Diseases caused by the insect-transmitted bacterium Xylella fastidiosa have been reported in the Americas since the 19th century, causing diseases such as Pierce's disease of grapevine, almond leaf scorch (ALS), and citrus variegated chlorosis. In the last decade X. fastidiosa was reported from different parts of the world, most notably from southern Italy, infecting olives. In 2017, X. fastidiosa was reported to be associated with ALS symptoms in Israel. Here, we investigated the causal agent of ALS in Israel, its genetic diversity, and host range, and we characterized the temporal and spatial distribution of the disease. X. fastidiosa subsp. fastidiosa sequence type 1 was isolated from symptomatic almond trees and was used to infect almond and grapevine by mechanical inoculation. The pathogen, however, did not infect olive, peach, cherry, plum, nectarine, clementine, and grapefruit plants. Genomic analysis of local isolates revealed that the local population is derived from a single introduction and that they are closely related to X. fastidiosa strains from grapevines in California. Distribution analyses revealed that ALS did not expand from 2017 to 2019; however, since 2020, newly symptomatic trees appeared in the tested orchards. Symptomatic trees were located primarily in clusters, and symptoms tended to spread within rows. Our study confirms that X. fastidiosa is the causal agent of ALS in Israel and describes its genetic and host range characteristics. Although there is no clear evidence yet for the identity of the vectors in Israel, ALS spread continues to threat the almond and grapevine industries in Israel.

Studying weed spatial distribution patterns and implementing precise herbicide applications requires accurate weed mapping. In this study, a simple unmanned aerial vehicle (UAV) was utilized to survey 11 dry onion (Allium cepa L.) commercial fields to examine late-season weed classification and investigate weeds spatial pattern. In addition, orthomosaics were resampled to a coarser spatial resolution to simulate and examine the accuracy of weed mapping at different altitudes. Overall, 176 weed maps were generated and evaluated. Pixel and object-based image analyses were assessed, employing two supervised classification algorithms: Maximum Likelihood (ML) and Support Vector Machine (SVM). Classification processes resulted in highly accurate weed maps across all spatial resolutions tested. Weed maps contributed to three insights regarding the late-season weed spatial pattern in onion fields: 1) weed coverage varied significantly between fields, ranging from 1 to 79%; 2) weed coverage was similar within and between crop rows; and 3) weed pattern was patchy in all fields. The last finding, combined with the ability to map weeds using a low cost, off-the-shelf UAV, constitutes an important step in developing precise weed control management in onion fields.

Potato powdery scab caused by Spongospora subterranea subsp . subterranea (Sss) causes extensive damage to the quality and marketability of tubers. Disease outbreaks in potatoes grown in virgin soils in south Israel, lead us to the hypothesis that wind-driven inoculum may also be a source of new infections. Wind and ground traps (13 of each type) were positioned near contaminated commercial potato fields with a history of powdery scab in two plots during 2013–14 (‘Nave 5’ and ‘Nave 89’). Quantification of pathogen density in soil/dust was carried out by DNA extraction and qPCR analysis. In ‘Nave 5’ plot, 58 and 45% (December and January, respectively) and 75 and 50% of the ground and wind traps, respectively, were Sss-positive, with no significant differences in Sss concentrations. In ‘Nave 89’ plot, the percentage of Sss-positive traps increased from 31% and 18% in the ground and wind traps, respectively, in February, to 100% in both trap types, in April, with no significant differences. Evaluation of the dispersal distance of Sss inoculum from contaminated fields was examined in soil samples taken from the top layer of the ground in the uncultivated area adjacent to the contaminated commercial potato fields with a history of powdery scab, in two sites (‘Nave 5’ and ‘Shalom 7’) during 2016. All soil samples, taken from uncultivated areas near the infested fields in various distances of up to 750 m, were Sss positive. This study demonstrated that Sss can be dispersed by wind, particularly in an intensive potato production region where contaminated fields exist.

Effective amphibian conservation requires knowledge of both the aquatic and terrestrial phases of life. As extinction probabilities are a function of population size, it is crucial not only to understand the habitat requirement of the species but also to estimate its population size. In this work, we studied the endangered fire salamander, Salamandra infraimmaculata, and analyzed the population size at a total of 14 sites—eight temporary and six permanent. For identifying the local and landscape scales factors predicting S. infraimmaculata’s breeding sites we monitored 54 aquatic sites. We found that permanent sites support larger populations of adult salamanders. The breeding site characteristics analyses revealed that at the local scale water depth and shade were the most important factors and two regional variables were found to be important: proximity to another breeding site and elevation. This work provides two clear conservation implications permanent breeding sites will support much larger populations compared to temporary sites, particularly if close to other potential breeding sites, and both terrestrial and aquatic features are important for a site to be suitable for breeding.

Genetic studies on core versus peripheral populations have yielded many patterns. This diversity in genetic patterns may reflect diversity in the meaning of peripheral populations as defined by geography, gene flow patterns, historical effects, and ecological conditions. Populations at the lower latitude periphery of a species' range are of particular concern because they may be at increased risk for extinction due to global climate change. In this work we aim to understand the impact of landscape and ecological factors on different geographical types of peripheral populations with respect to levels of genetic diversity and patterns of local population differentiation. We examined three geographical types of peripheral populations of the endangered salamander, Salamandra infraimmaculata, in Northern Israel, in the southernmost periphery of the genus Salamandra, by analyzing the variability in 15 microsatellite loci from 32 sites. Our results showed that: (1) genetic diversity decreases towards the geographical periphery of the species' range; (2) genetic diversity in geographically disjunct peripheral areas is low compared to the core or peripheral populations that are contiguous to the core and most likely affected by a founder effect; (3) ecologically marginal conditions enhance population subdivision. The patterns we found lead to the conclusion that genetic diversity is influenced by a combination of geographical, historical, and ecological factors. These complex patterns should be addressed when prioritizing areas for conservation.

Producción Científica, Fusarium circinatum, the causal agent of pine pitch canker (PPC), is currently one of the most important threats of Pinus spp. globally. This pathogen is known in many pine-growing regions, including natural and planted forests, and can affect all life stages of trees, from emerging seedlings to mature trees. Despite the importance of PPC, the global distribution of F. circinatum is poorly documented, and this problem is also true of the hosts within countries that are affected. The aim of this study was to review the global distribution of F. circinatum, with a particular focus on Europe. We considered (1) the current and historical pathogen records, both positive and negative, based on confirmed reports from Europe and globally; (2) the genetic diversity and population structure of the pathogen; (3) the current distribution of PPC in Europe, comparing published models of predicted disease distribution; and (4) host susceptibility by reviewing literature and generating a comprehensive list of known hosts for the fungus. These data were collated from 41 countries and used to compile a specially constructed geo-database. A review of 6297 observation records showed that F. circinatum and the symptoms it causes on conifers occurred in 14 countries, including four in Europe, and is absent in 28 countries. Field observations and experimental data from 138 host species revealed 106 susceptible host species including 85 Pinus species, 6 non-pine tree species and 15 grass and herb species. Our data confirm that susceptibility to F. circinatum varies between different host species, tree ages and environmental characteristics. Knowledge on the geographic distribution, host range and the relative susceptibility of different hosts is essential for disease management, mitigation and containment strategies. The Mediterranean fruit fly, Ceratitis capitata (Wied.) (Diptera: Tephritidae) (medfly), is a major pest among all varieties of citrus. Despite advances in recent years, knowledge about the effects of various variables on the spatiotemporal spread of the medfly is still limited. The goal of this study was to characterize the effects of various local and landscape variables on the population density of medfly in citrus orchards in Israel, utilizing the ecoinformatics approach. Data were collected during three citrus growing seasons (years). The medfly population data consisted of a weekly inspection of ~ 2300 traps. Thirteen potentially explanatory variables believed to influence the medfly populations were quantified. The contributions of the explanatory variables were analyzed using multimodel inference. Results show that the medfly population is affected by both local and landscape variables. Further analysis was focused on the data from November (representing the fall peak) and April (representing the beginning of the spring peak). The major findings were: Medfly population was higher in plots that were closer to human communicates, presumably due to their proximity to private gardens; the medfly population was negatively affected by the proportion of the surrounding crop; larger plots with lower perimeter-to-area ratio and plots inside large citrus clusters had smaller populations of medflies; variety had inconsistent effect; and elevation showed inverse response (positive in November and negative in April). Additionally, during the fall peak, the medfly population was positively affected by the proportion of the surrounding deciduous orchards and negatively affected by pest aerial spraying rounds up to a certain number. The results of this study demonstrate that the medfly populations in citrus are affected by the composition of the external landscape. Thus, similar to other studies, this study encourages the adoption of area-wide integrated pest management protocols.

The potato tuber is a swollen stem, which is used as the propagation material for commercial potato crops. At the end of a period of dormancy, the number of sprouts growing from the tuber nodes represent loss of tuber apical dominance (AD) resulting in branching. In Mediterranean countries, seed tubers cannot be kept in cold storage for a long period as it leads to over-branching of the seed tuber after replanting. In order to test the hypothesis that temperature exposure in the field effects dormancy length and/or AD postharvest, we exposed seed tubers to different numbers of growing-degree days (GDD) during their development. Seed tubers were cultivated at 0, 300 and 880 m above sea level (ASL), at three different planting dates. Crops were exposed to 780–1250 GDD and extended growth period induce linear accumulating GDD. For both cultivars, ‘Desiree’ and ‘Nicola’, there was a low correlation between GDD in the field and the number of days of storage at 2 °C before 70% of the tubers were released from dormancy. The main factor affecting the duration of dormancy period was the cultivar. In both cultivars, there was a low correlation between the seed-tuber crop’s exposure to GDD and the number of stems that emerged from the replanted tubers. The number of produced stems was mainly affected by the length of the storage period until replanting. Tubers that were replanted in the fall (following 130–190 d of storage) produced two to four stems each; whereas tubers replanted in the spring (following 210–270 d of storage) produced four to seven stems. There was a low correlation between mother-plant exposure to GDD in the field and total yield of the daughter plants. In both cultivars, exposure of the mother plants to different numbers of GDD did not have any significant effect on the size distribution of the tubers produced by the daughter plants. Extending the storage period did consistently induce yield of smaller sized tubers. We suggest that potato seed-tubers do not “remember” their GDD history and their AD is mainly affected by the duration of cold storage.

The Near Eastern fire salamander, Salamandra infraimmaculata , is considered an endangered species in Israel and is near-threatened regionally. For 25 years, our laboratory has sought ethical sampling methods to protect individuals and populations of Salamandra . To “mark” individuals for estimating dispersal and population size, we use non-invasive individual-specific markings from photographs of larvae and adults. We demonstrated through mesocosm experiments (which are less mortality-driven than in nature) that exotic Gambusia affinis have extreme negative mortality effects on Salamandra larvae. From a compassionate conservation aspect, G. affinis should not be killed and placed in habitats where amphibians are not in danger and mosquitoes can be controlled. We identified breeding-site characteristics demonstrating that permanent breeding sites support larger adult populations than temporary breeding sites. For population genetics studies, we take minimal sized tail tips from adults (which have no adverse effects) for microsatellite data. For gene expression studies, rather than sacrifice entire bodies, we demonstrated that by taking only small larval tail tips, we could follow gene expression. We additionally demonstrated that tail tip removal does not affect survival, time to or size at metamorphosis. We documented high road kill rates at a specific breeding site. To prevent potential disease spread, we sterilize boots and sampling gear. We use results for implementing or recommending conservation of individuals and populations – e.g., identifying: movement corridors for breeding site dispersal; roadkill hotspots for under-road tunnels; suitable habitat for pool construction for more effective conservation; utilizing population genetics for recommending management units; information on demography and genetic diversity to identify hotspots for conservation; removal of Gambusia for amphibian protection.

Mal Secco is a severe disease of citrus in which the fungus Plenodomus tracheiphilus (formerly Phoma tracheiphila) penetrates the vascular system of the host. In this study, we characterized the spatial dynamics of the disease in seven lemon orchards. A representative block of trees from each orchard was evaluated monthly during 3 consecutive years. In addition, scouts assessed disease severity in 75 orchards from three different geographical regions and tested for association between disease severity and measures of orchard management, environmental factors, cultural practices, and cultivar type. We assessed disease incidence and characteristics of spatial patterns using Ripley’s K function and fitted logistic regression models for different neighboring tree structures followed by model selection methods to provide insight into the spatial and temporal dynamics of disease progress. We found different rates of disease spread in different orchards, which are most likely the result of differences in orchard management practices or less likely the result of differences in climatic conditions. There was an indication that agricultural tools contribute to spread of the disease within rows of trees. The results confirm that the lemon cultivar Interdonato is less susceptible compared with other citrus cultivars, and they suggest that the density of urban terrain surrounding each orchard is positively correlated with the severity of the disease. In contrast to our expectations, no correlation was found between the density of lemon orchards surrounding an orchard and the severity of the disease within it, which corroborates previous findings regarding the limited distribution of the disease.

Lakes and other freshwater bodies are intimately connected to the surrounding land, yet to what extent land-use affects the quality of freshwater and the microbial communities living in various freshwater environments is largely unknown. We address this question through an analysis of the land use surrounding 46 inter-connected lakes located within 7 different drainage basins in northern Germany, and the microbiomes of these lakes during early summer. Lake microbiome structure was not determined by the specific drainage basin or by basin size, and bacterial distribution did not seem to be limited by distance. Instead, land use within the drainage basin could predict, to some extent, NO2+NO3 concentrations in the water, which (together with temperature, chlorophyll a and total phosphorus) affected water microbiome structure. Land use directly surrounding the water bodies, however, had little observable effects on water quality or the microbiome. Several microbial lineages, including environmentally important Cyanobacteria and Verrucomicrobia, were differentially partitioned between the lakes. As the amount of available data on land use (e.g. from remote sensing) increases, identifying relationships between land use, aquatic microbial communities and their effect on water quality will be important to better manage freshwater resources worldwide, e.g. by systemically identifying water bodies prone to ecological changes or the presence of harmful organisms.

From an ecological perspective, urban green roofs can be viewed as green islands embedded in an urban matrix. Island biogeography theory suggests that species richness on an island is the outcome of dynamic equilibrium between immigration and extinction. Immigration is affected by the size of an island and distance of an island from a colonizing source. In the context of green roofs, building height and horizontal distance from green areas can potentially be a limiting factor for many species. Here, we considered two distance components of green roofs - vertical (building height) and horizontal (distance of building from open green areas). Based on island biogeography theory, we would expect species richness or community similarity to be negatively related to horizontal or vertical distances from colonizing sources. The green roof literature addressing such questions is currently sparse. In our review comprised of 10 studies, we were unable to identify consistent statistically significant richness-distance or community similarity-distance (vertical or horizontal) relationships. The absence of statistically significant relationships could be due in large part to low statistical power as a consequence of both the paucity of roofs and limited range of vertical distances in many of the existing studies. In addition, these roofs differ in numerous aspects (e.g. roof size, age, substrate type, plant composition and building height). The low number of replicates, combined with the lack of homogeneity among replicates combines to reduce statistical power and our ability to detect differences.

A number of factors contribute to the process of amphibian decline, among them population fragmentation and road-kills. In this work we evaluated the effects of a road that separates the hibernation area of the Fire Salamander population from their breeding site on the demography and movement behavior. For that we monitored the population for four years using transects along the road and along a river that runs in parallel to the road and serve as the breeding site. We found that the estimated percent of the population killed on the road steadily increased minimally from 2.56 % to 10.78 % over a four year period of increasing vehicular activity. Interestingly, only a small number of individuals were documented on both sides of the road, suggesting there is a potential for population fragmentation due to the road. Additionally, we used geostatistics to reveal that the spatial distribution pattern of the population and road-kills along the road is not random. Thus, conservation efforts that focus on preventing salamanders from accessing the road surface should focus on the areas where the population and road-kills aggregate.

Weeds pose severe threats to agricultural and natural landscapes worldwide. One major reason for the failure to effectively manage weeds at landscape scales is that current Best Management Practice guidelines, and research on how to improve such guidelines, focus too narrowly on property-level management decisions. Insufficiently considered are the aggregate effects of individual actions to determine landscape-scale outcomes, or whether there are collective practices that would improve weed management outcomes. Here, we frame landscape-scale weed management as a social dilemma, where trade-offs occur between individual and collective interests. We apply a transdisciplinary system approach—integrating the perspectives of ecologists, evolutionary biologists and agronomists into a social science theory of social dilemmas—to four landscape-scale weed management challenges: (i) achieving plant biosecurity, (ii) preventing weed seed contamination, (iii) maintaining herbicide susceptibility and (iv) sustainably using biological control. We describe how these four challenges exhibit characteristics of ‘public good problems’, wherein effective weed management requires the active contributions of multiple actors, while benefits are not restricted to these contributors. Adequate solutions to address these public good challenges often involve a subset of the eight design principles developed by Elinor Ostrom for ‘common pool social dilemmas’, together with design principles that reflect the public good nature of the problems. This paper is a call to action for scholars and practitioners to broaden our conceptualization and approaches to weed management problems. Such progress begins by evaluating the public good characteristics of specific weed management challenges and applying context-specific design principles to realize successful and sustainable weed management. The severe threat of weeds to agriculture and ecosystems necessitates management practices on the scale of landscapes. This Perspective uses four case studies to examine the best practices for this collective dilemma.

Producción Científica, Fusarium circinatum is the causal agent of pine pitch canker disease (PPC), affecting Pinus species and other conifers (i.e., Pseudotsuga menziesii (Mirb.) Franco.), forming resinous cankers on the main stem and branches and causing dieback in the terminal guide. This pathogen is spreading worldwide, causing economic losses by converting plantations into standing timber without any potential for future production. The disease was recently detected in Northern Spain in plantations of Pinus radiata and forest nurseries. The aim of the work reported here was to study the role of climatic and topographic variables, soil properties, and stand characteristics on PPC. For this purpose, we surveyed 50 pine stands in Cantabria and quantified the percentage of trees showing three symptoms in each stand: canker, defoliation, and dieback. We investigated the predictive power of 30 variables using generalized linear models and hierarchical partitioning. Both approaches yielded similar results. We found that the three symptoms correlated with different explanatory variables. In addition, more trees exhibited cankers in the proximity of the coast and the Basque Country. Additionally, our results showed that low canopy cover is related to a high level of the dieback symptom. Clavibacter michiganensis subsp. michiganensis, the causal agent of bacterial canker and wilt of tomato, is considered to be one of the most important bacterial pathogens worldwide. In the year 2000 there was an increase in the number of infected greenhouses and in the severity of the disease in Israel. As part of the effort to cope with the disease, a comprehensive survey was conducted. Scouts recorded disease severity monthly in 681 production units. At the end of the season the scouts met with the growers and together recorded relevant details about the crop and cultural practices employed. The results suggested an absence of anisotropy pattern in the study region. Global Moran’s I analysis showed that disease severity had significant spatial autocorrelation. The strongest spatial autocorrelation occurred within a 1,500 m neighborhood, which is comparable to the distance between production units maintained by one grower (Farm). Next, we tested three groups of variables including or excluding the Farm as a variable. When the Farm was included the explained variation increased in all the studied models. Overall, results of this study demonstrate that the most influential factor on bacterial canker severity was the Farm. This variable probably encompasses variation in experience, differences in agricultural practices between growers, and the quality of implementation of management practices.

Egyptian broomrape (Phelipanche aegyptiaca) is one of the main threats to tomato production in Israel. The seed bank of P. aegyptiaca rapidly develops and spreads in the field. Knowledge about the spatio-temporal distribution of such weeds is required in advance of emergence, as they emerge late in their life cycle when they have already caused major crop damage. The aim of this study is to reveal the effects of two major internal infestation sources: crop rotation and infestation history; and one external source: proximity to infested tomato fields; on infestation of P. aegyptiaca in processing tomatoes. Ecoinformatics, spatial analysis and geostatistics were used to examine these effects. A regional survey was conducted to collect data on field history from 238 tomato fields between 2000 and 2012, in a major tomato-growing region in Israel. Multivariate logistic regression in the framework of generalized linear models (GLM) has demonstrated the importance of all three variables in predicting infestation in tomato fields. The parameters of the overall model indicated a high specificity between tomatoes and P. aegyptiaca, which is potentially responsible for aggravating infestation. In addition, P. aegyptiaca infestation levels were intensively mapped in 43 of the 238 tomato fields in the years 2010–2012. Geostatistical measures showed that 40% of the fields had clustered infestation spatial patterns with infestation clusters located along the fields’ borders. Strong linear and negative relationships were found between infestation level and distance from a neighboring infested field, strengthening the role of infested tomato fields in P. aegyptiaca spread. An experiment specifically designed for this study showed that during harvest, P. aegyptiaca seeds are blown from an infested field to a distance of at least 90 m, and may initiate infestation in neighboring fields. Integrating current knowledge about the role of agricultural practices on the spread of P. aegyptiaca with the results of this study enabled us to propose a mechanism for the spread of P. aegyptiaca. Given the major effect of agricultural practices on infestation levels, it is assumed that the spread of this weed can be suppressed by implementing sanitation and using decision support tools for herbicide application.

The concept of site-specific weed management is based on the assumption that weeds are aggregated in patches. In this study, we surveyed four plots in four commercial almond orchards for three years and mapped the locations of Ecballium elaterium, a troublesome weed in Israeli agriculture, specifically in almond orchards. We analyzed the spatial pattern of the plants&rsquo, locations using nearest neighbor analysis and Ripley&rsquo, s L function. The number of E. elaterium plants increased by more than 70% in the four plots from 2015 to 2016. In addition, the observed mean distance between nearest neighbors increased by more than 10% from 2016 and 2017. We found in all four plots that the spatial pattern of E. elaterium was clustered and that these weed patch locations were consistent over the years although the density within the patches increased. The extent of these clusters ranged between 40 to 70 m and remained similar in size throughout the study. These features make E. elaterium a suitable target for site-specific weed management and for pre-emergence patch spraying. Knowledge of the spatial and temporal pattern of weeds could aid in understanding their ecology and could help target herbicide treatments to specific locations of the field and, thus, reducing the chemical application.

Understanding species’ distributions often requires taking into consideration the characterization of the environment at different spatial scales. The habitat characteristics of the endangered fire salamander, S. infraimmaculata, have received little attention. In this study, at this species’ most peripheral and xeric limit (Mt. Carmel, Israel), we examined predictors of the larval distribution of S. infraimmaculata at aquatic-breeding sites at both local and landscape scales. We investigated the predictive power of environmental variables using two methods: generalized linear models and conditional inference trees (CTREE). Both multi-model approaches yielded similar results. At the local site scale, hydroperiod predicted breeding site use. At the landscape scale, Salamandra presence was best predicted by proximity to other breeding sites. In addition, our study indicates that sites selected for breeding are far from roads and agricultural fields. Overall, this study demonstrates that ultimately, both local and landscape scale predictors are necessary to understand properly a species’ habitat requirements and thus can help in planning future management around the breeding sites.

Green roof research is a multidisciplinary and new research area. We conducted a bibliometric quantification to assess the rate of publications in specific areas of research for this novel research area based on the scientific literature as available from the Web of Science. Bibliometric research can provide valuable information about changes in the trends within a particular area of research. For example, we found that the number of publications in this field increased in the last two decades at very similar pace to other pre-established academic disciplines. We also found that papers on green roofs were classified into 32 research areas. There was very little change in the frequency of most research areas through time. The percentages of plant sciences, forestry, marine and freshwater biology and biodiversity conservation of the total research areas classifications used each year increased significantly with time, while architecture decreased significantly with time signifying an increased interest in environmental issues and less focus on architectural issues. The distribution of publications between countries has been skewed, with the USA and the EU conducting 66% of the research, and thus allocation of research effort is focused in those continents and predominantly in temperate ecosystems. However, there has been a sharp increase in the number of countries that conduct green roof research. Our work provides a suite of indicators that can be combined to give a useful picture of the development of green roof research and identifies the challenges which lie ahead for this novel research area.

Climate change is projected to be particularly strong in northern latitudes, and subarctic species are thus likely to be especially susceptible to the effects of climate warming. We forecast potential effects of climate change on the extent of the suitable habitat of the common frog,Rana temporaria,at the margin of its northern range. We investigated 179 potential breeding sites in subarctic Finland and subjected the data to detailed bioclimate envelope modelling using three state-of-the-art techniques: generalized additive models, maximum entropy and generalized boosting methods. Moreover, we included local environmental factors in the models to investigate whether they improve model performance. Under all tested climate change projections and irrespective of the modelling method, the suitable habitat forR. temporariaincreased in warming climate. The inclusion of local abiotic variables significantly improved the performance of the models. However, June temperature appeared to be the most informative variable in all modelling approaches: a major increase in the extent of suitable habitat occurred when it increased by 1°C. Overall, the modelling results indicate that the distribution of northernR. temporariais likely to be very sensitive to climate warming. The results also highlight the fact that overlooking local abiotic variation can significantly bias bioclimatic modelling results.

The negative effects of habitat fragmentation and population isolation on population viability, genetic variability and structuring are well documented, and conservation plans failing to take into account spatial population structure and connectivity can be ineffectual. Of special concern are populations at the periphery of the species range that might show reduced genetic diversity, thus affecting their adaptive potential at environmental margins. We investigated genetic variability and differentiation of the globally near threatened and locally endangered fire salamander Salamandra infraimmaculata in northern Israel, an area that represents the periphery of this species' distribution range. Analyses of variability in 15 microsatellite loci from 20 sites revealed substantial population structuring, most of which was due to a strong subdivision between two regions separated by a heavily urbanized valley. In addition, levels of genetic variability within populations were lowest in the peripheral, southernmost populations. These results suggest that the conservation plans for this species should recognize the lower diversity and increased divergence in the peripheral regions, and take into account the observed spatial population structure when devising strategies and measures to ensure the species persistence.

Aims Studies of species distribution patterns traditionally have been conducted at a single scale, often overlooking species-environ- ment relationships operating at finer or coarser scales. Testing diversity-related hypotheses at multiple scales requires a robust sampling design that is nested across scales. Our chief motivation in this study was to quantify the contributions of different predictors of herbaceous species richness at a range of local scales. Methods Here, we develop a hierarchically nested sampling design that is balanced across scales, in order to study the role of several envi- ronmental factors in determining herbaceous species distribution at various scales simultaneously. We focus on the impact of woody vegetation, a relatively unexplored factor, as well as that of soil and topography. Light detection and ranging (LiDAR) imaging enabled precise characterization of the 3D structure of the woody veg- etation, while acoustic spectrophotometry allowed a particularly high-resolution mapping of soil CaCO3 and organic matter contents. Important Findings We found that woody vegetation was the dominant explanatory variable at all three scales (10, 100 and 1 000 m 2 ), accounting for more than 60% of the total explained variance. In addition, we found that the species richness-environment relationship was scale dependent. Many studies that explicitly address the issue of scale do so by comparing local and regional scales. Our results show that efforts to conserve plant communities should take into account scale dependence when analyzing species richness-envi- ronment relationships, even at much finer resolutions than local vs. regional. In addition, conserving heterogeneity in woody veg- etation structure at multiple scales is a key to conserving diverse herbaceous communities.

Ecology seeks to study the factors affecting the distribution of species. In terms of their effects on species richness and composition, woody plants can be considered as dominant factors which extensively affect their environment, changing the distribution of resources in space and time. In structurally rich and diverse plant communities, such as Mediterranean ecosystems, the specific species that form the woody patch can be important. The specific woody species patch type may impose a set of abiotic conditions, which in turn would result in specific traits of the given herbaceous community under that patch. Evidence revealed in this study suggests that the general notion of a two-patch type (woody and non-woody) system for describing ecosystems is simplistic, and may be misleading. We found that patterns of herbaceous species richness and composition are related to specific woody species patch type. We found that herbaceous species richness under each patch type coincided with respective differences in solar radiation reaching the sub-canopy. Accounting for specific patch characteristics may largely enhance our understanding of plant community structure.

Amphibians are among the most threatened taxonomic groups worldwide. A fundamental step in species conservation is identifying the habitat requirements of the target species. However, this determination can often be problematic in endangered species because, by definition, they often only occupy a very limited number of sites. Moreover, when found, they are often in low abundance, and thus their detectability is low, yielding false “absence” data. Maximum entropy niche modeling provides a tool using only the presence data to predict potential habitat distributions of endangered species whose distributions have become highly limited. We provide two examples in the current study for the fire salamander, Salamandra infraimmaculata, and the green toad, Bufo viridis. S. infraimmaculata is considered endangered in Israel and near endangered worldwide. B. viridis is classified as locally endangered in Israel. Soil type was the most important predictor of the distribution of S. infraimmaculata and, to a lesser extent, also predicted the distribution of B. viridis. In addition, S. infraimmaculata larvae were also associated with high elevation areas. B. viridis was negatively associated with distance to urban areas and low solar radiation level. The potential distribution maps determined for S. infraimmaculata and B. viridis can help in planning future wetland use management around its existing populations, discovering new populations, identifying top-priority survey sites, or set priorities to restore its natural habitat for more effective conservation.

In Mediterranean regions, the combination of disturbances, life histories, plant regeneration traits, and microhabitat variability form highly heterogeneous vegetation mosaics which shift in space and time. Consequently, structure-based forest management is emerging as a superior alternative to management of vegetation formations in such areas. Delineation of management units in these areas is often based on manual interpretation of aerial imagery coupled with field surveys. Here, we propose an alternative approach that is based on segmentation of remotely sensed height and cover maps derived from light detection and ranging (LiDAR) imagery. A large suite of alternative segmentation maps was generated using multiresolution segmentation (MS) with different parameters, and an area-fit approach used to select the map that most successfully captured a reference set of structural units delineated manually. One of the most important steps in the process of viral infection is a fusion between cell membrane and virus, which is mediated by the viral envelope glycoprotein. The study of activity of the glycoprotein in the post-fusion state is important for understanding the progression of infection. Here we present a first real-time kinetic study of the activity of gp41 (the viral envelope glycoprotein of human immunodeficiency virus-HIV) and its two mutants in the post-fusion state with nanometer resolution by atomic force microscopy (AFM). Tracking the changes in the phosphatidylcholine (PC) and phosphatidylcholine-phosphatidylserine (PC:PS) membrane integrity over one hour by a set of AFM images revealed differences in the interaction of the three types of protein with zwitterionic and negatively charged membranes. A quantitative analysis of the slow kinetics of hole formation in the negatively charged lipid bilayer is presented. Specifically, analysis of the rate of roughness change for the three types of proteins suggests that they exhibit different types of kinetic behavior.

Toxic cyanobacterial blooms are a growing threat to freshwater bodies worldwide. In order for a toxic bloom to occur, a population of cells with the genetic capacity to produce toxins must be present together with the appropriate environmental conditions. In this study, we investigated the distribution patterns and phylogeny of potentially-toxic Microcystis (indicated by the presence and/or phylogeny of the mcyD and mcyA genes). Samples were collected from the water column of almost sixty water bodies across widely differing gradients of environmental conditions and land use in Israel. Potentially toxic populations were common but not ubiquitous, detected in ~65% of the studied sites. Local environmental factors, including phosphorus and ammonia concentrations and pH, as well as regional conditions such as the distance from built areas and nature reserves, were correlated with the distribution of the mcyD gene. A specific phylogenetic clade of Microcystis, defined using the sequence of the mcyA gene, was preferentially associated with aquaculture facilities but not irrigation reservoirs. Our results reveal important environmental, geospatial, and land use parameters affecting the geographic distribution of toxinogenic Microcystis, suggesting non-random dispersal of these globally abundant toxic cyanobacteria.

Tail-tip clipping is a common technique for collecting tissue samples from amphibian larvae and adults. Surprisingly, studies of this invasive sampling procedure or of natural tail clipping – i.e., bites inflicted by predators including conspecifics - on the performance and fitness of aquatic larval stages of urodeles are scarce. We conducted two studies in which we assessed the effects of posterior tail clipping (~30 percent of tail) on Near Eastern fire salamander (Salamandra infraimmaculata) larvae. In a laboratory study, we checked regeneration rates of posterior tail-tip clipping at different ages. Regeneration rates were hump-shaped, peaking at the age of ~30 days and then decreasing. This variation in tail regeneration rates suggests tradeoffs in resource allocation between regeneration and somatic growth during early and advanced development. In an outdoor artificial pond experiment, under constant larval densities, we assessed how tail clipping of newborn larvae affects survival to, time to, and size at metamorphosis. Repeated measures ANOVA on mean larval survival per pond revealed no effect of tail clipping. Tail clipping had correspondingly no effect on larval growth and development expressed in size (mass and snout-vent length) at, and time to, metamorphosis. We conclude that despite the given variation in tail regeneration rates throughout larval ontogeny, clipping of 30% percent of the posterior tail area seems to have no adverse effects on larval fitness and survival. We suggest that future use of this imperative tool for the study of amphibian should take into account larval developmental stage during the time of application and not just the relative size of the clipped tail sample.

gp41 is the protein responsible for the process of membrane fusion that allows primate lentiviruses (HIV and SIV) to enter into their host cells. gp41 ectodomain contains an N-terminal and a C-terminal heptad repeat region (NHR and CHR) connected by an immunodominant loop. In the absence of membranes, the NHR and CHR segments fold into a protease-resistant core with a trimeric helical hairpin structure. However, when the immunodominant loop is not present (either in a complex formed by HIV-1 gp41-derived NHR and CHR peptides or by mild treatment with protease of recombinant constructs of HIV-1 gp41 ectodomain, which also lack the N-terminal fusion peptide and the C-terminal Trp-rich region) membrane binding induces a conformational change in the gp41 core structure. Here, we further investigated whether covalently linking the NHR and CHR segments by the immunodominant loop affects this conformational change. Specifically, we analyzed a construct corresponding to a fragment of SIVmac239 gp41ectodomain (residues 27-149, named e-gp41) by means of surface plasmon resonance, Trp and rhodamine fluorescence, ATR-FTIR spectroscopy, and differential scanning calorimetry. Our results suggest that the presence of the loop stabilizes the trimeric helical hairpin both when e-gp41 is in aqueous solution and when it is bound to the membrane surface. Bearing in mind possible differences between HIV-1 and SIV gp41, and considering that the gp41 ectodomain constructs analyzed to date lack the N-terminal fusion peptide and the C-terminal Trp-rich region, we discuss our observations in relation to the mechanism of virus-induced membrane fusion.

When populations reside within a heterogeneous landscape, isolation by distance may not be a good predictor of genetic divergence if dispersal behaviour and therefore gene flow depend on landscape features. Commonly used approaches linking landscape features to gene flow include the least cost path (LCP), random walk (RW), and isolation by resistance (IBR) models. However, none of these models is likely to be the most appropriate for all species and in all environments. We compared the performance of LCP, RW and IBR models of dispersal with the aid of simulations conducted on artificially generated landscapes. We also applied each model to empirical data on the landscape genetics of the endangered fire salamander, Salamandra infraimmaculata, in northern Israel, where conservation planning requires an understanding of the dispersal corridors. Our simulations demonstrate that wide dispersal corridors of the low-cost environment facilitate dispersal in the IBR model, but inhibit dispersal in the RW model. In our empirical study, IBR explained the genetic divergence better than the LCP and RW models (partial Mantel correlation 0.413 for IBR, compared to 0.212 for LCP, and 0.340 for RW). Overall dispersal cost in salamanders was also well predicted by landscape feature slope steepness (76 %), and elevation (24 %). We conclude that fire salamander dispersal is well characterised by IBR predictions. Together with our simulation findings, these results indicate that wide dispersal corridors facilitate, rather than hinder, salamander dispersal. Comparison of genetic data to dispersal model outputs can be a useful technique in inferring dispersal behaviour from population genetic data.

Membrane fusion between the human immunodeficiency virus (HIV) and the target cell plasma membrane is correlated with conformational changes in the HIV gp41 glycoprotein, which include an early exposed conformation (prehairpin) and a late low energy six helix bundle (SHB) conformation also termed hairpin. Peptides resembling regions from the exposed prehairpin have been previously studied for their interaction with membranes. Here we report on the expression, purification, SHB stability, and membrane interaction of the full-length ectodomain of the HIV gp41 and its two deletion mutants, all in their SHB-folded state. The interaction of the proteins with zwitterionic and negatively charged membranes was examined by using various biophysical methods including circular dichroism spectroscopy, differential scanning calorimetry, lipid mixing of large unilamellar vesicles, and atomic force microscopy (AFM). All experiments were done in an acidic environment in which the protein remains in its soluble trimeric state. The data reveal that all three proteins fold into a stable coiled-coil core in aqueous solution and retain a stable helical fold with reduced coiled-coil characteristics in a zwitterionic and negatively charged membrane mimetic environment. Furthermore, in contrast with the extended exposed N-terminal domain, the folded gp41 ectodomain does not induce lipid mixing of zwitterionic membranes. However, it disrupts and induces lipid mixing of negatively charged phospholipid membranes (approximately 100-fold more effective than fusion peptide alone), which are known to be expressed more in HIV-1-infected T cells or macrophages. The results support the emerging model in which one of the roles of gp41 folding into the SHB conformation is to slow down membrane disruption effects induced by early exposed gp41. However, it can further affect membrane morphology once exposed to negatively charged membranes during late stages.
