1. The radio loudness of SDSS quasars from the LOFAR Two-metre Sky Survey: ubiquitous jet activity and constraints on star formation

Abstract

We examine the distribution of radio emission from ~42,000 quasars from the Sloan Digital Sky Survey, as measured in the LOFAR Two-Metre Sky Survey (LoTSS). We present a model of the radio luminosity distribution of the quasars that assumes that every quasar displays a superposition of two sources of radio emission: active galactic nuclei (jets) and star-formation. Our two-component model provides an excellent match to the observed radio flux density distributions across a wide range of redshifts and quasar optical luminosities; this suggests that the jet-launching mechanism operates in all quasars but with different powering efficiency. The wide distribution of jet powers allows for a smooth transition between the 'radio-quiet' and 'radio-loud' quasar regimes, without need for any explicit bimodality. The best-fit model parameters indicate that the star-formation rate of quasar host galaxies correlates strongly with quasar luminosity and also increases with redshift at least out to z~2. For a model where star-formation rate scales as $SFR \propto L_{bol}^\alpha (1+z)^\beta$, we find $\alpha = 0.47 \pm 0.01$ and $\beta = 1.61 \pm 0.05$, in agreement with far-infrared studies. Quasars contribute ~0.15 per cent of the cosmic star-formation rate density at z=0.5, rising to 0.4 per cent by z=2. The typical radio jet power is seen to increase with both increasing optical luminosity and black hole mass independently, but does not vary with redshift, suggesting intrinsic properties govern the production of the radio jets. 2. Circulating biomarkers of Onchocerca volvulus for diagnosis of infection and antifilarial treatment efficacy

Abstract

Onchocerciasis, or "river blindness", is a parasitic disease caused by the filarial worm Onchocerca volvulus. Significant progress in onchocerciasis control in Latin America and Africa, where 99% of cases occur, has made elimination of the disease feasible in some circumstances. However, progression to an elimination programme poses new challenges for diagnosis, as no test can detect current infection with the O. volvulus adult worm, and the detection of microfilariae (mf) in the skin lacks sufficient sensitivity after long-term exposure to treatment with ivermectin. To achieve the new global health goals for onchocerciasis, O. volvulus biomarkers with high sensitivity are needed to map areas with low levels of ongoing transmission and monitor infection recrudescence, while high specificity is required to enable discrimination between closely related filarial worms in areas with overlapping geographic distributions. Although the adult worms live in subcutaneous nodules, these nodules are highly vascularised, allowing potential biomarkers of O. volvulus to present in the host circulation. In this study, a longitudinal plasma sample set collected in Cameroon from individuals with onchocerciasis pretreatment, and at four, 12 and 21 months after following one of three antifilarial treatment regimens, was used to screen for circulating protein, DNA and miRNA markers of infection and macrofilaricidal treatment efficacy in the host. Following the development of a discovery proteomic method for plasma, five individuals infected at baseline and amicrofilaridermic or with low mf burden (four patients and one patient, respectively) at 21 months were analysed. Sixteen circulating O. volvulus proteins were identified, of which 15 were detected 21 months post-doxycycline treatment. Eight proteins were detected in almost every individual at each time point over 21 months, while three parasite proteins changed in detection frequency among individuals by the final follow-up. An uncharacterised O. volvulus membrane protein enriched in female worms, A0A044VCM8, was detected in all individuals and may be a circulating marker for female worm infection. However, the protein was detected consistently over the 21 month follow-up, suggesting it is unlikely to be useful as a marker for treatment efficacy. An analysis of 18 participants before and after treatment with either doxycycline, doxycycline + ivermectin, or ivermectin, detected both parasite-derived miRNAs and O. volvulus-specific DNA in the circulation of the host using RT-qPCR and qPCR, respectively. However, the two parasite-derived miRNAs associated with O. volvulus, miR-71 and lin-4, were negative in almost all plasma samples, and did not have the specificity or sensitivity to be circulating markers for onchocerciasis. The O. volvulus-specific O-150 DNA marker was detected in plasma in almost half of the same 18 individuals pre-treatment, with a decline in the proportion of positive patients detected in all treatment groups over the follow-up timeframe. Of the 58 plasma samples negative for O-150 by qPCR, 36 (62.1%) had microfilaridermia detected by parasitological evaluation. Detection of O. volvulus DNA in the host plasma was therefore was not sufficiently sensitive. No suitable circulating protein, DNA or miRNA markers of infection clearance and treatment efficacy were identified by 21 months post-treatment among the individuals tested. Several factors may have confounded our longitudinal biomarker analyses, such as large gaps in time between sampling in an area of ongoing transmission, where reinfections can occur and influence the prevalence or abundance of circulating biomarkers. Individuals may also have occult L. loa and/or M. perstans infection, and therefore potential biomarkers identified may not be specific for onchocerciasis. Participants in the study may have had incomplete responses to macrofilaricidal treatment, and the variable persistence of adult worms among individuals influenced the circulating biomarker profile. Ideally, biomarkers of active O. volvulus infection and infection clearance following macrofilaricidal treatment would be validated in clinical sample sets from areas of low endemicity or in a confirmed elimination setting, in order to reduce the possibility of reinfections over follow-up. These areas should also be free of coinfective parasites, such as L. loa, M. perstans or W. bancrofti, to ensure that biomarker(s) are detected due to infection with O. volvulus only. Additionally, patients would consistently respond to treatment and show a total macrofilaricidal response. In the absence of a perfect human sample set, animal models, such as new immunodeficient mouse models for onchocerciasis, would also be useful for conducting preclinical studies, where samples can be readily obtained and conditions optimally controlled. Future work should determine in an optimised sample set whether the O. volvulus proteins consistently detected here in plasma are indeed novel circulating markers of infection, in order to progress specific and sensitive targets for future diagnostic development.

Abstract

As a result of climate change warmer temperatures are projected through the 21st century and are already increasing above modelled predictions. Apart from increases in the mean, warm/hot temperature extremes are expected to become more prevalent in the future, along with an increase in the frequency of droughts. It is crucial to better understand the response of terrestrial ecosystems to such temperature extremes for predicting land-surface feedbacks in a changing climate. While land-surface feedbacks in drought conditions and during heat waves have been reported from Europe and the US, direct observations of the impact of such extremes on the carbon and water cycles in Australia have been lacking. During the 2012/2013 summer, Australia experienced a record-breaking heat wave with an exceptional spatial extent that lasted for several weeks. In this study we synthesised eddy-covariance measurements from seven woodlands and one forest site across three biogeographic regions in southern Australia. These observations were combined with model results from BIOS2 (Haverd et al., 2013a, b) to investigate the effect of the summer heat wave on the carbon and water exchange of terrestrial ecosystems which are known for their resilience toward hot and dry conditions. We found that water-limited woodland and energy-limited forest ecosystems responded differently to the heat wave. During the most intense part of the heat wave, the woodlands experienced decreased latent heat flux (23ĝ€% of background value), increased Bowen ratio (154ĝ€%) and reduced carbon uptake (60ĝ€%). At the same time the forest ecosystem showed increased latent heat flux (151ĝ€%), reduced Bowen ratio (19ĝ€%) and increased carbon uptake (112ĝ€%). Higher temperatures caused increased ecosystem respiration at all sites (up to 139ĝ€%). During daytime all ecosystems remained carbon sinks, but carbon uptake was reduced in magnitude. The number of hours during which the ecosystem acted as a carbon sink was also reduced, which switched the woodlands into a carbon source on a daily average. Precipitation occurred after the first, most intense part of the heat wave, and the subsequent cooler temperatures in the temperate woodlands led to recovery of the carbon sink, decreased the Bowen ratio (65ĝ€%) and hence increased evaporative cooling. Gross primary productivity in the woodlands recovered quickly with precipitation and cooler temperatures but respiration remained high. While the forest proved relatively resilient to this short-Term heat extreme the response of the woodlands is the first direct evidence that the carbon sinks of large areas of Australia may not be sustainable in a future climate with an increased number, intensity and duration of heat waves.

Abstract

An Online tool for Fragment-based Molecule Parametrization (OFraMP) is described. OFraMP is a web application for assigning atomic interaction parameters to large molecules by matching sub-fragments within the target molecule to equivalent sub-fragments within the Automated Topology Builder (ATB, atb.uq.edu.au) database. OFraMP identifies and compares alternative molecular fragments from the ATB database, which contains over 890,000 pre-parameterized molecules, using a novel hierarchical matching procedure. Atoms are considered within the context of an extended local environment (buffer region) with the degree of similarity between an atom in the target molecule and that in the proposed match controlled by varying the size of the buffer region. Adjacent matching atoms are combined into progressively larger matched sub-structures. The user then selects the most appropriate match. OFraMP also allows users to manually alter interaction parameters and automates the submission of missing substructures to the ATB in order to generate parameters for atoms in environments not represented in the existing database. The utility of OFraMP is illustrated using the anti-cancer agent paclitaxel and a dendrimer used in organic semiconductor devices. 9. Observations of entomophagy across Benin – practices and potentials

Abstract

Food security is a critical issue for many low-income countries, particularly in Sub-Saharan Africa. Appropriately identifying and utilising local resources can provide sustainable solutions to food security problems. Insects, which are traditionally consumed in many regions of the world, represent one such resource. Insects can be nutritionally rich and therefore could be used to address issues of malnutrition. A first step towards utilising insects as a resource is identifying which ones are traditionally consumed. We present data collected between 2005 and 2012 on insects eaten by communities across Benin, West Africa. A combination of literature research, field collections, community focus groups and targeted interviews were employed. Data on four ethnic groups is presented: the Anii, Fon, Nagot and Waama. Twenty-nine arthropods species are eaten across Benin. The predominant orders are Orthoptera (48 %) and Coleoptera (41 %). New families of edible arthropods in West Africa include: Bradyporidae (Orthoptera), Coreidae (Hemiptera), Dytiscidae (Coleoptera), Ixodidae (Acari). Insect collection is an ancestral tradition in all the described communities: however, there are considerable differences in preferences and collection methods among ethnic groups. Currently there is little valorisation of insects as a food product in Benin, in contrast to neighbouring countries. In light of considerable malnutrition in Benin among young children, promoting this tradition and implementing small scale captive rearing of selected species could improve food security.

Abstract

The leaf economics spectrum and the global spectrum of plant forms and functions3 revealed fundamental axes of variation in plant traits, which represent different ecological strategies that are shaped by the evolutionary development of plant species. Ecosystem functions depend on environmental conditions and the traits of species that comprise the ecological communities. However, the axes of variation of ecosystem functions are largely unknown, which limits our understanding of how ecosystems respond as a whole to anthropogenic drivers, climate and environmental variability. Here we derive a set of ecosystem functions from a dataset of surface gas exchange measurements across major terrestrial biomes. We find that most of the variability within ecosystem functions (71.8%) is captured by three key axes. The first axis reflects maximum ecosystem productivity and is mostly explained by vegetation structure. The second axis reflects ecosystem water-use strategies and is jointly explained by variation in vegetation height and climate. The third axis, which represents ecosystem carbon-use efficiency, features a gradient related to aridity, and is explained primarily by variation in vegetation structure. We show that two state-of-the-art land surface models reproduce the first and most important axis of ecosystem functions. However, the models tend to simulate more strongly correlated functions than those observed, which limits their ability to accurately predict the full range of responses to environmental changes in carbon, water and energy cycling in terrestrial ecosystems.

Abstract

In 2020, the Australian and New Zealand flux research and monitoring network, OzFlux, celebrated its 20th anniversary by reflecting on the lessons learned through two decades of ecosystem studies on global change biology. OzFlux is a network not only for ecosystem researchers, but also for those 'next users' of the knowledge, information and data that such networks provide. Here, we focus on eight lessons across topics of climate change and variability, disturbance and resilience, drought and heat stress and synergies with remote sensing and modelling. In distilling the key lessons learned, we also identify where further research is needed to fill knowledge gaps and improve the utility and relevance of the outputs from OzFlux. Extreme climate variability across Australia and New Zealand (droughts and flooding rains) provides a natural laboratory for a global understanding of ecosystems in this time of accelerating climate change. As evidence of worsening global fire risk emerges, the natural ability of these ecosystems to recover from disturbances, such as fire and cyclones, provides lessons on adaptation and resilience to disturbance. Drought and heatwaves are common occurrences across large parts of the region and can tip an ecosystem's carbon budget from a net CO2 sink to a net CO2 source. Despite such responses to stress, ecosystems at OzFlux sites show their resilience to climate variability by rapidly pivoting back to a strong carbon sink upon the return of favourable conditions. Located in under-represented areas, OzFlux data have the potential for reducing uncertainties in global remote sensing products, and these data provide several opportunities to develop new theories and improve our ecosystem models. The accumulated impacts of these lessons over the last 20 years highlights the value of long-term flux observations for natural and managed systems. 14. Land surface phenology retrievals for arid and semi-arid ecosystems

Abstract

Land surface phenology (LSP) plays a critical role in the regulation of photosynthesis, evapotranspiration, and energy fluxes. Significant progress has been made in extracting LSP information over large areas using satellite data, yet LSP retrievals remain a challenge over vast arid and semi-arid ecosystems because of sparse greenness, high variability and the lack of distinct annual patterns; for example, the MODerate Imaging Spectrometer (MODIS) Land Cover Dynamics Product MCD12Q2 that provides LSP metrics globally often failed to provide LSP information in these ecosystems. In this study, we used a modified threshold algorithm to extract LSP timing metrics, including the start, peak, and end of growing seasons, using the 16-day composite Enhanced Vegetation Index (EVI) time series from MODIS data. We applied this regionally customized algorithm across all arid and semi-arid climate regions of Australia (75% of the continental land area) encompassing shrublands, grasslands, savannas, woodlands, and croplands, extracting LSP metrics annually from 2003 to 2018, with up to two (phenology) seasons accounted for in each year. Our algorithm yielded an average of 64.9% successful rate of retrieval (proportion of pixels with retrieved LSP metrics) across 16 years in Arid and Semi-arid AUStralia (AS-AUS), which was a significant increase compared to the 14.5% rate of retrieval yielded in our study area by the global product and the major cause of the different performances between these two approaches was the different EVI amplitude restrictions utilized to avoid spurious peaks (i.e. EVI amplitude ≥ 0.1 used by the global product and peak EVI ≥ time series average EVI used by our algorithm). Gross primary productivity (GPP) measurements at OzFlux eddy covariance (EC) tower sites were used to cross-compare with the presence/absence of growing seasons detected by our algorithm, and 97% of our retrieved seasons matched with those extracted using EC data. Abstract

Bepirovirsen (BPV) is an unconjugated antisense oligonucleotide, for the treatment of chronic hepatitis B (HBV) infection. Data from a Phase 2b study (B-Clear) indicated that a subset of participants (pts) achieved a response at the end of treatment, sustained for 24 weeks. This occurred in pts on and not on nucleos(t)ide analog (NA) therapy. Pts who had a complete (CR) or partial (PR) response at the end of B-Clear were eligible for this long-term durability study (B-Sure). Here, we present data on the durability of response for B-Clear On-NA CRs and PRs who entered B-Sure. CR defined as hepatitis B surface antigen (HBsAg) <0.05 IU/mL and HBV DNA

Abstract

The leaf economics spectrum(1,2) and the global spectrum of plant forms and functions(3) revealed fundamental axes of variation in plant traits, which represent different ecological strategies that are shaped by the evolutionary development of plant species(2). Ecosystem functions depend on environmental conditions and the traits of species that comprise the ecological communities(4). However, the axes of variation of ecosystem functions are largely unknown, which limits our understanding of how ecosystems respond as a whole to anthropogenic drivers, climate and environmental variability(4,5). Here we derive a set of ecosystem functions(6) from a dataset of surface gas exchange measurements across major terrestrial biomes. We find that most of the variability within ecosystem functions (71.8%) is captured by three key axes. The first axis reflects maximum ecosystem productivity and is mostly explained by vegetation structure. The second axis reflects ecosystem water-use strategies and is jointly explained by variation in vegetation height and climate. The third axis, which represents ecosystem carbon-use efficiency, features a gradient related to aridity, and is explained primarily by variation in vegetation structure. We show that two state-of-the-art land surface models reproduce the first and most important axis of ecosystem functions. However, the models tend to simulate more strongly correlated functions than those observed, which limits their ability to accurately predict the full range of responses to environmental changes in carbon, water and energy cycling in terrestrial ecosystems(7,8).

Abstract

The following authors were omitted from the original version of this Data Descriptor: Markus Reichstein and Nicolas Vuichard. Both contributed to the code development and N. Vuichard contributed to the processing of the ERA-Interim data downscaling. Furthermore, the contribution of the co-author Frank Tiedemann was re-evaluated relative to the colleague Corinna Rebmann, both working at the same sites, and based on this re-evaluation a substitution in the co-author list is implemented (with Rebmann replacing Tiedemann). Finally, two affiliations were listed incorrectly and are corrected here (entries 190 and 193). The author list and affiliations have been amended to address these omissions in both the HTML and PDF versions.

Abstract

The FLUXNET2015 dataset provides ecosystem-scale data on CO2, water, and energy exchange between the biosphere and the atmosphere, and other meteorological and biological measurements, from 212 sites around the globe (over 1500 site-years, up to and including year 2014). These sites, independently managed and operated, voluntarily contributed their data to create global datasets. Data were quality controlled and processed using uniform methods, to improve consistency and intercomparability across sites. The dataset is already being used in a number of applications, including ecophysiology studies, remote sensing studies, and development of ecosystem and Earth system models. FLUXNET2015 includes derived-data products, such as gap-filled time series, ecosystem respiration and photosynthetic uptake estimates, estimation of uncertainties, and metadata about the measurements, presented for the first time in this paper. In addition, 206 of these sites are for the first time distributed under a Creative Commons (CC-BY 4.0) license. This paper details this enhanced dataset and the processing methods, now made available as open-source codes, making the dataset more accessible, transparent, and reproducible.

Abstract

The FLUXNET2015 dataset provides ecosystem-scale data on CO2, water, and energy exchange between the biosphere and the atmosphere, and other meteorological and biological measurements, from 212 sites around the globe (over 1500 site-years, up to and including year 2014). These sites, independently managed and operated, voluntarily contributed their data to create global datasets. Data were quality controlled and processed using uniform methods, to improve consistency and intercomparability across sites. The dataset is already being used in a number of applications, including ecophysiology studies, remote sensing studies, and development of ecosystem and Earth system models. FLUXNET2015 includes derived-data products, such as gap-filled time series, ecosystem respiration and photosynthetic uptake estimates, estimation of uncertainties, and metadata about the measurements, presented for the first time in this paper. In addition, 206 of these sites are for the first time distributed under a Creative Commons (CC-BY 4.0) license. This paper details this enhanced dataset and the processing methods, now made available as open-source codes, making the dataset more accessible, transparent, and reproducible.

During cold and exercise, dual‐sensor intracoronary wires measured coronary microvascular resistance (MVR) and blood flow velocity (CBF), and cardiac magnetic resonance measured subendocardial perfusion.\ud \ud \ud \ud Methods and Results: Forty‐two patients (62±9 years) undergoing cardiac catheterization, 32 with obstructive coronary stenoses and 10 without, performed either (1) 5 minutes of cold air inhalation (5°F) or (2) two 5‐minute supine‐cycling periods: 1 at room temperature and 1 during cold air inhalation (5°F) (randomized order).
