The computational cost of exact likelihood evaluation for partially observed and highly-heterogeneous individual-based models grows exponentially with the population size, therefore inference relies on approximations. Sampling-based approaches to this problem such as Sequential Monte Carlo or Approximate Bayesian Computation usually require simulation of every individual in the population multiple times and are heavily reliant on the design of bespoke proposal distributions or summary statistics, and can still scale poorly with population size. To overcome this, we propose a deterministic recursive approach to approximating the likelihood function using categorical distributions. The resulting algorithm has a computational cost as low as linear in the population size and is amenable to automatic differentiation, leading to simple algorithms for maximizing this approximate likelihood or sampling from posterior distributions. We prove consistency of the maximum approximate likelihood estimator of model parameters. We empirically test our approach on a range of models with various flavors of heterogeneity: different sets of disease states, individual-specific susceptibility and infectivity, spatial interaction mechanisms, under-reporting and mis-reporting. We demonstrate strong calibration performance, in terms of log-likelihood variance and ground truth recovery, and computational advantages over competitor methods. We conclude by illustrating the effectiveness of our approach in a real-world large-scale application using Foot-and-Mouth data from the 2001 outbreak in the United Kingdom.

Inference for high-dimensional hidden Markov models is challenging due to the exponential-in-dimension computational cost of calculating the likelihood. To address this issue, we introduce an innovative composite likelihood approach called "Simulation Based Composite Likelihood" (SimBa-CL). With SimBa-CL, we approximate the likelihood by the product of its marginals, which we estimate using Monte Carlo sampling. In a similar vein to approximate Bayesian computation (ABC), SimBa-CL requires multiple simulations from the model, but, in contrast to ABC, it provides a likelihood approximation that guides the optimization of the parameters. Leveraging automatic differentiation libraries, it is simple to calculate gradients and Hessians to not only speed up optimization but also to build approximate confidence sets. We present extensive empirical results which validate our theory and demonstrate its advantage over SMC, and apply SimBa-CL to real-world Aphtovirus data.

Stochastic epidemic models which incorporate interactions between space and human mobility are a key tool to inform prioritisation of outbreak control to appropriate locations. However, methods for fitting such models to national-level population data are currently unfit for purpose due to the difficulty of marginalising over high-dimensional, highly-correlated censored epidemiological event data. Here we propose a new Bayesian MCMC approach to inference on a spatially-explicit stochastic SEIR meta-population model, using a suite of novel model-informed Metropolis-Hastings samplers. We apply this method to UK COVID-19 case data, showing real-time spatial results that were used to inform UK policy during the pandemic.

The first year of the COVID-19 pandemic put considerable strain on the national healthcare system in England. In order to predict the effect of the local epidemic on hospital capacity in England, we used a variety of data streams to inform the construction and parameterisation of a hospital progression model, which was coupled to a model of the generalised epidemic. We named this model EpiBeds. Data from a partially complete patient-pathway line-list was used to provide initial estimates of the mean duration that individuals spend in the different hospital compartments. We then fitted EpiBeds using complete data on hospital occupancy and hospital deaths, enabling estimation of the proportion of individuals that follow different clinical pathways, and the reproduction number of the generalised epidemic. The construction of EpiBeds makes it straightforward to adapt to different patient pathways and settings beyond England. As part of the UK response to the pandemic, EpiBeds has provided weekly forecasts to the NHS for hospital bed occupancy and admissions in England, Wales, Scotland, and Northern Ireland.

Zoonotic diseases are a major cause of morbidity, and productivity losses in both humans and animal populations. Identifying the source of food-borne zoonoses (e.g. an animal reservoir or food product) is crucial for the identification and prioritisation of food safety interventions. For many zoonotic diseases it is difficult to attribute human cases to sources of infection because there is little epidemiological information on the cases. However, microbial strain typing allows zoonotic pathogens to be categorised, and the relative frequencies of the strain types among the sources and in human cases allows inference on the likely source of each infection. We introduce sourceR, an R package for quantitative source attribution, aimed at food-borne diseases. It implements a fully joint Bayesian model using strain-typed surveillance data from both human cases and source samples, capable of identifying important sources of infection. The model measures the force of infection from each source, allowing for varying survivability, pathogenicity and virulence of pathogen strains, and varying abilities of the sources to act as vehicles of infection. A Bayesian non-parametric (Dirichlet process) approach is used to cluster pathogen strain types by epidemiological behaviour, avoiding model overfitting and allowing detection of strain types associated with potentially high 'virulence'. sourceR is demonstrated using Campylobacter jejuni isolate data collected in New Zealand between 2005 and 2008. It enables straightforward attribution of cases of zoonotic infection to putative sources of infection by epidemiologists and public health decision makers. Predicting the spread of vector-borne diseases in response to incursions requires knowledge of both host and vector demographics in advance of an outbreak. Whereas host population data is typically available, for novel disease introductions there is a high chance of the pathogen utilising a vector for which data is unavailable. This presents a barrier to estimating the parameters of dynamical models representing host-vector-pathogen interaction, and hence limits their ability to provide quantitative risk forecasts. The Theileria orientalis (Ikeda) outbreak in New Zealand cattle demonstrates this problem: even though the vector has received extensive laboratory study, a high degree of uncertainty persists over its national demographic distribution. Addressing this, we develop a Bayesian data assimilation approach whereby indirect observations of vector activity inform a seasonal spatio-temporal risk surface within a stochastic epidemic model. We provide quantitative predictions for the future spread of the epidemic, quantifying uncertainty in the model parameters, case infection times, and the disease status of undetected infections. Importantly, we demonstrate how our model learns sequentially as the epidemic unfolds, and provides evidence for changing epidemic dynamics through time. Our approach therefore provides a significant advance in rapid decision support for novel vector-borne disease outbreaks.

The joint JAXA/NASA ASTRO-H mission is the sixth in a series of highly successful X-ray missions developed by the Institute of Space and Astronautical Science (ISAS), with a planned launch in 2015. The ASTRO-H mission is equipped with a suite of sensitive instruments with the highest energy resolution ever achieved at E > 3 keV and a wide energy range spanning four decades in energy from soft X-rays to gamma-rays. The simultaneous broad band pass, coupled with the high spectral resolution of Delta E < 7 eV of the micro-calorimeter, will enable a wide variety of important science themes to be pursued. Contact tracing data collected from disease outbreaks has received relatively little attention in the epidemic modelling literature because it is thought to be unreliable: infection sources might be wrongly attributed, or data might be missing due to resource contraints in the questionnaire exercise. Nevertheless, these data might provide a rich source of information on disease transmission rate. This paper presents novel methodology for combining contact tracing data with rate-based contact network data to improve posterior precision, and therefore predictive accuracy. We present an advancement in Bayesian inference for epidemics that assimilates these data, and is robust to partial contact tracing. Using a simulation study based on the British poultry industry, we show how the presence of contact tracing data improves posterior predictive accuracy, and can directly inform a more effective control strategy., Comment: 40 pages, 9 figures. The science of networks has revolutionised research into the dynamics of interacting elements. It could be argued that epidemiology in particular has embraced the potential of network theory more than any other discipline. Here we review the growing body of research concerning the spread of infectious diseases on networks, focusing on the interplay between network theory and epidemiology. The review is split into four main sections, which examine: the types of network relevant to epidemiology; the multitude of ways these networks can be characterised; the statistical methods that can be applied to infer the epidemiological parameters on a realised network; and finally simulation and analytical methods to determine epidemic dynamics on a given network. Given the breadth of areas covered and the ever-expanding number of publications, a comprehensive review of all work is impossible. Instead, we provide a personalised overview into the areas of network epidemiology that have seen the greatest progress in recent years or have the greatest potential to provide novel insights. As such, considerable importance is placed on analytical approaches and statistical methods which are both rapidly expanding fields. The Hitomi (ASTRO-H) mission is the sixth Japanese X-ray astronomy satellite developed by a large international collaboration, including Japan, USA, Canada, and Europe. The mission aimed to provide the highest energy resolution ever achieved at E greater than 2 keV, using a microcalorimeter instrument, and to cover a wide energy range spanning four decades in energy from soft X-rays to gamma-rays. After a successful launch on 2016 February 17, the spacecraft lost its function on 2016 March 26, but the commissioning phase for about a month provided valuable information on the on-board instruments and the spacecraft system, including astrophysical results obtained from first light observations. The paper describes the Hitomi (ASTRO-H) mission, its capabilities, the initial operation, and the instruments/spacecraft performances confirmed during the commissioning operations for about a month.
