Purpose To develop and evaluate a deep learning-based method (MC-Net) to suppress motion artifacts in brain magnetic resonance imaging (MRI). Methods MC-Net was derived from a UNet combined with a two-stage multi-loss function. T1-weighted axial brain images contaminated with synthetic motions were used to train the network. Evaluation used simulated T1 and T2-weighted axial, coronal, and sagittal images unseen during training, as well as T1-weighted images with motion artifacts from real scans. Performance indices included the peak signal to noise ratio (PSNR), structural similarity index measure (SSIM), and visual reading scores. Two clinical readers scored the images. Results The MC-Net outperformed other methods implemented in terms of PSNR and SSIM on the T1 axial test set. The MC-Net significantly improved the quality of all T1-weighted images (for all directions and for simulated as well as real motion artifacts), both on quantitative measures and visual scores. However, the MC-Net performed poorly on images of untrained contrast (T2-weighted). Conclusion The proposed two-stage multi-loss MC-Net can effectively suppress motion artifacts in brain MRI without compromising image context. Given the efficiency of the MC-Net (single image processing time ~40ms), it can potentially be used in real clinical settings. Diffusion Tensor Imaging (DTI) is an effective tool for the analysis of structural brain connectivity in normal development and in a broad range of brain disorders. However efforts to derive inherent characteristics of structural brain networks have been hampered by the very high dimensionality of the data, relatively small sample sizes, and the lack of widely acceptable connectivity-based regions of interests (ROIs). Typical approaches have focused either on regions defined by standard anatomical atlases that do not incorporate anatomical connectivity, or have been based on voxel-wise analysis, which results in loss of statistical power relative to structure-wise connectivity analysis. In this work, we propose a novel, computationally efficient iterative clustering method to generate connectivity-based whole-brain parcellations that converge to a stable parcellation in a few iterations. Our algorithm is based on a sparse representation of the whole brain connectivity matrix, which reduces the number of edges from around a half billion to a few million while incorporating the necessary spatial constraints. We show that the resulting regions in a sense capture the inherent connectivity information present in the data, and are stable with respect to initialization and the randomization scheme within the algorithm. These parcellations provide consistent structural regions across the subjects of population samples that are homogeneous with respect to anatomic connectivity. Our method also derives connectivity structures that can be used to distinguish between population samples with known different structural connectivity. Diffusion Magnetic Resonance Imaging (MRI) exploits the anisotropic diffusion of water molecules in the brain to enable the estimation of the brain's anatomical fiber tracts at a relatively high resolution. In particular, tractographic methods can be used to generate whole-brain anatomical connectivity matrix where each element provides an estimate of the connectivity strength between the corresponding voxels. Structural brain networks are built using the connectivity information and a predefined brain parcellation, where the nodes of the network represent the brain regions and the edge weights capture the connectivity strengths between the corresponding brain regions. This paper introduces a number of novel scalable methods to generate and analyze structural brain networks with a varying number of nodes. In particular, we introduce a new parallel algorithm to quickly generate large scale connectivity-based parcellations for which voxels in a region possess highly similar connectivity patterns to the rest of the regions. We show that the corresponding regional structural consistency is always superior to randomly generated parcellations over a wide range of parcellation sizes. Corresponding brain networks with a varying number of nodes are analyzed using standard graph-theorectic measures, as well as, new measures derived from spectral graph theory. Our results indicate increasingly more statistical power of brain networks with larger numbers of nodes and the relatively unique shape of the spectral profile of large brain networks relative to other well-known networks.

We describe an environment that considerably simplifies the process of generating Bayesian belief networks. The system has been implemented on readily available, inexpensive hardware, and provides clarity and high performance. We present an introduction to Bayesian belief networks, discuss algorithms for inference with these networks, and delineate the classes of problems that can be solved with this paradigm. Kutato is a system that takes as input a database of cases and produces a belief network that captures many of the dependence relations represented by those data. This system incorporates a module for determining the entropy of a belief network and a module for constructing belief networks based on entropy calculations. Kutato constructs an initial belief network in which all variables in the database are assumed to be marginally independent. The entropy of this belief network is calculated, and that arc is added that minimizes the entropy of the resulting belief network. Conditional probabilities for an arc are obtained directly from the database. This process continues until an entropy-based threshold is reached. We have tested the system by generating databases from networks using the probabilistic logic-sampling method, and then using those databases as input to Kutato. This paper presents a Bayesian method for constructing Bayesian belief networks from a database of cases. Potential applications include computer-assisted hypothesis testing, automated scientific discovery, and automated construction of probabilistic expert systems. Results are presented of a preliminary evaluation of an algorithm for constructing a belief network from a database of cases.
