2. Identifying stable communities in Hi-C data using a multifractal null model

Abstract

Chromosome capture techniques like Hi-C have expanded our understanding of mammalian genome 3D architecture and how it influences gene activity. To analyze Hi-C data sets, researchers increasingly treat them as DNA-contact networks and use standard community detection techniques to identify mesoscale 3D communities. However, there are considerable challenges in finding significant communities because the Hi-C networks have cross-scale interactions and are almost fully connected. This paper presents a pipeline to distil 3D communities that remain intact under experimental noise. To this end, we bootstrap an ensemble of Hi-C datasets representing noisy data and extract 3D communities that we compare with the unperturbed dataset. Notably, we extract the communities by maximizing local modularity (using the Generalized Louvain method), which considers the multifractal spectrum recently discovered in Hi-C maps. Our pipeline finds that stable communities (under noise) typically have above-average internal contact frequencies and tend to be enriched in active chromatin marks. We also find they fold into more nested cross-scale hierarchies than less stable ones. Apart from presenting how to systematically extract robust communities in Hi-C data, our paper offers new ways to generate null models that take advantage of the network's multifractal properties. We anticipate this has a broad applicability to several network applications.

Abstract

In this paper, we analyze minimal representations of $(p,\boldsymbol{\alpha})$-power cones as simpler cones. We derive some new results on the complexity of the representations, and we provide a procedure to construct a minimal representation by means of second order cones in case $\boldsymbol{\alpha}$ and $p$ are rational. The construction is based on the identification of the cones with a graph, the mediated graph. Then, we develop a mixed integer linear optimization formulation to obtain the optimal mediated graph, and then, the minimal representation. We present the results of a series of computational experiments in order to analyze the computational performance of the approach, both to obtain the representation and its incorporation into a practical conic optimization model that arises in facility location., Comment: 23 pages, 8 figures, 4 tables

5. Optimal coverage-based placement of static leak detection devices for pipeline water supply networks

Abstract

In this paper, we provide a mathematical optimization-based framework to determine the location of leak detection devices along a network. Assuming that the devices are endowed with a known coverage area, we analyze two different models. The first model aims to minimize the number of devices to be located in order to (fully or partially) cover the volume of the network. In the second model, the number of devices is given, and the goal is to locate them to provide a coverage volume as broad as possible. Unlike other approaches in the literature, in our models, it is not assumed that the devices are located on the network (nodes or edges) but in the whole space and that the different segments in the networks may be partially covered, which allows for more flexible coverage. We also derive a method to construct initial solutions as well as a math-heuristic approach for solving the problem for larger instances. 7. Paranoia and mistrust : epidemiological, experimental, and clinical investigations

Abstract

Paranoia entails the core rigid and unfounded belief that other people are intentionally trying to harm the integrity of the believer. This belief system is better conceptualized as a continuum, with ordinary social evaluative concerns at the end of the spectrum and hypervigilance as well as persecutory feelings at the other end. Several psychological models have been developed throughout the last decades to explore the underlying mechanisms of paranoia. Insecure attachment styles as well as negative self-esteem have been proposed as potential candidates for better explaining paranoid interpretations. However, the role of key interpersonal aspects such as mistrust has been less studied. Given the social nature of paranoid beliefs, this thesis aims to explore the role of different features of mistrust and its relationship with paranoid beliefs in non-clinical and clinical samples by employing epidemiological, experimental, and psychophysiological designs. To begin, the first chapter offers a thorough narrative review of conceptualizations of paranoia and states the objectives of this thesis. Following this, the second chapter (study 1) provides results from a large representative and international sample revealing the specific association of a tendency toward mistrusting unfamiliar faces and paranoia in contrast to related constructs, such as conspiracy mentality. The third chapter (study 2) reveals the role of a bias toward mistrust between insecure attachment styles and paranoia in a large representative UK sample. Subsequently, the fourth chapter (study 3) shows using a convenience sample, that manipulating relational schemas through an evaluative conditioning task performed online did not influence trustworthiness judgments, Lastly, the fifth chapter (study 4) explores the temporal dynamics of untrustworthiness judgements in clinically paranoid and non-clinical samples using event-related-potential techniques revealing differences in face processing between the groups. The final chapter synthesises these findings and reflects on the theoretical, methodological, and clinical implications of this thesis by also discussing general limitations, strengths, and future directions.

Abstract

Introduction: Much research on the treatment of paranoia has involved cognitive-behavioural interventions that address explicit social cognition processes. However, much of human cognition is preverbal or implicit, raising the possibility that such social judgements are implicated in paranoia. One type of implicit social cognition that has been investigated concerning paranoia is implicit self-esteem with some evidence that it may be possible to change implicit self-esteem using techniques based on conditioning theory. Therefore, the primary purpose of this research is to further evaluate the potential of this approach. At the same time, as a secondary purpose, we introduce a novel way of measuring social cognition that, we argue, has utility for investigating the psychological processes involved in paranoia. Method: We conducted two proof-of-concept studies of a novel brief intervention based on evaluative conditioning, targeting implicit cognition. The first study was conducted with a large non-clinical sample, while the second study included a small series of psychotic patients. As part of our proof-of-concept evaluation of the potential of evaluative conditioning, we attempted to probe for neurophysiological changes following the intervention using magnetoencephalography in an exploratory way in the clinical sample. Results: Our results revealed that both non-clinical and clinical participants in the experimental group showed a significant change in how they evaluated themselves in the social cognition task, which could be related to the perception of social information in a less threatening way. In addition, clinical participants in the experimental group showed changes in brain activity during the social cognition task, particularly in regions involved in emotional reactivity and mentalization processes. Discussion: Our results are encouraging, suggesting that implicit cognition is manipulable, that such manipulation affects underlying neurophysiological mechanisms, and that there may be an impact on paranoid symptoms. However, much more work is required to determine whether this approach can produce meaningful clinical change and be delivered in routine clinical settings. Finally, it is important to note that we are not claiming the clinical effectiveness of our intervention, which is in a very early stage of development. Abstract

In this letter we introduce a new type of infrared sensor, based on thermocouple nanoantennas, which enables the energy detection and gathering in the mid-infrared region. The proposed detector combines the Seebeck effect, as a transduction mechanism, with the functionalities of the optical antennas for optical sensing. Abstract

We propose a mid-infrared device based on thermocouple optical antennas for light sensing and energy harvesting applications. We numerically demonstrate that antennas are able to generate low-power dc signals by beneficing of the thermoelectric properties of the metals that constitute them. We theoretically evaluate the optical-to-electrical conversion efficiency for harvesting applications and finally discuss strategies to increase its performance. Abstract

Realizou-se inquérito sorológico para Toxoplasma gondii, Neospora caninum, Leishmania spp. e Trypanosoma cruzi em cães dos municípios de Castanhal e Belém, no Estado do Pará, e estudou-se a associação entre os animais sororeagentes e fatores como sexo, idade, acesso a rua e procedência dos animais. Foram utilizados 269 cães de diferentes idades, sadios, provenientes de abrigos de animais, canil comercial, Centro de Controle de Zoonoses e domiciliados. Utilizou-se a reação de imunofluorescência indireta (RIFI), com lâminas sensibilizadas de acordo com os seus respectivos antígenos. Das 263 amostras, 100 foram reagentes, com 38,0% de positividade para Toxoplasma gondii, sendo os títulos prevalentes 16UI e 64UI, 15,97% de sororreagentes para anticorpos anti-N. caninum com maior soroprevalência para os títulos 25UI e 50UI. Na pesquisa de anticorpos anti-L. major, 3,42% foram sororreagentes com o título 40UI, sendo o mais prevalente. A pesquisa de anticorpos anti-T. cruzi revelou negatividade em todas as amostras. As variáveis procedência e faixa etária mostraram ser um fator de risco para os animais. Os animais de Belém apresentaram 2,6 vezes mais chances de infecção do que os animais de Castanhal. Os animais na faixa etária de três a sete anos apresentaram 2,27 vezes mais chances de serem sororreagentes do que os cães com até três anos de idade. Abstract

Given the highly infectious nature of COVID-19, social distancing practices are key in stemming the spread of the virus. We aimed to assess the complex interplay among psychological factors, socio-demographic characteristics and social distancing behaviours within the framework of the widely used Capability, Opportunity, Motivation-Behaviour (COM-B) model. The present research employed network psychometrics on data collected during the first UK lockdown in April 2020 as part of the COVID-19 Psychological Research Consortium (C19PRC) Study. Using a network approach, we examined the predictions of psychological and demographic variables onto social distancing practices at two levels of analysis: macro and micro. Our findings revealed several factors that influenced social distancing behaviour during the first UK lockdown. The COM-B model was successful in predicting particular aspects of social-distancing via the influence of psychological capability and motivation at the macro-and micro-levels, respectively. Notably, demographic variables, such as education, income, and age, were directly and uniquely predictive of certain social distancing behaviours. Our findings reveal psychological factors that are key predictors of social distancing behaviour and also illustrate how demographic variables directly influence such behaviour. Our research has implications for the design of empirically-driven interventions to promote adherence to social distancing practices in this and future pandemics. Abstract

Objectives: Established in March 2020, the C19PRC Study monitors the psychological and socio-economic impact of the pandemic in the UK and other countries. This paper describes the protocol for Wave 6 (August-September 2021). Methods: The survey assessed: COVID-19 related experiences; experiences of common mental health disorders; psychological characteristics; and social and political attitudes. Adult participants from any previous wave (N = 3170) were re-invited, and sample replenishment procedures helped manage attrition. Weights were calculated using a survey raking algorithm to ensure the on-going original panel (from baseline) was nationally representative in terms of gender, age, and household income, amongst other factors. Results: 1643 adults were re-interviewed at Wave 6 (51.8% retention rate). Non-participation was higher younger adults, those born outside UK, and adults living in cities. Of the adults recruited at baseline, 54.3% (N = 1100) participated in Wave 6. New respondent (N = 415) entered the panel at this wave, resulting in cross-sectional sample for Wave 6 of 2058 adults. The raking procedure re-balanced the longitudinal panel to within 1.3% of population estimates for selected socio-demographic characteristics. Conclusions: This paper outlines the growing strength of the publicly available C19PRC Study data for COVID-19-related interdisciplinary research.

Abstract

Understanding the determinants of COVID-19 vaccine uptake is important to inform policy decisions and plan vaccination campaigns. The aims of this research were to: (1) explore the individual- and country-level determinants of intentions to be vaccinated against SARS-CoV-2, and (2) examine worldwide variation in vaccination intentions. This cross-sectional online survey was conducted during the first wave of the pandemic, involving 6697 respondents across 20 countries. Results showed that 72.9% of participants reported positive intentions to be vaccinated against COVID-19, whereas 16.8% were undecided, and 10.3% reported they would not be vaccinated. At the individual level, prosociality was a significant positive predictor of vaccination intentions, whereas generic beliefs in conspiracy theories and religiosity were negative predictors. Country-level determinants, including cultural dimensions of individualism/collectivism and power distance, were not significant predictors of vaccination intentions. Altogether, this study identifies individual-level predictors that are common across multiple countries, provides further evidence on the importance of combating conspiracy theories, involving religious institutions in vaccination campaigns, and stimulating prosocial motives to encourage vaccine uptake.

Abstract

Psychological research on the predictors of conspiracy theorizing-explaining important social and political events or circumstances as secret plots by malevolent groups-has flourished in recent years. However, research has typically examined only a small number of predictors in one, or a small number of, national contexts. Such approaches make it difficult to examine the relative importance of predictors, and risk overlooking some potentially relevant variables altogether. To overcome this limitation, the present study used machine learning to rank-order the importance of 115 individual- and country-level variables in predicting conspiracy theorizing. Data were collected from 56,072 respondents across 28 countries during the early weeks of the COVID-19 pandemic. Echoing previous findings, important predictors at the individual level included societal discontent, paranoia, and personal struggle. Contrary to prior research, important country-level predictors included indicators of political stability and effective government COVID response, which suggests that conspiracy theorizing may thrive in relatively well-functioning democracies.

Abstract

Virus mitigation behavior has been and still is a powerful means to fight the COVID-19 pandemic irrespective of the availability of pharmaceutical means (e.g., vaccines). We drew on health behavior theories to predict health-protective (coping-specific) responses and hope (coping non-specific response) from health-related cognitions (vulnerability, severity, self-assessed knowledge, efficacy). In an exten-sion of this model, we proposed orientation to internal (problem-focused coping) and external (country capability) coping resources as antecedents of health protection and hope; health-related cognitions were assumed as medi-ators of this link. We tested these predictions in a large multi-national multi-wave study with a cross-sectional panel at T1 (Baseline, March-April 2020; N=57,631 in 113 countries) and a panel subsample at two later time points, T2 (November 2020; N=3097) and T3 (April 2021; N=2628). Multilevel models showed that health-related cognitions predicted health-protective responses and hope. Problem-focused coping was mainly linked to health-protective behaviors (T1-T3), whereas country capa-bility was mainly linked to hope (T1-T3). These relation-ships were partially mediated by health-related cognitions. We conceptually replicated predictions of health behavior theories within a real health threat, further suggesting how different coping resources are associated with qualitatively distinct outcomes. Both patterns were consistent across countries and time.

Abstract

Some public officials have expressed concern that policies mandating collective public health behaviors (e.g., national/regional “lockdown”) may result in behavioral fatigue that ultimately renders such policies ineffective. Boredom, specifically, has been singled out as one potential risk factor for noncompliance. We examined whether there was empirical evidence to support this concern during the COVID-19 pandemic in a large cross-national sample of 63,336 community respondents from 116 countries. Although boredom was higher in countries with more COVID-19 cases and in countries that instituted more stringent lockdowns, such boredom did not predict longitudinal within-person decreases in social distancing behavior (or vice versa; n = 8,031) in early spring and summer of 2020. Overall, we found little evidence that changes in boredom predict individual public health behaviors (handwashing, staying home, self-quarantining, and avoiding crowds) over time, or that such behaviors had any reliable longitudinal effects on boredom itself.
