Three different modules were formulated and tested for the integrated management of the chilli viral complex at two different locations. Out of the three modules, the disease incidence was significantly less in module- 2 during both the years consecutively, which recorded 27.2 per cent during Rabi 2019-20 and 25.2 per cent during Rabi 2020-21 respectively. The correlation analysis for the whitefly population with weather parameters during Rabi 2019-20 and 2020-21 indicated that there existed a positive and significant correlation of whiteflies with minimum temperature, morning humidity and wind velocity; but there was a negative correlation with evening relative humidity and sunshine hours. In the present study, there was a significant increase in the intensity of the disease (viral complex) and there was a corresponding decrease in the yield, yield attributes of the chilli crop. The results markedly reported that there was a significant difference between the CBR of different modules in correspondence with the disease incidence which had a remarkable influence on the yield and yield attributes hence on the CBR. With the help of the present study it was evident that module 2 has lower cost of production along with enhanced yield and a profitable CBR.

Genetic diversity study was carried out among 41 sesame genotypes using seed yield and its component characters. Based on the present investigation the 41sesame genotypes were grouped into seven clusters suggesting that considerable amount of genetic diversity present across genotypes. The maximum diversity was contributed by capsules per plant followed by number of branches per plant, plant height and days to maturity. Cluster II was the largest one comprising of 17 genotypes followed by cluster I with 12 genotypes, cluster IV with five genotypes, cluster III with four genotypes, cluster V, VI, and VII, were represented by each single genotype indicating high degree of heterogeneity among the genotypes. The maximum inter cluster distance was observed between IV and VI clusters followed by clusters IV and V and clusters VI and VII while it was low between clusters V and VI, followed by clusters I and V, clusters II and VII. Maximum intra cluster distance was observed in cluster VI, followed by cluster IV, cluster III, cluster II and cluster I. The inter cluster distance in most of the cases were higher than the intra-cluster distance indicating wider genetic diversity among the genotypes of different groups. Four characters viz., capsules per plant, followed by number of branches, plant height and days to maturity contributed more than 90% towards genetic divergence. Hence, these four characters are very important for selection indices.

Fusarium wilt (FW) is one of the most important biotic stresses causing yield losses in pigeonpea. Genetic improvement of pigeonpea through genomics-assisted breeding (GAB) is an economically feasible option for the development of high yielding FW resistant genotypes. In this context, two recombinant inbred lines (RILs) (ICPB 2049 × ICPL 99050 designated as PRIL_A and ICPL 20096 × ICPL 332 designated as PRIL_B) and one F2 (ICPL 85063 × ICPL 87119) populations were used for the development of high density genetic maps. Genotyping-by-sequencing (GBS) approach was used to identify and genotype SNPs in three mapping populations. As a result, three high density genetic maps with 964, 1101 and 557 SNPs with an average marker distance of 1.16, 0.84 and 2.60 cM were developed in PRIL_A, PRIL_B and F2, respectively. Based on the multi-location and multi-year phenotypic data of FW resistance a total of 14 quantitative trait loci (QTLs) including six major QTLs explaining >10% phenotypic variance explained (PVE) were identified. Comparative analysis across the populations has revealed three important QTLs (qFW11.1, qFW11.2 and qFW11.3) with upto 56.45% PVE for FW resistance. This is the first report of QTL mapping for FW resistance in pigeonpea and identified genomic region could be utilized in GAB.

Identification of candidate genomic regions associated with target traits using conventional mapping methods is challenging and time‐consuming. In recent years, a number of single nucleotide polymorphism (SNP)‐based mapping approaches have been developed and used for identification of candidate/putative genomic regions. However, in the majority of these studies, insertion–deletion (Indel) were largely ignored. For efficient use of Indels in mapping target traits, we propose Indel‐seq approach, which is a combination of whole‐genome resequencing (WGRS) and bulked segregant analysis (BSA) and relies on the Indel frequencies in extreme bulks. Deployment of Indel‐seq approach for identification of candidate genomic regions associated with fusarium wilt (FW) and sterility mosaic disease (SMD) resistance in pigeonpea has identified 16 Indels affecting 26 putative candidate genes. Of these 26 affected putative candidate genes, 24 genes showed effect in the upstream/downstream of the genic region and two genes showed effect in the genes. Validation of these 16 candidate Indels in other FW‐ and SMD‐resistant and FW‐ and SMD‐susceptible genotypes revealed a significant association of five Indels (three for FW and two for SMD resistance). Comparative analysis of Indel‐seq with other genetic mapping approaches highlighted the importance of the approach in identification of significant genomic regions associated with target traits. Therefore, the Indel‐seq approach can be used for quick and precise identification of candidate genomic regions for any target traits in any crop species.

Bacterial blight (BB) and fungal blast diseases are the major biotic constraints that limit rice productivity. To sustain yield improvement in rice, it is necessary to developed yield potential of the rice varieties by incorporation of biotic stress resistance genes. Tellahamsa is a well-adapted popular high yielding rice variety in Telangana state, India. However, the variety is highly susceptible to BB and blast. In this study, simultaneous stepwise transfer of genes through marker-assisted backcross breeding (MABB) strategy was used to introgress two major BB (Xa21 and xa13) and two major blast resistance genes (Pi54 and Pi1) into Tellahamsa. In each generation (from F1 to ICF3) foreground selection was done using gene-specific markers viz., pTA248 (Xa21), xa13prom (xa13), Pi54MAS (Pi54) and RM224 (Pi1). Two independent BC2F1 lines of Tellahamsa/ISM (Cross-I) and Tellahamsa/NLR145 (Cross-II) possessing 92% and 94% recurrent parent genome (RPG) respectively were intercrossed to develop ICF1-ICF3 generations. These gene pyramided lines were evaluated for key agro-morphological traits, quality, and resistance against blast at three different hotspot locations as well as BB at two locations. Two ICF3 gene pyramided lines viz., TH-625-159 and TH-625-491 possessing four genes exhibited a high level of resistance to BB and blast. In the future, these improved Tellahamsa lines could be developed as mega varieties for different agro-climatic zones and also as potential donors for different pre-breeding rice research.

Summary To map resistance genes for Fusarium wilt (FW) and sterility mosaic disease (SMD) in pigeonpea, sequencing‐based bulked segregant analysis (Seq‐BSA) was used. Resistant (R) and susceptible (S) bulks from the extreme recombinant inbred lines of ICPL 20096 × ICPL 332 were sequenced. Subsequently, SNP index was calculated between R‐ and S‐bulks with the help of draft genome sequence and reference‐guided assembly of ICPL 20096 (resistant parent). Seq‐BSA has provided seven candidate SNPs for FW and SMD resistance in pigeonpea. In parallel, four additional genotypes were re‐sequenced and their combined analysis with R‐ and S‐bulks has provided a total of 8362 nonsynonymous (ns) SNPs. Of 8362 nsSNPs, 60 were found within the 2‐Mb flanking regions of seven candidate SNPs identified through Seq‐BSA. Haplotype analysis narrowed down to eight nsSNPs in seven genes. These eight nsSNPs were further validated by re‐sequencing 11 genotypes that are resistant and susceptible to FW and SMD. This analysis revealed association of four candidate nsSNPs in four genes with FW resistance and four candidate nsSNPs in three genes with SMD resistance. Further, In silico protein analysis and expression profiling identified two most promising candidate genes namely C.cajan_01839 for SMD resistance and C.cajan_03203 for FW resistance. Identified candidate genomic regions/SNPs will be useful for genomics‐assisted breeding in pigeonpea.

Grain size is one of the key traits that determines the quality of Basmati rice from the consumers’ as well as the traders’ point of view. Though many genes governing grain size have been identified in indica and japonica, little work has been done in Basmati rice. The present study aims at dissection of a QTL region governing grain size traits in Basmati employing association and linkage mapping approaches. Association mapping revealed that three markers, i.e., RM 6024 (grain breadth), RM1237 and RM18582 (grain length-breadth ratio), which cover 889 kb in the targeted QTL region have been significantly associated with grain size traits. Using linkage mapping, the targeted QTL region has been further delimited to a physical distance of 268 kb that comprises 24 annotated genes. The gene expression analysis of parents, revealed 19 genes differentially expressing within the QTL. Of them, 15 genes showed high expression in Basmati370, while four were expressed in Jaya, and whereas five genes did not show any differential expression between parents. Among differentially expressed genes, a highly expressed gene in Basmati370, Os05g0374200 (Cytokinin dehydrogenase 1 precursor) seems to be involved in accumulation of cytokinins, thus affecting the grain size. Therefore, our findings demonstrated that by complimenting association and linkage mapping, it is likely to dissect a QTL governing grain size traits in Basmati rice and also the QTL could be a potential target for marker-assisted breeding and map-based cloning studies.

Pigeonpea (Cajanus cajan), a tropical grain legume with low input requirements, is expected to continue to have an important role in supplying food and nutritional security in developing countries in Asia, Africa and the tropical Americas. From whole-genome resequencing of 292 Cajanus accessions encompassing breeding lines, landraces and wild species, we characterize genome-wide variation. On the basis of a scan for selective sweeps, we find several genomic regions that were likely targets of domestication and breeding. Using genome-wide association analysis, we identify associations between several candidate genes and agronomically important traits. Candidate genes for these traits in pigeonpea have sequence similarity to genes functionally characterized in other plants for flowering time control, seed development and pod dehiscence. Our findings will allow acceleration of genetic gains for key traits to improve yield and sustainability in pigeonpea.

Sterility mosaic disease (SMD) is one of the serious production constraints that may lead to complete yield loss in pigeonpea. Three mapping populations including two recombinant inbred lines and one F2, were used for phenotyping for SMD resistance at two locations in three different years. Genotyping-by-sequencing approach was used for simultaneous identification and genotyping of SNPs on above mentioned populations. In total, 212,464, 89,699 and 64,798 SNPs were identified in ICPL 20096 × ICPL 332 (PRIL_B), ICPL 20097 × ICP 8863 (PRIL_C) and ICP 8863 × ICPL 87119 (F2) respectively. By using high-quality SNPs, genetic maps were developed for PRIL_B (1,101 SNPs; 921.21 cM), PRIL_C (484 SNPs; 798.25 cM) and F2 (996 SNPs; 1,597.30 cM) populations. The average inter marker distance on these maps varied from 0.84 cM to 1.65 cM, which was lowest in all genetic mapping studies in pigeonpea. Composite interval mapping based QTL analysis identified a total of 10 QTLs including three major QTLs across the three populations. The phenotypic variance of the identified QTLs ranged from 3.6 to 34.3%. One candidate genomic region identified on CcLG11 seems to be promising QTL for molecular breeding in developing superior lines with enhanced resistance to SMD.

The BPT-5204 genotype from Indica rice cultivar ( cv ) is recalcitrant and showed low transformation frequency compare to japonica rice cv . Here we have optimized the efficient transformation protocol to minimize the time scale and enhance the transformation frequency by altering the key parameters like, acetosyringone (AS) concentration, optical density of bacterial culture and co-cultivation time. Highly proliferated 21 days old Scutellum derived embryogenic calli were infected with Agrobacterium tumefaciens harbouring pCAMBIA2300- Ds -En- Bar binary vector. T-DNA contains tetrameric CaMV35S enhancer elements along with bar gene which embedded between the transposable Ds element. At 0.5 OD 600nm of Agrobacterium culture and co-cultivation for 2 days on MS co-cultivation medium containing 100 μM acetosyringone proved to be optimal and attained 6.2 % of transformation efficiency. The transformed calli and regenerated plantlets were proliferated on Murashige and Skoog (MS) medium containing phosphinothricin (PPT). Polymerase chain reaction (PCR) confirmed that intact T-DNA was successfully integrated in the rice genome. This protocol can be employed to develop transgenic rice plants with gain of functional mutagenesis.

Full potential of any hybrid can be exploited by ensuring the supply of genetically pure seeds. Conventionally, hybrid seed purity assessment is done through grow out test (GOT) which is based on the morphological and floral characters of plants grown to maturity. Being land and labor intensive, time consuming and influenced by the environment, there is an immense need to replace GOT with a simple, rapid, unbiased and cost-effective DNA based assay for hybrid purity assessment. With this objective, the parental lines of three commercial safflower hybrids of India (NH-1, NH-15 and DSH-129) were screened using 74 safflower EST-SSR markers and five markers were found to be polymorphic. A PCR-based assay with these markers showed both alleles of the parental lines in pure hybrids proving the heterozygosity, while the off-types were identified by the presence of either of the parental alleles. This assay could accurately determine the genetic purity in a predetermined sample of hybrids constituted by deliberately mixing seeds of parental lines. This is the first report demonstrating the utility of EST-SSR markers for the assessment of genetic purity of hybrids in crop plants.

Pigeonpea is an important pulse crop grown predominantly in the tropical and sub-tropical regions of the world. Although pigeonpea growing area has considerably increased, yield has remained stagnant for the last six decades mainly due to the exposure of the crop to various biotic and abiotic constraints. In addition, low level of genetic variability and limited genomic resources have been serious impediments to pigeonpea crop improvement through modern breeding approaches. In recent years, however, due to the availability of next generation sequencing and high-throughput genotyping technologies, the scenario has changed tremendously. The reduced sequencing costs resulting in the decoding of the pigeonpea genome has led to the development of various genomic resources including molecular markers, transcript sequences and comprehensive genetic maps. Mapping of some important traits including resistance to Fusarium wilt and sterility mosaic disease, fertility restoration, determinacy with other agronomically important traits have paved the way for applying genomics-assisted breeding (GAB) through marker assisted selection as well as genomic selection. This would lead to accelerate the development and improvement of both varieties and hybrids in pigeonpea. Particularly for hybrid breeding programme, mitochondrial genomes of cytoplasmic male sterile lines, maintainers and hybrids have also been sequenced to identify genes responsible for cytoplasmic male sterility. Furthermore, several diagnostic molecular markers have been developed to assess the purity of commercial hybrids. In summary, pigeonpea has become a genomic resources-rich crop and efforts have already been initiated to integrate these resources in pigeonpea breeding.

Extent of genetic diversity in a collection of 41 sesame genotypes comprising advanced breeding lines and varieties was assessed based on phenotypic (19 morphological and quantitative traits) and genotypic (68 SSR loci) data. Wide variation was observed for quantitative traits, namely, plant height (86-137 cm). No. of capsules/ plant (42-116), days to maturity (81-103) and seed yield/ plant (10-23g)., SSR markers showed 29% polymorphism with an average of 2.8 alleles/locus and 0.409 PIC value indicating a trend of moderate level of diversity at molecular level in the collection. The results reinforce the need for using both phenotypic and molecular data for genetic diversity assessments and selecting diverse lines for breeding programmes.

Expressed sequence tag (EST) databases offer opportunity for the rapid development of simple sequence repeat (SSR) markers in crops. Sequence assembly and clustering of 57 895 ESTs of castor bean resulted in the identification of 10 960 unigenes (6459 singletons and 4501 contigs) having 7429 SSRs. On an average, the unigenes contained 1 SSR for every 1.23 kb of unigene sequence. The identified SSRs mostly consisted of dinucleotide (62.4%) and trinucleotide (33.5%) repeats. The AG class was the most common among the dinucleotide motifs (68.9%), whereas the AAG class (25.9%) was predominant among the trinucleotide motifs. A total of 611 primer pairs were designed for the SSRs, having repeat length more than or equal to 20 nucleotides, of which a set of 130 markers were tested and 92 of these yielding robust amplicons were analyzed for their utility in genetic purity assessment of castor bean hybrids. Nine markers were able to detect polymorphism between the parental lines of nine commercial castor bean hybrids (DCH-32, DCH-177, DCH-519, GCH-2, GCH-4, GCH-5, GCH-6, GCH-7, and RHC-1), and their utility in genetic purity testing was demonstrated. These novel EST–SSR markers would be a valuable addition to the growing molecular marker resources that could be used in genetic improvement programmes of castor bean.
