Rebecca McKay,1 Lynne Gilbert2 1Department of Obstetrics and Gynaecology, Peterborough City Hospital, Peterborough, Cambridgeshire, United Kingdom; 2Department of Contraception and Sexual Health, Cambridgeshire Community Services NHS Trust, Cambridge, Cambridgeshire, United Kingdom Abstract: Emergency contraception is an essential intervention for the prevention of unplanned pregnancy worldwide. The copper intrauterine device (IUD) is highly effective at preventing pregnancy after unprotected sex or contraceptive failure. Unfortunately, its usage in this context is low and far exceeded by hormonal forms of emergency contraception. These have higher failure rates and, unlike the IUD, are not effective post-fertilization. This review aims to summarize the literature surrounding IUD use as emergency contraception, contrast it with the hormonal options, and provide suggestions for increased usage. Keywords: levonorgestrel, ulipristal acetate, copper intrauterine device

Small genes (40,000 small-gene families in ∼2.3 million phage genome contigs. We find that small genes in phage genomes are approximately 3-fold more prevalent than in host prokaryotic genomes. Our approach enriches for small genes that are translated in microbiomes, suggesting the small genes identified are coding. More than 9,000 families encode potentially secreted or transmembrane proteins, more than 5,000 families encode predicted anti-CRISPR proteins, and more than 500 families encode predicted antimicrobial proteins. By combining homology and genomic-neighborhood analyses, we reveal substantial novelty and diversity within phage biology, including small phage genes found in multiple host phyla, small genes encoding proteins that play essential roles in host infection, and small genes that share genomic neighborhoods and whose encoded proteins may share related functions.

Raven's Progressive Matrices have been widely used for measuring abstract reasoning and intelligence in humans. However for artificial learning systems, abstract reasoning remains a challenging problem. In this paper we investigate how neural networks augmented with biologically inspired spiking modules gain a significant advantage in solving this problem. To illustrate this, we first investigate the performance of our networks with supervised learning, then with unsupervised learning. Experiments on the RAVEN dataset show that the overall accuracy of our supervised networks surpass human-level performance, while our unsupervised networks significantly outperform existing unsupervised methods. Finally, our results from both supervised and unsupervised learning illustrate that, unlike their non-augmented counterparts, networks with spiking modules are able to extract and encode temporal features without any explicit instruction, do not heavily rely on training data, and generalise more readily to new problems. In summary, the results reported here indicate that artificial neural networks with spiking modules are well suited to solving abstract reasoning., Comment: Problems were discovered with the details of the experiments involving the LSM neural network, the results reported were not correct. A new version of the paper is in progress with corrected results

Nuclear Experiment - Abstract
In this document the PHENIX collaboration proposes a major upgrade to the PHENIX detector at the Relativistic Heavy Ion Collider. This upgrade, sPHENIX, enables an extremely rich jet and beauty quarkonia physics program addressing fundamental questions about the nature of the strongly coupled quark-gluon plasma (QGP), discovered experimentally at RHIC to be a perfect fluid. The startling dynamics of the QGP on fluid-like length scales is an emergent property of quantum chromodynamics (QCD), seemingly implicit in the Lagrangian but stubbornly hidden from view. QCD is an asymptotically free theory, but how QCD manifests as a strongly coupled fluid with specific shear viscosity near $T_C$, as low as allowed by the uncertainty principle, is as fundamental an issue as that of how confinement itself arises., Comment: 476 authors, 237 pages, lists of figures and tables, 219 references

The PHENIX collaboration presents a concept for a major upgrade to the PHENIX detector at the Relativistic Heavy Ion Collider (RHIC). This upgrade, referred to as sPHENIX, brings exciting new capability to the RHIC program by opening new and important channels for experimental investigation and utilizing fully the luminosity of the recently upgraded RHIC facility. sPHENIX enables a compelling jet physics program that will address fundamental questions about the nature of the strongly coupled quark-gluon plasma discovered experimentally at RHIC to be a perfect fluid. The upgrade concept addresses specific questions whose answers are necessary to advance our understanding of the quark-gluon plasma: (1) How to reconcile the observed strongly coupled quark-gluon plasma with the asymptotically free theory of quarks and gluons? (2) What are the dynamical changes to the quark-gluon plasma in terms of quasiparticles and excitations as a function of temperature? (3) How sharp is the transition of the quark-gluon plasma from the most strongly coupled regime near Tc to a weakly coupled system of partons known to emerge at asymptotically high temperatures? In three Appendices, we detail the additional physics capabilities gained through further upgrades: (A) two midrapidity detector additions, (B) a forward rapidity upgrade, and (C) an evolution to an ePHENIX detector suitable for a future Electron Ion Collider at RHIC., Comment: 427 authors, 63 institutions, 159 pages. v2 has correction only to the author list. - Abstract
© 2014 Macmillan Publishers Limited. All rights reserved. The Pliocene and Early Pleistocene, between 5.3 and 0.8 million years ago, span a transition from a global climate state that was 2-3 °C warmer than present with limited ice sheets in the Northern Hemisphere to one that was characterized by continental-scale glaciations at both poles. Growth and decay of these ice sheets was paced by variations in the Earth's orbit around the Sun. However, the nature of the influence of orbital forcing on the ice sheets is unclear, particularly in light of the absence of a strong 20,000-year precession signal in geologic records of global ice volume and sea level. Here we present a record of the rate of accumulation of iceberg-rafted debris oshore from the East Antarctic ice sheet, adjacent to the Wilkes Subglacial Basin, between 4.3 and 2.2 million years ago. We infer that maximum iceberg debris accumulation is associated with the enhanced calving of icebergs during ice-sheet margin retreat. In the warmer part of the record, between 4.3 and 3.5 million years ago, spectral analyses show a dominant periodicity of about 40,000 years. Subsequently, the powers of the 100,000-year and 20,000-year signals strengthen. We suggest that, as the Southern Ocean cooled between 3.5 and 2.5 million years ago, the development of a perennial sea-ice field limited the oceanic forcing of the ice sheet. After this threshold was crossed, substantial retreat of the East Antarctic ice sheet occurred only during austral summer insolation maxima, as controlled by the precession cycle.

The Winam Gulf (Kenya) is frequently impaired by cyanobacterial harmful algal blooms (cHABs) due to inadequate wastewater treatment and excess agricultural nutrient input. While phytoplankton in Lake Victoria have been characterized using morphological criteria, our aim is to identify potential toxin‐producing cyanobacteria using molecular approaches. The Gulf was sampled over two successive summer seasons, and 16S and 18S ribosomal RNA gene sequencing was performed. Additionally, key genes involved in production of cyanotoxins were examined by quantitative PCR. Bacterial communities were spatially variable, forming distinct clusters in line with regions of the Gulf. Taxa associated with diazotrophy were dominant near Homa Bay. On the eastern side, samples exhibited elevated cyrA abundances, indicating genetic capability of cylindrospermopsin synthesis. Indeed, near the Nyando River mouth in 2022, cyrA exceeded 10 million copies L−1 where there were more than 6000 Cylindrospermopsis spp. cells mL−1. In contrast, the southwestern region had elevated mcyE gene (microcystin synthesis) detections near Homa Bay where Microcystis and Dolichospermum spp. were observed. These findings show that within a relatively small embayment, composition and toxin synthesis potential of cHABs can vary dramatically. This underscores the need for multifaceted management approaches and frequent cyanotoxin monitoring to reduce human health impacts. [ABSTRACT FROM AUTHOR]

The Great Lakes and connecting waters encompass a vast and diverse ecosystem that presents scale challenges for management similar to those of the coastal ocean. Technological approaches to overcome the scale challenges have primarily been adapted from oceanographic applications and technologies, and from upscaling inland lake methods designed for shallower and calmer water bodies. Many standard methods for studying Great Lakes habitat and biota have long lag times between field collection and data availability. Many also miss much of the dynamics, three-dimensional complexity, and spatial variability needed to manage the system effectively. Even baseline conditions are not well characterized for many parts of the Great Lakes ecosystem (e.g. bathymetry and critical habitat, life cycles and food webs, night and winter movement and activity of organisms). Emerging technologies are beginning to address these needs but require coordination, consistent investment, training, and governance linkages. Here we survey recent technological advances and show how they are contributing to improved adaptive management of the Great Lakes ecosystem by reducing uncertainty and increasing understanding of physical, biological, and chemical processes, and the human dimensions of resource management and restoration. Astrophysics - Abstract
VERITAS is a new atmospheric Cherenkov imaging telescope array to detect very high energy gamma rays above 100 GeV. The array is located in southern Arizona, USA, at an altitude of 1268m above sea level. The array consists of four 12-m telescopes of Davies-Cotton design and structurally resembling the Whipple 10-m telescope. The four focal plane instruments are equipped with high-resolution (499 pixels) fast photo-multiplier-tube (PMT) cameras covering a 3.5 degree field of view with 0.15 degree pixel separation. Light concentrators reduce the dead-space between PMTs to 25% and shield the PMTs from ambient light. The PMTs are connected to high-speed preamplifiers allowing operation at modest anode current and giving good single photoelectron peaks in situ. Electronics in the focus box provides real-time monitoring of the anode currents for each pixel and ambient environmental conditions. A charge injection subsystem installed in the focus box allows daytime testing of the trigger and data acquisition system by injecting pulses of variable amplitude and length directly into the photomultiplier preamplifiers. A brief description of the full VERITAS focal plane instrument is given in this paper., Comment: 4 pages; contribution to the 30th International Cosmic Ray Conference, Merida, Mexico, July 2007

- Abstract
Metagenomes encode an enormous diversity of proteins, reflecting a multiplicity of functions and activities1,2. Exploration of this vast sequence space has been limited to a comparative analysis against reference microbial genomes and protein families derived from those genomes. Here, to examine the scale of yet untapped functional diversity beyond what is currently possible through the lens of reference genomes, we develop a computational approach to generate reference-free protein families from the sequence space in metagenomes. We analyse 26,931 metagenomes and identify 1.17 billion protein sequences longer than 35 amino acids with no similarity to any sequences from 102,491 reference genomes or the Pfam database3. Using massively parallel graph-based clustering, we group these proteins into 106,198 novel sequence clusters with more than 100 members, doubling the number of protein families obtained from the reference genomes clustered using the same approach. We annotate these families on the basis of their taxonomic, habitat, geographical and gene neighbourhood distributions and, where sufficient sequence diversity is available, predict protein three-dimensional models, revealing novel structures. Overall, our results uncover an enormously diverse functional space, highlighting the importance of further exploring the microbial functional dark matter.
