater spatial and stratigraphic heterogeneity. Mean organic-carbon densities in the top 3 m of soil profiles near Lac de Gras are about half of those reported in circumpolar statistics; deeper deposits have densities ranging from 1.3–10.1 kg C m -3 , representing a significant additional carbon pool. The concentration of total soluble cations in mineral soils is lower than at previously studied locations in the western Canadian Arctic. This study can inform permafrost investigations in other parts of the Slave Geological Province, and its data can support scenario simulations of future trajectories of permafrost thaw. Recent studies have shown that climate change is impacting the inorganic chemical characteristics of surface fresh water in permafrost areas and affecting aquatic ecosystems. Concentrations of major ions (e.g., Ca 2 + , Mg 2 + , SO 4 2 - , NO 3- ) can increase following permafrost degradation with associated deepening of flow pathways and increased contributions of deep groundwater. In addition, thickening of the active layer and melting of near-surface ground ice can influence inorganic chemical fluxes from permafrost into surface water. Permafrost degradation has also the capability to modify trace element (e.g., Ni, Mn, Al, Hg, Pb) contents in surface water. Although several local and regional modifications of inorganic chemistry of surface fresh water have been attributed to permafrost degradation, a comprehensive review of the observed changes is lacking. The goal of this paper is to distil insight gained across differing permafrost settings through the identification of common patterns in previous studies, at global scale. In this review we focus on three typical permafrost configurations (pervasive permafrost degradation, thermokarst, and thawing rock glaciers) as examples and distinguish impacts on (i) major ions and (ii) trace elements. Consequences of warming climate have caused spatially-distributed progressive increases of major ion and trace element delivery to surface fresh water in both polar and mountain areas following pervasive permafrost degradation. Moreover, localised releases of major ions and trace elements to surface water due to the liberation of soluble materials sequestered in permafrost and ground ice have been found in ice-rich terrains both at high latitude (thermokarst features) and high elevation (rock glaciers). Further release of solutes and related transport to surface fresh water can be expected under warming climatic conditions. However, complex interactions among several factors able to influence the timing and magnitude of the impacts of permafrost degradation on inorganic chemistry of surface fresh water (e.g., permafrost sensitivity to thawing, modes of permafrost degradation, characteristics of watersheds) require further conceptual and mechanistic understanding together with quantitative diagnosis of the involved mechanisms in order to predict future changes with confidence. Monitoring of the periglacial environment is relevant for many disciplines including glaciology, natural hazard management, geomorphology, and geodesy. Since October 2022, Rock Glacier Velocity (RGV) is a new Essential Climate Variable (ECV) product within the Global Climate Observing System (GCOS). However, geodetic surveys at high elevation remain very challenging due to environmental and logistical reasons. During the past decades, the introduction of low-cost global navigation satellite system (GNSS) technologies has allowed us to increase the accuracy and frequency of the observations. Today, permanent GNSS instruments enable continuous surface displacement observations at millimetre accuracy with a sub-daily resolution. In this paper, we describe decennial time series of GNSS observables as well as accompanying meteorological data. The observations comprise 54 positions located on different periglacial landforms (rock glaciers, landslides, and steep rock walls) at altitudes ranging from 2304 to 4003 ma.s.l. and spread across the Swiss Alps. The primary data products consist of raw GNSS observables in RINEX format, inclinometers, and weather station data. Additionally, cleaned and aggregated time series of the primary data products are provided, including daily GNSS positions derived through two independent processing tool chains. The observations documented here extend beyond the dataset presented in the paper and are currently continued with the intention of long-term monitoring. An annual update of the dataset, available at 10.1594/PANGAEA.948334 ,​​​​​​​ is planned. With its future continuation, the dataset holds potential for advancing fundamental process understanding and for the development of applied methods in support of e.g. natural hazard management. SMC complexes, loaded at ParB-parS sites, are key mediators of chromosome organization in bacteria. ParA/Soj proteins interact with ParB/Spo0J in a pathway involving adenosine triphosphate (ATP)-dependent dimerization and DNA binding, facilitating chromosome segregation in bacteria. In Bacillus subtilis, ParA/Soj also regulates DNA replication initiation and along with ParB/Spo0J is involved in cell cycle changes during endospore formation. The first morphological stage in sporulation is the formation of an elongated chromosome structure called an axial filament. Here, we show that a major redistribution of SMC complexes drives axial filament formation in a process regulated by ParA/Soj. Furthermore, and unexpectedly, this regulation is dependent on monomeric forms of ParA/Soj that cannot bind DNA or hydrolyze ATP. These results reveal additional roles for ParA/Soj proteins in the regulation of SMC dynamics in bacteria and yet further complexity in the web of interactions involving chromosome replication, segregation and organization, controlled by ParAB and SMC. In this study, high resolution surface measurements of diverse slope movements are compared to environmental factors such as ground surface temperature (GST) and snow cover, in order to reveal and compare velocity fluctuations caused by changing environmental conditions. The data cover 2 years (2011-2013) of Global Positioning System (GPS) and GST measurements at 18 locations on various slope movement types within an alpine study site in permafrost (Mattertal, Switzerland). Velocities have been estimated based on accurate daily GPS solutions. The mean annual velocities (MAV) observed at all GPS stations varied between 0.006 and 6.3 ma. MAV were higher in the period 2013 compared to 2012 at all stations. The acceleration in 2013 was accompanied by a longer duration of the snow cover and zero curtain and slightly lower GST. The amplitude (0-600 %) and the timing of the intra-annual variability were generally similar in both periods. At most stations, an annual cycle in the movement signal was observed, with a phase lag of 1-4 months to GST. Maximum velocity typically occurred in late summer and autumn, and minimum velocity in late winter and beginning of spring. The onset of acceleration always started in spring during the snowmelt period. At two stations located on steep rock glacier tongues, overprinted on the annual cycle, short-term peaks of velocity increase, occurred during the snowmelt period, indicating a strong influence of meltwater. The article presents a study which showed that partition protein B (ParB) from Bacillus subtilis can load onto DNA distantly of parS, as loaded ParB molecules themselves are found to be able to recruit additional ParB proteins from bulk. Topics include mechanism of ParB spreading using a controlled DNA stretching assay that allows in vitro visualization at the single-molecule level, CTP hydrolysis in ParB-ParB recruitment, and model of ParB spreading in presence of DNA-bound roadblocks.

Simple Summary: Magnetic resonance spectroscopic imaging is an imaging method that can map the distribution of multiple biochemicals in the human brain in one scan. Using stronger magnetic fields, such as 7 Tesla, allows for higher resolution images and more biochemical maps. To test these results, we compared it to positron emission tomography, the established clinical standard for metabolic imaging. This comparison mainly looked at the overlap between regions with increased signal between both methods. We found that the molecules glutamine and glycine, only mappable at 7 Tesla, corresponded better to positron emission tomography than the commonly used choline. (1) Background: Recent developments in 7T magnetic resonance spectroscopic imaging (MRSI) made the acquisition of high-resolution metabolic images in clinically feasible measurement times possible. The amino acids glutamine (Gln) and glycine (Gly) were identified as potential neuro-oncological markers of importance. For the first time, we compared 7T MRSI to amino acid PET in a cohort of glioma patients. (2) Methods: In 24 patients, we co-registered 7T MRSI and routine PET and compared hotspot volumes of interest (VOI). We evaluated dice similarity coefficients (DSC), volume, center of intensity distance (CoI), median and threshold values for VOIs of PET and ratios of total choline (tCho), Gln, Gly, myo-inositol (Ins) to total N-acetylaspartate (tNAA) or total creatine (tCr). (3) Results: We found that Gln and Gly ratios generally resulted in a higher correspondence to PET than tCho. Using cutoffs of 1.6-times median values of a control region, DSCs to PET were 0.53 ± 0.36 for tCho/tNAA, 0.66 ± 0.40 for Gln/tNAA, 0.57 ± 0.36 for Gly/tNAA, and 0.38 ± 0.31 for Ins/tNAA. (4) Conclusions: Our 7T MRSI data corresponded better to PET than previous studies at lower fields. DNA loop-extruding SMC complexes play crucial roles in chromosome folding and DNA immunity. Prokaryotic SMC Wadjet (JET) complexes limit the spread of plasmids through DNA cleavage, yet the mechanisms for plasmid recognition are unresolved. We show that artificial DNA circularization renders linear DNA susceptible to JET nuclease cleavage. Unlike free DNA, JET cleaves immobilized plasmid DNA at a specific site, the plasmid-anchoring point, showing that the anchor hinders DNA extrusion but not DNA cleavage. Structures of plasmid-bound JetABC reveal two presumably stalled SMC motor units that are drastically rearranged from the resting state, together entrapping a U-shaped DNA segment, which is further converted to kinked V-shaped cleavage substrate by JetD nuclease binding. Our findings uncover mechanical bending of residual unextruded DNA as molecular signature for plasmid recognition and non-self DNA elimination. We moreover elucidate key elements of SMC loop extrusion, including the motor direction and the structure of a DNA-holding state. In this study, we developed a method to improve the delineation of intrinsic brain tumors based on the changes in metabolism due to tumor infiltration. Proton magnetic resonance spectroscopic imaging (1H-MRSI) with a nominal voxel size of 0.45 cm3 was used to investigate the spatial distribution of choline-containing compounds (Cho), creatine (Cr) and N-acetyl-aspartate (NAA) in brain tumors and normal brain. Ten patients with untreated gliomas were examined on a 1.5 T clinical scanner using a MRSI sequence with PRESS volume preselection. Metabolic maps of Cho, Cr, NAA and Cho/NAA ratios were calculated. Tumors were automatically segmented in the Cho/NAA images based on the assumption of Gaussian distribution of Cho/NAA values in normal brain using a limit for normal brain tissue of the mean + three times the standard deviation. Based on this threshold, an area was calculated which was delineated as pathologic tissue. This area was then compared to areas of hyperintense signal caused by the tumor in T2-weighted MRI, which were determined by a region growing algorithm in combination with visual inspection by two experienced clinicians. The area that was abnormal on 1H-MRSI exceeded the area delineated via T2 signal changes in the tumor (mean difference 24%) in all cases. For verification of higher sensitivity of our spectroscopic imaging strategy we developed a method for coregistration of MRI and MRSI data sets. Integration of the biochemical information into a frameless stereotactic system allowed biopsy sampling from the brain areas that showed normal T2-weighted signal but abnormal 1H-MRSI changes. The histological findings showed tumor infiltration ranging from about 4–17% in areas differentiated from normal tissue by 1H-MRSI only. We conclude that high spatial resolution 1H-MRSI (nominal voxel size = 0.45 cm3) in combination with our segmentation algorithm can improve delineation of tumor borders compared to routine MRI tumor diagnosis. Chromosome segregation during mitosis and meiosis depends on the linkage of sister DNA molecules after replication. These links, known as sister-chromatid cohesion, are provided by a multi-subunit complex called cohesin. Recent papers suggest that chromatin-remodeling complexes also have a role in the generation of sister-chromatid cohesion. It remains unclear whether they do so by facilitating the recruitment of cohesin to specific chromosomal sequences or by modifying an event at replication forks giving rise to cohesion between sister DNAs. Topics include ParABS systems are widely distributed factors for plasmid partitioning and chromosome segregation in bacteria, and ParB acts as adaptor protein between the 16–base pair centromeric parS DNA sequences and the DNA segregation proteins ParA and Smc (structural maintenance of chromosomes).
