The loss of biodiversity and biotic homogenization are on the rise in ecosystems around the world as a result of species invasions, habitat degradation, and the effects of climate change. In the Sacramento–San Joaquin Delta, non-native species make up the majority of the fish community, and declines in native species have been well documented; however, little is known about whether these trends have resulted in biotic homogenization. In this study, we used data from a long-term beach seine survey to analyze regional beta diversity trends of nearshore fish assemblages in the Delta from 1995 to 2019. Overall, we found no evidence of regional biotic homogenization occurring over the study period. Regional beta diversity increased moderately over time and was significantly influenced by the high interannual variability of freshwater inflow. These beta diversity patterns were driven by the non-native Mississippi Silverside that has proliferated in the system in recent years, but also by a handful of native fish species such as the Sacramento Sucker, Tule Perch, and Splittail. Overall, our results offer a contrast to other highly invaded ecosystems around the world and suggest that despite the near extinction of some native fish species, there remain pockets of suitable habitat in the Delta that may play a key role in the conservation of remnant native fish diversity.

Environmental DNA (eDNA) methods complement traditional aquatic monitoring surveys and are especially advantageous for rare and listed species to detect spatial and temporal distribution patterns. However, improvements in ease of use and portability could increase the utility of eDNA methods, leading to more widespread application, including expanding its role in management decision-making processes. We describe the development of an eDNA detection assay for delta smelt (Hypomesus transpacificus), an endangered fish in the San Francisco Estuary, using SHERLOCK (Specific High-Sensitivity Enzymatic Reporter Unlocking). SHERLOCK is a clustered regularly interspaced short palindromic repeats (CRISPR)-based diagnostic tool with the ability to detect species-specific genetic variants, making it ideal for genetic-based taxonomic identification of any organism. Because of its high sensitivity and specificity, SHERLOCK is adaptable to eDNA detection in water samples. Here, we describe adaptation of a delta smelt SHERLOCK assay for use with estuarine water eDNA samples. This version of the assay exhibits increased sensitivity compared to the original delta smelt SHERLOCK protocol (new limit of detection approximately three copies per reaction compared to ~300 in original assay) and successfully detected delta smelt eDNA in both experimental and natural contexts. Overall, our results demonstrate that SHERLOCK eDNA detection offers managers an alternative, isothermal methodology, and highlights some challenges for detection of rare, endangered species at low abundance.

Detection sensitivity of aquatic species using environmental DNA (eDNA) generally decreases in turbid water but is poorly characterized. In this study, eDNA detection targeted delta smelt (Hypomesus transpacificus), a critically endangered estuarine fish associated with turbid water. eDNA sampling in the field was first paired with a trawl survey. Species-specific detection using a Taqman qPCR assay showed concordance between the methods, but a weak eDNA signal. Informed by the results of field sampling, an experiment was designed to assess how turbidity and filtration methods influence detection of a rare target. Water from non-turbid (5 NTU) and turbid (50 NTU) estuarine sites was spiked with small volumes (0.5 and 1 mL) of water from a delta smelt tank to generate low eDNA concentrations. Samples were filtered using four filter types: cartridge filters (pore size 0.45 μm) and 47 mm filters (glass fiber, pore size 1.6 μm and polycarbonate, pore sizes 5 and 10 μm). Prefiltration was also tested as an addition to the filtration protocol for turbid water samples. eDNA copy numbers were analyzed using a censored data method for qPCR data. The assay limits and lack of PCR inhibition indicated an optimized assay. Glass fiber filters yielded the highest detection rates and eDNA copies in non-turbid and turbid water. Prefiltration improved detection in turbid water only when used with cartridge and polycarbonate filters. Statistical analysis identified turbidity as a significant effect on detection probability and eDNA copies detected; filter type and an interaction between filter type and prefilter were significant effects on eDNA copies detected, suggesting that particulate-filter interactions can affect detection sensitivity. Pilot experiments and transparent criteria for positive detection could improve eDNA surveys of rare species in turbid environments.

Intentional introductions of non-native fishes can have severe consequences on native communities. Wakasagi (Hypomesus nipponensis, referred to as Japanese Pond Smelt) are native to Japan and were once separated from their non-native congener the endangered Delta Smelt (Hypomesus transpacificus) of the San Francisco Estuary (hereon ‘estuary’) of California (CA). Wakasagi were introduced into CA reservoirs in the 20th century as forage fish. Wakasagi have since expanded their distribution downstream to the estuary, but less is known about Wakasagi’s current distribution status and biology in the estuary, and negative influences on Delta Smelt. In this study, we took a comparative approach by synthesizing long-term field monitoring surveys, modeling environmental associations, and quantifying phenology, growth, and diets of Wakasagi and Delta Smelt to describe abundance and range, trends of co-occurrence, and shared ecological roles between smelt species. We found Wakasagi in greatest abundance in the upper watershed below source reservoirs and in the northern regions of the estuary with the most co-occurrence with Delta Smelt; however, their range extends to western regions of the estuary, and we found evidence of an established population that annually spawns and rears in the estuary. We found these smelt species have similar ecological roles demonstrated by overlaps in habitat use (e.g., an association with higher turbidities and higher outflow), phenology, growth, and diets. Despite similarities, earlier hatching and rearing of Wakasagi during cooler months and reduced growth during warmer drought years suggest this species is unlike typical non-natives (e.g., Centrarchids), and they exhibit a similar sensitivity to environmental variability as Delta Smelt. This sensitivity may be why Wakasagi abundance remains relatively low in the estuary.

Fish monitoring gears rarely capture all available fish, an inherent bias in monitoring programs referred to as catchability. Catchability is a source of bias that can be affected by numerous aspects of gear deployment (e.g., deployment speed, mesh size, and avoidance behavior). Thus, care must be taken when multiple surveys—especially those using different sampling methods—are combined to answer spatio-temporal questions about population and community dynamics. We assessed relative catchability differences among four long-term fish monitoring surveys from the San Francisco Estuary: the Bay Study Otter Trawl (BSOT), the Bay Study Midwater Trawl (BSMT), the Fall Midwater Trawl (FMWT), and the Suisun Marsh Otter Trawl (SMOT). We used generalized additive models with a spatio-temporal smoother and survey as a fixed effect to predict gear-specific estimates of catch for 45 different fish species within large and small size classes. We used estimates of the fixed effect coefficients for each survey (e.g., BSOT) relative to the reference gear (FMWT) to develop relative measures of catchability among taxa, surveys, and fish-size classes, termed the catch-ratio. We found higher relative catchability of 27%, 22%, and 57% of fish species in large size classes from the FMWT than in the BSMT, BSOT, or SMOT, respectively. In the small size class, relative catchability was higher in the FMWT than the BSMT, BSOT, or SMOT for 50%, 18%, and 25% of fish species, respectively. As expected, relative catchability of demersal species was higher in the otter trawls (BSOT, SMOT) while relative catchability of pelagic species was higher in the midwater trawls (FMWT, BSMT). Our results demonstrate that catchability is a source of bias among monitoring efforts within the San Francisco Estuary, and assuming equal catchability among surveys, species, and size classes could result in significant bias when describing spatio-temporal patterns in catch if ignored.

Climate change is intensifying the effects of multiple interacting stressors on aquatic ecosystems worldwide. In the San Francisco Estuary, signals of climate change are apparent in the long-term monitoring record. Here we synthesize current and potential future climate change effects on three main ecosystems (floodplain, tidal marsh, and open water) in the upper estuary and two representative native fishes that commonly occur in these ecosystems: anadromous Chinook Salmon (Oncorhynchus tshawytscha) and estuarine resident Sacramento Splittail, (Pogonichthys macrolepidotus). Based on our review, we found that the estuary is experiencing shifting baseline environmental conditions, amplification of extremes, and restructuring of physical habitats and biological communities. We present priority topics for research and monitoring, and a conceptual model of how the estuary currently functions in relation to climate variables. In addition, we discuss four tools for management of climate change effects: regulatory, water infrastructure, habitat development, and biological measures. We conclude that adapting to climate change requires fundamental changes in management.

The San Francisco Estuary is an incredibly diverse ecosystem with a mosaic of aquatic habitats inhabited by a number of economically, culturally, and ecologically important fish species. To monitor the temporal and spatial trends of this rich fish community, long-term fish monitoring programs within the estuary use a variety of gear types to capture fish species across life stages and habitats. However, concerns have been raised that current sampling gears may fail to detect certain species—or life stages—that inhabit areas that are not accessible by current gear types (e.g., riprap banks, shallow vegetated areas). Boat electrofishing is one sampling method that has been proposed to supplement current long-term fish monitoring in the upper estuary. In this study, we used fish catch data from past boat electrofishing studies, a long-term beach seine survey, and a couple of long-running trawl surveys to compare the relative probability of detecting various fishes across these sampling gears. Overall, we found that boat electrofishing led to notable improvements in the detection rates for many native and non-native fishes we examined. Boat electrofishing gear was better at detecting the majority of species in the spring (20 out of 38 species, 53%) and fall-winter (24 out of 34 species, 70%) sampling periods. Based on these findings, we recommend that resource managers consider the implementation of a long-term boat electrofishing survey to help them in their long-term conservation planning for fishes within the upper estuary.

Monitoring is an essential component in ecosystem management, and leveraging existing data sources for multiple species of interest can be one effective way to enhance information for management agencies. Here, we analyzed juvenile Chinook Salmon (Oncorhynchus tshawytscha) bycatch data that has been collected by the recently established Enhanced Delta Smelt Monitoring program (EDSM), a survey designed to estimate the abundance and distribution of the San Francisco Estuary’s (estuary) endangered Delta Smelt (Hypomesus transpacificus). Two key aspects of the EDSM program distinguish it from other fish surveys in the estuary: a stratified random sampling design and the spatial scale of its sampling effort. We integrated the EDSM data set with other existing surveys in the estuary, and used an occupancy model to assess differences in the probability of detecting Delta Smelt across gear types. We saw no large-scale differences in size selectivity, and while detection probability varied among gear types, cumulative detection probability for EDSM was comparable to other surveys because of the program’s use of replicate tows. Based on our occupancy model and sampling effort in the estuary during spring of 2017 and 2018, we highlighted under-sampled regions that saw improvements in monitoring coverage from EDSM. Our analysis also revealed that each sampling method has its own benefits and constraints. Although the use of random sites with replicates, as conducted by EDSM, can provide more statistically robust abundance estimates relative to traditional methods, the use of fixed stations and simple methods such as beach seining may provide a more cost-effective way to monitor salmon occurrence in certain regions of the estuary. Leveraging the strengths of each survey’s method can enable stronger inferences on salmon abundance and distribution. Careful consideration of these trade-offs is crucial as the management agencies of the estuary continue to adapt and improve their monitoring programs.

The Sacramento splittail (Pogonichthys macrolepidotus) is composed of two genetically distinct populations endemic to the San Francisco Estuary (SFE). The allopatric upstream spawning habitat of the Central Valley (CV) population connects with the sympatric rearing grounds via relatively low salinity waters, whereas the San Pablo (SP) population must pass through the relatively high-salinity Upper SFE to reach its allopatric downstream spawning habitat. We hypothesize that if migration through SFE salinities to SP spawning grounds is more challenging for adult CV than SP splittail, then salinity tolerance, osmoregulatory capacity, and metabolic responses to salinity will differ between populations. Osmoregulatory disturbances, assessed by measuring plasma osmolality and ions, muscle moisture and Na+-K+-ATPase activity after 168 to 336 h at 11‰ salinity, showed evidence for a more robust osmoregulatory capacity in adult SP relative to CV splittail. While both resting and maximum metabolic rates were elevated in SP splittail in response to increased salinity, CV splittail metabolic rates were unaffected by salinity. Further, the calculated difference between resting and maximum metabolic values, aerobic scope, did not differ significantly between populations. Therefore, improved osmoregulation came at a metabolic cost for SP splittail but was not associated with negative impacts on scope for aerobic metabolism. These results suggest that SP splittail may be physiologically adjusted to allow for migration through higher-salinity waters. The trends in interpopulation variation in osmoregulatory and metabolic responses to salinity exposures support our hypothesis of greater salinity-related challenges to adult CV than SP splittail migration and are consistent with our previous findings for juvenile splittail populations, further supporting our recommendation of population-specific management.

Biological invasion by non-native species has been identified as one of the major threats to native fish communities worldwide. The fish community of San Francisco Estuary is no exception, as the estuary has been recognized as one of the most invaded on the planet and the system has been impacted significantly by these invasions. Here, we summarize the introduction and probable establishment of a new species in the Sacramento–San Joaquin Delta, the Bluefin Killifish (Lucania goodei), as discovered by the US Fish and Wildlife Service Delta Juvenile Fish Monitoring Program (DJFMP). The DJFMP has conducted a large-scale beach seine survey since 1976, and it is the longest-running monitoring program in the San Francisco Estuary that extensively monitors the shallow-water nearshore habitat. Possibly introduced as discarded aquarium fish within the vicinity of the Delta Cross Channel, Bluefin Killifish is a close relative of the Rainwater Killifish (Lucania parva), another non-native fish species that has been present in the San Francisco Estuary system for decades. Studies in their native range suggest that Bluefin Killifish will fill a similar niche to Rainwater Killifish, albeit with a more freshwater distribution. The potential ecological impact of Bluefin Killifish remains unclear in the absence of additional studies. However, we have been able to track the spread of the species within the Sacramento–San Joaquin Delta through the existence of long-term monitoring programs. Our findings demonstrate the value of monitoring across various habitats for the early detection and proactive management of invasive species.

Seasonal floodplain wetland is one of the most variable and diverse habitats found in coastal ecosystems, yet it is also one of the most highly altered by humans. The Yolo Bypass, the primary floodplain of the Sacramento River in Californias Central Valley, USA, has been shown to provide various benefits to native fishes when inundated. However, the Yolo Bypass exists as a tidal dead-end slough during dry periods and its value to native fishes has been less studied in this state. During the recent drought (2012-2016), we found higher abundance of the endangered Delta Smelt (Hypomesus transpacificus), than the previous 14 years of fish monitoring within the Yolo Bypass. Meanwhile, Delta Smelt abundance elsewhere in the estuary was at record lows during this time. To determine the value of the Yolo Bypass as a nursery habitat for Delta Smelt, we compared growth, hatch dates, and diets of juvenile Delta Smelt collected within the Yolo Bypass with fish collected among other putative nursery habitats in the San Francisco Estuary between 2010 and 2016. Our results indicated that when compared to other areas of the estuary, fish in the Yolo Bypass spawned earlier, and offspring experienced both higher quality feeding conditions and growth rates. The occurrence of healthy juvenile Delta Smelt in the Yolo Bypass suggested that the region may have acted as a refuge for the species during the drought years of 2012-2016. However, our results also demonstrated that no single region provided the best rearing habitat for juvenile Delta Smelt. It will likely require a mosaic of habitats that incorporates floodplain-tidal sloughs in order to promote the resilience of this declining estuarine fish species.

Two threatened osmerid species native to the San Francisco Estuary (SFE)—Delta Smelt (Hypomesus transpacificus) and Longfin Smelt (Spirinchus thaleichthys)—are subject to broad human influence, including significant habitat alteration and the presence of the introduced osmerid, Wakasagi (Hypomesus nipponensis). The identification of these closely related species and their hybrids is difficult in field collected specimens which are subject to damage through handling and may be difficult to identify morphologically, especially when young. In addition, it is known that these three species hybridize, but the extent and effect of hybridization is difficult to quantify and monitor. We developed assays for 24 species-specific single nucleotide polymorphisms (SNPs) that identify whether a sample is a pure species (Delta Smelt, Longfin Smelt, or Wakasagi), a first generation (F₁) hybrid, or a backcross. We used this SNP panel to genetically identify wild osmerids collected in Yolo Bypass from 2010 to 2016 and detected nine Delta Smelt × Wakasagi F₁ hybrids and two Wakasagi × (Delta Smelt × Wakasagi) backcross hybrids; all assayed hybrids had Wakasagi as the maternal parent. The backcrossing into Wakasagi suggests that hybridization may only occur in one direction and thus preclude introgression to Delta Smelt. We also found substantial morphological field misidentifications (32.7%) in the Yolo Bypass samples resulting in more Wakasagi and fewer Delta Smelt than previously recorded when based on morphology. The SNP panel described in this study constitutes a valuable resource for monitoring hybridization in the SFE and assigning species identifications with accuracy and efficiency.

Largemouth bass (LMB; Micropterus salmoides) recruitment is limited by a critical developmental period during early life stages, but this mechanism may be less important within non-native habitats. We conducted boat electrofishing surveys in four tidal lakes of California's Sacramento-San Joaquin Delta (SSJD) from 2010 to 2011 to describe introduced LMB recruitment dynamics. We evaluated growth, proximate composition, and health indices of young-of-the-year (YOY) LMB among tidal lakes and developed an integrated count model to determine how factors known to affect LMB recruitment shape SSJD population structure. Our results show a mismatch among growth, nutrition, and YOY abundance, where the tidal lake with the most abundant and fastest-growing LMB had the poorest nutritional status. The warm winter water temperatures and lack of a hatching-cohort growth advantage suggests overwinter starvation plays a less important role in SSJD LMB recruitment than in many native LMB habitats. Collectively, our results suggest that habitat characteristics (submerged aquatic vegetation) and not overwinter mortality shapes SSJD LMB population structure, a mechanism consistent with contemporary hypotheses about the altered fish community structure of the SSJD. Nous avons effectue des leves a la peche electrique dans quatre lacs de maree de la region californienne du delta des fleuves Sacramento et San Joaquin (SSJD) de 2010 a 2011, afin de decrire la dynamique du recrutement d'AGB introduits. Nous avons evalue la croissance, la composition proximale et des indices de sante de jeunes AGB de l'annee dans les lacs de maree et elabore un modele de denombrement integre pour determiner comment des facteurs ayant une incidence connue sur le recrutement d'AGB modulent la structure des populations dans la SSJD. Nos resultats font ressortir un decalage entre la croissance, la nutrition et l'abondance de jeunes de l'annee, l'etat nutritionnel des AGB etant le moins bon dans le lac de maree oU les AGB sont le plus abondants et presentent la croissance la plus rapide. Les temperatures hivernales chaudes de l'eau et l'absence d'un avantage sur le plan de la croissance pour les cohortes nouvellement ecloses donnent a penser que la privation de nourriture durant l'hiver joue un role moins important dans le recrutement d'AGB dans la SSJB que dans de nombreux habitats indigenes de l'espece. Collectivement, nos resultats portent a croire que des caracteristiques de l'habitat (la vegetation aquatique submergee) et non la mortalite hivernale modulent la structure des populations d'AGB dans la SSJD, ce mecanisme etant conforme a des hypotheses contemporaines sur la modification de la structure des communautes de poissons de la SSJD. The Sacramento splittail (Pogonichthys macrolepidotus) is a minnow endemic to the highly modified San Francisco Estuary of California, USA and its associated rivers and tributaries. This species is composed of two genetically distinct populations, which, according to field observations and otolith strontium signatures, show largely allopatric distribution patterns as recently hatched juveniles. Juvenile Central Valley splittail are found primarily in the nearly fresh waters of the Sacramento and San Joaquin rivers and their tributaries, whereas San Pablo juveniles are found in the typically higher-salinity waters (i.e. up to 10‰) of the Napa and Petaluma Rivers. As the large salinity differences between young-of-year habitats may indicate population-specific differences in salinity tolerance, we hypothesized that juvenile San Pablo and Central Valley splittail populations differ in their response to salinity. In hatchery-born and wild-caught juvenile San Pablo splittail, we found upper salinity tolerances, where mortalities occurred within 336 h of exposure to 16‰ or higher, which was higher than the upper salinity tolerance of 14‰ for wild-caught juvenile Central Valley splittail. This, in conjunction with slower recovery of plasma osmolality, but not ion levels, muscle moisture or gill Na(+),K(+)-ATPase activity, in Central Valley relative to San Pablo splittail during osmoregulatory disturbance provides some support for our hypothesis of inter-population variation in salinity tolerance and osmoregulation. The modestly improved salinity tolerance of San Pablo splittail is consistent with its use of higher-salinity habitats. Although confirmation of the putative adaptive difference through further studies is recommended, this may highlight the need for population-specific management considerations.

Although many alien fish species have colonized the Sacramento–San Joaquin Delta (Delta), few are as pervasive and abundant as Mississippi Silversides (Menidia audens). Moreover, Mississippi Silversides are hypothesized to be an intra-guild predator of the endangered Delta Smelt (Hypomesus transpacificus). Because of their prevalence in the Delta and poten-tial predation on Delta Smelt, Mississippi Silversides may have far-reaching effects on both the aquatic ecosystem and conservation management policies of the region. Yet little is known about how Mississippi Silverside abundance and distribution have changed within the Delta, or how they respond to various habitat attributes such as temperature, turbidity, and flow. We examined 19 years of beach seine survey data to evaluate how the abundance and distribution of Mississippi Silversides has changed over the years, characterize their habitat associations, and determine the environmental factors that predict their annual cohort strength. Concurrent with the decline of sev-eral pelagic fish species in the San Francisco Estuary in the early 2000s, we observed a significant increase in Mississippi Silverside catch that was accompanied by a moderate distributional shift in which densi-ties increased in the western Delta region. We also found that the occurrence of this highly prolific alien species was associated with higher water tempera-ture, higher turbidity, relatively low conductivity, and moderate to high levels of dissolved oxygen. Lastly, we demonstrated that freshwater input to the Sacramento–San Joaquin Delta during the summer and water exports during the spring months were both negatively correlated with the annual cohort size of Mississippi Silversides in the region. Our study identified the environmental variables deserv-ing additional attention in future studies involving Mississippi Silverside and suggests that the species favors habitat conditions that are likely to be detri-mental for pelagic species such as Delta Smelt.

The Sacramento splittail (Pogonichthys macrolepidotus) is a relatively large (400 mm), long-lived (8 years) demersal cyprinid of conservation importance endemic to the San Francisco Estuary (SFE), California, USA. It exhibits a semi-anadromous life cycle spending adult life in low to moderate salinity (0-12) habitat with migrations into upstream freshwater rivers and floodplains for spawning during winter-spring. The species persists as two genetically distinguishable populations--one dominant and one subordinate--separated by discrete spawning habitats that we suggest resemble an island-mainland metapopulation structure. The populations overlap in distribution in the SFE, yet segregation is maintained with individuals tending to aggregate or school with others of similar population heritage and natal origin. The populations are spatially connected via dispersal of the dominant population into the subordinate population's spawning habitat when climate patterns produce freshwater outflow sufficient to form a bridge of suitable low salinity habitat across the upper SFE. Habitat affinities of the two populations, hydrodynamic modeling studies, and historical outflow records together suggest such conditions occur in approximately 1/3 of years overall with an irregular frequency. This dynamic pattern of spatial connectivity controlled by climate variability may be an important driver of gene flow between the two populations. Il presente un cycle biologique semi-anadrome, passant sa vie adulte dans des habitats de salinite faible a moderee (0-12) avec des migrations dans des rivieres d'eau douce et des plaines alluviales situees plus en amont pour frayer a l'hiver et au printemps. L'espece persiste en deux populations genetiquement distinctes, une dominante et l'autre subordonnee, separees par des habitats de frai distincts qui ressemblent, selon nous, a une structure de metapopulation de type ile-continent. Si les aires de repartition des populations se chevauchent dans le SFE, une segregation est maintenue, les individus tendant a se regrouper ou former des bancs avec d'autres individus provenant de la meme population et de la meme origine natale. Les populations sont connectees dans l'espace par la dispersion de la population dominante dans l'habitat de frai de la population subordonnee quand les aleas du climat produisent des debits sortants d'eau douce assez importants pour former un pont d'habitats d'assez faible salinite de part en part du SFE superieur. La combinaison de l'affinite des habitats des deux populations, d'etudes de modelisation hydrodynamique et des registres historiques des debits sortants indiquerait que de telles conditions se produisent environ une annee sur trois, a une frequence irreguliere. Ce motif dynamique de connectivite spatiale controlee par la variabilite du climat pourrait etre une importante cause de flux genetique entre les deux populations. The Fraser River system consists of five white sturgeon (Acipenser transmontanus) management units, two of which are listed as endangered populations under Canada's Species at Risk Act. The delineation of these management units was based primarily on population genetic analysis with samples parsed by collection location. We used polysomic microsatellite markers to examine population structure in the Fraser River system with samples parsed by collection location and with a genetic clustering algorithm. Strong levels of genetic divergence were revealed above and below Hells Gate, a narrowing of the Fraser canyon further obstructed by a rockslide in 1913. Additional analyses revealed population substructure on the Fraser River above Hells Gate. The Middle Fraser River (SG-3) and Nechako River were found to be distinct populations, while the Upper Fraser River, although currently listed as an endangered population, represented a mixing area for white sturgeon originating from SG-3 and Nechako. Differences between these results and previous genetic investigations may be attributed to the detection of population mixing when genetic clustering is used to infer population structure. La delimitation de ces secteurs de protection a principalement repose sur l'analyse genetique des populations d'echantillons groupes selon le lieu d'echantillonnage. Nous avons utilise des marqueurs microsatellites polysomiques pour examiner la structure des populations dans le systeme du fleuve Fraser sur la base d'echantillons groupes selon le lieu d'echantillonnage et a l'aide d'un algorithme de groupement genetique. Des degres eleves de divergence genetique ont ete releves en amont et en aval de Hells Gate, une section etroite du canyon du Fraser obstruee de surcroit par un eboulement rocheux survenu en 1913. Climate change is intensifying the effects of multiple interacting stressors on aquatic ecosystems worldwide. In the San Francisco Estuary, signals of climate change are apparent in the long-term monitoring record. Here we synthesize current and potential future climate change effects on three main ecosystems (floodplain, tidal marsh, and open water) in the upper estuary and two representative native fishes that commonly occur in these ecosystems (anadromous Chinook Salmon, Oncorhynchus tshawytscha and estuarine resident Sacramento Splittail, Pogonichthys macrolepidotus). Based on our review, we found that the estuary is experiencing shifting baseline environmental conditions, amplification of extremes, and restructuring of physical habitats and biological communities. We present priority topics for research and monitoring, and a conceptual model of how the estuary currently functions in relation to climate variables. In addition, we discuss four tools for management of climate change effects: regulatory, water infrastructure, habitat development, and biological measures.
