1. Evaluation of a Nanopore Sequencing Strategy on Bacterial Communities From Marine Sediments

Abstract

ABSTRACT Following the development of high‐throughput DNA sequencers, environmental prokaryotic communities were usually described by metabarcoding on short markers of the 16S domain. Among third‐generation sequencers, that offered the possibility to sequence the full 16S domain, the portable MinION from Oxford Nanopore was undervalued for metabarcoding because of its relatively higher error rate per read. Here we illustrate the limits and benefits of Nanopore sequencing devices by comparing the prokaryotic community structure in a mock community and 52 sediment samples from mangrove sites, inferred from full‐length 16S long‐reads (16S‐FL, ca. 1.5 kbp) on a MinION device, with those inferred from partial 16S short‐reads (16S‐V4V5, ca. 0.4 kbp, 16S‐V4V5) on Illumina MiSeq. 16S‐V4V5 and 16S‐FL retrieved all the bacterial species from the mock, but Nanopore long‐reads overestimated their diversity (56 species vs. 15). Whether these supplementary OTUs were artefactual or not, they only accounted for ca. 10% of the reads. From the sediment samples, with a coverage‐based rarefaction of reads and after singletons filtering, Mantel and Procrustean tests of co‐inertia showed that bacterial community structures inferred from 16S‐V4V5 and 16S‐FL were significantly similar, showing both a comparable contrast between sites and a coherent sea‐land orientation within sites. In our dataset, 84.7% and 98.8% of the 16S‐V4V5 assigned reads were assigned strictly to the same species and genus, respectively, than those detected by 16S‐FL. 16S‐FL detected 92.2% of the 309 families and 87.7% of the 448 genera that were detected by the short 16S‐V4V5. 16S‐FL recorded 973 additional species and 392 genus not detected by 16S‐V4V5 (31.5% and 10.4% of the 16S‐FL reads, respectively, among which 67.8% and 79.3% were assigned), produced by both primer specificities and different error rates. Thus, our results concluded an overall similarity between 16S‐V4V5 and 16S‐FL sequencing strategies for this type of environmental samples.

Abstract

International audience; The microbial communities inhabiting the Atlantic-East Pacific (AEP) mangroves have been poorly studied, and mostly comprise chronically polluted mangroves. In this study, we characterized changes in the structure and diversity of microbial communities of mangroves along the urban-to-rural gradient of the Cayenne estuary (French Guiana, South America) that experience low human impact. The microbial communities were assigned into 50 phyla. Proteobacteria, Chloroflexi, Acidobacteria, Bacteroidetes, and Planctomycetes were the most abundant taxa. The environmental determinants found to significantly correlated to the microbial communities at these mangroves were granulometry, dieldrin concentration, pH, and total carbon (TC) content. Furthermore, a precise analysis of the sediment highlights the existence of three types of anthropogenic pressure among the stations: (i) organic matter (OM) enrichment due to the proximity to the city and its wastewater treatment plant, (ii) dieldrin contamination, and (iii) naphthalene contamination. These forms of weak anthropogenic pressure seemed to impact the bacterial population size and microbial assemblages. A decrease in Bathyarchaeota, “Candidatus Nitrosopumilus”, and Nitrospira genera was observed in mangroves subjected to OM enrichment. Mangroves polluted with organic contaminants were enriched in Desulfobacteraceae, Desulfarculaceae, and Acanthopleuribacteraceae (with dieldrin or polychlorobiphenyl contamination), and Chitinophagaceae and Geobacteraceae (with naphthalene contamination). These findings provide insights into the main environmental factors shaping microbial communities of mangroves in the AEP that experience low human impact and allow for the identification of several potential microbial bioindicators of weak anthropogenic pressure.

Abstract

Despite their ecological role and multiple contributions to human societies, the distribution of Indo-Pacific seagrasses remains poorly known in many places. Herein, we outline a hierarchical spatially-explicit assessment framework to derive nation-wide synoptic knowledge of the distribution of seagrass species and communities. We applied the framework to New Caledonia (southwest Pacific Ocean) and its 36,200 km2 of reefs and lagoons. The framework is primarily field-based but can leverage various habitat maps derived from remote sensing. Field data collection can be stratified by map products and retrospectively contribute to developing new seagrass distribution maps. Airborne and satellite remote sensing alone do not allow for the spatial generalisation of the finest attributes (species distribution and types of seagrass beds), but staged stratified field sampling provides synoptic views of these attributes. Using three examples, we discuss how the hierarchical and spatial information generated from this framework's application can inform conservation and management objectives.

International audience; Bioindicators assess the mangroves ecological state according to the types of pressures but they differ with the ecosystem’s specificities. We investigated benthic meiofauna diversity and structure within the low human-impacted mangroves in French Guiana (South America) in response to sediment variables with various distances to the main city. Contaminant’s concentrations differed among the stations, but they remained below toxicity guidelines. Meiofauna structure (Foraminifera, Kinorhyncha, Nematoda) however varied accordingly. Nematode’s identification brought details on the sediment’s quality. The opportunistic genus Paraethmolaimus (Jensen, 1994) strongly correlated to the higher concentrations of Hg, Pb. Anoxic sediments were marked by organic enrichment in pesticides, PCB, and mangrove litter products and dominance of two tolerant genus, Terschellingia (de Man, 1888) and Spirinia (Gerlach, 1963). In each of these two stations, we found many Desmodora individuals (de Man, 1889) with the presence of epibionts highlighting the nematodes decreased fitness and defenses. Oxic sediments without contaminants were distinguished by the sensitive genera Pseudocella (Filipjev, 1927) and a higher diversity of trophic groups. Our results suggested a nematodes sensitivity to low contaminants concentrations. Further investigations at different spatio-temporal scales and levels of deterioration, would be necessary to use of this group as bioindicator of the mangroves’ ecological status; Les bioindicateurs évaluent l'état écologique des mangroves en fonction des types de pressions mais ils diffèrent selon les spécificités de l'écosystème. Nous avons étudié la diversité et la structure de la méiofaune benthique dans des mangroves à faible impact humain en Guyane française (Amérique du Sud) en réponse à des variables sédimentaires et à différentes distances de la ville principale. Les concentrations de contaminants différaient selon les stations, mais elles restaient inférieures aux recommandations de toxicité. La structure de la méiofaune (Foraminifera, Kinorhyncha, Nematoda) a cependant varié en conséquence. L'identification des nématodes a apporté des détails sur la qualité des sédiments. Dans chacune de ces deux stations, nous avons trouvé de nombreux individus Desmodora (de Man, 1889) avec la présence d'épibiontes mettant en évidence la diminution de la fitness et des capacités de défense des nématodes. Les sédiments oxiques sans contaminants se distinguaient par la présence de genres sensibles Pseudocella (Filipjev, 1927) et une plus grande diversité de groupes trophiques. Nos résultats suggèrent une sensibilité des nématodes à de faibles concentrations de contaminants. Des études supplémentaires à différentes échelles spatio-temporelles et à différents niveaux de détérioration seraient nécessaires pour utiliser ce groupe comme bioindicateur de l'état écologique des mangroves.

Abstract

The EUNIS (European Union Nature Information System) habitat classification system aims to provide a common European reference set of habitat types within a hierarchical classification, and to cover all terrestrial, freshwater and marine habitats of Europe. The classification facilitates reporting of habitat data in a comparable manner, for use in nature conservation (e.g. inventories, monitoring and assessments), habitat mapping and environmental management. For the marine environment the importance of a univocal habitat classification system is confirmed by the fact that many European initiatives, aimed at marine mapping, assessment and reporting, are increasingly using EUNIS habitat categories and respective codes. For this reason substantial efforts have been made to include information on marine benthic habitats from different regions, aiming to provide a comprehensive geographical coverage of European seas. However, there still remain many concerns on its applicability as only a small fraction of Europe’s seas are fully mapped and increasing knowledge and application raise further issues to be resolved. This paper presents an overview of the main discussion and conclusions of a workshop, organised by the MeshAtlantic project, focusing upon the experience in using the EUNIS habitats classification across different countries and seas, together with case studies. The aims of the meeting were to: (i) bring together scientists with experience in the use of the EUNIS marine classification and representatives from the European Environment Agency (EEA); (ii) agree on enhancements to EUNIS that ensure an improved representation of the European marine habitats; and (iii) establish practices that make marine habitat maps produced by scientists more consistent with the needs of managers and decision-makers. During the workshop challenges for the future development of EUNIS were identified, which have been classified into five categories: (1) structure and hierarchy; (2) biology; (3) terminology; (4) mapping; and (5) future development. The workshop ended with a declaration from the attendees, with recommendations to the EEA and European Topic Centre on Biological Diversity, to take into account the outputs of the workshop, which identify weaknesses in the current classification and include proposals for its modification, and to devise a process to further develop the marine component of the EUNIS habitat classification., Sí

Abstract

International audience; The retrieval of chlorophyll-a concentration from remote sensing reflectance (Rrs) data was tested with the NASA OC4v4 algorithm on the inner New Caledonian lagoon (Case 2) and adjacent open ocean (Case 1) waters. The input to OC4v4 was Rrs measured in situ or modeled from water's inherent optical properties (2001-2007). At open ocean stations, backscattering and absorption coefficients were correlated with chlorophyll (R2 = 0.31-0.51, respectively), in agreement with models for Case 1 waters. Taking spectrofluorometric measurement as reference, the OC4v4 model leads to an average underestimation of 33% of the chlorophyll concentration. For the lagoon waters, OC4v4 performed inadequately because the backscattering coefficient, highly correlated with turbidity and suspended matter (R2 = 0.98), was poorly correlated to chlorophyll (R2 = 0.42). The OC4v4 performance was better in deep lagoon waters for stations with a TDT index (Tchla × depth/turbidity) higher than 19 mg m−2 NTU−1 (R2 = 0.974, bias = 10.2%). Global Imager Rrs provided a good estimate of Tchla (R2 = 0.79, N = 28) in the deeper part of the lagoon.

Abstract

Trichodesmium , a major colonial cyanobacterial nitrogen fixer, forms large blooms in tropical oligotrophic oceans and enhances CO 2 sequestration by the ocean due to its ability to fix dissolved dinitrogen, however, its detection by satellite has not yet been successful in the South Western Tr opical Pacific. Here, an algorithm has been developed for discriminating radiance anomalies observed in SeaWiFS imager y over the summertime Tropi cal Pacific. Its validation used 70 in situ observations of Trichodesmium accumulations for the period 1997-2004. The fraction of pixels identified as Trichodesmium in the region 5°S-25°S 160°E-190°E is low (between 0.1 and 0.5%) but is about100 times higher than previous algorithms indicate. Abstract

Bio-optical spectral properties were determined on fresh suspensions of Trichodesmium spp. collected in a tropical lagoon and put in seawater tanks (total chlorophyll concentrations range between 0.1 and 3.8 mg m -3 ). The spectrum of the backscattering coefficient was a hyperbolic function with a slope of 1.2, often showing troughs at 440, 550 and 676 nm, due to absorption peaks of chlorophyll and phycoerythrin. The absorption spectrum computed with a specific beta correction for Trichodesmium, showed a blue to red ratio (B/R) equivalent to the one of a single colony (B/R=2), and also showed the double peak of mycosporine-like amino acids (MAA's, 330 and 360 nm). The CDOM absorption spectrum showed minor MAA peaks when cyanobacterial concentrations were above 1 mg Chl a m -3 . Abstract

International audience; European Water Framework Directive is enforced in five tropical French Oversea Territories where mangroves are present. Developing bioindication tools to support the ecosystem-based management approach of the Directive is needed. A series of expert workshops was organized and led to the proposal of a strategy and of an applied research program to develop bioindication tools. The proceedings of the workshops are presented as a case study, as this is the first time such an integrative ecosystem-based approach is proposed in mangroves, combining structural and functional aspects, from forest structure to benthic community functioning.
