1. Mixing in the presence of non-monotonicity

Abstract

Non-monotonic velocity profiles are an inherent feature of mixing flows obeying no-slip boundary conditions. Here we consider simple 'stretching and folding' models of laminar fluid mixing, composing orthogonal shears on the two dimensional torus, and study the effect of imposing non-monotonic, piecewise linear shears. We give conditions under which non-mixing regions (elliptic islands) emerge and the factors which determine their size. We further study examples where no islands form, proving (measure theoretic) mixing properties over open parameter windows. Over the variety of systems considered, we encounter both uniformly and non-uniformly hyperbolic examples (with singularities). This is reflected in their mixing rates, exponential and polynomial respectively, which we establish using results from the chaotic billiards literature. We put these systems in the context of similar laminar mixing models, linked twist maps and a map of Cerbelli and Giona. Finally we consider a broader range of mixing protocols, rigorously comparing their efficiency, and discuss the challenges of relaxing piecewise linearity.

Abstract

The Tucker decomposition generalizes the notion of Singular Value Decomposition (SVD) to tensors, the higher dimensional analogues of matrices. We study the problem of constructing the Tucker decomposition of sparse tensors on distributed memory systems via the HOOI procedure, a popular iterative method. The scheme used for distributing the input tensor among the processors (MPI ranks) critically influences the HOOI execution time. Prior work has proposed different distribution schemes: an offline scheme based on sophisticated hypergraph partitioning method and simple, lightweight alternatives that can be used real-time. While the hypergraph based scheme typically results in faster HOOI execution time, being complex, the time taken for determining the distribution is an order of magnitude higher than the execution time of a single HOOI iteration. Our main contribution is a lightweight distribution scheme, which achieves the best of both worlds. We show that the scheme is near-optimal on certain fundamental metrics associated with the HOOI procedure and as a result, near-optimal on the computational load (FLOPs). Though the scheme may incur higher communication volume, the computation time is the dominant factor and as the result, the scheme achieves better performance on the overall HOOI execution time. Our experimental evaluation on large real-life tensors (having up to 4 billion elements) shows that the scheme outperforms the prior schemes on the HOOI execution time by a factor of up to 3x. Abstract

The Tucker decomposition expresses a given tensor as the product of a small core tensor and a set of factor matrices. Apart from providing data compression, the construction is useful in performing analysis such as principal component analysis (PCA)and finds applications in diverse domains such as signal processing, computer vision and text analytics. Our objective is to develop an efficient distributed implementation for the case of dense tensors. The implementation is based on the HOOI (Higher Order Orthogonal Iterator) procedure, wherein the tensor-times-matrix product forms the core routine. Prior work have proposed heuristics for reducing the computational load and communication volume incurred by the routine. We study the two metrics in a formal and systematic manner, and design strategies that are optimal under the two fundamental metrics. Our experimental evaluation on a large benchmark of tensors shows that the optimal strategies provide significant reduction in load and volume compared to prior heuristics, and provide up to 7x speed-up in the overall running time., Comment: Preliminary version of the paper appears in the proceedings of IPDPS'17

Abstract

Mutation of the tumor suppressor gene, TP53, is associated with abysmal survival outcomes in acute myeloid leukemia (AML). Although it is the most commonly mutated gene in cancer, its occurrence is observed in only 5–10% of de novo AML, and in 30% of therapy related AML (t-AML). TP53 mutation serves as a prognostic marker of poor response to standard-of-care chemotherapy, particularly in t-AML and AML with complex cytogenetics. In light of a poor response to traditional chemotherapy and only a modest improvement in outcome with hypomethylation-based interventions, allogenic stem cell transplant is routinely recommended in these cases, albeit with a response that is often short lived. Despite being frequently mutated across the cancer spectrum, progress and enthusiasm for the development of p53 targeted therapeutic interventions is lacking and to date there is no approved drug that mitigates the effects of TP53 mutation. There is a mounting body of evidence indicating that p53 mutants differ in functionality and form from typical AML cases and subsequently display inconsistent responses to therapy at the cellular level. Understanding this pathobiological activity is imperative to the development of effective therapeutic strategies. This review aims to provide a comprehensive understanding of the effects of TP53 on the hematopoietic system, to describe its varying degree of functionality in tumor suppression, and to illustrate the need for the adoption of personalized therapeutic strategies to target distinct classes of the p53 mutation in AML management.

Abstract

This paper proposes the Tensor Marshaling Unit (TMU), a near-core programmable dataflow engine for multicore architectures that accelerates tensor traversals and merging, the most critical op-erations of sparse tensor workloads running on today’s computing infrastructures. The TMU leverages a novel multi-lane design that enables parallel tensor loading and merging, which naturally pro-duces vector operands that are marshaled into the core for efficient SIMD computation. The TMU supports all the necessary primitives to be tensor-format and tensor-algebra complete. Inertial Electrostatic Confinement (IEC) fusion is a technique that uses electrostatic fields to confine and heat ions in order to achieve nuclear fusion. This is achieved by using a metal grid as the cathode to create the confining electrostatic well. There have been unpublished suggestions that the materials and geometry of the cathode have an effect on the fusion rate. A systematic experimental study is carried out on a range of non-standard cathode geometries and materials in an IEC fusion device under low energy conditions to challenge the commonly accepted notion that a more highly transparent grid is the most efficient means of fusion neutron production. A number of hollow cathode geometries were exposed to a range of different pressures, voltages, and currents, which were compared to an IEC grid under the same conditions. The cathode surface temperature and ion energy distribution in the plasma were used to correlate the fusion rate associated with the temperature and plasma properties. It was found that the hollow cathodes operating under the abnormal discharge conditions produced more neutrons than an IEC grid. A model using ambipolar diffusion and sheath terms was developed. A study into the material dependence of the cathodes was performed using stainless steel as the control group. Graphite was found to produce an order of magnitude more neutrons than stainless steel. A model was presented that showed a qualitative trend for all metallic samples that correlated with the experimental results. However the anomalous results from graphite proved to be more elusive. Finally, a cathode that combined both the most efficient geometry and material was studied. The graphite biconical cathode was found to have a higher fusion rate than the sum of its parts. This study represents the first of its kind focusing on the effects of material and cathode geometry under low energy discharge conditions on the neutron production rate.

Abstract

This project characterizes spread of quality improvement (QI) projects initiated in the U.S. Department of Veterans Affairs (VA) Geriatric Scholars Program (GSP) workforce development program. This mixed methods study analyzes a recent cross-sectional survey of GSP participants and program-level data on participant characteristics and QI project topics. We surveyed 578 scholars who had completed all program requirements to that point, and still worked for VA; 207 (35%) responded. The majority of respondents who had been in the program for at least six months (70%) reported sustainment of their QI project beyond initial implementation and nearly a third (30.4%) reported any spread beyond their own care team. QI project topics spanned many domains and percent of projects reporting spread varied across domains from 0% to 67%. A workforce development capstone activity in which participants demonstrate substantive and methodological competency can foster bottom-up QI activities in a large, diverse health care system.

Abstract

This work provides a better understanding of radionuclides associated with shale formations and an increase in their concentration accompanying oil and gas production. The mineralogical and inorganic composition of various hydrocarbon rich shales was evaluated with spectroscopic, microscopic, and mass spectrometric techniques. Microstructural analysis by X-ray Diffraction (XRD) determined the quartz, feldspar, dolomite, calcite, and clay composition of the shale. Scanning Electron Microscopy - Energy Dispersive X-ray Spectroscopy (SEM/EDX) revealed the presence of inorganic metals (i.e. U, Th, Pb, etc.) near hydrocarbon rich regions of the shale. Elemental analysis of the bulk mineral phases via multi-collector Inductively Coupled Plasma Mass Spectrometry (ICP-MS) revealed higher concentration of U and Th associated with the organics in shale. A combination of the geochemical and mineralogical data suggests that the anoxic conditions during deposition may have led to the enrichment of the redox-sensitive elements (i.e. U, V, and Mo, etc.) in the Utica and Niobrara formations, while an oxic depositional environment led to a depletion of redox-sensitive elements in the Green River and Mancos formations. Furthermore, our data suggest that rare-earth elements (REE) enrichment is of terrigenous origins, supporting anoxic diagenesis. Knowledge of the inorganic composition, including Naturally Occurring Radioactive Materials (NORM) and Technologically Enhanced Naturally Occurring Radioactive Materials (TENORM) of hydrocarbon rich shales, is essential for the development of advanced environmental techniques that extract the hydrocarbons without polluting the surrounding environment.
