Enteroctopus megalocyathus es un importante recurso comercial capturado por pesquerías de pequeña escala de Argentina y Chile, con acceso limitado a métodos de preservación con frío. En este sentido, el uso de métodos alternativos de conservación poscosecha podría ser útil para preservar la buena calidad del producto crudo. Se investigó el efecto de los tratamientos poscosecha mediante inmersión en agua de mar, hielo en escamas, ácido acético al 0,1% y un control en pulpo crudo durante el almacenamiento a 4 °C durante siete días. Bajo estos tratamientos, se evaluaron cambios en parámetros físicos, químicos, microbiológicos y atributos sensoriales. Los resultados mostraron que para el tratamiento control y agua de mar, el pulpo se volvió inaceptable al tercer día. Los tratamientos con hielo y ácido acético al 0,1% presentaron mejores parámetros de calidad física, química y microbiológica a lo largo de los días de almacenamiento. Con base en los atributos sensoriales, la carne de pulpo sumergida en ácido acético al 0,1% se mantuvo dentro de los límites de aceptabilidad hasta el quinto día, mientras que el tratamiento con hielo extendió la calidad inicial al menos durante siete días. Por tanto, el ácido acético al 0,1% podría ser un método económico y fácilmente aplicable durante el manejo poscosecha en la pesquería de E. megalocyathus.

Cultivated potato is a vegetatively propagated crop, and most varieties are autotetraploid with high levels of heterozygosity. Reducing the ploidy and breeding potato at the diploid level can increase efficiency for genetic improvement including greater ease of introgression of diploid wild relatives and more efficient use of genomics and markers in selection. More recently, selfing of diploids for generation of inbred lines for F1 hybrid breeding has had a lot of attention in potato. The current study provides genomics resources for nine legacy non-inbred adapted diploid potato clones developed at Agriculture and Agri-Food Canada. De novo genome sequence assembly using 10× Genomics and Illumina sequencing technologies show the genome sizes ranged from 712 to 948 Mbp. Structural variation was identified by comparison to two references, the potato DMv6.1 genome and the phased RHv3 genome, and a k-mer based analysis of sequence reads showed the genome heterozygosity range of 1 to 9.04% between clones. A genome-wide approach was taken to scan 5 Mb bins to visualize patterns of heterozygous deleterious alleles. These were found dispersed throughout the genome including regions overlapping segregation distortions. Novel variants of the StCDF1 gene conferring earliness of tuberization were found among these clones, which all produce tubers under long days. The genomes will be useful tools for genome design for potato breeding.

Mitochondrial DNA is maternally inherited and is shown to affect nuclear–cytoplasmic interactions in potato. Analyzing the mitogenome helps understand the evolutionary relationships and improve breeding programs in potato. We report complete mitogenome sequences from a panel of 13 potato accessions of various taxa. Each mitogenome has three independent circular molecules, except one of the S. bukasovii sample BUK2, which has a single circular molecule. Each mitogenome code for 37 non-redundant protein-coding genes, three rRNAs, 20 tRNAs, and 19 hypothetical open reading frames. Phylogenetic analysis reveals congruency between plastome and mitogenome phylogeny.

In recent years, there has been a growing need for accessible High-Throughput Plant Phenotyping (HTPP) platforms that can take measurements of plant traits in open fields. This paper presents a phenotyping system designed to address this issue by combining ultrasonic and multispectral sensing of the crop canopy with other diverse measurements under varying environmental conditions. The system demonstrates a throughput increase by a factor of 50 when compared to a manual setup, allowing for efficient mapping of crop status across a field with crops grown in rows of any spacing. Tests presented in this paper illustrate the type of experimentation that can be performed with the platform, emphasizing the output from each sensor. The system integration, versatility, and ergonomics are the most significant contributions. The presented system can be used for studying plant responses to different treatments and/or stresses under diverse farming practices in virtually any field environment. It was shown that crop height and several vegetation indices, most of them common indicators of plant physiological status, can be easily paired with corresponding environmental conditions to facilitate data analysis at the fine spatial scale.

Potato (Solanum tuberosum L.) is the world’s fourth most important food crop and essential for global food security. The potato chloroplast genomes, the plastomes, are highly conserved and are largely studied for their maternal lineages. In this study, we assembled the complete circular plastome sequences of nine diploid potato clones, with sizes ranging between 155,296 bp and 155,564 bp. Annotation of these plastomes reveals that they each have 141 genes in a similar order. The computational chloroplast DNA typing reveals three plastid DNA types among the nine plastomes and they are grouped according to these types in the phylogeny.

The chloroplasts are a crucial part of photosynthesizing plant cells and are extensively utilized in phylogenetic studies mainly due to their maternal inheritance. Characterization and analysis of complete plastome sequences is necessary to understand their diversity and evolutionary relationships. Here, a panel of thirteen plastomes from various potato taxa are presented. Though they are highly similar with respect to gene order and content, there is also a great extent of SNPs and InDels between them, with one of the Solanum bukasovii plastomes (BUK2) having the highest number of SNPs and InDels. Five different potato plastome types (C, S, A, W, W2) are present in the panel. Interestingly, the S. tuberosum subsp. tuberosum (TBR) accession has a W-type plastome, which is not commonly found in this species. The S-type plastome has a conserved 48 bp deletion not found in other types, which is responsible for the divergence of the S-type from the C-type plastome. Finally, a phylogenetic analysis shows that these plastomes cluster according to their types. Congruence between the nuclear genome and the plastome phylogeny of these accessions was seen, however with considerable differences, supporting the hypothesis of introgression and hybridization between potato species.

Potato (Solanum tuberosum L.) is an important staple crop with a highly heterozygous and complex genome. Despite its cultural and economic significance, potato improvement efforts have been held back by the relative lack of genetic resources available to producers and breeders. The publication of the potato reference genome and advances in high-throughput sequencing technologies have led to the development of a wide range of genomic and transcriptomic resources. An overview these new tools, from the updated versions of the potato reference genome and transcriptome, to more recent gene expression, regulatory motif, re-sequencing and SNP genotyping analyses, paints a picture of modern potato research and how it will change our understanding of potato as well as other tuber producing Solanaceae.

Potato tuber yields depend on nitrogen (N) supply, which affects source–sink relations. Transcriptome sequencing of the foliar source using a single field trial identified gene expression responsive to 180 kg N ha−1. The expression of N-responsive genes was further analyzed in the next stage using a NanoString nCounter over an expanded number of foliar samples from seven field trials with varying N rates, sites, and cultivars. Least absolute shrinkage and selection operator (LASSO) regression models of gene expression predictive of yield, total plant N uptake, and tuber-specific gravity (proxy for dry matter) were built. Genes in the LASSO model for yield were associated with source–sink partitioning. A key gene regulating tuberization and senescence, StSP6A Flowering locus T, was found in the LASSO model predicting tuber yield, but not the other models. An aminotransferase involved in photorespiratory N assimilation and amino acid biosynthesis was found in all LASSO models. Other genes functioning in amino acid biosynthesis and integration of sulfur (S) and N metabolism were also found in the yield prediction model. The study provides insights on N responses in foliage of potato plants that affect source–sink partitioning. Additionally, N-responsive genes predictive of yield are candidate indicators of N status.

Polyploidy or duplication of an entire genome occurs in the majority of angiosperms. The understanding of polyploid genomes is important for the improvement of those crops, which humans rely on for sustenance and basic nutrition. As climate change continues to pose a potential threat to agricultural production, there will increasingly be a demand for plant cultivars that can resist biotic and abiotic stresses and also provide needed and improved nutrition. In the past decade, Next Generation Sequencing (NGS) has fundamentally changed the genomics landscape by providing tools for the exploration of polyploid genomes. Here, we review the challenges of the assembly of polyploid plant genomes, and also present recent advances in genomic resources and functional tools in molecular genetics and breeding. As genomes of diploid and less heterozygous progenitor species are increasingly available, we discuss the lack of complexity of these currently available reference genomes as they relate to polyploid crops. Finally, we review recent approaches of haplotyping by phasing and the impact of third generation technologies on polyploid plant genome assembly.

Anatomical and physiological specializations for plant adaptation to harsh climates result from molecular mechanisms that can be encoded in the nucleus or organelle. In this study, the complete plastomes of an arctic species, Oxytropis arctobia Bunge (Fabaceae), and a closely related temperate species, O. splendens Douglas ex Hook., were assembled, annotated, and analyzed to identify differences that might help explain their adaptation to different environments. This is consistent with the previously sequenced O. bicolor DC. and O. glabra plastomes, O. arctobia and O. splendens plastomes both have the common features of the inverted repeat-lacking clade (IRLC), as well as atpF intron loss, which is unique to the genus. However, significant differences were observed between the plastomes of O. arctobia and O. splendens and other closely related species (Oxytropis spp. and Astragalus spp.), including a 3 kb inversion, two large insertions (>1 kb), significant modifications of the accD gene, and an overall larger size. In this work, we examined the problem of preparing future faculty (graduate students) regarding their development in multiple roles, focusing on students in science and engineering disciplines. The purpose of the presented research was to address the questions, "Do graduate students believe that their current experiences align with the roles they will perform in their academic careers?" and "How do graduate students' perceptions of their professional roles change during the process of constructing portfolios?" We used the theoretical lens of role identity to guide this work; academic careers are typically categorized in terms of teaching, research, and service, which can be mapped as professional identity roles. We conducted a survey and focus groups with participants working through an ePortfolio development curriculum. Our findings suggest that there is a perception of misalignment between current and future roles, and that the construction of ePortfolios can be utilized to promote reflective practices leading to changed perceptions of those roles.

Las dos partes en las que se propone abordar el tema son el estudio de la epístola poética como forma literaria, primera cumbre; y de la vida de la Virgen María como género, la segunda cumbre.

Abstract Background The clinical management of breast cancer (BC) is mainly based on the assessment of receptor expression by tumour cells. However, there is still an unmet need for novel biomarkers important for prognosis and therapy. The tumour immune microenvironment (TIME) is thought to play a key role in prognosis and therapy selection, therefore this study aimed to describe the TIME in Ethiopian BC patients. Methods RNA was isolated from formalin-fixed paraffin-embedded (FFPE) tissue from 82 women with BC. Expression of PAM50 and 54 immune genes was analysed using the Nanostring platform and differentially expressed genes (DEGs) were determined using ROSALIND®. The abundance of different cell populations was estimated using Nanostring’s cell type profiling module, while tumour infiltrating lymphocytes (TILs) were analysed using haematoxylin and eosin (H&E) staining. In addition, the PIK3CA gene was genotyped for three hotspot mutations using qPCR. Kaplan-Meier survival analysis and log-rank test were performed to compare the prognostic relevance of immune subgroups. Results Four discrete immune phenotypes (IP1-4) were identified through hierarchical clustering of immune gene expression data. These IPs were characterized by DEGs associated with both immune activation and inhibition as well as variations in the extent of immune infiltration. However, there were no significant differences regarding PIK3CA mutations between the IPs. A downregulation of immune suppressive and activating genes and the lowest number of infiltrating immune cells were found in IP2, which was associated with luminal tumours. In contrast, IP4 displayed an active TME chracterized by an upregulation of cytotoxic genes and the highest density of immune cell infiltrations, independent of the specific intrinsic subtype. IP1 and IP3 exhibited intermediate characteristics. The IPs had a prognostic relevance and patients with an active TME had improved overall survival compared to IPs with a significant downregulation of the majority of immune genes. Conclusion Immune gene expression profiling identified four distinct immune contextures of the TME with unique gene expression patterns and immune infiltration. The classification into distinct immune subgroups may provide important information regarding prognosis and the selection of patients undergoing conventional treatments or immunotherapies.

Abstract Background Amyotrophic lateral sclerosis (ALS) is a progressive neurodegenerative disease that results in death within a short time span (3-5 years). One of the major challenges in treating ALS is its highly heterogeneous disease progression and the lack of effective prognostic tools to forecast it. The main aim of this study was, then, to test the feasibility of predicting relevant clinical outcomes that characterize the progression of ALS with a two-year prediction horizon via artificial intelligence techniques using routine visits data. Methods Three classification problems were considered: predicting death (binary problem), predicting death or percutaneous endoscopic gastrostomy (PEG) (multiclass problem), and predicting death or non-invasive ventilation (NIV) (multiclass problem). Two supervised learning models, a logistic regression (LR) and a deep learning multilayer perceptron (MLP), were trained ensuring technical robustness and reproducibility. Moreover, to provide insights into model explainability and result interpretability, model coefficients for LR and Shapley values for both LR and MLP were considered to characterize the relationship between each variable and the outcome. Results On the one hand, predicting death was successful as both models yielded F1 scores and accuracy well above 0.7. The model explainability analysis performed for this outcome allowed for the understanding of how different methodological approaches consider the input variables when performing the prediction. On the other hand, predicting death alongside PEG or NIV proved to be much more challenging (F1 scores and accuracy in the 0.4-0.6 interval). Conclusions In conclusion, predicting death due to ALS proved to be feasible. However, predicting PEG or NIV in a multiclass fashion proved to be unfeasible with these data, regardless of the complexity of the methodological approach. The observed results suggest a potential ceiling on the amount of information extractable from the database, e.g., due to the intrinsic difficulty of the prediction tasks at hand, or to the absence of crucial predictors that are, however, not currently collected during routine practice.

Abstract Background A Chronic Kidney Disease (CKD) Epidemiology Collaboration (EPI) formula not including a Black race coefficient has been recently developed and is now recommended in the US. The new (2021) equation was shown to yield higher estimated glomerular filtration rate (eGFR) values than the old (2009) one in a non-Black general population sample, thus reclassifying a significant number of individuals to a better eGFR category. However, reclassified individuals were previously shown to have a lower risk of progression to end-stage kidney disease, but higher adjusted risks for all-cause death and morbidity and mortality from cardiovascular disease than those not reclassified. This study evaluated the prognostic impact of switching from the 2009 to the 2021 CKD-EPI equation in non-Black individuals with type 2 diabetes. Methods The Renal Insufficiency And Cardiovascular Events (RIACE) was a prospective cohort study enrolling 15,773 Caucasian patients in 19 Italian centers in 2006–2008. Cardiometabolic risk profile, treatments, complications, and comorbidities were assessed at baseline and eGFR was calculated with the two equations. Vital status was retrieved on 31 October 2015 for 15,656 participants (99.3%). Results With the 2021 equation, the eGFR value increased in all patients, except for 293 individuals with a 2009 eGFR ≥ 105 ml·min− 1·1.73 m− 2. The median difference was 4.10 ml·min− 1·1.73 m− 2 and was higher in males, older individuals and those in the G2 category. Reclassification decreased the percentage of patients with reduced eGFR from 17.28 to 13.96% and with any CKD from 36.23 to 34.03%. Reclassified individuals had better cardiometabolic risk profile and lower prevalence of complications and use of medications than non-reclassified individuals. Risk of death versus the 2009 G1 category was lower for reclassified than non-reclassified participants in all eGFR categories and, particularly, in each 2009 eGFR category, though difference was significant only in the G4-G5 category. The Receiver Operator Characteristic curves were statistically, but not clinically different with the two equations. Conclusion Changing from the 2009 to the 2021 CKD-EPI equation results in higher eGFR and lower CKD prevalence, with a lower risk of death in reclassified patients with an eGFR

Abstract Background Between 25 and 75% of people with persistent post-acute sequelae of SARS-CoV-2 infection (PASC) experience cognitive difficulties, compromising functional ability, quality of life, and activities of daily living, including work. Despite this significant morbidity, there is a paucity of interventions for this disorder that have undergone evaluation within a formal trial setting. Therefore, we have developed a cognitive rehabilitation programme, specifically designed to address the cognitive symptoms of PASC, notably impaired attention and processing speed, while also accounting for other PASC symptoms (fatigue, post-exertional malaise) that may aggravate the cognitive impairment. This study protocol outlines a randomised controlled trial (RCT) designed to evaluate the effectiveness of this programme compared to standard clinical care. Methods This is a multi-centre, parallel-group, individually randomised controlled trial, comparing standard clinical care with and without cognitive rehabilitation. We will recruit 120 non-hospitalised adults (aged 30–60 years) from three NHS sites in England with a history of COVID-19 infection and cognitive impairment persisting more than 3 months after the acute infection. Participants will be randomised (1:1) to the intervention or control groups, with the latter represented as a provision of standard clinical care without cognitive rehabilitation. The cognitive rehabilitation programme consists of ten 1-hour sessions, delivered weekly. Outcomes will be collected at baseline, 3, and 6 months, with participant-defined goal-attainment scores, relating to functional goals, at 3 months as the primary outcome measure. Secondary outcomes will be cognitive function, measures of quality of life, social functioning, mental health, fatigue, sleep, post-exertional malaise, and social and health care service use. We will also evaluate the health-economic benefits of cognitive rehabilitation in this population. Discussion Cognitive impairment in PASC is a major cause of functional disability with no effective treatment. Accordingly, we will undertake an RCT of cognitive rehabilitation, the protocol of which is published here. If this trial is successful in delivering improvements in trial outcomes, it will address a major unmet need relating to this emergent disorder, with a significant impact on affected individuals and the wider health economy. This paper investigates the role of the verbal prefix ex- as a component in Latin aspect. The author provides definitions of “aspect”, “Aktionsart” and “situation type”, and particularly sets light to the term “telicity”, distinguishing between the “inherent telicity” and “maximal telicity”. Based on a meticulous examination of all occurrences of the indicative imperfect of verbs with the prefix ex- in a comprehensive corpus encompassing well-preserved Latin texts from Plautus to Ovid, the author verifies her hypothesis that the prefix ex- adds the notion of telicity to the verbs, and that the most common interpretation of their imperfects is the iterativity of telic events.

Central European peatlands are critically endangered by climate change, eutrophication, disturbed water regime and inappropriate management. This leads to their degradation, which affects all components of these habitats including fungi, and significantly fungi participating in the carbon cycle such as saprotrophs, mycorrhizal symbionts and parasites. Nature conservation efforts focus mainly on macrofungi, especially ‘fungi important for nature conservation’ (FINC) which are rare or associated with endangered habitats. To find out whether standard environmental DNA (eDNA) sequencing methods can be used to monitor the effect of peatland degradation on FINC and fungal communities, we established pairs of plots in degraded and well-preserved parts of ten peatlands in the Třeboň Protected Landscape Area (Czech Republic). Peatland degradation was locally caused by a combination of different factors (water level and chemistry) followed by vegetation succession, whose effect on fungi was evaluated using multivariate analyses. A total of 28 FINC species were detected using macrofungal surveying, whereas 25 were found using eDNA of Sphagnum and peat (Illumina sequencing of ITS2). These two methods agreed on 13 predominantly abundant FINC species, most of which grew in both well-preserved and degraded plots. However, their sensitivity to the studied degradation could not be assessed due to the low abundance of most species. Fungal communities found on the basis of both methods (macrofungal survey, eDNA) were affected by water chemistry, whereas a significant effect of vegetation and locally expansive plants was demonstrated only in fungal communities found using macrofungal survey. Optimisation (e.g. specific primers) for local conditions leading to a better FINC capture must be carried out if eDNA is to be used in the practice of evaluating management effects on peatlands.

Abstract Purpose Survival rates of breast cancer (BC) patients are particularly low in rural regions in sub-Saharan Africa (SSA) which is due to limited access to therapy. In recent years, gene expression profiling (GEP) of BC showed a strong prognostic value in patients with local tumour surgery and (neo)adjuvant treatment. The aim of this study was to evaluate the impact of intrinsic subtypes on survival of patients in rural Ethiopia without any (neo)adjuvant therapy. Methods In total, 113 female patients from Aira Hospital with histologically proven BC and treated only with surgery were included in this study. All samples were analysed by immunohistochemistry (IHC) for estrogen receptor, progesterone receptor, HER2 and Ki67, as well as RNA-expression analysis for PAM50 subtyping. Results A positive hormone receptor status was found in 69.0% of the tumours and intrinsic subtyping demonstrated Luminal B to be the most common subtype (34.5%). Follow-up data was available for 79 of 113 patients. Two-year overall survival (OS) was 57.3% and a considerably worse OS was observed in patients with Basal-like BC compared to Luminal A BC. Moreover, advanced tumours showed an increased risk of mortality. Conclusion The OS was very low in the patient cohort that received no (neo)adjuvant treatment. Immunohistochemistry and GEP confirmed endocrine-sensitive tumours in more than half of the patients, with a large proportion of Luminal B, HER2-enriched and Basal-like tumours so that adjuvant chemotherapy should be recommended.

Abstract Urban green spaces (UGS) provide mechanisms through which people connect and interact with each other, strengthening social relationships as well as human‐nature connections, both of high relevance for sustainable development. However, what determines urban residents' engagement in activities for the protection of UGS still lacks a systematic understanding. Our study aims to address this gap by enriching the value‐belief‐norm (VBN) theory with relational values based on a questionnaire (N = 221) among residents engaging in UGS maintenance in the city of Munich (Germany). Exploratory factor analysis and structural equation modelling showed that both individual responsibility and societal responsibility guide urban residents in their actions towards UGS protection. Furthermore, we found a direct impact of biospheric, altruistic and hedonic values on engagement for the protection of UGS. Therefore, this study signals the importance of investing in actively promoting pluralistic values among urban residents as cities today urgently need a reconnection of the human‐nature relationship and UGS stewardship actions. As we further confirm that relational values have impact on the constructs of the VBN theory, we conclude with a plea for recognizing the potential of relational values as enablers of change towards more responsible behaviours towards urban nature. U ovome je radu opisano određivanje parametara posmične čvrstoće pijeska uređajem za prstenasto smicanje (RSA). Prikazan je koncept, građa uređaja i postupak ispitivanja u uređaju, te opis uzorka tla. Ispitivanja su provedena na uzorcima jednolično graduiranog pijeska u dreniranim uvjetima pri normalnim efektivnim naprezanjima u rasponu od 32 do 200 kPa. U obzir je također uzet otpor brtve unutar samog uređaja. U sklopu ispitivanja izvršena je konsolidacija, a kasnije je uzorak smican uz povratni pritisak i konstantni prirast posmičnog pomaka. Na temelju rezultata ispitivanja utvrđeni su vršni i rezidualni parametri Mohr- Columbovog kriterija čvrstoće pijeska.
