Abstract

Soil fungal communities vary spatially due to factors including variations in plant diversity and soil characteristics; however, the relative influences of these factors on composition and therefore function remain unclear. Small-scale variation in fungal communities may drive local variation in nutrient cycling and decomposition and may respond more to local factors compared with large climatic variations. Clarifying the roles of these factors can improve our predictions of soil fungal community and biogeochemical cycling responses to anthropogenic changes. Therefore, we examined relationships among abiotic and biotic factors and soil fungal communities associated with sapling and mature trees in a mixed-hardwood woodland. We also compared community composition and fungal enzymatic activity. Fungal community composition was most associated with spatial heterogeneity of soil characteristics, while sapling and mature tree species identity were poor predictors of community composition. Further, most of the compositional variation was unexplained by measured variables, suggesting stochasticity and other environmental characteristics may drive spatial variation in these communities. Additionally, enzymatic activity did not clearly correlate with fungal community composition. Overall, soil fungal communities and enzymatic activity adjacent to trees in this woodland are most likely influenced by soil characteristics and not plant species identity. La variation a petite echelle des communautes fongiques peut entrainer une variation locale du cycle des nutriments et de la decomposition et peut repondre davantage aux facteurs locaux qu'aux grandes variations climatiques. La clarification des roles de ces facteurs peut ameliorer nos previsions des reponses des communautes fongiques du sol et des cycles biogeochimiques aux changements anthropiques. Par consequent, nous avons examine les relations entre les facteurs abiotiques et biotiques et les communautes fongiques du sol associees aux jeunes arbres et aux arbres matures dans une foret de feuillus mixtes. Nous avons egalement compare la composition des communautes et l'activite enzymatique fongique. La composition de la communaute fongique etait la plus associee a l'heterogeneite spatiale des caracteristiques du sol, tandis que l'identite des especes d'arbres jeunes et adultes etait un mauvais predicteur de la composition de la communaute. De plus, la plupart des variations de composition n'ont pas ete expliquees par les variables mesurees, ce qui suggere que la stochasticite et d'autres caracteristiques environnementales peuvent entrainer des variations spatiales dans ces communautes. En outre, l'activite enzymatique n'etait pas clairement correlee a la composition des communautes fongiques. Dans l'ensemble, les communautes fongiques du sol et l'activite enzymatique adjacentes aux arbres dans cette foret sont tres probablement influencees par les caracteristiques du sol et non par l'identite des especes vegetales. Abstract

Genome-wide association studies (GWASs) have identified hundreds of loci associated with Crohn's disease (CD). However, as with all complex diseases, robust identification of the genes dysregulated by noncoding variants typically driving GWAS discoveries has been challenging. Here, to complement GWASs and better define actionable biological targets, we analyzed sequence data from more than 30,000 patients with CD and 80,000 population controls. We directly implicate ten genes in general onset CD for the first time to our knowledge via association to coding variation, four of which lie within established CD GWAS loci. In nine instances, a single coding variant is significantly associated, and in the tenth, ATG4C, we see additionally a significantly increased burden of very rare coding variants in CD cases. In addition to reiterating the central role of innate and adaptive immune cells as well as autophagy in CD pathogenesis, these newly associated genes highlight the emerging role of mesenchymal cells in the development and maintenance of intestinal inflammation.Large-scale sequence-based analyses identify novel risk variants and susceptibility genes for Crohn's disease, and implicate mesenchymal cell-mediated intestinal homeostasis in disease etiology.

Abstract

The mass of the W boson, a mediator of the weak force between elementary particles, is tightly constrained by the symmetries of the standard model of particle physics. The Higgs boson was the last missing component of the model. After observation of the Higgs boson, a measurement of the W boson mass provides a stringent test of the model. We measure the W boson mass, MW, using data corresponding to 8.8 inverse femtobarns of integrated luminosity collected in proton-antiproton collisions at a 1.96 tera-electron volt center-of-mass energy with the CDF II detector at the Fermilab Tevatron collider. A sample of approximately 4 million W boson candidates is used to obtain MW ¼ 80;433:5 T 6:4stat T 6:9syst ¼ 80;433:5 T 9:4 MeV=c2, the precision of which exceeds that of all previous measurements combined (stat, statistical uncertainty; syst, systematic uncertainty; MeV, mega-electron volts; c, speed of light in a vacuum). Abstract

At the Fermilab Tevatron proton-antiproton (pp¯) collider, high-mass electron-neutrino (eν) pairs are produced predominantly in the process pp¯→W(→eν)+X. The asymmetry of the electron and positron yield as a function of their pseudorapidity constrain the slope of the ratio of the u- to d-quark parton distributions versus the fraction of the proton momentum carried by the quarks. This paper reports on the measurement of the electron-charge asymmetry using the full data set recorded by the Collider Detector at Fermilab in 2001-2011 and corresponding to 9.1 fb-1 of integrated luminosity. The measurement significantly improves the precision of the Tevatron constraints on the parton-distribution functions of the proton. Numerical tables of the measurement are provided. © 2021 authors. Abstract

Autism Spectrum Disorder (ASD) is a phenotypically and etiologically heterogeneous developmental disorder typically diagnosed around 4 years of age. The development of biomarkers to help in earlier, presymptomatic diagnosis could facilitate earlier identification and therefore earlier intervention and may lead to better outcomes, as well as providing information to help better understand the underlying mechanisms of ASD. In this study, magnetic resonance imaging (MRI) scans of infants at high familial risk, from the Infant Brain Imaging Study (IBIS), at 6, 12 and 24 months of age were included in a morphological analysis, fitting a mixed-effects model to Tensor Based Morphometry (TBM) results to obtain voxel-wise growth trajectories. Subjects were grouped by familial risk and clinical diagnosis at 2 years of age. Several regions, including the posterior cingulate gyrus, the cingulum, the fusiform gyrus, and the precentral gyrus, showed a significant effect for the interaction of group and age associated with ASD, either as an increased or a decreased growth rate of the cerebrum. In general, our results showed increased growth rate within white matter with decreased growth rate found mostly in grey matter. Overall, the regions showing increased growth rate were larger and more numerous than those with decreased growth rate. These results detail, at the voxel level, differences in brain growth trajectories in ASD during the first years of life, previously reported in terms of overall brain volume and surface area.

Abstract

We present a search for long-lived doubly charged Higgs bosons (H±±), with signatures of high ionization energy loss and muonlike penetration. We use 292 pb−1 of data collected in pp¯ collisions at √s=1.96 TeV by the CDF II detector at the Fermilab Tevatron. Observing no evidence of long-lived doubly charged particle production, we exclude H±±L and H±±R bosons with masses below 133 GeV/c2 and 109 GeV/c2, respectively. In the degenerate case we exclude H±± mass below 146 GeV/c2. All limits are quoted at the 95% confidence level.

Abstract

Background: Authentic research experiences and mentoring have positive impacts on fostering STEM engagement among youth from backgrounds underrepresented in STEM. Programs applying an experiential learning approach often incorporate one or both of these elements, however, there is little research on how these factors impact youth's STEM engagement during the high school to college transition. Purpose: Using a longitudinal design, this study explored the impact of a hands-on field research experience and mentoring as unique factors impacting STEM-related outcomes among underrepresented youth. We focus on the high school to college transition, a period that can present new barriers to STEM persistence. Methodology/Approach: We surveyed 189 youth before and up to 3 years after participation in a 7-week intensive summer intervention. Findings/Conclusions: Authentic research experiences was related to increased youths' science interest and pursuit of STEM majors, even after their transition to college. Mentorship had a more indirect impact on STEM academic intentions; where positive mentorship experiences was related to youths' reports of social connection. Implications: Programs designed for continuing STEM engagement of underrepresented youth would benefit from incorporating experiential learning approaches focused on authentic research experiences. Abstract

United States Golf Association (USGA) specification putting greens are designed to limit excess soil water and compaction; but these soil properties change over time. Objectives were to define soil physical properties of sand- amended rootzones as affected by (i) rootzone mixture, (ii) establishment treatment, and (iii) putting green age. The USGA specification rootzones were built and established with Agrostis stolonifera L. in four sequential years. Rootzone treatments were 80:20 (v:v) sand and sphagnum peat and an 80:15:5 (v:v) sand, sphagnum peat, and soil. An accelerated establishment treatment applied 2.5, 3, and 2.5 times N, P, and K, levels, respectively, than the control treatment. Data were collected on rootzone particle size distribution and saturated hydraulic conductivity ([K.sub.sat]), bulk density, total, air-filled and capillary porosity for 8 yr, infiltration rate for 10 yr. All soil physical properties changed with age, but were not influenced by establishment treatment. Infiltration declined 73% but remained adequate ([greater than or equal to]0.15 m [h.sup.-1]) for location precipitation. Capillary porosity and bulk density increased 32 and 7%, respectively, while air-filled porosity decreased 38%. Capillary and air-filled porosity still met USGA specification after 8 yr. Addition of soil to the sand-based rootzone mixture had no negative effect on soil physical properties. Abstract

Forests exhibit spatial heterogeneity in plant composition and light, which may influence ectomycorrhizal fungal (ECM) communities. We investigated whether light and soil source affect ECM colonization and community properties on red oak (Quercus rubra L.) seedlings. Seedlings were grown under 10%, 45%, and full sunlight in soils removed beneath red oak and eastern hemlock (Tsuga canadensis (L.) Carr.) trees. Between soils, colonization and diversity were significantly greater in intermediate--high versus low light. Across light levels, colonization, richness, and diversity were greater on seedlings grown in oak versus hemlock soils. The frequency of seedlings colonized by three of the four most common morphotypes was more responsive to light in oak versus hemlock soil. Colonization differences between soil sources were associated with differences in richness, which may in turn reflect host specificity and fine root length differences. Increasing colonization with increasing light was associated with increased richness, which in turn may reflect increased carbon allocation to roots. Results suggest that differences in responses of individual ECM morphotypes coupled with host responses to light and soil source may influence ECM colonization and diversity. Changes in ECM colonization and diversity could in turn affect seedling recruitment, especially for seedlings encountering variable light regimes and host species. Dans les forets, l'heterogeneite spatiale de la composition vegetale et de la luminosite peut influencer les communautes de champignons ectomycorhiziens (ECM). Nous avons etudie si la luminosite et la source du sol influencent les proprietes de la communaute et la colonisation des ECM sur les semis de chene rouge (Quercus rubra L.). Les semis ont ete cultives dans differentes conditions de luminosite (10 %, 45 % et 100 % du plein soleil) dans des sols preleves sous des chenes rouges et des pruches du Canada (Tsuga canadensis (L.) Carr.). Dans les differents sols, la colonisation et la diversite etaient significativement plus elevees dans des conditions de luminosite intermediaire a elevee plutot que faible. Parmi les differents niveaux de luminosite, la colonisation, la richesse et la diversite etaient plus elevees sur les semis cultives dans le sol du chene que dans celui de la pruche. La frequence des semis colonises par trois des quatre morphotypes les plus communs reagissait davantage a la luminosite dans le sol du chene que dans celui de la pruche. Les differences de colonisation entre les sources de sol etaient associees a des differences de richesse qui peuvent a leur tour refleter des differences liees a la specificite de l'hote et a la longueur des racines fines. L'augmentation de la colonisation avec l'accroissement de la luminosite etait associee a l'augmentation de la richesse qui peut a son tour refleter une allocation accrue de carbone aux racines. Les resultats indiquent que des differences de reaction des morphotypes d'ECM individuels couplees a la reaction de l'hote a la luminosite et a la source de sol peuvent influencer la diversite et la colonisation des ECM. 30. Effect of IBD medications on COVID-19 outcomes: results from an international registry

Abstract

Objective We sought to evaluate COVID-19 clinical course in patients with IBD treated with different medication classes and combinations. Design Surveillance Epidemiology of Coronavirus Under Research Exclusion for Inflammatory Bowel Disease (SECURE-IBD) is a large, international registry created to monitor outcomes of IBD patients with confirmed COVID-19. We used multivariable regression with a generalised estimating equation accounting for country as a random effect to analyse the association of different medication classes with severe COVID-19, defined as intensive care unit admission, ventilator use and/or death. Results 1439 cases from 47 countries were included (mean age 44.1 years, 51.4% men) of whom 112 patients (7.8%) had severe COVID-19. Compared with tumour necrosis factor (TNF) antagonist monotherapy, thiopurine monotherapy (adjusted OR (aOR) 4.08, 95% CI 1.73 to 9.61) and combination therapy with TNF antagonist and thiopurine (aOR 4.01, 95% CI 1.65 to 9.78) were associated with an increased risk of severe COVID-19. Any mesalamine/sulfasalazine compared with no mesalamine/sulfasalazine use was associated with an increased risk (aOR 1.70, 95% CI 1.26 to 2.29). This risk estimate increased when using TNF antagonist monotherapy as a reference group (aOR 3.52, 95% CI 1.93 to 6.45). Interleukin-12/23 and integrin antagonists were not associated with significantly different risk than TNF antagonist monotherapy (aOR 0.98, 95% CI 0.12 to 8.06 and aOR 2.42, 95% CI 0.59 to 9.96, respectively). Conclusion Combination therapy and thiopurines may be associated with an increased risk of severe COVID-19. No significant differences were observed when comparing classes of biologicals. A trigger track processor, called the extremely Fast Tracker (XFT), has been designed for the Collider Detector at Fermilab (CDF) upgrade. This processor identifies high-transverse-momentum (>1.5 GeV/c) charged particles in the new central outer tracking chamber for CDF II. The XFT design is highly parallel to handle the input rate of 183 Gb/s and the output rate of 44 Gb/s. The processor is pipelined and reports the result for a new event every 132 ns. The processor uses three stages: hit classification, segment finding, and segment linking. The pattern recognition algorithms for the three stages are implemented in programmable logic devices (PLDs) which allow in situ modification of the algorithm at any time. The PLDs reside on three different types of modules. The complete system has been installed and commissioned at CDF II. An overview of the track processor and performance in CDF Run II are presented. Abstract

We report on a search for a spin-zero non-standard model particle in proton-antiproton collisions collected by the Collider Detector at Fermilab at a center-of-mass-energy of 1.96 TeV. This particle, the φ boson, is expected to decay into a bottom-antibottom quark pair and to be produced in association with at least one bottom quark. The data sample consists of events with three jets identified as initiated by bottom quarks and corresponds to 5.4 fb-1 of integrated luminosity. In each event, the invariant mass of the two most energetic jets is studied by looking for deviations from the multijet background, which is modeled using data. No evidence is found for such a particle. Exclusion upper limits ranging from 20 to 2 pb are set for the product of production cross sections times branching fraction for the hypothetical φ boson with mass between 100 and 300 GeV/c2. Abstract

This paper presents a study of the production of a single W boson in association with one or more jets in proton-antiproton collisions at s=1.96 TeV, using the entire data set collected in 2001-2011 by the Collider Detector at Fermilab at the Tevatron, which corresponds to an integrated luminosity of 9.0 fb-1. The W boson is identified through its leptonic decays into electron and muon. The production cross sections are measured for each leptonic decay mode and combined after testing that the ratio of the W(→μν)+jets cross section to the W(→eν)+jets cross section agrees with the hypothesis of e-μ lepton universality. The combination of measured cross sections, differential in the inclusive jet multiplicity (W+≥N jets with N=1, 2, 3, or 4) and in the transverse energy of the leading jet, are compared with theoretical predictions. © 2018 authors.

Abstract

The observation of the $Y(4140)$ structure in $B^\pm\rightarrow J/\psi\,\phi K^\pm$ decays produced in $\bar{p} p $ collisions at $\sqrt{s}=1.96~\TeV$ is reported with a statistical significance greater than 5 standard deviations. A fit to the $J/\psi\,\phi$ mass spectrum is performed assuming the presence of a Breit-Wigner resonance. The fit yields a signal of $19^{+6}_{-5}$ resonance events, and resonance mass and width of $4143.4^{+2.9}_{-3.0}(\mathrm{stat})\pm0.6(\mathrm{syst})~\MeVcc$ and $15.3^{+10.4}_{-6.1}(\mathrm{stat})\pm2.5(\mathrm{syst})~\MeVcc$ respectively. L. Nathan Oaklander has misunderstood the argument previously given against tenselessness. Just as the Nagel/ Jackson argument suggests that third-person, objective, physical facts cannot account for first-person experiences such as pain, analogously, there are features of tensed experiences that cannot be conveyed by a tenseless account of reality.

Abstract

An updated measurement of the single top quark production cross section is presented using the full data set collected by the Collider Detector at Fermilab (CDF), corresponding to 9.5 fb−1 of integrated luminosity from proton-antiproton collisions at 1.96 TeV center-of-mass energy. The events selected contain an imbalance in the total transverse momentum, jets identified as containing b quarks, and no identified leptons. The sum of the s- and t-channel single top quark cross sections is measured to be 3.53+1.25−1.16 pb and a lower limit on the magnitude of the top-to-bottom quark coupling, |Vtb| of 0.63, is obtained at the 95% credibility level. These measurements are combined with previously reported CDF results obtained from events with an imbalance in total transverse momentum, jets identified as originating from b quarks, and one identified lepton. The combined cross section is measured to be 3.02+0.49−0.48 pb and a lower limit on |Vtb| of 0.84 is obtained at the 95% credibility level.

Abstract

We present a measurement of the total WW and WZ production cross sections in pp collision at s=1.96 TeV, in a final state consistent with leptonic W boson decay and jets originating from heavy-flavor quarks from either a W or a Z boson decay. This analysis uses the full data set collected with the CDF II detector during Run II of the Tevatron collider, corresponding to an integrated luminosity of 9.4 fb-1. An analysis of the dijet mass spectrum provides 3.7σ evidence of the summed production processes of either WW or WZ bosons with a measured total cross section of σWW+WZ=13.7±3.9 pb. Independent measurements of the WW and WZ production cross sections are allowed by the different heavy-flavor decay patterns of the W and Z bosons and by the analysis of secondary-decay vertices reconstructed within heavy-flavor jets. The productions of WW and of WZ dibosons are independently seen with significances of 2.9σ and 2.1σ, respectively, with total cross sections of σWW=9.4±4.2 pb and σWZ=3.7-2.2+2.5 pb. The measurements are consistent with standard-model predictions. © 2016 American Physical Society.
