Abstract

International audience; As part of the PALEOFISH project, a total of 163 fish bones supposed Anguillidae (65) andSalmonidae (98), mainly vertebrae, from paleolithic to the late medieval period were converted into Illumina next-generation sequencing libraries following a dedicated ancient DNA extraction protocol from about 30 mg of bone material on average. We then developed a workflow in Genotoul's Galaxy to automate the data pre-processing (sequence clean-up and qualification pre/post clean-up), and alignment with reference genomes (FastQC, Fastp, BWA). We mapped all our individual sequence libraries against available Salmonidae and Anguillidae whole genomes from NCBI database, as well as other reference sequences for species of fish, bacteria, and vertebrates.In these results, the average read length after filtering was between 40 and 70 pb, with GCcontent around 50%. Most samples provided several millions of curated sequences reads:ranging from 2 to 19 million (with an average of 3.64 million for all samples; 3.3 million forSalmonidae and 4.5 million for Anguillidae). This study revealed both a high success rates in positive DNA sequencing from these archaeological samples and our ability to address their genetic identification of to the species level in Anguillidae (56 samples correctly mapped on 65) and Salmonidae (85 samples correctly mapped on 98 to Salmo sp.), i.e. 86% and 87%, success respectively. The mean percentage of endogenous DNA was high for both species. Endogenous DNA ranges from 1.49 to 76.8%, with an arithmetic mean of 38.3% for Anguillidae, and from 0.6 to 87.7%, with an arithmetic mean of 27.8%, for Salmonidae. These first steps of “genetic quality” estimates were a key to identify the potential in the use of calcified archaeological pieces in fish.; Dans le cadre du projet PALEOFISH, nous avons analysé un total de 163 pièces calcifiées de poisson, principalement des vertèbres, ayant été identifiées par les archéo-ichtyologues comme des Anguillidae (65) ou des Salmonidae (98), et datées du paléolithique à la fin de la période médiévale. L’extraction des ADNs anciens a été réalisée à partir d’une moyenne d'environ 30 mg de matière osseuse, selon un protocole dédié. Ces échantillons ont ensuite été convertis en banques Illumina et séquencés à faible profondeur. Pour automatiser le pré-traitement des données de séquençage (nettoyage des séquences et qualification pré/post nettoyage) et l'alignement avec les génomes de référence (FastQC, Fastp, BWA), nous avons développé un workflow sous Galaxy (Genotoul). Nous avons ainsi pu aligner toutes les séquences par rapport aux génomes de référence disponibles dans la base de données NCBI, chez l’ensemble des Salmonidae et Anguillidae, ainsi que sur d'autres génomes de référence de poissons, de bactéries et de vertébrés.Les résultats montrent une longueur moyenne des séquences après nettoyage comprise entre 40 et 70 pb, avec une teneur en GC d'environ 50 %. Les échantillons ont fourni de 2 à 19 millions de séquences (avec une moyenne arithmétique de 3,64 millions pour tous les échantillons ; 3,3 millions pour les Salmonidae et 4,5 millions pour les Anguillidae).Cette étude permet de révéler à la fois un taux de réussite élevé dans la production de séquences à l’échelle du génome de ces échantillons archéologiques et la capacité à aborder leur identification génétique au niveau spécifique chez les Anguillidae (56 échantillons correctement identifiés sur 65 totaux) et les Salmonidae (85 échantillons correctement identifiés sur 98 totaux à Salmo sp.), ce qui représente des taux de succès importants (86 % et 87 % respectivement). Le pourcentage moyen d'ADN endogène était également élevé pour les deux taxons : il varie de 1,5 à 76,8 %, avec une moyenne arithmétique de 38,3 % pour les Anguillidae, et de 0,6 à 87,7 %, avec une moyenne arithmétique de 27,8 %, pour les Salmonidae. Ces premières étapes d’évaluation quantitative (rendement total) et qualitative (taux d’ADN endogène) révèlent le potentiel d’utilisation des pièces archéologiques calcifiées chez les poissons.

Abstract

Bones of Pleuronectiformes (flatfish) are often not identified to species due to the lack of diagnostic features on bones that allow adequate distinction between taxa. This hinders in-depth understanding of archaeological fish assemblages and particularly flatfish fisheries throughout history. This is especially true for the North Sea region, where several commercially significant species have been exploited for centuries, yet their archaeological remains continue to be understudied. In this research, eight peptide biomarkers for 18 different species of Pleuronectiformes from European waters are described using MALDI-TOF MS and liquid chromatography tandem mass spectrometry data obtained from modern reference specimens. Bone samples (n = 202) from three archaeological sites in the UK and France dating to the medieval period (ca seventh–sixteenth century CE) were analysed using zooarchaeology by mass spectrometry (ZooMS). Of the 201 that produced good quality spectra, 196 were identified as flatfish species, revealing a switch in targeted species through time and indicating that ZooMS offers a more reliable and informative approach for species identification than osteological methods alone. We recommend this approach for future studies of archaeological flatfish remains as the precise species uncovered from a site can tell much about the origin of the fish, where people fished and whether they traded between regions.

Abstract

Telomeres protect DNA ends of linear eukaryotic chromosomes from degradation and fusion, and ensure complete replication of the terminal DNA through recruitment of telomerase. The regulation of telomerase is a critical area of telomere research and includes cis regulation by the shelterin complex in mammals and fission yeast. We have identified a key component of this regulatory pathway as the SUMOylation [the covalent attachment of a small ubiquitin-like modifier (SUMO) to target proteins] of a shelterin subunit in fission yeast. SUMOylation is known to be involved in the negative regulation of telomere extension by telomerase; however, how SUMOylation limits the action of telomerase was unknown until now. We show that SUMOylation of the shelterin subunit TPP1 homolog in Schizosaccharomyces pombe (Tpz1) on lysine 242 is important for telomere length homeostasis. Furthermore, we establish that Tpz1 SUMOylation prevents telomerase accumulation at telomeres by promoting recruitment of Stn1-Ten1 to telomeres. Our findings provide major mechanistic insights into how the SUMOylation pathway collaborates with shelterin and Stn1-Ten1 complexes to regulate telomere length. [ABSTRACT FROM AUTHOR]

Abstract

The biosynthetic enzymes DNA polymerase, thymidine kinase (TdR kinase) and thymidine monophosphate kinase (dTMP kinase) show characteristic patterns of activity associated with cell division in synchronously dividing tissue cultures of the Jerusalem artichoke. In each case the first major increase in enzyme activity is coincident with and dependent upon DNA replication. In addition the increased activities of all 3 enzymes are not due to the activation of pre-existing enzyme or to the removal of inhibitors. A theory is advanced to account for the close correlation between DNA synthesis and the major rise in activity of the 3 enzymes.

42. From monasteries to monopolisers : the salmon fishing industry of the inner Moray Firth region, 1500 to 1800

Abstract

This thesis explores the development and importance of the salmon fishing industry of the inner Moray Firth region of Scotland in the period from 1500 to 1800. This region has hitherto been under-represented in the historiography and, although it is the confluence of multiple salmon rivers, the role of this industry in the regional and national economies has also been largely overlooked. The timescale of the study has permitted the exploration of the regulatory framework, structure, management and organisation of the industry over a prolonged period, and thus to identify, and determine reasons for, a move from monastic and lordly ownership of fishings to the domination of the industry by distant entrepreneurs. This study has identified that the salmon-rich rivers 'benorth the Spey' were commercially exploited from an early date, not primarily for domestic consumption but for sales in English and European markets. The produce of these rivers accounted for a large proportion of the country's salmon exports throughout the period, and the industry was proportionately more important in the regional economy than it was in that of many, perhaps all, other parts of Scotland, and contributed substantially to its commercial development. The region's salmon trade was of such importance that by at least the sixteenth century men from Aberdeen, Dundee and Edinburgh, some of whom had or developed strong familial and terrestrial, as well as commercial, ties with the region, were conducting a substantial trade in the region's salmon alongside local merchants. The salmon fishing industry continued to be economically important throughout the period, but the eighteenth century saw developments which changed the nature and organisation of the industry in the region. The new preservation techniques of kitting and ice preservation, and closer links with England following the Union of 1707, shifted the focus of Scotland's salmon trade from European markets to the more lucrative and accessible London market, and attracted men of expertise, capital and enterprise from outside the region to establish these new techniques, and to manage and develop the fisheries of the Moray Firth. Throughout the period of study, as far as the salmon industry was concerned, the Moray Firth was no peripheral outlier but part of, even central to, the national picture.
