In the standard model of cosmic structure formation, dark matter haloes form by gravitational instability. The process is hierarchical: smaller systems collapse earlier, and later merge to form larger haloes. The galaxy clusters, hosted by the largest dark matter haloes, are at the top of this hierarchy representing the largest as well as the last structures formed in the universe, while the smaller and first haloes are those Earth-sized dark subhaloes which have been both predicted by theoretical considerations and found in numerical simulations, though it does not exist any observational hints of their existence. The probability that a halo of mass $m$ at redshift $z$ will be part of a larger halo of mass $M$ at the present time can be described in the frame of the extended Press & Schecter theory making use of the progenitor (conditional) mass function. Using the progenitor mass function we calculate analytically, at redshift zero, the distribution of subhaloes in mass, formation epoch and rarity of the peak of the density field at the formation epoch. That is done for a Milky Way-size system, assuming both a spherical and an ellipsoidal collapse model. Our calculation assumes that small progenitors do not lose mass due to dynamical processes after entering the parent halo, and that they do not interact with other subhaloes. For a $\mathrm{\Lambda}$CDM power spectrum we obtain a subhalo mass function $\mathrm{d}n/\mathrm{d}m$ proportional to $m^{- \alpha}$ with a model-independent $\alpha \sim 2$. Assuming the dark matter is a weakly interacting massive particle, the inferred distributions is used to test the feasibility of an indirect detection in the $\gamma$-rays energy band of such a population of subhaloes with a GLAST-like satellite., Comment: 10 pages, 7 figures - submitted to MNRAS

The presence of dark matter in the halo of our galaxy could be revealed through indirect detection of annihilation products. Dark matter annihilation is one of the possible interpretations of the recent measured excesses in positron and electron fluxes, once boost factors of the order of 10^3 or more are taken into account. Such boost factors are actually achievable through the velocity-dependent Sommerfeld enhancement of the annihilation cross-section. Here we study the expected gamma-ray flux from two local dwarf galaxies for which air Cerenkov measurements are available, namely Draco and Sagittarius. We use velocity dispersion measurements to model the dark matter halos of the dwarfs, and the results of numerical simulations to model the presence of an associated population of subhalos. We incorporate the Sommerfeld enhancement of the annihilation cross-section. We compare our predictions with observations of Draco and Sagittarius performed by MAGIC and HESS, respectively. We also compare our results with the sensitivities of Fermi and of the future Cherenkov Telescope Array. We find that the boost factor due to the Sommerfeld enhancement is already constrained by the MAGIC and HESS data, with enhancements greater than 5 x 10^4 being excluded. While Fermi will not be able to detect gamma-rays from the dwarf galaxies s even with the most optimistic Sommerfeld effect, we show that the Cherenkov Telescope Array will be able to test enhancements greater than 1.5 x 10^3.

Upcoming $\gamma$-ray satellites will search for Dark Matter annihilations in Milky Way substructures (or 'clumps'). The prospects for detecting these objects strongly depend on the assumptions made on the distribution of Dark Matter in substructures, and on the distribution of substructures in the Milky Way halo. By adopting simplified, yet rather extreme, prescriptions for these quantities, we compute the number of sources that can be detected with upcoming experiments such as GLAST, and show that, for the most optimistic particle physics setup ($m_\chi=40$ GeV and annihilation cross section $\sigma v = 3 \times 10^{-26}$ cm$^3$ s$^{-1}$), the result ranges from zero to $\sim$ hundred sources, all with mass above $10^{5}M\odot$. However, for a fiducial DM candidate with mass $m_\chi=100$ GeV and $\sigma v = 10^{-26}$ cm$^3$ s$^{-1}$, at most a handful of large mass substructures can be detected at $5 \sigma$, with a 1-year exposure time, by a GLAST-like experiment. Scenarios where micro-clumps (i.e. clumps with mass as small as $10^{-6}M\odot$) can be detected are severely constrained by the diffuse $\gamma$-ray background detected by EGRET., Comment: Version accepted for publication in MNRAS. Early events in aggregation of proteins are not easily accessible by experiments. In this work, we perform a 5-ns molecular dynamics simulation of an ensemble of 27 copies of beta(2)-microglobulin in explicit solvent. During the simulation, the formation of intermolecular contacts is observed. The simulation highlights the importance of apical residues and, in particular, of those at the N-terminus end of the molecule. The most frequently found pattern of interaction involves a head-to-head contact arrangement of molecules. Hydrophobic contacts appear to be important for the establishment of long-lived (on the simulation timescale) contacts. Although early events on the pathway to aggregation and fibril formation are not directly related to the end-state of the process, which is reached on a much longer timescale, simulation results are consistent with experimental data and in general with a parallel arrangement of intermolecular beta-strand pairs.

The existing and upcoming multiwavelength data from the Galactic Center suggest a comparative study in order to propose or rule out possible models which would explain the observations. In this paper we consider the X-ray synchrotron and the gamma-ray emission due to Kaluza Klein Dark Matter and define a set of parameters for the shape of the Dark Matter halo which is consistent with the observations. The hierarchical growth of dark matter haloes, in which galaxies are hosted, has been studied and modeled using various approaches. In this paper we use a modified version the Sheth & Lemson algorithm for a $\mathrm{\Lambda}$ cold dark matter power spectrum, and model the growth of a Milky-Way sized halo with microsolar mass resolution, corresponding to the typical Jeans mass for a dark matter Weakly Interacting Massive Particle with mass of 100 GeV. We then compute the \emph{unevolved} subhalo mass function and build-up a Milky-Way halo placing and evolving its satellites. This subhalo population is used to study the $\gamma$-ray emission from dark matter annihilation. In this case, the subhaloes which populate the host halo have been computed considering only progenitor haloes accreted by the main branch of the tree, so as to correctly treat the embedding of sub-subhaloes inside subhaloes. Each subhalo will indeed host atthe present-time sub-subhaloes accreted when it was an isolated system. In order to compute the sub-subhalo population of a Milky-Way dwarf galaxy, like Draco, and to study its $\gamma$-ray emission, we first estimate the Draco virial mass at merging redshift $z_m$ and then we run the merger tree from $z_m$ following the halo down to the dark matter Jeans mass. We then study the effect on the Fermi-LAT (GLAST) detectability for both subhaloes in the Milky-Way and in Draco, and we show how subhaloes cannot be responsible for the boost factor needed for detection., Comment: Accepted for publication by MNRAS - 12 pages, 7 figures. We study the prospects for detecting the annihilation products of Dark Matter [DM] in the framework of the two highest-resolution numerical simulations currently available, i.e. {\it Via Lactea II} and {\it Aquarius}. We propose a strategy to determine the shape and size of the region around the Galactic center that maximizes the probability of observing a DM signal, and we show that although the predicted flux can differ by a factor of 10 for a given DM candidate in the two simulation setups, the search strategy remains actually unchanged, since it relies on the angular profile of the annihilation flux, not on its normalization. We present mock gamma-ray maps that keep into account the diffuse emission produced by unresolved halos in the Galaxy, and we estimate that in an optimistic DM scenario a few individual clumps can be resolved above the background with the Fermi-LAT. Finally we calculate the energy-dependent boost factors for positrons and antiprotons, and show that they are always of $\cal O$(1), and therefore they cannot lead to the large enhancements of the antimatter fluxes required to explain the recent PAMELA, ATIC, Fermi and HESS data., Comment: 23 pages, 15 figures, revised version (e.g. more insights on the spatial distribution of subhalos)

Here, we perform a multi‐wavelength, multi‐messenger analysis, that combines in a consistent way the constraints arising from different astrophysical observations. We show that if standard assumptions are made for the distribution of Dark Matter (we build models on the recent Via Lactea II and Aquarius simulations) and the propagation of cosmic rays, current Dark Matter models cannot explain the observed positron flux without exceeding the observed fluxes of antiprotons or gamma‐ray and radio photons. To visualize the multi‐messenger constraints, we introduce “star plots,” a graphical method that shows in the same plot theoretical predictions and observational constraints for different messengers and wavelengths.

We study the flux and the angular power spectrum of gamma-rays produced by Dark Matter (DM) annihilations in the Milky Way (MW) and in extra-galactic halos. The annihilation signal receives contributions from: a) the smooth MW halo, b) resolved and unresolved substructures in the MW, c) external DM halos at all redshifts, including d) their substructures. Adopting a self-consistent description of local and extra-galactic substructures, we show that the annihilation flux from substructures in the MW dominates over all the other components for angles larger than O(1) degrees from the Galactic Center, unless an extreme prescription is adopted for the substructures concentration. We also compute the angular power spectrum of gamma-ray anisotropies and find that, for an optimistic choice of the particle physics parameters, an interesting signature of DM annihilations could soon be discovered by the Fermi LAT satellite at low multipoles, l10^4 solar masses. Background Reduced representations of proteins have been playing a keyrole in the study of protein folding. Many such models are available, with different representation detail. Although the usefulness of many such models for structural bioinformatics applications has been demonstrated in recent years, there are few intermediate resolution models endowed with an energy model capable, for instance, of detecting native or native-like structures among decoy sets. The aim of the present work is to provide a discrete empirical potential for a reduced protein model termed here PC2CA, because it employs a PseudoCovalent structure with only 2 Centers of interactions per Amino acid, suitable for protein model quality assessment. Results All protein structures in the set top500H have been converted in reduced form. The distribution of pseudobonds, pseudoangle, pseudodihedrals and distances between centers of interactions have been converted into potentials of mean force. A suitable reference distribution has been defined for non-bonded interactions which takes into account excluded volume effects and protein finite size. The correlation between adjacent main chain pseudodihedrals has been converted in an additional energetic term which is able to account for cooperative effects in secondary structure elements. Local energy surface exploration is performed in order to increase the robustness of the energy function. Conclusion The model and the energy definition proposed have been tested on all the multiple decoys' sets in the Decoys'R'us database. The energetic model is able to recognize, for almost all sets, native-like structures (RMSD less than 2.0 Å). These results and those obtained in the blind CASP7 quality assessment experiment suggest that the model compares well with scoring potentials with finer granularity and could be useful for fast exploration of conformational space. Analytical calculations and recent numerical experiments have shown that a sizable of the mass in our Galaxy is in a form of clumpy, virialized substructures that, according to \cite{dms:05}, can be as light as $10^{-6} \msun$. In this work we estimate the gamma-rays flux expected from dark matter annihilation occurring within these minihalos, under the hypothesis that the bulk of dark matter is composed by neutralinos. We generate mock sky maps showing the angular distribution of the expected gamma-ray signal. We compare them with the sensitivities of satellite-borne experiments such as GLAST and find that a possible detection of minihalos is indeed very challenging., Comment: 4 pages, four color figures. In the frame of indirect dark matter searches we investigate the flux of high-energy $\gamma$-ray photons produced by annihilation of dark matter in caustics within our Galaxy under the hypothesis that the bulk of dark matter is composed of the lightest supersymmetric particles. Unfortunately, the detection of the caustics annihilation signal with currently available instruments is rather challenging. Indeed, with realistic assumptions concerning particle physics and cosmology, the $\gamma $-ray signal from caustics is below the detection threshold of both $\check {\rm C}$erenkov telescopes and satellite-borne experiments. Nevertheless, we find that this signal is more prominent than that expected if annihilation only occurs in the smoothed Galactic halo, with the possible exception of a $\sim 15^{\circ}$ circle around the Galactic center if the mass density profile of our Galaxy exhibits a sharp cusp there. We show that the angular distribution of this $\gamma$-ray flux changes significantly if DM annihilation preferentially occurs within virialized sub-halos populating our Galaxy rather than in caustics., Comment: 17 pages, 8 figures. Under the hypothesis of a Dark Matter composed by supersymmetric particles like neutralinos, we investigate the possibility that their annihilation in the haloes of nearby galaxies could produce detectable fluxes of $\gamma$-photons. Expected fluxes depend on several, poorly known quantities such as the density profiles of Dark Matter haloes, the existence and prominence of central density cusps and the presence of a population of sub-haloes. We find that, for all reasonable choices of Dark Matter halo models, the intensity of the $\gamma$-ray flux from some of the nearest extragalactic objects, like M31, is comparable or higher than the diffuse Galactic foreground. We show that next generation ground-based experiments could have the sensitivity to reveal such fluxes which could help us unveiling the nature of Dark Matter particles., Comment: 11 pages, 10 figures.
