2. Soft trade-offs and the stochastic emergence of diversification in E. coli evolution experiments

Abstract

Laboratory experiments of bacterial colonies (e.g., \emph{Escherichia coli}) under well-controlled conditions often lead to evolutionary diversification in which (at least) two ecotypes, each one specialized in the consumption of a different set of metabolic resources, branch out from an initially monomorphic population. Empirical evidence suggests that, even under fixed and stable conditions, such an ``evolutionary branching'' occurs in a stochastic way, meaning that: (i) it is observed in a significant fraction, but not all, of the experimental repetitions, (ii) it may emerge at broadly diverse times, and (iii) the relative abundances of the resulting subpopulations are variable across experiments. Theoretical approaches shedding light on the possible emergence of evolutionary branching in this type of conditions have been previously developed within the theory of ``adaptive dynamics''. Such approaches are typically deterministic -- or incorporate at most demographic or finite-size fluctuations which become negligible for the extremely large populations of these experiments -- and, thus, do not permit to reproduce the empirically observed large degree of variability. Here, we make further progress and shed new light on the stochastic nature of evolutionary outcomes by introducing the idea of ``soft'' trade-offs (as opposed to ``hard'' ones). This introduces a natural new source of stochasticity which allows one to account for the empirically observed variability as well as to make predictions for the likelihood of evolutionary branching to be observed, thus helping to bridge the gap between theory and experiments.

Abstract

Large language models (LLMs) have been shown to be able to perform new tasks based on a few demonstrations or natural language instructions. While these capabilities have led to widespread adoption, most LLMs are developed by resource-rich organizations and are frequently kept from the public. As a step towards democratizing this powerful technology, we present BLOOM, a 176B-parameter open-access language model designed and built thanks to a collaboration of hundreds of researchers. BLOOM is a decoder-only Transformer language model that was trained on the ROOTS corpus, a dataset comprising hundreds of sources in 46 natural and 13 programming languages (59 in total). We find that BLOOM achieves competitive performance on a wide variety of benchmarks, with stronger results after undergoing multitask prompted finetuning. To facilitate future research and applications using LLMs, we publicly release our models and code under the Responsible AI License.

Abstract

The branching process is the minimal model for propagation dynamics, avalanches and criticality, broadly used in neuroscience. A simple extension of it, adding inhibitory nodes, induces a much-richer phenomenology, including, an intermediate phase, between quiescence and saturation, that exhibits the key features of "asynchronous states" in cortical networks. Remarkably, in the inhibition-dominated case, it exhibits an extremely-rich phase diagram, that captures a wealth of non-trivial features of spontaneous brain activity, such as collective excitability, hysteresis, tilted avalanche shapes, and partial synchronization, allowing us to rationalize striking empirical findings within a common and parsimonious framework.

Abstract

The world's cultural heritage (customs, practices, places, objects, artistic expressions, and values that signify a legacy of the history of humanity) provides identity to communities. In Mexico, the case of the World Heritage City of Xochimilco involves a sustainable agroecological system designed by its ancient inhabitants more than 500 years ago. Currently, the biodiversity and the chinampas (floating agricultural gardens) are at risk due to inconsistent government oversight and the lack of incentives for communities to carry on with the culture of agricultural production on Lake Xochimilco. Through a Challenge-Based Learning, a culturally relevant academic experience for university students was designed to involve them in preserving biodiversity while developing research and problem-solving skills. Satisfaction surveys and course evaluations indicated that this didactic methodology encouraged students to consider their connection to social justice issues and prompted them to expand their knowledge in their different disciplines. Socially-oriented experiential learning is an effective pedagogy that fosters a sense of social responsibility in students.

Abstract

This paper proposes a DNN-based system that detects multiple people from a single depth image. Our neural network processes a depth image and outputs a likelihood map in image coordinates, where each detection corresponds to a Gaussian-shaped local distribution, centered at the person's head. The likelihood map encodes both the number of detected people and their 2D image positions, and can be used to recover the 3D position of each person using the depth image and the camera calibration parameters. Our architecture is compact, using separated convolutions to increase performance, and runs in real-time with low budget GPUs. We use simulated data for initially training the network, followed by fine tuning with a relatively small amount of real data. We show this strategy to be effective, producing networks that generalize to work with scenes different from those used during training. We thoroughly compare our method against the existing state-of-the-art, including both classical and DNN-based solutions. Our method outperforms existing methods and can accurately detect people in scenes with significant occlusions.

Abstract

In this paper we propose a method based on deep learning that detects multiple people from a single overhead depth image with high reliability. Our neural network, called DPDnet, is based on two fully-convolutional encoder-decoder neural blocks based on residual layers. The Main Block takes a depth image as input and generates a pixel-wise confidence map, where each detected person in the image is represented by a Gaussian-like distribution. The refinement block combines the depth image and the output from the main block, to refine the confidence map. Both blocks are simultaneously trained end-to-end using depth images and head position labels. The experimental work shows that DPDNet outperforms state-of-the-art methods, with accuracies greater than 99% in three different publicly available datasets, without retraining not fine-tuning. In addition, the computational complexity of our proposal is independent of the number of people in the scene and runs in real time using conventional GPUs.

22. Development of a high-throughput screening method for transketolase and protein engineering for biotechnology applications

Abstract

Transketolase (TK) is an interesting enzyme for the biotechnology industry because it can catalyse the formation of specific carbon-carbon bonds with high stereospecificity and selectivity. These characteristics make TK interesting for the formation of high-value chemicals and pharmaceutical intermediates such as those used to synthesise antibiotics and others according to the substrates on the bioconversion. However, its application within large-scale processes is currently limited by low activity on new reactions, and poor stability at the high temperatures often used during industrial processes. One route to overcome these limitations is to use site-directed mutagenesis or directed evolution to improve the enzyme function and stability. The success of directed evolution relies upon designing a suitable screening method that can directly identify the best mutants from large numbers of variants, with the desired set of attributes. This thesis aims to develop an improved screening platform by adaptation of a previous screening method based upon colorimetric reactions. To assess and quantify TK activity towards the conversion of lithium hydroxypyruvate (Li-HPA) and propionaldehyde (PA) to (3S)-1,3-dihydroxypentan-2-one (HK), over a wide range of substrate concentrations. Moreover, several experiments were performed to establish the best conditions to grow E. coli for TK production, protein extraction methods and quantification of TK. In addition, PCR conditions were established for the development of mutagenic libraries using the MEGAWHOP. Finally, five different truncated TK variants were generated, all of them showed activity using Li-HPA, glycolaldehyde (GA) and PA as substrates. Results obtained in this project set up the basis to generate TK variants with better stability and activity, screen large numbers of variants using the high-throughput platform developed and finally it was shown that truncated versions of TK could keep its activity.

23. Probing Higgs couplings to light quarks via Higgs pair production

Abstract

We consider the potential of the Higgs boson pair production process to probe the light quark Yukawa couplings. We show within an effective theory description that the prospects of constraining enhanced first generation light quark Yukawa couplings in Higgs pair production are similar to other methods and channels, due to a coupling of two Higgs bosons to two fermions. Higgs pair production can hence also probe if the Higgs sector couples non-linearly to the light quark generations. For the second generation, we show that by employing charm tagging for the Higgs boson pair decaying to $c\bar{c}\gamma\gamma$, we can obtain similarly good prospects for measuring the charm Yukawa coupling as in other direct probes., Comment: 37 pages, 18 figures, version accepted by JHEP

Abstract

Emotion-driven impulse control difficulties are associated with negative psychological outcomes. Extant research suggests that high-frequency heart rate variability (HF-HRV) may be indicative of emotion-driven impulse control difficulties and potentially moderated by negative emotion. In the current study, 248 eleven- to 14-year-olds and their parent engaged in a negatively emotionally arousing conflict task at Time 1. Adolescents' HF-HRV and negative emotional expression and experience were assessed before, during, and/or after the task. Adolescents reported on their levels of emotion-driven impulse control difficulties at Time 1 and one year later. Results revealed that higher levels of HF-HRV reactivity (i.e., higher HF-HRV augmentation) predicted higher levels of emotion-driven impulse control difficulties 1 year later among adolescents who experienced higher negative emotion. These findings suggest that negative emotional context should be considered when examining HF-HRV reactivity as a risk factor for emotion-driven impulse control difficulties and associated outcomes.

Abstract

The TP3-WFS (Two Pupil Plane Positions Wavefront Sensor) is, to the best of the authors' knowledge, the first physical implementation of the geometrical wavefront reconstruction algorithm that has been tested in a telescope as part of an actual AO-enabled instrument. The main advantage of this algorithm is that it theoretically provides a fairly good reconstruction accuracy even under very low levels of light, in the order of a few hundreds of photons. This paper presents the first control-related results obtained at the William Herschel Telescope (WHT).
