1. Dynamic MLC Tracking Using 4D Lung Tumor Motion Modelling and EPID Feedback

Abstract

Background: Respiratory motion causes thoracic movement and reduces targeting accuracy in radiotherapy. Objective: This study proposes an approach to generate a model to track lung tumor motion by controlling dynamic multi-leaf collimators. Material and Methods: All slices which contained tumor were contoured in the 4D-CT images for 10 patients. For modelling of respiratory motion, the endexhale phase of these images has been considered as the reference and they were analyzed using neuro-fuzzy method to predict the magnitude of displacement of the lung tumor. Then, the predicted data were used to determine the leaf motion in MLC. Finally, the trained algorithm was figured out using Shaper software to show how MLCs could track the moving tumor and then imported on the Varian Linac equipped with EPID. Results: The root mean square error (RMSE) was used as a statistical criterion in order to investigate the accuracy of neuro-fuzzy performance in lung tumor prediction. The results showed that RMSE did not have a considerable variation. Also, there was a good agreement between the images obtained by EPID and Shaper for a respiratory cycle. Conclusion: The approach used in this study can track the moving tumor with MLC based on the 4D modelling, so it can improve treatment accuracy, dose conformity and sparing of healthy tissues because of low error in margins that can be ignored. Abstract

Environmental justice research driven by academics and policymakers often overlooks the valuable insights and leadership of the communities most impacted by environmental hazards. When institution‐led research approaches are employed, inadequate community ownership and limited institutional accountability hinder the effectiveness of environmental public health interventions. In contrast, a community‐owned and ‐managed approach to environmental justice research can guide community members in developing evidence‐based interventions. This paper outlines a community‐led environmental health assessment survey (sample = 100) and resulting community actions over 6 years (2017–2023) in a Northern California farmworker community with a perceived high prevalence of cancer and exposure to environmental hazards in households, neighborhoods, and job sites. Local resident experts in Knights Landing, CA, documented community risk factors and exposures in collaboration with interdisciplinary undergraduate and graduate student‐researchers. The survey instrument focused on environmental hazards identified by local resident experts including vehicular and agricultural pollution, occupational pesticide contact, and sun exposure. Survey findings highlighted the need for targeted interventions to reduce environmental health risks, such as academic outreach programs, county investments in public services, and community‐led mutual aid initiatives. Despite academic reservations about our non‐random sampling method and data collection by local resident experts, our project sparked substantial actions and investments with minimal personnel and financial resources. Local leaders working with student‐researchers developed more effective environmental public health interventions through a community‐owned and ‐managed approach that went beyond the efforts of local regulatory and research institutions. Plain Language Summary: Agricultural communities in California experience environmental injustice related to toxic exposures in environmental, household, and occupational settings. Environmental justice movements seek to ensure a clean and healthy environment for all communities by mitigating these toxic exposures and amplifying community voices to remove social, economic, and political barriers to healthy environments. This research project started in 2016 when Knights Landing residents revealed their suspicions that environmental carcinogens were potentially causing a high prevalence of cancer in their neighborhood. The community leaders and university researchers partnered to conduct a community survey. The survey results were used by community leaders to establish the following action priorities: household pesticide exposure, addictive substance misuse, access to cancer screening, occupational safety, housing quality, and neighborhood isolation from health services. Feasible and prompt actions were implemented from 2017 to 2023 within the limited resources of this unincorporated community. Communities can initiate a swift, customized, representative environmental health assessment to serve as a starting point when seeking institutional support, funding, or larger research initiatives. Our approach may serve as a model for environmental justice researchers striving to promptly reduce environmental health risks in marginalized communities. Abstract

Background: Previous studies suggest that different metabotropic glutamate (mGlu) receptor subtypes are potential drug targets for the treatment of absence epilepsy. However, no information is available on mGlu3 receptors. Objective: To examine whether (i) abnormalities changes of mGlu3 receptor expression/signaling are found in the somatosensory cortex and thalamus of WAG/Rij rats developing spontaneous absence seizures; (ii) selective activation of mGlu3 receptors with LY2794193 affects the number and duration of spike-wave discharges (SWDs) in WAG/Rij rats; and (iii) a genetic variant of GRM3 (encoding the mGlu3 receptor) is associated with absence epilepsy. Methods: Animals: immunoblot analysis of mGlu3 receptors, GAT-1, GLAST, and GLT-1; real-time PCR analysis of mGlu3 mRNA levels; assessment of mGlu3 receptor signaling; EEG analysis of SWDs; assessment of depressive-like behavior. Humans: search for GRM3 and GRM5 missense variants in 196 patients with absence epilepsy or other IGE/GGE Idiopathic Generalized Epilepsy (IGE)/ Genetic Generalized Epilepsy (GGE) and 125,748 controls. Results: mGlu3 protein levels and mGlu3-mediated inhibition of cAMP formation were reduced in the thalamus and somatosensory cortex of pre-symptomatic (25-27 days old) and symptomatic (6-7 months old) WAG/Rij rats compared to age-matched controls. Treatment with LY2794193 (1 or 10 mg/kg, i.p.) reduced absence seizures and depressive-like behavior in WAG/Rij rats. LY2794193 also enhanced GAT1, GLAST, and GLT-1 protein levels in the thalamus and somatosensory cortex. GRM3 and GRM5 gene variants did not differ between epileptic patients and controls. Conclusions: We suggest that mGlu3 receptors modulate the activity of the cortico-thalamo-cortical circuit underlying SWDs and that selective mGlu3 receptor agonists are promising candidate drugs for absence epilepsy treatment.

Abstract

Genetic Generalized Epilepsy (GGE) and benign epilepsy with centro-temporal spikes or Rolandic Epilepsy (RE) are common forms of genetic epilepsies. Rare copy number variants have been recognized as important risk factors in brain disorders. We performed a systematic survey of rare deletions affecting protein-coding genes derived from exome data of patients with common forms of genetic epilepsies. We analysed exomes from 390 European patients (196 GGE and 194 RE) and 572 population controls to identify low-frequency genic deletions. We found that 75 (32 GGE and 43 RE) patients out of 390, i.e. ~19%, carried rare genic deletions. In particular, large deletions (<400 kb) represent a higher burden in both GGE and RE syndromes as compared to controls. Abstract

A. Palotie on työryhmän jäsen. Objective The SCN1A gene, coding for the voltage-gated Na+ channel alpha subunit NaV1.1, is the clinically most relevant epilepsy gene. With the advent of high-throughput next-generation sequencing, clinical laboratories are generating an ever-increasing catalogue of SCN1A variants. Variants are more likely to be classified as pathogenic if they have already been identified previously in a patient with epilepsy. Here, we critically re-evaluate the pathogenicity of this class of variants in a cohort of patients with common epilepsy syndromes and subsequently ask whether a significant fraction of benign variants have been misclassified as pathogenic. Methods We screened a discovery cohort of 448 patients with a broad range of common genetic epilepsies and 734 controls for previously reported SCN1A mutations that were assumed to be disease causing. We re-evaluated the evidence for pathogenicity of the identified variants using in silico predictions, segregation, original reports, available functional data and assessment of allele frequencies in healthy individuals as well as in a follow up cohort of 777 patients. Results and Interpretation We identified 8 known missense mutations, previously reported as pathogenic, in a total of 17 unrelated epilepsy patients (17/448; 3.80%). Our re-evaluation indicates that 7 out of these 8 variants (p.R27T; p.R28C; p.R542Q; p.R604H; p.T1250M; p.E1308D; p.R1928G; NP_001159435.1) are not pathogenic. Only the p. T1174S mutation may be considered as a genetic risk factor for epilepsy of small effect size based on the enrichment in patients (P = 6.60 x 10(-4); OR = 0.32, fishers exact test), previous functional studies but incomplete penetrance. Thus, incorporation of previous studies in genetic counseling of SCN1A sequencing results is challenging and may produce incorrect conclusions.

Abstract

Rooting performance of Salakhani, a local variety of Iraq and Zivzik (Punica granatum L.), a local pomegranate of Siirt, were compared in our study. For this purpose, the effect of different doses of indole butyric acid (IBA) (0.00, 1000, 2000, 4000, 6000 mg / L) on rooting was examined. Cuttings were kept in the rooting environment for five months and rooting rates, root number, root lengths, survival rates, shoot lengths, shoot and leaf number were determined. Salakhani were found to be the best cultivar only in terms of the root length, sprout length, shoot number and leaf number. Zivzik were found to be the best variety with regard to the other properties. IBA application of 4000 ppm was found to be the best all the shoot number, leaf number and root length. The hormone dose of 6000 ppm was found to be the most beneficial for survival and rooting rates. Application of 1000 ppm was found to be the best dose among the doses of hormone only on account of root number. [ABSTRACT FROM AUTHOR]

Abstract

Chondrus crispus, or Irish moss, is a common edible red seaweed that can be found on rocky shores in the Northern Atlantic. The cell wall contains carrageenan and C. crispus is the original source of this commercially used thickener. Because of the ecological and economic importance of this red alga a relatively important research literature exists and one of the recent achievements in C. crispus research is the sequencing of its genome. In this chapter we review some of the literature with the aim to promote C. crispus as a model organism for florideophyte red seaweeds. We consider subjects like commercial and historical uses, ecology, genetics, population structure, mating systems, physiology, cell wall biology and genomics. © 2014 Elsevier Ltd.

Abstract

In this study, two inventory methods, including use of plots with 300 m2 fixed-area and Relascope with variable-area plots were compared to evaluate biodiversity, quantitative and qualitative characteristics of Arasbaran forest stands in the North West of Iran. For this purpose, 58 sample plots were specified using 100 m×100 m regular randomized grid and tree characteristics were measured by two inventory methods. In each plot, the quantitative characteristics including diameter at breast height (DBH), basal area at breast height, tree number (density) and volume per hectare, sampling time and the qualitative characteristics such as percentage of species composition, health and origin of trees were recorded. Species richness, Shannon Weiner diversity and Simpson evenness indices were calculated for each sample plot. Independent t-test was applied for comparing the means of quantitative characteristics and biodiversity indices between the two methods. The results indicated that the quantitative characteristics are significantly different between two methods, whereas, no significant differences were observed in richness, biodiversity indices and qualitative characteristics. Average inventory duration in the fixed-area plot method (706.10 s) was considerably higher than that of the variable-area plots method with Relascope (485.91 s). The square of sampling error by inventory time (T × E%²) index was used to evaluate the two methods precisely. This coefficient was less for volume per hectare and basal area at breast height per hectare in the variable-area plot method. [ABSTRACT FROM AUTHOR]

Abstract

Brown algae are important organisms both because of their key ecological roles in coastal ecosystems and because of the remarkable biological features that they have acquired during their unusual evolutionary history. The recent sequencing of the complete genome of the filamentous brown alga Ectocarpus has provided unprecedented access to the molecular processes that underlie brown algal biology. Analysis of the genome sequence, which exhibits several unusual structural features, identified genes that are predicted to play key roles in several aspects of brown algal metabolism, in the construction of the multicellular bodyplan and in resistance to biotic and abiotic stresses. Information from the genome sequence is currently being used in combination with other genomic, genetic and biochemical tools to further investigate these and other aspects of brown algal biology at the molecular level. Here, we review some of the major discoveries that emerged from the analysis of the Ectocarpus genome sequence, with a particular focus on the unusual genome structure, inferences about brown algal evolution and novel aspects of brown algal metabolism.

14. Optimizing the route of an assembly arm

Abstract

Optimizing the route of an assembly arm is a procedure of finding placement tours of pick and place robot's arm for the equipping of Printed Circuit Board (PCB). The problem of finding placement tours is a production planning problem with n positions on a board as the assembly points and n bins containing n components as n locations for the bins, called cell points. PCB manufacturing requires a good route for the robot that makes production, so that time savings can be achieved. In the robots considered, working time of the robot is proportional to the distance travelled, and the problem appears as a combination of the Traveling Salesman Problem (TSP) and the matching problem. Such a problem is a special type of the TSP, known as the bipartite TSP. Given the complete graph on vertices, a weight function and a partition of into 2 subsets of size , bipartite TSP is to find a Hamiltonian cycle of minimum weight that visits the subsets in a fixed alternating order. The problem has simulated many efforts to find an efficient algorithm but no algorithm is presently available that can solve for the optimal solution of this problem in polynomial time. As its complexity is NP-Complete the general opinion of scientists is that a fast polynomial algorithm does not exist. The aim of this thesis is to introduce an efficient approximation algorithm for medium-sized (up to 500 assembly points) problems and to derive bounds for the typical length of optimal tours. We present an iterative algorithm which applies a cutting model to get a shorter lower bound by adding cuts to the Linear Programming (LP) relaxations and a combined heuristic algorithm for finding an acceptable upper bound when the optimal integer solution is not found. The method is applied for both Dantzig-Fulkerson-Johnson and Miller-Tucker-Zemlin models. As the problem is NP-Complete, it is often unnecessary to have an exact solution. Thus a special heuristic algorithm is developed to obtain near-optimal solution in a reasonable time, suitable for practical purposes. Bu tip problemler Gezgin Satıcı Problemi ve Eşleştirme Probleminin birleşimi olarak görülür. Böyle bir problem özel gezgin satıcı problemidir ki ikili gezgin satıcı problemi olarak bilinir. Verilen tamamlanmış grafikde G=(V,E), 2n köşe noktası ve ağırlık fonksiyonu W:E￫R≥0 ve V iki n taneli alt kümeye bölünen ikili gezgin satici problemi minumum agırlıklı Hamilton çevrimi bulmakdır ki bir alt kümeyi sabit bir alternatif sırayla ziyaret eder. Etkin bir algorithma bulmak için çok çaba harcanmış ama halen bu sorunun optimal çözümü bulmak için polinom zamanda bir algoritma bulunmamıştır. Bilim adamlarının genel görüşüne göre hızlı bir polinom algoritma yoktur çünkü bu problem bir polinom zamanlı olmayan-tam problemidir. Bu tezin amacı orta büyüklükteki soruları (500 montaj noktasına kadar) için etkin bir yaklaşım algoritması tanıtmaktır. En uygun turların uzunluğunun sınırlarını türetir. Biz bir yenilenen algoritma sunuyoruz ki bir kesim modeli ve birleştirilmiş sezgisel algoritmadan oluşur. Optimal tam sayı çözüm bulunmadığında kesim modelini daha yakın bir alt sınırı ve sezgisel algoritmayı kabul edilebilir bir üst sınırı bulmak için kullanıyoruz. Bu yöntem Dantzig-Fulkerson-Johnson ve Miller-Tucker-Zemlin modelleri için uygulanmıştır. Problem NP-Tam olduğu için çoğu kez kesin bir çözüm olması gereksizdir. Bu nedenle özel bir sezgisel algoritma geliştirilmiştir ki neredeyse optimal çözümü makul bir süre içerisinde ve pratik amaçlar için uygun olan cevabı elde ediyor. Geliştirilmiş sezgisel yöntem iki tane ünlü etkin yapısal sezgiselin birleşimidir. Bahsedilen iki sezgisel algoritma en yakın komşu ve yerleştirme algoritmalarıdır. Abstract

Brown algae (Phaeophyceae) are complex photosynthetic organisms with a very different evolutionary history to green plants, to which they are only distantly related1. These seaweeds are the dominant species in rocky coastal ecosystems and they exhibit many interesting adaptations to these, often harsh, environments. Brown algae are also one of only a small number of eukaryotic lineages that have evolved complex multicellularity (Fig. 1).We report the 214 million base pair (Mbp) genome sequence of the filamentous seaweed Ectocarpus siliculosus (Dillwyn) Lyngbye, a model organism for brown algae, closely related to the kelps (Fig. 1). Genome features such as the presence of an extended set of light-harvesting and pigment biosynthesis genes and new metabolic processes such as halide metabolism help explain the ability of this organism to cope with the highly variable tidal environment. The evolution of multicellularity in this lineage is correlated with the presence of a rich array of signal transduction genes. Of particular interest is the presence of a family of receptor kinases, as the independent evolution of related molecules has been linked with the emergence of multicellularity in both the animal and green plant lineages. The Ectocarpus genome sequence represents an important step towards developing this organism as a model species, providing the possibility to combine genomic and genetic2 approaches to explore these and other aspects of brown algal biology further.

Abstract

Diatoms are photosynthetic secondary endosymbionts found throughout marine and freshwater environments, and are believed to be responsible for around one- fifth of the primary productivity on Earth(1,2). The genome sequence of the marine centric diatom Thalassiosira pseudonana was recently reported, revealing a wealth of information about diatom biology(3-5). Here we report the complete genome sequence of the pennate diatom Phaeodactylum tricornutum and compare it with that of T. pseudonana to clarify evolutionary origins, functional significance and ubiquity of these features throughout diatoms. In spite of the fact that the pennate and centric lineages have only been diverging for 90 million years, their genome structures are dramatically different and a substantial fraction of genes (similar to 40%) are not shared by these representatives of the two lineages. Analysis of molecular divergence compared with yeasts and metazoans reveals rapid rates of gene diversification in diatoms. Contributing factors include selective gene family expansions, differential losses and gains of genes and introns, and differential mobilization of transposable elements. Most significantly, we document the presence of hundreds of genes from bacteria. More than 300 of these gene transfers are found in both diatoms, attesting to their ancient origins, and many are likely to provide novel possibilities for metabolite management and for perception of environmental signals. These findings go a long way towards explaining the incredible diversity and success of the diatoms in contemporary oceans.

Abstract

The green lineage is reportedly 1,500 million years old, evolving shortly after the endosymbiosis event that gave rise to early photosynthetic eukaryotes. In this study, we unveil the complete genome sequence of an ancient member of this lineage, the unicellular green alga Ostreococus tauri (Prasinophyceae), This cosmopolitan marine primary producer is the world's smallest free-living eukaryote known to date. Features likely reflecting optimization of environmentally relevant pathways, including resource acquisition, unusual photosynthesis apparatus, and genes potentially involved in C4 photosynthesis, were observed, as was downsizing of many gene families. Overall, the 12.56-Mb nuclear genome has an extremely high gene density, in part because of extensive reduction of intergenic regions and other forms of compaction such as gene fusion. However, the genome is structurally complex. It exhibits previously unobserved levels of heterogeneity for a eukaryote. Two chromosomes differ structurally from the other eighteen. Both have a significantly biased G+C content, and, remarkably, they contain the majority of transposable elements. Many chromosome 2 genes also have unique codon usage and splicing, but phylogenetic analysis and composition do not support alien gene origin. In contrast, most chromosome 19 genes show no similarity to green lineage genes and a large number of them are specialized in cell surface processes. Taken together, the complete genome sequence, unusual features, and downsized gene families, make O. tauri an ideal model system for research on eukaryotic genome evolution, including chromosome specialization and green lineage ancestry. © 2006 by The National Academy of Sciences of the USA.

Background: In laparoscopy of colorectal tumors, titanium clips are used to close the surgery site. For post-operation treatment with radiation, the clips might change the dose distribution. In this study, the effect of titanium clips in isodose distribution of 6- and 18-MV photons was evaluated. Methods: Laparoscopy clips were placed on a phantom with material close to soft tissue. Computed tomography (CT) scan images of this phantom were imported in planning software and the percentage depth dose (PDD) and profiles of the dose were obtained for 6- and 18-MV photons. Findings: Calculated PDD showed weakening and backscattering of the dose of radiation in the path after the clips. Dose changes for the regions after the clips had a maximum of 1.7% and 1.1% for 6- and 8-MV photons, respectively. The amount of backscattering was up to 0.4% and 0.7% for 6- and 18-MV photons, respectively. Conclusion: Presence of the titanium clips in the path of radiation changes the depth dose and profiles. The changes for of a single clip are minor. However, for few clips beside each other, the effect of radiation attenuation is not negligible.

Abstract

Background: One of the diagnostic methods for cardiovascular diseases, particularly coronary artery abnormalities, is imaging. Invention of computed tomography (CT) devices with a multi-detector row in recent years has created new capabilities in the field of imaging, especially cardiovascular imaging. CT coronary angiography is a new imaging technique which can be implemented with these devices. Despite many advantages, this method imposes high absorbed dose (total ionizing dose, TID) to patients. Therefore, assessing the imposed dose rate to patients is very necessary. We assessed the doses absorbed by different organs including skin, thyroid, and eyes in CT coronary angiography and compared them with the values in conventional angiography. Methods: In this study, doses absorbed by skin, thyroid, and eyes of 67 patients were assessed. The subjects referred to Alzahra and Sina Hospitals (Isfahan, Iran) for CT coronary angiography. Doses were calculated through practical measurements of point doses using thermoluminescence dosimeter (TLD). In order for dosimetry of each of the mentioned organs, we used a pair of TLD GR-200. The average value obtained from each pair of TLD was considered as the dose of the organ. Dosimeters were calibrated using a Co-60 source. After the imaging, the dose values were separately calculated for each organ. The values were then compared with corresponding values in conventional angiography. The used CT devices were a 64-row detector CT (Lightspeed VCT, U.S.) in Alzahra Hospital and a 64-cross-sectional device (Phillips) in Sina Hospital. Findings: The mean doses absorbed by skin, thyroid, and eyes in CT coronary angiography were 8.32 ± 1.73 cGy, 2.06 ± 1.68 cGy, and 0.3 ± 0.1.6 cGy, respectively. The corresponding values in conventional angiography were 6.64 ± 9.3 cGy, 0.15 ± 0.17 cGy, and 0.03 ± 0.03 cGy. There was a significant difference between the 2 imaging methods in doses absorbed by the organs (P < 0.001). Range of doses absorbed by the skin in CT and conventional coronary angiography were 5.15-12.22 cGy and 0.07-39.00 cGy, respectively. Conclusion: Since the skin is directly irradiated, it absorbed higher doses compared to the other 2 organs in both methods. There were evident and considerable changes in skin dose range in both methods and the range of skin dose in conventional angiography was much more than CT coronary angiography. Absorbed dose of organs in CT angiography was much higher than conventional angiography. Scanning parameters can significantly alter the absorbed dose rate. Therefore, technicians should acquire adequate trainings in this regard and utilize them practically.

Abstract

Abstract Background Transposable elements (TEs) are mobile DNA sequences present in the genomes of most organisms. They have been extensively studied in animals, fungi, and plants, and have been shown to have important functions in genome dynamics and species evolution. Recent genomic data can now enlarge the identification and study of TEs to other branches of the eukaryotic tree of life. Diatoms, which belong to the heterokont group, are unicellular eukaryotic algae responsible for around 40% of marine primary productivity. The genomes of a centric diatom, Thalassiosira pseudonana, and a pennate diatom, Phaeodactylum tricornutum, that likely diverged around 90 Mya, have recently become available. Results In the present work, we establish that LTR retrotransposons (LTR-RTs) are the most abundant TEs inhabiting these genomes, with a much higher presence in the P. tricornutum genome. We show that the LTR-RTs found in diatoms form two new phylogenetic lineages that appear to be diatom specific and are also found in environmental samples taken from different oceans. Comparative expression analysis in P. tricornutum cells cultured under 16 different conditions demonstrate high levels of transcriptional activity of LTR retrotransposons in response to nitrate limitation and upon exposure to diatom-derived reactive aldehydes, which are known to induce stress responses and cell death. Regulatory aspects of P. tricornutum retrotransposon transcription also include the occurrence of nitrate limitation sensitive cis-regulatory components within LTR elements and cytosine methylation dynamics. Differential insertion patterns in different P. tricornutum accessions isolated from around the world infer the role of LTR-RTs in generating intraspecific genetic variability. Conclusion Based on these findings we propose that LTR-RTs may have been important for promoting genome rearrangements in diatoms.

Abstract

BACKGROUND: Genetic generalised epilepsy is the most common type of inherited epilepsy. Despite a high concordance rate of 80% in monozygotic twins, the genetic background is still poorly understood. We aimed to investigate the burden of rare genetic variants in genetic generalised epilepsy.METHODS: For this exome-based case-control study, we used three different genetic generalised epilepsy case cohorts and three independent control cohorts, all of European descent. Cases included in the study were clinically evaluated for genetic generalised epilepsy. Whole-exome sequencing was done for the discovery case cohort, a validation case cohort, and two independent control cohorts. The replication case cohort underwent targeted next-generation sequencing of the 19 known genes encoding subunits of GABAA receptors and was compared to the respective GABAA receptor variants of a third independent control cohort. Functional investigations were done with automated two-microelectrode voltage clamping in Xenopus laevis oocytes.FINDINGS: Statistical comparison of 152 familial index cases with genetic generalised epilepsy in the discovery cohort to 549 ethnically matched controls suggested an enrichment of rare missense (Nonsyn) variants in the ensemble of 19 genes encoding GABAA receptors in cases (odds ratio [OR] 2·40 [95% CI 1·41-4·10]; pNonsyn=0·0014, adjusted pNonsyn=0·019). Enrichment for these genes was validated in a whole-exome sequencing cohort of 357 sporadic and familial genetic generalised epilepsy cases and 1485 independent controls (OR 1·46 [95% CI 1·05-2·03]; pNonsyn=0·0081, adjusted pNonsyn=0·016). Comparison of genes encoding GABAA receptors in the independent replication cohort of 583 familial and sporadic genetic generalised epilepsy index cases, based on candidate-gene panel sequencing, with a third independent control cohort of 635 controls confirmed the overall enrichment of rare missense variants for 15 GABAA receptor genes in cases compared with controls (OR 1·46 [95% CI 1·02-2·08]; pNonsyn=0·013, adjusted pNonsyn=0·027). Functional studies for two selected genes (GABRB2 and GABRA5) showed significant loss-of-function effects with reduced current amplitudes in four of seven tested variants compared with wild-type receptors.INTERPRETATION: Functionally relevant variants in genes encoding GABAA receptor subunits constitute a significant risk factor for genetic generalised epilepsy. Abstract

We investigated the relationships between the nucleotide substitution rates and the predicted secondary structures in the three states representation (alpha-helix, beta-sheet, and coil). The analysis was carried out on 34 alignments, each of which comprised sequences belonging to at least four different mammalian orders. The rates of synonymous substitution were found to be significantly different in regions predicted to be alpha-helix, beta-sheet, or coil. Likewise, the nonsynonymous rates also differ, although expectedly at a lower extent, in the three types of secondary structure, suggesting that different selective constraints associated with the different structures are affecting in a similar way the synonymous and nonsynonymous rates. Moreover, the base composition of the third codon positions is different in coding sequence regions corresponding to different secondary structures of proteins.

Abstract

Mesenchymal stem cells (MSCs) have emerged as crucial players within the tumor microenvironment (TME), contributing through their paracrine secretome. Depending on the context, the MSC-derived secretome can either support or inhibit tumor growth. This study investigates the role of MSC-derived secretome in modulating breast cancer (BC) cell behavior, with a focus on ten-eleven translocation 1 (TET1), a DNA demethylase with known oncogenic properties in triple-negative breast cancer (TNBC). We first isolated and characterized human bone marrow-derived MSCs, and then assessed the impact of their secretome on BC cells. Treatment with the MSC-derived secretome significantly inhibited the proliferation and migration of both MDA-MB-231 and MCF-7 BC cell lines, resulting in reduced cell viability and migration rates compared to control cells. Western blot analyses revealed downregulation of Cyclin D1 and c-Myc, along with decreased expression of N-cadherin and increased expression of E-cadherin, indicating potential inhibition of the epithelial-to-mesenchymal transition. Differential gene expression analyses highlighted TET1 as significantly upregulated in TNBC tissues compared to normal samples. Further experiments confirmed that the MSC-derived secretome downregulated TET1 expression in BC cells, as evidenced by RT-qPCR and western blot analyses. To explore TET1's functional role, we silenced TET1 with siRNAs, observing cell cycle arrest and enhanced apoptosis-effects that mirrored those seen with MSC-secretome treatment. Notably, TET1 knockdown also increased MDA-MB-231 cell sensitivity to cisplatin, suggesting a role for TET1 in chemoresistance. These findings provide insight into the ability of MSCs to modulate BC cell progression through their secretome, highlighting the involvement of TET1 downregulation in inhibiting BC cell progression and enhancing cisplatin chemosensitivity. Abstract

Platinum-based chemotherapeutics, such as cisplatin and carboplatin, are widely used to treat various malignancies. However, the development of chemoresistance remains a significant challenge, limiting their efficacy. This review explores the multifaceted mechanisms of platinum-based chemoresistance, with a particular focus on the mammalian target of rapamycin complex 1 (mTORC1) signaling pathway, which plays a critical role in promoting tumor survival and resistance to platinum compounds. Additionally, we examined the role of phosphatidic acid (PA) and its synthesizing enzymes, phospholipase D (PLD) and lysophosphatidic acid acyltransferase (LPAAT), in the regulation of mTORC1 activity. Given the involvement of mTORC1 in chemoresistance, we evaluated the potential of mTOR inhibitors as a therapeutic strategy to overcome platinum resistance. Finally, we discuss combination therapies targeting the mTOR pathway alongside conventional chemotherapy to improve treatment outcomes. Abstract

Background: Whole Eye Transplantation (WET) offers potential for vision restoration but is hindered by the complex challenge of immune rejection. Understanding and closely monitoring these immunological responses is crucial for advancing WET. This study delves into the timeline and nature of immune responses in a rodent model of WET without immunosuppression, aiming to elucidate a detailed picture of the immune landscape post-transplantation and establish innovative diagnostic and monitoring methods., Methods: We employed a multi-faceted approach to analyze immune responses post-WET, including assessments of gross changes in corneal transparency, thickness, and skin condition. Histopathological examinations of both ocular and surrounding skin tissues provided insights into cellular changes, complemented by ocular RT-qPCR for molecular analysis. Serological analysis was employed to quantify cytokines, chemokines, and donor-specific antibodies, aiming to identify potential biomarkers correlating with WET rejection and to validate the presence of antibody-mediated rejection. These methodologies collectively contribute to the development of non-invasive diagnostic and monitoring strategies for WET., Results: Our study revealed a rapid and acute immune response following WET, characterized by an early innate immune response dominated by complement involvement, and infiltration of neutrophils and monocytes by post-operative day (POD) 2. This was succeeded by an acute T-cell-mediated immune reaction, predominantly involving T helper 1 (Th1) cells and cytotoxic T lymphocytes (CTLs). The presence of donor specific antibody (DSA) and indications of pyroptosis in the early phases of rejection were observed. Notably, the early elevation of serum CXCL10 by POD4, coupled with ocular CD3+ cell infiltration, emerged as a potential early biomarker for WET rejection. Additionally, corneal transparency grading proved effective as a non-invasive monitoring tool., Conclusion: This study offers a first-time comprehensive exploration of immune responses in WET, unveiling rapid and complex rejection mechanisms. The identification of early biomarkers and the development of non-invasive monitoring techniques significantly advance our understanding of WET rejection. 48. The Structural, Biophysical, and Antigenic Characterization of the Goose Parvovirus Capsid.

Abstract

Goose parvovirus (GPV) is an etiological agent of Derzsy's disease, afflicting geese and Muscovy ducks worldwide. Its high mortality rate among goslings and ducklings causes large losses to the waterfowl industry. Toward molecular and structural characterization, virus-like particles (VLPs) of GPV were produced, and the capsid structure was determined by cryogenic electron microscopy (cryo-EM) at a resolution of 2.4 Å. The capsid exhibited structural features conserved among parvoviruses, including surface two-fold depressions, three-fold protrusions, and five-fold channels. A structural comparison of the GPV viral protein (VP) structure with other adeno-associated viruses (AAVs), including human AAV2, AAV5, and quail AAV (QAAV), revealed unique conformations of several surface-accessible variable regions (VRs). Furthermore, the GPV capsid was found to be thermally stable at physiological pH, but less so under lower pH conditions. As a member of the genus Dependoparvovirus , GPV could also be bound by cross-reactive anti-AAV capsid antibodies that bind to the five-fold region of the viruses, as shown by native immuno-dot blot analysis. Finally, the GPV VP structure was compared to those of other bird dependoparvoviruses, which revealed that VR-III may be important for GPV and Muscovy duck parvovirus (MDPV) infection.

Abstract

The advent of human induced pluripotent stem cells (hiPSCs) and their capacity to be differentiated into beating human cardiomyocytes (CMs) in vitro has revolutionized human disease modelling, genotype-phenotype predictions, and therapeutic testing. Hypertrophic cardiomyopathy (HCM) is a common inherited cardiomyopathy and the leading known cause of sudden cardiac arrest in young adults and athletes. On a molecular level, HCM is often driven by single pathogenic genetic variants, usually in sarcomeric proteins, that can alter the mechanical, electrical, signalling, and transcriptional properties of the cell. A deeper knowledge of these alterations is critical to better understanding HCM manifestation, progression, and treatment. Leveraging hiPSC-CMs to investigate the molecular mechanisms driving HCM presents a unique opportunity to dissect the consequences of genetic variants in a sophisticated and controlled manner. In this review, we summarize the molecular underpinnings of HCM and the role of hiPSC-CM studies in advancing our understanding, and we highlight the advances in hiPSC-CM-based modelling of HCM, including maturation, contractility, multiomics, and genome editing, with the notable exception of electrophysiology, which has been previously covered., (Copyright © 2023 Canadian Cardiovascular Society. Abstract

Colorectal cancer (CRC) is recognized as one of the most common gastrointestinal malignancies across the globe. Despite significant progress in designing novel treatments for CRC, there is a pressing need for more effective therapeutic approaches. Unfortunately, many patients undergoing chemotherapy develop drug resistance, posing a significant challenge for cancer treatment. Non-coding RNAs (ncRNAs) have been found to play crucial roles in CRC development and its response to chemotherapy. However, there are still gaps in our understanding of interactions among various ncRNAs, such as long non-coding RNAs (lncRNAs), circular RNAs (circRNAs) and microRNAs (miRNAs). These ncRNAs can act as either oncogenes or tumour suppressors, affecting numerous biological functions in different cancers including CRC. A class of ncRNA molecules known as competitive endogenous RNAs (ceRNAs) has emerged as a key player in various cellular processes. These molecules form networks through lncRNA/miRNA/mRNA and circRNA/miRNA/mRNA interactions. In CRC, dysregulation of ceRNA networks has been observed across various cellular processes, including proliferation, apoptosis and angiogenesis. These dysregulations are believed to play a significant role in the progression of CRC and, in certain instances, may contribute to the development of chemoresistance. Enriching our knowledge of these dysregulations holds promise for advancing the field of diagnostic and therapeutic modalities for CRC. In this review, we discuss lncRNA- and circRNA-associated ceRNA networks implicated in the emergence and advancement of drug resistance in colorectal carcinogenesis., (© 2024 The Authors.
