In cancer, the primary tumour's organ of origin and histopathology are the strongest determinants of its clinical behaviour, but in 3% of cases a patient presents with a metastatic tumour and no obvious primary. Here, as part of the ICGC/TCGA Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium, we train a deep learning classifier to predict cancer type based on patterns of somatic passenger mutations detected in whole genome sequencing (WGS) of 2606 tumours representing 24 common cancer types produced by the PCAWG Consortium. Our classifier achieves an accuracy of 91% on held-out tumor samples and 88% and 83% respectively on independent primary and metastatic samples, roughly double the accuracy of trained pathologists when presented with a metastatic tumour without knowledge of the primary. Surprisingly, adding information on driver mutations reduced accuracy. Our results have clinical applicability, underscore how patterns of somatic passenger mutations encode the state of the cell of origin, and can inform future strategies to detect the source of circulating tumour DNA.

Purpose: Exercise-induced cell-free DNA (ei-cfDNA) has been studied in response to various types of exercise. Its correlation with exercise intensity and duration has been observed consistently. However, comprehensive measurements and exploration of the tissue of origin are lacking. The aim of this study is to establish precise connections between exercise variables and the distribution of tissue of origin, aiming to provide further evidence supporting its use as a biomarker for exercise. Methods: Twelve self-identified active adults (six men and six women) performed a crossover study starting with either endurance testing or resistance testing under different intensities and protocols. We obtained blood before and after each exercise session and measured the levels of cfDNA and determined its tissue of origin utilizing cell type-specific DNA methylation patterns in plasma. Results: We found that when duration and intensity are fixed, ei-cfDNA fold change correlates with energy expenditure (P = 0.001) in endurance testing and years trained (P = 0.001) in resistance testing. Most of the ei-cfDNA comes from increases in white blood cells (~95%) where neutrophils make up the majority (~74%) and the distribution is different between exercise modalities and protocols. Conclusions: This study highlights the potential of exercise-induced cfDNA as a biomarker for exercise, showing correlations with energy expenditure and a consistent pattern of tissue origin. Additional research is needed to investigate potential sex differences in the response of cfDNA to exercise, further exploring its clinical implications. [ABSTRACT FROM AUTHOR]

In cancer, the primary tumour’s organ of origin and histopathology are the strongest determinants of its clinical behaviour, but in 3% of cases a patient presents with a metastatic tumour and no obvious primary. Here, as part of the ICGC/TCGA Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium, we train a deep learning classifier to predict cancer type based on patterns of somatic passenger mutations detected in whole genome sequencing (WGS) of 2606 tumours representing 24 common cancer types produced by the PCAWG Consortium. Our classifier achieves an accuracy of 91% on held-out tumor samples and 88% and 83% respectively on independent primary and metastatic samples, roughly double the accuracy of trained pathologists when presented with a metastatic tumour without knowledge of the primary. Surprisingly, adding information on driver mutations reduced accuracy. Our results have clinical applicability, underscore how patterns of somatic passenger mutations encode the state of the cell of origin, and can inform future strategies to detect the source of circulating tumour DNA.

Cancer is a disease potentiated by mutations in somatic cells. Cancer mutations are not distributed uniformly along the human genome. Instead, different human genomic regions vary by up to fivefold in the local density of cancer somatic mutations (1), posing a fundamental problem for statistical methods used in cancer genomics. Epigenomic organization has been proposed as a major determinant of the cancer mutational landscape (1-5). However, both somatic mutagenesis and epigenomic features are highly cell-type-specific (6,7). We investigated the distribution of mutations in multiple independent samples of diverse cancer types and compared them to cell-type-specific epigenomic features. Here we show that chromatin accessibility and modification, together with replication timing, explain up to 86% of the variance in mutation rates along cancer genomes. The best predictors of local somatic mutation density are epigenomic features derived from the most likely cell type of origin of the corresponding malignancy. Moreover, we find that cell-of-origin chromatin features are much stronger determinants of cancer mutation profiles than chromatin features of matched cancer cell lines. Furthermore, we show that the cell type of origin of a cancer can be accurately determined based on the distribution of mutations along its genome. - Abstract
Cancer is driven by genetic change, and the advent of massively parallel sequencing has enabled systematic documentation of this variation at the whole-genome scale(1-3). Here we report the integrative analysis of 2,658 whole-cancer genomes and their matching normal tissues across 38 tumour types from the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA). We describe the generation of the PCAWG resource, facilitated by international data sharing using compute clouds. On average, cancer genomes contained 4-5 driver mutations when combining coding and non-coding genomic elements; however, in around 5% of cases no drivers were identified, suggesting that cancer driver discovery is not yet complete. Chromothripsis, in which many clustered structural variants arise in a single catastrophic event, is frequently an early event in tumour evolution; in acral melanoma, for example, these events precede most somatic point mutations and affect several cancer-associated genes simultaneously. Cancers with abnormal telomere maintenance often originate from tissues with low replicative activity and show several mechanisms of preventing telomere attrition to critical levels. Common and rare germline variants affect patterns of somatic mutation, including point mutations, structural variants and somatic retrotransposition. A collection of papers from the PCAWG Consortium describes non-coding mutations that drive cancer beyond those in the TERT promoter(4); identifies new signatures of mutational processes that cause base substitutions, small insertions and deletions and structural variation(5,6); analyses timings and patterns of tumour evolution(7); describes the diverse transcriptional consequences of somatic mutation on splicing, expression levels, fusion genes and promoter activity(8,9); and evaluates a range of more-specialized features of cancer genomes(8,10-18).

How the cell lineage influences a tissue's susceptibility to malignant transformation is a fundamental question in cancer biology, which has been barely addressed in cancer genomics thus far. Cell properties are encoded in the cell type- specific chromatin structure and we previously demonstrated that the cell-of-origin (COO) chromatin organization is a key determinant of the landscape of somatic mutations, which accumulated over lifetime serving as a memory of the historical cell lineage (Polak et al, Nature , 2015). We now show that this principle is generalizable to common tumor types and offers insights into the molecular events of cancer initiation. We extended our work to 2, 641 genomes from 30 cancer types and epigenetic modifications from 98 normal tissues. In 25 cancer types, the tumor originated from a cell type that was its direct cellular counterpart or a close proxy ; in only two, there was no match or a close proxy ; and in the remaining three (esophageal, pancreatic ductal and biliary adenocarcinoma) the best matched cell type suggested metaplasia to stomack mucosa like tissue.The cellular context of breast tumor formation was investigated in more detail, showing that the COO, and not the gene inactivation event, determines the subtype. Basal- like tumors appeared to arise from luminal progenitor cells, while all other subtypes arose from mature luminal cells. Furthermore, irrespective of the inactivation mechanism (pathogenic germline, somatic truncating or epigenetic silencing event), all BRCA1/2- and RAD51C-altered basal-like tumors best matched to luminal progenitors while BRCA1/2- and CHEK2 - mutated luminal A/B subtypes best matched mature luminal cells. Finally, we observed that tumor type-specific driver genes reside in genomic regions that are defined by a highly active chromatin environment in their COOs. This highlights their essential role in cell type differentiation and implies the acquisition of somatic mutations early, when the chromatin architecture still reflected the COO. Taken together, our findings shed light on the crucial role of the COO in shaping the mutational landscape and tumor evolution.

All animal embryos undergo a transition during which development is handed from maternal to the zygotic control. In mouse, the oocyte-to-embryo transition is a highly coordinated process largely relying on post-transciptional mechanisms because of transcriptional quiescence between the fully-grown oocyte stage and the activation of gene expression in a cleaving zygote. This makes mechanisms of post-transcriptional control of gene expression primary candidates for essential control elements of the maternal to zygotic transition. One of such mechanisms is covalent modification of RNA 3‘ termini by a family of RNA-specific ribonucletidyl transferases, which add A or U ribonucleotides at the 3´ terminus. Covalent modifications at 3‘ termini plays a role in processing of eukaryotic messenger RNA precursors, control of translation, and RNA quality control. Here, we report our analysis of RNA adenylation during oocyte-to-embryo transition in mice where the maternal transcriptome undergoes distinct waves of RNA adenylation and deadenylation.

Long non-coding RNAs are non-protein coding transcripts which are longer than 200nt and mostly polyadenylated. LncRNAs are rapidly evolving group with little if not any sequence conservation ; it is assumed that a relatively small fraction of these transcripts are functional while others might represent yet evolving transcripts or transcriptional noise. Nonetheless, lncRNA function in variety of physiological processes has been widely appreciated, more importantly in early development. They are shown to be involved in regulating several aspects of pluripotency and differentiation. They also form an integral part of ES cell regulatory network by directly interacting with several transcription factors and chromatin modifiers. While LncRNA contribution is thoroughly exploited in early developmental stages, their role in oocyte development and Oocyte-to-Embryo transition (OET) is the least explored. Understanding composition of maternal and zygotic non-coding RNA pools is pre-requisite for understanding their biological roles during OET. In our study, we use NGS of total RNA from mouse oocytes and early embryos to identify and annotate 1600 lncRNA loci expressed in mouse oocytes and early embryos. We characterize OET lncRNAs expressed at these loci, including their transcriptional and post-transcriptional temporal dynamics and comparison with mRNAs. Importantly, we describe the contribution of LTR retrotransposons in oocytes and zygotes, specifically in lncRNA evolution, expression and function. Furthermore, we identified a specific class of lncRNAs, which function in small RNA biogenesis, hence coupling small RNA biology with LncRNAs. Our study puts together a comprehensive analysis of lncRNAs in oocytes and OET including their probable function.

- Abstract
The reference human genome sequence set the stage for studies of genetic variation and its association with human disease, but epigenomic studies lack a similar reference. To address this need, the NIH Roadmap Epigenomics Consortium generated the largest collection so far of human epigenomes for primary cells and tissues. Here we describe the integrative analysis of 111 reference human epigenomes generated as part of the programme, profiled for histone modification patterns, DNA accessibility, DNA methylation and RNA expression. We establish global maps of regulatory elements, define regulatory modules of coordinated activity, and their likely activators and repressors. We show that disease-and trait-associated genetic variants are enriched in tissue-specific epigenomic marks, revealing biologically relevant cell types for diverse human traits, and providing a resource for interpreting the molecular basis of human disease. Our results demonstrate the central role of epigenomic information for understanding gene regulation, cellular differentiation and human disease. © 2015 Macmillan Publishers Limited.

Here, as part of the ICGC/TCGA Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium, we train a deep learning classifier to predict cancer type based on patterns of somatic passenger mutations detected in whole genome sequencing (WGS) of 2606 tumours representing 24 common cancer types produced by the PCAWG Consortium. Our classifier achieves an accuracy of 91% on held-out tumor samples and 88% and 83% respectively on independent primary and metastatic samples, roughly double the accuracy of trained pathologists when presented with a metastatic tumour without knowledge of the primary. Surprisingly, adding information on driver mutations reduced accuracy. Our results have clinical applicability, underscore how patterns of somatic passenger mutations encode the state of the cell of origin, and can inform future strategies to detect the source of circulating tumour DNA.
