Lytic polysaccharide monooxygenases (LPMOs) are redox enzymes of high biotechnological interest due to their capacity to degrade recalcitrant polysaccharides, such as cellulose, by an oxidative mechanism. The characterization of LPMOs is challenging since they generate a variety of catalytic products which include native oligosaccharides (non-oxidized) and oligosaccharides oxidized at the reducing end (C1 position), the non-reducing end (C4 position), or both ends, with different degrees of polymerization. Moreover, oxidized products exist in equilibrium with their hydrated forms, which further complicates their identification. The lack of commercial analytical standards for all these possible forms of oxidized oligosaccharides and the low concentration of these products make LPMO functional characterization dependent on advanced mass spectrometry techniques capable of identifying the profile of oxidized products. Here, a new approach for the characterization of cellulose-active LPMOs based on the combination of MALDI-TOF MS and hydrophilic interaction UHPLC-ESI-MS was proposed and optimized. The LPMO TrAA9A from Trichoderma reesei was used as a model enzyme to develop and test the MS methods. MALDI-TOF MS and UHPLC-ESI-MS methods were both capable of identifying putative C1, C4 and C1/C4 oxidized cello-oligosaccharides as well as their native counterparts generated after cellulose treatment with LPMO, which allows their utilization to characterize type I (C1-oxidizer), type II (C4-oxidizer) and type III (C1- and C4-oxidizer) LPMOs. Moreover, both methods were complementary since MALDI-TOF MS was capable of detecting oligosaccharides with higher degrees of polymerization (DP3–DP10), while UHPLC-ESI-MS allowed the evaluation of smaller oligosaccharides (DP1–DP5). The combined use of both methods offers a comprehensive description of LPMO catalytic products.

While in all vertebrates, growth hormone (GH) promotes post-natal growth, in fishes it also affects such metabolic functions as foraging rate, digestion, osmoregulation, and reproduction. The promoter region of the GH gene is an important target for studies of mechanisms regulating its expression, and polymorphisms within the promoter have been associated with performance traits in fishes. We used Thermal Asymmetric Interlaced PCR (TAIL-PCR) to amplify and sequence the 5′-flanking regions of the Colossoma macropomum GH (cmGH) gene. Based on a sequence of 1,038 bp, we designed three specific nested primers (R-290, R-186 and R-26) which were used with shorter arbitrary degenerate primers to amplify the 5′ proximal region of the cmGH gene. We identified a tetranucleotide (ATCC)4 microsatellite motif in this region, exhibiting four alleles (118, 122, 126 and 130 bp) within the population study. Genotypes at this locus deviated significantly from Hardy–Weinberg expectations (p ≤.05) and showed a low level of polymorphism (polymorphic information content = 0.163). High homozygosity (FIS = 0.147) was observed in the overall population. The polymorphism at the microsatellite makes it an important candidate for association studies between the respective genotypes, growth rate and other traits in farmed populations. Such studies may contribute to future breeding programs using marker-assisted selection upon this aquaculturally important species. Accepted version

The discovery of lytic polysaccharides monooxygenases copper dependent (LPMOs) revolutionized the classical concept that the cleavage of cellulose is a hydrolytic process in recent years. These enzymes carry out oxidative cleavage of cellulose (and other polysaccharides), acting synergistically with cellulases and other hydrolases. In fact, LPMOs have the potential for increasing the efficiency of the lignocellulosic biomass conversion in biofuels and high value chemicals. Among a small number of microbial LPMOs that have been characterized, some LPMOs were expressed and characterized biochemically from the bacteria Thermobifida fusca, using the host Escherichia coli. In this work, the E7 LPMO protein of T. fusca was expressed both in E. coli (native DNA sequence) and Pichia pastoris (codon-optimized DNA sequence), for further analysis of oxidative cleavage, with PASC (phosphoric acid swollen cellulose) and Avicel PH-101 substrates, using mass spectrometry analysis. Mass spectra results of Avicel PH-101 and PASC cleavages by purified E7 LPMO expressed in E. coli and in P. pastoris allowed the visualization of compounds corresponding to oxidized and non-oxidized oligosaccharides. Further optimization of reactions will be performed, since it was found only one degree of polymerization (DP 7). This work demonstrated that it is possible to produce the E7 LPMO from T. fusca in the host P. pastoris, and the recombinant protein was shown to be active on cellulose. The approach used in the present work could be an alternative to produce this bacterial LPMO for cellulose cleavage.

Expansins refer to a family of closely related non-enzymatic proteins found in the plant cell wall that are involved in the cell wall loosening. In addition, expansins appear to be involved in different physiological and environmental responses in plants such as leaf and stem initiation and growth, stomata opening and closing, reproduction, ripening and stress tolerance. Sugarcane (Saccharum spp.) is one of the main crops grown worldwide. Lignocellulosic biomass from sugarcane is one of the most promising raw materials for the ethanol industry. However, the efficient use of lignocellulosic biomass requires the optimization of several steps, including the access of some enzymes to the hemicellulosic matrix. The addition of expansins in an enzymatic cocktail or their genetic manipulation could drastically improve the saccharification process of feedstock biomass by weakening the hydrogen bonds between polysaccharides present in plant cell walls. In this study, the expansin gene family in sugarcane was identified and characterized by in silico analysis. Ninety two putative expansins in sugarcane (SacEXPs) were categorized in three subfamilies after phylogenetic analysis. The expression profile of some expansin genes in leaves of sugarcane in different developmental stages was also investigated. This study intended to provide suitable expansin targets for genetic manipulation of sugarcane aiming at biomass and yield improvement.

Guignardia citricarpa is the causal agent of Citrus Black Spot (CBS), an important disease in Citriculture. Due to the expressive value of this activity worldwide, especially in Brazil, understanding more about the functioning of this fungus is of utmost relevance, making possible the elucidation of its infection mechanisms, and providing tools to control CBS. This work describes for the first time an efficient and successful methodology for genetic transformation of G. citricarpa mycelia, which generated transformants expressing the gene encoding for the gfp (green fluorescent protein) and also their interaction with citrus plant. Mycelia of G. citricarpa were transformed via Agrobacterium tumefaciens, which carried the plasmid pFAT-gfp, contains the genes for hygromycin resistance (hph) as well as gfp. The optimization of the agrotransformation protocol was performed testing different conditions (type of membrane; inductor agent concentration [acetosyringonee - AS] and cocultivation time). Results demonstrated that the best condition occurred with the utilization of cellulose?s ester membrane; 200µM of AS and 96 h as cocultivation time. High mitotic stability (82 %) was displayed by transformants using Polymerase Chain Reaction (PCR) technique to confirm the hph gene insertion. In addition, the presence of gfp was observed inside mycelia by epifluorescence optical microscopy. This technique easy visualization of the behaviour of the pathogen interacting with the plant for the first time, allowing future studies on the pathogenesis of this fungus. The establishment of a transformation method for G. citricarpa opens a range of possibilities and facilitates the study of insertional mutagenesis and genetic knockouts, in order to identify the most important genes involved in the pathogenesis mechanisms and plant-pathogen interaction. We describe the genetic transformation of the mycelial tissue of Diaporthe phaseolorum, an endophytic fungus isolated from the mangrove species Laguncularia racemosa, using Agrobacterium tumefaciens-mediated transformation (ATMT). ATMT uses both the hygromycin B resistant (hph) gene and green fluorescent protein as the selection agents. The T-DNA integration into the fungal genome was assessed by both PCR and Southern blotting. All transformants examined were mitotically stable. An analysis of the T-DNA flanking sequences by thermal asymmetric interlaced PCR (TAIL-PCR) demonstrated that the disrupted genes in the transformants had similarities with conserved domains in proteins involved in antibiotic biosynthesis pathways. A library of 520 transformants was generated, and 31 of these transformants had no antibiotic activity against Staphylococcus aureus, an important human pathogen. The protocol described here, using ATMT in D. phaseolorum, will be useful for the identification and analysis of fungal genes controlling pathogenicity and antibiotic pathways. Moreover, this protocol may be used as a reference for other species in the Diaporthe genus. This is the first report to describe Agrobacterium-mediated transformation of D. phaseolorum as a tool for insertional mutagenesis.

The fungus Colletotrichum sublineolum, causal agent of sorghum anthracnose, presents high variability, genetic instability and host specialization. The aims of the present work were to investigate the mechanisms involved in the genetic instability in this species. Mutants resistant to chlorate and unable to use nitrate (Nit mutants), were obtained spontaneously, isolated and characterized for complementation pattern, reversion frequency and RAPD profile. The results showed that chlorate-resistant mutants could be divided into six phenotypic classes that probably represented mutations in the structural nitrate reductase locus (nit1), in the structural nitrite reductase locus (nit6 and niiA of Neurospora and Aspergillus, respectively), in the specific regulator locus (nit3), in the main regulator locus (nit2), in loci that codified the cofactor containing molybdenum necessary for nitrate reductase activity (NitM), and one or more genes responsible for nitrate intake (crn). In addition, the genetic control of this metabolism in C. sublineolum seems to be similar to other fungi species such as Aspergillus, Neurospora and Fusarium. The high reversion frequency (10−4 to 10−5) presented by nit1 mutants suggests that the instability in evaluated strains could be a result of transposable elements activity. The RAPD analysis enabled confirmation that the Nit mutants have a similar genetic background to original strain, and that polymorphism exists among wild-type strains, nit1 mutants and revertants of C. sublineolum. These are important aspects for the later direction of molecular analysis, where these mutants will be used as a tool to isolate the active transposable elements in the C. sublineolum genome.

Recently many transposable elements have been identified and characterized in filamentous fungi, especially in species of agricultural, biotechnological and medical interest. Similar to the elements found in other eukaryotes, fungal transposons can be classified as class I elements (retrotransposons) that use RNA and reverse transcriptase and class II elements (DNA transposons) that use DNA. The changes (transposition and recombination) caused by transposons can supply wide-ranging genetic variation, especially for species that do not have a sexual phase. The application of transposable elements to gene isolation and population analysis is an important tool for molecular biology and studies of fungal evolution.

Anthracnose, caused by Colletotrichum sublineolum ,i s one of the most important diseases of sorghum in Brazil. This fungus showed conidial dimorphism when cultivated on solid or in liquid media. In solid media only falcate conidia were produced, whereas in liquid media the conidia were of variable size, but mostly oval. Wild strains, differentiated by their a and b esterase electrophoretic profiles, were assessed. The effect of different culture media on the production of both conidial types was evaluated. Unlike that of oval conidia, the production of falcate conidia was lightdependent. Some strains failed to produce falcate conidia in solid media, but all produced oval conidia in all the liquid media. The falcate conidia were uninucleate, but oval conidia contained one to three nuclei, although most were uninucleate. Both types of conidia induced symptoms in inoculable sorghum plants under controlled conditions. Both oval and falcate conidia produced mutants after exposure to UV light, and hyphal anastomoses occurred in crosses between mutant conidia carriers of complementary markers. The production of these oval conidia in C. sublineolum is an alternative to pathogenicity tests and genetic studies, especially for strains that sporulate poorly in solid culture media.

Genetic recombination without typical parasexuality (parameiosis) was shown in the fungus Colletotrichum sublineolum, causal agent of anthracnose on sorghum. The cross among auxotrophic mutants and mutants resistant to benomyl and cycloheximide confirmed the occurrence of heterokaryosis in this species. Aneuploid and haploid recombinants were obtained from heterokaryons. Some segregants released sectors continually after several replication cycles, and were considered aneuploids in the process of haploidization. Heterokaryons derived from crosses among mutants that presented low pathogenicity produced more virulent recombinants. Parasexuality with parameiosis may represent a natural mechanism for genetic variability amplification explaining the rapid appearance of new C. sublineolum physiological races.

The considerable increase in biodiesel production worldwide in the last 5 years resulted in a stoichiometric increased coproduction of crude glycerol. As an excess of crude glycerol has been produced, its value on market was reduced and it is becoming a “waste-stream” instead of a valuable “coproduct”. The development of biorefineries, i.e. production of chemicals and power integrated with conversion processes of biomass into biofuels, has been singled out as a way to achieve economically viable production chains, valorize residues and coproducts, and reduce industrial waste disposal. In this sense, several alternatives aimed at the use of crude glycerol to produce fuels and chemicals by microbial fermentation have been evaluated. This review summarizes different strategies employed to produce biofuels and chemicals (1,3-propanediol, 2,3-butanediol, ethanol, n-butanol, organic acids, polyols and others) by microbial fermentation of glycerol. Initially, the industrial use of each chemical is briefly presented; then we systematically summarize and discuss the different strategies to produce each chemical, including selection and genetic engineering of producers, and optimization of process conditions to improve yield and productivity. Finally, the impact of the developments obtained until now are placed in perspective and opportunities and challenges for using crude glycerol to the development of biodiesel-based biorefineries are considered. In conclusion, the microbial fermentation of glycerol represents a remarkable alternative to add value to the biodiesel production chain helping the development of biorefineries, which will allow this biofuel to be more competitive.

BackgroundEpicoccum nigrum Link (syn. E. purpurascens Ehrenb. ex Schlecht) is a saprophytic ascomycete distributed worldwide which colonizes a myriad of substrates. This fungus has been known as a biological control agent for plant pathogens and produces a variety of secondary metabolites with important biological activities as well as biotechnological application. E. nigrum produces darkly pigmented muriform conidia on short conidiophores on sporodochia and is a genotypically and phenotypically highly variable species. Since different isolates identified as E. nigrum have been evaluated as biological control agents and used for biocompound production, it is highly desirable that this species name refers to only one lineage. However, according to morphological and genetic variation, E. nigrum present two genotypes that may comprise more than one species.Methodology/principal findingsWe report the application of combined molecular (ITS and β-tubulin gene sequence analysis, PCR-RFLP and AFLP techniques), morphometric, physiological, genetic compatibility and recombination analysis to study the taxonomic relationships within an endophytic population that has been identified as E. nigrum. This combined analysis established two genotypes showing morphological, physiological and genetic divergence as well as genetic incompatibility characterized by colony inhibition, strongly indicating that these genotypes correspond to different species. Genotype 1 corresponds to E. nigrum while genotype 2 represents a new species, referred to in this study as Epicoccum sp.Conclusions/significanceThis research contributes to the knowledge of the Epicoccum genus and asserts that the classification of E. nigrum as a single variable species should be reassessed. In fact, based on the polyphasic approach we suggest the occurrence of cryptic species within E. nigrum and also that many of the sequences deposited as E. nigrum in GenBank and culture collection of microbial strains should be reclassified, including the reference strain CBS 161.73 sequenced in this work. In addition, this study provides valuable tools for differentiation of Epicoccum species.

The antimutagenic effect of the mushrooms Lentinula edodes and Agaricus blazei was studied on conidia of Aspergillus nidulans when exposed to short wave ultraviolet light. Two strains of A. nidulans were used. For the preparation of the extracts, the fresh mushrooms were left in aqueous infusion for 12 hours and heated in a water bath for 15 min at 100ºC, and then the material was filtered. The dehydrated mushrooms were left in aqueous infusion for 12 hours and to filtrated. Both filtrates were used as extracts. A. nidulans conidia were incubated for three hours in water and in mushroom extracts and only after were exposed to UV light (pre-treatment). A. nidulans conidia were suspended in water and in mushroom extracts and immediately submitted to UV light (post-treatment). Conidial suspension in water and in mushroom extracts but without exposure to the mutagenic agent were used as controls. After mutagenic treatment, it was observed an increase in the survival rate of the A. nidulans and a decrease in the percentage of morphologic mutants on conidia treated with mushroom extracts. Our results demonstrated the radioprotective and antimutagenic effect of L. edodes and A. blazei mushrooms on eukaryotic cells when exposed to UV radiation. O efeito antimutagênico dos cogumelos Lentinula edodes e Agaricus blazei foram estudados sobre conídios de Aspergillus nidulans quando expostos à luz ultravioleta de comprimento de onda curto. Duas linhagens de A. nidulans foram usadas. Para o preparo dos extratos, os cogumelos frescos permaneceram em infusão aquosa por 12 horas e em seguida foram aquecidos em banho-maria por 15 min à 100ºC e a seguir o material foi filtrado. Os cogumelos desidratados foram deixados em infusão aquosa por 12 horas e a seguir filtrados. Ambos os filtrados foram usados como extratos. Os conídios de A. nidulans foram incubados por três horas em água e em extrato de cogumelo e somente após foram expostos a luz ultravioleta (pré-tratamento). Conídios de A. nidulans foram incubados em água e em extrato de cogumelo e imediatamente submetidos à luz ultravioleta (pós-tratamento). Conídios incubados em água e em extrato de cogumelo, mas sem exposição ao agente mutagênico, foram usados como controle. Após tratamento mutagênico, observou-se um aumento na taxa de sobrevivência de A. nidulans e uma diminuição na porcentagem de mutantes morfológicos em conídios tratados com extrato de cogumelos. Nossos resultados demonstram o efeito radioprotetor e antimutagênico dos cogumelos L. edodes e A. blazei sobre células eucarióticas submetidas à radiação UV.
