The climate of a terrestrial exoplanet is controlled by the type of host star, the orbital configuration, and the characteristics of the atmosphere and the surface. Many rocky exoplanets have higher eccentricities than those in the Solar system, and about 18 per cent of planets with masses <10 M⊕ have e > 0.1. Underexplored are the implications of such high eccentricities on the atmosphere, climate, and potential habitability on such planets. We use WACCM6, a state-of-the-art fully coupled Earth-system model, to simulate the climates of two Earth-like planets: one in a circular orbit (e  = 0), and one in an eccentric orbit (e  = 0.4) with the same mean insolation. We quantify the effects of eccentricity on the atmospheric water abundance and loss given the importance of liquid water for habitability. The asymmetric temperature response in the eccentric orbit results in a water vapour mixing ratio in the stratosphere (>20 ppmv) that is approximately five times greater than that for circular orbit (∼4 ppmv). This leads to at most ∼3 times increases in both the atmospheric hydrogen loss rate and the ocean loss rate compared with the circular case. Using the Planetary Spectrum Generator, we simulate the idealized transmission spectra for both cases. We find that the water absorption features are stronger at all wavelengths for the e  = 0.4 spectrum than for the circular case. Hence, highly eccentric Earth-like exoplanets may be prime targets for future transmission spectroscopy observations to confirm, or otherwise, the presence of atmospheric water vapour. The radiation belts are regions in the near-Earth space where solar wind electrons are captured by the Earth's magnetic field. A portion of these electrons is continuously lost into the atmosphere where they cause ionization and chemical changes. Driven by the solar activity, the electron forcing leads to ozone variability in the polar stratosphere and mesosphere. Understanding the possible dynamical connections to regional climate is an ongoing research activity which supports the assessment of greenhouse-gas-driven climate change by a better definition of the solar-driven variability. In the context of the Coupled Model Intercomparison Project Phase 6 (CMIP6), energetic electron and proton precipitation is included in the solar-forcing recommendation for the first time. For the radiation belt electrons, the CMIP6 forcing is from a daily zonal-mean proxy model. This zonal-mean model ignores the well-known dependency of precipitation on magnetic local time (MLT), i.e. its diurnal variability. Here we use the Whole Atmosphere Community Climate Model with its lower-ionospheric-chemistry extension (WACCM-D) to study effects of the MLT dependency of electron forcing on the polar-ozone response. We analyse simulations applying MLT-dependent and MLT-independent forcings and contrast the resulting ozone responses in monthly-mean data as well as in monthly means at individual local times. We consider two cases: (1) the year 2003 and (2) an extreme, continuous forcing. Our results indicate that the ozone responses to the MLT-dependent and the MLT-independent forcings are very similar, and the differences found are small compared to those caused by the overall uncertainties related to the representation of electron forcing in climate simulations. Energetic electron precipitation (EEP) is an important source of polar nitrogen oxides (NOx) in the upper atmosphere. During winter, mesospheric NOx has a long chemical lifetime and is transported to the stratosphere by the mean meridional circulation. Climate change is expected to accelerate this circulation and therefore increase polar mesospheric descent rates. We investigate the Southern Hemispheric polar NOx distribution during the 21st century under a variety of future scenarios using simulations of the Whole Atmosphere Community Climate Model (WACCM). We simulate stronger polar mesospheric descent in all future scenarios that increase the atmospheric radiative forcing. Polar NOx in the upper stratosphere is significantly enhanced in two future scenarios with the largest increase in radiative forcing. This indicates that the ozone depleting NOx cycle will become more important in the future, especially if stratospheric chlorine species decline. Thus, EEP‐related atmospheric effects may become more prominent in the future. Importantly, it enhances the amount of "odd nitrogen" species (i.e., N, NO, NO2, and often denoted NOx), which can last a long time in the high latitudinal middle atmosphere during winter. We performed simulations of the atmosphere-ionosphere response to the solar eclipse of 21 August 2017 using the Whole Atmosphere Community Climate Model-eXtended (WACCM-X v. 2.0) with a fully interactive ionosphere and thermosphere. Eclipse simulations show temperature changes in the path of totality up to -3 K near the surface, -1 K at the stratopause, ±4 K in the mesosphere, and -40 K in the thermosphere. In the F region ionosphere, electron density is depleted by about 55%. Both the temperature and electron density exhibit global effects in the hours following the eclipse. There are also significant effects on stratosphere-mesosphere chemistry, including an increase in ozone by nearly a factor of 2 at 65 km. Dynamical impacts of the eclipse in the lower atmosphere appear to propagate to the upper atmosphere. The NCAR Community Earth System Model (CESM) now includes an atmospheric component that extends in altitude to the lower thermosphere. This atmospheric model, known as the Whole Atmosphere Community Climate Model (WACCM), includes fully interactive chemistry, allowing, for example, a self-consistent representation of the development and recovery of the stratospheric ozone hole and its effect on the troposphere. This paper focuses on analysis of an ensemble of transient simulations using CESM1(WACCM), covering the period from the preindustrial era to present day, conducted as part of phase 5 of the Coupled Model Intercomparison Project. Variability in the stratosphere, such as that associated with stratospheric sudden warmings and the development of the ozone hole, is in good agreement with observations. The signals of these phenomena propagate into the troposphere, influencing near-surface winds, precipitation rates, and the extent of sea ice. In comparison of tropospheric climate change predictions with those from a version of CESM that does not fully resolve the stratosphere, the global-mean temperature trends are indistinguishable. However, systematic differences do exist in other climate variables, particularly in the extratropics. The magnitude of the difference can be as large as the climate change response itself. Regeneration of skeletal muscle following injury is dependent on numerous factors including age, the inflammatory response, revascularization, gene expression of myogenic and growth factors and the activation and proliferation of endogenous progenitor cells. It is our hypothesis that oxidative stress preceding a contusion injury to muscle modulates the inflammatory response to inhibit muscle regeneration and enhance fibrotic scar formation. Male F344/BN rats were assigned to one of four groups. Group 1: uinjured control; Group 2: ischaemic occlusion of femoral vessels for 2 h followed by reperfusion (I-R); Group 3: contusion injury of the tibialis anterior (TA); Group 4: I-R, then contusion injury. The acute inflammatory response (8 h, 3 days) was determined by expression of the chemokine CINC-1, TGF-β1, IFN-γ and markers of neutrophil (myeloperoxidase) and macrophage (CD68) activity and recruitment. Acute oxidative stress caused by I-R and/or contusion, was determined by measuring GP91phox and lipid peroxidation. Muscle recovery (21 days) was assessed by examining the fibrosis after I-R and contusion injuries to the TA with Sirius Red staining and quantification of collagen I expression. Consistent with our hypothesis, I-R preceding contusion increased all markers of the acute inflammatory response and oxidative stress after injury and elevated the expression of collagen. We conclude that ischaemia-induced oxidative stress exacerbated the inflammatory response and enhanced fibrotic scar tissue formation after injury. Abstract: Inflammation is an integral component of the response of skeletal muscle to a contusion injury that can be modulated by acute oxidative stress. Less is known regarding the effect of aging-associated oxidative stress on the inflammatory response in injured skeletal muscle. The purpose of this project was to assess the level of oxidative stress in skeletal muscles of young, adult, and old rats and determine its effect on the acute inflammatory response to a contusion injury. Inherent oxidative stress in the muscle was determined by measuring the glutathione:glutathione disulfide ratio, and levels of GP91phox. Elevated oxidative stress was observed in uninjured muscles of adult and old rats and was accompanied by increased levels of lipid peroxidation and neutrophil chemoattractant CINC-1. After injury, the acute inflammatory response (8h, 3 d) was determined from markers of neutrophil (myeloperoxidase) and macrophage (CD68) content and by expression of NFκB, CINC-1 and TGF-β1. Compared to injured muscles of young rats, NFκB, myeloperoxidase activity (8h), macrophage content (3 d), and TGF-β1 (8h and 3 d) were significantly greater in injured muscles of old rats. We conclude that aging-associated oxidative stress in muscles of old rats exacerbated the inflammatory response to contusion injury and leads to increased TGF-β1-induced collagen content. Abstract: Autonomic dysreflexia is a condition of episodic hypertension that develops after spinal cord injury (SCI). We previously showed that a two-day anti-inflammatory treatment with an anti-CD11d integrin monoclonal antibody (mAb), soon after SCI in rats, reduced the magnitude of dysreflexia for at least 6 weeks. Effects of methylprednisolone (MP), a commonly used neuroprotective treatment for SCI, on dysreflexia have never been examined. We compared the effects of a 2-day MP treatment and/or the anti-CD11d mAb on autonomic dysreflexia, elicited by colon distension, after clip-compression SCI at the 4th thoracic segment (T4) in rats. We assessed the effects of each treatment on the size of the calcitonin gene-related peptide (CGRP)-immunoreactive afferent arbour in the dorsal horn, as changes in this arbour can correlate with the development of dysreflexia. MP reduced autonomic dysreflexia by ∼50% at 2 weeks after SCI, but this effect was lost by 6 weeks. At 2 weeks, the combined effects of MP and the mAb were not additive, reducing dysreflexia by ∼50%. Neither MP nor the mAb treatment altered the area of CGRP-immunoreactive fibres in the lumbar cord, the crucial input region for dysreflexia initiated by colon distension. However, both treatments led to increased fibre areas in the T9 segment, correlated with greater tissue integrity and smaller lesions, delineated by inflammatory cells. In summary, MP only temporarily decreases autonomic dysreflexia after SCI. The early beneficial effects of both treatments on dysreflexia do not relate to changes in the CGRP-immunoreactive afferent arbour but may correlate with decreased lesion progression. The early inflammatory response to spinal cord injury (SCI) causes significant secondary damage. Strategies that nonselectively suppress inflammation have not improved outcomes after SCI, perhaps because inflammation has both adverse and beneficial effects after SCI. We have shown that the selective, time-limited action of a monoclonal antibody (mAb) to the CD11d subunit of the CD11d/CD18 integrin, delivered intravenously during the first 48 hr after SCI in rats, markedly decreases the infiltration of neutrophils and delays the entry of hematogenous monocyte-macrophages into the injured cord. We hypothesized that this targeted strategy would lead to neuroprotection and improved neurological outcomes. In this study the development of chronic pain was detected in rats by assessing mechanical allodynia on the trunk and hindpaws 2 weeks to 3 months after a clinically relevant clip-compression SCI at the twelfth thoracic segment. The anti-CD11d mAb treatment reduced this pain by half. Motor performance also improved as rats were able to plantar-place their hindpaws and use them for weight support instead of sweeping movements only. Improved cardiovascular outcome was shown after SCI at the fourth thoracic segment by significant decreases in autonomic dysreflexia. Locomotor performance was also improved. These functional changes correlated with significantly greater amounts and increased organization of myelin and neurofilament near the lesion. The improved neurological recovery after the specific reduction of early inflammation after SCI demonstrates that this selective strategy increases tissue at the injury site and improves its functional capacity. The NMDA receptor plays an important role in mediating sensory input to the spinal cord. Domains within the C-terminus of the NMDA receptor bind to cytoskeletal proteins and facilitate membrane targeting and synaptic clustering, and may participate in regulation of receptor function. One strategy to manipulate NMDA receptor function is to express C-terminal constructs in neurons to disrupt synaptic clustering via competition for binding motifs in cytoskeletal proteins and postsynaptic densities. Biolistic particle-mediated gene transfer was used to deliver plasmid DNA into organotypic cultures of dorsal root ganglia (DRG). Fusion proteins consisting of recombinant (r)NMDA receptor subunit 1-1 (rNR1-1) deletion constructs and enhanced green fluorescent protein (GFP) were expressed in sensory neurons and demonstrated unique distribution patterns within the cell. Expression of the full length rNR1-1:GFP construct was cytosolic and localized to membranous patches similar to endogenous NR1-1 protein expression in sensory neurons. Expression of a construct containing only the C-terminus, GFP:C0C1C2, demonstrated nuclear and membranous localization. When the GFP:C0C1C2 construct was co-expressed with rNR1-1 in sensory neurons, membranous localization of rNR1-1 was disrupted. In contrast, co-expression of a C-terminal cassette lacking the C1 exon cassette, GFP:C0C2, with rNR1-1 did not alter the membranous distribution of rNR1-1. The radiative infrared cooling of CO 2 in the middle atmosphere, where it emits under non-local thermodynamic equilibrium (non-LTE) conditions, is a crucial contribution to the energy balance of this region and hence to establishing its thermal structure. The non-LTE computation is too CPU time-consuming to be fully incorporated into climate models, and hence it is parameterized. The most used parameterization of the CO 2 15 µm cooling for Earth's middle and upper atmosphere was developed by. The valid range of this parameterization with respect to CO 2 volume mixing ratios (VMRs) is, however, exceeded by the CO 2 of several scenarios considered in the Coupled Climate Model Intercomparison Projects, in particular the abrupt-4 × CO 2 experiment. Therefore, an extension, as well as an update, of that parameterization is both needed and timely. In this work, we present an update of that parameterization that now covers CO 2 volume mixing ratios in the lower atmosphere from ∼0.5 to over 10 times the CO 2 pre-industrial value of 284 ppmv (i.e. 150 to 3000 ppmv). Furthermore, it is improved by using a more contemporary CO 2 line list and the collisional rates that affect the CO 2 cooling rates. Overall, its accuracy is improved when tested for the reference temperature profiles as well as for measured temperature fields covering all expected conditions (latitude and season) of the middle atmosphere. The errors obtained for the reference temperature profiles are below 0.5 K d -1 for the present-day and lower CO 2 VMRs. Those errors increase to ∼1 –2K d -1 at altitudes between 110 and 120 km for CO 2 concentrations of 2 to 3 times the pre-industrial values. For very high CO 2 concentrations (4 to 10 times the pre-industrial abundances), those errors are below ∼1 K d -1 for most regions and conditions, except at 107–135 km, where the parameterization overestimates them by ∼1.2 %. These errors are comparable to the deviation of the non-LTE cooling rates with respect to LTE at about 70 km and below, but they are negligible (several times smaller) above that altitude. When applied to a large dataset of global (pole to pole and four seasons) temperature profiles measured by MIPAS (Michelson Interferometer for Passive Atmospheric Spectroscopy) (middle- and upper-atmosphere mode), the errors of the parameterization for the mean cooling rate (bias) are generally below 0.5 K d -1 , except between 5×10-3 and 3×10-4 hPa (∼85 –98 km), where they can reach biases of 1–2 K d -1. For single-temperature profiles, the cooling rate error (estimated by the root mean square – rms – of a statistically significant sample) is about 1–2 K d -1 below 5×10-3 hPa (∼85 km) and above 2×10-4 hPa (∼102 km). In the intermediate region, however, it is between 2 and 7 K d -1. For elevated stratopause events, the parameterization underestimates the mean cooling rates by 3–7 K d -1 (∼ 10 %) at altitudes of 85–95 km and the individual cooling rates show a significant rms (5–15 K d -1). Further, we have also tested the parameterization for the temperature obtained by a high-resolution version of the Whole Atmosphere Community Climate Model (WACCM-X), which shows a large temperature variability and wave structure in the middle atmosphere. In this case, the mean (bias) error of the parameterization is very small, smaller than 0.5 K d -1 for most atmospheric layers, reaching only maximum values of 2 K d -1 near 5×10-4 hPa (∼ 96 km). The rms has values of 1–2 K d -1 (∼20 %) below ∼2×10-2 hPa (∼80 km) and values smaller than 4 K d -1 (∼2 %) above 10 -4 hPa (∼105 km). In the intermediate region between ∼5×10-3 and ∼2×10-4 hPa (85–102 km), the rms is in the range of 5–12 K d -1. While these values are significant in percentage at ∼5×10-3 – 5×10-4 hPa, they are very small above ∼5×10-4 hPa (96 km). The gravity wave drag parametrization of the Whole Atmosphere Community Climate Model (WACCM) has been modified to include the wave‐driven atmospheric vertical mixing caused by propagating, non‐breaking, gravity waves. The strength of this atmospheric mixing is represented in the model via the "effective wave diffusivity" coefficient (Kwave). Using Kwave, a new total dynamical diffusivity (KDyn) is defined. KDyn represents the vertical mixing of the atmosphere by both breaking (dissipating) and vertically propagating (non‐dissipating) gravity waves. Here we show that, when the new diffusivity is used, the downward fluxes of Fe and Na between 80 and 100 km largely increase. Larger meteoric ablation injection rates of these metals (within a factor 2 of measurements) can now be used in WACCM, which produce Na and Fe layers in good agreement with lidar observations. Mesospheric CO2 is also significantly impacted, with the largest CO2 concentration increase occurring between 80 and 90 km, where model‐observations agreement improves. However, in regions where the model overestimates CO2 concentration, the new parametrization exacerbates the model bias. The mesospheric cooling simulated by the new parametrization, while needed, is currently too strong almost everywhere. The summer mesopause in both hemispheres becomes too cold by about 30 K compared to observations, but it shifts upward, partially correcting the WACCM low summer mesopause. Our results highlight the far‐reaching implications and the necessity of representing vertically propagating non‐breaking gravity waves in climate models. This novel method of modeling gravity waves contributes to growing evidence that it is time to move away from dissipative‐only gravity wave parametrizations. Plain Language Summary: Atmospheric gravity waves are generated in the lowest layers (∼bottom 10 km) of the atmosphere by processes such as weather systems and air masses interacting with the topography, and can propagate upward to ∼120 km. In this work, the representation of atmospheric gravity waves in a state‐of‐the‐art chemistry climate model, the Whole Atmosphere Community Climate Model (WACCM), has been updated. In the new model version, the mixing of the atmosphere caused by gravity waves that propagate upwards above 80 km and do not break is part of the total mixing of the atmosphere, which hitherto was considered to be caused by the turbulence created by gravity wave breaking. We show here that when this additional source of atmospheric mixing is taken into account, the WACCM model is better able to simulate the sodium and iron atom densities in the upper layers of the atmosphere (between ∼80 and 100 km), created by the ablation of cosmic dust. Additionally, gravity waves significantly affect the representation of CO2 mixing ratios and air temperature within the model. Our work is important because it shows that propagating gravity waves have non‐negligible impacts on basic properties of the Earth's atmosphere such as temperature, winds, and chemical species like CO2, and that the lack of their representation in current climate models needs to be addressed. The Toba eruption ~74,000 y ago was the largest volcanic eruption since the start of the Pleistocene and represents an important test case for understanding the effects of large explosive eruptions on climate and ecosystems. However, the magnitude and repercussions of climatic changes driven by the eruption are strongly debated. High-resolution paleoclimate and archaeological records from Africa find little evidence for the disruption of climate or human activity in the wake of the eruption in contrast with a controversial link with a bottleneck in human evolution and climate model simulations predicting strong volcanic cooling for up to a decade after a Toba-scale eruption. Here, we use a large ensemble of high-resolution Community Earth System Model (CESM1.3) simulations to reconcile climate model predictions with paleoclimate records, accounting for uncertainties in the magnitude of Toba sulfur emissions with high and low emission scenarios. We find a near-zero probability of annual mean surface temperature anomalies exceeding 4 °C in most of Africa in contrast with near 100% probabilities of cooling this severe in Asia and North America for the high sulfur emission case. The likelihood of strong decreases in precipitation is low in most of Africa. Therefore, even Toba sulfur release at the upper range of plausible estimates remains consistent with the muted response in Africa indicated by paleoclimate proxies. Our results provide a probabilistic view of the uneven patterns of volcanic climate disruption during a crucial interval in human evolution, with implications for understanding the range of environmental impacts from past and future supereruptions. The Sun provides the energy required to sustain life on Earth and drive our planet's atmospheric circulation. However, establishing a solid physical connection between solar and tropospheric variability has posed a considerable challenge. The canon of solar variability is derived from the 400 years of observations that demonstrates the waxing and waning number of sunspots over an 11(‐ish) year period. Recent research has demonstrated the significance of the underlying 22 years magnetic polarity cycle in establishing the shorter sunspot cycle. Integral to the manifestation of the latter is the spatiotemporal overlapping and migration of oppositely polarized magnetic bands. We demonstrate the impact of "terminators"—the end of Hale magnetic cycles—on the Sun's radiative output and particulate shielding of our atmosphere through the rapid global reconfiguration of solar magnetism. Using direct observation and proxies of solar activity going back some six decades we can, with high statistical significance, demonstrate a correlation between the occurrence of terminators and the largest swings of Earth's oceanic indices: the transition from El Niño to La Niña states of the central Pacific. This empirical relationship is a potential source of increased predictive skill for the understanding of El Niño climate variations, a high‐stakes societal imperative given that El Niño impacts lives, property, and economic activity around the globe. The non-LTE computation is too CPU time-consuming to be fully incorporated in climate models and hence it is parameterized. The most used parameterization of the CO2 15 µm cooling for the Earth's middle and upper atmosphere was developed by Fomichev et al. (1998). The valid range of this parameterization with respect to CO2 volume mixing ratios (VMR) is, however, exceeded by the CO2 of several scenarios considered in the Coupled Climate Model Intercomparison Projects; in particular, the abrupt-4xCO2 experiment. Therefore, an extension, as well as an update, of that parameterization is both needed and timely. In this work, we present an update of the parameterization developed by Fomichev et al. (1998), which now covers CO2 volume mixing ratios in the lower atmosphere from -0.5 to over 10 times the CO2 pre-industrial value of 284 ppmv (i.e., 150 ppmv to 3000 ppmv). Furthermore, it is improved by using a more contemporary CO2 line list and collisional rates that affect the CO2 cooling rates. Overall, accuracy is improved when tested against reference lineby- line calculations and by using measured global temperature profiles of the middle atmosphere. On average the errors are below 0.5Kday-1 for the present-day and lower CO2 VMRs. The errors increase to -1-2 Kday1 at altitudes between 100- 120 km for CO2 concentrations of two to three times the preindustrial values. For very high CO2 concentrations (four to ten times the pre-industrial abundances) the errors are below -1Kday-1 for most regions and conditions, except at 110-120 km where the parameterization overestimates them by -1.5%. When applied to a large dataset of global (pole-to-pole and four seasons) measured temperature profiles, the errors of the parameterization are generally below 0.5Kday-1, except between 5x10-3 hPa and 3x10-4 hPa (-85-95 km), where they can reach biases of 1-2Kday-1. However, for elevated stratopause events, it underestimates the cooling rates by 3-7Kday-1 (10%) at altitudes of 80--100 km and the parameterized cooling rates show a large spread when compared to reference calculations. Abstract: We simulated anthropogenic global change through the entire atmosphere, including the thermosphere and ionosphere, using the Whole Atmosphere Community Climate Model‐eXtended. The basic result was that even as the lower atmosphere gradually warms, the upper atmosphere rapidly cools. The simulations employed constant low solar activity conditions, to remove the effects of variable solar and geomagnetic activity. Global mean annual mean temperature increased at a rate of +0.2 K/decade at the surface and +0.4 K/decade in the upper troposphere but decreased by about −1 K/decade in the stratosphere‐mesosphere and −2.8 K/decade in the thermosphere. Near the mesopause, temperature decreases were small compared to the interannual variation, so trends in that region are uncertain. Results were similar to previous modeling confined to specific atmospheric levels and compared favorably with available measurements. Nitric oxide (NO) observations from the Solar Occultation for Ice Experiment and Student Nitric Oxide Explorer satellite instruments are investigated to determine the relative importance of drivers of short-term NO variability. We study the variations of deseasonalized NO anomalies by removing a climatology, which explains between approximately 70% and 90% of the total NO budget, and relate them to variability in geomagnetic activity and solar radiation. Throughout the lower thermosphere geomagnetic activity is the dominant process at high latitudes, while in the equatorial region solar radiation is the primary source of short-term NO changes. Consistent results are obtained on estimated geomagnetic and radiation contributions of NO variations in the two data sets, which are nearly a decade apart in time. We report measurements of atomic sodium, iron and temperature in the mesosphere and lower thermosphere (MLT) made by ground-based lidars at the ALOMAR observatory (69°N, 16°E) during a major sudden stratospheric warming (SSW) event that occurred in January 2009. The high resolution temporal observations allow the responses of the Na and Fe layers to the SSW at high northern latitudes to be investigated. A significant cooling with temperatures as low as 136 K around 90 km was observed on 22–23 January 2009, along with substantial depletions of the Na and Fe layers (an ~80% decrease in the column abundance with respect to the mean over the observation period). The Whole Atmosphere Community Climate Model (WACCM) incorporating the chemistry of Na, Fe, Mg and K, and nudged with reanalysis data below 60 km, captures well the timing of the SSW, although the extent of the cooling and consequently the depletion in the Na and Fe layers is slightly underestimated. The model also predicts that the perturbations to the metal layers would have been observable even at equatorial latitudes. The modelled Mg layer responds in a very similar way to Na and Fe, whereas the K layer is barely affected by the SSW because of the enhanced conversion of K + ions to K atoms at the very low temperatures. The NCAR Whole Atmosphere Community Climate Model (WACCM) is used to investigate the dynamical influence of the lower and middle atmosphere on the upper mesosphere and lower thermosphere. In simulations using a methodology adapted from the "specified dynamics" (nudged) version of the model, horizontal winds and temperature over part of the vertical range of the atmosphere are relaxed toward results from a previous simulation that serves as the true simulation, equivalent to meteorological analysis. In the upper mesosphere, the magnitude of the divergence of the constrained simulations from the true simulation depends on the vertical extent and frequency of the data used for nudging the model and grows with altitude. The simulations quantify the error growth of the model dynamical fields when data and forcing terms are known exactly and there are no model biases. The error growth rate and the ultimate discrepancy between the nudged and true fields depend strongly on the method used for representing gravity wave drag. The largest error growth occurs when the gravity wave parameterization uses interactive wave sources that depend on convective activity or fronts. Errors are reduced when the same parameterization is used with smoothly varying specified wave sources. The smallest errors are seen when the parameterized gravity wave drag is replaced by linear Rayleigh friction damping on the wind speed. Observational and modeling evidence suggest a recent acceleration of the stratospheric Brewer-Dobson circulation (BDC), driven by climate change and stratospheric ozone depletion. However, slowly varying natural variability can compromise our ability to detect such forced changes over the relatively short observational record. Using observations and chemistry-climate model simulations, we demonstrate a link between multi-decadal variability in the strength of the BDC and the Interdecadal Pacific Oscillation (IPO), with knock-on impacts for composition in the stratosphere. After accounting for the IPO-like variability in the BDC, the modeled trend is approximately 7%-10% dec-1 over 1979-2010. Furthermore, we find that sea surface temperatures explain up to 50% of the simulated decadal variability in tropical mid-stratospheric ozone. Our findings demonstrate strong links between low-frequency variability in the oceans, troposphere and stratosphere, as well as their potential importance in detecting structural changes in the BDC and future ozone recovery. Plain Language Summary Natural variability is a key element of the climate system and can mask human-induced changes. Here, we are interested in the naturally varying strength of the stratospheric global circulation and how this impacts the composition of the stratosphere. Using observations and model simulations, we show that slowly changing (multi-decadal) natural variability in the Pacific Ocean is reflected in the stratospheric circulation. This link helps us to better understand structural changes in the stratospheric circulation arising due to human interferences. In turn, slow transport variability reconciles recent low levels of ozone in the middle tropical stratosphere, which otherwise are in disagreement with the expected ozone recovery. These results have implications for both reconciling theory and observed changes in the stratospheric circulation, as well as better understanding the rate of stratospheric ozone recovery. A new global set of atmospheric temperature profiles is retrieved from recalibrated radiance spectra recorded with the Michelson Interferometer for Passive Atmospheric Sounding (MIPAS). Changes with respect to previous data versions include a new radiometric calibration considering the time dependency of the detector nonlinearity and a more robust frequency calibration scheme. Temperature is retrieved using a smoothing constraint, while tangent altitude pointing information is constrained using optimal estimation. ECMWF ERA-Interim is used as a priori temperature below 43 km. Above, a priori data are based on data from the Whole Atmosphere Community Climate Model Version 4 (WACCM4). Bias-corrected fields from specified dynamics runs, sampled at the MIPAS times and locations, are used, blended with ERA-Interim between 43 and 53 km. Horizontal variability of temperature is considered by scaling an a priori 3D temperature field in the orbit plane in a way that the horizontal structure is provided by the a priori while the vertical structure comes from the measurements. Additional microwindows with better sensitivity at higher altitudes are used. The background continuum is jointly fitted with the target parameters up to 58 km altitude. The radiance offset correction is strongly regularized towards an empirically determined vertical offset profile. In order to avoid the propagation of uncertainties of O 3 and H 2 O a priori assumptions, the abundances of these species are retrieved jointly with temperature. The retrieval is based on HITRAN 2016 spectroscopic data, with a few amendments. Temperature-adjusted climatologies of vibrational populations of CO 2 states emitting in the 15 µ m region are used in the radiative transfer modeling in order to account for non-local thermodynamic equilibrium. Numerical integration in the radiative transfer model is now performed at higher accuracy. The random component of the temperature uncertainty typically varies between 0.4 and 1 K, with occasional excursions up to 1.3 K above 60 km altitude. The leading sources of the random component of the temperature error are measurement noise, gain calibration uncertainty, spectral shift, and uncertain CO 2 mixing ratios. The systematic error is caused by uncertainties in spectroscopic data and line shape uncertainties. It ranges from 0.2 K at 20 km altitude for northern midlatitude summer conditions to 2.3 K at 12 km for tropical conditions. The estimated total uncertainty amounts to values between 0.6 K at 20 km for midlatitude summer conditions to 2.5 K at 12–15 km for tropical conditions. The vertical resolution varies around 3 km for altitudes below 50 km. The long-term drift encountered in the previous temperature product has been largely reduced. The consistency between high spectral resolution results from 2002 to 2004 and the reduced spectral resolution results from 2005 to 2012 has been largely improved. Retrieving the total number density [OH], which is used in the chemical balance equations and is the sum of both ground and excited vibrational state populations, is a challenging problem to such a degree there exist no such estimates from recent space observations. We present a novel retrieval approach to simultaneously and self‐consistently derive both [O(3P)] and total [OH] in the nighttime mesosphere and lower thermosphere which operates with the Meinel band volume emission rates and their ratios. Its application to the Sounding of the Atmosphere using Broadband Emission Radiometry (SABER) and Scanning Imaging Absorption spectroMeter for Atmospheric CHartographY (SCIAMACHY) observations shows a good agreement of the retrieved [O(3P)] taking into account the measurement uncertainties and variation of model inputs used. However, retrieved [OH] show a large discrepancy, mainly above 90 km. SCIAMACHY [OH] is generally in good agreement with WACCM [OH] after accounting for uncertainties, while SABER OH is larger than WACCM [OH] by up to a factor of 2. To explore the various couplings across space and time and between ecosystems in a consistent manner, atmospheric modeling is moving away from the fractured limited-scale modeling strategy of the past toward a unification of the range of scales inherent in the Earth system. This paper describes the forward-looking Multi-Scale Infrastructure for Chemistry and Aerosols (MUSICA), which is intended to become the next-generation community infrastructure for research involving atmospheric chemistry and aerosols. MUSICA will be developed collaboratively by the National Center for Atmospheric Research (NCAR) and university and government researchers, with the goal of serving the international research and applications communities. The capability of unifying various spatiotemporal scales, coupling to other Earth system components, and process-level modularization will allow advances in both fundamental and applied research in atmospheric composition, air quality, and climate and is also envisioned to become a platform that addresses the needs of policy makers and stakeholders. In April 2010, a coronal mass ejection and a corotating interaction region on the Sun resulted in energetic electron precipitation (EEP) influencing the Earth's atmosphere from 50 to 150 km altitude. In this study we investigate the direct and indirect nitric oxide (NO) response to the EEP, using observations from TED and MEPED / POES (Total Energy Detector and the Medium Energy Proton and Electron Detector on the National Oceanic and Atmospheric Administration's Polar orbiting Operational Environmental Satellites), and SOFIE / AIM (Solar Occultation For Ice Experiment / Aeronomy of Ice in the Mesosphere). In comparison to the simulations using the Whole Atmosphere Community Climate Model (WACCM), we find that EEP production of NO in the D-region is well simulated when both medium energy electron precipitation and negative and cluster ion chemistry is included. However, the main EEP production of NO occurs in the E-region, and there the observed and modeled production differ. The pre-storm NO levels are higher in the model than in observations, and the modeled storm time increase is lower than in observations. To investigate the cause of this discrepancy, and to ascertain if this is a general tendency of the model we extend the comparisons to include temperature, transportation and seasonal effects in the observations and model. We use data from two NASA satellites, the Thermosphere Ionosphere Energetics and Dynamics (TIMED) and the Aeronomy of Ice in the Mesosphere (AIM) satellites, in conjunction with model simulations from the thermosphere-ionosphere-mesosphere-electrodynamics general circulation model (TIME-GCM) to elucidate the key dynamical and chemical factors governing the abundance and diurnal variation of lower thermospheric nitric oxide (NO) at near-solar minimum conditions and low latitudes. This analysis was enabled by the recent orbital precession of the AIM satellite which caused the solar occultation pattern measured by the Solar Occultation for Ice Experiment (SOFIE) to migrate down to low and mid-latitudes for specific periods of time. We use a month of NO data collected in January 2017 to compare with two versions of the TIME-GCM; one is driven solely by climatological tides and analysis-derived planetary waves at the lower boundary and is free running at all other altitudes, and the other is constrained by a high-altitude analysis from the Navy Global Environmental Model (NAVGEM) up to the mesopause. We also compare SOFIE data with a NO climatology from the nitric oxide empirical model (NOEM). Both SOFIE and NOEM yield peak NO abundances of around 4×107 cm -3 ; however, the SOFIE profile peaks about 6–8 km lower than NOEM. We show that this difference is likely a local time effect, with SOFIE being a dawn measurement and NOEM representing late morning and/or near noon. The constrained version of TIME-GCM exhibits a low-altitude dawn peak, while the model that is forced solely at the lower boundary and free running above does not. We attribute this difference to a phase change in the semi-diurnal tide in the NAVGEM-constrained model, causing the descent of high NO mixing ratio air near dawn. This phase difference between the two models arises due to differences in the mesospheric zonal mean zonal winds. Regarding the absolute NO abundance, all versions of the TIME-GCM overestimate this. Tuning the model to yield calculated atomic oxygen in agreement with TIMED data helps but is insufficient. Furthermore, the TIME-GCM underestimates the electron density (Ne) as compared with the International Reference Ionosphere (IRI) empirical model. This suggests a potential conflict with the requirements of NO modeling and Ne modeling, since one solution typically used to increase model Ne is to increase the solar soft X-ray flux, which would, in this case, worsen the NO model–data discrepancy. Abstract: Key developments have been made to the NCAR Whole Atmosphere Community Climate Model with thermosphere and ionosphere extension (WACCM‐X). Among them, the most important are the self‐consistent solution of global electrodynamics, and transport of O+ in the F‐region. Other ionosphere developments include time‐dependent solution of electron/ion temperatures, metastable O+ chemistry, and high‐cadence solar EUV capability. Additional developments of the thermospheric components are improvements to the momentum and energy equation solvers to account for variable mean molecular mass and specific heat, a new divergence damping scheme, and cooling by O(3P) fine structure. Simulations using this new version of WACCM‐X (2.0) have been carried out for solar maximum and minimum conditions. Thermospheric composition, density, and temperatures are in general agreement with measurements and empirical models, including the equatorial mass density anomaly and the midnight density maximum. The amplitudes and seasonal variations of atmospheric tides in the mesosphere and lower thermosphere are in good agreement with observations. Although global mean thermospheric densities are comparable with observations of the annual variation, they lack a clear semiannual variation. In the ionosphere, the low‐latitude E × B drifts agree well with observations in their magnitudes, local time dependence, seasonal, and solar activity variations. The prereversal enhancement in the equatorial region, which is associated with ionospheric irregularities, displays patterns of longitudinal and seasonal variation that are similar to observations. Ionospheric density from the model simulations reproduces the equatorial ionosphere anomaly structures and is in general agreement with observations. During the last decade, several limb sounding satellites have measured the global sodium (Na) number densities in the mesosphere and lower thermosphere (MLT). Datasets are now available from Global Ozone Monitoring by Occultation of Stars (GOMOS), the SCanning Imaging Absorption spectroMeter for Atmospheric CHartography (SCIAMACHY) (both on Envisat) and the Optical Spectrograph and InfraRed Imager System (OSIRIS) (on Odin). Furthermore, global model simulations of the Na layer in the MLT simulated by the Whole Atmosphere Community Climate Model, including the Na species (WACCM-Na), are available. In this paper, we compare these global datasets. The observed and simulated monthly averages of Na vertical column densities agree reasonably well with each other. They show a clear seasonal cycle with a summer minimum most pronounced at the poles. They also show signs of a semi-annual oscillation in the equatorial region. The vertical column densities vary from 0:5 ± 109 to 7 ± 109 cm-22 near the poles and from 3 ± 109 to 4 ± 109 cm-22 at the Equator. The phase of the seasonal cycle and semi-annual oscillation shows small differences between the Na amounts retrieved from different instruments. The full width at half maximum of the profiles is 10 to 16 km for most latitudes, but significantly smaller in the polar summer. The centroid altitudes of the measured sodium profiles range from 89 to 95 km, whereas the model shows on average 2 to 4 km lower centroid altitudes. This may be explained by the mesopause being 3 km lower in the WACCM simulations than in measurements. Despite this global 2-4 km shift, the model captures well the latitudinal and temporal variations. The variation of the WACCM dataset during the year at different latitudes is similar to the one of the measurements. Furthermore, the differences between the measured profiles with different instruments and therefore different local times (LTs) are also present in the model-simulated profiles. This paper describes the recommended solar forcing dataset for CMIP6 and highlights changes with respect to CMIP5. The solar forcing is provided for radiative properties, namely total solar irradiance (TSI), solar spectral irradiance (SSI), and the F10.7 index as well as particle forcing, including geomagnetic indices Ap and Kp, and ionization rates to account for effects of solar protons, electrons, and galactic cosmic rays. This is the first time that a recommendation for solar-driven particle forcing has been provided for a CMIP exercise. The solar forcing datasets are provided at daily and monthly resolution separately for the CMIP6 preindustrial control, historical (1850-2014), and future (2015-2300) simulations. For the preindustrial control simulation, both constant and time-varying solar forcing components are provided, with the latter including variability on 11-year and shorter timescales but no long-term changes. For the future, we provide a realistic scenario of what solar behavior could be, as well as an additional extreme Maunderminimum- like sensitivity scenario. This paper describes the forcing datasets and also provides detailed recommendations as to their implementation in current climate models. For the historical simulations, the TSI and SSI time series are defined as the average of two solar irradiance models that are adapted to CMIP6 needs: an empirical one (NRLTSI2-NRLSSI2) and a semi-empirical one (SATIRE). A new and lower TSI value is recommended: the contemporary solar-cycle average is now 1361.0Wm-2. The slight negative trend in TSI over the three most recent solar cycles in the CMIP6 dataset leads to only a small global radiative forcing of -0.04Wm-2. In the 200-400 nm wavelength range, which is important for ozone photochemistry, the CMIP6 solar forcing dataset shows a larger solar-cycle variability contribution to TSI than in CMIP5 (50% compared to 35 %). We compare the climatic effects of the CMIP6 solar forcing dataset to its CMIP5 predecessor by using timeslice experiments of two chemistry-climate models and a reference radiative transfer model. The differences in the long-term mean SSI in the CMIP6 dataset, compared to CMIP5, impact on climatological stratospheric conditions (lower shortwave heating rates of -0.35Kday-1 at the stratopause), cooler stratospheric temperatures (-1.5K in the upper stratosphere), lower ozone abundances in the lower stratosphere (-3 %), and higher ozone abundances (C1.5% in the upper stratosphere and lower mesosphere). Between the maximum and minimum phases of the 11-year solar cycle, there is an increase in shortwave heating rates (C0.2Kday-1 at the stratopause), temperatures (~1K at the stratopause), and ozone (C2.5% in the upper stratosphere) in the tropical upper stratosphere using the CMIP6 forcing dataset. This solar-cycle response is slightly larger, but not statistically significantly different from that for the CMIP5 forcing dataset. CMIP6 models with a well-resolved shortwave radiation scheme are encouraged to prescribe SSI changes and include solar-induced stratospheric ozone variations, in order to better represent solar climate variability compared to models that only prescribe TSI and/or exclude the solarozone response. We show that monthly-mean solar-induced ozone variations are implicitly included in the SPARC/CCMI CMIP6 Ozone Database for historical simulations, which is derived from transient chemistry-climate model simulations and has been developed for climate models that do not calculate ozone interactively. CMIP6 models without chemistry that perform a preindustrial control simulation with time-varying solar forcing will need to use a modified version of the SPARC/CCMI Ozone Database that includes solar variability. CMIP6 models with interactive chemistry are also encouraged to use the particle forcing datasets, which will allow the potential long-term effects of particles to be addressed for the first time. The consideration of particle forcing has been shown to significantly improve the representation of reactive nitrogen and ozone variability in the polar middle atmosphere, eventually resulting in further improvements in the representation of solar climate variability in global models. During the last decade, multiple limb sounding satellites have measured the global sodium (Na) number densities in the mesosphere and lower thermosphere (MLT).Datasets are now available from GOMOS, SCIAMACHY (both on Envisat) and OSIRIS/Odin. Furthermore, global model simulations of the Na layer in the MLT simulated with WACCM-Na are available. In this paper, we compare these global datasets. Globally, there is an agreement in the observed and simulated monthly average of Na vertical column densities that were compared with each other. They show a clear seasonal cycle with a summer minimum most pronounced at the poles. They also show signs of a semi-annual oscillation in the equatorial region. The vertical column densities vary between 0.5 × 109 cm-2 to 7 × 109 cm-2 near the poles and between 3 × 109 cm-2 to 4 × 109 cm-2 at the equator. The phase of the seasonal cycle and semi-annual oscillation shows small differences between the different instruments. The full width at half maximum of the profiles is 10 to 16 km for most latitudes, but significantly smaller in the polar summer. The centroid altitudes of the measured sodium profiles range from 89 to 95 km, while the model shows on average 2 to 4 km lower centroid altitudes. This coincides with a 3 km lower mesopause altitude in the WACCM simulations compared to measurements, which may be the reason for the low centroid altitudes. Despite this global 2 to 4 km shift, the model captures latitudinal and temporal variations. The variation of the WACCM dataset during the year at different latitudes is similar to the one of the measurements. Furthermore, the differences between the measured profiles with different instruments and therefore different local times are also present in the model simulated profiles. This study presents a new ion-neutral chemical model coupled into the Whole Atmosphere Community Climate Model (WACCM). The ionospheric D-region (altitudes ~50-90 km) chemistry is based on the Sodankylä Ion Chemistry (SIC) model, a one-dimensional model containing 307 ion-neutral and ion recombination, 16 photodissociation and 7 photoionization reactions of neutral species, positive and negative ions, and electrons. The SIC mechanism was reduced using the simulation error minimization connectivity method (SEM-CM) to produce a reaction scheme of 181 ion-molecule reactions of 181 ion-molecule reactions of 27 positive and 18 negative ions. This scheme describes the concentration profiles at altitudes between 20 km and 120 km of a set of major neutral species (HNO3, O3, H2O2, NO, NO2, HO2, OH, N2O5/ and ions (O+2, O+4, NO+, NO+ (H2O), O+2 (H2O), H+(H2O), H+(H2O)2, H+(H2O)3, H+(H2O)4, O-3, NO-2, O-, O2, OH-, O-2 (H2O), O-2 (H2O)2, O-4, CO-3, CO-3 (H2O), CO-4, HCO-3, NO-2, NO-3, NO-3 (H2O), NO-3 (H2O)2, NO-3 (HNO3/, NO-3 (HNO3/2, Cl-, ClO-/, which agree with the full SIC mechanism within a 5% tolerance. Four 3-D model simulations were then performed, using the impact of the January 2005 solar proton event (SPE) on D-region HOx and NOx chemistry as a test case of four different model versions: the standard WACCM (no negative ions and a very limited set of positive ions); WACCM-SIC (standard WACCM with the full SIC chemistry of positive and negative ions); WACCM-D (standard WACCM with a heuristic reduction of the SIC chemistry, recently used to examine HNO3 formation following an SPE); and WACCMrSIC (standard WACCM with a reduction of SIC chemistry using the SEM-CM method). The standard WACCM misses the HNO3 enhancement during the SPE, while the full and reduced model versions predict significant NOx, HOx and HNO3 enhancements in the mesosphere during solar proton events. The SEM-CM reduction also identifies the important ion-molecule reactions that affect the partitioning of odd nitrogen (NOx/, odd hydrogen (HOx / and O3 in the stratosphere and mesosphere. This paper describes the solar forcing dataset for CMIP6 and highlights in particular changes with respect to the CMIP5 recommendation. The solar forcing is provided for radiative properties, i.e., total solar irradiance (TSI) and solar spectral irradiance (SSI), and F10.7 cm radio flux, as well as particle forcing, i.e., geomagnetic indices Ap and Kp, and ionisation rates to account for effects of solar protons, electrons and galactic cosmic rays. This is the first time that a recommendation for solar-driven particle forcing is provided for a CMIP exercise. The solar forcing dataset is provided at daily and monthly resolution separately for the CMIP6 Historical Simulation (1850-2014), for the future (2015-2300), including an additional extreme Maunder Minimum-like sensitivity scenario, as well as for a constant and a time-varying forcing for the preindustrial control simulation. The paper not only describes the forcing dataset, but also provides detailed recommendations for how to implement the different forcing components in climate models. The TSI and SSI time series are defined as averages of two (semi-) empirical solar irradiance models, namely the NRLTSI2/NRLSSI2 and SATIRE-TS. A new and lower TSI value is recommended: the contemporary solar cycle-average is now 1361.0 W/m². The slight negative trend in TSI during the last three solar cycles in CMIP6 is statistically indistinguishable from available observations and only leads to a small global radiative forcing of -0.04 W/m². In the 200-400 nm range, which is also important for ozone photochemistry, CMIP6 shows a larger solar cycle variability contribution to TSI than CMIP5 (50 % as compared to 35 %). The CMIP6 dataset is tested and compared to its CMIP5 predecessor using timeslice experiments of two chemistry-climate models and a reference radiative transfer model. The changes in the background SSI in the CMIP6 dataset, as compared to CMIP5, impact on climatological stratospheric conditions (lower shortwave heating rates (-0.35 K/day at the stratopause), cooler stratospheric temperatures (-1.5 K in the upper stratosphere), lower ozone abundances in the lower stratosphere (-3 %), and higher ozone abundances (+1.5 % in the upper stratosphere and lower mesosphere). Between the maximum and minimum phases of the 11-year solar cycle, there is an increase in shortwave heating rates (+0.2 K/day at the stratopause), temperatures (~1 K at the stratopause), and ozone (+2.5 % in the upper stratosphere) in the tropical upper stratosphere using the CMIP6 forcing dataset. This solar cycle response is slightly larger, but not statistically significantly different from that for the CMIP5 forcing dataset. We present a comparison of the temperature and sodium layer properties observed by the ALOMAR Na lidar (69.3°N, 16.0°E) and simulated by the Whole Atmosphere Community Climate Model with specified dynamics and implemented sodium chemistry (WACCM-Na). To constrain the meteorological fields below 60 km, we use MERRA and GEOS-5. For the years 2008 to 2012, we analyse daily averages of temperature between 80.5 km and 101.5 km altitude, and of the Na layer's peak height, peak density, and centroid height. Both model runs are able to reproduce the pronounced seasonal cycle of Na number density and temperature at high latitudes very well. Especially between 86.5 km and 95.5 km, the measured and simulated temperatures agree very well. The lidar measurements confirm the model predictions that the January 2012 stratospheric warming led to large variation in temperature and Na density. The correlation coefficient between Na number density and temperature is positive for almost all altitudes in the lidar data, but not in the simulations. On average, the centroid height and peak height measured by lidar is about 2 km–3 km higher than simulated by WACCM-Na. [ABSTRACT FROM AUTHOR]

For atmospheric tides driven by solar heating, the database of climate model output used in the most recent assessment report of the Intergovernmental Panel on Climate Change (IPCC) confirms and extends the authors' earlier results based on the previous generation of models. Both the present study and the earlier one examine the surface pressure signature of the tides, but the new database removes a shortcoming of the earlier study in which model simulations were not strictly comparable to observations. The present study confirms an approximate consistency among observations and all model simulations, despite variation of model tops from 31 to 144 km. On its face, this result is surprising because the dominant (semidiurnal) component of the tides is forced mostly by ozone heating around 30-70-km altitude. Classical linear tide calculations and occasional numerical experimentation have long suggested that models with low tops achieve some consistency with observations by means of compensating errors, with wave reflection from the model top making up for reduced ozone forcing. Future work with the new database may confirm this hypothesis by additional classical calculations and analyses of the ozone heating profiles and wave reflection in Coupled Model Intercomparison Project (CMIP) models. Recent evidence suggests that synaptic plasticity occurs during homeostatic processes, including sleep–wakefulness regulation, although the underlying mechanisms are not well understood. Polysialylated neural cell adhesion molecule (PSA NCAM) is a transmembrane protein that has been implicated in various forms of plasticity. To investigate whether PSA NCAM is involved in the neuronal plasticity associated with spontaneous sleep–wakefulness regulation and sleep homeostasis, four studies were conducted using rats. First, we showed that PSA NCAM immunoreactivity is present in close proximity to key neurons in several nuclei of the sleep–wakefulness system, including the tuberomammillary hypothalamic nucleus, dorsal raphe nucleus, and locus coeruleus. Second, using western blot analysis and densitometric image analysis of immunoreactivity, we found that 6 h of sleep deprivation changed neither the levels nor the general location of PSA NCAM in the sleep–wakefulness system. Finally, we injected endoneuraminidase (Endo N) intracerebroventricularly to examine the effects of polysialic acid removal on sleep–wakefulness states and electroencephalogram (EEG) slow waves at both baseline and during recovery from 6 h of sleep deprivation. Endo N-treated rats showed a small but significant decrease in baseline rapid eye movement (REM) sleep selectively in the late light phase, and a facilitated REM sleep rebound after sleep deprivation, as compared with saline-injected controls. Non-REM sleep and wakefulness were unaffected by Endo N. These results suggest that PSA NCAM is not particularly involved in the regulation of wakefulness or non-REM sleep, but plays a role in the diurnal pattern of REM sleep as well as in some aspects of REM sleep homeostasis. Energetic particle precipitation is one of the main processes by which the sun influences atmospheric composition and structure. The polar middle atmosphere is chemically disturbed by the precipitation-induced production of nitric oxides (NO x) and hydrogen oxides (HO x) and the associated ozone (O 3) loss, but the importance for the dynamics is still debated. The role of precipitating medium energy electrons (MEEs), which are able to penetrate into the mesosphere, has received increased attention, but has only recently begun to be incorporated in chemistry-climate models. We use the NCAR Whole Atmosphere Community Climate Model (WACCM) to study the climate impact from MEE precipitation by performing two idealized ensemble experiments under pre-industrial conditions, with and without the MEE forcing, over the period of the solar cycle 23 (only full calendar years, 1997–2007). Each experiment includes 20 11-year ensemble members, total 220 years. Our results indicate a strong month-to-month variability in the dynamical response to MEE throughout the winter period. We find a strengthening of the polar vortex in the northern hemisphere during December, but the signal decays rapidly in the following months. The polar vortex strengthening is likely attributable to planetary wave reduction due to increased zonal symmetries in upper stratospheric ozone heating, initially triggered by MEE-induced NO x advected into the sunlit regions. We also find a similar early winter polar vortex strengthening in the southern hemisphere during June. Changes in mean meridional circulation accompany these anomalous wave forcings, leading to dynamically-induced vertical temperature dipoles at high latitudes. The associated weakening of the stratospheric mean meridional circulation results in an upper stratospheric polar ozone deficit in early winter. This polar cap ozone deficit is strongest in the southern hemisphere and contributes to a polar vortex weakening in late winter, in concert with increased planetary wave forcing. In both hemispheres, the stratospheric polar vortex signal seems to migrate downwards into the troposphere and to the surface. • Sub-polar O 3 depletion by NO x perturb zonally asymmetric O 3 and short wave heating and thereby planetary wave (PW) driving. • The reduced PW forcing strengthens the polar vortices in early winter, while the SH polar vortex is weakened in late winter. • Vertical dipoles in temperatures are induced at high latitudes by dynamically induced anomalous mean meridional circulations. • The early (late) winter dynamical changes migrate downward into the troposphere in NH (SH).
