Tomato (Solanum lycopersicum) is a major horticultural crop of high economic importance. Phelipanche and Orobanche genera (broomrapes) are parasitic weeds, constituting biotic stressors that impact tomato production. Developing varieties with tolerance to broomrapes has become imperative for sustainable agriculture. Solanum pennellii, a wild relative of cultivated tomato, has been utilized as breeding material for S. lycopersicum. In the present study, it is the first time that an in-depth analysis has been conducted for these two specific introgression lines (ILs), IL6-2 and IL6-3 (S. lycopersicum X S. pennellii), which were employed to identify genes and metabolic pathways associated with resistance against broomrape. Comparative transcriptomic analysis revealed a multitude of differentially expressed genes (DEGs) in roots, especially in the resistant genotype IL6-3, several of which were validated by quantitative PCR. DEG and pathway enrichment analysis (PEA) revealed diverse molecular mechanisms that can potentially be implicated in the host’s defense response and the establishment of resistance. The identified DEGs were mostly up-regulated in response to broomrape parasitism and play crucial roles in various processes different from strigolactone regulation. Our findings indicate that, in addition to the essential role of strigolactone metabolism, multiple cellular processes may be involved in the tomato’s response to broomrapes. The insights gained from this study will enhance our understanding and facilitate molecular breeding methods regarding broomrape parasitism. Moreover, they will assist in developing sustainable strategies and providing alternative solutions for weed management in tomatoes and other agronomically important crops.

Salinity stress is a major abiotic factor limiting tomato (Solanum lycopersicum) production, particularly in arid and semi-arid regions. Utilizing genetic resources from wild tomato relatives, such as Solanum pennellii, through the exploitation of introgression lines (ILs) provides a promising strategy to enhance salt tolerance. This study evaluates the performance of nine tomato genotypes, including one commercial tomato hybrid (Formula F1) and eight ILs under three different soil salinity levels (1.88, 6.44, and 8.63 mS/cm), trying to identify salt-tolerant lines that maintain yield and fruit quality. Morphological characteristics, gas exchange parameters, yield traits, fruit quality characteristics, and antioxidant activity were assessed. High-performance liquid chromatography (HPLC) was employed to quantify the levels of carotenoids, namely lycopene and β-carotene, of fruits in selected genotypes. Additionally, total antioxidant capacity was measured in leaves, using DPPH, FRAP and FOLIN assays. The results indicate that out of all the evaluated characteristics, four plant-related traits, four fruit-related traits, one gas exchange parameter, and three productivity-related traits presented strong correlations to total yield (g/plant). These 12 traits could be considered as potential indexes for genotype salinity tolerance discrimination and could be utilized as an efficient marker tool for distinguishing tolerant genotypes to salinity stress, allowing breeders to reduce the time-consuming process of developing new salinity-tolerant varieties. Regarding genotypes’ ranking based on the relative performance of agronomic traits under a salinity regime of 8.63 mS/cm compared to a salinity regime of 1.88 mS/cm, IL6-6 exhibited significant tolerance to high-salinity conditions compared to the commercial hybrid and other ILs, like IL8-9. This tolerant IL maintained higher plant growth, yield, and fruit quality traits, including elevated levels in its fruits’ carotenoids and leaves’ antioxidant capacity, under severe salinity conditions, highlighting its potential for breeding programs targeting saline environments. ILs can help maintain productivity and fruit quality under salinity stress, making them a promising solution for sustainable tomato cultivation in salinity-affected regions. These findings, combined with previous results, suggest that tomato introgression lines offer a valuable genetic resource for developing tomato varieties suitable for harsh environments.

The accumulation of ions due to increased salinity in the soil is one of the major abiotic stressors of cultivated plants that negatively affect their productivity. The model plant, Medicago truncatula, is the only Medicago species that has been extensively studied, whereas research into increased salinity adaptation of two important forage legumes, M. sativa and M. arborea, has been limited. In the present study, the expression of six genes, namely SOS1, SOS3, NHX2, AKT, AVP and HKT1 was monitored to investigate the manner in which sodium ions are blocked and transferred to the various plant parts. In addition, in silico miRNA analysis was performed to identify miRNAs that possibly control the expression of the genes studied. The following treatments were applied: (1) salt stress, with initial treatment of 50 mM NaCl and gradual acclimatization every 10 days, (2) salt shock, with continuous application of 100 mM NaCl concentration and (3) no application of NaCl. Results showed that M. arborea appeared to overexpress and activate all available mechanisms of resistance in conditions of increased salinity, while M. sativa acted in a more targeted way, overexpressing the HKT1 and AKT genes that contribute to the accumulation of sodium ions, particularly in the root. Regarding miRNA in silico analysis, five miRNAs with significant complementarity to putative target genes, AKT1, AVP and SOS3 were identified and served as a first step in investigating miRNA regulatory networks. Further miRNA expression studies will validate these results. Our findings contribute to the understanding of the molecular mechanisms underlying salt-responsiveness in Medicago and could be used in the future for generating salt-tolerant genotypes in crop improvement programs.

Landraces and indigenous varieties comprise valuable sources of crop species diversity. Their utilization in plant breeding may lead to increased yield and enhanced quality traits, as well as resilience to various abiotic and biotic stresses. Recently, new approaches based on the rapid advancement of genomic technologies such as deciphering of pangenomes, multi-omics tools, marker-assisted selection (MAS), genome-wide association studies (GWAS), and CRISPR/Cas9 gene editing greatly facilitated the exploitation of landraces in modern plant breeding. In this paper, we present a comprehensive overview of the implementation of new genomic technologies and highlight their importance in pinpointing the genetic basis of desirable traits in landraces and indigenous varieties of annual, perennial herbaceous, and woody crop species cultivated in the Mediterranean region. The need for further employment of advanced -omic technologies to unravel the full potential of landraces and indigenous varieties underutilized genetic diversity is also indicated. Ultimately, the large amount of genomic data emerging from the investigation of landraces and indigenous varieties reveals their potential as a source of valuable genes and traits for breeding. The role of landraces and indigenous varieties in mitigating the ongoing risks posed by climate change in agriculture and food security is also highlighted.

Little progress has been made in translating the increased awareness of neglected and underutilized crops into a viable tool for advancing not just sustainable development in rural areas but also sustainable agricultural and secured food systems. This is caused, in part, by a lack of understanding the importance of several underutilized crops that are currently in cultivation. Among underutilized crops, grasspea (Lathyrus sativus) is an orphan legume crop with great agronomic potential due to its suitability for a variety of sustainable food and feed production systems throughout the world’s semi-arid and arid regions and its high protein content. The current study presents a SWOT (strengths, weaknesses, opportunities, and threats) analysis to unravel the following: What are the strengths and weaknesses of Lathyrus spp. cultivation, what factors are opportunities or initiatives that encourage the adoption of the crop by growers, and what factors are disincentives or threats that prevent its adoption? What strategies could help expand cultivation? We use data from a questionnaire survey of farmers in Central Greece (Thessaly) to examine their attitudes and perceptions with regards to the above questions. The outcome of this study strongly suggests that farmers are willing to adopt the new Lathyrus spp. cultivation if they are assisted via contractualization, training, and new financial tools.

Within the framework of preserving and valorizing the rich grapevine germplasm of the Epirus region of Greece, indigenous grapevine (Vitis vinifera L.) cultivars were characterized and assessed for their resilience to abiotic stresses in the context of climate change. The cultivars ‘Debina’ and ‘Dichali’ displayed significant differences in their response to drought stress as judged by morpho-physiological analysis, indicating higher drought tolerance for Dichali. Hence, they were selected for further study aiming to identify genetic and epigenetic mechanisms possibly regulating drought adaptability. Specifically, self-rooted and heterografted on ‘Richter 110’ rootstock plants were subjected to two phases of drought with a recovery period in between. Gene expression analysis was performed for two stress-related miRNAs and their target genes: (a) miRNA159 and putative targets, VvMYB101, VvGATA-26-like, VvTOPLESS-4-like and (b) miRNA156 and putative target gene VvCONSTANS-5. Overall, grafted plants exhibited a higher drought tolerance than self-rooted plants, suggesting beneficial rootstock–scion interactions. Comparative analysis revealed differential gene expression under repetitive drought stresses between the two cultivars as well as between the self-rooted and grafted plants. ‘Dichali’ exhibited an up-regulation of most of the genes examined, which may be associated with increased tolerance. Nevertheless, the profound down-regulation of VvTOPLESS-4-like (a transcriptional co-repressor of transcription factors) upon drought and the concomitant up-regulation of miRNA159 highlights the importance of this ‘miRNA-target’ module in drought responsiveness. DNA methylation profiling using MSAP analysis revealed differential methylation patterns between the two genotypes in response to drought. Further investigations of gene expression and DNA methylation will contribute to our understanding of the epigenetic mechanisms underlying grapevine tolerance to drought stress.

Global climate change is one of the major constraints limiting plant growth, production, and sustainability worldwide. Moreover, breeding efforts in the past years have focused on improving certain favorable crop traits, leading to genetic bottlenecks. The use of crop wild relatives (CWRs) to expand genetic diversity and improve crop adaptability seems to be a promising and sustainable approach for crop improvement in the context of the ongoing climate challenges. In this review, we present the progress that has been achieved towards CWRs exploitation for enhanced resilience against major abiotic stressors (e.g., water deficiency, increased salinity, and extreme temperatures) in crops of high nutritional and economic value, such as tomato, legumes, and several woody perennial crops. The advances in -omics technologies have facilitated the elucidation of the molecular mechanisms that may underlie abiotic stress tolerance. Comparative analyses of whole genome sequencing (WGS) and transcriptomic profiling (RNA-seq) data between crops and their wild relative counterparts have unraveled important information with respect to the molecular basis of tolerance to abiotic stressors. These studies have uncovered genomic regions, specific stress-responsive genes, gene networks, and biochemical pathways associated with resilience to adverse conditions, such as heat, cold, drought, and salinity, and provide useful tools for the development of molecular markers to be used in breeding programs. CWRs constitute a highly valuable resource of genetic diversity, and by exploiting the full potential of this extended allele pool, new traits conferring abiotic-stress tolerance may be introgressed into cultivated varieties leading to superior and resilient genotypes. Future breeding programs may greatly benefit from CWRs utilization for overcoming crop production challenges arising from extreme environmental conditions.

Plant grafting is an ancient agricultural practice widely employed in crops such as woody fruit trees, grapes, and vegetables, in order to improve plant performance. Successful grafting requires the interaction of compatible scion and rootstock genotypes. This involves an intricate network of molecular mechanisms operating at the graft junction and associated with the development and the physiology of the scion, ultimately leading to improved agricultural characteristics such as fruit quality and increased tolerance/resistance to abiotic and biotic factors. Bidirectional transfer of molecular signals such as hormones, nutrients, proteins, and nucleic acids from the rootstock to the scion and vice versa have been well documented. In recent years, studies on rootstock-scion interactions have proposed the existence of an epigenetic component in grafting reactions. Epigenetic changes such as DNA methylation, histone modification, and the action of small RNA molecules are known to modulate chromatin architecture, leading to gene expression changes and impacting cellular function. Mobile small RNAs (siRNAs) migrating across the graft union from the rootstock to the scion and vice versa mediate modifications in the DNA methylation pattern of the recipient partner, leading to altered chromatin structure and transcriptional reprogramming. Moreover, graft-induced DNA methylation changes and gene expression shifts in the scion have been associated with variations in graft performance. If these changes are heritable they can lead to stably altered phenotypes and affect important agricultural traits, making grafting an alternative to breeding for the production of superior plants with improved traits. However, most reviews on the molecular mechanisms underlying this process comprise studies related to vegetable grafting. In this review we will provide a comprehensive presentation of the current knowledge on the epigenetic changes and transcriptional reprogramming associated with the rootstock–scion interaction focusing on woody plant species, including the recent findings arising from the employment of advanced—omics technologies as well as transgrafting methodologies and their potential exploitation for generating superior quality grafts in woody species. Furthermore, will discuss graft—induced heritable epigenetic changes leading to novel plant phenotypes and their implication to woody crop improvement for yield, quality, and stress resilience, within the context of climate change.

Lolium spp. are troublesome weeds mainly found in winter cereal crops worldwide, including Europe. In recent years resistant mechanisms have been evolved to several important herbicides. In this study we investigated the mechanisms responsible for conferring glyphosate resistance in some Lolium spp. populations. A holistic approach was used, based on dose-response experiments, determination of shikimic acid concentration in plant leaf tissue, as well as molecular analyses. More specifically, in three Lolium spp. populations the existence of a mutation in the Pro-106 codon of the 5-enolpyruvylshikimate-3 phosphate synthase (EPSPS) gene was investigated as well as the relative transcript levels of four ABC-transporter genes were monitored at three time points after glyphosate application. The results demonstrated that glyphosate resistance is a multifactor phenomenon. Relative transcript levels of the ABC-transporter genes were abundant at very early time points after glyphosate treatments. Dose-response experiments and shikimate analyses were in accordance with the findings of the quantitative PCR (qPCR) analyses. We suggest that relative expression ratio of ABC-transporter genes can be a useful tool to rapidly identify Lolium spp. populations resistant to glyphosate.
