1. A dynamical geography of observed trends in the global ocean

Abstract

Revealing the ongoing changes in ocean dynamics and their impact on marine ecosystems requires the joint analysis of multiple variables. Yet, global observational records only cover a few decades, posing a challenge in the separation of climatic trends from internal dynamical modes. Here, we apply an empirical stochastic model to identify the emergent patterns of trends in six fundamental components of upper ocean physics. We analyze a data-driven reconstruction of the ocean state covering the 1993-2018 period. We found that including temporal derivatives into the state vector enhances the description of the ocean's dynamical system. Once Pacific oscillations are properly accounted for, averaged surface warming appears >60% faster, and a deep reshaping of the seascape is revealed. A clustering of the trend patterns identifies the main factors that drive observed trends in chlorophyll-a concentration. This data-driven approach opens new perspectives in empirical climate modelling.

Abstract

Ocean microbial communities strongly influence the biogeochemistry, food webs, and climate of our planet. Despite recent advances in understanding their taxonomic and genomic compositions, little is known about how their transcriptomes vary globally. Here, we present a dataset of 187 metatranscriptomes and 370 metagenomes from 126 globally distributed sampling stations and establish a resource of 47 million genes to study community-level transcriptomes across depth layers from pole-to-pole. We examine gene expression changes and community turnover as the underlying mechanisms shaping community transcriptomes along these axes of environmental variation and show how their individual contributions differ for multiple biogeochemically relevant processes. Furthermore, we find the relative contribution of gene expression changes to be significantly lower in polar than in non-polar waters and hypothesize that in polar regions, alterations in community activity in response to ocean warming will be driven more strongly by changes in organismal composition than by gene regulatory mechanisms. Abstract

Microbes drive most ecosystems and are modulated by viruses that impact their lifespan, gene flow, and metabolic outputs. However, ecosystem-level impacts of viral community diversity remain difficult to assess due to classification issues and few reference genomes. Here, we establish an ∼12-fold expanded global ocean DNA virome dataset of 195,728 viral populations, now including the Arctic Ocean, and validate that these populations form discrete genotypic clusters. Meta-community analyses revealed five ecological zones throughout the global ocean, including two distinct Arctic regions. Across the zones, local and global patterns and drivers in viral community diversity were established for both macrodiversity (inter-population diversity) and microdiversity (intra-population genetic variation). These patterns sometimes, but not always, paralleled those from macro-organisms and revealed temperate and tropical surface waters and the Arctic as biodiversity hotspots and mechanistic hypotheses to explain them. Such further understanding of ocean viruses is critical for broader inclusion in ecosystem models.

Abstract

Predicting responses of plankton to variations in essential nutrients is hampered by limited in situ measurements, a poor understanding of community composition, and the lack of reference gene catalogs for key taxa. Iron is a key driver of plankton dynamics and, therefore, of global biogeochemical cycles and climate. To assess the impact of iron availability on plankton communities, we explored the comprehensive bio-oceanographic and bio-omics data sets from Tara Oceans in the context of the iron products from two state-of-the-art global scale biogeochemical models. We obtained novel information about adaptation and acclimation toward iron in a range of phytoplankton, including picocyanobacteria and diatoms, and identified whole subcommunities covarying with iron. Many of the observed global patterns were recapitulated in the Marquesas archipelago, where frequent plankton blooms are believed to be caused by natural iron fertilization, although they are not captured in large-scale biogeochemical models. This work provides a proof of concept that integrative analyses, spanning from genes to ecosystems and viruses to zooplankton, can disentangle the complexity of plankton communities and can lead to more accurate formulations of resource bioavailability in biogeochemical models, thus improving our understanding of plankton resilience in a changing environment.

Abstract

The biological carbon pump is the process by which CO2 is transformed to organic carbon via photosynthesis, exported through sinking particles, and finally sequestered in the deep ocean. While the intensity of the pump correlates with plankton community composition, the underlying ecosystem structure driving the process remains largely uncharacterized. Here we use environmental and metagenomic data gathered during the Tara Oceans expedition to improve our understanding of carbon export in the oligotrophic ocean. We show that specific plankton communities, from the surface and deep chlorophyll maximum, correlate with carbon export at 150 m and highlight unexpected taxa such as Radiolaria and alveolate parasites, as well as Synechococcus and their phages, as lineages most strongly associated with carbon export in the subtropical, nutrient-depleted, oligotrophic ocean. Additionally, we show that the relative abundance of a few bacterial and viral genes can predict a significant fraction of the variability in carbon export in these regions.

Abstract

We study the effect of the Basset history force on the dynamics of small particles transported in homogeneous and isotropic turbulence and show that this term, often neglected in previous numerical studies, reduces the small-scale clustering typical of inertial particles. The contribution of this force to the total particle acceleration is, on average, responsible for about 10% of the total acceleration and particularly relevant during rare strong events. At moderate density ratios, i.e. sand or metal powder in water, its presence alters the balance of forces determining the particle acceleration.

Abstract

Marine biofouling is considered one of the major biophysical processes influencing the vertical dynamics of plastic debris in seawater. We numerically implement, for the first time, this mechanism within a fine-resolution, regional model of the Tyrrhenian Sea, in order to simulate the dispersion of microplastics (MPs) released at the mouth of a highly polluting river. Four polymers and three particle sizes are used to quantify algal concentration influence on the trajectories, fates, and accumulation spots of the tracked MPs, by comparing 2002 winter and summer runs encompassing or not biofouling. Besides a marked seasonality for most of the MP types and radii tested, biofouling effects are prominently observed for only 2 polymers and particles bigger than 1 μ m. Thus, further realistic applications of the biofouling mechanism in oceanic circulation models are required to achieve a thorough assessment of its impact on plastic density within distinctive basins of the world seas. • Marine biofouling is explicitly resolved in a realistic regional model (ROMS). • Microplastic (MP) particles are released at the outlet of a highly polluted river. • Biofouling strongly affects the horizontal and vertical dispersion of MPs. • Biofouling effects are significant for a limited range of MPs' sizes and polymers. • A marked seasonality is observed in the biofilm growth over the MP particles. Abstract

Background Mesenchymal stromal cells (MSCs) have been largely investigated, in the past decade, as potential therapeutic strategies for various acute and chronic pathological conditions. MSCs isolated from different sources, such as bone marrow (BM), umbilical cord tissue (UCT) and adipose tissue (AT), share many biological features, although they may show some differences on cumulative yield, proliferative ability and differentiation potential. The standardization of MSCs growth and their functional amplification is a mandatory objective of cell therapies. The aim of this study was to evaluate the cumulative yield and the ex vivo amplification potential of MSCs obtained from various sources and different subjects, using defined culture conditions with a standardized platelet lysate (PL) as growth stimulus. Methods MSCs isolated from BM, UCT and AT and expanded in human PL were compared in terms of cumulative yield and growth potential per gram of starting tissue. MSCs morphology, phenotype, differentiation potential, and immunomodulatory properties were also investigated to evaluate their biological characteristics. Results The use of standardized PL-based culture conditions resulted in a very low variability of MSC growth. Our data showed that AT has the greater capacity to generate MSC per gram of initial tissue, compared to BM and UCT. However, UCT-MSCs replicated faster than AT-MSCs and BM-MSCs, revealing a greater proliferation capacity of this source irrespective of its lower MSC yield. All MSCs exhibited the typical MSC phenotype and the ability to differentiate into all mesodermal lineages, while BM-MSCs showed the most prominent immunosuppressive effect in vitro. Conclusions The adoption of standardized culture conditions may help researchers and clinicians to reveal particular characteristics and inter-individual variability of MSCs sourced from different tissues. These data will be beneficial to set the standards for tissue collection and MSCs clinical-scale expansion both for cell banking and for cell-based therapy settings.

Abstract

BACKGROUND: Nucleic acid testing (NAT) for hepatitis C virus (HCV) and human immunodeficiency virus (HIV) has been implemented in several European countries and in the United States, while hepatitis B virus (HBV) NAT is still being questioned by opinions both in favor and against such an option, depending on the HBV endemicity, health care resources, and expected benefits. STUDY DESIGN AND METHODS: This survey was aimed to assess the NAT impact in improving the safety of blood supply in Italy, 6 years after implementation. The study involved 93 Italian transfusion centers and was carried out in 2001 through 2006. A total of 10,776,288 units were tested for the presence of HCV RNA, 7,932,430 for HIV RNA, and 3,405,497 for HBV DNA, respectively. RESULTS: Twenty-seven donations or 2.5 per million tested were HCV RNA–positive/anti-HCV–negative; 14 or 1.8 per million units tested were HIV RNA–positive/anti-HIV–negative; and 197 or 57.8 per million donations tested were HBV DNA–positive/hepatitis B surface antigen–negative. Of the latter, 8 (2.3/106) were collected from donors in the window phase of infection and 189 (55.5/106) from donors with occult HBV. Sixty-eight percent of the latter donors had hepatitis B surface antibody, 74.5 percent of whom with concentrations considered protective (≥10 mIU/mL). CONCLUSION: NAT implementation has improved blood safety by reducing the risk of entering 2.5 HCV and 1.8 HIV infectious units per million donations into the blood supply. The yield of NAT in detecting infectious blood before transfusion was higher for HBV than for HCV or HIV. However, the benefit of HBV NAT in terms of avoided HBV-related morbidity and mortality in blood recipients needs to be further evaluated.

Abstract

A planetary-scale understanding of the ocean ecosystem, particularly in light of climate change, is crucial. Here, we review the work of TaraOceans, an international, multidisciplinary project to assess the complexity of ocean life across comprehensive taxonomic and spatial scales. Using a modified sailing boat, the team sampled plankton at 210 globally distributed sites at depths down to 1,000 m. We describe publicly available resources of molecular, morphological and environmental data, and discuss how an ecosystems biology approach has expanded our understanding of plankton diversity and ecology in the ocean as a planetary, interconnected ecosystem. These efforts illustrate how global-scale concepts and data can help to integrate biological complexity into models and serve as a baseline for assessing ecosystem changes and the future habitability of our planet in the Anthropocene epoch.

Abstract

Articular cartilage injuries of the knee are difficult to treat due to the poor healing ability of cartilage and conventional treatment methods often give unsatisfactory results. Mesenchymal Stem Cells (MSCs) have generated interest as an alternative source of cells for cartilage tissue engineering due to their chondrogenic potential and their easy isolation from bone marrow. It has been reported that the use of scaffold in cartilage engineering acts as a support for cell adhesion, keeping the cells in the cartilage defects and therefore facilitating tissue formation, and that Hyaluronic acid (HA) is a molecule of particular interest for producing scaffold for tissue engineering. In this study we evaluated the in vitro selection and expansion of Bone Marrow MSCs (BM-MSCs) and by residual BM+HA membrane (BM-HA-MSCs) used as scaffold. Sixty mL of BM have been aspirated by the posterior iliac crest and HA membrane (Hyalograft-C, Fidia Advanced Biopolimers) was used as scaffold. BM-MSCs were cultured with D-MEM supplemented with Desamethasone, Ascorbic Acid, β-Transforming Growth Factor and Insulin. When cultured in chondrogenic selective medium MSCs from both BM and HA membrane were able to differentiate into chondrogenesis, but BM-HA-MSCs showed a higher staining intensity than BM-MSCs when they were stained with Toluidine blue. The interaction of MSCs with the HA-scaffold seems to promote by itself chondrogenesis.

41. Interannual Variability of Subpolar Mode Water in the Subpolar North Atlantic

Abstract

Subpolar Mode Water (SPMW) is an important water mass originating in the eastern North Atlantic. Its formation, subject to modification through oceanic interior mixing, can directly influence the volume of water contributing to the Atlantic meridional overturning circulation. Utilizing observation‐based data sets spanning from 1993 to 2018, we estimated the formation rates and volume of SPMW within isopycnal layers and examined its temporal variability. Two complementary approaches were used to estimate the formation rate: a thermodynamic approach focusing on the air‐sea interactions and a kinematic approach involving volume transport from the mixed layer to the ocean's interior, including the entrainment/detrainment of the mixed layer itself. This is the first time that thermodynamic and kinematic approaches are applied to observation‐based data in the North Atlantic. Our results suggest a substantial role of diapycnal mixing in diluting the dense waters formed by air‐sea fluxes toward the range of SPMW densities. The study reveals a complex interplay of processes, with entrainment being the primary driver of subduction/obduction rates, while advection contributes to the overall small‐scale dynamics. Variations in the volume and location of SPMW formation are observed from year to year. Notably, when SPMW forms extensively in lighter isopycnal layers, the volume occupied by denser isopycnals decreases and vice versa. We attributed this compensation effect to a propagation signal, where formation in the lightest isopycnal bins influences the formation in denser isopycnal bins with a delay of a few years, emphasizing the circulation's role in shaping the SPMW distribution. We present an analysis of one important type of water mass, the Subpolar Mode Water (SPMW) located in the North Atlantic Ocean. We looked at data collected over a period of 26 years from 1993 to 2018, to understand how SPMW forms and how its volume changes over time. We used two different methods to calculate how much SPMW forms each year to have the best possible picture. One method looked at air‐water interactions, and the other at how the water moves from the top layer of the ocean to deeper parts. This is the first time these methods are applied to observation‐based data in the North Atlantic. Our findings highlight the important role of water mixing in changing the density of SPMW. We also found that one of the main reasons how the SPMW leaves the top layer of the ocean is through the shoaling/deepening of the mixed layer itself over time, modulated horizontally by the small‐scale dynamics of the ocean. Additionally, the volume of SPMW and location where it forms can vary from year to year. Notably, when SPMW forms in larger amounts in the upper part of the ocean, there is less SPMW in the denser water. Abstract

Accurate white blood cell counting (WBC) and differential count by blood analyzers could allow a more informative characterization of granulocyte colony-stimulating factor (G-CSF) mobilized blood (MB), leukapheresis products (LP), and cord blood (CB). However, reliable counting by a blood cell analyzer in this setting is a major challenge owing to quali-quantitative abnormalities of blood cells.We evaluated the performances of the analyzer Pentra DX 120 by Horiba ABX working with dedicated cell-gating profiles, which generate three-part differential counts in samples obtained from donors' MB, LP, and CB. The results of the analyzer were compared to counts obtained by flow cytometry and manual counts, the latter performed for reference validation and in the case of discrepant results between study and reference counts.Pentra DX 120 generated highly correlated counts (R0.91 in all cases) to those obtained by flow cytometry in all samples (MB, LP, and CB) with high degree of count accuracy in most cases and referred to WBC absolute count and differential count including lymphocytes (LYM) %, monocytes (MON) %, and polymorphonuclear leukocytes (PMN) %. Accuracy, judged by the difference between study and reference counts and expressed as percentage of reference count, ranged from 0.8% to 8.6%, and sporadic loss of accuracy occurred for MON % only in no more than 10% of CB samples.The ABX Pentra DX 120 provided accurate WBC count and differential count during MB, LP, and CB analyses and allowed a better characterization of donors' hematologic status and graft composition.

Abstract

Recent progress in applying meta-omics approaches to the study of marine ecosystems potentially allows scientists to study the genetic and functional diversity of plankton at an unprecedented depth and with enhanced precision. However, while a range of persistent technical issues still need to be resolved, a much greater obstacle currently preventing a complete and integrated view of the marine ecosystem is the absence of a clear conceptual framework. Herein, we discuss the knowledge that has thus far been derived from conceptual and statistical modelling of marine plankton ecosystems, and illustrate the potential power of integrated meta-omics approaches in the field. We then propose the use of a semantic framework is necessary to support integrative ecological modelling in the meta-omics era, particularly when having to face the increased interdisciplinarity needed to address global issues related to climate change. Abstract

The water mass transformation (WMT) framework weaves together circulation, thermodynamics, and biogeochemistry into a description of the ocean that complements traditional Eulerian and Lagrangian methods. In so doing, a WMT analysis renders novel insights and predictive capabilities for studies of ocean physics and biogeochemistry. In this review, we describe fundamentals of the WMT framework and illustrate its practical analysis capabilities. We show how it provides a robust methodology to characterize and quantify the impact of physical processes on buoyancy and other thermodynamic fields. We also detail how to extend WMT to insightful analysis of biogeochemical cycles.

49. The Effect of Air‐Sea Flux Products, Shortwave Radiation Depth Penetration, and Albedo on the Upper Ocean Overturning Circulation

Abstract

Water mass transformation quantifies transport of matter between different density classes of the World Ocean. We present the first observationally based quantification of transformation rates due to air‐sea buoyancy fluxes, which considers different parameterizations of shortwave radiation depth penetration, including the influence of albedo and the Chlorophyll aconcentration. The results provide a range of solutions that can be used to compare model‐based transformation rates against. We compared two air‐sea flux products with limited representation of ice dynamics at high latitudes. We find that variations in the air‐sea heat fluxes due to Chlorophyll aand its horizontal distribution are as important for water mass transformation rates than differences between the freshwater flux products. An accurate representation of the effects and spatial distribution of Chlorophyll ais required to obtain realistic transformation rates. Air‐sea fluxes of heat and freshwater (precipitation, evaporation, warming by the sun, etc.) are difficult to measure accurately. Yet they influence the ocean circulation and, for example, how and how much heat and anthropogenic carbon are absorbed by the ocean. In this study, we measure variations of the effect of air‐sea fluxes on ocean dynamics. We found that Chlorophyll ain the ocean (a measure for very small biology), changes both the amount of incoming sunlight (through reflection) and how deep the sunlight can reach. Through this effect, Chlorophyll amay indirectly affect the climate system. Scientist predicting future climates should therefore include this effect carefully in their numerical ocean models.
