3. Socio-cultural practices affect sexual dimorphism in stature in Early Neolithic Europe

- Abstract
The rules and structure of human culture impact health and disease as much as genetics or the natural environment. Studying the origins and evolution of these patterns in the archaeological record is challenging as it is difficult to tease apart the effects of genetics, culture, and environment. We take a multidisciplinary approach by combining published ancient DNA, skeletal metrics, paleopathology, and dietary stable isotopes to analyze cultural, environmental, and genetic contributions to variation in stature in four geographically defined populations of Early Neolithic Europe: North Central, South Central, Southern (Mediterranean), and Southeastern (Balkan) Europeans. In individuals from Central Europe, female stature is low, despite polygenic scores for height identical to males and to neighboring regions. Dietary and skeletal stress markers indicate environmental stress that is equal in both sexes, but the high stature sexual dimorphism ratio suggests that these stresses were exacerbated in females by cultural factors, likely associated with male preference and sex-biased allocation of resources. In contrast, shorter average stature in Mediterranean Neolithic populations have been previously reported to be associated with genetic differences; however, this is likely an artifact of residual population structure in the genome-wide association studies (GWAS). Instead, we suggest that reduced sexual dimorphism in the region indicates a degree of male vulnerability in response to general environmental stress. We conclude that while population-level stature trends may in some cases reflect genetic factors, differences in sexual dimorphism are largely driven by culture, or the interaction of culture and environment. Our analysis indicates that biological effects of sex-specific inequities can be linked to cultural influences at least as early as 7000 years before present. Item does not contain fulltext Rigorous organization and quality control (QC) are necessary to facilitate successful genome-wide association meta-analyses (GWAMAs) of statistics aggregated across multiple genome-wide association studies. This protocol provides guidelines for (i) organizational aspects of GWAMAs, and for (ii) QC at the study file level, the meta-level across studies and the meta-analysis output level. Real-world examples highlight issues experienced and solutions developed by the GIANT Consortium that has conducted meta-analyses including data from 125 studies comprising more than 330,000 individuals. We provide a general protocol for conducting GWAMAs and carrying out QC to minimize errors and to guarantee maximum use of the data. We also include details for the use of a powerful and flexible software package called EasyQC. Precise timings will be greatly influenced by consortium size. For consortia of comparable size to the GIANT Consortium, this protocol takes a minimum of about 10 months to complete.

- Abstract
Cranial growth and development is a complex process which affects the closely related traits of head circumference (HC) and intracranial volume (ICV). The underlying genetic influences shaping these traits during the transition from childhood to adulthood are little understood, but might include both age-specific genetic factors and low-frequency genetic variation. Here, we model the developmental genetic architecture of HC, showing this is genetically stable and correlated with genetic determinants of ICV. Investigating up to 46,000 children and adults of European descent, we identify association with final HC and/or final ICV + HC at 9 novel common and low-frequency loci, illustrating that genetic variation from a wide allele frequency spectrum contributes to cranial growth. The largest effects are reported for low-frequency variants within TP53, with 0.5 cm wider heads in increaser-allele carriers versus non-carriers during mid-childhood, suggesting a previously unrecognized role of TP53 transcripts in human cranial development.

- Abstract
Cranial growth and development is a complex process which affects the closely related traits of head circumference (HC) and intracranial volume (ICV). The underlying genetic influences shaping these traits during the transition from childhood to adulthood are little understood, but might include both age-specific genetic factors and low-frequency genetic variation. Here, we model the developmental genetic architecture of HC, showing this is genetically stable and correlated with genetic determinants of ICV. Investigating up to 46,000 children and adults of European descent, we identify association with final HC and/or final ICV + HC at 9 novel common and low-frequency loci, illustrating that genetic variation from a wide allele frequency spectrum contributes to cranial growth. 14. The evolution of CHC22 clathrin influences its role in human glucose metabolism

- Abstract
CHC22 clathrin plays a key role in intracellular membrane trafficking of the insulin-responsive glucose transporter GLUT4, and so in post-prandial clearance of glucose from human blood. We performed population genetic and phylogenetic analyses of the CLTCL1 gene, encoding CHC22, to gain insight into its functional evolution. Analysis of 58 vertebrate genomes showed independent loss of CLTCL1 in at least two lineages after it arose from a gene duplication during the emergence of jawed vertebrates. All vertebrates studied retain the parent CLTC gene encoding CHC17 clathrin, which mediates endocytosis and other housekeeping pathways of membrane traffic, as performed by the single type of clathrin in non-vertebrate eukaryotes. For those species retaining CLTCL1, preservation of CHC22 functionality was supported by strong evidence for purifying selection over phylogenetic timescales, as seen for CLTC. Nonetheless, CLTCL1 showed considerably greater allelic diversity than CLTC in humans and chimpanzees. In all human population samples studied, two allelic variants of CLTCL1 segregate at high frequency, encoding CHC22 proteins with either methionine or valine at position 1316. Balancing selection of these two allotypes is inferred, with V1316 being more frequent in farming populations, when compared to hunter-gatherers, and originating an estimated 500-50 thousand years ago. Functional studies indicate that V1316-CHC22 is less effective at controlling GLUT4 membrane traffic than M1316-CHC22, leading to an attenuated insulin-regulated response, consistent with structural predictions and measurable differences in cellular dynamics of the two variants. These analyses suggest that CHC22 clathrin was subject to selection in humans with different diets, leading to allotypes that affect its role in nutrient metabolism and have potential to differentially influence the human insulin response.

Spatial structure in a population creates distinctive patterns in genetic data. There are two reasons to model this process. First, since the genetic structure of a population is induced by its historical spatial structure, it can be used to make inference about history and demography. Second, these models provide corrections to other analyses that are confounded by spatial structure. Since is it is now common to collect genome-wide data on many thousands of samples, a major challenge is to develop fast, scalable, approximate algorithms that can analyse these datasets. A practical approach is to focus on subsets of the data that are most informative, for example rare variants. First we look at the problem of estimating selection coefficients in spatially structured populations. We demonstrate this approach using classical datasets of moth colour morph frequencies, and then use it in a model incorporating both ancient and modern DNA to estimate the selective advantage of one of the best known examples of local adaptation in humans, lactase persistence in Europeans. Next, we turn to the problem of association studies in spatially structured populations. We demonstrate that rare variants are more confounded by non-genetic risk than common variants. Excess confounding is a consequence of the fact that rare variants are highly in- formative about recent ancestry and therefore, in a spatially explicit model, about location. Finally, we use this insight into rare variants to develop methods for inference about population history using rare variant and haplotype sharing as simple summary statistics. These approaches are extremely fast and can be applied to genome-wide data on thousands of samples, yet they provide an accurate description of the history of a population, both identifying recent ancestry and estimating migration rates between subpopulations.

Archaeogenetic studies have described the formation of Eurasian ’}steppe ancestry{’ as a mixture of Eastern and Caucasus hunter-gatherers. However, it remains unclear when and where this ancestry arose and whether it was related to a horizon of cultural innovations in the 4th millennium BCE that subsequently facilitated the advance of pastoral societies likely linked to the dispersal of Indo-European languages. To address this, we generated genome-wide SNP data from 45 prehistoric individuals along a 3000-year temporal transect in the North Caucasus. We observe a genetic separation between the groups of the Caucasus and those of the adjacent steppe. The Caucasus groups are genetically similar to contemporaneous populations south of it, suggesting that - unlike today - the Caucasus acted as a bridge rather than an insurmountable barrier to human movement. The steppe groups from Yamnaya and subsequent pastoralist cultures show evidence for previously undetected Anatolian farmer-related ancestry from different contact zones, while Steppe Maykop individuals harbour additional Upper Palaeolithic Siberian and Native American related ancestry.

- Abstract
Obesity is a genetically heterogeneous disorder. Using targeted and whole-exome sequencing, we studied 32 human and 87 rodent obesity genes in 2,548 severely obese children and 1,117 controls. We identified 52 variants contributing to obesity in 2% of cases including multiple novel variants in GNAS, which were sometimes found with accelerated growth rather than short stature as described previously. Nominally significant associations were found for rare functional variants in BBS1, BBS9, GNAS, MKKS, CLOCK and ANGPTL6. The p.S284X variant in ANGPTL6 drives the association signal (rs201622589, MAF∼0.1%, odds ratio = 10.13, p-value = 0.042) and results in complete loss of secretion in cells. Further analysis including additional case-control studies and population controls (N = 260,642) did not support association of this variant with obesity (odds ratio = 2.34, p-value = 2.59 × 10-3), highlighting the challenges of testing rare variant associations and the need for very large sample sizes. Further validation in cohorts with severe obesity and engineering the variants in model organisms will be needed to explore whether human variants in ANGPTL6 and other genes that lead to obesity when deleted in mice, do contribute to obesity. Such studies may yield druggable targets for weight loss therapies. © 2017 The Author(s).

Two young dogs were presented for the evaluation of an abnormally haired appearance of both eyes since adoption. In one dog, the lesions were symmetrical and appeared as disorganized skin tissue located on the cutaneous aspect of the lateral portion of both lower eyelids, and continuing to the palpebral and the bulbar conjunctiva, thus forming continuous lesions. In the other dog, a similar lesion was present in the right eye (OD), but the lesion of the left eye (OS) was of discontinuous, disorganized skin tissue located midway on the lower eyelid and on the lateral bulbar conjunctiva. The lesions were surgically removed and routinely processed for histopathological analysis. Definitive diagnosis was conjunctivo-palpebral dermoids for each dog. Dermoids are usually considered to be choristoma (normal tissue in an abnormal location) when they are located on the ocular surface (cornea and/or conjunctiva) and as hamartoma when located on the palpebral skin. The lesion presentation in these two dogs reveals that names of “choristoma” alone or “hamartoma” alone are not accurate to depict the continuous, composite, conjunctivo-palpebral dermoids. These cases suggest that choristoma and hamartoma might develop subsequently from the same abnormal event during the embryonic development, which means that the lesion location might be the only difference between the two terms.

- Abstract
Here we report the Simons Genome Diversity Project data set: high quality genomes from 300 individuals from 142 diverse populations. These genomes include at least 5.8 million base pairs that are not present in the human reference genome. Our analysis reveals key features of the landscape of human genome variation, including that the rate of accumulation of mutations has accelerated by about 5% in non-Africans compared to Africans since divergence. We show that the ancestors of some pairs of present-day human populations were substantially separated by 100,000 years ago, well before the archaeologically attested onset of behavioural modernity. We also demonstrate that indigenous Australians, New Guineans and Andamanese do not derive substantial ancestry from an early dispersal of modern humans; instead, their modern human ancestry is consistent with coming from the same source as that of other non-Africans.

A major use of the 1000 Genomes Project (1000GP) data is genotype imputation in genome-wide association studies (GWAS). Here we develop a method to estimate haplotypes from low-coverage sequencing data that can take advantage of single-nucleotide polymorphism (SNP) microarray genotypes on the same samples. First the SNP array data are phased to build a backbone (or 'scaffold') of haplotypes across each chromosome. We then phase the sequence data 'onto' this haplotype scaffold. This approach can take advantage of relatedness between sequenced and non-sequenced samples to improve accuracy. We use this method to create a new 1000GP haplotype reference set for use by the human genetic community. Using a set of validation genotypes at SNP and bi-allelic indels we show that these haplotypes have lower genotype discordance and improved imputation performance into downstream GWAS samples, especially at low-frequency variants. © 2014 Macmillan Publishers Limited. 24. Nonhuman genetics. Strong male bias drives germline mutation in chimpanzees

- Abstract
Germ line mutation determines rates of molecular evolution, genetic diversity and fitness load. In humans, the average point mutation rate is 1.2 x 10^-8 per base pair per generation, with every additional year of father’s age contributing 2 mutations across the genome and males contributing 3-4 times more mutation than females. To assess whether such patterns are shared with our closest living relatives we sequenced the genomes of a nine-member pedigree of Western chimpanzees, Pan troglodytes verus. Our results indicate a mutation rate of 1.2 x 10^-8 per base pair per generation, but a male contribution 7-8 times that of females and a paternal age effect of 3 mutations per year of father’s age. Thus mutation rates and patterns differ between closely related species.

- Abstract
Polycystic ovary syndrome (PCOS) is the most common reproductive disorder in women, yet there is little consensus regarding its aetiology. Here we perform a genome-wide association study of PCOS in up to 5,184 self-reported cases of White European ancestry and 82,759 controls, with follow-up in a further â 1/42,000 clinically validated cases and â 1/4100,000 controls. We identify six signals for PCOS at genome-wide statistical significance (P<5 × 10 â '8), in/near genes ERBB4/HER4, YAP1, THADA, FSHB, RAD50 and KRR1. Variants in/near three of the four epidermal growth factor receptor genes (ERBB2/HER2, ERBB3/HER3 and ERBB4/HER4) are associated with PCOS at or near genome-wide significance. Mendelian randomization analyses indicate causal roles in PCOS aetiology for higher BMI (P=2.5 × 10 â '9), higher insulin resistance (P=6 × 10 â '4) and lower serum sex hormone binding globulin concentrations (P=5 × 10 â '4). Furthermore, genetic susceptibility to later menopause is associated with higher PCOS risk (P=1.6 × 10 â '8) and PCOS-susceptibility alleles are associated with higher serum anti-Müllerian hormone concentrations in girls (P=8.9 × 10 â '5). This large-scale study implicates an aetiological role of the epidermal growth factor receptors, infers causal mechanisms relevant to clinical management and prevention, and suggests balancing selection mechanisms involved in PCOS risk.

- Abstract
Imputing genotypes from reference panels created by whole-genome sequencing (WGS) provides a cost-effective strategy for augmenting the single-nucleotide polymorphism (SNP) content of genome-wide arrays. The UK10K Cohorts project has generated a data set of 3,781 whole genomes sequenced at low depth (average 7x), aiming to exhaustively characterize genetic variation down to 0.1% minor allele frequency in the British population. - Abstract
The contribution of rare and low-frequency variants to human traits is largely unexplored. Here we describe insights from sequencing whole genomes (low read depth, 7×) or exomes (high read depth, 80×) of nearly 10,000 individuals from population-based and disease collections. In extensively phenotyped cohorts we characterize over 24 million novel sequence variants, generate a highly accurate imputation reference panel and identify novel alleles associated with levels of triglycerides (APOB), adiponectin (ADIPOQ) and low-density lipoprotein cholesterol (LDLR and RGAG1) from single-marker and rare variant aggregation tests. We describe population structure and functional annotation of rare and low-frequency variants, use the data to estimate the benefits of sequencing for association studies, and summarize lessons from disease-specific collections. Finally, we make available an extensive resource, including individual-level genetic and phenotypic data and web-based tools to facilitate the exploration of association results.

By characterizing the geographic and functional spectrum of human genetic variation, the 1000 Genomes Project aims to build a resource to help to understand the genetic contribution to disease. Here we describe the genomes of 1,092 individuals from 14 populations, constructed using a combination of low-coverage whole-genome and exome sequencing. By developing methods to integrate information across several algorithms and diverse data sources, we provide a validated haplotype map of 38 million single nucleotide polymorphisms, 1.4 million short insertions and deletions, and more than 14,000 larger deletions. We show that individuals from different populations carry different profiles of rare and common variants, and that low-frequency variants show substantial geographic differentiation, which is further increased by the action of purifying selection. We show that evolutionary conservation and coding consequence are key determinants of the strength of purifying selection, that rare-variant load varies substantially across biological pathways, and that each individual contains hundreds of rare non-coding variants at conserved sites, such as motif-disrupting changes in transcription-factor-binding sites. This resource, which captures up to 98% of accessible single nucleotide polymorphisms at a frequency of 1% in related populations, enables analysis of common and low-frequency variants in individuals from diverse, including admixed, populations., National Institutes of Health (U.S.) (Grant RC2HL102925), National Institutes of Health (U.S.) (Grant U54HG3067)

EXECUTIVE SUMMARY. Background: The Water Resources Act 1991 and its preceding legislation provides the Environment Agency with the means to manage water resources through the licensing of abstractions. Detailed demand forecasting techniques are available to EA staff when assessing the need for Public Water Supply applications, but there is currently little guidance concerning the water needs of industry and agriculture. This report provides information on the optimum water requirements of different agricultural and industrial practices, and will allow EA staff to assess whether an existing or proposed abstraction is taking the appropriate quantities of water for an identified purpose. The report is divided into three main sections, Agriculture, Industry and Potential Future Research. - Agriculture: Optimum water requirements for irrigation demand have been defined for varying agroclimatic conditions and soil types within England and Wales. Irrigation look up tables have been developed to enable EA staff to determine the dry year irrigation demand for principal irrigated crops including early potatoes, main crop potatoes, sugar beet, cereals, grass, vegetables, orchard fruit and small fruit. The look up tables are based on seven agroclimatic zones of Potential Soil Moisture Deficit (PSMD), and three main classes of soil Available Water Capacity (AWC). To illustrate the use of the tables a worked example is included, showing the estimation of the annual irrigation requirements for 40 hectares (ha) of main crop potatoes, 40 ha of sugar beet and 100 ha of cereals. Further background information is also provided on the efficiency of irrigation systems, the value of irrigation scheduling and the cost benefits of irrigation. The report also provides data on stock water requirements for dairy, beef, pigs, sheep, and poultry. - Industry: Water consumption data has been collected from a wide range of sources including published literature and industry contacts, to generate a series of look up tables for a wide range of industrial processes. The aim of the tables is to allow EA staff to calculate an initial estimate of the water needs for a particular site, in order to assess whether existing or proposed abstraction levels are reasonable. Two worked examples are provided, considering the manufacture of lead acid batteries and medium density fibreboard, to illustrate how the tables should be used in practice. In addition to water consumption data, the tables provide information on the water using steps within each industrial process and the potential water saving initiatives which could be employed to reduce future consumption. - Conclusions and Recommendations: The data in this report provides an authoritative source of water use figures which will enable Environment Agency licensing staff to audit licence applications more confidently. Additionally the data will assist the Environment Agency in promoting best practice water use amongst its customers and throughout the water industry. The report is seen as a working document and should be periodically updated with new and revised information. Recommendations on how the research could be further developed are set out in Section 3.0.
