L'àcid 3-hidroxipropiònic (3-HP), un producte plataforma, ha estat identificat com un dels productes de valor afegit més prometedors per ser obtinguts a partir de biomassa pel Departament d'Energia dels Estats Units. En conseqüència, en els darrers anys, els estudis centrats en la bioproducció de 3-HP han guanyat una atenció notable. Fins ara, s'ha informat de la producció de 3-HP per a la revalorització de múltiples fonts de carboni utilitzant diversos microorganismes. Aquesta tesi s'emmarca en un projecte per aconseguir produir 3-HP a partir de glicerol en Pichia pastoris (Komagataella phaffii). Aquest llevat metilotròfic és capaç de créixer consumint el glicerol cru provinent de la indústria del biodièsel i pot créixer a un pH baix, facilitant la posterior purificació del 3-HP. L'expressió de la via del malonil-CoA al 3-HP, codificada pel gen de la malonil-CoA reductasa (mcr) de Chloroflexus aurantiacus, en P. pastoris va donar lloc a la producció de 3-HP amb rendiments baixos (0.01 Cmol/Cmol, soca PpHP1). Posteriorment, estretègies d'enginyeria enzimàtica i metabòlica dirigides a augmentar la disponibilitat de cofactors i precursors metabòlics van permetre augmentar 14 vegades el rendiment de producció de 3-HP en comparació amb la soca inicial (0.14 Cmol/Cmol, soca PpHP6). En particular, aquest rendiment va ser lleugerament superior als que s'han descrit anteriorment utilitzant altres llevats que expressaven la mateixa via heteròloga, com Saccharomyces cerevisiae o Schyzosaccharomyces pombe (0.12 Cmol/Cmol en ambdós llevats). Això suggereix que el perfil Crabtree negatiu de P. pastoris permet una millor conservació del carboni i un menor malbaratament energètic a través de vies fermentatives. A més, la força del promotor constitutiu pGAP en P. pastoris va provocar que l'activitat específica de MCR fos notablement més alta en comparació amb el promotor pTEF1 en S. cerevisiae (0.30 U/mgproteïna i 0.008 U/mgproteïna, respectivament). Es va realitzar un segon cicle d'enginyeria metabòlica amb l'objectiu d'augmentar el subministrament de malonil-CoA. Es va afegir una segona còpia del gen que codifica el domini C-terminal de MCR (soca PpHP8). La sobreexpressió de la via endògena de producció d'acetil-CoA citosòlic i la supressió de la reacció que produeix el subproducte D-arabitol a la soca PpHP8 va donar lloc a la soca PpHP18. Mentre que la segona còpia del domini C-terminal de MCR (PpHP8) va produir la soca amb un rendiment més alt (0.18 Cmol/Cmol), la soca PpHP18 va mostrar un rendiment de producció inferior (0.15 Cmol/Cmol), mentre que la seva taxa de creixement màxim (µmax) va ser més alta (0.17 h-1 enfront de 0.13 h-1) en cultius a petita escala. Es va portar a terme una anàlisi dels fluxos metabòlic basada en 13C (13C-MFA) utilitzant una plataforma robotitzada d'alt rendiment (High Throughput) per experiments de fluxòmica. Els resultats apunten que el control estricte del flux glicolític en el llevat Crabtree negatiu P. pastoris provoca l'esgotament d'acetil-CoA, donant lloc a limitacions en els recursos per al creixement cel·lular de la soca PpHP8, però rendiments més elevats de 3-HP. Els resultats de 13C-MFA també mostren com els fluxos de la via de la glicòlisi superior i de la via de les pentoses fosfat a la soca PpHP18 es van incrementar molt, cosa que apunta a un malbaratament considerable d'ATP. Això podria explicar el menor rendiment en la producció de 3-HP observat a la soca PpHP18 a la velocitat màxima de creixement. El cultiu en discontinu alimentat (fed-batch) de la soca PpHP8 i PpHP18 van mostrar que la productivitat de la soca PpHP18 va ser notablement superior a la productivitat de la soca PpHP8 (0.71 g/L/h en comparació amb 0.62 g/L/h). La productivitat volumètrica i la concentració final de 3-HP aconseguides són els valors més alts descrits en llevats fins ara. En concreto, este rendimiento fue ligeramente superior a los descritos anteriormente utilizando otras levaduras que expresaban la misma vía heteróloga, como Saccharomyces cerevisiae o Schyzosaccharomyces pombe (0.12 Cmol/Cmol en ambas levaduras). Esto sugiere que el perfil Crabtree negativo de P. pastoris permite una mejor conservación del carbono y un menor derroche energético a través de vías fermentativas. Además, la fuerza del promotor constitutivo pGAP en P. pastoris provocó que la actividad específica de MCR fuera notablemente más alta en comparación con el promotor pTEF1 en S. cerevisiae (0.30 U/mgproteína y 0.008 U/mgproteína, respectivamente). Se realizó un segundo ciclo de ingeniería metabólica con el objetivo de aumentar el suministro de malonil-CoA. Se añadió una segunda copia del gen que codifica el dominio C-terminal de MCR (cepa PpHP8). La sobrexpresión de la vía endógena de producción de acetil-CoA citosólico y la supresión de la reacción que produce el subproducto D-arabitol en PpHP8 dio lugar a la cepa PpHP18. Mientras que la introducción de la segunda copia del dominio C-terminal de MCR (PpHP8) produjo la cepa con un rendimiento más alto (0.18 Cmol/Cmol), la cepa PpHP18 mostró un rendimiento de producción inferior (0.15 Cmol/Cmol), aunque su tasa de crecimiento máximo (µmax) fue más alta (0.17 h-1 frente a 0.13 h-1) en cultivos a pequeña escala. Los cultivos en discontinuo alimentado (fed-batch) de PpHP8 y PpHP18 mostraron que la productividad de la cepa PpHP18 fue notablemente superior a la productividad de PpHP8 (0.71 g/L/h en comparación con 0.62 g/L/h). La productividad volumétrica y la concentración final de 3-HP conseguidas son los valores más altos descritos en levaduras hasta la fecha. 3-hydroxypropionic acid (3-HP), a platform chemical, has been identified as one of the top value-added products to be produced from biomass by the US Energy Department. Consequently, 3-HP bioproduction has gained remarkable attention in recent years. So far, production of 3-HP for revalorization of multiple carbon sources has been reported using a variety of microorganisms. In this thesis, the yeast Pichia pastoris (Komagataella phaffii) has been metabolically engineered to produce 3-HP using glycerol as substrate.This methylotrophic yeast is able to grow on crude glycerol from the biodiesel industry and can grow at a low pH, facilitating the downstream processing of 3-HP. Expression of the malonyl-CoA to 3-HP pathway, encoded in the malonyl-CoA reductase gene (mcr) from Chloroflexus aurantiacus in P. pastoris resulted in 3-HP production at low yields on glycerol (0.01 Cmol/Cmol, strain PpHP1). Further enzyme and metabolic engineering approaches aimed at increasing the cofactor and metabolic precursors availability allowed for a 14-fold increase in the production of 3-HP compared to the starting strain (0.14 Cmol/Cmol, strain PpHP6). Notably, this yield was slightly higher to those previously reported using other yeasts with the same heterologous pathway, such as Saccharomyces cerevisiae or Schyzosaccharomyces pombe (0.12 Cmol/Cmol in both yeasts). This suggests that the Crabtree negative profile of P. pastoris allows a better conservation of carbon and a lower energy waste through fermentative pathways. In addition, the strength of the constitutive pGAP promoter in P. pastoris led to a remarkably higher MCR specific activity compared to pTEF1 in S. cerevisiae (0.30 U/mgprotein and 0.008 U/mgprotein, respectively). A second metabolic engineering cycle was performed, aiming at increasing the malonyl-CoA supply. To this end, a second copy of the gene encoding the C-terminal domain of MCR was added (strain PpHP8). In addition, the overexpression of the endogenous cytosolic acetyl-CoA production pathway and the deletion of the reaction producing the by-product D-arabitol in strain PpHP8 yielded the strain PpHP18. While the second copy of the C-terminal domain of MCR (PpHP8) yielded the highest producing strain (0.18 Cmol/Cmol), strain PpHP18 showed a lower production yield (0.15 Cmol/Cmol), while its maximal growth rate (µmax) was higher (0.17 h-1 compared to 0.13 h-1) in small-scale cultivations. To further characterize this series of strains, 13C-based Metabolic Flux Analysis (13C-MFA) was performed using a high throughput fluxomics robotic platform. The results point at the tight control of the glycolytic flux in Crabtree negative yeast P. pastoris causing depletion of acetyl-CoA, resulting in reduced resources for cell growth of strain PpHP8, but higher 3-HP yields. 13C-MFA also shows how the upper glycolysis and pentose phosphate pathway fluxes in strain PpHP18 were highly increased, pointing at a considerable waste of ATP, which might explain the lower 3-HP yield observed in strain PpHP18 at maximal growth rate. Fed-batch cultures of strains PpHP8 and PpHP18 were performed at a pre-programmed constant growth rate of 0.075 h-1. In contrast to the strain rankings observed in small scale cultures, final 3-HP titer obtained for the strain PpHP18 was higher (37.05 g/L, 0.20 Cmol/Cmol) than in PpHP8 (35.4 g/L, 0.18 Cmol/Cmol). Moreover, productivity of strain PpHP18 was remarkably higher than productivity of strain PpHP8 (0.71 g/L/h compared to 0.62 g/L/h), due to the higher growth rate of PpHP18, which led to a shorter batch phase. The volumetric productivity and the final 3-HP concentration achieved herein are the highest values reported in yeast to date, showing the great potential of P. pastoris to produce 3-HP.

La proteïna fosfatasa Ppz1 de l'organisme model S. cerevisiae es divideix en dues regions diferenciades: un domini N-terminal desestructurat i un domini catalític C-terminal. El domini catalític guarda una alta identitat amb la fosfatasa PP1c. Ppz1 és un dels majors determinants de la homeòstasi salina, regulant negativament els principals canals d'entrada de K+, Trk1 i Trk2, i inhibint la transcripció del gen ENA1, que codifica la ATPasa Ena1, encarregada d'exportar Na+ i K+. A més, Ppz1 està regulada negativament per dues subunitats: ScHal3 i Vhs3, essent ScHal3 la més rellevant in vivo. S. cerevisiae posseeix una tercera proteïna relacionada estructuralment amb ScHal3 i Vhs3, denominada Cab3, que no és un inhibidor de Ppz1. Les proteïnes Hal3 i Vhs3 són proteïnes moonlighting ja que, juntament amb Cab3, formen un heterotrímer que constitueix l'enzim PPCDC, el qual catalitza la tercera reacció de la via de síntesi de coenzim A. Tot i l'elevada identitat entre PP1c i Ppz1, ScHal3 no regula les PP1c. Mitjançant estudis d'entrecreuament químic i anàlisi de seqüències, el nostre laboratori va identificar dos residus distintius entre les fosfatases PP1c i les Ppz (lisines en PP1c que majoritàriament són aminoàcids àcids en Ppz1) que possiblement interaccionen amb ScHal3. El primer objectiu d'aquesta Tesi ha estat comprovar si aquests residus (D566 y D615) són elements claus en Ppz1 per la regulació de la fosfatasa per part de ScHal3. Hem demostrat que el residu D615 és un determinant estructural diferencial entre les PP1c i les Ppz, i que pot contribuir al mecanisme específic de regulació de les fosfatases Ppz per proteïnes tipus Hal3. La PPCDC d'Arabidopsis thaliana és un homotrímer compost per tres subunitats de AtHal3. En el segon capítol d'aquesta Tesi identifiquem dos residus (G115 y L117), ubicats al nucli hidrofòbic de la PPCDC d'A. thaliana que podrien ser rellevants en la formació d'aquest enzim. Per verificar-ho, vam construir versions mutades en aquests residus i els equivalents en ScHal3 (L403 i L405). Després de caracteritzar-les, vam demostrar que aquests residus no són determinants en la formació de PPCDC funcionals ni en A. thaliana, ni en S. cerevisiae. No obstant, es va posar de manifest que l'aminoàcid L405 de ScHal3 és un residu important per la interacció entre Ppz1 i ScHal3 i, per tant, per la regulació de la fosfatasa. Per últim, vam realitzar un mapeig funcional de l'extensió N-terminal de ScHal3 amb l'objectiu de trobar motius rellevants per a la regulació de Ppz1. Després de la caracterització de múltiples versions mutades de ScHal3 hem identificat el motiu 90K-R-X3-VTFS98 com a imprescindible per la inhibició de Ppz1. Els nostres resultats suggereixen que hi deu haver interaccions específiques entre les regions N-terminals de Ppz1 i ScHal3. L'anàlisi comparatiu de proteïnes fúngiques similars a ScHal3 i els assajos fenotípics amb versions híbrides de les proteïnes CaCab3 i CaHal3 de C. albicans ens aporten evidències de que el motiu R/K-R/K-X3-VTFS, o versions lleugerament degenerades, és essencial per la regulació de les Ppz1. Aquest motiu podria ser un determinant de la capacitat moonlighting de les proteïnes tipus Hal3 o Cab3 en fongs. Nuestros resultados sugieren que debe de haber interacciones específicas entre las regiones N-terminales de Ppz1 y ScHal3. El análisis comparativo de proteínas fúngicas similares a ScHal3 y los ensayos fenotípicos con versiones híbridas de las proteínas CaCab3 y CaHal3 de C. albicans nos aportan evidencias de que el motivo R/K-R/K-X3-VTFS, o versiones ligeramente degeneradas, es esencial para la regulación de las Ppz. The protein phosphatase Ppz1 of the model organism S. cerevisiae is divided into two distinct regions: an unstructured N-terminal domain and a C-terminal catalytic domain. The catalytic domain shares a high identity with the PP1c phosphatases. Ppz1 is one of the major determinants of salt homeostasis, negatively regulating the main K+ entry channels, Trk1 and Trk2, and inhibiting the transcription of the ENA1 gene, which encodes the Ena1 ATPase responsible for exporting Na+ and K+. Moreover, Ppz1 is negatively regulated by two subunits: ScHal3 and Vhs3, with ScHal3 being the most relevant in vivo. S. cerevisiae encodes a third protein structurally related to ScHal3 and Vhs3, called Cab3, which is not an inhibitor of Ppz1. The ScHal3 and Vhs3 proteins are moonlighting proteins, forming a heterotrimer, together with Cab3. This complex generates the enzyme PPCDC, which catalyses the third reaction in the coenzyme A synthesis pathway. Despite the identity between PP1c and Ppz, ScHal3 does not regulate PP1c. Through chemical crosslinking and sequence analysis studies, our laboratory identified two distinctive residues between PP1c and Ppz phosphatases (lysines in PP1c that are mostly acidic amino acids in Ppz) wich are likely interacting with ScHal3. The first objective of this thesis has been to verify if these two residues (D566 and D615) are key elements in Ppz1 for the regulation of the phosphatase mediated by ScHal3. We have shown that residue D615 is a differential structural determinant between PP1c and Ppz, and that it could contribute to the specific mechanism of regulation of Ppz phosphatases by Hal3-type proteins. The PPCDC from Arabidopsis thaliana is a homotrimer composed of three AtHal3 subunits. In the second chapter of the Thesis we identify two residues (G115 and L117), located in the hydrophobic core of the PPCDC of A. thaliana that could be relevant in the formation of the trimeric enzyme. To verify this, we constructed mutated versions of these residues and their equivalents in ScHal3 (L403 and L405). After their characterization, we show that these residues are not relevant in the formation of functional PPCDC neither in A. thaliana nor in S. cerevisiae. However, it was shown that the amino acid L405 of ScHal3 is an important residue for the interaction between Ppz1 and ScHal3, and therefore, for the regulation of the phosphatase. Finally, we describe a functional mapping of the N-terminal extension of ScHal3 trying to find relevant motifs for the regulation of Ppz1. After characterizing multiple mutated versions of ScHal3, we have identified the 90K-R-X3-VTFS98 motif as essential for Ppz1 inhibition. Our results suggest that there must be specific interactions between the two N-terminal regions of Ppz1 and ScHal3. Comparative analysis of fungal ScHal3-like proteins and phenotypic assays with hybrid versions of CaCab3 and CaHal3 proteins from C. albicans provide evidence that the 90K-R-X3-VTFS98 motif, or slightly degenerate versions, is essential for the regulation of the Ppz. This motif could be a determinant of the moonlighting capacity of fungal Hal3 or Cab3-like proteins.

All living organisms respond to environmental stimuli by modulating the activity of different genes. This response can occur across many locations throughout the cell such as at the level of transcription, translation, and even post-translational modifications. Some of this variation between species is attributable to the presence or absence of lineage-specific genes. The birth of new genes via de novo emergence from previously non-genic DNA is predicted to contribute significantly to this diversity. To explore this question, we generated high-depth transcriptomic data for 11 species of yeast, as well as ribosome profiling and proteomics data for Saccharomyces cerevisiae in rich media and oxidative stress conditions. We identified 213 putative de novo genes in S. cerevisiae; over a third of them are translated, and approximately half of them overlap more ancient genes on the antisense strand. We found that a significant fraction of S. cerevisiae genes (~5%) have emerged de novo over the past 20 million years. Tots els organismes vius responen als estímuls ambientals modulant l’activitat dels seus gens. Aquesta resposta es produeix simultàniament en molts llocs a tota la cèl·lula i a través de diferents mecanismes, com el nivell de transcripció, el nivell de traducció i fins i tot modificacions posteriors a la traducció. Una part d’aquesta variació entre espècies és atribuïble a la presència o absència de gens específics del llinatge. Es preveu que el naixement de nous gens mitjançant l’emergència de novo a partir d’ADN anteriorment no gènic contribueixi significativament a aquesta diversitat. Per explorar aquesta questió, hem generat dades transcriptòmiques d’alta profunditat per a 11 espècies de llevats, així com dades de empremta ribosomal i dades de proteòmica per a Saccharomyces cerevisiae en condicions de medi de cultiu ric i sota estrès oxidatiu. Hem identificat 213 gens putatius de novo a S. cerevisiae; més d’un terç d’ells es tradueixen, i aproximadament la meitat d’ells es troben superposats a gens més antics a la cadena antisentit. Hem trobat que una part important dels gens de S. cerevisiae (~5%) han sorgit de novo en els darrers 20 milions d'anys.

Living organisms must respond to changes in their environment in order to overcome stress situations. In Schizosaccharomyces pombe, Sty1 MAP kinase is required to survive to a wide range of environmental stresses. The main outcome of Sty1 activation is the regulation of gene expression through the transcription factor Atf1. Nonetheless, Sty1 also participates in other cellular processes both in a stress-dependent and –independent fashion. In this thesis, I give an insight into some nuclear and non-nuclear functions of Sty1. Specifically, I describe the contribution of cell cycle and cell polarity processes on shaping the elongated phenotype of cells lacking Sty1. On the other hand, I define the role of Atf1 phosphorylation on transcription initiation, as well as, the involvement of other regulators. Els organismes vius han d’adaptar-se a canvis en el seu entorn per tal de poder superar situacions d’estrès. En el llevat Schizosaccharomyces pombe, la MAP quinasa Sty1 és necessària per tal de fer front a condicions ambientals que resulten perjudicials per les cèl·lules. La major conseqüència de l’activació de la quinasa Sty1 és l’activació de l’expressió gènica mitjançant el factor de transcripció Atf1. Tot i així, s’ha descrit la implicació de Sty1 en altres processos cel·lulars d’una forma depenent o independent d’estrès. En aquesta tesis doctoral, he caracteritzat algunes de les funcions nuclears i no nuclears de la quinasa Sty1. [ES] Las cepas de levaduras que intervienen en la fermentación son responsables de gran parte de las características finales de los vinos, ya que tienen una influencia determinante en el color, estructura, composición aromática, estabilidad y seguridad alimentaria, entre otros. La siembra secuencial de levaduras no-Saccharomyces y Saccharomyces, de forma similar a lo que ocurre en la fermentación espontánea del mosto de uva, contribuye a incrementar la complejidad de los vinos y a potenciar su personalidad, debido a las características diferenciadoras que pueden aportar las cepas de levaduras no-Saccharomyces a los vinos. En este trabajo se ha estudiado el efecto de distintas cepas de levaduras noSaccharomyces aisladas en uvas de Cabernet Sauvignon y Merlot, de la Bodega Chozas Carrascal, en la composición química y organoléptica de los vinos con ellas elaborados. Para ello se han realizado vinificaciones individuales con cada una de las cepas de levadura no-Saccharomyces aisladas, sembrándose a los tres días los mostos en fermentación con la cepa Saccharomyces cerevisiae 22H, aislada previamente en las uvas de esta bodega, con el fin de que esta cepa concluya el proceso fermentativo. En los vinos elaborados se ha determinado la composición convencional y polifenólica y se ha establecido su perfil sensorial, con la finalidad de determinar las mejores cepas de levaduras presentes en el viñedo, e implementarlas en la vinificación, para obtener vinos de mayor calidad y personalidad, que potencien la composición polifenólica de los vinos y su valoración organoléptica. En general, en los vinos de la variedad Merlot y Cabernet Sauvignon elaborados, la fermentación secuencial con cepas noSaccharomyces-Saccharomyces 22H, da lugar a un mejor comportamiento polifenólico y a una mejor valoración organoléptica, respecto a los vinos fermentados únicamente con la cepa Saccharomyces 22H. De todas las cepas ensayadas, ha sido la cepa noSaccharomyces 42 d para los vinos de Merlot, y la 58E para los de Cabernet, las elegidas para formar parte de un cultivo secuencial mixto junto con la levadura S. cerevisiae 22H., [EN] Yeast strains that intervene in fermentation are responsible for much of the final characteristics of the wines, because they have a decisive influence on the colour, structure, aromatic composition, stability and food safety. The sequential sowing of nonSaccharomyces and Saccharomyces yeasts, like what happens in the spontaneous fermentation of the grape must, contributes to increase the complexity of the wines and to improve their personality, due to the differential characteristics that nonSaccharomyces yeast strains can give to wines. It is studied the effect of different strains of non-Saccharomyces yeast strains isolated in Cabernet Sauvignon and Merlot grapes, from Winery Chozas Carrascal, in the chemical and organoleptic composition of wines with them elaborated. For this purpose, individual fermentations have been made with each of the non-Saccharomyces yeast strains isolated, sowing it in the musts in fermentation with the strain Saccharomyces cerevisiae 22H, previously isolated in the grapes of this winery, so that strain concludes the fermentation process. In the elaborated wines, the conventional and polyphenolic composition has been determined and its sensory profile has been established, with the purpose of determining the best strains of yeast present in the vineyard, and to implement them in the fermentation, to obtain wines of higher quality and personality, which improve the polyphenolic composition of wines and their organoleptic valuation. In general, in wines of the Merlot and Cabernet Sauvignon variety elaborated, the sequential fermentation with non-Saccharomyces-Saccharomyces 22 H strains rise to a better polyphenolic behaviour and a better organoleptic valuation, compared to the wines fermented only with the Saccharomyces 22 H strain. La sembra seqüencial de ceps no-Saccharomyces i Saccharomyces, de forma semblant al que ocorre en la fermentació espontània del most del raïm, contribueix a incrementar la complexitat dels vins i a potenciar la seua personalitat, a causa de les característiques diferenciadores que poden aportar els ceps de no-Saccharomyces als vins. En aquest treball s’ha estudiat l’efecte de distints ceps de llevat no-Saccharomyces aïllades en raïm de Cabernet Sauvignon i Merlot, de la Bodega Chozas Carrascal, en la composició química i organolèptica dels vins amb ells elaborats. Amb eixe objectiu, s’han realitzat vinificacions individuals amb cada un dels ceps de no-Saccharomyes aïllades, sembrant-se als tres dies els mostos en fermentació amb el cep Saccharomyces cerevisiae 22 H, aïllada prèviament amb el raïm de aquesta Bodega, per a que este concloga el procés fermentatiu. Als vins elaborats, s’ha determinat la composició convencional i polifenólica i s’ha establert el seu perfil sensorial, amb la finalitat de determinar els millors ceps de llevat presents en la vinya, i implementar-les en la vinificació, per a obtindre vins de major qualitat i personalitat, que potencien la composició polifenòlica dels vins i la seua valoración organolèptica. En general, en els vins de la varietat Merlot i Cabernet Sauvignon elaborats, la fermentació seqüencial amb ceps no-Saccharomyces-Saccharomyces 22 H, dóna lloc a un millor comportament polifenòlic i una millor valoració organolèptica, respecte als vins fermentats únicament amb el cep Saccharomyces 22 H. De tots els ceps assatjats, ha sigut el cep noSaccharomyces 42 d per als vins de Merlot, i el 58 E per als de Cabernet Sauvignon, els triats per a formar part d’un cultiu seqüencial mixt junt amb el de Saccharomyces cerevisiae 22 H.

En els últims 20 anys, la caracterització de proteines de membrana ha esdevingut un camp interessant per el disseny de fàrmacs però, la falta d’informació del seu mecanisme d’acció i estructura fa encara més difícil buscar noves dianes terapèutiques. Per tant, estudiar l’estructura i el mecanisme d’acció de proteines de membrana acceleraria la recerca de nous fàrmacs i les seves implicacions mèdiques. El projecte de tesis presentat aquí està centrat en explorar les característiques del transprotador de glucosa humà (hSGLT1). Aquest transportador està implicat en la absorció de glucosa intestinal i està relacionat directament amb diferents enfermetats com: glucosa galactose malabsorbation (GGM), diabetis i l’enfermetat d’Alzheimer. El mecanisme de funcionament d’aquest transportador esta parcialment caracteritzat malgrat que algunes característiques encara no estan clares i s’estan estudiant. No obstant, l’estructura tridemensional del transport no esta descrita i, actualment, és el màxim objectiu pel que fa a entendre com funciona el seu mecanisme i que permetria buscar més fàcilment i efectivament nous fàrmacs. Inicialment, per tal d’obtenir un cristall de proteïna per poder resoldre la seva estructura, es necessiten un gran número de pasos previs. Primer, la proteina d’interest ha de ser expressada en un sistema recombinant correctament i, les proteïnes de membrana no són fàcils d’expressar en tots els sistemes d’expressió. En segon lloc, les proteïnes de membrana humanes son encara més complicades d’expressar perquè es necessari treballar en un sistema d’expressió eucariote o, sinó, es molt probable que s’obtingui una proteïna funcionalment inactiva. hSGLT1 ha sigut obtingut recombinant només un cop per un sistema eucariote de llevat: Pichia pastoris. Aquest llevat ha sigut utilitzat en els últims 10 anys per expressar proteines de membrana perque, a diferència d’altres llevats, com Saccharomyces cerevisae, pot crèixer molt més i, per tant, obtenir molta més proteïna. Una altre avantatge d’aquest sistema d’expressió és l’estabilitat dels clons de P. pastoris ja que implica més reproducibilitat en l’expressió. Tot i així, algunes desavantatges presenta aquest sistem que s’han de superar per tal d’obtenir bons nivells d’epressió, com per exemple, la selecció de clons. Degut a tot aixó, el projecte que es presenta aquí esta basat inicialment amb els treballs previs realitzats amb P. pastoris. Aquesta tesis esta centrada en l’expressió, purificació i caracterització del transportador de glucosa humà (hSGLT1) expressat en un sistema d’expressió heteroluga de llevat (P.pastoris). Inicialment, dos vectors es van dissenyar: Un que expressa hSGLT1 fusionat amb eGFP i l’altre que no (WT). El constructe que expresa la proteina fusionada amb eGFP es va utilitzar per monotiroritzar l’expressió de manera més fàcil i ràpida i que, per tant, permet optimitzar les condicions d’expressió, com per exemple: temps d’inducció, temperature, medis.etc. Les proteines de membrana necessiten ser extrete de la membrana per poder-les purificiar i, per tant, es requereix de detergent. El constructe amb eGFP es va utilitzar també per buscar quin detergent era més òptim per extreure la proteïna. Tot i així, tots ambdós costructes (WT i eGFP) es van purificar i aïllar correctament però només el producte WT es va utilitzar per els següents experiments estructurals. Malgrat les dificultats de reproduir el que s’havia descrit anteriorment, la proteina finalment es va aconseguir sotmetre a assaijos de funcionalitat. L’assaig de binding es va fer a partir d’una tècnica inusual: voltage-clamp in planar lipid membranes. Aquesta tècnica permet mesurar transport (funció) del transportador sense la necessitat d’incorporarar-la en liposomes. La conclusió final que es pot extreure en aquest treball es que hSGLT1 es pot purificar correctament i que, per tant, obre un gran ventall de possibilitats en un futur, com per exemple, cristalitzar la proteina per tal de resoldre la seva estructura i el seu mecanisme., In the last 20 years, the characterization of membrane protein has become an interesting field for drug design but, the lack of information regarding their mechanism of action makes it even harder to screen for new drug targets. Therefore, studying the structure and mechanism of action of membrane proteins should accelerate the research of new drugs and its medical implications. The project presented here is focused on exploring the features of a human sodium glucose co-transporter (hSGLT1). This transport is involved in absorbing and reabsorbing the glucose in the intestine and it’s linked and directly involved in some diseases like: glucose galactose malabsorbation (GGM), diabetes and even some mental diseases like Alzheimer’s diseases. The mechanism of action of this transporter is partially understood although some features are still under debate and unclear. However, the 3D structure of this transporter is unknown and it’s an end goal for elucidating the mechanism of action of the transporter which will allow screening easily more effective drugs. In order to be available to crystalize a membrane protein for its structure, a huge number of initial steps are necessary. First, the protein of interest must be expressed in a recombinant system satisfactorily and, membrane proteins are not easily expressed in all expression systems. Second, human membrane proteins are even harder to express because it’s necessary to work with a non-prokaryote expression system or, otherwise, it is very likely to obtaining in the end a non-functional protein. It has been described, only once, that hSGLT1 could be expressed in a eukaryotic yeast expression system: Pichia pastoris. This yeast has been used a lot in the last 10 years for expressing membrane proteins successfully because, unlike Saccharomyces cerevisae, it can grow much more and therefore obtain more protein in the end. Another advantage is the stability of the expression clones of P. pastoris which eventually leads to a more reproducible result. Although, some disadvantages must be overcome at the same time to have good expression levels like, for example, the clone selection. Because of all of this, the project presented here was initially based on this previous work done in P. pastoris. This thesis is focused on the expression, purification and characterization of hSGLT1 expressed in a yeast heterologous expression system (P.pastoris). Initially, two vectors were design: One expressing hSGLT1 fused to eGFP and another construct without eGFP. The eGFP construct was used to monitorize the protein expression faster and easier which allows optimizing the protein expression by screening for best expression conditions like: induction time, temperature, media and more. Membrane proteins required to be extracted from the membrane in order to purify them and, to do so; a detergent is required. The eGFP fused protein was also used to screen which detergent is more suitable for protein extraction too. Although, both expression product (non-GFP and GFP) were purified and isolated only the WT hSGLT1 was used for further analysis. Despite the difficulties to reproduce what was described before, the protein was eventually subjected to a binding assay. The binding assay was done with an unusual technique which is: voltage-clamp in planar lipid membranes. This technique allowed to measure transport (functionality) of the protein without the need to be incorporated in a liposomes. The main conclusion extracted in this work is that a functional hSGLT1 can be purified which allows a wide number of possibilities in the future like crystallization for elucidating the structure and mechanism of the protein.

Biological systems gather information from the environment and perform computations at multiple levels. Advancements in molecular biology and techniques for cell manipulation, genome engineering and DNA synthesis among others, allowed to rationally engineer biological systems, giving rise to a new biological discipline called synthetic biology (Manzoni, Urrios et al., 2016). Currently the field is focused mainly on implementing gene expression based devices in single cells. However, this approach may have some scalability problems, such as the wiring problem. To overcome this limitation, we proposed the use of multicellular networks to build circuits (Regot et al., 2011). In this PhD thesis, we have studied the use of multicellular circuits to perform biological computations in different scenarios: On one hand, we have addressed the scalability problem by coupling multicellular circuits using S.cerevisiae with spatial segregation. Our goal was to build complex circuits with the minimal cell engineering possible. Our results showed that minimizing circuits to one-input logic gates, connecting cells by a single wire and placing them in different chambers allowed to build complex circuits with little cell engineering (Macia et al., 2016). Additionally, we explored the use of multicellular consortia to build circuits with memory capabilities. To do that, we engineered two populations that produced specific yeast pheromones and inhibited each other (Urrios, Macia, et al., 2016). We showed that when the two populations are mixed together they can stablish memory and remember past inputs.With these results in mind, we applied multicellular consortia to solve a problem with biomedical relevance. We choose Type I Diabetes as a challenge and built circuits that respond dynamically to glucose homeostasis. As a first step, we built a multicellular circuit in S.cerevisiae that respond to different glucose levels, produced a biological output like insulin or glucagon and respond with a pulse behavior (Urrios, Macia et al., submitted). While this approach is feasible at non-physiological levels, the results will serve to design the best architecture to build these circuits in mammalian cells. In summary, these results provide novel insights on the use of multicellularity to build biological circuits. Els sistemes biològics recopilen informació i la processen a diferents nivells. Els avanços en biologia molecular i d’altres tecnologies com la manipulació cel·lular, l’enginyeria genètica i la síntesis d’ADN, fan que sigui possible dissenyar i construir sistemes biològics. Això ha donat lloc a una nova disciplina anomenada biologia sintètica (Manzoni, Urrios et al., 2016). Actualment la recerca en aquesta àrea està orientada principalment a construir circuits genètics dintre de cèl·lules. Construir circuits complexes dintre d’una cèl·lula té diversos problemes d’escalabilitat. Per a superar aquestes limitacions, es proposa fer servir l’ús de xarxes multicel·lulars a l’hora de construir els circuits biològics (Regot et al., 2011) En aquesta tesis doctoral s’estudia l’ús de circuits multicel·lulars per a produir computacions biològiques en diferents escenaris. En primer lloc, hem adreçat el problema de l’escalabilitat desenvolupant circuits multicel·lulars distribuïts en llevat. Els resultats de l’estudi mostren que minimitzant la complexitat de l’arquitectura intracel·lular dels circuits a una porta lògica d’un únic input, connectant diferents cèl·lules mitjançant una molècula secretable i segregant les cèl·lules en diferents ambients és possible construir circuits complexos (Macia et al., 2016). A més a més, hem explorat l’ús dels circuits multicel·lulars per a construir circuits amb memòria. Per aquest motiu s’han modificat dues poblacions cel·lulars que produeixen feromones de llevat especifiques i s’inhibeixen l’una a l’altre (Urrios, Macia, et al., 2016). En aquest estudi s’observa que la memòria es pot mantenir en un circuit multicel·lular al barrejar les dues poblacions. Amb aquests resultats, ens hem plantejat dissenyar circuits multicel·lulars que donin resposta a situacions biomèdiques. Ens hem centrat a la Diabetis tipus I. Els circuits multicel·lulars s’han construït en llevat i responen a diferents nivells de glucosa, produeixen insulina o glucagó i tenen comportaments dinàmics complexes com la generació de polsos a la secreció (Urrios, Macia et al., submitted). A pesar de que aquests circuits no treballen a nivell fisiològics, els resultats son útils per a dissenyar futurs circuits a cèl·lules de mamífer. En resum, els resultats de la investigació generen nou coneixement sobre l’ús de la multicel·lularitat per a construir circuits biològics.

Problemes en la replicació de l’ADN, condensació o de-catenació generen ponts anafàsics al punt de divisió, que en molts casos provoquen inestabilitat genòmica. La cèl·lula respon a aquest problema activant la via del NoCut, que retarda l’abscisió en cèl·lules de llevat i humanes. El retràs de l’abscisió requereix el complex APCcdh1, el qual estabilitza el fus anafàsic i permet que Aurora B quinasa detecti l’ADN extraviat al centre del fus. La meva tesis mostra que la proteïna de membrana Boi2 es essencial en aquest procés. Als estadis inicials del cicle cel·lular, Boi2 i el seu paràlog Boi1 són essencials pel creixement de la superfície de la cèl·lula idurant aquests processos regulen la exocitosis. Boi1 i Boi2 no són essencials per citocinesis, però en presència de defectes de segregació cromosòmica, Boi2 actua com a inhibidor de la resolució de la membrana plasmàtica. He demostrat que el domini SH3 de Boi2, necessari pel reclutament de Boi2 al punt de gemmació, és necessari i suficient pel NoCut per retardar l’abscisió. En conjunt, els nostres resultats suggereixen que l’existència d’una regulació precisa del tràfic de membranes és essencial per el retard de l’abscisió per part del NoCut. The NoCut pathway delays abscission in presence of chromosome segregation defects, both in yeast and human cells. NoCut requires the APCCdh1 complex that stabilizes the anaphase spindle and allows Aurora B kinase to sense the lagging DNA in the midzone. Little is known, however, about the mechanisms behind abscission delay in NoCut. My thesis shows that Boi2 is essential in this process. At early stages of the cell cycle, Boi2 and its paralog Boi1 are essential for cell growth, acting in the control of exocytosis. Boi1 and Boi2 are not essential for cytokinesis but in presence of chromosome segregation defects, Boi2 acts as inhibitor of plasma membrane resolution. The SH3 domain of Boi2 is required for the protein localization at the budneck, and is required and sufficient in NoCut. Together this data suggests that a mechanism involving the careful regulation of membrane trafficking is essential for implementation of the NoCut abscission delay.

El mètode tradicional utilitzat en la producció de vins escumosos (com el cava i el champagne) es caracteritza per una segona fermentació que té lloc dins l’ampolla. Aquesta segona fermentació presenta unes característiques molt específiques com són un alt contingut d’etanol, una pressió de CO2 creixent, baixa disponibilitat de nutrients i baixa temperatura. En aquesta tesi, s’ha analitzat en primer lloc l’efecte de factors ambientals sobre la cinètica fermentativa de Saccharomyces cerevisiae durant la segona fermentació, mitjançant el seguiment de la segona fermentació amb afròmetres. En segon lloc hem analitzat quin efecte tenen pràctiques habituals com l’addició de nutrients al vi base sobre la composició final del vi escumós, mitjançant l’anàlisi per HPLC del contingut d’aminoàcids i polisacàrids del vi i la seva capacitat escumant (mosalux). Finalment ens vàrem proposar identificar les bases genètiques de la segona fermentació mitjançant la detecció i validació de Quantitative Trait Locus (QTL). Els resultats obtinguts ens han permès identificar la temperatura, el vi base utilitzat, la soca de llevat i la font de nitrogen utilitzada en l’aclimatació del llevat com els factors que tenen més impacte en la segona fermentació. En segon lloc respecte a la composició final del vi escumós, hem pogut detectar que l’adició de nitrogen al vi base afavoreix, l’alliberament d’aminoàcids. Mentre que, l’adició de llevats secs inactius, promou la alliberació de polisacàrids i afavoreix l’escumabilitat del vi escumós. Finalment, hem identificat quatre gens, la variació al·lèlica dels quals explica la variació fenotípica observada entre soques., El método tradicional utilizado en la producción de vinos espumosos (como el cava y el champagne) se caracteriza por una segunda fermentación que tiene lugar dentro de la botella. Esta segunda fermentación presenta unas características muy específicas como son un alto contenido de etanol, una presión de CO2 creciente, baja disponibilidad de nutrientes y baja temperatura. En esta tesis, se han analizado en primer lugar el efecto de factores ambientales sobre el desarrollo de la segunda fermentación, mediante su seguimiento con afrómetros. En segundo lugar hemos analizado qué efecto tienen prácticas habituales como la adición de nutrientes al vino base sobre la composición final del vino espumoso, mediante el análisis por HPLC del contenido de aminoácidos y polisacáridos del vino y su capacidad espumante (mosalux). Finalmente nos propusimos identificar las bases genéticas de la segunda fermentación mediante la detección y validación de “Quantitative Trait Locus” (QTL). Los resultados obtenidos nos han permitido identificar la temperatura, el vino base utilizado, la cepa de levadura y la fuente de nitrógeno utilizada en la aclimatación de la levadura como los factores que tienen mayor impacto en la segunda fermentación. En segundo lugar respecto a la composición final del vino espumoso, hemos podido detectar que la adición de nitrógeno al vino base favorece, la liberación de aminoácidos. Mientras que, la adición de levaduras secas inactivas, promueve la liberación de polisacáridos y favorece la espumabilidad del vino espumoso. Por último, hemos identificado cuatro genes, la variación alélica de los que explica la variación fenotípica observada entre cepas., The traditional method used to produce sparkling wines (such as cava and champagne) is characterized by a second fermentation that takes place inside the bottle. This second fermentation has very specific characteristics such as a high ethanol content, increasing CO2 pressure, low temperature and low nutrient availability. In this thesis, we have firstly analyzed the effect of environmental factors on fermentation kinetics of Saccharomyces cerevisiae during the second fermentation, by monitoring the second fermentation development using aphrometers. Secondly, we analyzed what effect have common practices such as adding nutrients to the base wine on the final composition of the sparkling wine by HPLC analysis of content of amino acids and polysaccharides and its foaming capacity (mosalux) of the sparkling wine. Finally we aimed to identify the genetic basis of the second fermentation using Quantitative Trait Locus (QTL) mapping and validation approach. The results obtained enabled us to identify the temperature, the base wine used, the yeast strain and source of nitrogen used in the acclimatization of yeast as the factors that have the highest impact in the second fermentation kinetics. Secondly, with respect to the final composition of sparkling wine, we have found that the addition of nitrogen to the wine base favors the release of amino acids. While the addition of inactive dry yeast, promotes the release of polysaccharides and favors the foaming propoerties of the sparkling wine. Finally, we have identified four genes whose allelic variation explains the phenotypic variation observed among strains.

Mantenir la homeòstasis de cations és essencial per la supervivència dels éssers vius, i en especial pels organismes unicel·lulars. El llevat Saccharomyces cerevisiae s’ha utilitzat al llarg dels anys com un organisme model per l’estudi del conjunt de processos que controlen els nivells intracel·lulars de cations. El potassi és el principal catió intracel·lular del llevat i està involucrat en diversos processos de la fisiologia d'aquest organisme. Per aquest motiu la seva homeòstasis està minuciosament controlada per un seguit de transportadors que permeten la seva captació, distribució intracel·lular i eliminació de la cèl·lula i per un conjunt de proteïnes reguladores d’aquests processos. Encara que es té constància de la rellevància del potassi en el llevat, les seves dianes específiques i les bases moleculars d’algunes de les seves funcions són poc conegudes. En aquest treball, mitjançant aproximacions d’eliminació del potassi del medi de cultiu, s’han pogut determinar els mecanismes d’algunes de les funcions conegudes del potassi i descobrir-ne de noves. S’ha demostrat que la manca de potassi provoca profundes alteracions en el perfil transcripcional del llevat. Entre elles destaquen l’accentuada repressió del gens que codifiquen proteïnes ribosomals i elements necessaris per la síntesi del ribosoma, dotant d’explicació molecular al ja conegut bloqueig en la síntesi de proteïnes provocat per la manca de potassi. L’eliminació del potassi del medi també provoca una caiguda dels nivells dels aminoàcids cisteïna i metionina que condueix a una activació del gens relacionats amb el metabolisme del sulfat i la síntesi d’aminoàcids sulfurats. Igualment, la privació del potassi comporta una acumulació d’espècies reactives de l’oxigen que produeixen un estat d’estrès oxidatiu a la cèl·lula. Aquesta respon amb l’activació transcripcional dels gens necessaris per combatre l’estrès oxidatiu, eliminar els oxidants i retornar la cèl·lula a un correcte estat redox. El llevat creixent en un medi sense potassi i en presència d’amoni acumula grans quantitats d’amoni a l’interior cel·lular a través del transportador de potassi Trk1 aprofitant la similitud química d’ambdós cations. Aquesta acumulació d’amoni activa vies per la seva fixació i eliminació en forma d’aminoàcids com és la via retrograda mitocondrial. L’eliminació del potassi del medi atura la proliferació cel·lular. Els nostres resultats han demostrat que aquesta aturada podria ser deguda a la disminució de les ciclines i d’elements reguladors de la formació dels anells de septines que afecten la progressió del cicle cel·lular. El potassi també l’hem relacionat amb la homeòstasi d’un nutrient essencial com és el fosfat. L’absència de potassi o la pertorbació de la entrada normal d’aquest catió indueix els gens involucrats en la obtenció i mobilització del fosfat, d’igual manera com ho faria la depleció o limitació del fosfat. En aquetes condicions, la resposta transcripcional d’aquets gens està regulada pels diferents elements que composen la via PHO. L’afectació en l’obtenció del potassi impacte en la normal homeòstasis del fosfat provocant la mobilització de les reserves emmagatzemades en forma de polifosfats. La limitació del potassi, però, no modifica els nivells de fosfat lliure intracel·lular però sí que provoca una caiguda del nivells d’ATP i d’ADP, que podrien ser el senyal d’activació de la via PHO. A més, la pertorbació de la homeòstasis del potassi afecta el creixement dels llevats en medis amb baixos nivells de fosfat. El conjunt de dades obtingudes en aquest treball ha permès descobrir nous vincles entre la homeòstasis del potassi i diversos processos cel·lulars, a més de la connexió d’aquest catió amb la homeòstasis de nutrients com el nitrogen, el sulfat i el fosfat., The maintenance of cation homeostasis is essential for the survival of all living organisms and especially for microorganisms. The yeast Saccharomyces cerevisiae has been used over the years as a model organism for study the processes that control intracellular cation levels. Potassium is the major intracellular cation in yeast and it has been associated with various relevant cellular processes. For this reason, potassium homeostasis is tightly controlled by several transporters, that allow the cation uptake, intracellular traffic and efflux, and by a set of proteins regulating these processes. In spite of the importance of potassium for yeast physiology, not all relevant functional potassium-related targets have been identified. In this work, potassium starvation conditions are used to determine the mechanisms of some of the known potassium functions and to discover new ones. We show that lack of potassium causes major alterations in the transcriptional profile of yeast cells. These transcriptional changes include the marked repression of genes encoding ribosomal proteins and elements necessary for the synthesis and assembly of ribosomes, providing the molecular basis for previously observed halt in protein synthesis caused by potassium deprivation. The elimination of potassium from the medium also causes a drop in cysteine and methionine levels which lead to transcriptional activation of genes related to metabolism of sulfate and biosynthesis of sulfur-contain amino acids. Similarly, cells deprived for potassium accumulate reactive oxygen species which results in oxidative stress. Concomitantly, cells trigger the transcriptional activation of genes necessary to combat oxidative stress, eliminate oxidants and return cells to the proper redox state. Yeast cells growing on ammonium as nitrogen source but lacking potassium accumulate large amounts of intracellular ammonium, which is transported through Trk1 taking advantage of the chemical similarity of both cations. Ammonium accumulation activates the retrograde mitochondrial pathway, resulting in detoxification of ammonium by its integration into amino acids. The complete removal of potassium from the medium leads to growth arrest. Our results show that this arrest could be due to the decrease in cyclins levels and in proteins involved in the assembly of septin rings, elements that are necessary for cell cycle progression. We also have related potassium to the homeostasis of other essential nutrients such as phosphate. Depletion of potassium from the medium or disturbance of normal potassium uptake induces genes involved in the acquisition and release of phosphate, as it is usually observed in a situation of phosphate starvation. Under these conditions, the transcription of PHO-controlled genes is activated by different regulatory elements of the PHO pathway. Situations that impact on normal potassium homeostasis also cause mobilization of the phosphate reserves stored in form of polyphosphates. Potassium restrictions, however, does not alter the levels of intracellular free phosphate but it causes a drop in the levels of ATP and ADP, which could be the signal for the activation of the PHO pathway. In addition, on media with low levels of phosphate, disruption of normal potassium homeostasis effects yeast growth. The results obtained in this work have been crucial to uncover new links between potassium homeostasis and many important cellular processes, in particular establishing the link between the homeostasis of this cation with that of other essential nutrients such as nitrogen, sulfate, and phosphate.

Les transformacions catalitzades per enzims s’utilitzen cada cop més per a la síntesis d’intermediaris útils destinats a les indústries farmacèutiques, agroalimentàries i de química fina. La utilització d’enzims en síntesi química compleix amb els principis de la “química verda”, com per exemple en la utilització de solvents més segurs (les reaccions enzimàtiques són realitzades usualment, en medi aquós), en el disseny de reaccions amb millor eficiència energètica (les reaccions enzimàtiques es realitzen, sovint, a T ambient), i en la utilització de catalitzadors (els enzims ho són) entre d’altres. La majoria de molècules amb interès farmacèutic o emprades en la “química fina” posseeixen al menys un centre quiral i donades les propietats de quimioselectivitat, regioselectivitat i estereoselectivitat dels enzims, fan que aquests siguin òptims, per a la síntesi d’aquestes molècules. Diversos diols, com 1,3-propàdiol, 1,2-propàdiol, 2,3-butàdiol i 1,4-butàdiol, es consideren productes químics bàsics (“plattform chemicals”) a causa de les seves moltes aplicacions en la indústria, incloent la síntesi de productes químics especials i el seu ús com a precursors de polímers. Aquesta síntesi s’ha fet a partir de precursors (dicetones) i a diferents nivells: enzims purs (incloent enzims de regeneració de coenzim), soques de llevat que els sobre-expressen i una proteïna de fusió entre Bdh1p i formiat deshidrogenasa. El segon objectiu de la Tesi és estudiar la estereoselectivitat de diferents aldo-ceto reductases (tant de llevat, com humanes) i la seva utilització en la síntesi d’hidroxicetones i diols derivats de dicetones veïnes. El tercer objectiu de la Tesi és desenvolupar una tècnica d’autoclonació per llevat que permeti introduir mutacions específiques en el DNA, sense la introducció d'elements extra que pertorbin el context cromosomal dels gens. El seu ús en soques industrials evitarà la presència de gens que produeixin resistència a antibiòtics i en general de DNA forà a l'organisme. Aquesta tècnica s’ha aplicat per la construcció de soques de llevat que sobre-expressin Bdh1p des de un promotor activable per galactosa. També s’ha utilitzat per introduir mutacions específiques en el gen ADH1de llevat, de manera que s'alteri la seva preferència de coenzim. We have also characterized the diacetyl reductase activities, NADH-dependent of Bdh1p, Adh2p as well as the diacetyl reductase activity of the NADPH-dependent enzyme Ara1p. The first objective of this thesis is to use the potential biotechnological use of Bdh1p in the synthesis of molecules with two neighbors hydroxyl groups, in R configuration, namely: (2R, 3R) -2,3-butanediol (2R, 3R) -2 3-pentanediol (2R, 3R) -2,3-hexanediol and (3R, 4R) -3.4-hexanediol. These syntheses were made from precursors (diketones) at different levels: pure enzymes (including enzymes for coenzyme regeneration) yeast strains that over-express a fusion protein between Bdh1p and formate dehydrogenase. The second aim of the thesis is to study the stereoselectivity different aldo-keto reductase (both yeast and human) and their use in the synthesis of diols and hydroxy derivatives diketone neighbors. The third objective of the thesis is to develop a technique that allows “self-cloning” in yeast to introduce specific mutations in DNA, without introducing extra elements that disturb the context of chromosomal genes. Its use in industrial strains avoids the presence of genes that cause antibiotic resistance and overall foreign DNA of the organism. This technique has been applied to the construction of yeast strains that over-express Bdh1p from a promoter activated by galactose. It has also been used to introduce specific mutations in the yeast gene ADH1, which altered its preference for the coenzyme. We also studied the effects of these mutations on the growth curves of the modified yeast strains in different carbon sources.

Saccharomyces cerevisiae is one of the yeasts with major economic, social, and health significance in human culture. Depending on the growth conditions experienced by the cell, S. cerevisiae growth can proceed via fermentative, respirative, or respirofermentative metabolism. Scar formation, unequal division, a limited replicative lifespan, and increase in cell size commensurate with the cell's replicative age are individual characteristics of this yeast affecting the performance of bioprocesses. These characteristics increase the complexity of predictive models and introducing them with ease into a continuous model is not realistic. Nevertheless, an individual-based model is able to accommodate this complexity in a single computational model. Once an individual model is implemented, it has to be parameterized, calibrated, and its adequacy assessed. All these processes ideally require a high number of both individual and system-level experimental observations. The aim of the present thesis is to advance the development of an individual-based methodology to tackle the study of microbial systems driven by the relevant yeast S. cerevisiae. The adequacy of INDISIM-YEAST, an existing individual-based model of a generic budding yeast, is first assessed. In order to obtain valuable individual-based observations to support the desired individual-based methodology, the diversity of S. cerevisiae in experimental individually-oriented observations under different growth conditions and at different stages of the growth curve is verified and assessed. A quantitative individual-based model focusing on the fermentative (anaerobic) growth of the yeast S. cerevisiae has been designed, implemented in Fortran 90, and termed INDISIM-Saccha. The developed model is parameterized, calibrated, its adequacy evaluated, and used to assess in silico ethanol production by means of virtual experiments. The calibration procedure, and the performance and analysis of the data from the virtual experiments is undertaken using the statistical programming language R. The model adequacy is assessed by testing several model predictions both at a system level (glucose depletion, population growth curves) and single-cell level (fraction of budded cells, genealogical age distribution, and cell diameter distribution evolutions). Individual cell diameter observations obtained within the present thesis play a significant role in this assessment. Results of the virtual experiments suggest that differences in cell size distribution can drastically affect the performance and productivity of fermentations, and encourage routine characterization of the inocula in the biotechnological industry. INDISIM-Saccha is also adapted to take into account the aerobic growth of S. cerevisiae and contrasted with two experimental trials with different oxygen levels in the medium. The preliminary simulated results achieved with the model suggest that the approach also has the potential for reproducing aerobic batch cultures of S. cerevisiae. This represents a further step in obtaining a microbial individual-based model to account for the whole set of metabolic alternatives experienced by S. cerevisiae. In order to communicate efficiently, increase accessibility, and favour usability of the INDISIM-Saccha methodology developed, the present thesis also designs and implements INDISIM-YEAST-NL in the freely available programming environment NetLogo. The implementation of this streamlined model in NetLogo lays the foundations for a deeper understanding of the developed methodology and microbial individual-based models in general, and will facilitate future interactions with potential users of INDISIM-Saccha., El Saccharomyces cerevisiae és un dels llevats que gaudeix de més significació econòmica, social i per a la salut humana. Depenent de les condicions experimentades, el llevat S. cerevisiae pot créixer mitjançant un metabolisme fermentatiu, respiratori o respirofermentatiu. La formació de cicatrius, una divisió desigual, una vida replicativa limitada i un increment de la mida de la cèl.lula amb l’edat replicativa són característiques individuals d’aquest llevat que afecten el comportament dels bioprocessos. Aquestes característiques incrementen la complexitat dels models predictius i dificulten, per tant, la seva inclusió en un model continu de manera realista. No obstant això, un model basat en l’individu sí que és capaç d’acomodar tota aquesta complexitat en un únic model computacional. Una vegada implementat, un model basat en l’individu ha de ser parametritzat, calibrat i la seva adequació ha de ser avaluada. Tots aquests processos requereixen idealment un gran nombre d’observacions experimentals, tant individuals com a nivell del sistema estudiat. L’objectiu general de la tesi present és avançar en el desenvolupament d’una metodologia basada en l’individu per estudiar sistemes microbians conduïts pel llevat S. cerevisiae. Primerament s’avalua l’adequació de INDISIM-YEAST, un model basat en l’individu, ja existent, focalitzat en un llevat genèric. Es verifica i s’avalua la diversitat del S. cerevisiae en observacions experimentals orientades a l’individu en diferents condicions de creixement i en diversos estadis de la corba de creixement de la població. Això permet obtenir observacions basades en l’individu molt valuoses a l’hora de donar suport a la metodologia desitjada. Es desenvolupa i s’implementa en Fortran 90 INDISIM-Saccha, un model quantitatiu basat en l’individu i focalitzat en el creixement fermentatiu (anaerobi) del S. cerevisiae. El model desenvolupat és parametritzat, calibrat, la seva adequació és avaluada i és utilitzat per estudiar in silico la producció d’etanol mitjançant experiments virtuals. El procés de calibratge, l’obtenció i l’anàlisi de les dades dels experiments virtuals s’han realitzat utilitzant el programari estadístic R. L’adequació del model s’avalua testejant diferents prediccions del model a nivell de sistema (corbes de disminució de la glucosa i de creixement de la població) i a nivell de la cèllula individual (evolucions temporals de la fracció de cèl.lules gemades, de la distribució d’edats genealògiques i de la distribució dels diàmetres cel.lulars). Les observacions del diàmetre de les cèl.lules individuals obtingudes a la tesi present juguen un paper significatiu en aquesta avaluació. Els resultats dels experiments virtuals suggereixen que les diferències en la distribució de mides cel.lulars poden afectar dràsticament l’evolució i la productivitat de les fermentacions i suggereixen una caracterització rutinària de l’inòcul a la indústria biotecnològica. L’INDISIM-Saccha també és adaptat per tenir en compte el creixement aeròbic del S. cerevisiae i és contrastat mitjançant dos assajos experimentals amb dos nivells d’oxigen al medi. Els resultats preliminars de la simulació denoten que aquesta aproximació també té el potencial de reproduir cultius discontinus aerobis del S. cerevisiae. Això representa un pas endavant cap a l’obtenció d’un model basat en l’individu que tingui en compte tot el conjunt d’alternatives metabòliques experimentades pel S. cerevisiae. Finalment, aquesta tesi també dissenya i implementa INDISIM-YEAST-NL en l’ambient de programació lliure anomenat NetLogo per tal de comunicar de manera eficient, d’incrementar l’accessibilitat i d’afavorir l’ús de la metodologia INDISIM-Saccha. La implementació d’aquest model simplificat amb NetLogo posa les bases per a una comprensió més alta de la metodologia desenvolupada, i dels models microbians basats en l’individu en general, i facilitarà futures interaccions amb usuaris potencials de l’INDISIM-Saccha.

Cell growth and division requires delivery of new membrane and remodelling factors to the cell surface. In budding yeast, this involves actin-dependent transport of secretory vesicles to sites of growth, followed by vesicle fusion to the plasma membrane. Rho-type GTPases regulate actin polarization and vesicle fusion, but how they signal to diverse effectors controlling these separate processes is not well understood. Here, we show that the cortical proteins Boi1 and Boi2 work together with Rho GTPase signalling to regulate the exocyst, a complex that mediates the tethering of secretory vesicles to the plasma membrane. Cells lacking both Boi proteins show normal actin polarity but are defective in bud emergence, bud growth, and fusion of Bgl2-containing vesicles to the plasma membrane. A gain-of-function version of Exo70, a component of the exocyst and effector of Cdc42 and Rho3, restores growth of boi1 boi2 mutant cells. Furthermore, hyperactivation of Rho-GTPase signalling rescues boi defects, suggesting that the essential function of Boi proteins is to mediate Rho-dependent activation of the exocyst during cell growth. Finally, we find that Boi1 and Boi2-dependent inhibition of abscission in cells with chromatin bridges, via their function in the NoCut checkpoint, is bypassed by expression of gain-of-function EXO70, suggesting the NoCut pathway also involves regulation of the exocyst., Tant el creixement com la divisió cel·lular requereix el transport de membrana i altres factors a la superfície cel·lular. Un al·lel d’Exo70, una subunitat de l’”exocyst”, que és efector de les GTPases Rho3 i Cdc42, restaura el creixement de cel·lules defectuoses en la funció de Boi1/2. A més a més, l’hiperactivació de GTPases rescata defectes dels mutants de Boi1/2, suggerint que la funció essencial de Boi1 i Boi2 és promoure l’activació de l’”exocyst”, depenent de Rho, durant el creixement cel·lular. Finalment, hem demostrat que la inibició de la divisió cel·lular que controlen via NoCut els efectors Boi1/2 en cèl·lules amb defectes en la segregació de cromosomes, es rescata amb l’al·lel d’Exo70 descrit anteriorment. Expression quantitative trait loci (eQTL) mapping constitutes a challenging problem due to the high-dimensional multivariate nature of continuous gene expression traits and discrete genotypes from genetical genomics experiments. Next to the expression heterogeneity produced by confounding factors and other sources of unwanted variation, indirect e ects spread throughout genes as a result of genetic, molecular and environmental perturbations. Disentangling direct from indirect e ects while adjusting for unwanted variability should help us moving from current parts list of molecular components to understanding how these components work together in networks of eQTL and gene to gene associations. There is a large body of statistical methodology to tackle this challenge within the context of linear models for continuous data. However, little has been investigated in using graphical Markov models (GMMs) and conditional independence on mixed continuous and discrete data from genetical genomics data sets, which are powerful tools for the analysis of complex associations. In this thesis we investigate the use of mixed GMMs to estimate eQTL networks from data. We develop procedures to simulate these models and data from them to gather insight into the propagation of additive e ects throughout the network. We derive the parameters for a likelihood ratio exact test that enables use of higher-order conditional independence with mixed GMMs. We exploit this test in the context of limited-order correlations and marginal distributions to obtain estimates of the underlying eQTL net- work. We show in the context of a yeast genetical genomics data set, that this estimate leads to a sparser network with more direct associations that provide valuable insight into the genetic control of gene expression in yeast. We develop an algorithm for accurate es- timation of the genetic e ects of eQTLs in the presence of missing data. L'identi caci o d'efectes directes tot ajustant pels efectes de variabilitat no desitjada, ens hauria de permetre entendre com els diferents components moleculars interaccionen en xarxes d'associacions entre eQTLs i gens. Per abordar aquest problema, existeixen nombrosos m etodes estad stics en el context dels models lineals per a dades cont nues. En canvi, els models gr a cs de Markov (GMMs) i la independ encia condicional, tot i que s on eines adients per a l'estudi d'associacions complexes, han estat poc investigades en el context de dades mixtes cont nues i discretes de gen omica gen etica. En aquesta tesi, investiguem l' us dels GMMs mixtes per a estimar xarxes d'eQTLs. Desenvolupem procediments per a simular GMMs mixtes i simular dades a partir d'aquests models per tal d'investigar la propagaci o dels efectes additius a trav es de la xarxa. Derivem els par ametres d'un test de versemblan ca exacte que ens permet utilitzar independ encies condicionals d'ordre gran amb els GMMs mixtes. Utilitzem aquest test en el context de correlacions d'ordre limitat i distribucions marginals per a obtenir estimacions de la xarxa d'eQTLs subjacent. Tamb e mostrem que, en el context d'un conjunt de dades de gen omica gen etica de llevat, aquesta estimaci o d ona lloc a una xarxa esparsa amb associacions m es directes que ens proporcionen informaci o rellevant sobre el control gen etic de l'expressi o dels gens en llevat. Desenvolupem un algoritme per estimar de manera acurada els efectes gen etics dels eQTLs a partir de dades missing. Tots els algoritmes descrits en aquesta tesi estan implementats en el paquet de R/Bioconductor qpgraph.

El seleni és un element essencial en la dieta humana present en selenoproteïnes, que té propietats anticancerígenes a concentracions baixes tot i que és tòxic a dosis elevades. Contràriament als microorganismes multicel•lulars, el Se no és essencial pel creixement de Saccharomyces cerevisiae, ja que manca de selenoproteïnes. La proteïna quinasa Snf1/AMPK juga un paper central en la regulació de l’homeòstasi del metabolisme del carboni en S. cerevisiae. En aquest treball s’ha demostrat que l’activitat d’aquesta quinasa és necessària per protegir les cèl•lules front la toxicitat per selenit. A més, Snf1 juga un paper protector quan l’homeòstasi redox del metabolisme del glutatió es troba alterada cap a un ambient intracel•lular més oxidant. D’altra banda, aquest treball demostra que el selenit provoca la inducció del reguló Aft1 de forma específica i diferent del que s’observa en condicions de dèficit de ferro. The AMPK/Snf1 protein kinase has a central role in carbon metabolism in S. cerevisiae. In this study it has been demonstrated that Snf1 activity is needed for protection against selenite toxicity. Moreover, Snf1 plays a role in protecting yeast cells when glutathionedependent redox homeostasis is altered to a more oxidant intracellular environment.On the other hand, this study demonstrates that selenite provokes the induction of the Aft1 regulon in a specific manner, and different from that observed in iron limitation conditions. While Aft1 protects cells against selenite in an iron-dependent manner, Aft2, Aft1 paralog transcription factor, has independent roles in such protection. Moreover, Rim101 (which mediates the alkaline pH response pathway) also protects against selenite, although its role is not related neither to Aft1 nor to Aft2. Additionally, Rim101 regulates the expression of some genes encoding ATPase VH+ vacuolar subunits during selenite treatment.

S. cerevisiae acumula una sèrie d'avantatges que no es troben en altres models, com un genoma compacte, una genètica senzilla i una manipulació molt fàcil, i és especialment adequat per a les aproximacions d'alt rendiment en genòmica, proteòmica i interactòmica. Per aquesta raó, és l'organisme d'elecció per desenvolupar i verificar noves tecnologies i per investigar processos biològics fonamentals i conservats evolutivament. Yeasts, and particularly the budding yeast Saccharomyces cerevisiae, have been for many years an outstanding model organism for fundamental studies in eukaryotic biochemistry, cell biology and genetics, as well as for applied research. S. cerevisiae accumulates a number of advantages that are not found in other models, such as a compact genome, straightforward genetics and easy manipulation, and it is particularly suitable for highthroughput genomic, proteomic and interactomic approaches. For that reason it is the organism of choice to develop and test new technologies and to investigate fundamental and evolutionarily conserved biological processes.

[cat] Els contaminants ambientals capaços d’unir-se al Receptor d’hidrocarburs d’Aril i induir la seva activació ectòpica són molt diversos i es troben àmpliament distribuïts per tota la biosfera. L’exposició continuada a aquest tipus de compostos s’ha vist relacionada amb l’augment de malalties cardiovasculars i càncer, entre d’altres efectes adversos. D’aquesta manera, la seva monitorització en zones amb fonts de contaminación continues és necessària per tal d’assegurar que no es sobrepassen els límits establerts. La utilització de bioassaigs per a determinar l’activitat tipus dioxina dels contaminants. a més de la seva composició química, permet una valoració més acurada dels riscos que representen. Aquesta tesis presenta com a objectius el disseny i la validació de bioassaigs basats en un llevat recombinant i embrions de peix zebra que permeten, en el cas dels llevat, una valoració ràpida i econòmica i, en el cas de l’embrió de peix zebra, un estudi més complert i amb la possibilitat d’observar efectes adversos directes. Per tal de dur a terme la seva validació. aquests bioassaigs es van utilitzar en diversos estudis medi ambientals de zones possiblement contaminades per compostos tipus dioxina (PAHs, Organoclorats, etc.) que representen les diferents tipus de matrius on es solen trobar aquests contaminants: sediment fluvial (part baixa del riu Ebre, des de l’Embassament de Flix fins a la desembocadura) i marí (Estuari d’Urdaibai), particulat de l’aire (Vall del Po, al nord d’Itàlia) i sòl (residus miners al districte de Datong a Xina). Els resultats d’aquests estudis han permès establir els nivells de contaminació de cada zona així com observar que la resposta obtinguda pels nostres bioassaigs té un perfil similar a l’observada per altres bioassaigs ja establerts així com amb la composició química. A més, destaquen la importància de combinar l’anàlisi química amb l’activitat biològica per tal d’obtenir una informació més complerta sobre compostos que no s’han tingut en compte o que es desconeix la seva presència a les mostres., [eng] Title: Development and application of bioassays for environmental monitoring Aryl hydrocarbon Receptor ligands (AhR, dioxin-like compounds). Environmental pollutants able to bind and induce ectopic activation of the Aryl hydrocarbon Receptor (AhR) are diverse and widely distributed throughout the biosphere. Continuous exposure to these compounds has been associated with increased cardiovascular disease and cancer, among other effects. Thus, their monitoring in potentially polluted areas is still necessary to ensure that safety limits are not exceeded. The use of bioassays to determine dioxin-like activity, along with chemical analysis, allow an accurate assessment of the risks they represent. This thesis presents the design, objectives and validation of bioassays based on a recombinant yeast and zebrafish embryos that allow, in the case of yeast, a rapid and economic assessment and, in the case of the zebrafish embryo, a more complete one and with the possibility of observing direct effects. To perform validation, these bioassays were used in studies of environmental areas presumably contaminated by dioxin-like compounds (PAHs, Chlorinated, etc..) that represent different types of matrices where these contaminants are found: fluvial sediment (lower part of the river Ebro, from the Flix Dam to the mouth) and marine (estuary Urdaibai), particulate air (Po Valley, northern Italy) and soil (mining waste in the district of Datong in China). The results of these studies have established pollutions levels present in each area and show a correlation with chemical data as well as a similar response between our bioassays and other more standardized. Besides, those results highlight the importance of combining chemical and biological analysis in order to obtain a complete information of the samples.

Control of cell cycle by Stress Activated Protein Kinases (SAPKs) is an essential aspect for adaptation to extracellular stimuli. In Saccharomyces cerevisiae, the activation of the Hog1 SAPK, results in a delayed transcription of the G1 cyclins CLN1,2 and the stabilization of the B-type cyclin inhibitor SIC1, therefore postponing entry into S phase. The results displayed here, show, by a combination of mathematical modelling and quantitative in vivo experiments, that, before Start, the control of G1-S transition is mainly exerted by inhibiting expression of cyclins, both G1 (CLN1,2) and S phase (CLB5,6) cyclins. On the other hand, after Start, it is the phosphorylation and stabilization of Sic1 by Hog1 that becomes imperative to prevent inadequate firing of replication before adaptation. Therefore, we found that there is a distinct temporal role for Sic1 and cyclins on the G1 regulation by a SAPK in response to stress. We have also found that Hog1 induces a G2 delay, by down-regulating CLB2 transcription and phosphorylating Hsl1 to promote Hsl7 delocalization and subsequent accumulation of Swe1, an inhibitor of Clb1,2-Cdc28, and thus postponing anaphase. Altogether, we demonstrate novel Systems Biology approaches are useful to better understand how an intracellular signalling pathway incises on cell cycle control, beyond a mechanistic description, as well as showing how a single MAPK modulates different cell cycle checkpoints to improve cell survival upon stress., El control del cicle cel·lular per Proteïna Cinases Activades per Estrès (SAPKs) es un aspecte essencial per a l'adaptació als estímuls extracel·lulars. A Saccharomyces cerevisiae, l'activació de la SAPK Hog1, resulta en un retardament de la transcripció de les ciclines de G1 (CLN1,2) i l'estabilització del inhibidor de les ciclines del tipus B, SIC1, i per tant posposa l'entrada en fase S. Els resultats que aquí s'exposen, mostren, mitjançant la combinació de modelatge matemàtic i experiments quantitatius in vivo, que, abans d'Start, el control de la transició es duu a terme principalment inhibint l'expressió de les ciclines, tant les de G1 (CLN1,2) com les de la fase S (CLB5,6). Per altra banda, després d'Start, la fosforilació i estabilització de Sic1 per part de Hog1 esdevé un fet necessari per a prevenir la iniciació de la replicació abans d'adaptar-se. Per tant, hem descobert aquí que la regulació de Sic1 i les ciclines juguen un paper diferent segons el moment en que apareix l'estrès. Hem descrit també, que Hog1 produeix una parada a G2 a través de la inhibició de la transcripció de CLB2 i la fosforilació d'Hsl1, la qual promou la deslocalització d'Hsl7 i la subsegüent estabilització de Swe1, un inhibidor específic de Clb1,2-Cdc28, i d'aquesta manera es posposa l'entrada en Anafase. Tot plegat, demostra que l'ús d'aproximacions pròpies de la Biologia de Sistemes és útil per a entendre de quina forma una via de senyalització intracel·lular incideix sobre el control del cicle cel·lular, mes enllà de la pura descripció de la mecànica del sistema. D'aquesta forma, proposem que una sola MAPK modula distints punts de control del cicle cel·lular per millorar la probabilitat de supervivència en front de l'estrès osmòtic.

Alcoholic fermentation is a process mainly characterised by several factors that induce yeast stress response (low pH, high osmotic pressure, low nitrogen content, etc). Thus, stress response is essential to yeast in order to assure its survival, adaptation and growth, in both natural habitats and industrial conditions such as winemaking. One of the main features to optimise and improve alcoholic fermentation is the establishment of metabolic and physiological changes by the yeast just after must inoculation. In this early phase, yeast must quickly change its metabolism to achieve maximum advantage in the new growth medium. Oenological industry uses selected active dry wine yeast (ADWY) to inoculate the musts in order to get a better control over the fermentation process. Those dry yeasts have to be rehydrated before must inoculation. Therefore, yeast rehydration is the first step to ensure healthy cells and a good fermentation performance. The knowledge of the early yeast metabolic responses, from a biochemical and physiological point of view, were the main objectives of this thesis. The studied objectives were: Analysis of trehalose and glycogen metabolism (reserve carbohydrates) in a commercial wine yeast strain, considering these carbohydrates markers of stress response. Study of their metabolism in winemaking conditions, taking into account the fermentation temperature (low 13ºC and control 25ºC), nitrogen content (low 60 mg/l, control 300 mg/l and high 1200 mg/l) and the ADWY rehydration and pre-adaptation. Determination of early transcriptional responses of yeast just after must inoculation. It was considered the presence of glucose and fructose, the osmotic shock and the yeast metabolic activation, including the presence of the drug Cycloheximide, which is an inhibitor of protein synthesis. Characterisation of the standard protocol of ADWY rehydration in an oenological context, which is rehydrate in warm water (37ºC) during 30 minutes.Low fermentation temperatures affected fermentation kinetics, but not induced any additional stress response. In fact, high levels of trehalose were accumulated at control temperature than at 13ºC. In industrial conditions, after a period of pre-adaptation before inoculation, carbohydrates were completely depleted once yeasts were inoculated into the must. Their synthesis started simultaneously with a change in the phase of growth, from exponential to stationary, coinciding with nitrogen depletion. We also studied rehydration and characterised the early response to synthetic must but also to relevant conditions that ADWY must cope after inoculation (osmotic shock, presence of carbon sources). Glycogen content did not presented any change. However, trehalose was early mobilised in those media capable to ensure yeast growth. The effect of nitrogen availability upon trehalose metabolism was also studied. Neither glucose nor nitrogen exhaustion were involved in the regulation of trehalose metabolism. TPS1 (gene which codifies for trehalose-6-phosphate synthase) was induced just before trehalose accumulation, simultaneously with growth arrest. Microarray technique was used to determine whole gene expression after rehydration and in the same conditions previously studied. We can conclude that 30 minutes of rehydration in water is enough for the yeast to fully recover and that longer times in this medium are detrimental. The yeast transcriptional switch is the presence of fermentable sugars, and this is mostly related to ribosome and protein synthesis, glycolysis and ethanol synthesis., La fermentació alcohòlica és un procés bàsicament caracteritzat per una sèrie de factors que indueixen estrès al llevat, el microorganisme responsable de la seva consecució. La resposta a estrès per part del llevat és essencial per a la seva supervivència, adaptació i creixement, tant en medis naturals com en processos industrials (enologia). Una de les principals característiques per a l'optimització de la fermentació alcohòlica és l'establiment de canvis metabòlics i fisiològics del llevat just després de la inoculació en el most. És en aquesta fase inicial quan el llevat ha de canviar ràpidament el seu metabolisme per tal d'adquirir el màxim d'avantatge en el nou medi de creixement. La indústria enològica disposa de llevats secs actius (LSA) seleccionats que s'inoculen al most per tal d'assolir un millor control sobre el procés fermentatiu. Aquests llevats secs requereixen d'una rehidratació prèvia a la inoculació en el most. La rehidratació és el primer pas per tal d'assegurar el bon estat cel.lular i una bona fermentació alcohòlica. El coneixement de les respostes metabòliques inicials del llevat des d'un punt de vista bioquímic i fisiològic foren els objectius fonamentals d'aquest treball. Els objectius van ésser:- Anàlisi del metabolisme de trehalosa i glicogen (carbohidrats de reserva) en una soca de llevat comercial, com a indicadors de resposta a estrès. Estudi del metabolisme en condicions víniques, considerant com a variables la temperatura de fermentació (baixa, 13ºC i control, 25ºC), contingut en nitrogen (baix 60 mg/l, control 300 mg i elevat 1200 mg/l) i la rehidratació i preadaptació del LSA.- Determinació de les respostes transcripcionals inicials del llevat immediatament després de la seva inoculació en el most. Es va considerar la presència de glucosa i fructosa, el shock osmòtic i l'activació metabòlica del llevat, incloent la presència de cicloheximida, un inhibidor de la síntesi proteica.- Caracterització del protocol estàndard de rehidratació del llevat dins el context enològic, que és la utilització d'aigua a 37-40ºC durant 30 minuts. Les baixes temperatures de fermentació van incidir sobre la cinètica fermentativa, però no sobre una resposta a estrès. De fet, es va trobar major acumulació de trehalosa a temperatura control que a 13ºC. En condicions industrials, després d'un període d'adaptació previ a la inoculació (peu de cuba), els nivells de carbohidrats van ser nuls. La seva síntesi es va produir al canvi de fase exponencial a estacionària, coincidint amb l'esgotament de nitrogen. Es va estudiar la rehidratació i permanença en diferents medis (aigua, glucosa/fructosa, most sintètic i sorbitol). La concentració intracel.lular en glicogen no presentà cap modificació. Però la trehalosa es va metabolitzar en les fases inicials, en aquells medis favorables per al creixement del llevat.Es va estudiar l'efecte de la disponibilitat de nitrogen sobre el metabolisme de la trehalosa. Independentment del contingut nitrogenat, el seu metabolisme no es va veure modificat. TPS1 (gen que codifica trehalosa-6-fosfat sintasa) es va induir just abans de la acumulació de trehalosa, coincidint amb l'aturada del creixement cel.lular. Mitjançant la tècnica dels "microarrays" es va determinar l'expressió gènica global del llevat després de rehidratar i romandre en els medis anteriors. Podem concloure que el temps de rehidratació utilitzat en enologia assegura la total recuperació de LSA. Temps més llargs afectaren negativament la fisiologia del llevat, reduint significativament la seva vitalitat. Les modificacions transcripcionals al most foren degudes bàsicament a la presència de glucosa i fonts nitrogenades, induint la síntesi proteica, glucòlisi i producció d'etanol.

La seqüenciació del genoma de Saccharomyces cerevisiae al 1996 va revelar que el 60% dels aproximadament 6000 gens del llevat codificaven per proteïnes de funció desconeguda. Donat que el nostre laboratori investiga l'estructura i funció d'enzims de la superfamíla de les deshidrogenases/reductases de cadena mitja (MDR), vàrem realitzar una búsqueda en el genoma del llevat de possibles membres MDR encara no caracteritzats. Es van identificar 12 ORFs, dels quals 5 eren de funció desconeguda. La present tesi doctoral ha estudiat la funció de l'enzim codificat per un d'aquests gens, el YAL060W.S'ha clonat i expressat el gen YAL060W de S. cerevisiae per determinar l'activitat del seu producte gènic. El gen YAL060W, que s'ha anomenat BDH1, codifica per una butanodiol deshidrogenasa: la Bdh1p. Aquest enzim pertany a la superfamília enzimàtica de les MDR i és la primera butanodiol deshidrogenasa d'aquesta superfamília descrita en un organisme eucariòtic.Els principals substrats de l'enzim són l'acetoïna i el 2,3-butanodiol, i a més, és estereoespecífic pels isòmers d'aquests substrats en configuració R. Altres substrats de l'enzim són el diacetil i la 2,3-pentanodiona, a més de compostos amb grups diol, dicetona o hidroxicetona contigus. La Bdh1p és un enzim específic pel coenzim NAD(H). La Bdh1p s'expressa preferencialment a la fase estacionària quan s'esgota la glucosa del medi, així com quan es creix el llevat en fonts de carboni com l'etanol o la galactosa. S'ha identificat un altre enzim actiu amb diacetil i NADH en els homogenats de S. cerevisiae que ha resultat ser l'alcohol deshidrogenasa II (Adh2p). Aquest enzim és també actiu amb 2,3-pentanodiona, però no ho és amb acetoïna o 2,3-butanodiol. La reducció d'aquests compostos també és estereoespecífica però pels grups en configuració S.Durant la fermentació, S. cerevisiae produeix i acumula acetoïna i 2,3-butanodiol. La Bdh1p és la responsable de la producció de l'isòmer (2R,3R)-2,3-butanodiol. La deleció del gen BDH1 elimina l'acumulació d'aquest compost al medi així com l'activitat acetoïna reductasa en homogenats de llevat crescut en glucosa. Per tant, durant la fermentació alcohòlica la Bdh1p reduiria l'acetoïna sintetitzada a partir d'acetaldehid per la piruvat descarboxilasa, produint el 2,3-butanodiol. La Bdh1p seria l'enzim responsable d'aquesta branca secundària del metabolisme fermentatiu, que podria contribuir a regular el balanç redox de manera fina. En canvi la deleció dels gens ADH2 i YAL061W (amb un 51% d'identitat seqüencial amb el BDH1) no afecten al patró d'excreció del butanodiol, però es veu reduïda l'activitat diacetil reductasa en un 58% en fase exponencial i un 34% a la fase estacionària.Diacetil i 2,3-pentanodiona, també anomenats VDKs, són compostos organolèptics indesitjables que es produeixen durant la fabricació industrial de cervesa i que són eliminats durant un llarg període de maduració. Les VDKs són substrats de la Bdh1p, el que donava la possibilitat de que soques de llevat que sobreexpressessin la Bdh1p acceleressin l'eliminació d'aquests compostos i poguessin reduir el temps de maduració de la cervesa. Per això es va sobreexpressar la Bdh1p sota el control del promotor ADH1 en la soca industrial cervesera SID amb vectors centromèrics i multicòpia. Aquestes soques disminuïen, en certes condicions, l'acumulació de VDKs durant la fermentació del most. També es va modificar genèticament la mateixa soca industrial per tal de sobreexpressar la Bdh1p de manera estable, però la fermentació de most industrial amb aquesta soca modificada no va afectar els nivells d'acumulació de VDKs al medi. Les aplicacions biotecnològiques es varen estudiar amb la participació de l'empresa S.A. Damm., The sequencing of the genome of the yeast Saccharomyces cerevisiae finished in 1996, revealing that approximately 60% of their 6000 genes, coded for proteins of unknown function. As our laboratory is interested in the relationship between the structure and function of medium chain dehydrogenases/reductases (MDR), we screened the yeast genome for MDR members uncharacterised until then. We identified 12 ORFs, 5 of which were of unknown function. The present doctoral thesis presents the studies carried out with the enzyme encoded by one of those genes, YAL060W.The YAL060W gene from S. cerevisiae has been cloned and expressed in a yeast vector. This enzyme is the first butanediol dehydrogenase described in an eukaryote, belonging to the MDR superfamily.Acetoin and 2,3-butanediol are the best substrates for the enzyme, that is stereoespecific for the oxidation of the R isomers of the diol and for the reduction of the acetoin yielding a centre with an R configuration. Other substrates for the enzyme are diacetyl and 2,3-pentanodione, and also those compounds containing vicinal diol, diketone or hydroxy-ketone groups. Bdh1p is extremely specific for NAD(H) as coenzyme.Bdh1p is induced in the stationary phase when yeast has exhausted the glucose from the medium. It is also expressed in yeasts grown in ethanol or galactose as carbon sources.We identified another enzyme active with diacetyl and NADH in S. cerevisiae extracts that turned out to be alcohol dehydrogenase II (Adh2p). Adh2p is also active with 2,3-pentanedione, but not with acetoin or 2,3-butanediol. Reduction of these compounds is also stereospecific, but yielding an hydroxyketone with an S configuration.All the stereoisomers of 2,3-butanediol and acetoin are produced by S. cerevisiae during fermentation, being Bdh1p responsible of the production of (2R,3R)-2,3-butanediol. Deletion of the BDH1 gene eliminates the excretion of (2R,3R)-2,3-butanediol, resulting in an accumulation of R-acetoin. So, during alcoholic fermentation Bdh1p reduces acetoin, synthesised by pyruvate decarboxylase from acetaldehyde, to 2,3-butanediol. By its presence in this secondary fermentative pathway, Bdh1p can contribute to the regulation of the redox balance in yeast.Deletion of the ADH2 andYAL061W (with a 51% of sequence identity with BDH1) genes, results in a substantial decrease of the diacetyl reductase activity (58% in the exponential phase and 34% in the stationary phase), although doesn't affect the proportion of butanediol isomers excreted during alcoholic fermentation.Diacetyl and 2,3-pentanedione, also called VDKs, have unpleasant organoleptic properties above a certain threshold, and are produced during the industrial production of beer. The concentration of both compounds needs to be reduced during a long maturation time. Since VDKs are substrates of Bdh1p, we hypothesized that yeast strains overexpressing Bdh1p could accelerate the elimination of these compounds, resulting, then, in a shortenig of the maturation step in beer production. We overexpressed Bdh1p under the control of the ADH1 promoter by using centromeric and multicopy vectors in an industrial beer yeast strain, called SID. The overexpression of Bdh1p from yeast expression vectors in the industrial strain, reduced, in some conditions, the accumulation of VDKs during must fermentation. In order to overexpress Bdh1p in a stable way, we then inserted the Bdh1p construct in the SID genome, but must fermentation with this strain did not result in reduced levels of VDKs. These biotechnological applications were done in collaboration with the firm S.A. DAMM.

El gen PPZ1, que está situado en el cromosoma XIII, se transcribe como un mRNA de aproximadamente 2,7 kilobases, y se ha encontrado que su cantidad aumenta de 3 a 4 veces a lo largo del cultivo. Hemos generado anticuerpos contra Ppz1 e identificado el producto génico de PPZ1 por análisis de inmunoblot a partir de extractos celulares como una proteína de 75-kDa. La cantidad de la proteína inmunoreactiva aumentó en las células que llevaban varias copias del gen. La interrupción del gen a dado lugar a células viables, sin detectarse cambios fenotípicos, lo que indica que el gen PPZ1 no es esencial para el crecimiento. Amplification was carried out by using degenerate oligonucleotides encoding conserved sequences found in type 1, 2A, and 2B phosphatases. A 215-base pair amplification fragment was used to screen a size-selected library of genomic DNA. A positive clone was isolated and sequenced. Its nucleotide sequence reveals a 2076-base pair ORF encoding a 692-aminoacid protein that we called Ppz1. The carboxy-terminal half of this protein is structurally related to type I phosphatases, whereas the amino-terminal half of the protein is unrelated to sequences found in other protein phosphatases. This region is very rich in Ser residues and presents a high number of basic amino acids. Therefore, the gene product, on the basis of its unique structure would represent a novel class of protein phosphatase. The PPZ1 gene, which is located at chromosome XIII, is transcribed as an mRNA of about 2.7 kilobases and the amount of message has been found to increase 3- to 4- fold during the culture. We raised antibodies against Ppz1 and identified the PPZ1 gene product by immunoblot analysis of cell extracts as a 75-kDa protein. The amount of the immunoreactive protein was increased in cells carrying multiple copies of the gene. Disruption of the gene resulted in viable cells, with no detectable phenotypic change, indicating that the gene is not essential for growth. Preliminary Southern blot experiments at low stringency revealed the existence of a genomic sequence related to PPZ1 that we called PPZ2.
