Abstract: Summary: Background: Current literature informs us that bivalent vaccines will generate a broader serum neutralizing antibody response to multiple SARS-CoV-2 variants, but studies on how this breadth relates to the memory B cell (MBC) and T cell responses are sparse. This study compared breadth of neutralising antibody, and memory B and T cell responses to monovalent or a bivalent ancestral/Omicron BA.1 COVID-19 booster vaccine. Methods: At baseline and 1-month post-booster, neutralisation activity and frequencies of receptor binding domain (RBD)-specific MBCs and Spike-specific memory T cells were measured against a panel of variants. Findings: Both vaccines boosted neutralising antibodies to 5 variants - Wuhan-Hu-1, Delta, BA.1, BA.5 and JN.1, the latter of which had not yet emerged at the time of sample collection. The bivalent vaccine induced a significantly larger increase in nAb against BA.1 and JN.1. Both vaccines boosted RBD-specific MBC responses to Wuhan-Hu-1, Delta, BA.1 and BA.5 variants with a significantly greater increase for BA.1 in the bivalent group. The breadth of MBCs was significantly higher in those who received the bivalent boost and correlated with nAb breadth. Both vaccines significantly boosted Spike-specific T cell responses to the Wuhan-Hu-1 and BA.5 variants, but only the bivalent vaccine boosted BA.1 responses. Interpretation: These results suggest that the bivalent vaccine confers an advantage against future novel variants due to increased frequency of broadly reactive RBD-specific B cells. Abstract: Resumo Modelagem dos processos de negócio possui um papel fundamental na representação do fluxo de atividades realizadas por uma organização. Este fluxo é registrado de forma clara, a partir de informações e conhecimento fornecidos pelos envolvidos no processo. Como resultado, os processos modelados podem ser compartilhados, possibilitando a institucionalização desse conhecimento. Para tornar tomadas de decisão mais eficientes e fidedignas, este trabalho tem como objetivo propor um método de conversão capaz de extrair informações de modelos de processos de negócio, descritos com a notação Business Process Model and Notation, registrando-as em grafos de conhecimento semânticos, com uso da ontologia Business Process Model and Notation 1.1 Ontology. Portanto, propõe-se a construção de uma base de conhecimento formalmente estruturada a partir dos modelos, a fim de viabilizar consultas precisas e extração de indicadores. Para tal, a metodologia utilizada compreende uma revisão da literatura, seguida da elaboração do método de conversão proposto e da validação do mesmo por meio de um estudo empírico. Analisando os resultados, pode-se afirmar que o método obteve sucesso na conversão do modelo do processo na base de conhecimento subjacente, e esta, por sua vez, permitiu a extração automática de indicadores para auxiliar às tomadas de decisão por parte dos gestores envolvidos.

3. A Gaussian Process Based Approach for Validation of Multi-Variable Measurement Systems: Application to SAR Measurement Systems

Abstract: Resource-efficient and robust validation of systems designed to measure a multi-dimensional parameter space is an unsolved problem as it would require millions of test permutations for comprehensive validation coverage. In the paper, an efficient and comprehensive validation approach based on a Gaussian Process (GP) model of the test system has been developed that can operate system-agnostically, avoids calibration to a fixed set of known validation benchmarks, and supports large configuration spaces. The approach consists of three steps that can be performed independently by different parties: 1) GP model creation, 2) model confirmation, and 3) targeted search for critical cases. It has been applied to two systems that measure specific absorption rate (SAR) for compliance testing of wireless devices and apply different SAR measurement methods: a probe-scanning system (per IEC/IEEE 62209–1528), and a static sensor-array system (per IEC 62209–3). The results demonstrate that the approach is practical, feasible, suitable for proving effective equivalence, and can be applied to any measurement method and implementation. The presented method is sufficiently general to be of value not only for SAR system validation, but also in a wide variety of applications that require critical, independent, and efficient validation.

Abstract: Abstract Background Hepatocellular carcinoma (HCC) remains a leading life-threatening health challenge worldwide, with pressing needs for novel therapeutic strategies. Sphingosine kinase 1 (SphK1), a well-established pro-cancer enzyme, is aberrantly overexpressed in a multitude of malignancies, including HCC. Our previous research has shown that genetic ablation of Sphk1 mitigates HCC progression in mice. Therefore, the development of PF-543, a highly selective SphK1 inhibitor, opens a new avenue for HCC treatment. However, the anti-cancer efficacy of PF-543 has not yet been investigated in primary cancer models in vivo, thereby limiting its further translation. Methods Building upon the identification of the active form of SphK1 as a viable therapeutic target in human HCC specimens, we assessed the capacity of PF-543 in suppressing tumor progression using a diethylnitrosamine-induced mouse model of primary HCC. We further delineated its underlying mechanisms in both HCC and endothelial cells. Key findings were validated in Sphk1 knockout mice and lentiviral-mediated SphK1 knockdown cells. Results SphK1 activity was found to be elevated in human HCC tissues. Administration of PF-543 effectively abrogated hepatic SphK1 activity and significantly suppressed HCC progression in diethylnitrosamine-treated mice. The primary mechanism of action was through the inhibition of tumor neovascularization, as PF-543 disrupted endothelial cell angiogenesis even in a pro-angiogenic milieu. Mechanistically, PF-543 induced proteasomal degradation of the critical glycolytic enzyme 6-phosphofructo-2-kinase/fructose-2,6-biphosphatase 3, thus restricting the energy supply essential for tumor angiogenesis. These effects of PF-543 could be reversed upon S1P supplementation in an S1P receptor-dependent manner. Conclusions This study provides the first in vivo evidence supporting the potential of PF-543 as an effective anti-HCC agent. It also uncovers previously undescribed links between the pro-cancer, pro-angiogenic and pro-glycolytic roles of the SphK1/S1P/S1P receptor axis. Importantly, unlike conventional anti-HCC drugs that target individual pro-angiogenic drivers, PF-543 impairs the PFKFB3-dictated glycolytic energy engine that fuels tumor angiogenesis, representing a novel and potentially safer therapeutic strategy for HCC.

Abstract: Summary: Background: Bacille Calmette-Guérin (BCG) vaccination has off-target (non-specific) effects that are associated with protection against unrelated infections and decreased all-cause mortality in infants. We aimed to determine whether BCG vaccination prevents febrile and respiratory infections in adults. Methods: This randomised controlled phase 3 trial was done in 36 healthcare centres in Australia, Brazil, the Netherlands, Spain, and the United Kingdom. Healthcare workers were randomised to receive BCG-Denmark (single 0.1 ml intradermal injection) or no BCG in a 1:1 ratio using a web-based procedure, stratified by stage, site, age, and presence of co-morbidity. The difference in occurrence of febrile or respiratory illness were measured over 12 months (prespecified secondary outcome) using the intention-to-treat (ITT) population. This trial is registered with ClinicalTrials.gov, NCT04327206. Findings: Between March 30, 2020, and April 1, 2021, 6828 healthcare workers were randomised to BCG-Denmark (n = 3417) or control (n = 3411; no intervention or placebo) groups. The 12-month adjusted estimated risk of ≥1 episode of febrile or respiratory illness was 66.8% in the BCG group (95% CI 65.3%–68.2%), compared with 63.4% in the control group (95% CI 61.8%–65.0%), a difference of +3.4 percentage points (95% CI +1.3% to +5.5%; p 0.002). The adjusted estimated risk of a severe episode (defined as being incapacitated for ≥3 consecutive days or hospitalised) was 19.4% in the BCG group (95% CI 18.0%–20.7%), compared with 18.8% in the control group (95% CI 17.4%–20.2%) a difference of +0.6 percentage points (95% CI −1.3% to +2.5%; p 0.6). Both groups had a similar number of episodes of illness, pneumonia, and hospitalisation. There were three deaths, all in the control group. There were no safety concerns following BCG vaccination. Interpretation: In contrast to the beneficial off-target effects reported following neonatal BCG in infants, a small increased risk of symptomatic febrile or respiratory illness was observed in the 12 months following BCG vaccination in adults. There was no evidence of a difference in the risk of severe disease. Abstract: Summary: Background: The COVID-19 pandemic led to the rapid development and deployment of several highly effective vaccines against SARS-CoV-2. Recent studies suggest that these vaccines may also have off-target effects on the immune system. We sought to determine and compare the off-target effects of the adenovirus vector ChAdOx1-S (Oxford-AstraZeneca) and modified mRNA BNT162b2 (Pfizer-BioNTech) vaccines on immune responses to unrelated pathogens. Methods: Prospective sub-study within the BRACE trial. Blood samples were collected from 284 healthcare workers before and 28 days after ChAdOx1-S or BNT162b2 vaccination. SARS-CoV-2-specific antibodies were measured using ELISA, and whole blood cytokine responses to specific (SARS-CoV-2) and unrelated pathogen stimulation were measured by multiplex bead array. Findings: Both vaccines induced robust SARS-CoV-2 specific antibody and cytokine responses. ChAdOx1-S vaccination increased cytokine responses to heat-killed (HK) Candida albicans and HK Staphylococcus aureus and decreased cytokine responses to HK Escherichia coli and BCG. BNT162b2 vaccination decreased cytokine response to HK E. coli and had variable effects on cytokine responses to BCG and resiquimod (R848). After the second vaccine dose, BNT162b2 recipients had greater specific and off-target cytokine responses than ChAdOx1-S recipients. Interpretation: ChAdOx1-S and BNT162b2 vaccines alter cytokine responses to unrelated pathogens, indicative of potential off-target effects. The specific and off-target effects of these vaccines differ in their magnitude and breadth. The clinical relevance of these findings is uncertain and needs further study. Abstract: A indústria petrolífera possui grandes desafios e incertezas relativos à complexidade do negócio, os quais foram agravados devido à pandemia de covid-19. Uma das formas de enfrentar esses desafios é aumentar a eficiência por meio de tomadas de decisões mais assertivas. O objetivo deste trabalho é propor um método para extração de conhecimento a partir de dados oriundos do processo de manutenção de uma organização do setor petrolífero. Esse método aborda a modelagem de processos e a geração de um grafo semântico capaz de proporcionar indicadores para auxílio à tomada de decisões. Primeiramente, foram realizadas uma revisão bibliográfica e uma seleção de trabalhos relacionados ao tema tratado. Em seguida, elaborou-se a modelagem do processo de manutenção, possibilitando a identificação dos dados gerados. Foi desenvolvido um grafo semântico a partir do mapeamento dos dados de acordo com as ontologias adequadas, viabilizando consultas capazes de extrair o conhecimento necessário para geração de indicadores. Como resultado, o método proposto (consulta ao grafo semântico), comparado ao método utilizado pela organização (consulta a uma planilha), obteve retorno (consultas aos dados) de forma mais rápida, mais organizada e com menor número de interações (redução de 50%), proporcionando um melhor resultado na criação de indicadores.

Abstract: Poly(3-hydroxybutyrate) (PHB), a bio-produced and biodegradable polymer, has great potential as a replacement for petroleum-based polymers in many applications. However, strategies for the extraction and processing of PHB still require improvement. Switchable solvents, which can be toggled between hydrophobic and hydrophilic forms by the addition or removal of carbon dioxide in the presence of water, are easily recyclable and may improve PHB processing methods. Here, we have shown the ability to dissolve PHB in two switchable solvents (N,N-dimethylbenzylamine and N,N-dimethylcyclohexylamine), precipitate PHB by the addition of water and carbon dioxide, and recycle the solvent for subsequent dissolution and precipitation cycles. We have also demonstrated the ability for N,N-dimethylbenzylamine to form gels with PHB which maintain their water/solvent content as the solvent is switched to a hydrophilic form. These results demonstrate the usefulness of switchable solvents as a recyclable platform for PHB processing and their ability to create unique materials.

Abstract: Summary: Background: Recurrences of herpes simplex virus (HSV) in the orofacial region (herpes labialis or cold sores) impact quality-of-life. We aimed to study whether the bacille Calmette-Guérin (BCG) vaccine can attenuate cold sore recurrences through off-target immunomodulatory effects. Methods: In this nested randomised controlled trial within the multicentre, phase 3 BRACE trial, 6828 healthcare workers were randomised in 36 sites in Australia, the Netherlands, Spain, the United Kingdom and Brazil, to receive BCG-Denmark or no BCG (1:1 ratio using a web-based procedure) and followed for 12 months with 3-monthly questionnaires. Exclusion criteria included contraindication to BCG vaccine or previous vaccination with BCG within the past year, any other live-attenuated vaccine within the last month, or any COVID-specific vaccine. The intervention group received one intradermal dose of 0.1 mL of BCG-Denmark corresponding to 2−8 x 105 colony forming units of Mycobacterium bovis, Danish strain 1331. The primary outcome was the difference in restricted mean survival time (i.e., time to first cold-sore recurrence), in participants with frequent recurrent herpes labialis (≥4 recurrences/year), analysed by intention-to-treat. Secondary outcomes addressed additional questions, including analyses in other sub-populations. Adverse events were monitored closely during the first 3 months and were reported in all participants who received one dose of study drug according to intervention received. The BRACE trial is registered with ClinicalTrials.gov, NCT04327206. Findings: Between March 30, 2020 and February 18, 2021, 84 individuals with frequent recurrent cold sores were randomly assigned to BCG (n = 38) or control (n = 46). The average time to first cold-sore recurrence was 1.55 months longer in the BCG group (95% CI 0.27–2.82, p = 0.02) than the control group (hazard ratio 0.54, 95% CI 0.32–0.91; intention-to-treat). The beneficial effect of BCG was greater in the as-treated population (difference 1.91 months, 95% CI 0.69–3.12, p = 0.003; hazard ratio 0.45, 95% CI 0.26–0.76). In prespecified subgroup analyses, only sex modified the treatment effect (interaction p = 0.007), with benefit restricted to males. Over 12 months, a greater proportion of participants in the BCG group compared with the control group reported a decrease in duration (61% vs 21%), severity (74% vs 21%), frequency (55% vs 21%), and impact on quality of life (42% vs 15%) of cold sore recurrences. In participants who had ever had a cold sore, there was also a decrease in self-reported burden of recurrences in the BCG group. In participants who had never had a cold sore, there was an increased risk of a first episode in the BCG group (risk difference 1.4%; 95% CI 0.3–2.6%, p = 0.02). There were no safety concerns. Interpretation: BCG-Denmark vaccination had a beneficial effect on herpes labialis, particularly in males with frequent recurrences, but may increase the risk of a first cold sore. Abstract: Summary: Background: The Omicron era of the COVID-19 pandemic commenced at the beginning of 2022 and whilst it started with primarily BA.1, it was latter dominated by BA.2 and the related sub-lineage BA.5. Following resolution of the global BA.5 wave, a diverse grouping of Omicron sub-lineages emerged derived from BA.2, BA.5 and recombinants thereof. Whilst emerging from distinct lineages, all shared similar changes in the Spike glycoprotein affording them an outgrowth advantage through evasion of neutralising antibodies. Methods: Over the course of 2022, we monitored the potency and breadth of antibody neutralization responses to many emerging variants in the Australian community at three levels: (i) we tracked over 420,000 U.S. plasma donors over time through various vaccine booster roll outs and Omicron waves using sequentially collected IgG pools; (ii) we mapped the antibody response in individuals using blood from stringently curated vaccine and convalescent cohorts. (iii) finally we determine the in vitro efficacy of clinically approved therapies Evusheld and Sotrovimab. Findings: In pooled IgG samples, we observed the maturation of neutralization breadth to Omicron variants over time through continuing vaccine and infection waves. Importantly, in many cases, we observed increased antibody breadth to variants that were yet to be in circulation. Determination of viral neutralization at the cohort level supported equivalent coverage across prior and emerging variants with isolates BQ.1.1, XBB.1, BR.2.1 and XBF the most evasive. Further, these emerging variants were resistant to Evusheld, whilst increasing neutralization resistance to Sotrovimab was restricted to BQ.1.1 and XBF. We conclude at this current point in time that dominant variants can evade antibodies at levels equivalent to their most evasive lineage counterparts but sustain an entry phenotype that continues to promote an additional outgrowth advantage. In Australia, BR.2.1 and XBF share this phenotype and, in contrast to global variants, are uniquely dominant in this region in the later months of 2022. Interpretation: Whilst the appearance of a diverse range of omicron lineages has led to primary or partial resistance to clinically approved monoclonal antibodies, the maturation of the antibody response across both cohorts and a large donor pools importantly observes increasing breadth in the antibody neutralisation responses over time with a trajectory that covers both current and known emerging variants. Abstract: Introduction BCG vaccination modulates immune responses to unrelated pathogens. This off-target effect could reduce the impact of emerging pathogens. As a readily available, inexpensive intervention that has a well-established safety profile, BCG is a good candidate for protecting healthcare workers (HCWs) and other vulnerable groups against COVID-19.Methods and analysis This international multicentre phase III randomised controlled trial aims to determine if BCG vaccination reduces the incidence of symptomatic and severe COVID-19 at 6 months (co-primary outcomes) compared with no BCG vaccination. We plan to randomise 10 078 HCWs from Australia, The Netherlands, Spain, the UK and Brazil in a 1:1 ratio to BCG vaccination or no BCG (control group). The participants will be followed for 1 year with questionnaires and collection of blood samples. For any episode of illness, clinical details will be collected daily, and the participant will be tested for SARS-CoV-2 infection. The secondary objectives are to determine if BCG vaccination reduces the rate, incidence, and severity of any febrile or respiratory illness (including SARS-CoV-2), as well as work absenteeism. The safety of BCG vaccination in HCWs will also be evaluated. Immunological analyses will assess changes in the immune system following vaccination, and identify factors associated with susceptibility to or protection against SARS-CoV-2 and other infections.Ethics and dissemination Ethical and governance approval will be obtained from participating sites. Results will be published in peer-reviewed open-access journals. The final cleaned and locked database will be deposited in a data sharing repository archiving system.Trial registration ClinicalTrials.gov NCT04327206

12. Quantitative principles of cis-translational control by general mRNA sequence features in eukaryotes

Abstract: Abstract Background General translational cis-elements are present in the mRNAs of all genes and affect the recruitment, assembly, and progress of preinitiation complexes and the ribosome under many physiological states. These elements include mRNA folding, upstream open reading frames, specific nucleotides flanking the initiating AUG codon, protein coding sequence length, and codon usage. The quantitative contributions of these sequence features and how and why they coordinate to control translation rates are not well understood. Results Here, we show that these sequence features specify 42–81% of the variance in translation rates in Saccharomyces cerevisiae, Schizosaccharomyces pombe, Arabidopsis thaliana, Mus musculus, and Homo sapiens. We establish that control by RNA secondary structure is chiefly mediated by highly folded 25–60 nucleotide segments within mRNA 5′ regions, that changes in tri-nucleotide frequencies between highly and poorly translated 5′ regions are correlated between all species, and that control by distinct biochemical processes is extensively correlated as is regulation by a single process acting in different parts of the same mRNA. Conclusions Our work shows that general features control a much larger fraction of the variance in translation rates than previously realized. We provide a more detailed and accurate understanding of the aspects of RNA structure that directs translation in diverse eukaryotes. In addition, we note that the strongly correlated regulation between and within cis-control features will cause more even densities of translational complexes along each mRNA and therefore more efficient use of the translation machinery by the cell.

Abstract: Resumo Problemas relacionados à especificação de requisitos, tais como ambiguidade e incompletude, ainda são recorrentes nos processos de desenvolvimento de sistemas de informação. O reúso de requisitos é um dos mecanismos que podem auxiliar na redução desses contratempos. Nesse sentido, o objetivo deste trabalho é propor um método para a criação e para a publicação de tesauros semânticos de requisitos para reúso, utilizando tecnologias e padrões da Web Semântica e de acordo com os princípios Linked Data. Para descrição formal desses tesauros, a ontologia central utilizada é a Simple Knowledge Organization System. Esse modelo ontológico fornece um conjunto de axiomas e de propriedades voltados para criação de tesauros, permitindo documentar de forma precisa e fidedigna, em um grafo de conhecimento, a definição, a hierarquia e outros inter-relacionamentos entre os requisitos de um sistema. Também é apresentado um protótipo de Web service que funciona como repositório para reúso e demonstra o método na prática. É descrito um estudo sobre a viabilidade da implementação da proposta realizado com profissionais, em que foram promovidos uma discussão em grupo e um posterior preenchimento individual de um questionário de avaliação. O estudo obteve resultados favoráveis, em sua maioria, e algumas sugestões de melhoria foram apontadas. Os participantes consideraram a proposta relevante para a Engenharia de Requisitos e com potencial de expansão, uma vez que as diretrizes apresentadas permitem a criação de novos tipos de inferência e navegabilidade sobre os requisitos armazenados.

Abstract: Resumo Este trabalho propõe, por meio de uma metodologia de pesquisa quali-quantitativa, aplicada e experimental, um método para mapeamento e publicação sistemática de uma base relacional existente, segundo os princípios Linked Data, a partir de um estudo de caso de artigos acadêmicos da conferência interna Semana de Integração Acadêmica de uma universidade públicafederal brasileira. O método proposto é resultado de mapeamento do domínio de conhecimento estudado em ontologias Linked Data de referência (Schema.org, Friend of a Friend, Bibliographic Ontology, Semantic Web Conference Ontology, entre outras). O referido método foi aplicado ao banco de dados relacional da conferência, a fim de disponibilizá-lo em formato inteligível por máquinas na Web, estabelecendo-se ainda links semânticos com a famosa fonte de dados DBpedia, por meio de um processo de mashup automatizado. Os resultados obtidos com o método foram bastante satisfatórios, atingindo-se plenamente o objetivo de se publicar uma visão Linked Data sobre os dados relacionais, sem alterá-los. Espera-se, com este trabalho, fomentar a disponibilização de dados semânticos na Web, em consonância com os princípios Linked Data. Assim, contribui-se para a ampla divulgação de conhecimento, impulsionada pela capacidade que a Web Semântica provê às máquinas de interligar, compreender e descobrir informações.

Abstract: Resumo Este artigo apresenta a proposta e subsequente construção de um protótipo para catalogação semântica de publicações científicas. O protótipo desenvolvido segue os princípios Linked Data da nova Web Semântica proposta pelo consórcio W3C e encontra-se operacional. A proposta tem como diferencial o fato de todos os arquivos digitais das publicações serem anotados semanticamente com metadados semiestruturados inteligíveis por máquinas, permitindo que agentes de software nos auxiliem nas tarefas de busca, integração e processamentos de tais publicações, estabelecendo uma base de conhecimento Linked Data de publicações. A pesquisa que ampara o estudo e desenvolvimento do protótipo apresenta conceitos inerentes à Web Semântica, ao padrão de dados semiestruturados Resource Description Framework (RDF) e o uso de ontologias para representação de domínios de conhecimento. Testes de funcionamento são demonstrados e foram realizados com algumas publicações também relacionadas ao tema, salientando a capacidade do protótipo em fornecer informações acessíveis a pessoas e a máquinas (agentes de software), por meio de negociação de conteúdo. O protótipo encontra-se hospedado e está disponível para verificação online por qualquer interessado no tema deste artigo.

Abstract: Resumo No cenário atual de intensa competitividade entre as empresas, cada vez mais o uso do tempo se torna algo a ser maximizado, visando maior produtividade. Assim, para as organizações se manterem em plena operação, problemas devem ser solucionados o mais breve possível. A informática pode ajudar nesse processo, oferecendo sistemas computacionais que auxiliem na resolução de tais problemas. Com o advento da Web Semântica, surge a possibilidade de representar as informações de tal forma que o computador consiga compreendê-las, possibilitando a criação de sistemas inteligentes com o uso de ontologias. A principal contribuição deste trabalho é uma ontologia extensível (core ontology) para o domínio de sintomas, problemas e soluções, denominada Issue Procedure Ontology (IPO). Esta ontologia pretende prover às máquinas a semântica necessária para que estas forneçam não apenas informações, mas, sobretudo, identifiquem problemas a partir de um conjunto de sintomas e, em seguida, sugiram possíveis soluções, de forma autônoma, para os problemas em questão. Ao final, é realizada uma avaliação da ontologia a fim de corroborar seu poder de expressividade.

Abstract: Abstract The aims of the present study were to evaluate possible associations between trait anxiety, dental fear and the predictors of these interactions including demographic characteristics and dental history of patients applied to the dental care center in Ankara, Turkey. A sample of 607 participants (mean age: 21.02 ± 2.32) responded to a Turkish version of the Modified Dental Fear Survey (MDFS), the State–Trait Anxiety Inventory (STAI-T) and a questionnaire regarding previous negative dental experience. Multiple logistic regression analysis was used to identify the association between dental fear and the independent variables including trait anxiety, age groups, education level, dental visit frequency, experience and the source of dental knowledge. There was a trend for increasing in trait anxiety scores with greater levels of dental fear in a medium level of the dental fear group (OR = 1.055, 95%CI [1.025–1.086]; p < 0.001) and in a high level of the dental fear group (OR = 1.090 [1.057–1.124]; p < 0.001). Comparing to the low level of dental fear group; participants of medium dental fear level intended more likely to go to the dentist when they have a complaint instead of regularly going (odds ratio; OR = 3.177, 95%CI [1.304–7.741]; p = 0.011). Participants of high dental fear level tended to be less likely to have experienced no problem (OR = 0.476, 95%CI [0.284–0.795]; p = 0.005) than the low level of the dental fear group. We strongly indicate that higher dental fear scores have a predisposition of having high trait anxiety scores. Unpleasant dental experiences increased the risk for high dental fear levels. Patients with dental fear tended only to visit a dentist when necessary, avoiding regular visits.

20. HSP90 inhibition enhances antimitotic drug-induced mitotic arrest and cell death in preclinical models of non-small cell lung cancer.

Abstract: HSP90 inhibitors are currently undergoing clinical evaluation in combination with antimitotic drugs in non-small cell lung cancer (NSCLC), but little is known about the cellular effects of this novel drug combination. Therefore, we investigated the molecular mechanism of action of IPI-504 (retaspimycin HCl), a potent and selective inhibitor of HSP90, in combination with the microtubule targeting agent (MTA) docetaxel, in preclinical models of NSCLC. We identified a subset of NSCLC cell lines in which these drugs act in synergy to enhance cell death. Xenograft models of NSCLC demonstrated tumor growth inhibition, and in some cases, regression in response to combination treatment. Treatment with IPI-504 enhanced the antimitotic effects of docetaxel leading to the hypothesis that the mitotic checkpoint is required for the response to drug combination. Supporting this hypothesis, overriding the checkpoint with an Aurora kinase inhibitor diminished the cell death synergy of IPI-504 and docetaxel. To investigate the molecular basis of synergy, an unbiased stable isotope labeling by amino acids in cell culture (SILAC) proteomic approach was employed. Several mitotic regulators, including components of the ubiquitin ligase, anaphase promoting complex (APC/C), were specifically down-regulated in response to combination treatment. Loss of APC/C by RNAi sensitized cells to docetaxel and enhanced its antimitotic effects. Treatment with a PLK1 inhibitor (BI2536) also sensitized cells to IPI-504, indicating that combination effects may be broadly applicable to other classes of mitotic inhibitors. Our data provide a preclinical rationale for testing the combination of IPI-504 and docetaxel in NSCLC.

21. Sleep, circadian behaviour, physical activity, social networks and psychological health : factors helping to preserve healthy memory performance in normal ageing

Abstract: Introduction: Although dementia today blights the lives of nearly 1 million people in the UK, the majority of older people will never have to live with it; but they are likely nevertheless to suffer the unwelcome loss of memory function that accompanies normal ageing. Maximising the cognitive health span of an ageing population is critically important to the efficient use of increasingly limited public health resources. In examining those factors that may preserve healthy memory performance in normal ageing, this study is not directly concerned with developing strategies to prevent or forestall dementia. However, it is likely that any memory-protective factors which help to preserve good cognitive health in normal ageing may well extend also to clinical-level memory impairment. Methods: A large sample of cognitively normal subjects (N=145, M=55 years) underwent two separate phases of neuropsychological testing in different memory domains, including a new two-week delayed recall test of verbal episodic memory. Actigraphy was used to measure subjects' sleep, Circadian behaviour patterns and physical activity levels over two weeks. In addition, subjects completed a range of psychological health and other questionnaires, including the Pittsburgh Sleep Questionnaire (PSQ). Factor analysis was used to reduce tested memory domains into four discrete domains: (1) short-term verbal episodic memory (2) long-term forgetting in verbal episodic memory (3) face memory and perception and (4) working memory. The same factor analysis process was used to reduce psychological health measures into three main constructs; (1) social experience (positive and negative), (2) social confidence and fearfulness, and (3) social connectedness. Comparison groups were established for age (younger, M=36 years, older, M=66 years), sleep quality (PSQ good and poor sleepers), and Circadian behaviour (owls and larks). Results: Younger subjects outperformed older subjects in all memory domains except long-term forgetting (p=.16). Good sleepers outperformed poor sleepers in long-term forgetting (p=.0001), but not in any other memory domain. Older subjects had lower levels of Circadian dysfunctional behaviours, such as Sleep Debt and Social Jet Lag, than younger persons (p = .002 and p < .0001 respectively). However, neither Sleep Debt nor Social Jet Lag had any bearing on sleep quality (or on long term memory consolidation) and they did not differ between owls and larks (p=.18 and p=.67 respectively). Owls though tended to have larger social networks than larks (p=.007). Being more active (and less sedentary) protected working memory, and the levels of beneficial activity were different for older subjects (more light to moderate activity) than they were for younger subjects (more sustained and vigorous activity). Older subjects had better psychological health than younger subjects (p < .0001) but had no difference in social networks (p=.9). Poor sleepers had lower psychological mood than good sleepers (p=.001) but did not differ in sociability. Importantly, better psychological mood contributes to better long-term forgetting alongside good sleep. Discussion: This study revealed a number of new findings that are important to the preservation of healthy memory performance in normal ageing. First, the double dissociation between age groups and good/poor sleep quality groups in long-term forgetting provides good evidence for the benefit of sleep to long-term memory consolidation, regardless of age. Second, while Sleep Debt and Social Jet Lag are dysfunctional behaviours, they are not necessarily embedded within ordinary chronotype differences between owls and larks, and they appear to have no relationship to sleep quality. As such, they have no overt bearing on long-term forgetting or sleep-based memory consolidation. Third, good and poor sleepers differ extensively in measures of psychological mood but do not differ in sociability, even though many of the measures of psychological mood and sociability are themselves strongly correlated. For example, poor sleepers are lonelier than good sleepers but do not have smaller social networks, although higher loneliness is strongly correlated with having smaller social networks. Also, being an owl appears to confer advantages in terms of size of friendship networks. Most importantly, good sleep and better psychological mood together predict better (lower) long-term forgetting. Finally, it is not necessary for physical activity in older age to be at similar intensity levels to that achieved by younger persons in order to secure comparable benefits to working memory. It is clear from these results that older subjects find it easier to maintain lighter levels of physical activity with increasing age, and the cognitive benefits of doing so are not to be under-estimated.

Abstract: Lattice-based cryptography leverages Euclidean lattices (and carefully-applied "noise") to construct secure cryptographic primitives. In recent years, these primitives have become quite practical (and academically popular), yielding a large number of variant schemes that are mild variants on the same core construction(s).First, we introduce a relaxed notion of security for a cryptographic primitive that we call (c,s)-bit security. This parameterizes security with a (standard, computational) security parameter c, as well as a statistical security parameter s, and seems well-adapted for summarizing the concrete hardness of problems that contain both computationally-hard and statistically-hard components. We pair this with the notion of distinguishing advantage of aborting adversaries (Micciancio and Walter, Eurocrypt 2018), and characterize optimal adversaries in this setting.Next, we propose a framework for the design of lattice-based encryption, parameterized by two coding-theoretic objects. We show that one can instantiate many lattice-based cryptosystems with compact ciphertexts in our framework, and show there are fundamental limits on the ciphertext size for cryptosystems built within our framework.Finally, we show that one may harden the approximate FHE scheme of Cheon, Kim, Kim, and Song (Asiacrypt 2017) against the passive attacks of Li and Micciancio (Eurocrypt 2021), via applying an appropriate notion of differential privacy. Here, we find that to achieve (c,s)-bit security, the overhead of our countermeasure scales entirely with s (which may plausibly be set lower than c). We show that our countermeasure's overhead is nearly optimal, by arguing that instantiating it with smaller overhead yields an insecure scheme. Finally, we investigate another proposed countermeasure that lacked a proof of security, and show simple attacks against it.

Abstract: BackgroundGeneral translational cis-elements are present in the mRNAs of all genes and affect the recruitment, assembly, and progress of preinitiation complexes and the ribosome under many physiological states. These elements include mRNA folding, upstream open reading frames, specific nucleotides flanking the initiating AUG codon, protein coding sequence length, and codon usage. The quantitative contributions of these sequence features and how and why they coordinate to control translation rates are not well understood.ResultsHere, we show that these sequence features specify 42-81% of the variance in translation rates in Saccharomyces cerevisiae, Schizosaccharomyces pombe, Arabidopsis thaliana, Mus musculus, and Homo sapiens. We establish that control by RNA secondary structure is chiefly mediated by highly folded 25-60 nucleotide segments within mRNA 5' regions, that changes in tri-nucleotide frequencies between highly and poorly translated 5' regions are correlated between all species, and that control by distinct biochemical processes is extensively correlated as is regulation by a single process acting in different parts of the same mRNA.ConclusionsOur work shows that general features control a much larger fraction of the variance in translation rates than previously realized. We provide a more detailed and accurate understanding of the aspects of RNA structure that directs translation in diverse eukaryotes. In addition, we note that the strongly correlated regulation between and within cis-control features will cause more even densities of translational complexes along each mRNA and therefore more efficient use of the translation machinery by the cell.

Abstract: BACKGROUND:Whether prostate cancer severity modifies patient-reported functional outcomes after radical prostatectomy (RP) or external beam radiotherapy (EBRT) for localized cancer is unknown. OBJECTIVE:The purpose of this study was to determine whether differences in predicted function over time between RP and EBRT varied by risk group. DESIGN, SETTING, AND PARTICIPANTS:The Comparative Effectiveness Analysis of Surgery and Radiation (CEASAR) study is a prospective, population-based, observational study that enrolled men with localized prostate cancer in 2011-2012. Among 2117 CEASAR participants who underwent RP or EBRT, 817 had low-risk, 902 intermediate-risk, and 398 high-risk disease. OUTCOME MEASUREMENTS AND STATISTICAL ANALYSIS:Patient-reported, disease-specific function was measured using the 26-item Expanded Prostate Index Composite (at baseline and 6, 12, and 36 mo). Predicted function was estimated using regression models and compared by disease risk. Abstract: This research investigated Athanasius’ understanding of the atonement. It first orientated the reader by defending the category of ‘atonement’, briefly outlined Athanasius’ context, the goals of the study, and defended the use of a theological and textual approach rather than a historical and narrative methodology. It then proceeded by means of a sustained reading of substantial extracts from Athanasius to establish his understanding of the atonement. These explorations were organized topically, beginning with his views on creation and humanity, and then turning to his account of the fall and its progress and effects, before then examining his atonement views with regards to creation, the image, the law, and the demonic. The final chapter then summarized the main findings and explored the most important of these at some length. There are three major findings from this research. The most evident, because it has informed the structure of the dissertation, is that Athanasius’ atonement thinking can only be understood against the backdrop of his exposition of creation, humanity, and the fall, rather than another theological topic such as the Trinity. The second is that Athanasius’ thinking on the atonement reflects fundamental principles and assumptions evident in some of his most significant topics, suggesting that this topic is also close to the heart of his theological vision. Finally, that his concept of the atonement is multivalent rather than monistic, with more than one mechanism, or ‘model’, on display. Three of these, creation, image, and law, can be compared to each other and their atoning mechanisms can be shown to operate by principles that vary along differing axis. The fourth, the demonic, is more radically different still, acting as an intensification and personification of the problem and solution matrix of the previous three categories. Athanasius’ atonement thought is irreducibly pluralistic.

Abstract: The study addresses the use of the Semantic Web and Linked Data principles proposed by the World Wide Web Consortium for the development of Web application for semantic management of scanned documents. The main goal is to record scanned documents describing them in a way the machine is able to understand and process them, filtering content and assisting us in searching for such documents when a decision-making process is in course. To this end, machine-understandable metadata, created through the use of reference Linked Data ontologies, are associated to documents, creating a knowledge base. To further enrich the process, (semi)automatic mashup of these metadata with data from the new Web of Linked Data is carried out, considerably increasing the scope of the knowledge base and enabling to extract new data related to the content of stored documents from the Web and combine them, without the user making any effort or perceiving the complexity of the whole process.
