10. Identifying social science engagement within agroecology: Classifying transdisciplinary literature with a semi-automated textual classification method

Abstract

Interdisciplinary and transdisciplinary fields of inquiry and action have been important academic frontiers in recent years. The field of agroecology is a prime example of transdisciplinarity. With roots in the biophysical sciences, social sciences, and peasant movements, publications in agroecology have been growing rapidly in recent decades. Here we explain a method — the script-expert adaptive classification (SEAC) method  — that allows us to examine the engagements between agroecology and the social sciences by identifying publications within the agroecological literature that engage with social science at various levels. Using the term “agroecology” and its iterations, we gathered a corpus of agroecology literature up to and including 2019 with 12,398 unique publications from five publication databases — Scopus, Web of Science, Agricola, CAB Direct, and EconLit. Using the SEAC method we then classified each publication as engaged, partially engaged, and not engaged with social sciences and separated this Agroecology Corpus 2019 into three corpora: agroecology engaged with social sciences (with 3,114 publications), agroecology not engaged with social sciences (with 7,041 publications), and agroecology with uncertain engagement with social science (with 2,241 publications) or unclassifiable. This article explains the SEAC method in detail so other transdisciplinary scholars can replicate and/or adapt it for similar purposes.  We also assess the SEAC method’s value in identifying social science publications relative to the classification systems of the major multidisciplinary bibliographic databases, Scopus, and Web of Science. Abstract

In this thesis I develop a psychosocial approach to prejudice and discrimination among the Mexican-origin population in the U.S. state of Arizona. I argue that although the Mexican-origin population has been oppressed and discriminated against by the dominant white population for centuries, this minority group has its own history of intra-group prejudice and discrimination. Moreover, I argue that the attitudes and behaviours of Mexican immigrants and Mexican Americans, and the interactions between them, are influenced by three main elements: 1) structural factors (such as exploitation and inequality); 2) dominant ideologies (such as colonisation and white supremacy/superiority) and; 3) cultural commonalities between Mexican immigrants and Mexican Americans (in particular, the Spanish language). Within this context, I employed approximately thirty free association narrative interviews, notes based on ethnographic and participant observations, amongst other data sources (such as newspaper articles and informal interviews), to reveal much about the unconscious dynamics and processes under which Mexican immigrants and Mexican Americans interact. In the first half of the thesis I describe the social and political context of Arizona, which includes the history of the Mexican-origin population in that state as well as the implementation of the anti-immigration law, Senate Bill 1070 and its effects on the Mexican-origin population. In addition to this, I describe the methodology I used to conduct this research (participants, types of interviews and analysis of the collected data). In the second half of the thesis, I analyse prejudice and discrimination coming from ‘outside’ and ‘inside’ the Mexican-origin population with the use of psychoanalytic (Freud, Klein, Dalal), sociological (Douglas, Jimenez, Clarke) and post-colonial theories (Fanon, Memmi, Bhabha). In conclusion, I argue that the phenomenon of prejudice and discrimination among Mexican immigrants and Mexican Americans in Arizona cannot be reduced to psychological nor sociological explanations but that it needs to be addressed and approached by several disciplines.

Abstract

Objective: The aim of this study was to analyze the cultivable oral microbiota of patients with obstructive sleep apnea (OSA) and its association with the periodontal condition. Methods: The epidemiology profile of patients and their clinical oral characteristics were determined. The microbiota was collected from saliva, subgingival plaque, and gingival sulcus of 93 patients classified into four groups according to the periodontal and clinical diagnosis: Group 1 (n = 25), healthy patients; Group 2 (n = 17), patients with periodontitis and without OSA; Group 3 (n = 19), patients with OSA and without periodontitis; and Group 4 (n = 32), patients with periodontitis and OSA. Microbiological samples were cultured, classified, characterized macroscopically and microscopically, and identified by MALDI-TOF-MS. The distribution of complexes and categories of microorganisms and correlations were established for inter- and intra-group of patients and statistically evaluated using the Spearman r test (p-value <0.5) and a multidimensional grouping analysis. Result: There was no evidence between the severity of OSA and periodontitis (p = 0.2813). However, there is a relationship between the stage of periodontitis and OSA (p = 0.0157), with stage III periodontitis being the one with the highest presence in patients with severe OSA (prevalence of 75%; p = 0.0157), with more cases in men. The greatest distribution of the complexes and categories was found in oral samples of patients with periodontitis and OSA (Group 4 POSA); even Candida spp. were more prevalent in these patients. Periodontitis and OSA are associated with comorbidities and oral conditions, and the microorganisms of the orange and red complexes participate in this association. The formation of the dysbiotic biofilm was mainly related to the presence of these complexes in association with Candida spp. Conclusion: Periodontopathogenic bacteria of the orange complex, such as Prevotella melaninogenica, and the yeast Candida albicans, altered the cultivable oral microbiota of patients with periodontitis and OSA in terms of diversity, possibly increasing the severity of periodontal disease. The link between yeasts and periodontopathogenic bacteria could help explain why people with severe OSA have such a high risk of stage III periodontitis. Antimicrobial approaches for treating periodontitis in individuals with OSA could be investigated in vitro using polymicrobial biofilms, according to our findings. [ABSTRACT FROM AUTHOR]

Abstract

In this study, we report the identification of genes required for the biosynthesis of the core lipopolysaccharides (LPSs) of two strains of Proteus mirabilis. Since P. mirabilis and Klebsiella pneumoniae share a core LPS carbohydrate backbone extending up to the second outer-core residue, the functions of the common P. mirabilis genes was elucidated by genetic complementation studies using well-defined mutants of K. pneumoniae. The functions of strain-specific outer-core genes were identified by using as surrogate acceptors LPSs from two well-defined K. pneumoniae core LPS mutants. This approach allowed the identification of two new heptosyl-transferases (WamA and WamC), a galactosyltransferase (WamB), and an N-acetylglucosaminyltransferase (WamD). In both strains, most of these genes were found in the so-called waa gene cluster, although one common core biosynthetic gene (wabO) was found outside this cluster. doi: 10.1128/JB.00494-10

Abstract

Comparison between the lipopolysaccharide (LPS) core structures of Aeromonas salmonicida subsp, salmonicida A450 and Aeromonas hydrophila AH-3 shows great similarity in the inner LPS core and part of the outer LPS core but some differences in the distal part of the outer LPS core (residues LD-Hep, D-Gal, and D-GalNAc). The three genomic regions encoding LPS core biosynthetic genes in A. salmonicida A450, of which regions 2 and 3 have genes identical to those of A. hydrophila AH-3, were fully sequenced. A. salmonicida A450 region 1 showed seven genes: three identical to those of A. hydrophila AH-3, three similar but not identical to those of A. hydrophila AH-3, and one without any homology to any well-characterized gene. A. salmonicida A450 mutants with alterations in the genes that were not identical to those of A. hydrophila AH-3 were constructed, and their LPS core structures were fully elucidated. At the same time, all the A. salmonicida A450 genes identical to those of A. hydrophila AH-3 were used to complement the previously obtained A. hydrophila AH-3 mutants for each of these genes. Combining the gene sequence and complementation test data with the structural data and phenotypic characterization of the mutant LPSs enabled a presumptive assignment of all LPS core biosynthesis gene functions in A. salmonicida A450. Furthermore, hybridization studies with internal probes for the A. salmonicida-specific genes using different A. salmonicida strains (strains of different subspecies or atypical strains) showed a unique or prevalent LPS core type, which is the one fully characterized for A. salmonicida A450.

Abstract

The Aeromonas hydrophila [wb.sub.*O34] gene cluster of strain AH-3 (serotype O34) was cloned and sequenced. This cluster contains genes necessary for the production of O34-antigen lipopolysaccharide (LPS) in A. hydrophila. We determined, using either mutation or sequence homology, roles for the majority of genes in the cluster by using the chemical O34-antigen LPS structure obtained for strain AH-3. The O34-antigen LPS export system has been shown to be a Wzy-dependent pathway typical of heteropolysaccharide pathways. Furthermore, the production of A. hydrophila O34-antigen LPS in Escherichia coli K-12 strains is dependent on incorporation of the Gne enzyme (UDP-N-acetylgalactosamine 4-epimerase) necessary for the formation of UDP-galactosamine in these strains. By using rapid amplification of cDNA ends we were able to identify a transcription start site upstream of the terminal wzz gene, which showed differential transcription depending on the growth temperature of the strain. The Wzz protein is able to regulate the O34-antigen LPS chain length. The differential expression of this protein at different temperatures, which was substantially greater at 20[degrees]C than at 37[degrees]C, explains the previously observed differential production of O34-antigen LPS and its correlation with the virulence of A. hydrophila serotype O34 strains.
