タンパク質間相互作用(PPI)は生命現象を理解する上で重要な役割を果たしており，計算機によるPPI予測が注目されている．2010年にHueらはタンパク質の構造アラインメントから算出される立体構造の類似度を用いたカーネル法によって，アミノ酸配列に基づく手法に比べて予測精度の向上を実現した．しかしHueらの手法には以下の2つの問題点が存在する：(1)タンパク質間グラム行列の作成に全組み合わせの構造アラインメントを行うため計算時間がかかる．(2)新規タンパク質を予測するときに類似度行列の半正定値化変換と全データでの学習を都度行う必要がある．本研究では，あらかじめ用意した少数の代表的なタンパク質構造群（タンパク質ライブラリ）との構造アラインメントから得られるベクトル表現によって，擬似的な構造類似度を計算する手法を提案する．提案手法はタンパク質ライブラリのみとの構造アラインメントを行えばよく，問題点(1)を解決可能である．さらに，半正定値性が保たれる一般的な実数ベクトル間の類似度を用いることができ，行列の変換が不要となるため問題点(2)も解決される．先行研究に基づいて作成した2つの評価データセットを使用した計算機実験により，提案手法がHueらの手法に比べて予測精度ではわずかに劣るものの，5-50倍の高速化が可能であることを示した．, Protein-protein interaction (PPI) plays an important role in understanding biological phenomena, and prediction of PPI by computers is required. Hue et al. achieved prediction accuracy better than the method based on k-mer vectors of amino acid sequence by using the structural similarity calculated from structural alignment and pairwise kernel in 2010 . However, Hue et al. method has the following two problems; (1) it takes large time to perform structural alignment of all combinations to make protein Gram matrix, and (2) when predicting a new protein, it is needed to transform the similarity matrix and learn every time. In this study, we propose a method to calculate pseudo structural similarity by vector obtained from structural alignment with only a small number of representative proteins (a protein library). In the proposed method, it is only necessary to perform structural alignment with the protein library, so the problem (1) can be solved. Furthermore, by using a function with semidefinite property, it becomes possible to predict new proteins without matrix transformation, and the problem (2) can be solved. In addition, the computer experiment based on the two data sets showed that the proposed method has almost the same accuracy and shorter time as the method of Hue et al.'s method.

ミトコンドリアに関するヒトタンパク質の機能解明の支援を目的として，ミトコンドリアに関するヒトタンパク質 654 種類，全 1,675 種の立体構造に対するタンパク質間相互作用を網羅的に予測し，全ての予測結果を参照可能なデータベース MEGADOCK-Web-Mito を構築した．また，これまでヒトのミトコンドリアに関係するタンパク質の注釈情報が様々なデータベースに散在していたため，これらの情報を統合化し，相互作用予測結果を効率良く詳細に調べることを可能にした．特に，遺伝子の情報をヒトのミトコンドリアに関係するタンパク質に対応づけることで，ヒトのミトコンドリアに関連するタンパク質の機能解明に特化した．ミトコンドリアに関係するタンパク質の網羅的な相互作用予測結果とヒトのミトコンドリアに特化した検索機能により，ミトコンドリア病等の疾病研究の一助となることが期待される．, For the purpose of helping elucidate the functions of human mitochondrial proteins, we performed a comprehensive protein-protein interaction (PPI) prediction for 654 mitochondria-related human proteins the number of whose structures is 1,675, and constructed a database, MEGADOCK-Web-Mito, that enables users to obtain every prediction result. In addition, since annotations of human mitochondrial proteins are scattered around various public databases until recently, we integrated these information and developed a system in MEGADOCK-Web-Mito that enables users to search a PPI prediction result efficiently and in detail. Especially, we linked gene functional annotation to each human mitochondrial protein to make MEGADOCK-Web-Mito specialized in elucidation of human mitochondrial proteins' functions. It is expected that comprehensive human mitchondrial PPI prediction results and searching function of MEGADOCK-Web-Mito specialized in human mitochondria supports researches on mitchondrial diseases whose one of the most major cause is dysfunction of mitochondria.

我々は，タンパク質間相互作用 (Protein - Protein Interaction, PPI) の網羅的な理解に向けて，高速に PPI 予測計算を行うソフトウェアである MEGADOCK，および MEGADOCK による PPI 予測結果をより利活用しやすい形で提供するための PPI 予測統合データベース MEGADOCK - WEB を開発してきた．本研究では，アプリケーションと既存データベースとの通信回数を削減することで，MEGADOCK - WEB におけるデータ規模の大きさに起因する応答速度の遅さの問題について解決し，約 3600 万ペアに対する PPI 予測計算結果の閲覧を可能にした．さらに，未知のタンパク質構造に対するバックエンドでの PPI 予測計算を可能にするために，計算資源を動的に確保することが可能であるクラウド環境と連携した．クラウド計算環境を利用するための API を新規に開発し，それらの API を介してクラウドの仮想マシンと連携した．これにより，ユーザーがアップロードした任意のタンパク質の構造に対してオンデマンドに PPI 予測結果を提供することを可能にした．, We developed a protein - protein docking software, called MEGADOCK, to understand protein - protein interactions (PPIs) comprehensively. We are also developing a database of predicted PPIs and its web - based interface, named MEGADOCK - WEB, to make users access a vast amount of PPIs predicted by MEGADOCK easily. In this study, we solved the problem about latency caused by the huge data size by reducing the number of accesses to other databases. Thereby, approximately 36 million predicted PPIs can be browsed on MEGADOCK - WEB. Furthermore, we implemented on MEGADOCK - WEB a new feature of on - demand PPI prediction between two input structures which are not registered in the datadase yet. In order to facilitate docking calculation by MEGADOCK as the back - end on cloud computing environment, we developed dedicated APIs. Via these APIs, MEGADOCK - WEB can work together with the back - end MEGADOCK on cloud computing environment.
