3. Self-Attention in Colors: Another Take on Encoding Graph Structure in Transformers

Abstract

We introduce a novel self-attention mechanism, which we call CSA (Chromatic Self-Attention), which extends the notion of attention scores to attention _filters_, independently modulating the feature channels. We showcase CSA in a fully-attentional graph Transformer CGT (Chromatic Graph Transformer) which integrates both graph structural information and edge features, completely bypassing the need for local message-passing components. Our method flexibly encodes graph structure through node-node interactions, by enriching the original edge features with a relative positional encoding scheme. We propose a new scheme based on random walks that encodes both structural and positional information, and show how to incorporate higher-order topological information, such as rings in molecular graphs. Our approach achieves state-of-the-art results on the ZINC benchmark dataset, while providing a flexible framework for encoding graph structure and incorporating higher-order topology.

Abstract

The high design luminosity of the SuperKEKB electron-positron collider will result in challenging levels of beam-induced backgro\ unds in the interaction region. Understanding and mitigating these backgrounds is critical to the success of the Belle~II experi\ ment. We report on the first background measurements performed after roll-in of the Belle II detector, a period known as SuperKE\ KB Phase 2, utilizing both the BEAST II system of dedicated background detectors and the Belle II detector itself. We also repor\ t on first revisions to the background simulation made in response to our findings. Backgrounds measured include contributions f\ rom synchrotron radiation, beam-gas, Touschek, and injection backgrounds. At the end of Phase 2, single-beam backgrounds origina\ ting from the 4 GeV positron Low Energy Ring (LER) agree reasonably well with simulation, while backgrounds from the 7 GeV elect\ ron High Energy Ring (HER) are approximately one order of magnitude higher than simulation. We extrapolate these backgrounds for\ ward and conclude it is safe to install the Belle II vertex detector., Comment: 22 Pages, 33 figures

Fine-grained classification aims at distinguishing between items with similar global perception and patterns, but that differ by minute details. Our primary challenges come from both small inter-class variations and large intra-class variations. In this article, we propose to combine several innovations to improve fine-grained classification within the use-case of wildlife, which is of practical interest for experts. Abstract

The baseline level of transcription, which is variable and difficult to quantify, seriously complicates the normalization of comparative transcriptomic data, but its biological importance remains unappreciated. We show that this currently neglected ingredient is essential for controlling gene network multistability and therefore cellular differentiation. Basal expression is correlated to the degree of chromatin loosening measured by DNA accessibility, and systematically leads to cellular dedifferentiation as assessed by transcriptomic signatures, irrespective of the molecular and cellular tools used. Modeling gene network motifs formally involved in developmental bifurcations, reveals that the epigenetic landscapes of Waddington are restructured by the level of non specific expression, such that the attractors of progenitor and differentiated cells can be mutually exclusive. This mechanism is universal and holds beyond the particular nature of the genes involved, provided the multistable circuits are correctly described with autonomous basal expression. These results explain the relationships long established between gene expression noise, chromatin decondensation and cellular dedifferentiation, and highlight how heterochromatin maintenance is essential for preventing pathological cellular reprogramming, age-related diseases and cancer., Comment: 20 pages, 8 figures

15. A model of dynamic stability of H3K9me3 heterochromatin to explain the resistance to reprogramming of differentiated cells

Abstract

Despite their dynamic nature, certain chromatin marks must be maintained over the long term. This is particulary true for histone 3 lysine 9 (H3K9) trimethylation, that is involved in the maintenance of healthy differentiated cellular states by preventing inappropriate gene expression, and has been recently identified as the most efficient barrier to cellular reprogramming in nuclear transfer experiments. We propose that the capacity of the enzymes SUV39H1/2 to rebind to a minor fraction of their products, either directly or via HP1, contributes to the solidity of this mark through (i) a positive feedback involved in its establishment by the mutual enforcement of H3K9me3 and SUV39H1/2 and then (ii) a negative feedback sufficient to strongly stabilize H3K9me3 heterochromatin in post-mitotic cells by generating local enzyme concentrations capable of counteracting transient bursts of demethylation. This model does not require direct molecular interactions with adjacent nucleosomes and is favoured by a series of additional mechanisms including (i) the protection of chromatin-bound SUV39H1/2 from the turnovers of soluble proteins, which can explain the uncoupling between the cellular contents in SUV39H1 mRNA and protein; (ii) the cooperative dependence on the local density of the H3K9me3 of HP1-dependent heterochomatin condensation and, dispensably (iii) restricted enzyme exchanges with chromocenters confining the reactive bursts of SUV39H1/2 in heterochromatin. This mechanism illustrates how seemingly static epigenetic states can be firmly maintained by dynamic and reversible modifications., Comment: 20 pages, 9 figures

18. Laser beam shaping for enhanced Zero-Group Velocity Lamb modes generation

Abstract

Optimization of Lamb modes induced by laser can be achieved by adjusting the spatial source distribution to the mode wavelength ($\lambda$). The excitability of Zero-Group Velocity (ZGV) resonances in isotropic plates is investigated both theoretically and experimentally for axially symmetric sources. Optimal parameters and amplitude gains are derived analytically for spot and annular sources of either Gaussian or rectangular energy profiles. For a Gaussian spot source, the optimal radius is found to be $\lambda_{ZGV}/\pi$. Annular sources increase the amplitude by at least a factor of 3 compared to the optimal Gaussian source. Rectangular energy profiles provide higher gain than Gaussian ones. These predictions are confirmed by semi-analytical simulation of the thermoelastic generation of Lamb waves, including the effect of material attenuation. Experimentally, Gaussian ring sources of controlled width and radius are produced with an axicon-lens system. Measured optimal geometric parameters obtained for Gaussian and annular beams are in good agreement with theoretical predictions. A ZGV resonance amplification factor of 2.1 is obtained with the Gaussian ring. Such source should facilitate the inspection of highly attenuating plates made of low ablation threshold materials like composites., Comment: 11 pages, 12 figures

Abstract

As part of the positron source R&D for future $e^+-e^-$ colliders and Compton based compact light sources, a high finesse non-planar four-mirror Fabry-Perot cavity has recently been installed at the ATF (KEK, Tsukuba, Japan). The first measurements of the gamma ray flux produced with a such cavity using a pulsed laser is presented here. We demonstrate the production of a flux of 2.7 $\pm$ 0.2 gamma rays per bunch crossing ($\sim3\times10^6$ gammas per second) during the commissioning.

Abstract

As part of the R&D toward the production of high flux of polarised Gamma-rays we have designed and built a non-planar four-mirror optical cavity with a high finesse and operated it at a particle accelerator. We report on the main challenges of such cavity, such as the design of a suitable laser based on fiber technology, the mechanical difficulties of having a high tunability and a high mechanical stability in an accelerator environment and the active stabilization of such cavity by implementing a double feedback loop in a FPGA.

Abstract

The next generation of e+/e- colliders will require a very intense flux of gamma rays to allow high current polarized positrons to be produced. This can be achieved by converting polarized high energy photons in polarized pairs into a target. In that context, an optical system consisting of a laser and a four-mirror passive Fabry-Perot cavity has recently been installed at the Accelerator Test Facility (ATF) at KEK to produce a high flux of polarized gamma rays by inverse Compton scattering. In this contribution, we describe the experimental system and present preliminary results. An ultra-stable four-mirror non planar geometry has been implemented to ensure the polarization of the gamma rays produced. A fiber amplifier is used to inject about 10W in the high finesse cavity with a gain of 1000. A digital feedback system is used to keep the cavity at the length required for the optimal power enhancement. Preliminary measurements show that a flux of about $4\times10^6 \gamma$/s with an average energy of about 24 MeV was generated. Several upgrades currently in progress are also described.

Abstract

Colon cancer is a type of cancer in the large intestine. It is an important health problem in Canada. Colonoscopy is a medical test that uses a camera to see the inside of the large intestine. When looking in the large intestine with this camera, doctors can find and remove abnormal tissue and prevent cancer. So, colonoscopy could help doctors decrease cancer in the large intestine and its related deaths. To find abnormal tissue, you need to see the entire large intestine, from the beginning to the end. We developed a system that uses computer mathematical power to tell us if a doctor could see the entire large intestine. This can be achieved by the spotting of specific items by this system. We found that this system was good at identifying the specific items. Therefore, a doctor can be sure that he saw the entire colon, and removed all abnormal tissue. We can use this system for automatically producing reports, documenting photos of the large intestine that were taken by the camera during the colonoscopy, and improving colonoscopy quality.

Abstract

Les ostéotomies autour du coude chez l’enfant, concernent principalement le traitement des séquelles de traumatologie de l’humérus distal. Ces fractures sont fréquentes chez l’enfant et peuvent générer des cals vicieux, des nécroses et/ou des pseudarthroses, responsables de déformations tridimensionnelles, qui ne se corrigeront pas avec la croissance, en raison du faible pouvoir de remodelage du coude chez l’enfant. Souvent bien tolérées initialement, parfois au long terme, une dégradation peut survenir et des complications sont décrites en fin de croissance ou à l’âge adulte.
