A proper and representative monitoring of SARS-CoV-2 herd immunity including a long-term health impact on recovered patients and vaccinated individuals is of great importance. For this, a monitoring campaign should assesses both humoral and T-cell immune arms. Upon that, analyzing antigen specific-cell activation and cellular phenotype are informative. We developed a flow cytometry method for detection of intracellular IFN-producing antigen-reactive T cells after exposure of human peripheral blood mononuclear cells (PBMC) to SARS-CoV-2 virus antigens. The method was validated according to the following characteristics: sensitivity, specificity, precision, and robustness. We used positive samples from donors recovered from COVID-19 and negative samples from donors who had no contact with COVID-19 patients and lacking antibodies to SARS-CoV-2. All samples were tested by laboratory methods. Peripheral blood mononuclear cells were isolated from donor blood by centrifugation in a Ficoll density gradient. Specific T cells were stimulated with S-protein as well as N, M, ORF3a, and ORF7a protein peptides to count IFN-producing T cells by flow cytometer. The data were statistically analyzed. The area limited by ROC-curve and false positive rate (AUC) for CD4 and CD8 cells was from 0.97 to 1.00. Precision was considered acceptable because the coefficient of variation for all PBCM did not exceed 20%. Robustness was confirmed for frozen and freshly prepared PBMC samples. The thresholds levels to recognize immune and non-immune samples were defined for CD4-positive T-cells (0.029%) and CD8-positive T-cells (0.0640.068%). Also, acceptance criteria for positive and negative controls were defined. Based on the validation, the suitability of the method Evaluation of antigen-reactive T cells that produce intracellular IFN in response to SARS-CoV-2 virus antigens by flow cytometry was confirmed. The method allows for reliable data that was used to characterize standard control samples for internal quality control of TigraTest SARS-CoV-2 kits.

Some types of immunotherapy of malignant tumours are aimed at restoration of T-cells’ ability to recognize and eliminate cancer. Programmed cell death ligand-1 (PD-L1) overexpression is characteristic of many human tumours and is associated with poor prognosis for patients. The development of monoclonal antibodies (mAbs) specific for PD-L1 or PD-1 is a promising area of immunotherapy of malignant tumours. However, before a therapeutic antibody-based product enters the market, it is necessary to ensure its safety and efficacy, i.e. perform a full scope of preclinical and clinical studies. The aim of the study was to develop and validate a bioanalytical method that does not require additional labeling and that could be used for determination of mAbs specific for human PD-L1 in the blood serum of a biological test system during preclinical studies. Materials and methods: an antigen in the form of a dimer of PD-1 extra-cellular domain covalently bonded to the Fc-fragment of human IgG (R&D Systems, USA) was used in the study. The antigen was immobilised on Dip and Read™ Protein A biosensors (Fortebio, USA). The therapeutic anti-PD-1 antibody GNR-051 was developed and produced by IBC “Generium” (Russia). The healthy cynomolgus monkey serum samples used as matrix were obtained from the Research Institute of Medical Primatology (Sochi, Russia). The assessment of binding was performed using Octet® QKe interferometer (Fortebio, USA) by real-time analysis of the dose-dependent rate of the antigen-antibody complex formation. Results: the paper presents experimental data on the development and validation of the test method for determination of the therapeutic PD-1-binding mAb concentration in cynomolgus monkey serum in the antibody concentration range from 2 to 2500 µg/mL. The authors assessed the calibration curve reliability, between-run and within-run precision and accuracy, dilution linearity, specificity and selectivity of the test method. Conclusions: the authors developed and validated the biolayer interferometry-based method for determination of therapeutic mAbs concentration. The method was shown to comply with the Eurasian Economic Union’s regulatory requirements in terms of the main validation parameters: analytical range, accuracy, precision, and selectivity.

A new method for calibrating the hadron response of a segmented calorimeter is developed and successfully applied to beam test data. It is based on a principal component analysis of energy deposits in the calorimeter layers, exploiting longitudinal shower development information to improve the measured energy resolution. Corrections for invisible hadronic energy and energy lost in dead material in front of and between the calorimeters of the ATLAS experiment were calculated with simulated Geant4 Monte Carlo events and used to reconstruct the energy of pions impinging on the calorimeters during the 2004 Barrel Combined Beam Test at the CERN H8 area. For pion beams with energies between 20 GeV and 180 GeV, the particle energy is reconstructed within 3% and the energy resolution is improved by between 11% and 25% compared to the resolution at the electromagnetic scale., Comment: 36 pages, 12 figures, accepted by JINST

Background. Currently, the main treatment for Gaucher disease is enzyme replacement therapy. Recombinant glucocerebrosidase (imiglu-cerase) is the first biotechnological drug for enzyme replacement therapy with proven clinical efficacy and safety for the treatment of patients of different ages with Gaucher disease type 1 and type 3, used in clinical practice since 1994. In Russia, within the framework of the “Pharma 2020” pharmaceutical industry development strategy, the first biosimilar of imiglucerase, the drug Glurazyme®, was developed. The obtained results of preclinical studies became the basis for a phase I randomized comparative crossover clinical trial.The objective of the study was to assess the short-term safety and pharmacokinetic parameters of Glurazyme® in comparison with the Cerezyme® after a single intravenous administration to healthy volunteers.Materials and methods. 23 healthy volunteers aged 18—45 years were included in a 3-stage clinical trial. The study during the 1st and 2nd stages was open, randomized, comparative, crossover. At the 1st stage, volunteers from the 1st group received the Glurazyme®, from the 2nd group — the Cerezyme® once in doses of 30 U/kg. At the 2nd stage, Cerezyme® was administered to the 1st group, Glurazyme® - to the 2nd group once at doses of 30 U/kg. After the end of the 1st and 2nd stages, the 3rd stage was carried out for the 3rd group (n = 5) with the administration of the test drug once at a dose of 60 U/kg.Results. For all studied pharmacokinetic parameters, after administration of the test and reference drugs in doses of 30 U/kg, 90 % confidence interval was in the range from 80 to 125 %, which indicates the pharmacokinetic compared drugs equivalence. A total of 6 adverse events of mild and moderate severity were recorded. Of these, 4 adverse events were noted after administration of the study drug and were not associated with its administration. A comparative analysis of safety assessment parameters in this study (frequency and severity of adverse events, physical examination of healthy volunteers with an assessment of vital signs, laboratory tests, electrocardiography) did not reveal intergroup differences.Conclusion. The pharmacokinetic equivalence of the Glurazyme® and the reference drug in a dose of 30 U/kg has been established. A nonlinear dependence of the main pharmacokinetic parameters on studied drug administered dose was revealed. Safety and the absence of adverse reactions after a single injection of the study drug are shown.

This work presents research studies into the comparability of Tigerase® (inhalation solution, manufactured by JSC «GENERIUM», Russia) to the reference drug Pulmozim® (inhalation solution, manufactured by Hoffmann-La Roche Ltd., Switzerland). Both drugs contain human recombinant deoxyribonuclease I – dornase alpha as an active substance and are intended for the treatment of cystic fibrosis with pulmonary manifestations (cystic fibrosis). The specific enzymatic activity of dornase alpha was studied in vitro and ex vivo using samples of patients’ purulent sputum. The pharmacokinetic parameters of the drugs were studied in the blood serum, bronchi and lungs. The main physiological parameters (body weight and temperature, the state of the cardiovascular, respiratory, excretory systems, hematological and biochemical blood parameters, pathomorphological changes in the internal organs, including the state of the cornea of the eyes, mortality rates) were assessed in comparative studies of subchronic toxicity in juvenile and sexually mature rats using 28-day inhalation in doses of 0.2 mg/kg to sexually mature and 0.26 mg/kg to juvenile animals (the dose was 6 times higher than the recommended dose for clinical use). It was concluded that the drugs were comparable in terms of their enzymatic, mucolytic (secretolytic) DNase activity, safety profile, and basic pharmacokinetic parameters.

In the context of the ATLAS experiment there is growing evidence of the importance of different kinds of Meta-data including all the important details of the detector and data acquisition that are vital for the analysis of the acquired data. The Online BookKeeper (OBK) is a component of ATLAS online software that stores all information collected while running the experiment, including the Meta-data associated with the event acquisition, triggering and storage. The facilities for acquisition of control data within the on-line software framework, together with a full functional Web interface, make the OBK a powerful tool containing all information needed for event analysis, including an electronic log book. In this paper we explain how OBK plays a role as one of the main collectors and managers of Meta-data produced on-line, and we'll also focus on the Web facilities already available. The usage of the web interface as an electronic run logbook is also explained, together with the future extensions. We describe the technology used in OBK development and how we arrived at the present level explaining the previous experience with various DBMS technologies. The extensive performance evaluations that have been performed and the usage in the production environment of the ATLAS test beams are also analysed.

Trigger and data acquisition (TDAQ) systems for modern HEP experiments are composed of thousands of hardware and software components depending on each other in a very complex manner. Typically, such systems are operated by non-expert shift operators, which are not aware of system functionality details. It is therefore necessary to help the operator to control the system and to minimize system down-time by providing knowledge-based facilities for automatic testing and verification of system components and also for error diagnostics and recovery. For this purpose, a verification and diagnostic framework was developed in the scope of ATLAS TDAQ. The verification functionality of the framework allows developers to configure simple low-level tests for any component in a TDAQ configuration. The test can be configured as one or more processes running on different hosts. The framework organizes tests in sequences, using knowledge about components hierarchy and dependencies, and allowing the operator to verify the functionality of any subset of the system. The diagnostics functionality includes the possibility to analyze the test results and diagnose detected errors, e.g. by starting additional tests and understanding reasons of failures. A conclusion about system functionality, error diagnosis and recovery advice are presented to the operator in a GUI. A fast, efficient and comprehensive monitoring system is a vital part of any HEP experiment. This paper describes the software framework that will be used during ATLAS data taking to monitor the state of the data acquisition and the quality of physics data in the experiment. The framework has been implemented by the Online Software group of the ATLAS Trigger&Data Acquisition (TDAQ) project and has already been used for several years in the ATLAS test beams at CERN. The inter-process communication in the framework is implemented via CORBA, which provides portability between different operating systems and programming languages. This paper will describe the design and the most important aspects of the online monitoring framework implementation. Aim. This study was performed to identify the possible physiological and pathogenetic processes taking place in the mitochondrial matrix which create the conditions for lithogenesis of insoluble calcium phosphate salts (calcium carbonate...). Whereas, they can later be deposited in various tissues, taking into account the fact that the formation of calcium phosphate (calcium carbonate ...) in the human body occurs under normal physiological conditions (bone tissue, otolith...). It raises the urgency of the question of understanding the physiological and pathogenetic mechanisms of lithogenesis.Materials and methods. There was carried out a meta-analysis of the functional states of mitochondria, to which we 125 Kubanskij nauchnyj medicinskij vestnik 2018; 25 (5) applied a mathematical model based on the changing direction and velocity of the conjugated thermodynamic and electrochemical parameters (pressure, volume, temperature, Gibbs potential, exergy…). Considering the schemes of the oxidative phosphorylation proposed by R.Mitchell and R.Williams, we created a model of the thermodynamic and electrochemical cycle of mitochondria which gives a deeper understanding of the principles of the mechanisms of the ongoing processes in the system mitochondrial matrix-internal membrane-intermembrane space.Results. Based on the fundamental principle of functional interaction, there were proposed four functional states of mitochondria (M) in thermodynamic and electrochemical (TD-EC) cycle, to which was created a mathematical model that allows to systematize the processes accompanied by the accumulation of the electrochemical potential, in other words, the charge separation (ionization) in the paramembrane space. At the same time, on the one side of the inner membrane (mitochondrial intermembrane space) the positive charge predominates, and on the other side (the mitochondrial matrix) – the negative. These processes, in view of the repulsion of like charges, lead to the increase in pressure both in the mitochondrial matrix and in the intermembrane space. In this sense, the direction of the electrochemical processes, taking place in the intramembrane and intermembrane environment from the position of physical thermodynamics, is similar to the direction of the processes occurring in the compressible ionized gas (plasma).The states of mitochondria are considered when the velocity of electrons along the respiratory chain, which is associated with a change in the thermal potential, changes in the thickness of its internal membrane. For the medium inside the matrix, which is an ultra-microheterogeneous dispersive mass, and also using the thermodynamic analogy with the ionized gas, by the thermal potential (Ǫ) we mean the product of pressure (P) per volume (V): Ǫ= PV. Based on the mathematical model of the thermodynamic behavior of the mitochondria and on the limitations imposed by the laws of physical and chemical thermodynamics, it is established that the greatest degree of thermodynamic perfection in the process of mitochondrial respiration corresponds to the state of "respiratory control" which, among the set of Functional States, is acceptable to consider the fundamental (basic, the first), in other words, F-I.The hierarchy of the homeostatic system of mitochondria is built according to the degree and speed of energy consumption which constantly switches (fluctuates ...) because life is the consequence of a stable nonequilibrium state of the special molecules, since living systems are never in equilibrium and, due to their free Gibbs energy (G), perform a constant work against the equilibrium.There is a physiological "balance" between the various functional states competing for the mitochondrial energy resources: 1) involuntary (Gibbs potential G>0) endergonic phosphorylation process which triggers ATP synthase and is accompanied by the cooling; and 2) spontaneous (Gibbs potential G

Using the example of Herceptin (Roche) a method of assessing the antiproliferative activity of monoclonal antibodies using tetrazolium salt was developed. The method is based on spectrometric measurement of the level of formazan transformed by living cells from a water soluble salt XTT. The level of formazan is proportional to the number of viable cells. The technique was in terms of specificity, calibration curve, accuracy and precision.

The article describes a new method for measurement of monoclonal antibody Eculizumab concentration in human plasma in a range of 3-250 μg/ml. In this method we used an antibody Fab fragment, capable of binding to eculizumab specifically in human plasma. The method uses the biolayer interferometry for determination of Eculizumab concentration without additional tag in the analyzing substances. This method was comparatively validated along with the traditional ELISA. Comparative validation demonstrated that the biolayer interferometry based method has an advantage to the ELISA in such important statistical criteria as an analytical range, accuracy, precision, specificity and selectivity (matrix effect).

The disfunction or deficiency of the C1 esterase inhibitor (C1INH) is associated with hereditary or acquired angioedema (HAE/AAE), a rare life-threatening condition characterized by swelling in the skin, respiratory and gastrointestinal tracts. The current treatment options may carry the risks of either viral infection (plasma-derived Berinert®) or immune reaction (human recombinant C1INH from rabbit milk, Ruconest®). This study describes the physicochemical and biological characterization of a novel recombinant human C1 esterase inhibitor (rhC1INH) from Chinese hamster ovary (CHO) cells for the treatment of hereditary angioedema compared to the marketed products Berinert® and Ruconest®. The mass spectrometry results of total deglycosylated rhC1INH revealed a protein with a molecular mass of 52,846 Da. Almost full sequence coverage (98.6%) by nanoLC-MS/MS peptide mapping was achieved. The purity and C1s inhibitory activity of rhC1INH from CHO cells are comparable with Ruconest®, although we found differences in charge isoforms distribution, intact mass values, and N-glycans profile. Comparison of the specific activity (IC50 value) of the rhC1INH with human C1 esterase inhibitor from blood serum showed similar inhibitory properties. These data allow us to conclude that the novel rhC1INH molecule could become a potential therapeutic option for patients with HAE/AAE.

The next steps are deployment on the p re-series farms in the experimental area during 2005, commissioning and cosmics tests with the full detector in 2006 and collisions in 2007. This paper reviews the experience gained in the test beam, describes the current status and discusses the further enhancements to be made. We address issues related to the dataflow, integration of selection algorithms, testing, software distribution, installation and improvements. © 2006 IEEE.

The data consist of fragments of events accepted by the first-level trigger at a maximum rate of 100 kHz. Groups of four ROBINs will be hosted in about 150 Read-Out Subsystem (ROS) PCs. Event data are forwarded on request via Gigabit Ethernet links and switches to the second-level trigger or to the Event builder. In this paper a discussion of the functionality and real-time properties of the ROS is combined with a presentation of measurement and modelling results for a testbed with a size of about 20% of the final DAQ system. Experimental results on strategies for optimizing the system performance, such as utilization of different network architectures and network transfer protocols, are presented for the testbed, together with extrapolations to the full system. © 2006 IEEE.

The ATLAS experiment at the Large Hadron Collider (LHC) operated very successfully in the years 2008 to 2018, in two periods identified as Run 1 and Run 2. ATLAS achieved an overall data-taking efficiency of 94%, largely constrained by the irreducible dead-time introduced to accommodate the limitations of the detector read-out electronics. Out of the 6% dead-time only about 15% could be attributed to the central trigger and DAQ system, and out of these, a negligible fraction was due to the Control and Configuration subsystem. Despite these achievements, and in order to improve even more the already excellent efficiency of the whole DAQ system in the coming Run 3, a new campaign of software updates was launched for the second long LHC shutdown (LS2). This paper presents, using a few selected examples, how the work was approached and which new technologies were introduced into the ATLAS Control and Configuration software. Despite these being specific to this system, many solutions can be considered and adapted to different distributed DAQ systems.

The ATLAS detector is installed in its experimental cavern at Point 1 of the CERN Large Hadron Collider. During Run 2 of the LHC, a luminosity of $\mathcal{L}=2\times 10^{34}\mathrm{cm}^{-2}\mathrm{s}^{-1}$ was routinely achieved at the start of fills, twice the design luminosity. For Run 3, accelerator improvements, notably luminosity levelling, allow sustained running at an instantaneous luminosity of $\mathcal{L}=2\times 10^{34}\mathrm{cm}^{-2}\mathrm{s}^{-1}$, with an average of up to 60 interactions per bunch crossing. The ATLAS detector has been upgraded to recover Run 1 single-lepton trigger thresholds while operating comfortably under Run 3 sustained pileup conditions. A fourth pixel layer 3.3 cm from the beam axis was added before Run 2 to improve vertex reconstruction and $b$-tagging performance. New Liquid Argon Calorimeter digital trigger electronics, with corresponding upgrades to the Trigger and Data Acquisition system, take advantage of a factor of 10 finer granularity to improve triggering on electrons, photons, taus, and hadronic signatures through increased pileup rejection. The inner muon endcap wheels were replaced by New Small Wheels with Micromegas and small-strip Thin Gap Chamber detectors, providing both precision tracking and Level-1 Muon trigger functionality. Tile Calorimeter scintillation counters were added to improve electron energy resolution and background rejection. Upgrades to Minimum Bias Trigger Scintillators and Forward Detectors improve luminosity monitoring and enable total proton-proton cross section, diffractive physics, and heavy ion measurements. These upgrades are all compatible with operation in the much harsher environment anticipated after the High-Luminosity upgrade of the LHC and are the first steps towards preparing ATLAS for the High-Luminosity upgrade of the LHC. The article is devoted to the life and work of the first rector of the Rostov Pedagogical Institute Ivan Grigorievich Leonov: starting his career as an ordinary soldier of the food detachment, he made a dizzying career, becoming at the origins of the creation of a number of higher educational institutions in the country, from the Rostov Pedagogical Institute to the rector of the University of Chisinau. Like most party workers in the country, he did not stay in one place for a long time, changing cities and positions according to the instructions of the party. In the final period of his activity, he completely switched to pedagogical work, heading a number of departments of Marxism-Leninism and the History of the CPSU in a number of universities in the country. The life path of the person in question is a reflection of the career of a party worker of the 1920-1950s.

The Trigger and DAQ (TDAQ) system of the ATLAS experiment is a complex distributed computing system, composed of O(10, 000) of applications running on more than 2,500 computers. The system is operated by a crew of operators on shift. An important aspect of operations is to minimize the downtime of the system caused by runtime failures, such as human errors, unawareness or miscommunication. The paper describes recent developments in one of the intelligent TDAQ frameworks, the Shifter Assistant (SA) and summarizes the experience of it's use in operations of ATLAS during LHC Run 2. SA is a framework whose main aim is to automatize routine system checks, error detection and diagnosis, events correlations etc. in order to help the operators react to runtime problems promptly and effectively. The tool is based on CEP (Complex Event Processing) technology. It constantly processes this stream of operational events (O(100 kHz)) over a set of “directives” (or rules) in the knowledge base, producing human-oriented alerts and making shifters aware of the operational issues. More than 200 directives were developed by TDAQ and ATLAS detector experts for different domains. In this paper we also describe different types of directives which were developed in course of Run 2, and present few examples of most interesting and challenging ones, demonstrating the power of CEP for this type of applications.
