Abstract

Populations of anadromous brown trout, also known as sea trout, have suffered recent marked declines in abundance due to multiple factors, including climate change and human activities. While much is known about their freshwater phase, less is known about the species' marine feeding migrations. This situation is hindering the effective management and conservation of anadromous trout in the marine environment. Using a panel of 95 single nucleotide polymorphism markers we developed a genetic baseline, which demonstrated strong regional structuring of genetic diversity in trout populations around the English Channel and adjacent waters. Extensive baseline testing showed this structuring allowed high‐confidence assignment of known‐origin individuals to region of origin. This study presents new data on the movements of anadromous trout in the English Channel and southern North Sea. Assignment of anadromous trout sampled from 12 marine and estuarine localities highlighted contrasting results for these areas. The majority of these fisheries are composed predominately of stocks local to the sampling location. However, there were multiple cases of long‐distance movements of anadromous trout, with several individuals originating from rivers in northeast England being caught in the English Channel and southern North Sea, in some cases more than 1000 km from their natal region. Abstract

The rivers of southern England and northern France which drain into the English Channel contain several genetically unique groups of trout (Salmo trutta L.) that have suffered dramatic declines in numbers over the past 40 years. Knowledge of levels and patterns of genetic diversity is essential for effective management of these vulnerable populations. Using restriction site-associated DNA sequencing (RADseq) data, we describe the development and characterisation of a panel of 95 single nucleotide polymorphism (SNP) loci for trout from this region and investigate their applicability and variability in both target (i.e., southern English) and non-target trout populations from northern Britain and Ireland. In addition, we present three case studies which demonstrate the utility and resolution of these genetic markers at three levels of spatial separation:(a) between closely related populations in nearby rivers, (b) within a catchment and (c) when determining parentage and familial relationships between fish sampled from a single site, using both empirical and simulated data. The SNP loci will be useful for population genetic and assignment studies on brown trout within the UK and beyond.

8. Estimating resistance surfaces using gradient forest and allelic frequencies

Abstract

Understanding landscape connectivity has become a global priority for mitigating the impact of landscape fragmentation on biodiversity. Connectivity methods that use link-based methods traditionally rely on relating pairwise genetic distance between individuals or demes to their landscape distance (e.g., geographic distance, cost distance). In this study, we present an alternative to conventional statistical approaches to refine cost surfaces by adapting the gradient forest approach to produce a resistance surface. Used in community ecology, gradient forest is an extension of random forest, and has been implemented in genomic studies to model species genetic offset under future climatic scenarios. By design, this adapted method, resGF, has the ability to handle multiple environmental predicators and is not subjected to traditional assumptions of linear models such as independence, normality and linearity. Using genetic simulations, resistance Gradient Forest (resGF) performance was compared to other published methods (maximum likelihood population effects model, random forest-based least-cost transect analysis and species distribution model). In univariate scenarios, resGF was able to distinguish the true surface contributing to genetic diversity among competing surfaces better than the compared methods. In multivariate scenarios, the gradient forest approach performed similarly to the other random forest-based approach using least-cost transect analysis but outperformed MLPE-based methods. Additionally, two worked examples are provided using two previously published datasets. This machine learning algorithm has the potential to improve our understanding of landscape connectivity and inform long-term biodiversity conservation strategies.

Abstract

Understanding dispersal capacities for migratory species is crucial for their management. By coupling otolith microchemistry and microsatellite genetic analyses, we provided information on snapshot and long-term dispersal capacity of Allis shad (Alosa alosa), an anadromous clupeid in decline throughout its distribution range. The allocation of natal origin was obtained from water chemistry and signatures in otoliths of juveniles and spawners within a Bayesian model. The majority of adults were assigned to a source river with high degrees of confidence; only 4% were undetermined. Otolith natal origins were used to define a population baseline by grouping individuals from the same natal river and not from the same sampling location as usually done. While A. alosa exhibited a high level of natal site fidelity, this species showed weak genetic structure, which supported the evidence of a substantial flow of strayers between river basins in the vicinity or at longer distances. However, long distance straying was probable but not frequent. In a context of global change, straying would be a key mechanism to drive dispersal and allow resilience of Allis shad populations. La comprehension des capacites de dispersion des especes migratrices est d'importance capitale pour leur gestion. En jumelant la microchimie des otolithes aux analyses genetiques reposant sur les microsatellites, nous avons obtenu de l'information sur la capacite de dispersion immediate et a long terme de l'alose vraie (Alosa alosa), un poisson clupeide anadrome en declin dans toute son aire de repartition. L'affectation de l'origine natale a ete etablie sur la base de la signature de l'eau et des signatures d'otolithes d'individus juveniles et matures au sein d'un modele bayesien. La majorite des adultes a ete affectee a une riviere source avec des degres de confiance eleves, et seulement 4% des individus etaient d'origine indeterminee. L'origine natale obtenue des otolithes a ete utilisee pour definir une ligne de base des populations en regroupant les individus de la meme riviere natale plutot que du meme lieu d'echantillonnage, comme cela se fait habituellement. Si A. alosa faisait preuve d'un degre eleve de fidelite au site natal, cette espece presentait une structure genetique faible, ce qui appuie les indices d'un flux significatif d'individus egares entre bassins versants rapproches ou plus eloignes. Cependant, l'egarement sur de grandes distances etait probable, mais pas frequent. Abstract

This paper reports new experimental evidence on the effect of inbreeding on growth and survival in the early developmental phase of a marine bivalve, the flat oyster Ostrea edulis. Two crosses between full sibs were analyzed using four microsatellite markers. Samples of 96 individuals were taken just after spawning (day 1), at the end of the larval stage before metamorphosis (day 10) and at the postlarval stage (day 70). Significant departure from Mendelian expectation was observed at two loci in the first cross and two loci in the second. Departure from 1:1 segregation occurred in one parent of the first cross at three loci and genotypic selection, which resulted in highly significant heterozygote excesses, was recorded at three out of four loci in cross C1 and at two out of three loci in cross C2. Across the four markers, there were similar significant excesses of multilocus heterozygosity, and significant multilocus heterozygosity-growth correlations were recorded for both crosses at all stages. These results suggest that microsatellite markers, often assumed to be neutral, cosegregated with fitness-associated genes, the number of which is estimated to be between 15 and 38 in the whole genome, and that there is a potentially high genetic load in Ostrea edulis genome. This load provides a genetic basis for heterosis in marine bivalves.

Inferring the history of isolation and gene flow during species divergence is a central question in evolutionary biology. The European river lamprey (Lampetra fluviatilis) and brook lamprey (L. planeri) show a low reproductive isolation but have highly distinct life histories, the former being parasitic-anadromous and the latter non-parasitic and freshwater resident. Here we used microsatellite data from six replicated population pairs to reconstruct their history of divergence using an approximate Bayesian computation framework combined with a random forest model. In most population pairs, scenarios of divergence with recent isolation were outcompeted by scenarios proposing ongoing gene flow, namely the Secondary Contact (SC) and Isolation with Migration (IM) models. The estimation of demographic parameters under the SC model indicated a time of secondary contact close to the time of speciation, explaining why SC and IM models could not be discriminated. In case of an ancient secondary contact, the historical signal of divergence is lost and neutral markers converge to the same equilibrium as under the less parameterized model allowing ongoing gene flow. Our results imply that models of secondary contacts should be systematically compared to models of divergence with gene flow; given the difficulty to discriminate among these models, we suggest that genome-wide data are needed to adequately reconstruct divergence history.

International audience; La compréhension des capacités de dispersion des espèces migratrices est d’importance capitale pour leur gestion. En jumelant la microchimie des otolithes aux analyses génétiques reposant sur les microsatellites, nous avons obtenu de l’information sur la capacité de dispersion immédiate et à long terme de l’alose vraie (Alosa alosa), un poisson clupéidé anadrome en déclin dans toute son aire de répartition. L’affectation de l’origine natale a été établie sur la base de la signature de l’eau et des signatures d’otolithes d’individus juvéniles et matures au sein d’un modèle bayésien. La majorité des adultes a été affectée à une rivière source avec des degrés de confiance élevés, et seulement 4 % des individus étaient d’origine indéterminée. L’origine natale obtenue des otolithes a été utilisée pour définir une ligne de base des populations en regroupant les individus de la même rivière natale plutôt que du même lieu d’échantillonnage, comme cela se fait habituellement. Si A. alosa faisait preuve d’un degré élevé de fidélité au site natal, cette espèce présentait une structure génétique faible, ce qui appuie les indices d’un flux significatif d’individus égarés entre bassins versants rapprochés ou plus éloignés. Cependant, l’égarement sur de grandes distances était probable, mais pas fréquent. Dans un contexte de changements planétaires, l’égarement constituerait un important mécanisme de dispersion qui conférerait de la résilience aux populations d’aloses vraies.; Understanding dispersal capacities for migratory species is crucial for their management. By coupling otolith microchemistry and microsatellite genetic analyses, we provided information on snapshot and long-term dispersal capacity of Allis shad, an anadromous clupeid in decline throughout its distribution range. The allocation of natal origin was obtained from water chemistry, signatures in otoliths of juveniles and spawners within a Bayesian model. The majority of adults were assigned to a source river with high degrees of confidence, only 4% were undetermined. Otolith natal origins were used to define a population baseline by grouping individuals from the same natal river and not from the same sampling location as usually done. While Alosa alosa exhibited a high level of natal site fidelity, this species showed weak genetic structure which supported the evidence of a significant flow of strayers between river basins in vicinity or at longer distances. However, long distance straying was probable but not frequent. In a context of global change, straying would be a key mechanism to drive dispersal and allow resilience of Allis shad populations.

Abstract

The causes of inbreeding depression and the converse phenomenon of heterosis or hybrid vigor remain poorly understood despite their scientific and agricultural importance. In bivalve molluscs, related phenomena, marker-associated heterosis and distortion of marker segregation ratios, have been widely reported over the past 25 years. A large load of deleterious recessive mutations could explain both phenomena, according to the dominance hypothesis of heterosis. Using inbred lines derived from a natural population of Pacific oysters and classical crossbreeding experiments, we compare the segregation ratios of microsatellite DNA markers at 6 hr and 2-3 months postfertilization in [F.sub.2] or [F.sub.3] hybrid families. We find evidence for strong and widespread selection against identical-by-descent marker homozygotes. The marker segregation data, when fit to models of selection against linked deleterious recessive mutations and extrapolated to the whole genome, suggest that the wild founders of inbred lines carried a minimum of 8-14 highly deleterious recessive mutations. This evidence for a high genetic load strongly supports the dominance theory of heterosis and inbreeding depression and establishes the oyster as an animal model for understanding the genetic and physiological causes of these economically important phenomena.

Abstract

International audience; We studied the contribution of stocking with Mediterranean autochthonous brown trout (Salmo trutta) to the lake-migratory spawners in French tributaries of Lake Geneva. This singular lake system is inhabited by both the resident and the migratory life-history form, and by trout of Atlantic and Mediterranean origins. Using two discriminatory microsatellite loci between the Atlantic and Mediterranean alleles, we compared the genetic composition of the migratory Atlantic populations of the four main tributaries before (1999; N = 113) and after (2004, 2005 and 2006; N = 137) recent introductions of native Mediterranean trout. No significant modification of the genetic composition was detected in all four populations over time and only two individuals were statistically assigned to the Mediterranean strain by the Bayesian method implemented in the structure program. These results suggest a negligible contribution of the stockings with autochthonous Mediterranean trout to the lake-migratory spawners migrating into the four tributaries.

Abstract

Understanding the evolutionary mechanisms generating parallel genomic divergence patterns among replicate ecotype pairs remains an important challenge in speciation research. We investigated the genomic divergence between the anadromous parasitic river lamprey (Lampetra fluviatilis) and the freshwater-resident nonparasitic brook lamprey ( Lampetra planeri) in nine population pairs displaying variable levels of geographic connectivity. We genotyped 338 individuals with RAD sequencing and inferred the demographic divergence history of each population pair using a diffusion approximation method. Divergence patterns in geographically connected population pairs were better explained by introgression after secondary contact, whereas disconnected population pairs have retained a signal of ancient migration. In all ecotype pairs, models accounting for differential introgression among loci outperformed homogeneous migration models. Generating neutral predictions from the inferred divergence scenarios to detect highly differentiated markers identified greater proportions of outliers in disconnected population pairs than in connected pairs. However, increased similarity in the most divergent genomic regions was found among connected ecotype pairs, indicating that gene flow was instrumental in generating parallelism at the molecular level. These results suggest that heterogeneous genomic differentiation and parallelism among replicate ecotype pairs have partly emerged through restricted introgression in genomic islands. National audience; Since 1950, the number of fish species used in aquaculturehas increased from 42 to 186. Due to this greatdiversity, to the fact that most species have been bredfor a short time, and to the existence of wild geneticresources, domestication is a recurring question inaquaculture development. Genetic aspects of domesticationrelate to two main aspects : the initial setup ofbreeding techniques and creation of stocks, and themanagement of populations across generations, to provideboth production efficiency and animal welfare.Concerning the first aspect, the scarce existing studiesshow that it might be difficult to draw conclusionsregarding the ability of a particular population toadapt to a captive environment, based only on geneticvariability at neutral markers or on ecological observationsin the wild. A strain evaluation program may beconducted prior to the start of the breeding program. Itmust however be done under controlled conditions, asclose as possible to the future breeding conditions. Inany case, it is advisable to start the domestication processfrom a population with a large genetic basis, andto manage it in order to maintain suitable levels ofgenetic variability across generations. The domesticationprocess leads to important changes in many physical,ethological and/or physiological traits, but thegenetic mechanisms of these changes are not alwayscontrolled. It could be however possible to direct theevolution of adaptive traits, through targeted selectivebreeding programs.; Depuis 1950, le nombre d’espèces de poissons en production est passée de 42 à 186. La grande diversité des espèces concernées, le caractère récent de la mise en élevage et l’existence de ressources génétiques sauvages pour la plupart des espèces font de la domestication une question récurrente en aquaculture. Les aspects génétiques de la domestication concernent deux aspects majeurs : la phase de mise au point des élevages et de création des souches de départ, et la gestion des populations au cours de l’élevage pour assurer à la fois l’efficacité de la production et le bien-être du poisson. Pour le premier aspect, les études existantes, peu nombreuses, indiquent qu’il est sans doute difficile de conclure sur les aptitudes d’une souche particulière à l’adaptation aux conditions d’élevage sur la simple base de sa variabilité génétique aux marqueurs neutres ou d’observations écologiques en milieu naturel. Un testage de souche peut être pratiqué avant la mise en élevage, mais, pour être pertinent, il doit être réalisé en conditions contrôlées, les plus proches possibles des conditions réelles d’élevage. Dans tous les cas, le choix d’une souche de départ ayant une base génétique la plus large possible et une bonne gestion des reproductions permet d’assurer le maintien de la variabilité génétique au cours des générations. Le processus de domestication s’accompagne de modifications d’un grand nombre de caractères, mais dont les mécanismes génétiques ne sont pas toujours maîtrisés. Il pourrait cependant être possible d’orienter volontairement l’évolution des caractères d’adaptation au milieu d’élevage, à l’aide de programmes de sélection artificielle dirigés.

Abstract

PCR-based DNA markers enable the study of diversity and differentiation of marine organisms at different stages of their life cycle. Our study of European fiat oyster (Ostrea edulis) populations aimed to describe their spatial and temporal dynamics. First, we analyzed adults sampled over the natural range of the species. An Atlantic/Mediterranean differentiation pattern was observed. Similar patterns of variation were found using allozymes, microsatellites and mitochondrial DNA, aIl which support an isolation by distance model. High variability was observed in the range of diversity between populations using a mitochondrial marker, a reflection of small effective population sizes in sorne locations. A 10fold quantitative difference was observed in Fst, between the genomes, which may be due to an unbalanced sex ratio and/or differential reproductive success. Secondly, we initiated the study of reproductive dynamics at a finer scale. Several experiments were performed to document: 1- the variance inallele frequencies during a natural settlement period, 2- the paternal contribution to fertilization by analyzing larvae sampled at the brooding stage within individual females, 3- the individual reproductive success within an experimental population. Our results are relevant in terms of management of the genetic diversity and the potential impact of hatchery propagation., Les marqueurs génétiques basés sur la technique de PCR permettent l'étude de la diversité et de la différenciation des populations d'organismes marins à différents stades de leur cycle de vie, dès la phase larvaire. Notre étude sur l'huître plate européenne avait pour but de décrire la dynamique spatiale et temporelle de la diversité génétique présente chez cette espèce. Dans un premier temps, nous avons analysé des adultes échantillonnés sur l'ensemble de J'aire de répartition. Les résultats sont qualitativement similaires quels que soient les marqueurs utilisés (al1ozymes, microsatellites et ADN mitochondrial), validant l'existence d'un modèle d'isolement par la distance. Une différenciation significative entre populations atlantiques et méditerranéennes est démontrée. Cependant, une différence d'un facteur 10 sur le niveau de différenciation des populations a été mise en évidence entre marqueurs des génomes mitochondrial et nucléaire. Cette différence pourrait s'expliquer par un sex-ratio déséquilibré et/ou une plus grande variance dans le succès reproducteur femelle. De plus, une forte variabilité du niveau de variabilité a été observée entre populations pour l'ADN mitochondrial, indice de tailles efficaces femel1es localement réduites. Dans un second temps, nous nous sommes intéressés à une échelle plus fine, celle de la population, et plus particulièrement à sa dynamique de reproduction. Plusieurs volets ont été abordés dans le cadre de ce travail: 1- la variance des fréquences alléliques au cours d'une saison de recrutement, 2- les contributions paternelles en réalisant des échantillonnages de larves encore non émises de femelles incubantes, 3- le succès reproducteur individuel au sein de populations d'écloserie. Ces résultats seront discutés en terme de gestion de la diversité génétique de cette espèce et de l'impact potentiel du développement de la production de naissain d'écloserie.
