Abstract

BackgroundType VI secretion system (T6SS) is widely present in Gram-negative bacteria and directly mediates antagonistic prokaryote interactions. PAAR (proline-alanine-alanine-arginine repeats) proteins have been proven essential for T6SS-mediated secretion and target cell killing. Although PAAR proteins are commonly found in A. baumannii, their biological functions are not fully disclosed yet. In this study, we investigated the functions of a PAAR protein termed TagP (T6SS-associated-gene PAAR), encoded by the gene ACX60_RS09070 outside the core T6SS locus of A. baumannii strain ATCC 17978.MethodsIn this study, tagP null and complement A. baumannii ATCC 17978 strains were constructed. The influence of TagP on T6SS function was investigated through Hcp detection and bacterial competition assay; the influence on environmental fitness was studied through in vitro growth, biofilm formation assay, surface motility assay, survivability in various simulated environmental conditions; the influence on pathogenicity was explored through cell adhesion and invasion assays, intramacrophage survival assay, serum survival assay, and G. melonella Killing assays. Quantitative transcriptomic and proteomic analyses were utilized to observe the global impact of TagP on bacterial status.ResultsCompared with the wildtype strain, the tagP null mutant was impaired in several tested phenotypes such as surface motility, biofilm formation, tolerance to adverse environments, adherence to eukaryotic cells, endurance to serum complement killing, and virulence to Galleria melonella. Notably, although RNA-Seq and proteomics analysis revealed that many genes were significantly down-regulated in the tagP null mutant compared to the wildtype strain, there is no significant difference in their antagonistic abilities. We also found that Histone-like nucleoid structuring protein (H-NS) was significantly upregulated in the tagP null mutant at both mRNA and protein levels.ConclusionsThis study enriches our understanding of the biofunction of PAAR proteins in A. baumannii. The results indicates that TagP involved in a unique modulation of fitness and virulence control in A. baumannii, it is more than a classic PAAR protein involved in T6SS, while how TagP play roles in the fitness and virulence of A. baumannii needs further investigation to clarify.

2. Characterization of an aspartate aminotransferase encoded by YPO0623 with frequent nonsense mutations in Yersinia pestis

Abstract

Yersinia pestis, the causative agent of plague, is a genetically monomorphic bacterial pathogen that evolved from Yersinia pseudotuberculosis approximately 7,400 years ago. We observed unusually frequent mutations in Y. pestis YPO0623, mostly resulting in protein translation termination, which implies a strong natural selection. These mutations were found in all phylogenetic lineages of Y. pestis, and there was no apparent pattern in the spatial distribution of the mutant strains. Based on these findings, we aimed to investigate the biological function of YPO0623 and the reasons for its frequent mutation in Y. pestis. Our in vitro and in vivo assays revealed that the deletion of YPO0623 enhanced the growth of Y. pestis in nutrient-rich environments and led to increased tolerance to heat and cold shocks. With RNA-seq analysis, we also discovered that the deletion of YPO0623 resulted in the upregulation of genes associated with the type VI secretion system (T6SS) at 26°C, which probably plays a crucial role in the response of Y. pestis to environment fluctuations. Furthermore, bioinformatic analysis showed that YPO0623 has high homology with a PLP-dependent aspartate aminotransferase in Salmonella enterica, and the enzyme activity assays confirmed its aspartate aminotransferase activity. However, the enzyme activity of YPO0623 was significantly lower than that in other bacteria. These observations provide some insights into the underlying reasons for the high-frequency nonsense mutations in YPO0623, and further investigations are needed to determine the exact mechanism.

Abstract

The bacterium Yersinia pestis has developed various strategies to sense and respond to the complex stresses encountered during its transmission and pathogenic processes. PurR is a common transcriptional regulator of purine biosynthesis among microorganisms, and it modulates the transcription level of the pur operon to suppress the production of hypoxanthine nucleotide (IMP). This study aims to understand the functions and regulatory mechanisms of purR in Y. pestis. Firstly, we constructed a purR knockout mutant of Y. pestis strain 201 and compared certain phenotypes of the null mutant (201-ΔpurR) and the wild-type strain (201-WT). The results show that deleting purR has no significant impact on the biofilm formation, growth rate, or viability of Y. pestis under different stress conditions (heat and cold shock, high salinity, and hyperosmotic pressure). Although the cytotoxicity of the purR knockout mutant on HeLa and 293 cells is reduced, the animal-challenging test found no difference of the virulence in mice between 201-ΔpurR and 201-WT. Furthermore, RNA-seq and EMSA analyses demonstrate that PurR binds to the promoter regions of at least 15 genes in Y. pestis strain 201, primarily involved in purine biosynthesis, along with others not previously observed in other bacteria. Additionally, RNA-seq results suggest the presence of 11 potential operons, including a newly identified co-transcriptional T6SS cluster. Thus, aside from its role as a regulator of purine biosynthesis, purR in Y. pestis may have additional regulatory functions.

4. Development and evaluation of a multiplex droplet digital polymerase chain reaction method for simultaneous detection of five biothreat pathogens

Abstract

Biothreat agents pose a huge threat to human and public health, necessitating the development of rapid and highly sensitive detection approaches. This study establishes a multiplex droplet digital polymerase chain reaction (ddPCR) method for simultaneously detecting five high-risk bacterial biothreats: Yersinia pestis, Bacillus anthracis, Brucella spp., Burkholderia pseudomallei, and Francisella tularensis. Unlike conventional multiplex real-time PCR (qPCR) methods, the multiplex ddPCR assay was developed using two types of probe fluorophores, allowing the assay to perform with a common two-color ddPCR system. After optimization, the assay performance was evaluated, showing a lower limit of detection (LOD) (0.1–1.0 pg/μL) and good selectivity for the five bacteria targets. The multiplex assay’s ability to simultaneously detect two or more kinds of targets in a sample was also demonstrated. The assay showed strong sample tolerance when testing simulated soil samples; the LOD for bacteria in soil was 2 × 102–2 × 103 colony-forming unit (CFU)/100 mg soil (around 5–50 CFU/reaction), which was 10-fold lower than that of the single-target qPCR method. When testing simulated soil samples at bacterial concentrations of 2 × 103–2 × 104 CFU/100 mg soil, the assay presented a higher sensitivity (100%, 35/35) than that of the qPCR method (65.71%, 23/35) and a good specificity (100%, 15/15). These results suggest that the developed 5-plex ddPCR method is more sensitive than conventional qPCR methods and is potentially suitable for rapidly detecting or screening the five selected bacterial biothreats in suspicious samples.

Abstract

Advanced LIGO and Advanced Virgo are monitoring the sky and collecting gravitational-wave strain data with sufficient sensitivity to detect signals routinely. In this paper we describe the data recorded by these instruments during their first and second observing runs. The main data products are gravitational-wave strain time series sampled at 16384 Hz. The datasets that include this strain measurement can be freely accessed through the Gravitational Wave Open Science Center at http://gw-openscience.org, together with data-quality information essential for the analysis of LIGO and Virgo data, documentation, tutorials, and supporting software.

Abstract

Background: Type VI secretion system (T6SS) is widely present in Gram-negative bacteria and directly mediates antagonistic prokaryote interactions. PAAR (proline-alanine-alanine-arginine repeats) proteins have been proven essential for T6SS-mediated secretion and target cell killing. Although PAAR proteins are commonly found in A. baumannii, their biological functions are not fully disclosed yet. In this study, we investigated the functions of a PAAR protein termed TagP (T6SS-associated-gene PAAR), encoded by the gene ACX60_RS09070 outside the core T6SS locus of A. baumannii strain ATCC 17978. Methods: In this study, tagP null and complement A. baumannii ATCC 17978 strains were constructed. The influence of TagP on T6SS function was investigated through Hcp detection and bacterial competition assay; the influence on environmental fitness was studied through in vitro growth, biofilm formation assay, surface motility assay, survivability in various simulated environmental conditions; the influence on pathogenicity was explored through cell adhesion and invasion assays, intramacrophage survival assay, serum survival assay, and G. melonella Killing assays. Quantitative transcriptomic and proteomic analyses were utilized to observe the global impact of TagP on bacterial status. Results: Compared with the wildtype strain, the tagP null mutant was impaired in several tested phenotypes such as surface motility, biofilm formation, tolerance to adverse environments, adherence to eukaryotic cells, endurance to serum complement killing, and virulence to Galleria melonella. Notably, although RNA-Seq and proteomics analysis revealed that many genes were significantly downregulated in the tagP null mutant compared to the wildtype strain, there is no significant difference in their antagonistic abilities. We also found that Histonelike nucleoid structuring protein (H-NS) was significantly upregulated in the tagP null mutant at both mRNA and protein levels. Conclusions: This study enriches our understanding of the biofunction of PAAR proteins in A. baumannii. The results indicates that TagP involved in a unique modulation of fitness and virulence control in A. baumannii, it is more than a classic PAAR protein involved in T6SS, while how TagP play roles in the fitness and virulence of A. baumannii needs further investigation to clarify. Abstract

Although the use of omethoate (OMT) for pests control is enormously economically beneficial for agricultural production, the high toxicity of OMT to nontarget organisms has resulted in the contamination of soil, river water, and food materials. Developing sensitive and convenient techniques to detect OMT residues is vital to society. Electrochemiluminescence (ECL) is a powerful analytical tool and has been widely applied in biosensors. To boost the co-reaction efficiency and ECL intensity, we introduced defective ZIF-8 as the novel cathodic luminophore. At the same time, defect generated by the doping of MoTe2 nanoparticles into ZIF-8 could easily electrocatalytic reduce the co-reactor S2O82− to SO4•-. Hence, based on the catalysis of defective ZIF-8, the ECL intensity of MoTe2/ZIF-8 nanocomposites is much higher than both ZIF-8 and MoTe2 nanoparticles. By integration of as-prepared materials with specificity omethoate aptamer, the ECL sensor showed a broad linear range (10−10 g L−1 and 10−5 g L−1) and a comparatively low detection limit (3.3 × 10−11 g L−1). Besides, the ECL aptasensor appeared a good practical performance to detect potato and spinach extraction samples, which proposed a promising guideline for developing ECL aptasensors with high efficiency.

Abstract

We describe the methods used to construct the aligned-spin template bank of gravitational waveforms used by the GstLAL-based inspiral pipeline to analyze data from the second observing run of Advanced LIGO and the first observing run of advanced Virgo. The bank expands upon the parameter space covered during the first observing run, including coverage for merging compact binary systems with total mass between 2 $\mathrm{M}_{\odot}$ and 400 $\mathrm{M}_{\odot}$ and mass ratios between 1 and 97.988. Thus the systems targeted include merging neutron star-neutron star systems, neutron star-black hole binaries, and black hole-black hole binaries expanding into the intermediate-mass range. Component masses less than 2 $\mathrm{M}_{\odot}$ have allowed (anti-)aligned spins between $\pm0.05$ while component masses greater than 2 $\mathrm{M}_{\odot}$ have allowed (anti-)aligned between $\pm0.999$. Abstract

Sensitive testing for Microcystins-LR (MC-LR) is needed because of its serious environmental and human health hazards. In this work, a new type of surface plasmon resonance (SPR) enhanced cathodic electrochemiluminescence (ECL) aptasensing platform was designed in which boron and nitrogen co-doped graphene quantum dots (BN-GQDs) were used as the luminary and bismuth nanoparticles (Bi NPs) were used as the SPR source. SPR effect of non-precious metal Bi NPs can induce and enhance ECL signal of BN-GQDs because the fluorescence spectrum of BN-GQDs overlaps well with the ultraviolet-visible absorption spectrum of Bi NPs. On this basis, a sensitive sensing system based on the Bi NPs and BN-GQDs was established for MC-LR detection. The results showed that the ECL sensing signal obtained was linear with the negative logarithm of the target MC-LR concentration in the range of 0.01-5000 pM, and the detection limit was 0.003 pM. In addition, the sensor had high stability and good reproducibility, which can be applied to the detection of MC-LR in actual samples. The method had good specificity and can not be disturbed by its homolog, which can be used for sensitive and reliable detection of complex samples.

Abstract

The detection of an intermediate-mass black hole population ($10^2-10^6$ $M_{\odot}$) will provide clues to their formation environments (e.g., disks of active galactic nuclei, globular clusters) and illuminate a potential pathway to produce supermassive black holes. Ground-based gravitational-wave detectors are sensitive to mergers that can form intermediate-mass black holes weighing up to $\sim 450\ M_{\odot}$. However, ground-based detector data contain numerous incoherent short duration noise transients that can mimic the gravitational-wave signals from merging intermediate-mass black holes, limiting the sensitivity of searches. Here we follow-up on binary black hole merger candidates using a ranking statistic that measures the coherence or incoherence of triggers in multiple-detector data. We use this statistic to rank candidate events, initially identified by all-sky search pipelines, with lab-frame total masses $>55\ M_{\odot}$ using data from LIGO's second observing run. Our analysis does not yield evidence for new intermediate-mass black holes. Abstract

The third observing run of Advanced LIGO and Advanced Virgo took place between April 2019 and March 2020 and resulted in dozens of gravitational-wave candidates, many of which are now published as confident detections. A crucial requirement of the third observing run has been the rapid identification and public reporting of compact binary mergers, which enabled massive followup observation campaigns with electromagnetic and neutrino observatories. PyCBC Live is a low-latency search for compact binary mergers based on frequency-domain matched filtering, which has been used during the second and third observing runs, together with other low-latency analyses, to generate these rapid alerts from the data acquired by LIGO and Virgo. Abstract

Mercury (Hg) is a kind of the most common heavy metals with high toxicity in nature, existing in water, soil, and even food. Hence, it is of great importance to develop a simple, effective way to detect Hg2+. Flexible sensing has attracted extensive attention in recent years, which can be flexibly applied in various detection environments. Poly(3,4-ethylenedioxythiophene) (PEDOT) with conjugation structure which can accelerate the transfer of electrons and inhibit the recombination of carriers is favorable to the photoelectrochemical (PEC) process. Here, Br doped PEDOT modified carbon paper with narrower bandgap was firstly fabricated through situ thermal polymerization which exhibited high photocurrent intensity under visible-light irradiation. The success synthesis of PEDOT was confirmed by SEM, XPS, FT-IR and Raman spectrum. Meanwhile, the as-prepared electrode can be mass produced with good reproducibility. Based on excellent performance of as-prepared electrode of Br doped PEDOT/carbon paper, we constructed a PEC sensing platform for Hg2+ detection with the detection limit of 0.3 nM and linear range from 1 nM to 450 nM. In addition, the PEC sensor exhibited speedy response, outstanding stability, excellent selectivity, wide linear range, and was used for determination of Hg2+ in river water samples with recover range of 97.7–104.5 % and RSD of 2.8–4.7 %.

Abstract

After their successful first observing run (September 12, 2015 - January 12, 2016), the Advanced LIGO detectors were upgraded to increase their sensitivity for the second observing run (November 30, 2016 - August 26, 2017). The Advanced Virgo detector joined the second observing run on August 1, 2017. We discuss the updates that happened during this period in the GstLAL-based inspiral pipeline, which is used to detect gravitational waves from the coalescence of compact binaries both in low latency and an offline configuration. These updates include deployment of a zero-latency whitening filter to reduce the over-all latency of the pipeline by up to 32 seconds, incorporation of the Virgo data stream in the analysis, introduction of a single-detector search to analyze data from the periods when only one of the detectors is running, addition of new parameters to the likelihood ratio ranking statistic, increase in the parameter space of the search, and introduction of a template mass-dependent glitch-excision thresholding method., 12 pages, 7 figures, to be submitted to Phys. Abstract

We use the outputs of a semi-analytical model of galaxy formation run on the Millennium Simulation to investigate the prevalence of 3D compact groups (CGs) of galaxies from $z = 11$ to 0. Our publicly available code identifies CGs using the 3D galaxy number density, the mass ratio of secondary+tertiary to the primary member, mass density in a surrounding shell, the relative velocities of candidate CG members, and a minimum CG membership of three. We adopt "default" values for the first three criteria, representing the observed population of Hickson CGs at $z = 0$. The percentage of non-dwarf galaxies ($M > 5 \times 10^{8}h^{-1}\ M_{\odot}$) in CGs peaks near $z \sim 2$ for the default set, and between $z \sim 1 - 3$ for other parameter sets. This percentage declines rapidly at higher redshifts ($z \gtrsim 4$), consistent with the galaxy population as a whole being dominated by low-mass galaxies excluded from this analysis. According to the most liberal criteria, $\lesssim 3\%$ of non-dwarf galaxies are members of CGs at the redshift where the CG population peaks. Our default criteria result in a population of CGs at $z < 0.03$ with number densities and sizes consistent with Hickson CGs. Tracking identified CG galaxies and merger products to $z = 0$, we find that $\lesssim 16\%$ of non-dwarf galaxies have been CG members at some point in their history. Intriguingly, the great majority ($96\%$) of $z = 2$ CGs have merged to a single galaxy by $z= 0$. We analyze high-statistics simulations of binary merger waveforms injected into LIGO recolored S6 data to evaluate the pipeline search sensitivity and to test the readiness of the pipeline for Advanced LIGO. With Advanced LIGO fully in operation by 2015 and the upgraded analysis pipelines, the expected detection rate is increased to as much as 100 events/year or more as compared to 0.01–1 events/year in Initial LIGO. Our work will make it possible to detect gravitational waves from binary black hole coalescence in Advanced LIGO data with high confidence.
