1. Amyotrophic Lateral Sclerosis: Proteins, Proteostasis, Prions, and Promises

Abstract

Amyotrophic lateral sclerosis (ALS) is characterized by the progressive degeneration of the motor neurons that innervate muscle, resulting in gradual paralysis and culminating in the inability to breathe or swallow. This neuronal degeneration occurs in a spatiotemporal manner from a point of onset in the central nervous system (CNS), suggesting that there is a molecule that spreads from cell-to-cell. There is strong evidence that the onset and progression of ALS pathology is a consequence of protein misfolding and aggregation. In line with this, a hallmark pathology of ALS is protein deposition and inclusion formation within motor neurons and surrounding glia of the proteins TAR DNA-binding protein 43, superoxide dismutase-1, or fused in sarcoma. Collectively, the observed protein aggregation, in conjunction with the spatiotemporal spread of symptoms, strongly suggests a prion-like propagation of protein aggregation occurs in ALS. In this review, we discuss the role of protein aggregation in ALS concerning protein homeostasis (proteostasis) mechanisms and prion-like propagation. Furthermore, we examine the experimental models used to investigate these processes, including in vitro assays, cultured cells, invertebrate models, and murine models. Finally, we evaluate the therapeutics that may best prevent the onset or spread of pathology in ALS and discuss what lies on the horizon for treating this currently incurable disease.

Abstract

Live attenuated bacterial vectors, such as Salmonella typhimurium, have shown promise as delivery vehicles for DNA. We have examined two new strains of S. typhimurium and their impact on dendritic cell maturation (CD12-sifA/aroC mutant and WT05-ssaV/aroC, both in TML background). Strain WT05 matured dendritic cells in a more efficient way; caused higher release of cytokines TNF-α, IL-12, IL-1β; and was efficient for gene transfer. These findings suggest that the genetic background of the attenuation can influence the pattern of inflammatory immune response to Salmonella infection.

Abstract

With the onset of the rapidly ageing population, the impact of age related neurodegenerative diseases is becoming a predominant health and economic concern. Neurodegenerative diseases such as Alzheimer’s disease, Creutzfeldt-Jakob disease, Parkinson’s disease, Huntington’s disease, frontotemporal dementia and amyotrophic lateral sclerosis result from the loss of a specific subsets of neurons, which is closely associated with accumulation and deposition of specific protein aggregates. Protein aggregation, or fibril formation, is a well-studied phenomenon that occurs in a nucleation-dependent growth reaction. Recently, there has been a swell of literature implicating protein aggregation and its ability to propagate cell-to-cell in the rapid progression of these diseases. In order for protein aggregation to be kindled in recipient cells it is a requisite that aggregates must be able to be released from one cell and then taken up by others. In this article we will explore the relationship between protein aggregates, their propagation and the role of macropinocytosis in their uptake. We highlight the ability of neurons to undergo stimulated macropinocytosis and identify potential therapeutic targets.

Abstract

Cation selective channels constitute the gate for ion currents through the cell membrane. Here we present an improved statistical mechanical model based on atomistic structural information, cation hydration state and without tuned parameters that reproduces the selectivity of biological Na+ and Ca2+ ion channels. The importance of the inclusion of step-wise cation hydration in these results confirms the essential role partial dehydration plays in the bacterial Na+ channels. The model, proven reliable against experimental data, could be straightforwardly used for designing Na+ and Ca2+ selective nanopores.

Instruksi merupakan faktor penting yang dapat mempengaruhi keberhasilan perawatan gigi tiruan lengkap. Leaflet merupakan salah satu media tulis yang seringkali digunakan dalam penyampaian informasi dan instruksi. Pemberian instruksi yang baik dapat meningkatkan perilaku pembersihan sehingga akan mempengaruhi kualitas hidup. Penelitian ini dilaksanakan dengan tujuan untuk mengetahui pengaruh pemberian instruksi pembersihan gigi tiruan lengkap dengan menggunakan leaflet terhadap kualitas hidup terkait kebersihan rongga mulut pada lansia pengguna gigi tiruan lengkap. Jenis penelitian ini adalah eksperimental dengan desain one group pre-test dan post-test yang dilakukan di Panti Wreda Kasih Bapa, Pontianak Tenggara dengan mewawancarai 36 pasien dengan menggunakan kuesioner OHIP-EDENT. Pengumpulan data dilakukan sebanyak 2 kali yaitu sebelum diberikan instruksi leaflet dan 1 bulan setelah diberikan instruksi leaflet. Hasil penelitian menunjukkan adanya perubahan kualitas hidup pada lansia setelah diberikan instruksi pembersihan gigi tiruan dengan menggunakan leaflet. Sebelum diberikan instruksi ditemukan bahwa mayoritas pasien di Panti Wreda Kasih Bapa memiliki kualitas hidup sedang (86,11%). Setelah diberikan instruksi terdapat peningkatan dimana mayoritas pasien memiliki kualitas hidup baik (55,56%). Hasil uji Wilcoxon Signed Rank didapatkan nilai p=0,000. Disimpulkan terdapat pengaruh pemberian instruksi leaflet pembersihan gigi tiruan lengkap terhadap kualitas hidup terkait kebersihan rongga mulut pada lansia pengguna gigi tiruan lengkap.

21. Measuring antineutrino oscillations with the MINOS experiment

Abstract

MINOS is a long baseline neutrino oscillation experiment. A manmade beam of predominantly muon neutrinos is detected both 1 km and 735 km from the production point by two functionally identical detectors. A comparison of the energy spectra measured by the two detectors shows the energy-dependent disappearance of muon neutrinos characteristic of oscillations and allows a measurement of the parameters governing the oscillations. This thesis presents work leading to measurements of disappearance in the 6% ∇μ background in that beam. A calibration is developed to correct for time-dependent changes in the responses of both detectors, reducing the corresponding uncertainty on hadronic energy measurements from 1.8% to 0.4% in the near detector and from 0.8% to 0.4% in the far detector. A method of selecting charged current ∇μ events is developed, with purities (efficiencies) of 96.5% (74.4%) at the near detector, and 98.8% (70.9%) at the far detector in the region below 10~GeV reconstructed neutrino energy. A method of using the measured near detector neutrino energy spectrum to predict that expected at the far detector is discussed, and developed for use in the ∇μ analysis. Sources of systematic uncertainty contributing to the oscillation measurements are discussed. In the far detector, 32 ∇μ events are observed below a reconstructed energy of 30 GeV, compared to an expectation of 47.8 for Δm̄2atm = Δm2atm, sin2(2‾θ23) = sin2(2θ23). This deficit, in such a low statistics sample, makes the result difficult to interpret in the context of an oscillation parameter measurement. Possible sources for the discrepancy are discussed, concluding that considerably more data are required for a definitive solution. Running MINOS with a dedicated ∇μ beam would be the ideal continuation of this work.

28. The effects of demographic and dispositional traits on the homework practices of Australian secondary school students and teachers

Abstract

A wide body of research has identified a range of benefits of homework for secondary school students, including improved achievement outcomes, development of metacognitive processes, and enhanced involvement of parents and carers with their children’s learning. However, research has also identified demographic differences in homework practices and has found that demographic variables moderate relationships between homework and achievement. This thesis examines demographic patterns in Australian students’ homework behaviour and affective dispositions towards homework and learning. Interactions between demography, student attitudes and teachers’ homework allocation practices are also examined with the aim of informing equitable and effective homework policies and practices. Study 1 published in the proceedings of the 2016 Australian Association for Research in Education’s (AARE) Annual Conference, explores demographic patterns in the homework practices of Australian secondary school students. It was found that student gender, location, school type, prior grade repetition, language background, and measures of socioeconomic status varied with reported time spent on homework by Australian 15-year-olds surveyed by PISA in 2012. Study 2, published in the Australian Journal of Education in 2021, examines relationships between Australian secondary school teachers’ homework allocation practices and student demography, dispositions, and teacher expectations. The results for Study 2 showed that the demographic profiles of classrooms affected teachers’ homework allocation practices although they were mediated by teachers’ assessments (or expectations) of their students’ capacities and by their students’ assessments of their own levels of competency and motivation. Abstract

Cell reprogramming involves time-intensive, costly processes that ultimately produce low numbers of reprogrammed cells of variable quality. By screening a range of polyacrylamide hydrogels (pAAm gels) of varying stiffness (1 kPA – 1.3 MPa) we found that a gel of medium stiffness significantly increases the overall number of reprogrammed cells by up to ten-fold with accelerated reprogramming kinetics, as compared to the standard Tissue Culture PolyStyrene (TCPS)-based protocol. We observe that though the gel improves both early and late phases of reprogramming, improvement in the late (reprogramming prone population maturation) phase is more pronounced and produces iPSCs having different characteristics and lower remnant transgene expression than those produced on TCPS. Comparative RNA-Seq analyses coupled with experimental validation reveals that modulation of Bone Morphogenic Protein (BMP) signalling by a novel reprogramming regulator, Phactr3, upregulated in the gel at an earliest time-point without the influence of transcription factors used for reprogramming, plays a crucial role in the improvement in the early reprogramming kinetics and overall reprogramming outcomes. This study provides new insights into the mechanism via which substrate stiffness modulates reprogramming kinetics and iPSC quality outcomes, opening new avenues for producing higher numbers of quality iPSCs or other reprogrammed cells at shorter timescales.

Abstract

Abstract Accurate detection and tracking of animals across diverse environments are crucial for studying brain and behavior. Recently, computer vision techniques have become essential for high-throughput behavioral studies; however, localizing animals in complex conditions remains challenging due to intra-class visual variability and environmental diversity. These challenges hinder studies in naturalistic settings, such as when animals are partially concealed within nests. Moreover, current tools are laborious and time-consuming, requiring extensive, setup-specific annotation and training procedures. To address these challenges, we introduce the 'Detect-Any-Mouse-Model' (DAMM), an object detector for localizing mice in complex environments with minimal training. Our approach involved collecting and annotating a diverse dataset of single- and multi-housed mice in complex setups. We trained a Mask R-CNN, a popular object detector in animal studies, to perform instance segmentation and validated DAMM’s performance on a collection of downstream datasets using zero-shot and few-shot inference. DAMM excels in zero-shot inference, detecting mice and even rats, in entirely unseen scenarios and further improves with minimal training. Using the SORT algorithm, we demonstrate robust tracking, competitive with keypoint-estimation-based methods. Notably, to advance and simplify behavioral studies, we release our code, model weights, and data, along with a user-friendly Python API and a Google Colab implementation.

43. Altering proactive behaviour: individual level interventions that influence cognitive-motivational states

Abstract

The overall goal of my program of research has been to alter proactive behaviours by using individual level interventions to influence their antecedents. In the first chapter of this thesis, I begin by defining and summarizing the different conceptualisations and models of proactivity that exist in the literature. Next I identify five key antecedents of proactive behaviour, namely, self-efficacy/role breadth self-efficacy (Bandura, 1977; Parker, 1998), felt responsibility (Frese & Fay, 2001), control orientations (Frese & Fay, 2001), change orientation (Frese & Fay, 2001) and flexible role orientation (Parker, Wall, & Jackson, 1997). Based on the literature, I propose different individual level interventions that may influence these antecedents, with the goal of increasing proactive behaviour. In Study 1, I use Parker, Williams and Turner's (2006) model of proactive behaviour to alter proactive behaviours via a proximally related variable, learning self-efficacy. My results suggested that there is a positive relationship between learning self-efficacy and proactive feedback seeking, but that learning self-efficacy was not affected by teaching either cognitive or behavioural skills. In Study 2, I explored the relationship between change orientation and proactive behaviour. Existing research did not appear to include either a standardised formal definition of change orientation, or a reliable measure to assess the relationship between this antecedent and proactive behaviours. Therefore, I developed a formal definition and scale to measure this construct, which provided a useful starting point for future research. Using the new measure of change orientation, I identified a curvilinear relationship between this construct and a particular proactive behaviour, namely innovation suggestions. In Studies 3 and 4, I further explored the relationship between change orientation and proactive behaviour. In particular, I sought to examine the malleability of change orientation and to ascertain whether modifying change orientation might lead to a difference in proactive behaviour displayed. My results suggest that change orientation is indeed malleable in a negative direction and that altering change orientation leads to an increase in anticipation of future outcomes (a proactive behaviour).

Abstract

In the last decades, HOX proteins have been extensively studied due to their pivotal role in transcriptional events. HOX proteins execute their activity by exploiting a cooperative binding to PBX proteins and DNA. Therefore, an increase or decrease in HOX activity has been associated with both solid and haematological cancer diseases. Thus, inhibiting HOX-PBX interaction represents a potential strategy to prevent these malignancies, as demonstrated by the patented peptide HTL001 that is being studied in clinical trials. In this work, a computational study is described to identify novel potential peptides designed by employing a database of non-natural amino acids. For this purpose, residue scanning of the HOX minimal active sequence was performed to select the mutations to be further processed. According to these results, the peptides were point-mutated and used for Molecular Dynamics (MD) simulations in complex with PBX1 protein and DNA to evaluate complex binding stability. MM-GBSA calculations of the resulting MD trajectories were exploited to guide the selection of the most promising mutations that were exploited to generate twelve combinatorial peptides. Finally, the latter peptides in complex with PBX1 protein and DNA were exploited to run MD simulations and the ΔGbinding average values of the complexes were calculated. Thus, the analysis of the results highlighted eleven combinatorial peptides that will be considered for further assays.

Abstract

Abstract Natural ecosystems store large amounts of carbon globally, as organisms absorb carbon from the atmosphere to build large, long-lasting, or slow-decaying structures such as tree bark or root systems. An ecosystem’s carbon sequestration potential is tightly linked to its biological diversity. Yet when considering future projections, many carbon sequestration models fail to account for the role biodiversity plays in carbon storage. Here, we assess the consequences of plant biodiversity loss for carbon storage under multiple climate and land-use change scenarios. We link a macroecological model projecting changes in vascular plant richness under different scenarios with empirical data on relationships between biodiversity and biomass. We find that biodiversity declines from climate and land use change could lead to a global loss of between 7.44-103.14 PgC (global sustainability scenario) and 10.87-145.95 PgC (fossil-fueled development scenario). This indicates a self-reinforcing feedback loop, where higher levels of climate change lead to greater biodiversity loss, which in turn leads to greater carbon emissions and ultimately more climate change. Conversely, biodiversity conservation and restoration can help achieve climate change mitigation goals.

Abstract

Kazakhstan holds some of the most significant Gulag heritage sites; however, tourism research remains limited. This article introduces analysis of contrasting sites and considers how some have been developed and others ignored. Selectivity in interpretation is linked to societal amnesia and the collective trauma experienced by the population of Kazakhstan. The article reaffirms the politicization of heritage in this emergent nation.
