The Developing Human Connectome Project (dHCP) seeks to create the first 4-dimensional connectome of early life. Understanding this connectome in detail may provide insights into normal as well as abnormal patterns of brain development. Following established best practices adopted by the WU-MINN Human Connectome Project (HCP), and pioneered by FreeSurfer, the project utilises cortical surface-based processing pipelines. In this paper, we propose a fully automated processing pipeline for the structural Magnetic Resonance Imaging (MRI) of the developing neonatal brain. This proposed pipeline consists of a refined framework for cortical and sub-cortical volume segmentation, cortical surface extraction, and cortical surface inflation, which has been specifically designed to address considerable differences between adult and neonatal brains, as imaged using MRI. Using the proposed pipeline our results demonstrate that images collected from 465 subjects ranging from 28 to 45 weeks post-menstrual age (PMA) can be processed fully automatically; generating cortical surface models that are topologically correct, and correspond well with manual evaluations of tissue boundaries in 85% of cases. Results improve on state-of-the-art neonatal tissue segmentation models and significant errors were found in only 2% of cases, where these corresponded to subjects with high motion. Downstream, these surfaces will enhance comparisons of functional and diffusion MRI datasets, supporting the modelling of emerging patterns of brain connectivity.

PURPOSE Ultrafast single-shot T2 -weighted images are common practice in fetal MR exams. However, there is limited experience with fetal T1 -weighted acquisitions. This study aims at establishing a robust framework that allows fetal T1 -weighted scans to be routinely acquired in utero at 3T. METHODS A 2D gradient echo sequence with an adiabatic inversion was optimized to be robust to fetal motion and maternal breathing optimizing grey/white matter contrast at the same time. This was combined with slice to volume registration and super resolution methods to produce volumetric reconstructions. The sequence was tested on 22 fetuses. RESULTS Optimized grey/white matter contrast and robustness to fetal motion and maternal breathing were achieved. Signal from cerebrospinal fluid (CSF) and amniotic fluid was nulled and 0.75 mm isotropic anatomical reconstructions of the fetal brain were obtained using slice-to-volume registration and super resolution techniques. Total acquisition time for a single stack was 56 s, all acquired during free breathing. Enhanced sensitivity to normal anatomy and pathology with respect to established methods is demonstrated. A direct comparison with a 3D spoiled gradient echo sequence and a controlled motion experiment run on an adult volunteer are also shown. CONCLUSION This paper describes a robust framework to perform T1 -weighted acquisitions and reconstructions of the fetal brain in utero. Premature birth increases the risk of developing neurocognitive and neurobe-havioural disorders. The mechanisms of altered brain development causing these disorders are yet unknown. Studying the morphology and function of the brain during maturation provides us not only with a better understanding of normal development, but may help us to identify causes of abnormal development and their consequences. A particular difficulty is to distinguish abnormal patterns of neurodevelopment from normal variation. The Developing Human Connectome Project (dHCP) seeks to create a detailed four-dimensional (4D) connectome of early life. This connectome may provide insights into normal as well as abnormal patterns of brain development. As part of this project, more than a thousand healthy fetal and neonatal brains will be scanned in vivo. This requires computational methods which scale well to larger data sets. We propose a novel groupwise method for the construction of a spatio-temporal model of mean morphology from cross-sectional brain scans at different gestational ages. This model scales linearly with the number of images and thus improves upon methods used to build existing public neonatal atlases, which derive correspondence between all pairs of images. By jointly estimating mean shape and longitudinal change, the atlas created with our method overcomes temporal inconsistencies, which are encountered when mean shape and intensity images are constructed separately for each time point. Using this approach, we have constructed a spatio-temporal atlas from 275 healthy neonates between 35 and 44 weeks post-menstrual age (PMA). The resulting atlas qualitatively preserves cortical details significantly better than publicly available atlases. This is moreover confirmed by a number of quantitative measures of the quality of the spatial normalisation and sharpness of the resulting template brain images.

We present a novel method for correction of geometric distortions induced by main B0 field in fetal EPI. The method estimates distortion by making the EPI data consistent with reconstructed T2 weighted ssFSE volume. The algorithm consists of two interleaved registration processes: rigid registration of EPI slices with T2 volume to correct for motion; and deformable registration with Laplacian constraint to correct for geometric distortion of EPI slices in a manner consistent with a source free background B0 field. Our results show that the Laplacian constraint significantly improves estimation of the distortion field and EPI volume reconstructed using the proposed method achieves better consistency with T2 weighted volume than EPI volume reconstructed from data corrected by B0 field map.

The functions of the resting state networks (RSNs) revealed by functional MRI remain unclear, but it has seemed possible that networks emerge in parallel with the development of related cognitive functions. We tested the alternative hypothesis: that the full repertoire of resting state dynamics emerges during the period of rapid neural growth before the normal time of birth at term (around 40 wk of gestation). We used a series of independent analytical techniques to map in detail the development of different networks in 70 infants born between 29 and 43 wk of postmenstrual age (PMA). We characterized and charted the development of RSNs from recognizable but often fragmentary elements at 30 wk of PMA to full facsimiles of adult patterns at term. Visual, auditory, somatosensory, motor, default mode, frontoparietal, and executive control networks developed at different rates; however, by term, complete networks were present, several of which were integrated with thalamic activity. These results place the emergence of RSNs largely during the period of rapid neural growth in the third trimester of gestation, suggesting that they are formed before the acquisition of cognitive competencies in later childhood.

© 2015 IEEE.In this paper several novel methods to account for fetal movements during fetal Magnetic Resonance Imaging (fetal MRI) are explored. We show how slice-to-volume reconstruction methods can be used to account for motion adaptively during the scan. Three candidate methods are tested for their feasibility and integrated into a computer simulation of fetal MRI. The first alters the main orientation of the stacks used for reconstruction, the second stops if too much motion occurs during slice acquisition and the third steers the orientation of each slice individually. Reconstruction informed adaptive scanning can provide a peak signal-to-noise ratio (PSNR) improvement of up to 2 dB after only two stacks of scanned slices and is more efficient with respect to the uncertainty of the final reconstruction.

In this paper we present a semi-automatic method for analysis of the fetal thorax in genuine three-dimensional volumes. After one initial click we localize the spine and accurately determine the volume of the fetal lung from high resolution volumetric images reconstructed from motion corrupted prenatal Magnetic Resonance Imaging (MRI). We compare the current state-of-the-art method of segmenting the lung in a slice-by-slice manner with the most recent multi-scan reconstruction methods. We use fast rotation invariant spherical harmonics image descriptors with Classification Forest ensemble learning methods to extract the spinal cord and show an efficient way to generate a segmentation prior for the fetal lung from this information for two different MRI field strengths. The spinal cord can be segmented with a DICE coefficient of 0.89 and the automatic lung segmentation has been evaluated with a DICE coefficient of 0.87. We evaluate our method on 29 fetuses with a gestational age (GA) between 20 and 38 weeks and show that our computed segmentations and the manual ground truth correlate well with the recorded values in literature.

There is growing interest in exploring fetal functional brain development, particularly with Resting State fMRI. However, during a typical fMRI acquisition, the womb moves due to maternal respiration and the fetus may perform large-scale and unpredictable movements. Conventional fMRI processing pipelines, which assume that brain movements are infrequent or at least small, are not suitable. Previous published studies have tackled this problem by adopting conventional methods and discarding as much as 40% or more of the acquired data.In this work, we developed and tested a processing framework for fetal Resting State fMRI, capable of correcting gross motion. The method comprises bias field and spin history corrections in the scanner frame of reference, combined with slice to volume registration and scattered data interpolation to place all data into a consistent anatomical space. The aim is to recover an ordered set of samples suitable for further analysis using standard tools such as Group Independent Component Analysis (Group ICA).We have tested the approach using simulations and in vivo data acquired at 1.5 T. After full motion correction, Group ICA performed on a population of 8 fetuses extracted 20 networks, 6 of which were identified as matching those previously observed in preterm babies.

Probabilistic atlases have been established in the literature as a standard tool for enhancing the intensity-based classification of brain MRI. The rapidly growing neonatal brain requires an age-specific spatial probabilistic atlas to guide the segmentation process. In this paper we describe a method for dynamically creating a probabilistic atlas for any chosen stage of neonatal brain development. The atlas is created from the segmentations of 153 subjects of different ages using a kernel regression method. For any given age, an intensity template as well as the corresponding tissue probability maps with the correct sizes and shapes of the structures can be dynamically generated. The resulting atlas provides prior tissue probability maps for six structures - cortex, white matter, subcortical gray matter, brainstem and cerebellum, for ages of 29 to 44 weeks of gestation.

A novel method for the segmentation of brain structures combining registration-based and EM-based approaches is proposed. To address the issue of intensity variation within brain structures, we propose a method for creating spatial prior corresponding very well with the new subject anatomy, referred to as subject-specific atlas. The subject-specific atlas is created using multiple non-rigid registrations with the new subject, and therefore a robust non-rigid alignment of the prior with the image is achieved. The final EM segmentation step ensures a good quality classification of the complicated cortical structures based on intensity. The evaluation of the proposed method shows consistent results superior to both, registration-based and EM-based approaches.

The creation of average anatomical atlases has been a growing area of research in recent years. It is of increased value to construct representations of, not only intensity atlases, but also their segmentation into required tissues or structures. This paper presents novel groupwise combined segmentation and registration approaches, which aim to simultaneously improve both the alignment of intensity images to their average shape, as well as the segmentations of structures in the average space. An iterative EM framework is used to build average 3D MR atlases of populations for which prior atlases do not currently exist: preterm infants at one- and two-years old. These have been used to quantify the growth of tissues occurring between these ages.

Rationale and Objectives This article deals with an automatic tissue segmentation of brain magnetic resonance imaging (MRI) in young children. Materials and Methods We examine the suitability of state-of-the-art methods developed for the adult brain when applied to the segmentation of the brain MRI in young children. We develop a method of creation of a population-specific atlas in young children using a single manual segmentation. The method is based on nonlinear propagation of the segmentation into population and subsequent affine alignment into a reference space and averaging. Results Using this approach, we significantly improve the performance of the popular expectation-maximization algorithm on brain MRI in young children. The method can be used for building probabilistic atlases with any number of structures. We compare resulting algorithm with nonrigid registration-based label propagation. Conclusions Finally, both methods are used to measure the volume of seven brain structures and measure the growth between 1 and 2 years of age.

We present methods for the quantitative analysis of brain growth based on the registration of longitudinal MR image data with the use of Jacobian determinant maps to characterise neuroanatomical changes. The individual anatomies, growth maps and tissue classes are also spatially normalised in an ‘average space’ and aggregated to provide atlases for the population at each timepoint. The average space representation is obtained using the average intersubject transformation within each timepoint. In an exemplar study, this approach is used to assess brain development in 25 infants between 1 and 2 years, and we show consistency in growth estimates between registration and segmentation approaches.
