Maerl beds are vital habitats for a diverse array of marine species across trophic levels, but they are increasingly threatened by human activities and climate change. Furthermore, little is known about the genetic diversity of maerl‐forming species and the population structure of maerl beds, both of which are important for understanding the ability of these species to adapt to changing environments and for informing marine reserve planning. In this study, we used a whole genome genotyping approach to explore the population genomics of Phymatolithon calcareum, a maerl‐forming red algal species, whose geographical distribution spans the north‐east Atlantic, from Norway to Portugal. Our results, using 14,150 genome‐wide SNPs (single nucleotide polymorphisms), showed that P. calcareum maerl beds across the north‐east Atlantic are generally structured geographically, a pattern likely explained by low dispersal potential and limited connectivity between regions. Additionally, we found that P. calcareum from the Fal Estuary, south‐west England, is genetically distinct from all other P. calcareum sampled, even from The Manacles, a site located only 13 km away. Further analysis revealed that this finding is not the result of introgression from two closely related species, Phymatolithon purpureum or Lithothamnion corallioides. Instead, this unique diversity may have been shaped over time by geographical isolation of the Fal Estuary maerl bed and a lack of gene flow with other P. calcareum populations. The genomic data presented in this study suggest that P. calcareum genetic diversity has accumulated over large temporal and spatial scales, the preservation of which will be important for maximizing the resilience of this species to changes in climate and the environment. Partially clonality is an incredibly common reproductive mode found across all the major eukaryotic lineages. Yet, population genetic theory is based on exclusive sexuality or exclusive asexuality, and partial clonality is often ignored. This is particularly true in haplodiplontic eukaryotes, including algae, ferns, mosses, and fungi, where somatic development occurs in both the haploid and diploid stages. Haplodiplontic life cycles are predicted to be correlated with asexuality, but tests of this prediction are rare. Moreover, there are unique consequences of having long-lived haploid and diploid stages in the same life cycle. For example, clonal processes uncouple the life cycle such that the repetition of the diploid stage via clonality leads to the loss of the haploid stage. Here, we surveyed the literature to find studies that had genotyped both haploid and diploid stages and recalculated population genetic summary metrics for seven red algae, one green alga, three brown algae, and three mosses. We compared these data to recent simulations that explicitly addressed the population genetic consequences of partial clonality in haplodiplontic life cycles. Not only was partial clonality found to act as a homogenizing force, but the combined effects of proportion of haploids, rate of clonality, and the relative strength of mutation versus genetic drift impacts the distributions of population genetic indices. We found remarkably similar patterns across commonly used population genetic metrics between our empirical and recent theoretical expectations. Catastrophic events can have profound effects on the demography of a population and consequently on genetic diversity. The dynamics of postcatastrophic recovery and the role of sexual versus asexual reproduction in buffering the effects of massive perturbations remain poorly understood, in part because the opportunity to document genetic diversity before and after such events is rare. Six natural (purely sexual) and seven cultivated (mainly clonal due to farming practices) populations of the red alga Agarophyton chilense were surveyed along the Chilean coast before, in the days after and 2 years after the 8.8 magnitude earthquake in 2010. The genetic diversity of sexual populations appeared sensitive to this massive perturbation, notably through the loss of rare alleles immediately after the earthquake. By 2012, the levels of diversity returned to those observed before the catastrophe, probably due to migration. In contrast, enhanced rates of clonality in cultivated populations conferred a surprising ability to buffer the instantaneous loss of diversity. After the earthquake, farmers increased the already high rate of clonality to maintain the few surviving beds, but most of them collapsed rapidly. Contrasting fates between sexual and clonal populations suggest that betting on strict clonality to sustain production is risky, probably because this extreme strategy hampered adaptation to the brutal environmental perturbation induced by the catastrophe. In the Southern Ocean, rapid climatic fluctuations during the Quaternary are thought to have induced range contractions and bottlenecks, thereby instigating genetic divergence and potentially even speciation of marine species. Specifically, ice scouring during glacial events may have had drastic impacts on seaweed communities, thus leading to genetic diversification between algal populations that persisted on the Antarctic shelf in small isolated refugia. Using the mitochondrial Cytochrome c Oxidase I (COI) gene and 279 individual macroalgal specimens collected from five geographic areas along the coasts of the Antarctic Peninsula and the South Shetland Islands, we studied the genetic diversity of six commonly encountered species of red algae. All six algae were characterized by very low genetic diversity, and we found a significant signature of recent population expansion of a single haplotype encountered over more than 450 km. These results reflect the drastic impact of historical perturbations on populations of Antarctic seaweeds. We propose that genetic drift during a glacial bottleneck had a strong effect and could have been amplified by gene surfing effects during spatial expansion after ice sheet retreat. This led to the rapid spread of a single haplotype in the recolonized region. Unfortunately, the very low level of genetic diversity encountered did not allow us to precisely pinpoint the putative location of the glacial refugium inhabited by Antarctic seaweeds. The coastline is a heterogeneous and highly dynamic environment influenced by abiotic and biotic variables affecting the temporal stability of genetic diversity and structure of marine organisms. The aim of this study was to determine how much the genetic structure of four species of marine Bangiales vary in time and space. Partial sequences of the cytochrome oxidase I (COI) gene obtained from two Pyropia (Py. sp. CHJ and Py. orbicularis) and two Porphyra (P. mumfordii and P. sp. FIH) species were used to compare the effect of the 40° S/41° S biogeographic break (spatial‐regional scale) and the one of the Valdivia River discharges (spatial‐local scale) and determine their temporal stability. Four seasonal samplings were taken during 1 year at five sites, one site located in Melinka (Magallanes province) and four sites along the coast of Valdivia (Intermediate area), on both sides of the river mouth. Results showed a strong genetic spatial structure at regional scale (ΦST > 0.4) in Py. sp. CHJ, Py. orbicularis, and P. mumfordii, congruent with the 41° S/42° S biogeographic break. A potential barrier to gene flow, related to the Valdivia River discharge, was detected only in P. mumfordii. In P. sp. FIH, spatial genetic structure was not detected at any scale. The genetic structure of all four species is stable throughout the year. The potential effect of main currents and river discharge in limiting the transport of Bangiales spores are discussed. We propose that both a restricted propagule dispersal and the formation potential for persistent banks of microscopic stages could lead to a temporally stable spatial partitioning of genetic variation in bladed Bangiales. We aimed to study the importance of hybridization between two cryptic species of the genus Ectocarpus, a group of filamentous algae with haploid-diploid life cycles that include the principal genetic model organism for the brown algae. In haploid-diploid species, the genetic structure of the two phases of the life cycle can be analysed separately in natural populations. Such life cycles provide a unique opportunity to estimate the frequency of hybrid genotypes in diploid sporophytes and meiotic recombinant genotypes in haploid gametophytes allowing the effects of reproductive barriers preventing fertilization or preventing meiosis to be untangle. The level of hybridization between E. siliculosus and E. crouaniorum was quantified along the European coast. Clonal cultures (568 diploid, 336 haploid) isolated from field samples were genotyped using cytoplasmic and nuclear markers to estimate the frequency of hybrid genotypes in diploids and recombinant haploids. We identified admixed individuals using microsatellite loci, classical assignment methods and a newly developed Bayesian method ( XPloidAssignment), which allows the analysis of populations that exhibit variations in ploidy level. Over all populations, the level of hybridization was estimated at 8.7%. Hybrids were exclusively observed in sympatric populations. More than 98% of hybrids were diploids (40% of which showed signs of aneuploidy) with a high frequency of rare alleles. The near absence of haploid recombinant hybrids demonstrates that the reproductive barriers are mostly postzygotic and suggests that abnormal chromosome segregation during meiosis following hybridization of species with different genome sizes could be a major cause of interspecific incompatibility in this system. Mazzaella laminarioides is a common haploid-diploid red alga that forms dense beds. This alga has a wide distributional range, covering 3,500 km of the Chilean coast, but is restricted to high rocky intertidal zones. Recently, the existence of three highly divergent genetic lineages was demonstrated for this taxon, and two cytoplasmic markers were used to determine that these lineages are distributed in strict parapatry. Here, using 454 next-generation sequencing, we developed polymorphic microsatellite loci that cross amplify in all three cytoplasmic lineages. Six sites (i.e., two sites within each lineage) were analyzed using nine microsatellite loci. Our work shows that, although substantial cytoplasmic differentiation occurs within M. laminarioides, the microsatellite loci did not retrieve three nuclear genetic clusters as expected. Indeed, while the northernmost and southernmost cytoplasmic lineages form two strongly divergent nuclear groups characterized by diagnostic alleles, the third cytoplasmic lineage did not form a third nuclear independent group. It is possible that inter-lineage gene exchange has occurred, particularly at sites along the contact zone between the different cytoplasmic lineages. This nuclear-cytoplasmic incongruence in M. laminarioides could be explained by incomplete lineage sorting of the nuclear genes or asymmetric introgressive hybridization between the lineages. Finally, highly significant heterozygote deficiencies (suggesting occurrence of intergametophytic selfing) were observed in the three small northernmost sites while the large southernmost sites generally approached panmixia. A molecular taxonomic study of the bladed Bangiales of the South Eastern Pacific (coast of Chile) was undertaken based on sequence data of the mitochondrial COI and chloroplast rbc L for 193 specimens collected from Arica (18°S) in the north to South Patagonia (53°S) in the south. The results revealed for the first time that four genera, Porphyra , Pyropia , Fuscifolium and Wildemania were present in the region. Species delimitation was determined based on a combination of a General Mixed Yule Coalescence model (GMYC) and Automatic Barcode Gap Discovery (ABGD) coupled with detection of monophyly in tree reconstruction. The overall incongruence between the species delimitation methods within each gene was 29%. The GMYC method led to over-splitting groups, whereas the ABGD method had a tendency to lump groups. Taking a conservative approach to the number of putative species, at least 18 were recognized and, with the exception of the recently described Pyropia orbicularis , all were new to the Chilean flora. Porphyra and Pyropia were the most diverse genera with eight ‘species’ each, whereas only a ‘single’ species each was found for Fuscifolium and Wildemania . There was also evidence of recently diverging groups: Wildemania sp. was distinct but very closely related to W. amplissima from the Northern Hemisphere and raises questions in relation to such disjunct distributions. Pyropia orbicularis was very closely related to two other species, making species delimitation very difficult but provides evidence of an incipient speciation. The difference between the ‘species’ discovered and those previously reported for the region is discussed in relation to the difficulty of distinguishing species based on morphological identification. The history of a domesticated marine macroalga is studied using archaeological, phylogeographic and population genetic tools. Phylogeographic and population genetic analyses demonstrated that the cultivated red alga Gracilaria chilensis colonised the Chilean coast from New Zealand. Combining archaeological observations with phylogeographic data provided evidence that exchanges between New Zealand and Chile have occurred at least before the Holocene, likely at the end of the Last Glacial Maximum (LGM) and we suggest that migration probably occurred via rafting. Furthermore, the remarkably low microsatellite diversity found in the Chilean populations compared to those in New Zealand is consistent with a recent genetic bottleneck as a result of over-exploitation of natural populations and/or the process of domestication. Therefore, the aquaculture of this seaweed, based essentially on clonal propagation, is occurring from genetically depressed populations and may be driving the species to an extinction vortex in Chile. In order to better understand the alternation of generations that characterizes haploid-diploid life cycles, we assessed the existence of ecological differences between the two phases (haploid gametophyte and diploid tetrasporophyte) in Gracilaria chilensis, a rhodophyte with a typical Polysiphonia-type life cycle. We investigated the effect of light intensity and salinity on viability and growth of both phases at different ontogenetic stages: juveniles and adults. In our study, the survival of juvenile gametophytes (n) was higher than the survival of juvenile tetrasporophytes (2n) despite culture conditions; however, low salinity had greater effect on carpospores (2n) than on tetraspores (n). On the other hand, a complex interaction between salinity and light intensity within each life history phase generated observed differences between juvenile growth rates. Low light was shown to trigger early onset of alteration of the holdfast growing pattern. In addition, adult tetrasporophytes showed, despite the conditions, a faster vegetative growth than female and male gametophytes. These differences between phases could have led to the complete dominance of tetrasporophyte fragments of fronds observed in G. chilensis farms. We hypothesize that Chilean fishers could have unknowingly selected for tetrasporophyte thalli during domestication of the species, thus enhancing the natural trend of tetrasporophytes dominance already present in estuarine natural populations of free-floating plants. Bulk segregant analysis, random amplified polymorphic DNA (RAPD), and sequence characterized amplified region (SCAR) methods were used to identify sex-linked molecular markers in the haploid-diploid rhodophyte Gracilaria chilensis C. J. Bird, McLachlan et E. C. Oliveira. One hundred and eighty 10 bp primers were tested on three bulks of DNA: haploid males, haploid females, and diploid tetrasporophytes. Three RAPD primers (OPD15, OPG16, and OPN20) produced male-specific bands; and one RAPD primer (OPD12), a female-specific band. The sequences of the cloned putative sex-specific PCR fragments were used to design specific primers for the female marker SCAR-D12-386 and the male marker SCAR-G16-486. Both SCAR markers gave unequivocal band patterns that allowed sex and phase to be determined in G. chilensis. Thus, all the females presented only the female band, and all the males only the male band, while all the tetrasporophytes amplified both male and female bands. Despite this sex-specific association, we were able to amplify SCAR-D12-386 and SCAR-G16-486 in both sexes at low melting temperature. The differences between male and female sequences were of 8%-9% nucleotide divergence for SCAR-D12-386 and SCAR-G16-486, respectively. SCAR-D12-386 and SCAR-G16-486 could represent degenerated or diverged sequences located in the nonrecombining region of incipient sex chromosomes or heteromorphic sex chromosomes with sequence differences at the DNA level such that PCR primers amplify only one allele and not the other in highly specific PCR conditions. Seven gametic progenies composed of 19 males, 19 females, and the seven parental tetrasporophytes were analyzed. In all of them, the two SCAR markers segregated perfectly with sexual phenotypes. The extent of changes in genetic diversity and life-history traits associated with farming was investigated in the haploid–diploid red alga, Gracilaria chilensis, cultivated in Chile. This alga belongs to one of the most frequently cultivated seaweed genera around the world. Fifteen farmed populations, 11 wild populations, and two subspontaneous populations were sampled along the Chilean coast. The frequency of reproductive versus vegetative individuals and of haploid versus diploid individuals was checked in each population. In addition, the distribution of genetic variation in wild and cultivated populations was analyzed using six microsatellite markers. Our results first demonstrated that farmed populations are maintained almost exclusively by vegetative propagation. Moreover, the predominance of diploid individuals in farms showed that farming practices had significantly modified life-history traits as compared to wild populations. Second, the expected reduction in genetic diversity due to a cultivation bottleneck and subsequent clonal propagation was detected in farms. Finally, our study suggested that cultural practices in the southern part of the country contributed to the spread of selected genotypes at a local scale. Mazzaella, a genus with no genomic resources available, has extensive distribution in the cold waters of the Pacific, where they represent ecologically and economically important species. In this study, we aimed to sequence, assemble, and annotate the complete mitochondrial and chloroplast genomes from two Mazzaella spp. and characterize the intraspecific variation among them. We report for the first time seven whole organellar genomes (mitochondria: OR915856, OR947465, OR947466, OR947467, OR947468, OR947469, OR947470; chloroplast: OR881974, OR909680, OR909681, OR909682, OR909683, OR909684, OR909685) obtained through high‐throughput sequencing for six M. laminarioides sampled from three Chilean regions and one M. membranacea. Sequenced Mazzaella mitogenomes have identical gene number, gene order, and genome structure. The same results were observed for assembled plastomes. A total of 52 genes were identified in mitogenomes, and a total of 235 genes were identified in plastomes. Although the M. membranacea plastome included a full‐length pbsA gene, in all M. laminarioides samples, the pbsA gene was split in three open reading frames (ORFs). Within M. laminarioides, we observed important plastome lineage‐specific variations, such as the pseudogenization of the two hypothetical protein‐coding genes, ycf23 and ycf45. Nonsense mutations in the ycf23 and ycf45 genes were only detected in the northern lineage. These results are consistent with phylogenetic reconstructions and divergence time estimation using concatenated coding sequences that not only support the monophyly of M. laminarioides but also underscore that the three M. laminarioides lineages are in an advanced stage of divergence. The distribution of the Southern Ocean (SO) biota is the result of major geological, oceanographic, and climate changes during the last 50 million years (Ma). Several groups of marine benthic organisms exhibit marked taxonomic similarities between the Antarctic Peninsula and southern South America, where families, genera, and even species are currently co-distributed in these continents. Several species of macroalgae including Gigartina skottsbergii, Plocamium cartilagineum, and Iridaea cordata are currently found on both sides of the Drake Passage. Advances in molecular techniques have allowed estimating phylogenetic relationships, levels of differentiation and divergence time estimates between populations from these continents in order to determine whether they constitute separate evolutionary units. In this study, we determine whether Iridaea cordata represents the same evolutionary unit in southern South America and the Antarctic Peninsula or if populations on the two sides of the Drake Passage represent different genetic lineages. According to our results, I. cordata populations from the Antarctic Peninsula and South America are clearly distinguishable evolutionary units with 8.31% and 3.17% mtDNA and cpDNA molecular divergence, respectively. The separation between Antarctic and South American populations of I. cordata occurred at the end of the Miocene, between 5 Ma (rbcL) and 9 Ma (COI-5P). These results are similar to those reported in G. skottsbergii on both sides of the Drake Passage. Thus, I. cordata populations on the two sides of the Drake Passage should be considered two sister species. Cryptic speciation plays an important role in the evolution of the Southern Ocean; thus, the systematics, biogeography, and biodiversity of the region require major revisions. [ABSTRACT FROM AUTHOR]

Abstract Seasonally dry tropical forests (SDTFs) are one of the most degraded vegetation types worldwide and in Colombia <10% of the original cover remains. This calls for urgent conservation measures and restoration efforts. Understanding the genetic diversity and structure of tree species is crucial to inform not only conservation measures, but also sourcing of planting materials to ensure the long-term success of tree planting efforts, particularly in light of climate change. We assessed the genetic diversity distribution and structure of Ceiba pentandra from twelve representative locations of SDTF in Colombia, and how they may have been shaped by past climatic changes and human influence. We found three different genetic groups which may be the result of differentiation due to isolation of the Caribbean region, the Upper Cauca River Valley and the Patía River Valley in pre-glacial times. Range expansion of SDTF during the last glacial period, followed by more recent range contraction during the Holocene can explain the current distribution and mixture of genetic groups across contemporary STDF fragments. Most of the sampled localities showed heterozygosity scores close to Hardy–Weinberg expectations. Only two sites, among which the Patía River valley, an area with high conservation value, displayed significantly positive values of inbreeding coefficient, potentially affecting their survival and use as seed sources. While the effects of climate change might threaten C. pentandra populations across their current distribution ranges, opportunities remain for the in situ persistence of the most genetically diverse and unique ones. Based on our findings we identify priority areas for the in situ conservation of C. pentandra in Colombian SDTF and propose a pragmatic approach to guide the selection of appropriate planting material for use in restoration. Collectively known as eucheumatoids, Eucheuma denticulatum, Kappaphycus alvarezii, K. malesianus, and K. striatus are the main farmed seaweed species in the Philippines. The success of seaweed farming for over five decades in the country is due, in part, to the high diversity of cultivars maintained by the Filipino farmers. Notwithstanding the fact that many eucheumatoid cultivars are presently (and consistently) recognized by the Filipino farmers, there has been no attempt to summarize the current state of the local traditional knowledge about the diversity of this seaweed group, especially with reference to the taxonomy, cultivar designation and distribution. Factors based on present day local knowledge on the eucheumatoid cultivars and what is known on genetic identification in the Philippines were also discussed. A total of 66 cultivars recognized across 58 provinces in the Philippines were documented. Most of these cultivars were morphologically identified as either K. alvarezii or K. striatus, however, the majority were yet to be genetically identified. In part, due to higher demand of kappa-carrageenan extract as compared from the iota type, K. alvarezii and K. striatus were widely cultivated in the Philippines than that of E. denticulatum. Only in the southern Philippines that K. malesianus is currently cultivated. The diverse cultivars identified in this study suggest that the Filipino farmers possess important traditional knowledge that can be useful for future crop selection and breeding. Gracilaria chilensis is the main cultivated seaweed in Chile. The low genetic diversity observed in the Chilean populations has been associated with the over‐exploitation of natural beds and/or the founder effect that occurred during post‐glacial colonization from New Zealand. How these processes have affected its evolutionary trajectory before farming and incipient domestication is poorly understood. In this study, we used 2232 single nucleotide polymorphisms (SNPs) to assess how the species' evolutionary history in New Zealand (its region of origin), the founder effect linked to transoceanic dispersion and colonization of South America, and the recent over‐exploitation of natural populations have influenced the genetic architecture of G. chilensis in Chile. The contrasting patterns of genetic diversity and structure observed between the two main islands in New Zealand attest to the important effects of Quaternary glacial cycles on G. chilensis. Approximate Bayesian Computation (ABC) analyses indicated that Chatham Island and South America were colonized independently near the end of the Last Glacial Maximum and emphasized the importance of coastal and oceanic currents during that period. Furthermore, ABC analyses inferred the existence of a recent and strong genetic bottleneck in Chile, matching the period of over‐exploitation of the natural beds during the 1970s, followed by rapid demographic expansion linked to active clonal propagation used in farming. Recurrent genetic bottlenecks strongly eroded the genetic diversity of G. chilensis prior to its cultivation, raising important challenges for the management of genetic resources in this incipiently domesticated species. The South American temperate forests were subjected to drastic topographic and climatic changes during the Pliocene‐Pleistocene as a consequence of the Andean orogeny and glacial cycles. Such changes are common drivers of genetic structure and adaptation. Embothrium coccineum (Proteaceae) is an emblematic tree of the South American temperate forest (around 20°S of latitude) that has strongly been affected by topographic and climatic events. Previous studies have shown a marked genetic structure in this species, and distinct ecotypes have been described. Yet, little is known about their adaptive genetic responses. The main goal of this study was to investigate the effects of historical and contemporary landscape features affecting the genetic diversity and connectivity of E. coccineum throughout its current natural distribution. Using over 2000 single nucleotide polymorphisms (SNPs), we identified two genetic groups (a Northern and a Central‐Southern group) that diverged around 2.8 million years ago. The level of genetic structure was higher among populations within the Northern genetic group than within the Central‐Southern group. We propose that these differences in genetic structure may be due to differences in the assemblages of pollinators and in the evolutionary histories of the two genetic groups. Moreover, the data displayed a strong pattern of isolation by the environment in E. coccineum, suggesting that selection could have led to adaptive divergence among localities. We propose that in the Chilean temperate forest, the patterns of genetic variation in E. coccineum reflect both a Quaternary phylogenetic imprint and signatures of selection as a consequence of a strong environmental gradient. Molecular markers belonging to the three different genomes, mitochondrial ( cox2- cox3 spacer), plastid ( rbcL), and nuclear (internal transcribed spacer [ITS] 2 region), were used to compare samples of the two morphologically related species Gracilaria gracilis (Stackh.) Steentoft, L. M. Irvine et Farnham and G. dura (C. Agardh) J. Agardh collected along Atlantic coasts. In northern Europe, the distinction between these two species is ambiguous, and they are currently recognized under the single name of G. gracilis. The low but congruent patterns of genetic divergence observed for markers of the three genomic compartments highly suggest that these two taxa correspond effectively to two different genetic entities as previously described 200 years ago, based on morphological traits. However, thanks to the combination of different DNA markers, occurrence of “incongruent” cytotypes (i.e., mitotypes of G. dura associated with chlorotypes of G. gracilis) in individuals collected from Brittany, suggests interspecific hybridization between the two sibling species studied. Self-incompatibility (SI) systems are widespread mechanisms that prevent self-fertilization in angiosperms. They are generally encoded by one genome region containing several multiallelic genes, usually called the S-locus. They involve a recognition step between the pollen and the pistil component and pollen is rejected when it shares alleles with the pistil. The direct consequence is that rare alleles are favored, such that the S-alleles are subject to negative frequency-dependent selection. Several theoretical articles have predicted the specific patterns of polymorphism, compared to neutral loci, expected for such genes under balancing selection. For instance, many more alleles should be maintained and populations should be less differentiated than for neutral loci. However, empirical tests of these predictions in natural populations have remained scarce. Here, we compare the genetic structure at the S-locus and microsatellite markers for five natural populations of the rare species Brassica insularis. As in other Brassica species, B. insularis has a sporophytic SI system for which molecular markers are available. Macroalgal domestication and farming can induce significant ecological and biological changes in exploited species. In the red macroalga, Agarophyton chilense, marine farming is based on clonal propagation by cuttings of the largest plants. This type of mass selection by farmers can have a considerable impact on the life history characteristics of cultivated strains. In this study we investigated the potential effect of this type of selection on the reproduction in A. chilense, comparing female gametophytes from the natural and farmed populations. Our results showed strong differences between these two types of populations. As expected, individuals were larger in the farm than in the wild population. On the other hand, the number of cystocarps per centimeters of fronds was ten times lower in the farm than in the natural population. These differences suggest that artificial selection and cultivation environment significantly modify life-history traits in this macroalga. Moreover, the positive relationship between female size and number of cystocarps per centimeters of fronds observed in Dichato point out to the possible existence of cost of reproduction in A. chilense, with bigger females allocating more resources or energy to reproductive structures in natural populations. Conditional differentiation between haploids and diploids has been proposed to drive the evolutionary stability of isomorphic biphasic life cycles. The cost of producing and maintaining genetic information has been posed as a possible driver of this conditional differentiation. Under this hypothesis, haploids benefit over diploids in resource‐limited environments by halving the costs of producing and maintaining DNA. Spared resources can be allocated to enhance survival, growth or fertility. Here we test in the field whether indeed haploids have higher growth rates than diploids. Individuals of the red seaweed Agarophyton chilense, were mapped and followed during 2 years with 4‐month census intervals across different stands within the Valdivia River estuary, Chile. As hypothesized, haploids grew larger and faster than diploids, but this was sex‐dependent. Haploid (gametophyte) females grew twice as large and 15% faster than diploids (tetrasporophytes), whereas haploid males only grew as large and as fast as the maximum obtained by diploids in summer. However, haploid males maintained their maximum sizes and growth rates constant year‐round, while diploids were smaller and had lower growth rates during the winter. In conclusion, our results confirm the conditional differentiation in size and growth between haploids and diploids but also identified important differences between males and females. Besides understanding life cycle evolution, the dynamics of A. chilense frond growth reported informs algal farmers regarding production optimization and should help in determining best planting and harvesting strategies. Low levels of diversity and endemism, when compared to red or brown algae, have been reported for Antarctic green marine macroalgae (Chlorophyta). However, recent studies including the use of molecular markers have allowed us to revisit the taxonomical status of species thought to be well known, underlying the existence of unexpected Antarctic flora diversity at local and regional scale. In the present study, samples of green macroalgae along the Western Antarctic Peninsula (from the 62°S down to the 66°S) were sequenced for two genetic markers regularly used for species determination and barcoding in Chlorophyta (i.e., the plastid genes tufA and rbcL). From the 122 specimens of Chlorophyta sampled, 85 were sequenced for the gene tufA and 16 for the gene rbcL. Using the NCBI Nucleotide Blast Tool to compare our sequences to the ones available in public data depositories allowed the identification of 11 species. Three new species were reported for the area: Rosenvingiella radicans (Kütz.) Rindi, L.McIvor & Guiry, Urospora wormskioldii (Mertens) Rosenvinge and Ulvella islandica R.Nielsen & K.Gunnarsson. Furthermore, molecular identification revealed strong match (> 95%) between our Antarctic sequences and the ones obtained for samples from the northern hemisphere for Acrosiphonia arcta (Dillwyn) Gain, Prasiola crispa (Lightfoot) Kützing, Prasiola antarctica Kützing 1849, R. radicans, Ulva sp. A-GW, U. islandica, Urospora penicilliformis (Roth) Areschoug and U. wormskioldii confirming the amphipolar distribution of various taxa of Antarctic Trebouxiophyceae and Ulvophyceae. Amphipolar distribution seems more common in green than red or brown Antarctic seaweeds, so here we hypothesize that recurrent occurrence of long dispersal events could explain the low level of endemism observed for this phylum along the Antarctic coasts. Plocamium Lamouroux is a widespread genus for which 45 species are currently recognized. However, classical taxonomy based only on morphological characters, is problematic within this genus. The use of molecular tools has uncovered cryptic genetic species, mistakenly grouped under the name of morphological species that are common and widespread (including the generitype Plocamium cartilagineum (Linnaeus) P.S.Dixon). The aim of this work was to evaluate the species diversity of Plocamium in Southern Chile. For this purpose, three independent molecular markers were sequenced in samples collected from seven populations located between 41°S and 54°S. The species diversity was evaluated using phylogenetic reconstructions and two independent methods for species delimitation (ABGD and GMYC). The outcomes of each method were congruent, suggesting the presence of three species in Southern Chile. One species, named Plocamium sp. 1, is restricted to Punta Guabún, the only locality sampled north of the biogeographic barrier of the 42°S. The other two species, Plocamium sp. 2 and 3 are distributed in sympatry in Patagonia and Tierra del Fuego. The three Chilean species form a clade phylogenetically close to sequences obtained from New Zealand and Australia and a divergence along the coasts of Chile after past transoceanic dispersal is proposed. We propose that divergence in glacial microrefugia could have subsequently happen in the southern part of the coast, this hypothesis being supported by the strong impact of glacial maxima on population dynamics, especially in Plocamium sp. 3. Molecular studies have reported the coexistence of two species of Agarophyton in New Zealand: the newly described A.transtasmanicum with an apparently restricted distribution to some sites in the North Island, and the more widespread A.chilense. Here, we compared the distribution, genetic diversity, and structure of both Agarophyton species throughout the archipelago using sequences of the nuclear Internal Transcribed Spacer 2 (ITS2) marker. Agarophyton chilense's distribution was continuous and extensive along the North and South Islands, Stewart Island, and Chatham Island, and the genetic clusters were mostly concordant with boundaries between biogeographic regions. In contrast, specimens of A.transtasmanicum were collected in four sites broadly distributed in both the North and South Islands, with no clear spatial structure of the genetic diversity. Populations, where the species co‐occurred, tended to display similar levels in genetic diversity for the two species. Demographic inferences supported a postglacial demographic expansion for two A.chilense genetic clusters, one present in the South Island and the eastern coast of the North Island, and the other present in northern South Island. A third genetic cluster located on the western coast of the North Island had a signature of long‐term demographic stability. For A.transtasmanicum, the skyline plot also suggested a postglacial demographic expansion. Last, we developed a new molecular tool to quickly and easily distinguish between the two Agarophyton species, which could be used to ease future fine‐scale population studies, especially in areas where the two species coexist. The objective of this study was to test, using a field experiment, the effect of genotypic diversity on productivity of farmed populations (Ancud and Chaica, Chile) of the domesticated red alga Agarophyton chilense (formerly known as Gracilaria chilensis), a species considered as economically important in Chile. Monoclonal and polyclonal (4 and 8 genotypes) subplots were outplanted into the mid intertidal in Metri Bay (Puerto Montt, Chile) during summer, a season in which A. chilense face higher temperatures (>18°C) and low nitrogen availability (<4.00 μmol). Ancud farm genotypes show higher growth rates in the monoclonal rather than the two polyclonal subplots. A similar tendency, yet not significant, was discernible in Chaica. In addition, whatever the population of origin of the thalli, no effect of genotypic diversity was detected neither on the agar yield and its quality, nor on the epiphyte load. Such unexpected results of a higher performance in plots with a lower genotypic diversity could be explained (a) by human‐assisted selection for dominant‐best‐performing genotypes that could counterbalance the negative effect caused by the low genotypic diversity in farms and (b) by the fact that the organisms inhabiting the algal mats do not impact the fitness of their host. Overall, the results obtained here suggest that despite farm induced selection lead to impoverished pools of genotypes, they may also have a positive effect of on the resistance of farmed populations to seasonal stressors. However, whether this may have a secondary negative effect on the longer term in a fluctuating environment remains to be determined, but may be avoided by adopting strategy of selection favoring different genotypes in space and time, as implemented in forestry. The Gracilariaceae is a species-rich family, with a number of members having high commercial value as sources of agar. Members of this family are also known for their phenotypic plasticity and convergent morphologies, resulting in considerable taxonomic confusion. Over the past two decades, two species of Agarophyton (previously part of Gracilaria) have been recognised in New Zealand with very similar morphologies and growth habits, and they have been incorrectly grouped as Agarophyton chilense. Agarophyton chilense is distributed in Chile and New Zealand and is genetically distinct from Agarophyton sp. from Australia and New Zealand. We name this new species A. transtasmanicum sp. nov. Morphologically A. transtasmanicum has fewer medullary cell layers and a more abrupt transition in cell size between cortex and medulla than A. chilense. The cox1 and rbcL dataset grouped A. transtasmanicum as sister to A. tenuistipitatum with high support. Clarifying the distinctions between A. chilense and A. transtasmanicum will enable further research, including investigating differences in distribution patterns, physiology, ecology, and chemical composition of these two Agarophyton species. In this study, we explored how past terrestrial and marine climate changes have interacted to shape the phylogeographic patterns of the intertidal red seaweed Gracilaria caudata, an economically important species exploited for agar production in the Brazilian north‐east. Seven sites were sampled along the north‐east tropical and south‐east sub‐tropical Brazilian coast. The genetic diversity and structure of G. caudata was inferred using a combination of mitochondrial (COI and cox2‐3), chloroplast (rbcL) and 15 nuclear microsatellite markers. A remarkable congruence between nuclear, mitochondrial and chloroplast data revealed clear separation between the north‐east (from 03° S to 08° S) and the south‐east (from 20° S to 23° S) coast of Brazil. These two clades differ in their demographic histories, with signatures of recent demographic expansions in the north‐east and divergent populations in the south‐east, suggesting the maintenance of several refugia during the last glacial maximum due to sea‐level rise and fall. The Bahia region (around 12° S) occupies an intermediate position between both clades. Microsatellites and mtDNA markers showed additional levels of genetic structure within each sampled site located south of Bahia. The separation between the two main groups in G. caudata is likely recent, probably occurring during the Quaternary glacial cycles. The genetic breaks are concordant with (i) those separating terrestrial refugia, (ii) major river outflows and (iii) frontiers between tropical and subtropical regions. Taken together with previously published eco‐physiological studies that showed differences in the physiological performance of the strains from distinct locations, these results suggest that the divergent clades in G. caudata correspond to distinct ecotypes in the process of incipient speciation and thus should be considered for the management policy of this commercially important species. During the domestication process, farmers influence the reproduction and care of organisms to ensure a predictable supply of the resource of interest, causing changes in phenotypic and genotypic character frequencies. In Chile, as a result of unconscious selection and domestication process, farmed populations of the red alga Agarophyton chilensis have most likely undergone a reduction in genetic diversity and a modification in life-history traits compared to wild populations. In order to understand the implications that these processes may have in A. chilensis, we investigated how temperature variations (10 °C, 15 °C, and 20 °C) affect growth and photosynthetic responses of natural and farmed populations from three different localities along the Chilean coast. Natural population's growth decreased at low and high temperature levels while all three farmed populations respond in a very similar way to temperature variation. We propose that a possible outcome of farming, in the A. chilensis, vegetatively propagated crops, could have been the selection of general-purpose-genotypes able to perform adequately across the range of temperature tested in our experiment. Furthermore, our results showed that photosynthetic activity was also affected by temperature treatments (e.g., different maximum maximal electron transport rate and quantum yield values depending on the population type and temperature). In a context of climate change, A. chilensis farmed populations may be better able to cope with impacts of anthropogenic activities than natural populations due to the buffer effect of their general-purpose-genotypes, tolerant to a wide range of conditions. A recent molecular taxonomic study along the Chilean coast (18° S–53° S) described 18 candidate species of bladed Bangiales of which only two were formally described. Few studies focused on local genetic and morphological diversity of bladed Bangiales and attempted to determine their intertidal distribution in contrasting habitats, and none were performed in Chile. To delimit intertidal distributions of genetic species, 66 samples of bladed Bangiales were collected at Maitencillo (32° S) in four zones: a rocky platform, a rocky wall, and two boulders zones surrounded by sandy and rocky bottoms, respectively. These samples were identified based on sequences of the mitochondrial COI and chloroplast rbcL markers. We also collected 87 specimens for morphological characterization of the most common species, rapidly assessing their putative species identity using newly developed species‐diagnostic (PCR‐RFLP) markers. Eight microscopic and two macroscopic morphological traits were measured. We described and named three of four species that predominate in Maitencillo (including Pyropia orbicularis): Pyropia variabilis Zapata, Meynard, Ramírez, Contreras‐Porcia, sp. nov., Porphyra luchea Meynard, Ramírez, Contreras‐Porcia sp. nov., and Porphyra longissima Meynard, Ramírez, Contreras‐Porcia, sp. nov. With the exception of Po. longissima restricted to boulders surrounded by sandy bottom, and a morphotype of Py. variabilis restricted to rocky walls, the other species/morphotypes have overlapping intertidal distributions. Except for Po. longissima, which is clearly differentiated morphologically (longest and thinnest blades), we conclude that morphology is not sufficient to differentiate bladed Bangiales. In terrestrial plants, it is well known that genetic diversity can affect responses to abiotic and biotic stress and have important consequences on farming. However, very little is known about the interactive effects of genetic and environmental factors on seaweed crops. We conducted a field experiment on Gracilaria chilensis to determine the effect of heterozygosity and nutrient addition on two southern Chilean farms: Ancud and Chaica. In addition to growth rate and productivity, we measured photosynthetic responses, photosynthetic pigment concentration (chlorophyll a and phycobiliproteins), C:N ratio (C:N), and epiphytic load. Nutrient addition affected the growth rate, productivity, phycobilin, and C:N content, but not the epiphytic load. These results were independent of the heterozygosity of the strains used in the experiments. Interestingly, depending on the sampled sites, distinct photosynthetic responses (i.e., maximal quantum yield, Fv/Fm, and maximal electron transport rate, ETRmax) to nutrient addition were observed. We propose that thallus selection over the past few decades may have led to ecological differentiation between G. chilensis from Chaica and Ancud. The lack of effect of heterozygosity on growth and physiological responses could be related to the species domestication history in which there is a limited range of genetic variation in farms. We suggest that the existing levels of heterozygosity among our thalli is not sufficient to detect any significant effect of genetic diversity on growth or productivity in Metri bay, our experimental site located close to the city of Puerto Montt, during summer under nitrogen limiting conditions. Background: Conditional differentiation is one of the most fundamental drivers of biodiversity. Competitive entities (usually species) differ in environmental or ecological niche enabling them to co-exist. Conditional differentiation of haploid and diploid generations is considered to be a requirement for the evolutionary stability of isomorphic biphasic life-cycles and the cause for the natural occurrence of both phases at uneven abundances. Theoretically, stage dependent survival rates are the most efficient way to explain conditional differentiation. Results: We tested for conditional differentiation in survival rates among life stages (haploid males, haploid females, and diploids) of Gracilaria chilensis, an intertidal red alga occurring along the Chilean shores. Therefore, the fate of individuals was followed periodically for 3 years in five intertidal pools and, for the first time in isomorphic red algae, a composite model of the instantaneous survival rates was applied. The results showed the survival dependency on density (both competition and Allee effects), fertility, age, size, season and location, as well as the differentiation among stages for the survival dependencies of these factors. The young haploid females survived more than the young of the other stages under Allee effects during the environmentally stressful season at the more exposed locations, and under self-thinning during the active growth season. Furthermore, fertile haploid females had a higher survival than fertile haploid males or fertile diploids. Conclusions: Here, we show a survival advantage of haploids over diploids. The haploid females probably optimize their resource management targeting structural and physiological adaptations that significantly enhance survival under harsher conditions. In a companion paper we demonstrate a fertility advantage of diploids over haploids. Together, the survival and fertility differentiation support the evolution and prevalence of biphasic life-cycles. La flore marine de la zone Antarctique est supposée bien connue car relativement peu d' espèces y sont observées par rapport à d'autres régions du monde. En utilisant la taxonomie traditionnelle combinée aux outils moléculaires, nous avons étudié la diversité et biogéographie des communautés de macroalgues rouges le long de la côte Ouest de la Péninsule Antarctique (WAP) et des îles Shetlands du Sud (SShs) en considérant un gradient bathymétrique. Nous avons également comparé nos deux méthodes d'identification en terme de précision et de nombre de taxa identifiés. Nos résultats ont démontré de faibles et homogènes niveaux de diversité à l'échelle de la zone d'étude comme à échelle locale, avec au total environ 50 taxa identifiés. Nous avons également détecté trois complexes d'espèces cryptiques chez les genres Callophyllis, Curdiea et Georgiella, et amélioré l'identification de nos spécimens puisque 98% ont été identifiés jusqu'à l'espèce grÃce grace aux outils moléculaires. Nos résultats ont aussi permis de révéler des différences significatives entre les assemblages de macroalgues rouges appartenant à trois sub-régions, correspondant à des latitudes différentes: SShs et partie Nord de la WAP (≈63°S), la partie centrale de la WAP (≈64°S) et la partie Centre-Sud de la WAP (≈67°S). Nos sub-régions ne correspondent pas à la séparation classique entre SShs/WAP proposée dans les études antérieures, et suggèrent d'une part, que le détroit de Bransfield n'est pas une barrière biogéographique forte pour les macroalgues rouge et d'autre part, que la dynamique actuelle et passée de la couverture de glace a pu jouer un rôle déterminant dans la distribution actuelle des assemblages de macroalgues rouges. Finalement, notre travail a permis de construire une banque de données génétiques associée à un herbier de collection de spécimens, et va permettre d'appuyer des travaux futurs pour mieux comprendre la diversité et distribution des communautés d'algues rouges dans la zone d'étude. The Antarctic marine flora is well known as a flora composed of relatively few species in comparison with other marine realms. Using molecular taxonomy as complementary tool for traditional taxonomy, we studied red macroalgal diversity and biogeography along the Western Antarctic Peninsula (WAP) and South Shetlands Islands (SShs) coasts and across a bathymetric gradient; in addition, we compared both methods of identification in terms of accuracy and number of observed taxa. Our results show low diversity levels at the regional and local scales, with around 50 taxa registered in total. Molecular tools allowed us to detect putative cryptic species within the genera Callophyllis, Curdiea and Georgiella, and to identify 98% of our specimens at species level. Our results also allowed us to identify significant differences between red macroalgal assemblages of three distinct biogeographic sub-regions: SShs and Northern part of the WAP (at ≈63°S), Central part of the WAP (at ≈64°S) and Central-Southern part of the WAP (at ≈67°S). Our sub-regions do not correspond to the classical separation of SShs/WAP reported in previous studies and suggest that the Bransfield Strait is not a strong biogeographic barrier for red macroalgae. Since our three sub-regions correspond to three latitude levels, we propose that past and present-day dynamics of sea-ice disturbance may have shaped the observed differences in red algal communities. We believe that the construction of accessible genetic dataset associated with voucher specimens in the present work will benefit future studies of macroalgal diversity and distribution in the region. Partial clonality is commonly used in eukaryotes and has large consequences for their evolution and ecology. Assessing accurately the relative importance of clonal vs. sexual reproduction matters for studying and managing such species. Here, we proposed a Bayesian approach, ClonEstiMate, to infer rates of clonality c from populations sampled twice over a short time interval, ideally one generation time. The method relies on the likelihood of the transitions between genotype frequencies of ancestral and descendent populations, using an extended Wright-Fisher model explicitly integrating reproductive modes. Our model provides posterior probability distribution of inferred c, given the assumed rates of mutation, as well as inbreeding and selfing when occurring. Tested under various conditions, this model provided accurate inferences of c, especially when the amount of information was modest, that is low sample sizes, few loci, low polymorphism and strong linkage disequilibrium. Inferences remained robust when mutation models and rates were misinformed. However, the method was sensitive to moderate frequencies of null alleles and when the time interval between required samplings exceeding two generations. Misinformed rates on mating modes (inbreeding and selfing) also resulted in biased inferences. Our method was tested on eleven data sets covering five partially clonal species, for which the extent of clonality was formerly deciphered. It delivered highly consistent results with previous information on the biology of those species. The genus Ectocarpus (Ectocarpales, Phaeophyceae) contains filamentous algae widely distributed in marine and estuarine habitats of temperate regions in both hemispheres. While E. siliculosus has become a model organism for genomics and genetics of the brown macroalgae, accurate species delineation, distribution patterns and diversity for the genus Ectocarpus remain problematic. In this study, we used three independent species delimitation approaches to generate a robust species hypothesis for 729 Ectocarpus specimens collected mainly along the European and Chilean coasts. These approaches comprised phylogenetic reconstructions and two bioinformatics tools developed to objectively define species boundaries (General Mixed Yule Coalescence Method and Automatic Barcode Gap Discovery). Our analyses were based on DNA sequences of two loci: the mitochondrial cytochrome oxidase subunit 1 and the nuclear internal transcribed spacer 1 of the ribosomal DNA. Our analyses showed the presence of at least 15 cryptic species and suggest the existence of incomplete lineage sorting or introgression between five of them. These results suggested the possible existence of different levels of reproductive barriers within this species complex. We also detected differences among species in their phylogeographic patterns, range and depth distributions, which may suggest different biogeographic histories (e.g., endemic species or recent introductions). Survival is a fundamental demographic component and the importance of its accurate estimation goes beyond the traditional estimation of life expectancy. The evolutionary stability of isomorphic biphasic life-cycles and the occurrence of its different ploidy phases at uneven abundances are hypothesized to be driven by differences in survival rates between haploids and diploids. We monitored Gracilaria chilensis, a commercially exploited red alga with an isomorphic biphasic life-cycle, having found density-dependent survival with competition and Allee effects. While estimating the linear-in-the-parameters survival function, all model I regression methods (i.e, vertical least squares) provided biased line-fits rendering them inappropriate for studies about ecology, evolution or population management. The almost complete isolation of Antarctica after the intensification the Antarctic circumpolar current (ACC) during the middle-Miocene has been challenged by recent molecular data showing the existence of allelic exchange across the ACC. For organisms present on both sides of the ACC, two hypotheses have then been discussed to explain the origin of the Antarctic populations: (1) They correspond to recent immigrants from adjacent continents, or (2) they have evolved in situ and have survived the dramatic effects of the last Quaternary glaciations in this region. The red algae Gigartina skottsbergii presents a disjoint distribution and is reported in both Antarctica and southern South America, a distribution pattern that largely exceeds its dispersal capacity. Mitochondrial sequences of the intergenic region Cox2-3 ( n = 233) and partial chloroplastic RuBisCo large subunit gene ( n = 26) sequences were obtained for individuals from the Chilean sub-Antarctic ecoregion and Antarctic Peninsula localities. The results strongly support the persistence of populations on each side of the Drake Passage during glacial periods and the existence of dispersal barrier due to the ACC. Background: The Chilean shoreline, a nearly strait line of coast expanding across 35 latitudinal degrees, represents an interesting region to assess historical processes using phylogeographic analyses. Stretching along the temperate section of the East Pacific margin, the region is characterized by intense geologic activity and has experienced drastic geomorphological transformations linked to eustatic and isostatic changes during the Quaternary. In this study, we used two molecular markers to evaluate the existence of phylogeographic discontinuities and detect the genetic footprints of Pleistocene glaciations among Patagonian populations of Mazzaella laminarioides, a low-dispersal benthic intertidal red seaweed that inhabits along ~3,700 km of the Chilean coastal rocky shore. Results: Three main genetic lineages were found within M. laminarioides. They are distributed along the Chilean coast in strict parapatry. The deep divergence among lineages suggests that they could be considered putative genetic sibling species. Unexpectedly, genetic breaks were not strictly concordant with the biogeographic breaks described in the region. A Northern lineage was restricted to a broad transition zone located between 30°S and 33°S and showed signals of a recent bottleneck. The reduction of population size could be related to warm events linked to El Niño Southern Oscillation, which is known to cause massive seaweed mortality in this region. To the south, we propose that transient habitat discontinuities driven by episodic tectonic uplifting of the shoreline around the Arauco region (37°S-38°S); one of the most active forearc-basins in the South East Pacific; could be at the origin of the Central/South genetic break. The large beaches, located around 38°S, are likely to contribute to the lineages' integrity by limiting present gene flow. Finally, the Southern lineage, occupies an area affected by ice-cover during the last glaciations. Phylogeny suggested it is a derived clade and demographic analyses showed the lineage has a typical signature of postglacial recolonization from a northern glacial refugium area. Conclusions: Even if environmental adaptation could have strengthened divergence among lineages in M. laminarioides, low dispersal capacity and small population size are sufficient to generate phylogeographic discontinuities determined by genetic drift alone. Interestingly, our results confirm that seaweed populationconnectivity over large geographic scales does not rely only on dispersal capacity but also seem to depend highly on substratum availability and population density of the receiving locality. In the Southern Ocean, warming and freshening are expected to be prominent signals of climate change and the reduced ability of Antarctic marine organisms to cope with changing environmental conditions could challenge their future survival. The Antarctic limpet Nacella concinna is a macroinvertebrate of rocky ecosystems, which occurs in high densities in the shallow subtidal zone. Subtidal individuals were exposed to a combination of temperatures (1, 4, 8, 11, 14 °C) and salinities (20 and 30 psu) for a 60-day period. A drastic increment in mortality was observed with seawater warming, showing that N. concinna is highly stenothermal, with limited ability to survive at temperatures warmer than 4 °C, although there was some degree of acclimation at 4 °C and ambient salinity (30 psu). This study confirmed the stenohaline characteristic of this species, with mortality reaching 50% and lower scope for growth at low salinity (20 psu) even at the control temperature (1 °C). At the sub-cellular level, limpets' low tolerance to out-of range salinity is illustrated by the activation of cell remodelling processes whereas the down-regulation of chaperones proteins and plasma membrane ATPase suggest that under the combination of warming and freshening N. concinna experiences a severe level of stress and devote much of its energy to somatic maintenance and survival. The drastic effect observed can be explained by its subtidal origin, an environment with more stable conditions. The surviving individuals at 1 °C and lowered salinity (20 psu) were either more tolerant or showing signs of acclimation after 60 days, but the combination of warming and freshening have a greater combined stress. Projections of climate change for end of the century for this part of the Antarctic can, therefore, result in a significant diminution of the subtidal population of N. concinna , affecting ecological interactions and diversity of the food web. Earthquake/tsunamis can have profound impacts on species and their genetic patterns. It is expected that the magnitude of this impact might depend on the species and the time since the disturbance occurs, nevertheless these assumptions remain mostly unexplored. Here we studied the genetic responses of the crustacean species Emerita analoga, Excirolana hirsuticauda, and Orchestoidea tuberculata to the 27F mega-earthquake/tsunami that occurred in Chile in February 2010. mtDNA sequence analyses revealed a lower haplotype diversity for E. analoga and E. hirsuticauda in impacted areas one month after the 27F, and the opposite for O. tuberculata. Three years after the 27F we observed a recovery in the genetic diversity of E. analoga and E. hirsuticauda and decrease in the genetic diversity in O. tuberculata in 2/3 of sampled areas. Emerita analoga displayed decrease of genetic differentiation and increase in gene flow explained by long-range population expansion. The other two species revealed slight increase in the number of genetic groups, little change in gene flow and no signal of population expansion associated to adult survival, rapid colonization, and capacity to burrow in the sand. Background: Algal isomorphic biphasic life cycles alternate between free-living diploid (tetrasporophytes) and haploid (dioicious gametophytes) phases and the hypotheses explaining their maintenance are still debated. Classic models state that conditional differentiation between phases is required for the evolutionary stability of biphasic life cycles while other authors proposed that the uneven ploidy abundances observed in the field are explained by their cytological differences in spore production. Results: We monitored the state and fate of individuals of the red seaweed Gracilaria chilensis periodically for 3 years in five intertidal pools from two sites with distinct conditions. We tested for differentiation in fecundity and spore survival among the gametophyte males and females (haploids) and the tetrasporophytes (diploids). We tested for the influence of fecundity and spore survival on the observed uneven ploidy abundances in recruits. The probability of a frond becoming fecund was size-dependent, highest for the haploid males and lowest for the haploid females, with the diploids displaying intermediate probabilities. Fecund diploids released more tetraspores than carpospores released by the haploid females. Spore survival depended on ploidy and on the local density of co-habiting adult fronds. An advantage of diploid over haploid germlings was observed at very low and very high adult fronds densities. Conclusions: Neither spore production nor spore survival determined the highly variable ploidy ratio within G. chilensis recruits. This result invalidates the hypothesis of natural cytological differences in spore production as the only driver of uneven field ploidy abundances in this species. Diploid spores (carpospores) survived better than haploid spores (tetraspores), especially in locations and time periods that were associated with the occurrence of strong biotic and abiotic stressors. We hypothesise that carpospore survival is higher due to support by their haploid female progenitors passing-on nutrients and chemical compounds improving survival under stressful conditions.
